Abstract
核酸増幅法、特にPCRやRT-PCRにおいて、阻害物質に対する耐性が強く、逆転写反応時間を短縮することで全核酸増幅反応時間を短縮することができるDNAポリメラーゼを提供する。 逆転写活性を有するDNAポリメラーゼであって、かつ、配列番号1または2における509位または744位に相当するアミノ酸の少なくとも1つを改変したことを特徴とするDNAポリメラーゼであり、特には、配列番号1または2における509位または744位に相当するアミノ酸の改変が、ヒスチジン、リジンまたはアルギニンに置換されているDNAポリメラーゼ。
Description
本発明は、ポリメラーゼ連鎖反応(PCR)等に用いられる耐熱性DNAポリメラーゼの変異体に関する。更には、該耐熱性DNAポリメラーゼを用いた核酸の増幅方法に関する。本発明は、研究分野のみならず臨床診断や環境検査等にも利用できる。
核酸増幅法は数コピーの標的核酸を可視化可能なレベル、すなわち数億コピー以上に増幅する技術であり、生命科学研究分野のみならず、遺伝子診断、臨床検査といった医療分野、あるいは、食品や環境中の微生物検査等においても、広く用いられている。
代表的な核酸増幅法は、PCR(Polymerase Chain Reaction)である。PCRは、(1)熱処理によるDNA変性(2本鎖DNAから1本鎖DNAへの解離)、(2)鋳型1本鎖DNAへのプライマーのアニーリング、(3)DNAポリメラーゼを用いた前記プライマーの伸長、という3ステップを1サイクルとし、このサイクルを繰り返すことによって、試料中の標的核酸を増幅する方法である。
検出対象核酸がRNAである場合、例えば病原性微生物の検出において対象がRNAウイルスである場合、あるいは遺伝子の発現量をmRNAの定量によって測定する場合などは、逆転写酵素によりRNAをcDNAに変換する反応(逆転写反応)をPCRの前に行うRT-PCRも広く用いられている。
これら核酸増幅法は生体試料中に存在する糖やタンパク質などの阻害物質により強く阻害され、増幅効率や検出感度が低下することが知られており、前記の核酸増幅に先立ち、生体試料から核酸を抽出し、精製する操作が必要となる。
生体試料からの核酸抽出法としては、フェノールやクロロホルムなどの有機溶媒を用いる方法が知られている(特許文献1)が、これらの方法を用いて試料中の核酸の精製を行っても、夾雑物を完全に除去することは困難であり、試料中の核酸の回収量が一定でない場合も多く、特に試料中の核酸の含量が少ないときは核酸増幅を行うことが難しくなる場合もある。
また核酸増幅法では、反応に時間がかかることも問題の一つになっている。一般的にPCRの反応では標的核酸のサイズによって、伸長時間を変化させる必要があり、1kbあたり1分程度を設定することが多く、標的核酸が長い場合は、反応時間が2~3時間を超える場合がある。また、逆転写の反応時間に関しても20分程度は要することが一般的である。
以上のことから、更なる反応系の改善が求められており、より阻害物質に対する耐性が強く、より短時間で反応を実施できる核酸増幅法が求められていた。
実際、反応効率を高めるため、DNAポリメラーゼの改良が検討されている(特許文献2~4、非特許文献1~3)。特許文献2においては、PCRで一般的に用いられているTaq DNAポリメラーゼに変異を入れることで、塩などの阻害に強い改変型DNAポリメラーゼの取得に成功している。また同様に特許文献3、及び非特許文献1~3においても、Taq DNAポリメラーゼに変異を入れることで、血液や阻害に強い改変型DNAポリメラーゼを取得している。
しかしながら、このような変異体の作製は、最も汎用的に使用されているTaq DNAポリメラーゼへの変異にとどまり、その他のDNAポリメラーゼでは実施されていなかった。また、夾雑物に対する阻害には強くなった例が示されているものの、反応時間の短縮については言及されていなかった。
Taq DNAポリメラーゼは逆転写活性が弱く、RT-PCRに用いることはできない。また、これらTaq DNAポリメラーゼ変異体でも、反応を効率よく実施するには不十分な例が散見されており、より性能の高いDNAポリメラーゼが求められていた。

核酸増幅法において、特にPCRやRT-PCRにおいて、阻害物質に対する耐性が強く、またPCR反応時間を短縮できるようなDNAポリメラーゼが求められていた。
本発明者らは、上記課題に鑑み、鋭意研究の結果、逆転写活性を有するDNAポリメラーゼに変異を入れることで、既存のTaq DNAポリメラーゼや同位置に変異を持つTaq DNAポリメラーゼ変異体より、阻害物質に強く、かつ反応時間を大幅に短縮できることを見出した。また、逆転写活性を有するDNAポリメラーゼを使用するため、今までは対応できなかったRT-PCRにもこの改変型DNAポリメラーゼが適用できることを見出し、本発明を完成させるに至った。
即ち、本発明の概要は以下の通りである。
項1.逆転写活性を有し、かつ、配列番号1のアミノ酸配列と90%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
項2.逆転写活性を有し、かつ、配列番号1のアミノ酸配列と96%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
項3.逆転写活性を有し、かつ、配列番号1のアミノ酸配列を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
項4.逆転写活性を有し、かつ、配列番号2のアミノ酸配列と90%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
項5.逆転写活性を有し、かつ、配列番号2のアミノ酸配列と96%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。

項6.逆転写活性を有し、かつ、配列番号2のアミノ酸配列を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。

本発明のDNAポリメラーゼを使用することにより、夾雑物の影響を受けずに、かつ、短い反応時間で核酸増幅を行うことができる。夾雑物除去の精製工程を省略できるため、大幅に処理時間を短くできる。
本発明は、逆転写活性を持つ改変型DNAポリメラーゼに関する。逆転写活性を持つ耐熱性DNAポリメラーゼとは、RNAをcDNAに変換する能力とDNAを増幅する能力を兼ね備えたDNAポリメラーゼであり、本発明を特に限定するものではないが、Thermus thermophilus HB8由来のDNAポリメラーゼ(Tth)やThemus sp Z05由来のDNAポリメラーゼ(Z05)やThermotoga maritima由来のDNAポリメラーゼ(Tma)など挙げられる。特に好ましくは、Tth、Z05が挙げられる。
本発明のDNAポリメラーゼは、配列番号1に示されるアミノ酸配列からなるタンパク質において、特定部位のアミノ酸に変異、具体的には他のアミノ酸への置換されることにより改変されることを特徴とする。改変前のアミノ酸配列は、配列番号1と完全に同一である場合に限られるものではない。好ましくは配列番号1との同一性が80%以上であればよく、好ましくは85%以上、より好ましくは90%以上、更に好ましくは93%以上、特に好ましくは96%以上である。
本発明のDNAポリメラーゼは、より好ましくは配列番号1または配列番号2におけるアミノ酸Q509 、またはE744に相当するアミノ酸の少なくとも1つのアミノ酸の改変を有する。ここで、例えばQ509とは、509番目のアミノ酸であるグルタミン(Q)残基を意味しており、アルファベット1文字は通用されているアミノ酸の略号を表している。好ましい例において、Q509アミノ酸はグルタミン(Q)が正電荷の極性アミノ酸に置換されており、具体的にはQ509H、Q509K、及びQ509Rからなる群より選ばれるアミノ酸置換である。ここで、例えばQ509Kとは、509番目のアミノ酸のグルタミン(Q)がリシン(K)に置換されていることを意味しており、以下同様である。別の好ましい例において、E744アミノ酸はグルタミン酸(E)が正電荷をもつ極性アミノ酸に置換されており、具体的にはE744H、E744KまたはE744Rのアミノ酸置換である。
本発明のDNAポリメラーゼは、配列番号1または配列番号2における509位、または744位におけるアミノ酸のいずれかが改変されておればよく、その他、アミノ酸が欠損・改変されていてもよい。具体的には5‘-3’エキソヌクレアーゼ活性を除去するためN末端が削除されたものや、低温での反応を止めるためのE710Lなどの変異を持っているものであってもよく、特に限定されない。また、本発明のDNAポリメラーゼは、509位、744位以外に変異を含んでいてもよい。好ましくは、509位もしくは744位に変異をもつ配列番号1または2と90%以上の同一性を有するDNAポリメラーゼであり、さらに好ましくは、配列番号1または2と96%以上の同一性を持つDNAポリメラーゼである。
これらの改変されたDNAポリメラーゼを製造する方法としては、従来からの公知の方法が使用できる。例えば、野生型DNAポリメラーゼをコードする遺伝子に変異を導入して、タンパク質工学的手法により新たな機能を有する変異型(改変型)DNAポリメラーゼを製造する方法が好ましい。
アミノ酸の改変を導入する方法の一態様として、Inverse PCR法に基づく部位特異的変異導入法を用いることができる。例えば、KOD -Plus- Mutagenesis Kit(Toyobo製)は、(1)目的とする遺伝子を挿入したプラスミドを変性させ、該プラスミドに変異プライマーをアニーリングさせ、続いてKOD DNAポリメラーゼを用いて伸長反応を行う、(2)(1)のサイクルを15回繰り返す、(3)制限酵素DpnIを用いて鋳型としたプラスミドのみを選択的に切断する、(4)新たに合成された遺伝子をリン酸化、Ligationを実施し環化させる、(5)環化した遺伝子を大腸菌に形質転換し、目的とする変異の導入されたプラスミドを保有する形質転換体を取得することのできるキットである。
本発明のDNAポリメラーゼとしては、Sso7dやPCNAの融合タンパク質の形態であってもよい。また、Hisタグ、GSTタグなどのタンパク質タグを付加した融合タンパク質であってもよい。
本発明のDNAポリメラーゼの別な態様としては、従来のものと比べて逆転写活性に優れており、逆転写反応が速いことが好ましい。具体的な態様例としては、逆転写反応が5分以下、好ましくは3分以下、より好ましくは1分以下で完了するものである。ここで、本発明において、逆転写反応が完了するとは、以下のように定義される。すなわち、RT-PCR反応が成立している条件として、PCR効率が90~110%以内で、かつ、相関係数r2が0.98であることとする。PCR効率とは段階希釈した核酸量をX軸、核酸量に対応するCt値をY軸として、結果をプロットした検量線の傾き(slope)より、式(1)より求めることができる。相関係数r2は検量線の直線性を表す。このような形で、逆転写反応の後のPCRが可能となっている場合に、逆転写反応が完了しているものとする。
上記DNAポリメラーゼ遺伝子を必要に応じて発現ベクターに移し替え、宿主として例えば大腸菌を、該発現ベクターを用いて形質転換した後、アンピシリン等の薬剤を含む寒天培地に塗布し、コロニーを形成させる。コロニーを栄養培地、例えばLB培地や2×YT培地に接種し、37℃で12~20時間培養した後、菌体を破砕して粗酵素液を抽出する。ベクターとしては、pBluescript由来のものが好ましい。菌体を破砕する方法としては公知のいかなる手法を用いても良いが、例えば超音波処理、フレンチプレスやガラスビーズ破砕のような物理的破砕法やリゾチームのような溶菌酵素を用いることができる。この粗酵素液を80℃、30分間熱処理し、宿主由来のDNAポリメラーゼを失活させ、DNAポリメラーゼ活性を測定する。
上記方法により選抜された菌株から精製DNAポリメラーゼを取得する方法は、いかなる手法を用いても良いが、例えば下記のような方法がある。栄養培地に培養して得られた菌体を回収した後、酵素的または物理的破砕法により破砕抽出して粗酵素液を得る。得られた粗酵素抽出液から熱処理、例えば80℃、30分間処理し、その後硫安沈殿によりDNAポリメラーゼ画分を回収する。この粗酵素液をセファデックスG-25(アマシャムファルマシア・バイオテク製)を用いたゲル濾過等の方法により脱塩を行うことができる。この操作の後、ヘパリンセファロースカラムクロマトグラフィーにより分離、精製し、精製酵素標品を得ることができる。該精製酵素標品はSDS-PAGEによってほぼ単一バンドを示す程度に純化される。
[DNAポリメラーゼ活性測定法]
純化されたDNAポリメラーゼは以下に示す方法で活性を測定することができる。酵素活性が強い場合には、保存緩衝液(50mM Tris-HCl(pH8.0),50mM KCl,1mM ジチオスレイトール,0.1% Tween20,0.1% Nonidet P40,50% グリセリン)でサンプルを希釈して測定を行う。(1)下記のA液25μl、B液5μl、C液5μl、滅菌水10μl、及び酵素溶液5μlをマイクロチューブに加えて、75℃にて10分間反応する。(2)その後氷冷し、E液50μl、D液100μlを加えて、攪拌後更に10分間氷冷する。(3)この液をガラスフィルター(ワットマン製GF/Cフィルター)で濾過し、0.1N 塩酸およびエタノールで十分洗浄する。(4)フィルターの放射活性を液体シンチレーションカウンター(パッカード製Tri-Carb2810 TR)で計測し、鋳型DNAのヌクレオチドの取り込みを測定する。酵素活性の1単位はこの条件で30分当りの10nmolのヌクレオチドを酸不溶性画分(即ち、D液を添加したときに不溶化する画分)に取り込む酵素量とする。

本発明の核酸増幅方法は、核酸増幅のための温度・時間・反応サイクル等の条件は、増幅したい核酸の種類や塩基の配列、鎖長等によって変わるが、当業者であれば適宜設定できる。ただし、本発明における核酸増幅法は、特にPCRやRT-PCRで使用する場合では、伸長時間を1kbあたり30秒以下にしてもよい。PCRやRT-PCRでは、(1)熱処理によるDNA変性(2本鎖DNAから1本鎖DNAへの解離)、(2)鋳型1本鎖DNAへのプライマーのアニーリング、(3)DNAポリメラーゼを用いた前記プライマーの伸長、という3ステップを1サイクルとし、このサイクルを繰り返す。本発明における伸長時間とは、(3)のプライマーを伸長させる反応に必要な1サイクルの時間を示す。
[精製工程を経ないこと]
本発明における核酸増幅方法においては、精製工程を経ていない生体試料内の核酸を精製することなく増幅することができる。ここで、精製とは、生体試料の組織、細胞壁などの夾雑物質と生体試料中のDNAを分離する方法をいうものであり、具体的にはフェノールあるいはフェノール・クロロホルム等を用いて、DNAを分離する方法や、イオン交換樹脂、ガラスフィルターあるいはタンパク凝集作用を有する試薬によってDNAを分離する方法などが挙げられる。
本発明における核酸増幅方法においては、精製工程を経ていない生体試料内の核酸を精製することなく増幅することができる。ここで、精製とは、生体試料の組織、細胞壁などの夾雑物質と生体試料中のDNAを分離する方法をいうものであり、具体的にはフェノールあるいはフェノール・クロロホルム等を用いて、DNAを分離する方法や、イオン交換樹脂、ガラスフィルターあるいはタンパク凝集作用を有する試薬によってDNAを分離する方法などが挙げられる。
本発明における核酸増幅方法は、生体試料をこれらの精製法をとることなく、核酸増幅反応液に添加し増幅する方法である。本発明において「精製工程を経ていない生体試料」とは、生体試料そのもの、あるいは液体の生体試料を水や核酸保存液などの溶媒を用いて希釈したもの、生体試料を水などの溶媒に添加し熱をかけて破砕させたもの、FTAカード(GEヘルスケア)のような核酸保存液を含んだ物質に貼付されたものなどが挙げられる。
臓器や細胞など、増幅対象となる核酸が試料の組織内に存在する場合、前記核酸を抽出するために組織を破壊する行為(物理的な処理による破壊、界面活性剤などを使用した破壊など)は、本発明における精製には該当しない。また、上記方法で得られた試料または生体試料を、緩衝液などにより希釈する行為も本発明における精製に該当しない。
[生体試料]
本発明の核酸増幅方法に適用する生体試料は、生体から採取された試料であれば特に限定されない。例えば、動植物組織、体液、排泄物、細胞、細菌、ウイルス等をいう。体液には血液や唾液が含まれ、細胞には血液から分離した白血球が含まれるが、これらに限定されるものではない。
本発明の核酸増幅方法に適用する生体試料は、生体から採取された試料であれば特に限定されない。例えば、動植物組織、体液、排泄物、細胞、細菌、ウイルス等をいう。体液には血液や唾液が含まれ、細胞には血液から分離した白血球が含まれるが、これらに限定されるものではない。
本発明はPCRやRT-PCRのみならず、DNAを鋳型とし、1種のプライマー、dNTP(デオキシリボヌクレオチド三リン酸)を反応させることによりプライマーを伸長して、DNAプライマー伸長物を合成する方法にも使用される。具体的には、プライマーエクステンション法、シークエンス法、従来の温度サイクルを行わない方法およびサイクルシーケンス法などにも適用することができる。
本発明の改変されたDNAポリメラーゼは、核酸増幅用試薬の態様で提供されてもよい。核酸増幅用試薬の一例としては、一方のプライマーが他方のプライマーのDNA伸長生成物に互いに相補的である2種のプライマー、dNTP、及び上記のような本発明における耐熱性DNAポリメラーゼ、2価イオン、1価イオン及び緩衝液を含み、さらに具体的には、一方のプライマーが他方のプライマーDNA伸長生成物に相補的である2種のプライマー、dNTP及び上記耐熱性DNAポリメラーゼ、マグネシウムイオン及び/またはマンガンイオン、アンモニウムイオン及び/又はカリウムイオン、BSA、上述のような非イオン界面活性剤及び緩衝液を含む態様が好ましい。
核酸増幅用試薬の別の態様としては、一方のプライマーが他方のプライマーのDNA伸長生成物に互いに相補的である2種のプライマー、dNTP及び上述したような本発明における耐熱性DNAポリメラーゼ、2価イオン、1価イオン、緩衝液、及び必要に応じて耐熱性DNAポリメラーゼのポリメラーゼ活性及び/又は3’-5’エキソヌクレアーゼ活性を抑制する活性を有する抗体を含む核酸増幅用試薬がある。該抗体としては、モノクローナル抗体、ポリクローナル抗体などが挙げられる。本核酸増幅用試薬は、PCRの感度上昇、非特異的増幅の軽減に特に有効である。
以下、本発明を実施例に基づき、より詳細に説明する。なお、本発明は実施例に特に限定されるものではない。
実施例1
DNAポリメラーゼプラスミドの作製
人工合成により作成したThermus thermophilus HB8由来のDNAポリメラーゼ遺伝子(配列番号3)、Themus sp Z05由来のDNAポリメラーゼ遺伝子(配列番号4)、およびThermus aquaticus由来の耐熱性DNAポリメラーゼ遺伝子(配列番号5)をpBluescriptにクローニングし、それぞれ野生型Tth、Z05、Taq DNAポリメラーゼを組み込んだプラスミドを作製した(それぞれpTth、pZ05、pTaq)。変異をもつプラスミドの作製には、pTth、pZ05、pTaqを鋳型に、KOD -Plus- Mutagenesis Kit(Toyobo製)を用いて、方法は取扱い説明書に準じて行った。二重変異の一部については作製した変異プラスミドを鋳型に、同様のキットを用いてさらに変異を入れることで作製した。作製したプラスミド及びその際に使用した鋳型・プライマーを表1に示す。得られたプラスミドはエシェリシア・コリJM109を形質転換し、酵素調製に用いた。
DNAポリメラーゼプラスミドの作製
人工合成により作成したThermus thermophilus HB8由来のDNAポリメラーゼ遺伝子(配列番号3)、Themus sp Z05由来のDNAポリメラーゼ遺伝子(配列番号4)、およびThermus aquaticus由来の耐熱性DNAポリメラーゼ遺伝子(配列番号5)をpBluescriptにクローニングし、それぞれ野生型Tth、Z05、Taq DNAポリメラーゼを組み込んだプラスミドを作製した(それぞれpTth、pZ05、pTaq)。変異をもつプラスミドの作製には、pTth、pZ05、pTaqを鋳型に、KOD -Plus- Mutagenesis Kit(Toyobo製)を用いて、方法は取扱い説明書に準じて行った。二重変異の一部については作製した変異プラスミドを鋳型に、同様のキットを用いてさらに変異を入れることで作製した。作製したプラスミド及びその際に使用した鋳型・プライマーを表1に示す。得られたプラスミドはエシェリシア・コリJM109を形質転換し、酵素調製に用いた。
実施例2
DNAポリメラーゼの作製
実施例1で得られた菌体の培養は、以下のようにして実施した。まず、滅菌処理した100μg/mlのアンピシリンを含有するTB培地(Molecular cloning 2nd edition、p.A.2)80mLを、500mL坂口フラスコに分注した。この培地に予め100μg/mlのアンピシリンを含有する3mlのLB培地(1%バクトトリプトン、0.5%酵母エキス、0.5%塩化ナトリウム;ギブコ製)で37℃、16時間培養したエシェリシア・コリJM109(プラスミド形質転換株)(試験管使用)を接種し、37℃にて16時間通気培養した。培養液より菌体を遠心分離により回収し、50mlの破砕緩衝液(30mM Tris-HCl緩衝液(pH8.0)、30mM NaCl、0.1mM EDTA)に懸濁後、ソニケーション処理により菌体を破砕し、細胞破砕液を得た。次に細胞破砕液を80℃にて15分間処理した後、遠心分離にて不溶性画分を除去した。更に、ポリエチレンイミンを用いた除核酸処理、硫安塩析、ヘパリンセファロースクロマトグラフィーを行い、最後に保存緩衝液(50mM Tris-HCl緩衝液(pH8.0)、50mM 塩化カリウム、1mM ジチオスレイトール、0.1% Tween20、0.1%ノニデットP40、50%グリセリン)に置換し、耐熱性DNAポリメラーゼを得た。
DNAポリメラーゼの作製
実施例1で得られた菌体の培養は、以下のようにして実施した。まず、滅菌処理した100μg/mlのアンピシリンを含有するTB培地(Molecular cloning 2nd edition、p.A.2)80mLを、500mL坂口フラスコに分注した。この培地に予め100μg/mlのアンピシリンを含有する3mlのLB培地(1%バクトトリプトン、0.5%酵母エキス、0.5%塩化ナトリウム;ギブコ製)で37℃、16時間培養したエシェリシア・コリJM109(プラスミド形質転換株)(試験管使用)を接種し、37℃にて16時間通気培養した。培養液より菌体を遠心分離により回収し、50mlの破砕緩衝液(30mM Tris-HCl緩衝液(pH8.0)、30mM NaCl、0.1mM EDTA)に懸濁後、ソニケーション処理により菌体を破砕し、細胞破砕液を得た。次に細胞破砕液を80℃にて15分間処理した後、遠心分離にて不溶性画分を除去した。更に、ポリエチレンイミンを用いた除核酸処理、硫安塩析、ヘパリンセファロースクロマトグラフィーを行い、最後に保存緩衝液(50mM Tris-HCl緩衝液(pH8.0)、50mM 塩化カリウム、1mM ジチオスレイトール、0.1% Tween20、0.1%ノニデットP40、50%グリセリン)に置換し、耐熱性DNAポリメラーゼを得た。
上記精製工程のDNAポリメラーゼ活性測定は、以下の操作で行った。また、酵素活性が高い場合はサンプルを希釈して測定を行った。

(方法)
A液25μl、B液5μl、C液5μl及び滅菌水10μlを、マイクロチューブに加えて攪拌混合後、上記精製酵素希釈液5μlを加えて、75℃で10分間反応する。その後冷却し、E液50μl、D液100μlを加えて、攪拌後更に10分間氷冷する。この液をガラスフィルター(ワットマン製GF/Cフィルター)で濾過し、0.1N塩酸及びエタノールで十分洗浄し、フィルターの放射活性を液体シンチレーションカウンター(パッカード製Tri-Carb2810 TR)を用いて計測し、鋳型DNAへのヌクレオチドの取り込みを測定した。酵素活性の1単位はこの条件下で30分当り10nmolのヌクレオチドを酸不溶性画分に取り込む酵素量とした。

実施例3
PCR
実施例2で作製したDNAポリメラーゼを用いて、ヒトβ-グロビン3.6kb、8.5kbを増幅するPCRを実施した。
PCRにはKOD Dash(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.2mM dNTPs、ヒトβ-グロビン3.6kbを増幅する15pmolのプライマー(配列番号6及び7)、もしくは8.5kbを増幅する15pmolのプライマー(配列番号8及び9)、50ngのヒトゲノムDNA(Roche製)、1、2、5、10Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、98℃、10秒→60℃、10秒→68℃、4分(3.6kbの増幅)または8分(8.5kbの増幅)を35サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem製)を用いてPCRを行った。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下増幅DNA断片の増幅量を確認した。
PCR
実施例2で作製したDNAポリメラーゼを用いて、ヒトβ-グロビン3.6kb、8.5kbを増幅するPCRを実施した。
PCRにはKOD Dash(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.2mM dNTPs、ヒトβ-グロビン3.6kbを増幅する15pmolのプライマー(配列番号6及び7)、もしくは8.5kbを増幅する15pmolのプライマー(配列番号8及び9)、50ngのヒトゲノムDNA(Roche製)、1、2、5、10Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、98℃、10秒→60℃、10秒→68℃、4分(3.6kbの増幅)または8分(8.5kbの増幅)を35サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem製)を用いてPCRを行った。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下増幅DNA断片の増幅量を確認した。
図1はTth DNAポリメラーゼおよび改変型Tth DNAポリメラーゼ(E9K、P6S/E9K、P6S、K53N/K56Q/E57D、S30N/K53N/K56Q/E57D、S30N、D238N、Q509R、Q509K、E744K、E799G、E799G/E800A)の3.6kbを増幅した結果を示す。それぞれ1、2、5、10Uから増幅し、5U、10Uからバンドが確認できる。さらに、Q509R、Q509K、E744Kは2Uからでも増幅でき、より少ない酵素量で効率よく増幅ができることが分かった。
表2に3.6kb、表3に8.5kbの増幅結果を様々なDNAポリメラーゼ、および変異体で実施し、その結果をまとめたものを示す。○は増幅したことを、△は増幅したがバンドが薄い、もしくは非特異バンドが多いことを、×は増幅しないことを示す。
Taq DNAポリメラーゼはE507K、E507Q、E742K、E742Rの変異体で増幅成功率が上がり、3.6kbを増幅できる結果が得られた。507位、742位はTthやZ05では509位、744位に相当し、Tth、Z05でもこの箇所への変異が性能の向上を示した。しかし、8.5kbの増幅についてはTaq DNAポリメラーゼやその変異体でも増幅しない結果となった。一方、逆転写能をもつTthやZ05のQ509K、Q509R、E744K、E744R変異体では8.5kbをも増幅することが確認できた。逆転写能をもつDNAポリメラーゼの方が性能が高く、変異の挿入により、より高い性能を発揮することがわかった。また今回の変異箇所はTaq DNAポリメラーゼとして既に報告されているものであるが、Tth DNAポリメラーゼでは効果が見られないものも多く存在した。
実施例4
高速PCR
実施例2で作製したDNAポリメラーゼを用いて、伸長時間を短くした高速PCRを実施した。PCRにはKOD Dash(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.2mM dNTPs、ヒトβ-グロビン3.6kbを増幅する15pmolのプライマー(配列番号6及び7)、50ngのヒトゲノムDNA(Roche製)、5Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、98℃、10秒→60℃、10秒→68℃、15秒、1分、または2分を35サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem)を用いてPCRを行った。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下増幅DNA断片の増幅量を確認した。
高速PCR

図2は、伸長時間(68℃での反応時間)が15秒と2分の高速PCRにおいて、5UのTth DNAポリメラーゼと種々な改変型Tth DNAポリメラーゼ(E9K、P6S/E9K、P6S、K53N/K56Q/E57D、S30N/K53N/K56Q/E57D、S30N、D238N、Q509R、Q509K、E744K、E799G、E799G/E800A)を用い、ヒトβ-グロビン3.6kbの増幅量を1%アガロース電気泳動で比較した結果を示す。2分の増幅ではE9K、P6S/E9K、P6S、S30N/K53N/K56Q/E57D、S30N、D238N、Q509R、Q509K、E744K、E799G/E800Aで増幅が確認できるが、なかでもQ509R、Q509K、E744Kはバンド強度が強く、明確なバンドが確認できた。15秒の増幅ではQ509R、Q509K、E744Kの変異体でしか増幅が確認できなかった。
表4に実施例4の増幅結果を様々なDNAポリメラーゼおよび変異体で実施し、結果をまとめたものを示す。○は増幅したことを、△は増幅したがバンドが薄い、もしくは非特異バンドが多いことを、×は増幅しないことを示す。
Taq DNAポリメラーゼでは、いずれの増幅時間でも増幅できないところ、E507K、E507Q、E742K、E742Rの変異体では、すべての増幅時間でバンドが確認された。TthやZ05 DNAポリメラーゼのQ509K、Q509R、E744K、E744R変異体でも、すべての増幅時間でバンドが確認され、かつ、Taq DNAポリメラーゼのE507K、E507Q、E742K、E742R変異体では、増幅量が減ってしまった15秒の増幅時間でも、明確なバンドが確認できた。汎用的なTaq DNAポリメラーゼおよびその変異体よりも、逆転写活性を持つTth、Z05 DNAポリメラーゼの変異体の方がより高速PCRに適した性能を持っていることが分かった。
実施例5
血液からの直接増幅
実施例2で作成したDNAポリメラーゼを用いて、反応液中に血液を直接添加してPCRを実施した。PCRにはKOD Dash(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.2mM dNTPs、ヒトβ-グロビン3.6kbを増幅する15pmolのプライマー(配列番号6及び7)、血液を1μl、3μl、または5μl、5Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、98℃、10秒→60℃、10秒→68℃、4分を35サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem社)を用いてPCRを行った。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下、増幅DNA断片の増幅量を確認した。
血液からの直接増幅
実施例2で作成したDNAポリメラーゼを用いて、反応液中に血液を直接添加してPCRを実施した。PCRにはKOD Dash(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.2mM dNTPs、ヒトβ-グロビン3.6kbを増幅する15pmolのプライマー(配列番号6及び7)、血液を1μl、3μl、または5μl、5Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、98℃、10秒→60℃、10秒→68℃、4分を35サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem社)を用いてPCRを行った。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下、増幅DNA断片の増幅量を確認した。
図3は、反応液に血液1μl、5μlを添加し、5UのTth DNAポリメラーゼ、及び種々な改変型Tth DNAポリメラーゼ(E9K、P6S/E9K、P6S、K53N/K56Q/E57D、S30N/K53N/K56Q/E57D、S30N、D238N、Q509R、Q509K、E744K、E799G、E799G/E800A)を用い、ヒトβ-グロビン3.6kbの増幅量を1%アガロース電気泳動で比較した結果を示す。血液1μlからの増幅ではQ509R、Q509K、E744Kで明確なバンドが確認できた。血液5μlからの増幅では、増幅量は下がるものの、Q509R、Q509Kの変異体で、増幅を確認することができた。
表5に様々なDNAポリメラーゼ、および変異体で1μl、3μl及び5μlの血液からの増幅を実施し、その結果をまとめたものを示す。○は増幅したことを、△は増幅したがバンドが薄い、もしくは非特異バンドが多いことを、×は増幅しないことを示す。
Taq DNAポリメラーゼでは血液からの増幅ができないところ、E507K、E507Q、E742K、E742Rの変異体では血液1μlから増幅ができることが確認された。それ以上の血液を添加したものではTaq DNAポリメラーゼ及びその変異体では増幅できなかった。TthやZ05 DNAポリメラーゼにおいては、野生型や大部分の変異体は増幅が見られないものの、Q509K、Q509R、E744K、E744R変異体では血液1、3μlからの増幅が可能であった。また血液5μlからでもTth DNAポリメラーゼのQ509K、Q509Rでは増幅が確認できた。汎用的なTaq DNAポリメラーゼ及びその変異体より、逆転写活性を持つTth、Z05 DNAポリメラーゼの変異体の方が、より血液による阻害を受けにくいことが分かった。
実施例6
逆転写能を有するDNAポリメラーゼを用いたRT-PCR
実施例2で作製したDNAポリメラーゼを用いて、RNAから1ステップでのRT-PCRを実施した。RT-PCRにはTKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、1×PCR Buffer、および2.5mM Mn(OAc)2、0.4mM dNTPs、ヒトβ-グロビンを増幅する0.4pmolのプライマー(配列番号10及び11)、1/30000倍希釈 SYBR(登録商標) GreenI、1Uの抗体混合酵素を含む20μlの反応液にHeLa total RNAを200ng、20ng、2ng、0.2ngになるよう添加し、90℃、30秒の前反応の後、61℃、20分の逆転写反応、95℃、60秒での再度、前反応後、95℃、15秒→60℃、15秒→74℃、45分を40サイクル繰り返すスケジュールでLC96(Roche製)を用いてリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509K、E744R)を使用した。
逆転写能を有するDNAポリメラーゼを用いたRT-PCR
実施例2で作製したDNAポリメラーゼを用いて、RNAから1ステップでのRT-PCRを実施した。RT-PCRにはTKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、1×PCR Buffer、および2.5mM Mn(OAc)2、0.4mM dNTPs、ヒトβ-グロビンを増幅する0.4pmolのプライマー(配列番号10及び11)、1/30000倍希釈 SYBR(登録商標) GreenI、1Uの抗体混合酵素を含む20μlの反応液にHeLa total RNAを200ng、20ng、2ng、0.2ngになるよう添加し、90℃、30秒の前反応の後、61℃、20分の逆転写反応、95℃、60秒での再度、前反応後、95℃、15秒→60℃、15秒→74℃、45分を40サイクル繰り返すスケジュールでLC96(Roche製)を用いてリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509K、E744R)を使用した。
図4は、RT-PCRの増幅曲線、融解曲線の結果を、表6にはそれぞれのCq値、PCR効率をまとめた結果を示す。野生型のTth DNAポリメラーゼは立ち上がりが遅く、反応効率も60%に満たず低いところ、変異体では立ち上がりが早く、PCR効率も70~80%と高かった。改変の影響で性能が向上したためで、Taq DNAポリメラーゼでは実施することができないRT-PCRにおいても、逆転写能をもつTth DNAポリメラーゼを改変した方がメリットは大きい。
実施例7
逆転写能をもつDNAポリメラーゼを用いたRT-PCR
実施例2で作製したDNAポリメラーゼを用いて、RNAからの1ステップでのRT-PCRを実施した。RT-PCRにはKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、1×PCR Buffer及び2.5mM Mn(OAc)2、0.4mM dNTPs、β-Actinを増幅する4pmolのプライマー(配列番号10及び11)、1/30000倍希釈 SYBR(登録商標) GreenI、1Uの抗体混合酵素を含む20μlの反応液にHeLa total RNAを10ng、1ng、0.1ng、0.01ngになるよう添加し、90℃、30秒の前反応の後、60℃、1、5または10分の逆転写反応、95℃、60秒での再度、前反応後、95℃、15秒→60℃、60秒を45サイクル繰り返すスケジュールで、LC96(Roche)を用いてリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R、E774K)を使用した。
逆転写能をもつDNAポリメラーゼを用いたRT-PCR
実施例2で作製したDNAポリメラーゼを用いて、RNAからの1ステップでのRT-PCRを実施した。RT-PCRにはKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、1×PCR Buffer及び2.5mM Mn(OAc)2、0.4mM dNTPs、β-Actinを増幅する4pmolのプライマー(配列番号10及び11)、1/30000倍希釈 SYBR(登録商標) GreenI、1Uの抗体混合酵素を含む20μlの反応液にHeLa total RNAを10ng、1ng、0.1ng、0.01ngになるよう添加し、90℃、30秒の前反応の後、60℃、1、5または10分の逆転写反応、95℃、60秒での再度、前反応後、95℃、15秒→60℃、60秒を45サイクル繰り返すスケジュールで、LC96(Roche)を用いてリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R、E774K)を使用した。
図5に、RT-PCRの増幅曲線、融解曲線、Ct値、PCR効率をまとめた結果を示す。野生型のTth DNAポリメラーゼは逆転写時間が短いほど、Ct値の間隔が詰まり、逆転写時間1分間ではr2が0.947とかなり低く、PCR効率も586%であり、適切な範囲である90~110%から大きく外れている。一方、変異体では逆転写時間が短くとも、逆転写時間1分間ではr2が0.998および0.999と高く、PCR効率も93%および95%であり、適切な範囲である90~110%に入っている。これは改変の影響で性能が向上したためであり、Taq DNAポリメラーゼではできないRT-PCRにおいても、逆転写能をもつDNAポリメラーゼを改変した方がメリットは大きい。
実施例8
改変型Tth DNAポリメラーゼ(Q509K、Q509R)の保存安定性
実施例2で作製したTth DNAポリメラーゼ(Q509K、Q509R)を用いたMaster Mixの保存安定性について評価を実施した。Master MixにはKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、20μl系に0.4mM dNTPsおよび1Uの抗体混合酵素を含むように2×Master Mixを調製した。これを-20℃と37℃で4週間保存し、改変型Tth DNAポリメラーゼ(Q509K、Q509R)の安定性の違いについて評価した。評価系としては、RNAからの1ステップでのRT-PCRを実施した。調製したMaster Mixを用いて、1×Master Mix及び2.5mM Mn(OAc)2、10pmolのプライマー(配列番号12及び13)、4pmolのプローブ(配列番号14)、1Uの抗体混合酵素を含む20μlの反応液にエンテロウィルスRNAを625コピー分の量を添加し、90℃、30秒の前反応の後、60℃、5分の逆転写反応、95℃、60秒での再度、前反応後、95℃、5秒→60℃、5秒を45サイクル繰り返すスケジュールで、LC96(Roche製)を用いてリアルタイムPCRを行った。
改変型Tth DNAポリメラーゼ(Q509K、Q509R)の保存安定性
実施例2で作製したTth DNAポリメラーゼ(Q509K、Q509R)を用いたMaster Mixの保存安定性について評価を実施した。Master MixにはKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、20μl系に0.4mM dNTPsおよび1Uの抗体混合酵素を含むように2×Master Mixを調製した。これを-20℃と37℃で4週間保存し、改変型Tth DNAポリメラーゼ(Q509K、Q509R)の安定性の違いについて評価した。評価系としては、RNAからの1ステップでのRT-PCRを実施した。調製したMaster Mixを用いて、1×Master Mix及び2.5mM Mn(OAc)2、10pmolのプライマー(配列番号12及び13)、4pmolのプローブ(配列番号14)、1Uの抗体混合酵素を含む20μlの反応液にエンテロウィルスRNAを625コピー分の量を添加し、90℃、30秒の前反応の後、60℃、5分の逆転写反応、95℃、60秒での再度、前反応後、95℃、5秒→60℃、5秒を45サイクル繰り返すスケジュールで、LC96(Roche製)を用いてリアルタイムPCRを行った。
表7に示すように、37℃、4週間では改変型Tth DNAポリメラーゼ(Q509R)のみ増幅が確認され、Q509R変異体の方が安定性が高い結果となった。これはリジンの側鎖のアミノ基の求核性がアルギニンの側鎖のグアニジウム基よりも高く、反応性が高いために、Buffer成分との化学反応がおき、安定性が低くなったものと考えられる。
実施例9
FTAカードで保存した血液から直接増幅
実施例2で作成したDNAポリメラーゼを用いて、反応液中に血液を直接添加してPCRを実施した。PCRにはKOD FX(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.4mM dNTPs、ヒトβ-グロビン1.3kbを増幅する15pmolのプライマー(配列番号15及び16)、FTAカード(GEヘルスケア)に血液を貼付したものをφ1.2mmのパンチで抜出したもの1つ、2Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、94℃、30秒→60℃、10秒→68℃、2分を30サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem製)を用いてPCRを行った。酵素には抗体を混合したTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509K、Q509R)、Taq DNAポリメラーゼ、および改変型Taq DNAポリメラーゼ(E507K、E507R)使用した。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下、増幅DNA断片の増幅量を確認した。
FTAカードで保存した血液から直接増幅
実施例2で作成したDNAポリメラーゼを用いて、反応液中に血液を直接添加してPCRを実施した。PCRにはKOD FX(Toyobo製)添付のBufferを用い、1×PCR Buffer、およびを0.4mM dNTPs、ヒトβ-グロビン1.3kbを増幅する15pmolのプライマー(配列番号15及び16)、FTAカード(GEヘルスケア)に血液を貼付したものをφ1.2mmのパンチで抜出したもの1つ、2Uの酵素を含む50μlの反応液を94℃、2分の前反応の後、94℃、30秒→60℃、10秒→68℃、2分を30サイクル繰り返すスケジュールでPCR system GeneAmp9700(Applied Biosystem製)を用いてPCRを行った。酵素には抗体を混合したTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509K、Q509R)、Taq DNAポリメラーゼ、および改変型Taq DNAポリメラーゼ(E507K、E507R)使用した。反応終了後、5μlの反応液について1%アガロース電気泳動を行い、エチジウムブロマイド染色し、紫外線照射下、増幅DNA断片の増幅量を確認した。
図6は、反応液にFTAカードで保存した血液(φ1.2mm)を添加し、2UのTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509K、Q509R)、Taq DNAポリメラーゼ、および改変型Taq DNAポリメラーゼ(E507K、E507R)を用い、ヒトβ-グロビン1.3kbの増幅量を1%アガロース電気泳動で比較した結果を示す。野生型のTth DNAポリメラーゼ、Taq DNAポリメラーゼ、および改変型Taq DNAポリメラーゼ(E507K、E507R)では増幅が見られないものの、改変型Tth DNAポリメラーゼ(Q509K、Q509R)では明確なバンドが確認できた。FTAカードには核酸を安定化させるため、グアニジンなどの変性剤が含まれており、それらがPCRを阻害することが知られている。Taq DNAポリメラーゼ及びその変異体より、逆転写活性を持つTth DNAポリメラーゼの変異体の方が、FTAカードや血液による阻害を受けにくいことが分かった。
実施例10
改変型Tth DNAポリメラーゼの血漿由来成分に対する耐性
実施例2で作製したTth DNAポリメラーゼを用いて、反応液中40%の血漿を持ち込んだ際の影響を評価した。方法として大腸菌ゲノムDNAをスパイクし、リアルタイムPCRを実施した。PCRにはTHUNDERBIRD(登録商標)Probe One-step qRT-PCR Kit(Toyobo製)添付のBufferを用い、1×PCR Buffer及び4pmolの大腸菌特異的プライマー(配列番号17及び18)、4pmolのプローブ(配列番号19)、1Uの抗体混合酵素、血漿8μlを含む20μlの反応液に大腸菌ゲノムDNAを5ng、0.5ng、0.05ng、0.005ngになるよう添加し、95℃、1分の前反応の後、95℃、15秒→60℃、15秒を40サイクル繰り返すスケジュールでリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R)を使用した。
改変型Tth DNAポリメラーゼの血漿由来成分に対する耐性
実施例2で作製したTth DNAポリメラーゼを用いて、反応液中40%の血漿を持ち込んだ際の影響を評価した。方法として大腸菌ゲノムDNAをスパイクし、リアルタイムPCRを実施した。PCRにはTHUNDERBIRD(登録商標)Probe One-step qRT-PCR Kit(Toyobo製)添付のBufferを用い、1×PCR Buffer及び4pmolの大腸菌特異的プライマー(配列番号17及び18)、4pmolのプローブ(配列番号19)、1Uの抗体混合酵素、血漿8μlを含む20μlの反応液に大腸菌ゲノムDNAを5ng、0.5ng、0.05ng、0.005ngになるよう添加し、95℃、1分の前反応の後、95℃、15秒→60℃、15秒を40サイクル繰り返すスケジュールでリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R)を使用した。
図7に、RT-PCRの増幅曲線、Ct値、PCR効率をまとめた結果を示す。野生型のTth DNAポリメラーゼは血漿由来の阻害を受け、r2が0.5801とかなり低く、PCR効率も149%であり、適切な範囲である90~110%から大きく外れている。一方、Q509R変異体では逆転写時間が短くとも、逆転写時間1分間ではr2が0.998と高く、PCR効率も92%であり、適切な範囲である90~110%に入っている。これは改変の影響で血漿由来の成分に対する耐性が向上していたためである。
実施例11
高速RT-PCR検出
実施例2で作製したTth DNAポリメラーゼ(Q509R)を用いてエンテロウィルスRNAからの1ステップでのRT-PCRを実施した。RT-PCRにはKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、1×PCR Buffer及び2.5mM Mn(OAc)2、0.4mM dNTPs、10pmolのプライマー(配列番号12及び13)、4pmolのプローブ(配列番号14)、1Uの抗体混合酵素を含む20μlの反応液にエンテロウィルスRNAを2500、625、156、40、24.4コピー分の量をそれぞれ添加し、90℃、30秒の前反応の後、60℃、5分の逆転写反応、95℃、60秒での再度、前反応後、95℃、5秒→60℃、5秒を50サイクル繰り返すスケジュールで、LC96(Roche製)を用いてリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R)を使用した。
高速RT-PCR検出
実施例2で作製したTth DNAポリメラーゼ(Q509R)を用いてエンテロウィルスRNAからの1ステップでのRT-PCRを実施した。RT-PCRにはKOD -Plus- Ver.2(Toyobo製)添付のBufferを用い、1×PCR Buffer及び2.5mM Mn(OAc)2、0.4mM dNTPs、10pmolのプライマー(配列番号12及び13)、4pmolのプローブ(配列番号14)、1Uの抗体混合酵素を含む20μlの反応液にエンテロウィルスRNAを2500、625、156、40、24.4コピー分の量をそれぞれ添加し、90℃、30秒の前反応の後、60℃、5分の逆転写反応、95℃、60秒での再度、前反応後、95℃、5秒→60℃、5秒を50サイクル繰り返すスケジュールで、LC96(Roche製)を用いてリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R)を使用した。
図8に示すように、改変型Tth DNAポリメラーゼ(Q509R)は高速RT-PCRにおいて野生型Tth DNAポリメラーゼと比較して、24.4コピーのエンテロウィルスを安定して検出することができた。
実施例12
改変型Tth DNAポリメラーゼの血液耐性
実施例2で作製したTth DNAポリメラーゼを用いて、リアルタイムPCRを実施した。PCRにはTHUNDERBIRD(登録商標)Probe One-step qRT-PCR Kit(Toyobo製)添付のBufferを用い、1×PCR Buffer及び4pmolのプライマー(配列番号20及び21)、4pmolのプローブ(配列番号22)、4Uの抗体混合酵素、血漿1μlを含む20μlの反応液を調製し、95℃、1分の前反応の後、95℃、15秒→60℃、60秒を40サイクル繰り返すスケジュールでリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R、E744R)を使用した。
改変型Tth DNAポリメラーゼの血液耐性
実施例2で作製したTth DNAポリメラーゼを用いて、リアルタイムPCRを実施した。PCRにはTHUNDERBIRD(登録商標)Probe One-step qRT-PCR Kit(Toyobo製)添付のBufferを用い、1×PCR Buffer及び4pmolのプライマー(配列番号20及び21)、4pmolのプローブ(配列番号22)、4Uの抗体混合酵素、血漿1μlを含む20μlの反応液を調製し、95℃、1分の前反応の後、95℃、15秒→60℃、60秒を40サイクル繰り返すスケジュールでリアルタイムPCRを行った。酵素にはTth DNAポリメラーゼ、改変型Tth DNAポリメラーゼ(Q509R、E744R)を使用した。
図9のように、野生型Tth DNAポリメラーゼでは増幅が確認されないが、改変型Tth DNAポリメラーゼ(Q509R、E744K)では血液からの増幅が確認された。
本発明により、分子生物学の分野において有用な改変されたDNAポリメラーゼ、及びその組成物を提供される。本発明により、核酸増幅において反応阻害がなく、更に反応時間を短縮することができる。本発明は、遺伝子発現解析に際して特に有用であり、研究用途のみならず臨床診断や環境検査等にも利用できる。
Claims (13)
- 逆転写活性を有し、かつ、配列番号1のアミノ酸配列と90%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
- 逆転写活性を有し、かつ、配列番号1のアミノ酸配列と96%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
- 逆転写活性を有し、かつ、配列番号1のアミノ酸配列を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
- 逆転写活性を有し、かつ、配列番号2のアミノ酸配列と90%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
- 逆転写活性を有し、かつ、配列番号2のアミノ酸配列と96%以上の同一性を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
- 逆転写活性を有し、かつ、配列番号2のアミノ酸配列を有するDNAポリメラーゼにおいて、509位および744位からなる群から選択される少なくとも1つの部位のアミノ酸を改変したことを特徴とするDNAポリメラーゼ。
- 配列番号1または配列番号2における509位または744位に相当するアミノ酸の改変が、ヒスチジン、リジンおよびアルギニンからなる群より選択されるいずれかのアミノ酸に置換されたものである請求項1から6のいずれかに記載のDNAポリメラーゼ。
- 配列番号1または配列番号2における509位に相当するアミノ酸の改変が、アルギニンに置換されたものである請求項7に記載のDNAポリメラーゼ。
- 逆転写反応が5分以下で完了する請求項1から8のいずれかに記載のDNAポリメラーゼ。
- 逆転写反応が1分以下で完了する請求項9に記載のDNAポリメラーゼ。
- 1kbあたりの伸長時間が30秒以下である請求項1から10のいずれかに記載のDNAポリメラーゼ。
- 請求項1~11のいずれかに記載のDNAポリメラーゼを使用して、精製工程を経ていない生体試料を増幅することを特徴とする核酸増幅方法。
- 前記生体試料が、血液由来試料、唾液、髄液、尿および乳からなる群より選ばれた少なくとも1種の試料である請求項12に記載の核酸増幅方法。
