[1]検査試料において、対象核酸中の検出標的部位における塩基配列の相違を有する標的核酸を検出するための方法であって、該標的核酸は検出非標的核酸に対する塩基配列の相違を少なくとも1つ有する検出標的核酸であり、
検出非標的核酸における該検出標的部位の塩基配列に相補的な塩基配列を有するクランプ核酸を用いる核酸増幅法によって、検査試料中の検出標的核酸における該検出標的部位の少なくとも一部を含む領域を選択的に増幅させる工程、および
増幅された核酸を検出する工程
を含み、クランプ核酸が、下記一般式(I):

本発明は、検査試料において、対象核酸中の検出標的部位における塩基配列の相違を有する標的核酸を検出するための方法(以下、本発明の方法ともいう)を提供する。ここで、該標的核酸は検出非標的核酸に対する塩基配列の相違を少なくとも1つ有する検出標的核酸である。本発明の方法は、(1)検出非標的核酸における該検出標的部位の塩基配列に相補的な塩基配列を有するクランプ核酸を用いる核酸増幅法によって、検査試料中の検出標的核酸における該検出標的部位の少なくとも一部を含む領域を選択的に増幅させる工程、および、(2)増幅された核酸を検出する工程を含む。
その変異が癌の発症および/または治療感受性に関連することが知られている遺伝子としては、例えば以下のもの(癌の種類を併記している)が挙げられ、これらの遺伝子は例示的な好ましい対象である:
ABL/BCR融合遺伝子(慢性骨髄性白血病)、HER2遺伝子(乳癌)、EGFR遺伝子(非小細胞肺癌)、c−KIT遺伝子(消化管間質腫瘍)、KRAS遺伝子(大腸癌、膵癌)、BRAF遺伝子(メラノーマ、大腸癌)、PI3KCA遺伝子(肺癌、大腸癌)、FLT3遺伝子(急性骨髄性白血病)、MYC遺伝子(種々の癌)、MYCN遺伝子(神経芽細胞腫)、MET遺伝子(肺癌、胃癌、メラノーマ)、BCL2遺伝子(濾胞性Bリンパ腫)、EML4/ALK融合遺伝子(肺癌)。
上記遺伝子のうち、変異検出の対象となる患者数が多く、かつ癌との因果関係が比較的よく分かっているKRAS、EGFR、およびBRAF遺伝子が特に好ましい対象として挙げられる。

本発明はまた、本発明の方法を実施するために使用できるキット(以下、本発明のキットともいう)を提供する。本発明のキットは、(a)検出非標的核酸における該検出標的部位の塩基配列に相補的な塩基配列を有するクランプ核酸、および、(b)検査試料中の検出標的核酸における該検出標的部位の少なくとも一部を含む領域を選択的に増幅させるための試薬を含む。
実施例で用いた各種のオリゴヌクレオチドを表1−1および1−2に示す。これらのオリゴヌクレオチドは、株式会社ジーンデザインおよび株式会社グライナー・ジャパン社、株式会社バイオロジカなどに合成を委託した。なお、用いたBNAは、上記の一般式(I)においてR1がメチル基であり、mが0であり、かつn1が1であるヌクレオシド類縁体を単位構造とするものである。
(1)検査試料
KRAS遺伝子の野生型遺伝子試料として市販のHuman genomic DNAを、またG12V変異型遺伝子試料としてSW480培養細胞から抽出したDNAを用いた。各DNA量は、各試料のUVスペクトルと、オリゴ1、2、3をforwardプライマー、reverseプライマー、核酸増幅用プローブとしたリアルタイムPCRで得られたCt値により求めた。そのDNA量に基づき、変異型が100%、10%、1.0%、0.1%、0.01%および0%となるモデル検査試料を作製し、それぞれのモデル検査試料を実験あたり各50ngの量で用いた。
(2)核酸増幅装置および核酸増幅用試薬
StepOnePlus(ABI社製)をリアルタイムPCR装置に、TaqManTMFast Advanced Master Mix(ABI社製)を核酸増幅用試薬に用いた。本試薬の使用量は、添付マニュアルに準じた。
(3)プライマー、核酸増幅用プローブ、クランプ核酸
Forwardおよびreverseプライマーとしてオリゴ1とオリゴ2を実験あたり各10pmol使用し、核酸増幅用プローブとしてオリゴ3を実験あたり2.5pmol使用した。クランプ核酸としてオリゴ4〜6(BNAオリゴヌクレオチド)をそれぞれ実験あたり10pmol使用した。
(4)核酸増幅操作および結果
上記(1)〜(3)の検査試料、核酸増幅用試薬、プライマー、核酸増幅用プローブ、クランプ核酸の混合液を核酸増幅装置にて、(i)50℃で2分間、(ii)95℃で20秒間、(iii)95℃で10秒間、(iv)57℃で60秒間、その後(v)(iii)〜(iv)の操作を55回繰り返した。それぞれの検査試料、それぞれのクランプ核酸による核酸増幅用プローブでの核酸増幅過程(45サイクルまで)をモニターした核酸増幅曲線を図2〜4に、Ct値データを表2に示す。表中、Mは変異型を、Wは野生型を示す。なお、Ct値とは、PCR増幅産物がある一定量に達したときのサイクル数を意味しており、ΔCt値とは、変異型が0%の試料と各検査試料との間のCt値の差を意味している。
(5)核酸増幅操作後のダイレクトシークエンス解析の結果
オリゴ6を用いた上記のBNAクランプ法によるリアルタイムPCRでの各検査試料((M/(M+W)の100%〜0%遺伝子混合試料)の核酸増幅55サイクル後の増幅産物をダイレクトシークエンス解析したコドン12近傍の塩基配列解析図を図5に示す。本図より、BNAクランプ法による核酸増幅のダイレクトシークエンス解析によれば、M/(M+W)=0.1%の検査試料でも変異型遺伝子の存在が確認できる、即ち、変異型の検出感度が0.1%以下であることが判明した。

Forwardおよびreverseプライマーとしてオリゴ1とオリゴ2を実験あたり各10pmol使用し、核酸増幅用プローブとしてオリゴ3を実験あたり2.5pmol使用した。クランプ効果を比較評価するため、オリゴ5、6(BNA)、オリゴ8、11(DNA)、オリゴ9、12(LNA)およびオリゴ10、13(PNA)をそれぞれ実験あたり10pmol用いた。
(4)核酸増幅操作および結果
上記(1)〜(3)の検査試料、核酸増幅用試薬、プライマー、核酸増幅用プローブ、クランプ核酸の混合液を核酸増幅装置にて、(i)50℃で2分間、(ii)95℃で20秒間、(iii)95℃で10秒間、(iv)57℃で60秒間、その後(v)(iii)〜(iv)の操作を55回繰り返した。それぞれの検査試料、それぞれのクランプ核酸による核酸増幅用プローブでの核酸増幅過程(45サイクルまで)をモニターした遺伝子増幅曲線を図6〜7に、Ct値データを表3〜4に、各Ct値の比較図を図8〜9に示す。

Forwardおよびreverseプライマーにオリゴ1とオリゴ2を実験あたり各10pmol使用し、核酸増幅用プローブにオリゴ3−2を実験あたり2.5pmol使用した。クランプ核酸にオリゴ6(BNA)を実験あたり10〜1pmol、変異検出用プローブにオリゴ14、オリゴ14−2、オリゴ15およびオリゴ15−2を実験あたり5pmol使用した。
(4)核酸増幅操作および結果
上記(1)〜(3)の検査試料、核酸増幅用試薬、プライマー、核酸増幅用プローブ、クランプ核酸および変異検出用プローブの混合液を核酸増幅装置にて、(i)50℃で2分間、(ii)95℃で20秒間、(iii)95℃で10秒間、(iv)57℃で60秒間、その後(v)(iii)〜(iv)の操作を55回繰り返した。クランプ核酸(オリゴ6)を10pmol使用し、それぞれの検査試料による核酸増幅用プローブおよび変異検出用プローブ(オリゴ15)での核酸増幅過程(45サイクルまで)をモニターした核酸増幅曲線およびCt値を図10および図11に示す。
また、クランプ核酸(オリゴ6)を1pmol使用し、それぞれの検査試料による上記各4種の変異検出用プローブでの核酸増幅過程(55サイクルまで)をモニターした核酸増幅曲線およびCt値データを図12および図13に示す。これらの図およびCt値データから明らかなように、本BNAクランプ技術と変異検出プローブを併用することで、KRAS遺伝子G12V変異型の存在割合(M/(M+W))が0.01%の検査試料と0%の検査試料との間でも、ΔCt値(0%−X%)が大きな数値となり、野生型遺伝子中に0.01%のKRAS遺伝子G12V変異型が含まれているDNA検査試料から変異型の存在を明確に検出できることが実証された。
また、図12および図13からのΔCt値比較より、BNAオリゴヌクレオチドは変異検出用プローブとしても秀でた機能性を有することが明らかとなった。すなわち、15mer、10 merのBNA変異検出用プローブの各試料濃度でのΔCt値が相当するDNAプローブでのΔCt値よりも大きい。特に、単鎖(10 mer)のプローブの場合にはΔCt値差は非常に大きい。
(1)検査試料

(2)核酸増幅装置および核酸増幅用試薬
StepOnePlus(ABI社製)をリアルタイムPCR装置に、TaqManTMFast Advanced Master Mix(ABI社製)を核酸増幅用試薬に用いた。本試薬の使用量は、添付マニュアルに準じた。
(3)プライマー、核酸増幅用プローブ、クランプ核酸
Forwardおよびreverseプライマーとしてオリゴ1とオリゴ2を実験あたり各10pmol使用し、核酸増幅用プローブとしてオリゴ3−2を実験あたり2.5pmol使用した。クランプ核酸としてオリゴ6(BNAオリゴヌクレオチド)を実験あたり10pmol使用した。
また、各変異型を選択的に認識して検出するためのプローブには、それぞれの変異型に該当する変異検出用プローブ(オリゴ14[G12V用]、オリゴ16[G12D用]、オリゴ17[G13D用]、オリゴ18[G12A用]、オリゴ19[G12C用]、オリゴ20[G12S用]、オリゴ21[G12R用])を各実験あたり5pmol使用した。
(4)核酸増幅操作および結果
上記(1)〜(3)の検査試料、核酸増幅用試薬、プライマー、各プローブ、クランプ核酸の混合液を核酸増幅装置にて、(i)50℃で2分間、(ii)95℃で20秒間、(iii)95℃で10秒間、(iv)57℃(対象がG12Dの場合には、54℃)で60秒間、その後(v)(iii)〜(iv)の操作を55回繰り返した。
KRAS遺伝子の各変異型検査試料での核酸増幅過程(45〜55サイクルまで)を核酸増幅用プローブならびに各変異検出用プローブで核酸増幅をモニターした核酸増幅曲線を図14〜20に、Ct値データを表5および表6に示す。これらのデータから、KRAS遺伝子の主要7変異のいずれの場合においても、本BNAクランプ法が、全核酸増幅をモニターする核酸増幅用プローブ単独での評価において、それぞれの変異の有無を高感度(ほぼ0.1%程度まで)で検出でき、各変異検出用プローブでの評価においては、それぞれの変異の有無ならびに変異様式をより高感度(<0.1%)で検出できる技術であることを明らかにしている。
(1)検査試料
市販のFFPE臨床組織検体(KRAS野生型)から抽出したgenomic DNAとKRAS遺伝子G12V変異genomic DNAを用いた。各DNA量は、各試料のUVスペクトルと、オリゴ1、2、3をforwardプライマー、reverseプライマー、核酸増幅用プローブとしたリアルタイムPCRで得られたCt値により求めた。そのDNA量に基づき、G12V変異型が1.0%、0.5%、0.1%、0.05%および0%となる混合検査試料を作製し、それぞれの検査試料を実験あたり各20ngの量で用いた。
(2)核酸増幅装置および核酸増幅用試薬
実施例4と同様の装置および試薬を用いた。
(3)プライマー、核酸増幅用プローブ、クランプ核酸、変異検出用プローブ
Forwardおよびreverseプライマーとしてオリゴ1とオリゴ2を実験あたり各20pmol使用し、核酸増幅用プローブとしてオリゴ3−2を実験あたり5pmol使用した。BNAクランプ核酸としてオリゴ4−2、オリゴ5、オリゴ6(BNAオリゴヌクレオチド)をそれぞれ実験あたり20pmol使用した。
G12V変異型を選択的に検出するための変異検出用プローブにはオリゴ14を実験あたり10pmol使用した。
(4)核酸増幅操作および結果
上記(1)〜(3)の検査試料、核酸増幅用試薬、プライマー、核酸増幅用プローブ、クランプ核酸、変異検出用プローブの混合液を核酸増幅装置にて、(i)50℃で2分間、(ii)95℃で20秒間、(iii)95℃で10秒間、(iv)57℃で60秒間、その後(v)(iii)〜(iv)の操作を45〜55回繰り返した。それぞれの検査試料での核酸増幅過程(45サイクルまで)を核酸増幅用プローブおよび各変異検出用プローブでモニターした核酸増幅曲線を図21〜23に示す。また、本実験でのCt値データを表7にまとめた。
これらのデータから、患者組織FFPE由来のDNAを検査試料とした場合でも、KRAS遺伝子の点変異を、本BNAクランプ法と変異検出用プローブとを組み合わせる核酸増幅手法は、その変異の有無ならびに変異様式を高感度(ほぼ0.1%程度)で検出解析できることが判明した。

EGFR遺伝子の野生型およびE746-A750 del (Type 1) 欠失変異型の遺伝子試料として市販のそれぞれ該当するHuman genomic DNAを用いた。各DNA量は、各試料のUVスペクトルと、オリゴ22、23、24をforwardプライマー、reverseプライマー、核酸増幅用プローブとしたリアルタイムPCRで得られたCt値により求めた。そのDNA量に基づき、欠失変異型が100%、10%、1.0%、0.1%、0.01%および0%となるモデル検査試料を作製し、それぞれのモデル検査試料を実験あたり各50ngの量で用いた。
(2)核酸増幅装置および核酸増幅用試薬
StepOnePlus(ABI社製)をリアルタイムPCR装置に、TaqManTMFast Advanced Master Mix(ABI社製)を核酸増幅用試薬に用いた。本試薬の使用量は、添付マニュアルに準じた。
(3)プライマー、核酸増幅用プローブ、クランプ核酸、変異検出用プローブ
Forwardおよびreverseプライマーとしてオリゴ22とオリゴ23を実験あたり各10pmol使用し、核酸増幅用プローブとしてオリゴ24を実験あたり2.5pmol使用し、BNAクランプ核酸にはオリゴ25を実験あたり10pmol使用し、欠失変異型を選択的に認識して検出するための変異検出用プローブにオリゴ26を実験あたり5pmol使用した。
(4)核酸増幅操作および結果
上記(1)〜(3)の検査試料、核酸増幅用試薬、プライマー、核酸増幅用プローブ、クランプ核酸、変異検出用プローブの混合液を核酸増幅装置にて、(i)50℃で2分間、(ii)95℃で20秒間、(iii)95℃で10秒間、(iv)53℃で60秒間、その後(v)(iii)〜(iv)の操作を45〜55回繰り返した。それぞれの検査試料での核酸増幅過程(55サイクルまで)を核酸増幅用プローブ(オリゴ24)および変異検出用プローブ(オリゴ26)でモニターした核酸増幅曲線を図24に示す。また、本実験でのCt値データを表8にまとめた。
また、BNAオリゴクランプの効果を比較するため、オリゴ25の代わりにオリゴ27(LNA)、オリゴ28(PNA)、オリゴ29(DNA)をそれぞれクランプオリゴに用いて、同一条件下(ただし、変異検出用プローブのオリゴ26は未使用)で実験し、オリゴ24で核酸増幅過程をモニターした(図25および表9)。
これらのデータから、EGFR遺伝子の欠失変変異を対象とした場合でも、本BNAクランプ法と変異検出用プローブとを組み合わせる核酸増幅手法は、その変異の有無ならびに変異様式を高感度(0.1%以上)で検出解析できることが判明した。また、クランプオリゴとしてのBNAオリゴは、他のオリゴ素材(LNA、PNA等)よりも高機能性であることも明らかとなった。
また、BNAクランプ技術と変異検出用プローブを併用することで、検出感度精度がより一層向上させることが可能となり、変異型遺伝子の有無だけではなく、変異型の様式の特定・解析が可能で、産業上の多様なニーズに柔軟に対応できる基盤的技術である。
Claims (21)
- 検査試料において、対象核酸中の検出標的部位における塩基配列の相違を有する標的核酸を検出するための方法であって、該標的核酸は検出非標的核酸に対する塩基配列の相違を少なくとも1つ有する検出標的核酸であり、
検出非標的核酸における該検出標的部位の塩基配列に相補的な塩基配列を有するクランプ核酸を用いる核酸増幅法によって、検査試料中の検出標的核酸における該検出標的部位の少なくとも一部を含む領域を選択的に増幅させる工程、および
増幅された核酸を検出する工程

R1がメチル基であり、
mが0であり、かつ
n1が1である
ヌクレオシド類縁体の単位構造の1種以上を1または2個以上含有するオリゴヌクレオチド類縁体またはその塩である、請求項1または2に記載の方法。 - クランプ核酸の長さが、5〜30merである、請求項1〜3のいずれか1項に記載の方法。
- 核酸増幅法がポリメラーゼ連鎖反応(PCR)法である、請求項1〜4のいずれか1項に記載の方法。
- PCR法がリアルタイムPCR法である、請求項5に記載の方法。
- リアルタイムPCR法が検出用プローブを用いて行われ、検出用プローブは、検出標的部位における塩基配列の相違を検出すべき領域の塩基配列に相補的な塩基配列を有する一本鎖核酸であり、かつ一方の末端が蛍光基で置換され、他方の末端が消光基で置換されている、請求項6に記載の方法。
- 検出用プローブが、上記の一般式(I)〜(IV)(各一般式中の記号は上記と同義である。)のいずれか1つで表されるヌクレオシド類縁体の単位構造の1種以上を1または2個以上含有するオリゴヌクレオチド類縁体またはその塩である、請求項7に記載の方法。
- 検出非標的核酸と検出標的核酸との間の塩基配列の相違が、置換、挿入、欠失、逆位、重複および転座からなる群から選択される1つ以上の変異またはそれらの組み合わせに起因するものである、請求項1〜8のいずれか1項に記載の方法。
- 増幅された核酸を検出する工程が、増幅産物の配列決定を行うことを含む、請求項1〜9のいずれか1項に記載の方法。
- 対象核酸が遺伝子であって、かつ検出の対象とする該遺伝子の塩基配列の相違が、特定の疾患の発症および/または治療感受性に関連するものである、請求項1〜10のいずれか1項に記載の方法。
- 検査試料において、対象核酸中の検出標的部位における塩基配列の相違を有する標的核酸を検出するためのキットであって、該標的核酸は検出非標的核酸に対する塩基配列の相違を少なくとも1つ有する検出標的核酸であり、
(a)検出非標的核酸における該検出標的部位の塩基配列に相補的な塩基配列を有するクランプ核酸、および、
(b)検査試料中の検出標的核酸における該検出標的部位の少なくとも一部を含む領域を選択的に増幅させるための試薬
を含み、クランプ核酸が、下記一般式(I):

Baseは、置換基を1つ以上有していてもよいピリミジンもしくはプリン核酸塩基を示し、
R1は、水素原子、アルキル基、アルケニル基、シクロアルキル基、アリール基、アラルキル基、アシル基、スルホニル基、シリル基、または機能性分子ユニット置換基を示し、
mは0〜2の整数であり、かつ
n1は、1〜3の整数である。)、
または、下記一般式(II):

Baseは上記と同義であり、
Aは、直接結合、炭素数1〜4のアルキレン基、−O−(CH2)n2−(ここで、酸素原子は4’位のメチレン基と結合しており、n2は1〜3の整数を示す。)、または−N(R3)−(CH2)n3−(ここで、窒素原子は4’位のメチレン基と結合しており、n3は1〜3の整数を示す。)を示し、
R2およびR3は、同一または異なって、水素原子、核酸合成の水酸基の保護基、アルキル基、アルケニル基、シクロアルキル基、アラルキル基、アリール基、アシル基、シリル基、リン酸基、核酸合成の保護基で保護されたリン酸基、または、−P(R4)R5[式中、R4およびR5は、同一または異なって、水酸基、核酸合成の保護基で保護された水酸基、メルカプト基、核酸合成の保護基で保護されたメルカプト基、アミノ基、炭素数1〜5のアルコキシ基、炭素数1〜5のアルキルチオ基、炭素数1〜6のシアノアルコキシ基、または、炭素数1〜5のアルキル基で置換されたアミノ基を示す。]を示す。)、または、下記一般式(III):

で表されるヌクレオシド類縁体の単位構造の1種以上を1または2個以上含有するオリゴヌクレオチド類縁体(但し、オリゴヌクレオチド類縁体中の各ヌクレオシド類縁体間の結合形態は、リン酸ジエステル結合以外にホスホロチオアート結合を1または2個以上含有していてもよく、また、前記の単位構造の1種以上を2個以上含有する場合は、当該構造間でBaseは同一または異なることができる。)またはその塩である、キット。 - クランプ核酸が、上記の一般式(I)において、
Baseが、水酸基、核酸合成の保護基で保護された水酸基、炭素数1〜5のアルコキシ基、メルカプト基、核酸合成の保護基で保護されたメルカプト基、炭素数1〜5のアルキルチオ基、アミノ基、核酸合成の保護基で保護されたアミノ基、炭素数1〜5のアルキル基で置換されたアミノ基、炭素数1〜5のアルキル基、およびハロゲン原子からなる群から選択される置換基を1つ以上有していてもよいピリミジンもしくはプリン核酸塩基であり、
R1が、水素原子、炭素数1〜5のアルキル基、ベンジル基、アセチル基、ベンゾイル基、メタンスルホニル基、またはp−トルエンスルホニル基であり、
mが0〜2の整数であり、かつ
n1が、1〜3の整数である
ヌクレオシド類縁体の単位構造の1種以上を1または2個以上含有するオリゴヌクレオチド類縁体またはその塩である、請求項12に記載のキット。 - クランプ核酸が、上記の一般式(I)において、
Baseが、水酸基、核酸合成の保護基で保護された水酸基、炭素数1〜5のアルコキシ基、メルカプト基、核酸合成の保護基で保護されたメルカプト基、炭素数1〜5のアルキルチオ基、アミノ基、核酸合成の保護基で保護されたアミノ基、炭素数1〜5のアルキル基で置換されたアミノ基、炭素数1〜5のアルキル基、およびハロゲン原子からなる群から選択される置換基を1つ以上有していてもよいピリミジンもしくはプリン核酸塩基であり、
R1がメチル基であり、
mが0であり、かつ
n1が1である
ヌクレオシド類縁体の単位構造の1種以上を1または2個以上含有するオリゴヌクレオチド類縁体またはその塩である、請求項12または13に記載のキット。 - クランプ核酸の長さが、5〜30merである、請求項12〜14のいずれか1項に記載のキット。
- 前記(b)の試薬が、ポリメラーゼ連鎖反応(PCR)用の増幅プライマーを含む、請求項12〜15のいずれか1項に記載のキット。
- 前記(b)の試薬が、リアルタイムPCR用の試薬を更に含む、請求項16に記載のキット。
- リアルタイムPCR法が検出用プローブを用いて行われ、検出用プローブは、検出標的核酸における塩基配列の相違を検出すべき領域の塩基配列に相補的な塩基配列を有する一本鎖核酸であり、かつ一方の末端が蛍光基で置換され、他方の末端が消光基で置換されている、請求項17に記載のキット。
- 検出用プローブが、上記の一般式(I)〜(IV)(各一般式中の記号は上記と同義である。)のいずれか1つで表されるヌクレオシド類縁体の単位構造の1種以上を1または2個以上含有するオリゴヌクレオチド類縁体またはその塩である、請求項18に記載のキット。
- 検出非標的核酸と検出標的核酸との間の塩基配列の相違が、置換、挿入、欠失、逆位、重複および転座からなる群から選択される1つ以上の変異またはそれらの組み合わせに起因するものである、請求項12〜19のいずれか1項に記載のキット。
- 対象核酸が遺伝子であって、かつ検出の対象とする該遺伝子の塩基配列の相違が、特定の疾患の発症および/または治療感受性に関連するものである、請求項12〜20のいずれか1項に記載のキット。
