Description
(a) 対象ポリペプチド変異体をコードするヌクレオチド配列を含み、フレーム内停止コドンを持たないmRNA分子を提供し;
(b) 前記mRNA分子をmRNA分子のリボソーム翻訳条件下でインキュベートしてコードされた対象ポリペプチド変異体を産生することにより、少なくともmRNA及びコードされた対象ポリペプチド変異体をそれぞれが含む複合体を形成させ;
(c) 前記複合体を、親の対象ポリペプチドと結合する受容体、リガンド又は特異的結合対メンバーと接触させて、選択条件下で前記受容体、リガンド、又は特異的結合対メンバーと結合することができる対象ポリペプチド変異体をそれぞれが提示する1以上の複合体を選択し、ここではステップ(i)、(ii)及び(iii)のうち1以上が次のとおり実施され:
(i) ステップ(b)の翻訳過程で2以上の安定性選択圧が同時に適用され;

EPO変異体ライブラリーの構築及び改善された安定性についてのEPO変異体の選択
ライブラリー構築
EPOのcDNAをInvitrogen社から入手した。成熟配列を再構成させ、リボソームディスプレイの直鎖状鋳型とし、該鋳型を引き続きライブラリー作製のために使用した。mRNAへの効率的な転写のために、DNAレベルでT7プロモーターを5'-末端に付加した。mRNAレベルで、構築物に原核性リボソーム結合部位(シャイン・ダルガルノ配列)を含ませた。3'末端に、gIII部分をスペーサーとして機能するように付加した(Hanesら, (2000) Meth Enzymol 328:.404)。変異体のライブラリーを、エラー率8.1 ヌクレオチド突然変異/分子で誤りがちなPCR(error prone PCR)(BO Bioscience)を製造業者のプロトコールとおりに使用して作製した。このPCRは、1分子につき4つの突然変異を誘導し、1ライブラリーにつき約2.5×1010変異体分子を誘導した。
DTT、HIC及び高温を含む安定性選択圧のうち少なくとも2つを同時に使用して選択を行い、次に機能活性について選択した。還元剤ジチオスレイトール(DTT)を、翻訳及び選択過程で存在させた。DTTは、EPOの安定性の重要な要素であるジスルフィド架橋の形成を阻害する。翻訳後に、DTTを含む翻訳混合物を疎水性相互作用クロマトグラフィー(HIC)マトリックスを25℃で用いてインキュベートした。通常の4℃と比べ、DTT、HIC及び25℃という高温の組合せは、折りたたまれていない及び/又は誤って折りたたまれたより安定性の低い変異体を、選択圧に基づいて捕捉及び除去するはずである。HICマトリックスは、例えば、遠心分離又は濾過により混合物から除去する。機能性選択を進める前に緩衝液交換ステップが必要な場合もある。
単一EPO変異体の一次安定性RIAでのスクリーニング
EPO変異体を、一次安定性RIA(ラジオイムノアッセイ)を用いてJermutusら, (2001)に記載のとおり、安定性についてスクリーニングした。それぞれの変異体について簡潔にいうと、直鎖状DNA鋳型を増幅、転写させ、mRNAをG25セファデックスカラムで精製し定量した。35S-標識したメチオニンの存在下でのin vitro翻訳は、それぞれの変異体につき2個を1セットとして、1つは非還元条件下で、もう1つは10 mM DTT(ジチオスレイトール)の存在下で、30℃で30分間行った。翻訳は、0.05%Tween 20を含むPBSと、翻訳時と同じ濃度のDTTで停止させた。翻訳混合物をEPO受容体で被覆されたプレート上で、室温で1時間インキュベートした。プレートは、0.05% Tween 20を含むPBSで3回洗浄し、さらにPBSで3回洗浄した。残存する放射活性を0.1 Mトリエチルアミンで溶出させ、液体シンチレーションカウント法により定量した。変異体の安定性の指標は、10 mM DTTの存在下でのRIAシグナルを、DTTの不在下でのRIAシグナルで割ることにより計算した。変異体が安定であればるほど、この割合は大きくなる。すなわち、DTTの存在下で不活性な場合、割合=0であり、DTTの存在下で完全に活性である場合、割合=1である。
4ラウンド後に得られたEPO変異体を配列決定し、5個のより安定な変異体の配列と配列番号2で示されるアミノ酸配列を有する野生型EPOとの、アミノ酸レベルでの違いを下記のとおり記す。

単一GM-CSF変異体の一次発現スクリーニングでのスクリーニング
96-ウェルでの発現、PAGE及びイムノブロッティングを用いて、GM-CSF変異体を可溶性発現についてスクリーニングした。簡潔にいうと、Overnight ExpressTM Autoinduction System (Merck Bioscience)を用いて可溶性発現させ、その産物をE-PAGEタンパク質電気泳動システム(Invitrogen)上で電気泳動した。ペリプラズム抽出物を得るために、細胞を遠心分離により回収した。浸透圧ショックにより該ペリプラズム材料を遊離させ、遠心分離により残屑を除去し、発現したタンパク質を上澄み液中に残した。抽出したタンパク質のサンプルを、96個のサンプルを同時に電気泳動できるE-PAGE(Invitrogen)SDS-PAGEシステムを用いて電気泳動した。その後、ゲルからPVDF膜上へブロットし、続いてポリクローナル抗ヒトGM-CSF抗体(Chemicon)で検証し、抗ウサギIgG-HRPコンジュゲート(Dako UK)、ECL Plus化学発光試薬(Amersham)及びLumi Imager (Boehringer Mannheim)を用いた画像取得により検出した。
GM-CSF変異体の可溶性発現
GM-CSF変異体及び野生型のペリプラズム産生を二重で比較した。250 mlのエルレンマイヤーフラスコ中で容積が50 mlのOvernight ExpressTM Autoinduction System (Merck Bioscience)を用いて、大腸菌 HB2151(Biostat Diagnostics)中でpCANTAB6から組換えタンパク質を発現させた。最終培養密度は、1/10希釈液の波長600nmでの吸光度(OD600)測定により計測した。すべての培養液を、OD600が1.0になるように標準化した。細胞を遠心分離により回収し、ペリプラズム材料を浸透圧ショックにより(200mM Tris(pH 8.0)4℃、1mM EDTA、0.5Mスクロースを用いて)遊離させ、マイクロフュージを用いた低速遠心分離(4000rpm)により残屑を除去した。不溶性タンパク質をペリプラズム抽出物からマイクロフュージを用いた高速遠心分離(15000 rpm)により除去した。該サンプルをNuPAGE Bis-Tris gel System (Invitrogen)上で、1x MES緩衝液で泳動した。ゲルからPVDF膜上へブロットし、続いてポリクローナル抗ヒトGM-CSF抗体(Chemicon)で検証し、抗ウサギIgG-HRPコンジュゲート(Dako UK)、ECL Plus化学発光試薬(Amersham)及びLumi Imager (Boehringer Mannheim)を用いた画像取得により検出した。
変異体1を配列解析した。変異体の配列は、配列番号4に示すアミノ酸配列を有する野生型GM-CSFと比べ、アミノ酸レベルで下記のとおり異なる。

DTT、高温及びHICを含む安定性選択圧のうち少なくとも2つを同時に使用して、実施例1に記載のとおり選択を行い、次にビオチン化G-CSF受容体(RnD Cat No 381-ER-05)に結合させることにより、機能活性について選択した。不安定化をより増強するDTT、HIC及び温度の組合せを用いて4ラウンドの選択を実施した。
G-CSF変異体の一次発現スクリーニングでのスクリーニング
96-ウェルでの小規模発現スクリーンにおいて、GM-CSF変異体を可溶性発現について試験した。簡潔にいうと、G-CSF変異体タンパク質を、pCANTAB6発現ベクター及び大腸菌 HB2151細胞(Biostat Diagnostics)を用いて発現させた。発現スクリーニングは、96-ウェルマスターブロック(Greiner Bio-One)上で3重で行い、各ウェルには500mlの2x TY培養液、0.2%グルコース、100mMアンピシリンを含有させた。カラム12のウェル以外の各ウェルに1 mlのG-CSF変異体グリセロールストックを接種し、カラム12のウェルには1 mlの野生型G-CSFグリセロールストックを接種した。プレートは、37℃、600rpmで6時間、HiGroインキュベーター(Genemachines, Inc)内でインキュベートした。その後、IPTGを各ウェルに加え最終濃度を1 mMとし、プレートを37℃、600rpmで一晩インキュベートした。細胞を遠心分離(2500×gで10分間)により回収した。各ペレットを200mM Tris(pH 8.0)、1mM EDTA、0.5Mスクロース、0.1%Tween:4℃を含む200 ml溶液中に再懸濁させることにより、ペリプラズム材料を遊離させ、氷上で20分間インキュベートした。細胞残骸を2500×gで10分間の遠心分離により除去した。各クローンにつき3サンプルをプールし、1400 mlを20ml NiNTA PhyNexusチップ(PhyNexus, Inc)にローディングした。チップを溶液340ml(50mM Tris pH 7.4、300mM NaCl、0.1% Tweenを含む)で洗浄し、続いて溶液100ml(50mM Tris pH 7.4、300mM NaCl、0.1% Tween、30mMイミダゾールを含む)で洗浄した。その後、結合G-CSFを100mM HEPES pH 3.0、140mM NaCl、0.2% Tweenで溶出させる前に、溶液170ml(50mM Tris pH 7.4、300mM NaCl、0.1%Tween)で洗浄した。溶出したサンプルは、200mM HEPES (pH 8.0) 25 mlで中和した。該サンプルを12% NuPAGE Bis-Tris gels (Invitrogen)上で、1x MES緩衝液中で泳動させ、SilverXpress銀染色キット(Invitrogen)を用いてゲルを染色した。
G-CSF変異体の大規模発現及び精製
G-CSF変異体及び野生型G-CSFの大規模ペリプラズム産生を比較した。各G-CSFにつき1コロニーを、2L三角フラスコ中の溶液400ml(2x TY培養液、0.2%グルコース、100mMアンピシリン)へ接種するのに使用した。培養液を37℃、300rpmで6時間インキュベートした後、IPTGを加え最終濃度を1mMとした。そして、該培養液を37℃、300rpmで一晩インキュベートした。細胞を遠心分離(16800×gで10分間)により回収した。各ペレットを200mM Tris(pH 8.0)、1mM EDTA、0.5Mスクロース、0.1%Tween:4℃を含む25 ml溶液中に再懸濁させることにより、ペリプラズム材料を遊離させ、氷上で20分間インキュベートした。細胞残骸を12000×gで10分間の遠心分離により除去した。この精製はAKTA Explorer (GE Healthcare)を用いて行った。各精製において、ペリプラズムサンプルは、50mM Tris pH 8.0、300mM NaCl、0.1%Tweenで平衡化した5ml HisTrap HPカラム(GE Healthcare)を通過させた。カラムを、溶液50ml(50mM Tris pH 8.0、300mM NaCl、0.1% Tween、30mMイミダゾール)で洗浄し、その後、結合G-CSFを50mM Tris pH 8.0、300mM NaCl、0.1% Tween、200mMイミダゾールを用いて溶出させた。その後、溶出したサンプルを2x PBS、0.1% Tweenで平衡化したSuperdex 75 16/30ゲル濾過カラム(GE Healthcare)上で泳動した。
G-CSFの生物学的活性
変異体及び野生型の生物学的活性をOCI/AML5細胞増殖アッセイで評価した。OCI/AML5細胞をGerman collection of Microorganisms and cell culture (DSMZ, Braunschweig. ACC 247)より入手し、供給されたプロトコール通りに維持した。アッセイ培地には、16.6%(v/v)のウシ胎児血清を含むMEMAを含有させた。各アッセイの前に、OCI/AML5細胞を300×gで5分間の遠心分離によりペレット化し、培地を吸引により取り出して、該細胞をアッセイ培地中に再懸濁させた。このプロセスをさらに3回繰り返して、細胞を最終濃度1×105 /mlでアッセイ培地中に再懸濁させた。GM-CSF変異体を(二重で)、所望の濃度でアッセイ培地中に希釈させた。その後、100μlの再懸濁した細胞を各アッセイポイントに添加し、全アッセイ容量を200μl/ウェルとした。アッセイプレートを37℃で72時間、5%CO2下でインキュベートした。その後、20μlのトリチウムチミジン(5μCi/ml, NEN)を各アッセイポイントに添加し、アッセイプレートをインキュベーターに戻して、さらに4時間インキュベートした。細胞採取器により細胞をガラス繊維フィルタープレート(Perkin Elmer)上に集めた。Packard TopCountマイクロプレート液体シンチレーションカウンターを用いて、チミジン取込みを定量した。データはGraphpad Prism softwareを用いて解析した。
変異体1を配列解析した。変異体の配列は、配列番号6に示すアミノ酸配列を有する野生型G-CSFと比べ、アミノ酸レベルで下記のとおり異なる。

Claims (41)
- 親の対象ポリペプチドと比べ安定性が改善された対象ポリペプチド変異体を提供する方法であって:
(a) 対象ポリペプチド変異体をコードするヌクレオチド配列を含み、フレーム内停止コドンを持たないmRNA分子を提供し、ここで、該対象ポリペプチド変異体は親の対象ポリペプチドと比較して改変されたアミノ酸配列を有するものである;
(b) 前記mRNA分子をmRNA分子のリボソーム翻訳条件下でインキュベートしてコードされた対象ポリペプチド変異体を産生することにより、mRNA、コードされた対象ポリペプチド変異体及びリボソームを含む複合体を形成させ;
(c) 前記複合体を、親の対象ポリペプチドと結合する受容体、リガンド又は特異的結合対メンバーと接触させて、選択条件下で前記受容体、リガンド、又は特異的結合対メンバーと結合することができる対象ポリペプチド変異体をそれぞれが提示する1以上の複合体を選択し、ここでステップ(b)の翻訳過程で安定性選択圧のジチオスレイトール(DTT)が適用され、かつ、ステップ(c)の選択過程でも継続して適用され、ステップ(c)の選択過程で安定性選択圧の疎水性相互作用クロマトグラフィー(HIC)及び室温がさらに適用されるか、又は安定性選択圧の疎水性相互作用クロマトグラフィー(HIC)及び室温がステップ(b)の翻訳後にさらに適用され、かつステップ(c)の前記複合体を、前記受容体、リガンド又は特異的結合対メンバーと接触させる前に除去される;さらに
(d) 選択された1又は複数の対象ポリペプチド変異体の安定性を試験することにより、親の対象ポリペプチドと比べ安定性が改善された1以上の対象ポリペプチド変異体を取得する;
ことを含む、前記方法。 - 安定性が、選択された1又は複数の対象ポリペプチド変異体が受容体、リガンド又は特異的結合対メンバーと結合する能力をDTTの存在下及び不在下で産生、提示された際に比較することにより確認される、請求項1記載の方法。
- 安定性が、選択された1又は複数の対象ポリペプチド変異体の凝集度と親の対象ポリペプチドの凝集度を比較することにより確認される、請求項1記載の方法。
- 翻訳系でインキュベーションするためのmRNA分子がRT-PCR反応により提供され、
ここで対象ポリペプチド変異体をコードするヌクレオチド配列の規定領域内に含まれるために、少なくとも1つのRT-PCRプライマーは多種多様な配列をコードする変異誘発性プライマーである、請求項1〜3のいずれか1項記載の方法。 - 選択された複合体からmRNAを回収することをさらに含む、請求項1〜4のいずれか1項記載の方法。

親の対象ポリペプチドと比較して改変されたアミノ酸配列を有する対象ポリペプチド変異体を、リボソームディスプレイ系で、コードする核酸からDTTの存在下及び不在下で発現させることにより産生し;
前記対象ポリペプチド変異体をDTTの存在下で室温における疎水性相互作用クロマトグラフィーに供し、かつ、リボソーム上で提示され、DTTの存在下及び不在下で産生された場合に、前記対象ポリペプチド変異体とコグネイト受容体、リガンド又は特異的結合対メンバーとの結合を比較することにより、改善された安定性について試験される;
ことを含む、前記方法。 - 安定性が、安定性の指標として、DTTの存在下で翻訳された場合にラジオイムノアッセイで測定された対象ポリペプチド受容体、リガンド又は特異的結合対メンバーに対する結合活性と、DTTの不在下で翻訳された場合に同一アッセイで測定された対象ポリペプチド受容体、リガンド又は特異的結合対メンバーに対する結合活性との割合を使用して試験される、請求項32記載の方法。
- 前記試験をする前に対象ポリペプチド変異体を単離するステップを含む、請求項32又は33記載の方法。
- 親の対象ポリペプチドをコードする核酸を突然変異させ、それらが発現する前に対象ポリペプチド変異体をコードする核酸を提供することを含む、請求項32〜34のいずれか1項記載の方法。
- 親の対象ポリペプチドと比べ安定性が改善された対象ポリペプチド変異体を同定又は取得する方法であって:

DTTの存在下及び不在下で、前記1又は複数の核酸をリボソームディスプレイ系で発現させることにより、前記1又は複数の対象ポリペプチド変異体を産生させ;
前記1又は複数の対象ポリペプチド変異体をDTTの存在下で室温における疎水性相互作用クロマトグラフィーに供し、かつ、DTTの存在下及び不在下で産生され、リボソーム上で提示された該対象ポリペプチド変異体とコグネイト受容体、リガンド又は特異的結合対メンバーとの結合を比較することにより、上記のとおり産生された1又は複数の対象ポリペプチド変異体の親の対象ポリペプチドと比べ改善された安定性について試験する;
ことを含む、前記方法。 - 対象ポリペプチド変異体のライブラリーを作製すること、及び前記ライブラリーの変異体の改善された安定性について試験することを含む、請求項36記載の方法。
- 安定性が改善された1以上の対象ポリペプチド変異体を同定することを含む、請求項37記載の方法。
- 前記1以上の対象ポリペプチド変異体を単離することを含む、請求項38記載の方法。
- 前記1以上の対象ポリペプチド変異体をコードする核酸配列を含む核酸を単離することを含む、請求項38又は39記載の方法。
- 前記1以上の単離した対象ポリペプチド変異体を、少なくとも1つの追加成分を含む組成物へと製剤化することを含む、請求項40記載の方法。
