本技術で使用するための核酸は、例えば、その化学修飾を含むDNA、RNA、またはXNA(外来の核酸)分子であり得、一本鎖、二本鎖、または一本鎖と二本鎖の混合物のいずれかであり得る。
本技術は、CAR T細胞療法などの免疫療法で使用するためのアプタマーベースのスイッチを提供する。アプタマースイッチは、CAR発現免疫細胞と、がん細胞や病原体の細胞などの標的細胞との間の物理的な橋渡し(ブリッジ)として機能する。ただし、アプタマースイッチまたはブリッジは、免疫反応の特異性と強度を調節するための機敏で迅速に適応できるツールとしても機能する。それらのCAR結合および標的結合機能は両方ともアプタマーによって実行されるため、アプタマーブリッジを迅速に選択し、抗体ベースのアプローチでは対応できない迅速なペースおよび低コストで、生体外(in vitro)で患者の進化するニーズに適合させることができる。さらに、本技術のアプタマーブリッジは、例えば、ポリマーでコーティングされたウイルスベクター粒子からの、CARをコードするベクターの直接注射、および選択された免疫細胞およびCARの発現のインビボ形質導入(すなわち、免疫療法の対象の体内での形質導入)と組み合わせることができ、従来の生体外(ex vivo)での形質導入およびCAR T細胞の増殖と比較して、さらに時間とコストを節約しながら高度な免疫療法を実現する。

A10 RNAアプタマー(配列番号8)は、ヒト前立腺特異膜抗原(PSMA)に対して選択され、siRNAの前立腺特異的送達剤(McNamara et al. 2006-Dassieら 2009)として使用される39個のヌクレオチド長の配列である。
CELTIC_1S、CELTIC_19s、CELTIC-coreはDNAアプタマー(配列番号 9、10、11)、ARACD3−3700006およびARACD3−0010209はRNAアプタマー(配列番号12および13)であり、これらはすべてヒトCD3に対して以前に選択されている。
これらのDNAまたは2’−デオキシ−2’−フルオロチミジン修飾RNA(2'F−RNA)アプタマーは、標準的な固相リンアミダイト化学を介して合成されたHPLC−RP精製された単一標準オリゴとして、ベースクリック(ドイツ、ノイリード)から購入された。抗CD3アプタマーは、抗CD3モノクローナル抗体(データは示されていない)とは異なり、共刺激性抗CD28抗体と併用しても、サイトカイン分泌または表面マーカー発現を活性化させなかった。
A10 RNAアプタマーの安定性は、5% FBSを含有するダルベッコのリン酸塩バッファ生理食塩水(DPBS)またはFBSだけで測定した。ビオチン化アプタマーは85℃で5分変性した後、氷ブロック上で直ちに4℃まで5分間冷却した。その後、アプタマーをFBSの5%または純粋なFBS中で補ったDPBS中、最終濃度 2 μMに希釈した。試料は37℃で10分、30分、1時間、2時間、4時間、または24時間の間培養した。対照試料は37℃で培養なしで新しく調製されたアプタマーを含んでいた。その後、各溶液に100nMストレプトアビジンPEを加え、アプタマーをPSMA陽性LNCaP細胞で培養した(ヒト前立腺癌−ATCC CRL−1740)。その後、5% FBSを含むDPBSバッファーまたは純FBS中のアプタマーA10の半減期は、37℃の培養時間の関数としての蛍光陽性細胞数の変化に基づいて、YL−1チャネル上のフローサイトメトリーを用いて測定した。測定結果を図9に示す。5%の血清を含有するDPBSバッファー中で培養されたアプタマー A10は、24時間にわたって安定していた。純粋な血清で試験すると、培養の最初の2時間以内に結合活性の半分が失われた。
細胞上に発現した標的タンパク質に対する抗PSMAx抗CD3二特異性アプタマーの親和性と特異性は、フローサイトメトリーによって評価された。これらの研究は、CD3陽性Jurkat(急性T細胞白血病ヒト細胞株−ATCC TIB−152)、CD3陰性ラモス(バーキットリンパ腫ヒト細胞株−ATCC CRL−1596)、PSMA陽性LNCaP(ヒト前立腺癌−ATCC CRL−1740)およびPSMA陰性PC−3(ヒト前立腺癌−ATCC CRL−1435)細胞上でFBSの5%を補充した、SELEXバッファー中のビオチン化RNA/DNAアプタマー培養、またはDPBSバッファー中のRNA/RNAアプタマーでの培養によって行われた。
これらの結果は、ヘテロ二量化後、異なる標的に対して選択されたアプタマーの結合特性は、別々に評価したときに立体障害のために破壊されないことを示唆している。選択されたパートナーによっては、二量化時に各標的の特異性と親和性が向上することさえある。
結合親和性の測定は、BiAcore T200測定器(GEヘルスケア社)を使用して実施した。アプタマーとCD3およびPSMAタンパク質の間の相互作用を分析するために、ビオチン化アプタマーの300共振ユニットをシリーズSセンサーチップSA(GEヘルスケア社)の製造者の指示書(GEヘルスケア社)に従って固定化した。DPBS バッファーが実行バッファーとして使用された。相互作用は、30μl/分の流量で「単一速度論サイクル」モードで、ヒトCD3 ε/γ、CD3 ε/δ、lgG1 Fc、PSMA(Acro Biosystems社)の異なる濃度を注入することによって測定した。使用された最も高いアプタマー濃度は300nMであった。他の濃度は3倍希釈によって得られた。相互作用のすべての運動データは、BIAcore T200評価ソフトウェアを使用して評価された。
細胞毒性アッセイは、非刺激末梢血単核細胞(PBMC)に対して実施された。新しく調製したPBMCは、健康的なドナー(Etablissement Francais du Sang, Division Rhones-Alpes)から得られたバフィーコートから単離された。血液をDPBSで希釈した後、PBMCをFICOLL密度勾配(FICOLL-PAQUE PREMIUM 1.077 GE Healthcare社)で分離し、DPBSで2回洗浄し、RPMI−1640培地(Gibco Invitrogen社製)で再懸濁し、5x106細胞/mlの細胞密度を得た 。これらのPBMCは効果細胞として使用された。
これらの結果は、設計されたアプタマースイッチは、エフェクターTリンパ球を標的細胞に誘発し、細胞溶解機械をリダイレクトし、特定の細胞集団を排除できることを示唆している。
ライブラリとプライマー
初期のRNAライブラリテンプレートとプライマーは、IDT(Coralville、米国アイオワ州)によって一本鎖DNA:

5’-CTGCACTGGGTTCCTCATTCTCC-3’ (逆方向プライマー)として合成された。2次構造に対するプライマーの影響を最小限にするために、5‘および3‘不変のプライマー領域を補完する2つの短い「ブロッキング」シーケンス(IDTから購入)を合成した。5’-ATCACCGACTGCCCATAGAGAGG-3’ (順方向ブロッキング配列)、5’-CTGCACTGGGTTCCTCATTCTCC-3’(逆方向ブロッキング配列)。 ライブラリの不変中心領域を補完する追加のビオチン化の「キャプチャ」配列もIDTによって合成された:5’−ビオチン−GTC-PEG-6 スペーサー−CAAGAATCGCTGCAG-3’。すべての材料は250nmolスケールで注文され、脱塩精製を受けた。
RNAライブラリのスクリーニングは、メルティングオフアプローチを用いた選択の6ラウンドで行われた。 選択の1〜6ラウンドは、安定なHEK293T細胞株(ヒト胚腎臓−ATCC CRL−1573)上で実施され、細胞表面上のペプチドネオエピトープ(PNE)に対して方向付けされたGCN4(S25R14)CAR(キメラ抗原受容体)を発現し、安定的に形質導入されたHEK293T細胞で、負の選択ステップに対して抗CD19CARを包み込む(cell−SELEX)。HEK293T細胞株はアメリカ型細胞コレクションから得られ、DMEM培地(Gibco Invitrogen社)で培養され、10%FBS(Gibco Invitrogen社)と1%ペニシリン/ステプトマイシン(Gibco Invitrogen社)が補充された。すべての選択は、10%の血清マトリックスを補ったDMEM培地で実施され、SELEXラウンドのそれぞれは以下の手順を含んでいた:ストレプトアビジンコーティング磁気ビーズ上のRNAライブラリの固定化、カウンター選択、標的との培養、標的を認識した配列の逆転写、PCR増幅、およびRNAへの転写。 各ラウンドの前に、ストレプトアビジンコーティング磁気ビーズのアリコート(MyOne Streptavidin T1 Dynabeads(TM)、典型的には、バイオチン化材料1ピコモルのバイオチン化材料をダイナビード(TM)20μgごとに使用し、必要な逼迫度に応じて量は異なる)は、200 μL PBS−T(最終濃度は 0.01%のTween 20、pH 7.4 洗浄バッファーで3回予備洗浄した。さらに、標的細胞および対標的細胞をトリプシン処理で採取し、5,000x gで遠心分離によりペレット化し、DPBSバッファーで2回洗浄してから200μLのDPBSバッファー中で懸濁した。1ラウンドあたりの細胞数の概略を表1に示す。RNAライブラリは、血清を含まないDMEM培地(90℃で1分間変性し、60℃で5分間、23℃で5分間アニーリングした)で、プライマーブロッキング配列と捕捉配列の2倍のライブラリモル量で再折り畳された。これは、一定のプライマー領域のアプタマーの二次構造への影響を最小限に抑え、ストレプトアビジン-ビオチン結合相互作用を介して磁気ビーズによってライブラリを捕捉し、外核細胞からアプタマーの末端を保護するために行われた。
細胞に発現したタンパク質を標的とするために、ARAA-00100001、ARAA-05200001、ARAA-0060095、ARAA-01300011、ARAA-01700001アプタマーの親和性および特異性をフローサイトメトリーで評価した。これらの研究は、HEK293T、HEK293T−CAR CD19(CD19抗原に対して方向付けされたCARに対するレンチウイルスベクトル符号化で形質導入されたHEK293T細胞株)およびHEK293T−CAR PNE(PNEペプチドに対して方向づけされたCARをコード化するレンチウイルスベクトルで形質導入されたHEK293T細胞株)細胞に対して、DPBSバッファー中のビオチン化アプタマーで培養することによって行われ、FBSの5%で補充された。
抗CAR PNE RNAアプタマーの安定性(ARAA-00100001およびARAA-01700001)は、5%の胎児ウシ血清(FBS)を含有するDPBSバッファー、10%FBSまたは純粋なFBSを含有するRPMI培地中で研究された。アプタマーは85℃で5分間変性した後、氷ブロック上で直ちに4℃まで5分間で冷却した。その後、5%のFBSを補充したDPBSバッファ−、10%のFBSを補充したRPMI培地、または純粋なFBS血清中の2μMの最終濃度まで配列を希釈した。試料は37℃で10分、30分、1時間、2時間、4時間、または24時間で培養した。対照サンプルは、37℃で培養することなく新たに調製されたアプタマーを含んでいた。それぞれの緩衝液中のアプタマーの半減期は、変性電気泳動法を用いてアガロースゲル上での移動によって以下のように決定された:異なる培養時間のアプタマーサンプルをホルムアミド含有負荷バッファー(熱科学、ThermoScientific, Waltham,MA、米国)と85℃で5分間変性した後、RNA染色マーカーとしてSYBRsafe (Invitrogen)を含有する新しく調製した3%アガロースゲルに、各サンプルの 15μL を配置した。アガロースゲル上のRNAアプタマーの移行は、20分の間に100Vを印加することにより、1XTBEバッファー(Invitrogen社)で行われた。ゲルをバイオ・ラッド画像化システムを用いて可視化し、その結果を図15に示す。RNA信号の強度が4時間後に減少し始めたため、両方のアプタマーは、培養の異なる条件下で少なくとも2時間安定であった。
ARAA-00100001 と ARAA-01700001アプタマーはベースクリック(Neuried、 ドイツ)から、HPLC−RPで精製した標準的な固相リンアミダイト化学を介して合成された2’F RNAオリゴとして購入された。
A10 2’F−RNAアプタマーは、その後のトリアゾール・ヌクレオチド間二量化のために、その3‘末端でアジド基によって修飾された。ビオチンは、アプタマー配列とビオチン旗の間に16原子混合極性スペーサーを導入するビオチン−TEGとして、A10アプタマーの5‘−末端に添加された。ARAA-00100001 と ARAA-01700001 は、その後のトリアゾール・ヌクレオチド間二量化のために、アルキン基によって5’−末端で修飾した。分子量、純度、完全性はHPLC−MS によって検証された。
実施例1で説明した手順は、二重特異性抗-PSMA A10および抗-CAR PNEアプタマーを調製するために使用された。クリック反応の結果を図8Aに示す。
細胞に発現するタンパク質を標的にする抗PSMA×抗CAR PNEアプタマーの親和性と特異性は、フローサイトメトリーによって評価された。これらの研究は、実施例3に記載されているように、5% FBS含有DPBSバッファーのPSMA陽性LNCaP(ヒト前立腺癌−ATCC CRL−1740)およびPSMA陰性PC−3(ヒト前立腺癌−ATCC CRL−1435)に対して実施された。アプタマーは単一の濃度範囲内で試験された:30、100および300 nM。
PSMA陽性細胞への結合研究の結果を図10Aに示す。A10単量体アプタマーとともに、A10 x ARAA-00100001、A10 x ARAA-01700001の2個のRNA/RNAアプタマーを分析した。比較のために、試験された試薬のPSMA陰性のPC−3細胞への結合も測定した。
実施例9と10の結果は、異なる標的に対して選択されたアプタマーのヘテロ二量化が、別々に評価されたときに、各部分の結合特性に著しい影響を与えないことを示唆している。

:5’-CCTCTCTATGGGCAGTCGGTGAT-(N20)-TTTCTGCAGCGATTCTTGTTT-(N10)-GGAGAATGAGGAACCCAGTGCAG-3’(鋳型、配列番号14)、5’-TAATACGACTCACTATAGGGCCTCTCTATGGGCAGTCGGTGA
T-3’(順方向プライマー;配列番号15)、
5’-CTGCACTGGGTTCCTCATTCTCC-3’ (逆方向プライマー;配列番号16)として合成された。2次構造に対するプライマーの影響を最小限にするために、5‘および3‘不変のプライマー領域を補完する2つの短い「ブロッキング」シーケンス(IDTから購入)を合成した。5’-ATCACCGACTGCCCATAGAGAGG-3’ (順方向ブロッキング配列;配列番号17)、5’-CTGCACTGGGTTCCTCATTCTCC-3’(逆方向ブロッキング配列;配列番号18)。 ライブラリの不変中心領域を補完する追加のビオチン化の「キャプチャ」配列もIDTによって合成された:5’−ビオチン−GTC-PEG-6 スペーサー−CAAGAATCGCTGCAG-3’(配列番号19)。すべての材料は250nmolスケールで注文され、脱塩精製を受けた。
Claims (48)
- キメラ抗原受容体(CAR)を標的に結合するためのアプタマーブリッジであって、1つ以上のCAR結合アプタマーおよび1つ以上の標的結合アプタマーを含むブリッジで、前記1つ以上のCAR結合アプタマーが1つ以上のリンカーによって前記標的結合アプタマーに接続され、前記1つ以上のCAR結合アプタマーのうちの少なくとも1つが前記CARの細胞外ドメインに結合している、前記アプタマーブリッジ。
- 前記CAR細胞外ドメインが特異的にペプチドネオエピトープ(PNE)を結合することができる、請求項1に記載のアプタマーブリッジ。
- 免疫細胞上に発現されるCARへのブリッジのCAR結合アプタマーの結合が免疫細胞を活性化する、請求項1または請求項2に記載のアプタマーブリッジ。
- 免疫細胞上に発現されるCARに対するCAR結合アプタマーの結合が免疫細胞を活性化しない、請求項1または請求項2に記載のアプタマーブリッジ。
- 前記免疫細胞がT細胞、NK細胞、またはマクロファージであり、前記結合が、前記アプタマーブリッジの標的結合アプタマーに結合した標的細胞の破壊につながる、請求項3または請求項4に記載のアプタマーブリッジ。

- 前記リンカー部分がDNA、RNA、およびXNAから選択される一本鎖または二本鎖核酸を含む、請求項6に記載のアプタマーブリッジ。
- 前記リンカー部分が免疫グロブリンポリペプチドまたはそのフラグメントである、請求項6に記載のアプタマーブリッジ。
- 前記リンカー部分がグルカン、デキストラン、グリコーゲン、デンプン、およびそれらの誘導体からなる群から選択される多糖である、請求項6に記載のアプタマーブリッジ。
- 前記リンカー部分がポリ(アミドアミン)(PAMAM)およびポリ(βアミノエステル)(PBAE)から選択される合成ポリマーである、請求項6に記載のアプタマーブリッジ。
- 前記CAR細胞外ドメインが免疫グロブリンポリペプチドまたはそのフラグメントまたは誘導体を含む、請求項1〜請求項12のいずれか一項に記載のアプタマーブリッジ。
- 前記免疫グロブリンポリペプチドが単鎖Fvである、請求項10に記載のアプタマーブリッジ。
- 前記PNEがヒトプロテオームに見つからないアミノ酸配列を有する、請求項2に記載のアプタマーブリッジ。
- 前記PNEが、配列番号1〜7からなる群より選択される、請求項2に記載のアプタマーブリッジ。
- 少なくとも1つの標的結合アプタマーが、CD19、CD20、CD22、CD123、BCMA、NY−ESO−1、メソセリン、PSA、PSMA、MART−1、MART−2、Gp100、チロシナーゼ、p53、ras、MUC1、SAP−1、サバイビン、CEA、Ep−CAM、Her2、EGFRvIII、BRCA1/2、CD70、CD73、および変異SODからなる群から選択された標的に結合する、請求項1〜請求項16のいずれに記載のアプタマーブリッジ

- 2つ以上の同一または非同一の標的結合アプタマーを含む、請求項18に記載のアプタマーブリッジ。
- 環状、星形、デンドリマー、線形、分岐、およびそれらの組み合わせからなる群から選択される分子形態を含む、請求項1〜19のいずれか一項に記載のアプタマーブリッジ。
- CAR結合アプタマーの1つ以上と約70〜約200オングストロームの範囲内の1つ以上の標的結合アプタマーとの間に距離を有する、請求項1〜20のいずれか一項に記載のアプタマーブリッジ。
- T細胞、NK細胞、B細胞、またはマクロファージにおいて発現する場合に、前記CARに結合する、請求項1〜21のいずれか一項に記載のアプタマーブリッジ。
- 前記CARに結合した際に、前記T細胞、NK細胞、B細胞、またはマクロファージを活性化する、請求項22に記載のアプタマーブリッジ。
- 1つ以上のCAR結合アプタマーおよび1つ以上の標的結合アプタマーがそれぞれ10μM未満、好ましくは1nM未満、より好ましくは100pM未満または10pM未満の結合親和性を有する、請求項1〜請求項23のいずれか一項に記載のアプタマーブリッジ。
- 請求項1〜24のいずれか一項に記載のアプタマーブリッジと、前記CARを発現する免疫細胞を含む、免疫療法のためのシステム。
- 前記アプタマーブリッジのCAR結合アプタマーに結合した際に前記免疫細胞が活性化される、請求項25に記載のシステム。
- がん、病原体、または炎症細胞またはタンパク質に対する免疫応答を増強させる、請求項25または請求項26に記載のシステムの使用。
- 請求項1〜24のいずれか一項に記載のアプタマーブリッジと、前記CARをコードするウイルスベクターを含む、対象に免疫療法を提供するためのキット。
- 前記ウイルスベクターがレンチウイルスベクターである、請求項28に記載のキット。
- さらに前記CAR結合アプタマーまたはその一部の相補配列を有するアプタマーを含む、請求項28または請求項29に記載のキット。
- (i)生体内または 生体外の免疫細胞における発現のためのCARをコードするウイルスベクターと、(ii)前記CARに高い親和性結合が可能なアプタマーを含む、対象に免疫療法を提供するためのキット。
- 前記ウイルスベクターがレンチウイルスベクターである、請求項31に記載のキット。
- 請求項1〜請求項24のいずれか一項に記載のアプタマーブリッジと、前記ブリッジのCAR結合アプタマーと同じCARに結合するが、前記ブリッジによって結合される前記標的には結合しない、標識および/または非標識CAR結合アプタマーとを含むキット。
- 請求項1〜24のいずれか一項に記載のアプタマーブリッジと、前記ブリッジの標的結合アプタマーと同じ標的に結合するが、前記ブリッジによって結合されたCARには結合しない、標識および/または非標識の標的結合アプタマーを含むキット。
- その必要とする対象において免疫療法を行う方法であって、以下のステップを含む方法:
(a) CARを発現する細胞の集団を対象に投与し、ここで前記CARは、ペプチドネオエピトープ(PNE)を特異的に結合することができる細胞外ドメインを含み、および
(b) 請求項1〜24のいずれか一項に記載のアプタマーブリッジを対象に投与すること;
それによって、前記アプタマーブリッジが前記対象のCAR発現細胞に結合し、前記CAR発現細胞と前記標的との相互作用を誘導する。 - 請求項35に記載の方法は、さらに以下のステップを含む:
(a1) 前記CARに結合する標識された単一特異性アプタマーを前記対象に投与し、前記対象に存在するCARまたはCAR発現細胞の量を決定すること。 - 前記工程(b)が、CARまたはCAR発現細胞の量が、前記免疫療法が成功するために必要と推定される所定量に達するか、超えた場合にのみ行われる、請求項36に記載の方法。
- CARまたはCAR発現細胞の量が所定量以下に低下し、一定期間経過後にステップ(a1)が繰り返される、請求項37に記載の方法。
- 前記標的が標的細胞上にあり、そしてその相互作用が標的細胞の死をもたらす、請求項35〜38のいずれか一項に記載の方法。
- 前記相互作用が対象において増強された免疫応答をもたらす、請求項35〜38のいずれか一項に記載の方法。
- 前記相互作用が対象における免疫寛容をもたらす、請求項35〜38のいずれか一項に記載の方法。
- 前記相互作用が対象における免疫応答の低下または終了をもたらす、請求項35〜38のいずれか一項に記載の方法。
- 前記増強された免疫応答ががん、病原体、または炎症細胞またはタンパク質に対するものである、請求項40に記載の方法。
- 前記免疫応答の強度または持続時間が、ステップ(b)におけるアプタマーブリッジの投与量または投与期間によって調節される、請求項35〜38のいずれか一項に記載の方法。
- 前記免疫応答の強度または持続時間が次のステップによって制限される、請求項35〜44のいずれか一項に記載の方法:
(c) CAR結合アプタマーまたはその一部のそれに対して相補的配列を有するアプタマー対象に投与すること。 - さらに以下のステップを含む、請求項35〜45のいずれか一項に記載の方法:
(a0) 前記細胞内のCARを発現するウイルスベクターを用いて対象から細胞を形質導入すること。 - 前記形質導入が体外(ex vivo)で行われる、請求項46に記載の方法。
