1.方法
1.1 MnO2によるd5fCTP及びd5cCTPへのd5hmCTP酸化
MnO2 51.6mg(d5fCTPに対して)又はMnO2 500mg(d5cCTPに対して)(Alpha Aeser)を含むH2O 497.5μL中のd5hmCTP
2.5μL(100mM、Bioline)を、50度で2時間30分振盪した。その後、Am
icon Ultra 0.5mL 10kDaカラム(Millipore)を用いた濾過によ
りMnO2を除去し、試料を凍結乾燥した。ヌクレオチド三リン酸を再懸濁(5mM)し、アルカリホスファターゼ(New England Biolabs)により37℃で一晩、脱リン酸化し
た。
d5fC又はd5cC 9μL(5mM)、dA 0.5μL(0.1M、Roche)及
びH2O 2.5μLを混合し、その後、4M NaHSO3 33μL(MP Biochemicals)を添加した。これを3つの15uLの反応物に分け、50℃にて暗所で保持した。
様々な時間点で画分0.5μLを取り、H2O 2.5μL及びNaOH 2μL(1M)中に集成した。室温にて少なくとも30分保持した後、それらをHPLCに注入した。ピーク面積を測定し、d5fC、d5cC、dC又はdUの検量曲線と相関付けて、クロマトグラムにおけるdAレベルに標準化した。
文献プロトコル(30)のようにしてDNAを消化し、Amicon Ultra 0.5mL 10kDaカラムで精製し、Agilent 1100 HPLCを用いて1mL/分の流量でEclipse XDB−C18 3.5μm、3.0×150mmカラム上でHPLCにより分析した。カラム温度を45度に維持した。溶出緩衝液は、緩衝液A(500mM酢酸アンモニウム(Fisher)pH5)、緩衝液B(アセトニトリル)及び緩衝液C(H2O)であった。全ての分析の実行に亘って緩衝液Aを1%に保持し、残りの緩衝液に対する勾配を0分−0.5%B、2分−1%B、8分−4%B、10分−95%Bとした。
シトシン、5−メチルシトシン、又は5−ヒドロキシメチルシトシンのいずれかを含む15merオリゴをIBAから入手した。122mer及び135merのdsDNAテン
プレート及びプライマーをBiomersから入手した。プライマー中の全てのCは5−メチル
シトシンであった。d5hmCTP及びFermentas DreamTaqポリメラーゼを用いたPCRにより、5−ヒドロキシメチルシトシンを、この鎖の全ての他のシトシン位置に付加した。
DNA(およそ1μg〜10μL)をNaBH4 40μL(1μL当たり10000当量)と共に氷上で5分間インキュベートした。その後、この反応物を25度にて蓋を開けたまま暗所で1時間振盪した。この反応物をquick spin oligoカラム(Roche)で精製した。
一般的な酸化
氷上でNaOH(最終濃度0.05M)によりDNAを24μL取り、その後、1μLのKRuO4(Alpha Aeser)溶液(0.05M NaOH中15mM)を添加し、反応
物を氷上で時折ボルテックスをしながら1時間保持した。反応物をmini quick
spin oligoカラム(Roche)で精製した(H2O 600μLで4回洗浄し
た後)。
上記一般的な酸化に従って15mer合成ssDNA 1μgを酸化した。
dsDNAをエタノールで沈殿させ、その後、mini quick spin oligoカラムを通して濾過した(H2O 600uLで4回洗浄した後)。(ゲノムDNAとは異なり)単一の相同DNA断片の溶液でNaOH変性が100%有効ではないことから、合成dsDNAについては二重酸化が必要であった。
総容量を20μLとする以外は上記一般的な酸化に従って、反応物を酸化した。このDNAを0.05M NaOH(総容量24μL)中で37℃にて30分間、再度変性させた。反応物を、再び氷上で素早く冷却して5分置き、上記一般的な酸化に従って酸化した。
酸化の前にDNA(1μg以下)をエタノールで沈殿させ、その後mini quick spin oligoカラムを通して濾過した(H2O 600μLで4回洗浄した後)。DNAを0.05M NaOH(総容量24μL又は40μL)中で37℃にて30分変性させた。その後、これを氷上で素早く冷却して5分置き、上記一般的な酸化に従って酸化した。
サンガーシーケンシングでは、C、5mC及び5hmCを含む122mer DNA 1μgを、上記dsDNA二重酸化に従って酸化し、熱サイクルを2回繰り返して行う以外は、FFPE試料に関する製造業者の使用説明書に従ってQiagen Epitectキットを用いてバイサルファイト処理を行った。その後、これらの試料をサンガーシーケンシング(Source Bioscience)に供した。
1μgをDraI(2μL、New England Biolabs)及びSspI(1μL、New England Biolabs)で一晩消化した。消化されたバンドをFermentas GeneJETゲル抽出キットでゲル精製し、メチル化アダプター(Illumina)をNEBNext DNA sample prep master mix set 1を用いて連結した。上
記のように酸化及びバイサルファイト処理した後、連結された断片をPfu Turbo
Cx(Agilent)及びアダプター特異的プライマー(Illumina)を用いて増幅させ(1
8サイクル)、続いてAMPure XPビーズ(Agencourt)を用いて精製した。
製造業者の使用説明書に従ってDNA Degradase Plus(Zymo Research)を用いた消化により、DNAからヌクレオシドを取得し、ナノエレクトロスプレーイ
オン源(Proxeon)が取り付けられたLTQ Orbitrap Velos質量分析計
(Thermo Scientific)上でのLC−MS/MSによって分析した。5hmC、5fC、
並びに関連する場合には5mC及びTに関する質量スペクトルデータを高分解能フルスキャンモード(プロトン化擬分子イオンについてR>40000、付随するプロトン化塩基フラグメントイオンについて>50000)で取得し、また258→142.0611(5hmC)、256→140.0455(5fC)、242→126.0662(5mC)及び243→127.0502(T)の移行をモニタリングする選択的反応モニタリング(SRM)モードでも取得した。4質量単位分離ウインドウ(4 mass unit isolation window)でSRM用に親イオンを選択し、相対的衝突エネルギー20%、断片イオンについてR>14000でHCDにより断片化した。
J1 ES細胞(129S4/SvJae)をATCC(カタログ番号SCRC−1010)から入手し、完全ES培地(DMEM 4500mg/Lグルコース、4mM L−グルタミン及び110mg/Lピルビン酸ナトリウム、15%ウシ胎児血清、培地100mL中100Uのペニシリン/100μgのストレプトマイシン、0.1mM非必須アミノ酸、50μM β−メルカプトエタノール、103U LIF ESGRO(商標))中で37℃、5%CO2にて、γ線照射pMEFフィーダー層上で培養した。Qiagen
Allprep DNA/RNAミニキットを用い、14継代目又は20継代目においてES細胞からゲノムDNAを調製した。
酸化DNA及び非酸化DNAからのRRBSライブラリーを以前に公開されているプロトコル(31)に基づいて調製した。簡潔には、2μgのゲノムDNAをMspI(Fermentas)で消化し、続いてクレノウ(Fermentas)によるエンドリペア及びA−テーリングを行い、T4 DNAリガーゼ(NEB)によるメチル化アダプター(Illumina)の連結を
行った。アダプターが連結されたMSpI消化DNAを3%アガロースゲル上にて泳動し、サイズ選択(110bp〜380bp)を行い、続いてQiagen QIAquick gel purification quickによる精製及びエタノール沈殿を行った。

配列決定(単一末端、40bpリード)をIlluminaのGAIIxプラットフォームで行った。最初の3塩基対に対してベアバック−プロセシング(bareback-processing)を適
用した後、OLBバージョン1.8を用いて原画像を再加工することにより塩基をコールした(32)。マウスゲノム(NCBIM37に組み込まれている)に対するバイサルファイトリードアラインメントを、−n 1 −l 40 −−phred64−quals −−vanillaのオプションを用いるBismark v0.6.4(33)を用いて実施した。個々のLINE1 5’モノマー配列に対するBismarkアラインメントを、僅かにストリンジェントに(−n 0)行った。公開されているコンセンサス配列をL1A(34)、L1Tf及びL1Gf(35)モノマーサブタイプに対するリードのアラインメントに使用した。
CGI(25)内の変換シトシン及び非変換シトシンの数を、各BSデータセット及びoxBSデータセットから抽出した。各CpG位置について、5mC量を各oxBSデータセットにおける非変換シトシンの割合として取得し、対応するBSデータセットにおける非変換シトシンの割合からこの値を引くことにより5hmC量を取得した。CGI当たりの全体的な値を、各CGI内に包含される全てのCpGからのデータを集積することにより算出した。全体的なCGI 5mC値から20%を超えて逸脱した5mC推定、又は全体的な値から10%を超えて逸脱した5hmC推定に関するCpGと同様に、10リード未満のCpGを除外した。この異常値の除外工程(outlier filtration step)の後、
5つ以上の代表的なCpGを有するCGIのみを分析した。
以前に記載されているように(6)glucMS−qPCRによるMspI部位での5mCレベル及び5hmCレベルの定量を行った。
本発明者らは、5hmCに選択的な化学反応性を利用すること、特にヒドロキシメチル
基を化学的に除去し、それにより5hmCをCに転換し、そうしてバイサルファイト媒介脱アミノ化によって容易にUへと転換し得ることにより、DNA中の5mCと5hmCとを区別する戦略を追求した。本発明者らによる5−ホルミルシトシン(5fC)に関する化学反応性の研究の間、本発明者らは、バイサルファイト条件下において5mCを変化させずに5fCのウラシル(U)への脱カルボニル化及び脱アミノ化を観察した(図1A)。これまで報告されていないこの転換は、選択的に5hmCを5fCへと酸化し、その後5fCをUへと変換することによる、2段階手法により実施され得る5hmCの配列決定を示した(図1B)。従来のBs−Seqは5mC及び5hmCの両方をCとして検出することをまねくのに対し、この「酸化的バイサルファイト」シーケンシング(oxBS−Seq)アプローチは、5mC部位のみでCを生じ、そのためBS-Seq及びoxBS
−Seqから読みだされた情報を比較することによって特定のヌクレオチド位置での5hmC量を決定することが可能となった(図1C)。

均シーケンス深度を達成した。深度カットオフ及び幅カットオフの適用後(材料及び方法を参照)、全CGIのうち55%(12660)(25)が本発明者らのデータセットに含まれていた。本発明者らのRRBS(すなわち、非酸化)データは公開されているRRBSデータセット及びBS−Seqデータセットとよく相関する(24、26)。

- 試料ヌクレオチド配列を含むポリヌクレオチド集団の第1部分を酸化する方法であって、前記方法が、
前記ポリヌクレオチド集団の第1部分を過ルテニウム酸塩酸化剤で処理する工程を含み、前記過ルテニウム酸塩酸化剤が選択的に前記試料ヌクレオチド配列中の5−ヒドロキシメチルシトシンを5−ホルミルシトシンに変換する、方法。 - 前記過ルテニウム酸塩酸化剤が、過ルテニウム酸テトラアルキルアンモニウム、重合体担持過ルテニウム酸塩(PSP)、及び過ルテニウム酸テトラフェニルホスホニウムから選択される、請求項1に記載の方法。
