リソソーム分解経路であるオートファジーは、細胞の恒常性、発達、免疫、腫瘍の抑制、代謝、神経変性の予防および寿命の延長に重要な役割を果たしている。したがって、オートファジーの薬理学的刺激は、特定のヒト疾患および/または加齢の予防または治療に有効なアプローチとなりうる。本発明者らは、オートファジーを特異的に誘導する新規化合物の開発方法の確立に尽力を重ねた。これを達成するため、オートファジーの誘導において重要な制御ノードを標的とする化合物、より具体的には、Beclin 1(オートファジーの開始において機能するBeclin 1−VPS34脂質キナーゼ複合体のアロステリックモジュレーター)へのBcl-2(オートファジーの負の制御因子)の結合を標的とする化合物を同定するために2種のアッセイを開発した。これらのアッセイは、細胞においてBeclin 1とBcl-2の結合を測定するスプリットルシフェラーゼアッセイ、またはインビトロにおいてBeclin 1とBcl-2の直接的な結合を直接測定するAlphaLISAアッセイを使用したものである。Beclin 1とBcl-2の結合を破壊し、オートファジーを誘導する低分子を同定するため、約300,000種の化合物を含む2種の化合物ライブラリーをスクリーニングした。μMレベルのIC50でBeclin 1とBcl-2の相互作用を直接抑制し、オートファジーフラックスを増加させる3種の新規化合物が同定された。これらの化合物は、有意な細胞傷害性を示さず、Bcl-2ファミリーのアポトーシス促進性メンバー(BaxおよびBim)のBH3ドメインへのBcl-2の結合よりも、Beclin 1のBH3ドメインへのBcl-2の結合を選択的に破壊する。
Beclin 1とBcl-2の相互作用を破壊する新規化合物を同定するため、(1)細胞透過活性を有し、かつ細胞ベースのアッセイにおいてBeclin 1とBcl-2の相互作用を破壊する機能を有する化合物の同定と、(2)インビトロでBeclin 1とBcl-2の結合を破壊することから、前記細胞ベースのアッセイにおいてオンターゲットに機能することが確認される化合物の同定とを並行して実施できるように設計した2種の新規ハイスループットスクリーニング(HTS)アッセイを開発した。
さらに、インビトロにおけるBeclin 1とBcl-2の間の相互作用を直接測定するため、ハイスループットBeclin 1/Bcl-2 AlphaLISAアッセイを開発した。AlphaLISAは、均質な溶液中でタンパク質間相互作用を測定することができるビーズベースの近接アッセイである41。Alphaドナービーズに680nmの光を照射すると一重項酸素分子が生成し、近傍するアクセプタービーズに移動する。一重項酸素はドナービーズを励起し、615nmでルミネッセンスを発光する。一重項酸素分子の半減期は極めて短く、効率的なエネルギー移動は半径200nm以内のみでしか起こらない。したがって、測定可能なAlphaルミネッセンスシグナルを得るためには、ドナービーズとアクセプタービーズの間での化学エネルギーの伝達が必要であり、相互作用分子ペアがビーズ上に固相化されていることから、ビーズ同士の会合が安定化されて、測定可能なAlphaシグナルが得られる。
Beclin 1/Bcl-2スプリットルシフェラーゼアッセイを使用して、UT Southwestern Medical Center(UTSW)から得た約200,000種の化合物と、MITおよびハーバードのブロード研究所の多様性指向型合成(DOS)ライブラリーから得た100,000種の化合物を含む化学ライブラリーの一次HTSを行った43。UTSWの化学ライブラリーは、ChemBridge Corporationから購入した75,000種の化合物、Chemical Diversity Labsから購入した100,000種の化合物、ComGenex社から購入した22,000種の化合物、TimTek社から購入した1200種の化合物、Prestwick社から購入した1100種の化合物、およびNIH clinical collection社から購入した450種の薬剤から構成されている。TimTek社から購入した化合物は、「天然物様」の合成化合物であり、Prestwick社の化合物は特許切れの薬剤である。NIH clinical collection社から購入した薬剤は、第I相臨床試験で試験された化合物から構成されている。UTSWの化学ライブラリーは、John MacMillan博士(カリフォルニア大学サンタクルーズ校)によってユニークな海洋細菌から単離された約30,000種の天然物も含んでいる。このライブラリーに含まれる化合物は、そのうちの99%が、550g/mol未満の分子量(平均で250〜300g/mol)を有しており、Lipinskiによる大まかな法則を満たしていた。すべてのライブラリー化合物は、384ウェルプレートフォーマットのHTSにおいて5μMの濃度でスクリーニングした。スクリーニングの過程において、ライブラリー化合物の多くは、ウミシイタケルシフェラーゼの活性を強力に増強したが、スプリットルシフェラーゼの活性には影響を与えなかったことが認められた。したがって、このような偽陽性ヒットを排除するため、スプリットルシフェラーゼ活性および標準化した活性(RLU)の両方において、zスコア=−3.0をカットオフとした。UTSWライブラリーから1027ヒットを同定し、ブロード研究所ライブラリーから193ヒットを同定した後、HTSアッセイを再度行うことにより、UTSWライブラリーの233ヒットおよびブロード研究所ライブラリーの55ヒットを確認した。
AlphaLISAアッセイを使用することにより、これらの3種の候補化合物が、μMレベルのIC50でBeclin 1とBcl-2の結合を用量依存的に抑制したことを確認した。Bcl-2ファミリーのアポトーシス促進性メンバーとBcl-2の結合の破壊と比較することにより、Beclin 1のBH3ドメインとBcl-2の結合の破壊の選択性を評価するため、Beclin 1のBH3ドメイン(105〜130番目のアミノ酸)またはBaxのBH3ドメイン(49〜84番目のアミノ酸)からなるペプチドと、精製した組換えBcl-2とを使用したAlphaLISAアッセイを実施した。その結果、3種の候補分子はいずれも、Bcl-2に対するBeclin 1のBH3ドメインの結合を低下させたが、Bcl-2に対するBaxのBH3ドメインの結合では低下は認められなかった。一方、ABT-737は、nMレベルの効率で、Bcl-2に対するBeclin 1のBH3ドメインの結合もBaxのBH3ドメインの結合も抑制した。SW063058、SW076956およびBRD1991をより高い濃度(>20μM)で使用することによって、Baxまたはその他のアポトーシス促進性のBH3ドメイン含有分子へのBcl-2の結合を破壊することも可能であると考えられるが、前述のデータからは、Beclin 1とBcl-2の相互作用を選択的に抑制できる治療域が明確に示された。
SW063058、SW076956およびBRD1991が、(BaxとBcl-2の結合よりも)Beclin 1とBcl-2の結合を破壊するという選択的活性を有することから、これらの化合物が、細胞死を引き起こすことなくオートファジーを誘導しうることが示された。十分に確立されたアッセイ45として、(i)リソソーム阻害剤であるバフィロマイシンA1(Baf A1)の存在下および非存在下における(オートファゴソームを標識する)GFP-LC3斑点の定量、および(ii)Baf A1の存在下および非存在下においてLC3-Iから脂質化オートファゴソーム関連タンパク質LC3-IIへの転換を評価するウエスタンブロット分析を使用して、これらの化合物のオートファジー活性を評価した。GFP-LC3を安定に発現するHeLa細胞を、20μMのSW063058、SW076956またはBRD1991で24時間処理したところ、DMSOコントロールと比較してGFP-LC3斑点の数が増加した。化合物の濃度を低くし(10μM)、処理時間を短くしても同様の結果が得られた。GFP-LC3斑点の数はBaf A1の存在下でさらに増加したことから、これらの化合物は、オートファゴソームの成熟を阻害するのではなく、完全なオートファジーフラックスを誘導することが示された。これらの知見を支持するものとして、これらの化合物はLC3-IIの増加を誘導し、このLC3-IIはBaf A1の存在下でさらに増加することが見出されたことから、オートファジーフラックスの増加が確認された。したがって、これらの化合物は、HeLa細胞においてオートファジーフラックスを誘導する。
これらのヒット化合物が、特異的なオートファジー誘導物質を開発するためのさらなる構造活性相関(SAR)の出発点として使用可能であることから、細胞透過性を分析および定量し、いくつかの代謝的安定性を測定した。1μMのSW063058、SW076956またはBRD1991とHeLa細胞をインキュベーションした後、質量分析によりHeLa細胞における細胞内薬物濃度を様々な時点で測定した。これらの3種の候補化合物はいずれも1時間以内に細胞に進入し、SW076956およびBRD1991は時間の経過とともに徐々に細胞内に蓄積した。これらのヒット化合物のインビトロにおけるADME特性の測定において、マイクロスケールでの熱力学的溶解度では、これらのヒット化合物が、PBS中で0.72μM〜30μMの溶解度を有し、AlphaLISAバッファー中で43.3μM〜202μMの溶解度を有することが示された。血漿中での安定性は、マウスおよびヒトの血漿中において90%を超えていた。マウスおよびヒトのミクロソーム中での安定性では、親化合物であるSW063058をヒトミクロソーム抽出物に1時間暴露させると、36%が代謝されずに残ったが、その他の化合物の組み合わせを、マウスまたはヒトのミクロソームに1時間暴露させると、親化合物よりも2%低い濃度となることが示された。精査するために選択した足場に応じて、化合物系の検討を進める際には、これらの特性を考慮に入れる必要がある。
SW063058、SW076956およびBRD1991がBcl-2の疎水性ポケットに収容されるのかどうか調べるため、化学シフト摂動分析を行なった。精製したBcl-2/-xLキメラタンパク質(Bcl-2の非構造ループをBcl-xLの短いループで置換したキメラタンパク質)48を、これらの候補分子とインキュベートしたところ、いくつかの残基で化学シフト変化が認められ、これらの候補分子がBcl-2と結合することが示された。特に、Bcl-2の疎水性結合ポケットP2の内側に位置するF153において化学シフト変化が観察され、これらの候補化合物がBH3ポケット内に結合できることが示された。その他の残基の化学シフト変化(G141、V162およびD171)は、P2ポケットの周辺に位置していなかったことから、リガンドの結合によってBcl-2/-xLキメラタンパク質がアロステリックな構造変化を引き起こしたことが示された。全体的な結果として、SW063058、SW076956およびBRD1991の化学シフトプロファイルは類似していたが、ABT-737、ABT-199、ABT-263などの公知のBH3ミメティックと比較していくつかの異なる特徴を示した。たとえば、SW063058、SW076956およびBRD1991のいずれでも、(BH3ミメティックと同様に)疎水性溝の内部に位置するF153に化学シフトが認められたが、疎水性溝に位置するその他の残基(F104やE136など)では化学シフトは認められなかった。さらに、SW063058、SW076956およびBRD1991では、Beclin 1に対するBcl-2の結合に必須の残基であるG15549において化学シフトが認められたが、ATB-737およびその他のBH3ミメティックでは、この残基における化学シフトは認められなかった。これらのデータから、本発明者らによって新たに同定されたBeclin 1とBcl-2の結合を破壊する物質がBcl-2に結合する際の構造決定因子は、公知のBH3ミメティックの結合の構造決定因子とは異なることが示された。
HeLa/GFP-LC3細胞51およびHeLa/Myc-Bcl-2細胞26は、本発明者らの研究室で過去に報告したものを使用した。NLuc-Beclin 1(またはBeclin 1ΔBcl-2BD変異体)を発現するテトラサイクリン誘導性プラスミドpTRE2purベクターおよびCLuc-Bcl-2を発現するpTRE2-RLuc-hyg3ベクターをHeLa tet-on細胞(クロンテック)に安定にトランスフェクトすることによって、Beclin 1/Bcl-2スプリットルシフェラーゼ細胞を作製した。選択培地(10%Tetシステム仕様FBS、1mMグルタミン、100μg/mL G418、200μg/mLハイグロマイシンおよび0.5μg/mLピューロマイシンを添加したDMEM)において安定なクローンを選択した。過去に報告されているBeclin 1ΔBcl-2BD変異体24,49は、Bcl-2への結合に関わる88〜150番目のアミノ酸からなるBeclin 1のBH3ドメインに欠失を含んでいる。
ヒトbeclin 1遺伝子は、N末端にStrepIIタグおよびSUMOタンパク質を付加した融合タンパク質としてppSUMO-Strep発現ベクターにクローニングした。タンパク質の溶解性を向上させるため、ヒトBeclin 1の「芳香族フィンガー」42に存在する3つの芳香族残基をアスパラギン酸に変異させた(F359D/F360D/W361D)。StrepII-SUMO-Beclin 1発現プラスミド、StrepII-SUMO-Beclin 1ΔBcl-2BD発現プラスミドまたはStrepII-SUMO-6×His発現プラスミドを含むBL21 Star (DE3) pLysS大腸菌を37℃で対数期まで増殖させ、0.1mM IPTGを加えて16℃で一晩インキュベートした。StrepTactinセファロース(IBA Biosciences)を使用して、可溶性のStrepII-SUMO-Beclin 1タンパク質または可溶性のStrepII-SUMO-Beclin 1ΔBcl-2BDタンパク質をアフィニティー精製し、改変バッファーW(100mM Tris-HCl、pH 8.0、300mM NaCl、5%グリセロール、0.1%CHAPSおよび1mM DTT)で平衡化したHiLoad 16/60 Superdex 200カラム(GEヘルスケア)を使用したサイズ排除クロマトグラフィーでさらに精製した。
Beclin 1/Bcl-2スプリットルシフェラーゼ細胞を誘導培地(Tet仕様FBS、1mMグルタミン、100単位/mLペニシリン/ストレプトマイシンおよび1μg/mLドキシサイクリンを添加したDMEM)に懸濁し、1.2×104個/ウェルの密度で384ウェルプレート(コーニング#3570)に播種し、37℃で一晩インキュベートした。
AlphaLISAアッセイはすべて、BBバッファー(0.5%BSAおよび1mM DTTを添加したリン酸緩衝生理食塩水)を使用した384ウェルフォーマットにおいて三連で行った。Beclin 1/Bcl-2 AlphaLISAアッセイでは、精製したStrepII-SUMO-Beclin 1を、300nMまたは60nMのBcl-2-6×Hisタンパク質とインキュベートした。内部コントロールAlphaLISAアッセイでは、StrepII-SUMO-6×Hisタンパク質(内部コントロール)を20nMの濃度で使用した。Beclin 1/Bcl-2タンパク質またはSUMOタンパク質を含む試料は、Multidropを使用してAlphaPlate-384(パーキンエルマー#6005350)に加え、DMSO(中性コントロール)、ABT-737(陽性コントロール)、または5μMのライブラリー化合物(UTSWライブラリー)もしくは10μMのライブラリー化合物(ブロード研究所ライブラリー)とともに室温で3時間インキュベートし、タンパク質間相互作用を誘導した。初回のインキュベーション後、Strep-Tactin Alphaドナービーズ(AS106D)と抗6×His AlphaLISAアクセプタービーズ(AL128M)をそれぞれ40μg/mLの最終濃度で加え、室温の暗所でさらに1時間にインキュベートした。試料はすべて三連で評価した。Alphaシグナルは、Envisionプレートリーダー(パーキンエルマー)で測定した。Beclin 1とBcl-2の結合によるAlphaシグナルは、内部コントロールのAlphaシグナルで標準化した。この標準化した値は、Beclin 1とBcl-2の結合活性を示す。化合物の活性(%)は次式により算出した。

溶解度は、ブロード研究所の分析班によりPBSバッファー中で測定するか、UT Southwestern Medical CenterのPreclinical Pharmacology Core LaboratoryによりAlphaLISA反応バッファー中で測定した。PBSバッファー中における溶解度の測定では、100%DMSO中または1%DMSO含有PBS中で各化合物を100μMの濃度に三連で調製した。750rpmのボルテックスシェーカー上にて室温で18時間振盪することによって化合物を平衡化した。平衡化後、シングル四重極質量分析計を使用したUPLC-MS(Waters、マサチューセッツ州ミルフォード)によりSIRモードで各化合物を検出することによって試料を分析した。DMSO中の試料を使用して2点検量線を作成し、PBS中での用量反応をフィットさせた。また、AlphaLISA反応バッファー中での溶解度を測定するため、ガラスバイアルにおいて、0.5%BSAおよび1mM DTTを含むPBS中で各化合物を1mMの濃度に三連で調製した。オービタルシェーカー上で各バイアルを18時間激しく(250rpm)振盪した。各試料をテフロン製のエッペンドルフチューブに入れ、16,100×gで10分間遠心分離した。上清を回収し、Qtrap 3200 LC-MS/MSシステムで分析した。
NMRデータは、ブロード研究所において、低温QCIクライオプローブを備えたBruker社製 Avance III HDスペクトロメーター(600MHz)を使用して取得した。2D 15N-1H HSQCスペクトルおよびTROSYスペクトルは、化合物の非存在下または存在下において25℃で収集した。NMR試料は、25mM HEPES中90%H2O/10%D2O(pH7.5)、150mM NaClおよび0.5mM TCEPで構成されていた。ABT-737、ABT-199、ABT-263、SW063058、SW076956およびBRD1991の化学シフト摂動実験では、15Nで標識したBcl-2/-xL中に分割試料を滴定し、2D 15N-1H HSQCスペクトルおよびTROSYスペクトルを25℃で収集した。Bcl-2/-xLへの化学シフトの割り当ては、過去の報告に従って行った48。NMRデータはすべてSPARKYソフトウェアを使用して分析した。

R2が、それぞれフッ素化されていてもよい、ハロゲン、NO2、N、C1〜C4アルキル(メチル、エチル、シクロプロピル、イソプロピル、シクロブチル、tert−ブチル)、C1〜C4アルコキシ、C1〜C4カルボニル、C1〜C4カルボキシル、C1〜C4シアノ、C1〜C4スルフィニルおよびC1〜C4スルホニルから選択される0〜5個の置換基であり;
R3が、それぞれフッ素化されていてもよい、ハロゲン、NO2、N、C1〜C4アルキル(メチル、エチル、シクロプロピル、イソプロピル、シクロブチル、tert−ブチル)、C1〜C4アルコキシ、C1〜C4カルボニル、C1〜C4カルボキシル、C1〜C4シアノ、C1〜C4スルフィニルおよびC1〜C4スルホニルから選択される0〜4個の置換基であり;
R4が、H、またはそれぞれフッ素化されていてもよい、C1〜C4アルキル(メチル、エチル、シクロプロピル、イソプロピル、シクロブチル、tert−ブチル)、C1〜C4アルコキシ、C1〜C4カルボニル、C1〜C4カルボキシル、C1〜C4シアノ、C1〜C4スルフィニルもしくはC1〜C4スルホニルであり;
R5が、それぞれフッ素化されていてもよい、C1〜C4アルキル(メチル、エチル、シクロプロピル、イソプロピル、シクロブチル、tert−ブチル)、C1〜C4アルコキシ、C1〜C4カルボニル、C1〜C4カルボキシル、C1〜C4シアノ、C1〜C4スルフィニルまたはC1〜C4スルホニルである、
請求項16に記載の化合物。 - R1が、置換されていてもよい、2−フラニル、3−フラニル、フェニル、2−ピリジン、3−ピリジンまたは4−ピリジンであり;
R2が、それぞれフッ素化されていてもよい、ハロゲン、NO2、N、C1〜C4アルキル、C1〜C4アルコキシ、C1〜C4カルボニル、C1〜C4カルボキシル、C1〜C4シアノ、C1〜C4スルフィニルおよびC1〜C4スルホニルから選択される1個のパラ置換基であり、好ましくはメチルまたはフッ素化メチルであり;
R3が、0個の置換基であり;
R4が、Hであり;
R5が、フッ素化されていてもよい、スルホニル、エステル、SO2RまたはCO2Rである(ここでRはC1〜C4アルキルである)、
