また、前記人体は、標的遺伝子の発現の欠陥及び/又は不足による疾病を患っており、前記小分子活性化核酸分子が、疾病を治療できるように有効量で投与される。

定義
細胞培養及びトランスフェクション
細胞を2-3×105個の細胞/ウェルで6ウェルプレートに播種し、オリゴヌクレオチド二本鎖体をリバーストランスフェクションした。RNeasy Plus Miniキット(Qiagen)を用いて、その説明書に従って細胞総RNAを抽出した。gDNA Eraser(Takara,Shlga,Japan)を含むPrimeScript RTキットを用いてRNA(1μg)をcDNAに逆転写した。qPCRは、ABI 7500 Fast Real-time PCR System(Applied Biosystems)及びSYBR Premix Ex Taq II(Takara,Shlga,Japan)試薬を用い、95℃で3秒間、60℃で30秒間である反応条件で40サイクル増幅した。GAPDHを内部参照とする。全てのプライマー配列を表2に示す。
細胞を2-4×103個の細胞/ウェルで96ウェルプレートに敷き、一晩培養して、オリゴヌクレオチド二本鎖体をトランスフェクションした。3日間トランスフェクションした後、CCK-8(Dojindo)を用い、その説明書に従って細胞増殖の検出を行った。実験手順を簡単に説明すると、10μL CCK8溶液を各ウェルに入れ、37℃で1時間インキュベートした後、マイクロプレートリーダーを用いて450nm箇所での吸光度を測定した。
細胞を96ウェルプレートに敷いてオリゴヌクレオチド二本鎖体をトランスフェクションし、72時間トランスフェクションした後、QuantiGene 2.0キット(AffyMetrix)を用いて目標遺伝子mRNAレベルを定量的に検出した。QuantiGene 2.0キットは、交雑技術に基づく方法であり、遺伝子特異的プローブを用いてmRNAレベルを直接定量するものである。実験手順を簡単に説明すると、分解液を添加してトランスフェクション後の細胞を分解させ、細胞分解物をCDKN1A(p21)及びHPRT1(ハウスキーピング遺伝子)プローブを内包する捕捉ウェルプレートに入れ、55℃で一晩交雑した。交雑信号を増強するために、100 μL相当の緩衝液(QuantiGene 2.0キットから提供)に2.0 PReAMP、2.0 AMP及び2.0 Lable Probeと順番に交雑した。全ての交雑はいずれも50〜55℃で1時間振盪する。最後に、洗浄した後、2.0 Substrateを加えて室温で5分間インキュベートした。その後、Infinite 200 PROプレートリーダー(Tecan、スイス)を用いて光信号を検出した。
結果は、平均値±標準偏差として表される。GraphPad Prismソフトウェア(GraphPad Software)を用いて一元配置分散分析を行い、その後Tukey’s t検定を行って統計分析を行った。統計学的有意性の基準は、*P<0.05、**P<0.01、及び***P<0.001と設定した。
説明の便宜上、以下の式を用いて、小分子活性化RNA(以下、単に「saRNA」という)の構造を説明する。
オリゴヌクレオチド一本鎖についての説明:

p21遺伝子の発現を活性化できる機能性小分子活性化RNAを選別するために、p21遺伝子の1kbプロモーター配列のコード鎖をUCSC Genomeデータベースから検索して得た(図1)。転写開始部位(TSS)の上流の-1kb箇所からサイズが19bpの標的部位を選定し、1bpずつ移動するようにTSS部位へ移動して、合計982個の標的配列を得た。標的配列に対して、GC含有量が65%超え又は35%未満であり、かつ、5個以上の連続する同一のヌクレオチドを含む標的配列を排除するようにフィルタ処理を行った。フィルタリング後、残りの439個の標的配列は候補として選別プロセスに入る。サイズが19ヌクレオチドの候補標的配列に基づいて、それと配列同一性を有するサイズが19ヌクレオチドのRNA配列を化学合成し、その3’末端にdTdTを加えてセンス鎖を得た。構造式は、S19+[3T2]である。これと同時に、同一の標的配列と逆相補的なサイズが19ヌクレオチドのRNA配列を合成し、その3’末端にdTdTを加えてアンチセンス鎖を得た。構造式は、AS19+[3T2]である。センス鎖とアンチセンス鎖を同じモル数で混合してアニール処理し、二本鎖saRNAを得た。
表5. QuantiGene 2.0方法に対する検証
saRNAによるp21遺伝子mRNA発現の誘導作用及び癌細胞増殖の抑制作用をさらに評価するために、QuantiGene 2.0によって選別したsaRNA(RAG1-431、RAG1-553、RAG1-688)をがん細胞株Ku-7-luc2-GFP(膀胱癌)、HCT116(結腸癌)及びHepG2(肝細胞癌)にトランスフェクションした。その結果、上記の全ての細胞株において、saRNAは、いずれもp21遺伝子のmRNA発現レベルを少なくとも2倍に誘導するとともに細胞増殖を抑制することができ、saRNAを介するp21の誘導による効果が示された。具体的には、RAG-431、RAG-553、RAG-688をそれぞれKu-7-luc2-GFP細胞にトランスフェクションし、それぞれがp21 mRNA発現を14.0倍、36.9倍、31.9倍誘導し、ブランク処理に対する活着率が71.7%、60.7%、67.4%であった(図5)。RAG-431、RAG-553、RAG-688をそれぞれHCT116細胞にトランスフェクションし、それぞれがp21 mRNA発現を2.3倍、3.5倍及び2.4倍誘導し、ブランク処理に対する活着率が45.3%、22.5%、38.5%であった(図6)。RAG-431、RAG-553、RAG-688をそれぞれHepG2細胞にトランスフェクションし、それぞれがp21 mRNA発現を2.2倍、3.3倍、及び2.0倍を誘導し、相対ブランク処理による生存率が76.7%、64.9%、79.9%であった(図7)。
p21発現を活性化させたオリゴヌクレオチドを選別及び検証するために、ホットスポット7(それと対応する標的配列がp21プロモーター配列の-352bp〜-313bp)を更なる選別対象とし、p21プロモーターの転写開始部位(TSS)-332から-292までの40bp領域を標的配列として、この領域を標的とする一連のオリゴヌクレオチド二本鎖体を合成した(各鎖の長さが21ヌクレオチドである)。該プロモーター領域は、単一のヌクレオチドがシフトして形成された17個の重なり合う標的部位を含み、それらの間の一部のポリアデノシン繰り返し配列が排除される(図8)。各二本鎖体は、p21プロモーターにおける相同配列と同様な19ヌクレオチドの配列を有し、2本の鎖にダブルdT突出末端を有し、この二本鎖RNAは、p21転写開始部位に対する標的位置に基づいて、P21-297、P21-298、P21-299、P21-325等と名前付けられた。全ての二本鎖配列を表1に示す。各二本鎖体をKu-7-luc2-GFP(膀胱尿道上皮癌)細胞にトランスフェクションし、72時間後にp21遺伝子mRNA発現レベルを検出した。図9に示すように、複数の二本鎖体(P21-321、P21-322、P21-331)は、p21の強活性化剤であり、その発現レベルを約4〜6倍向上させたが、他の二本鎖体はp21発現を顕著にアップレギュレーションしなかった。このデータから、saRNAによる遺伝子の活性化程度は、標的部位及び/又はその配列に依存し、標的部位に微細な変化(例えば、モノヌクレオチドのシフト)が発生すると機能性のsaRNAが完全に不活性となる可能性があることが分かった。
また、特定の標的配列に対して、saRNA構造を最適化することによっても、より良好な活性化効果が生じることができる。具体的なデータは、以下のとおりである。
本出願人は、二本鎖体の長さがp21に対する誘導活性に影響を及ぼすか否かを確定するために、Rag1-0二本鎖体の(センス鎖に対する)3’末端に相同配列の1つのヌクレオチドを1つずつ増加する方式で5つの新たな二本鎖体を設計合成し、それぞれをRag1-3、Rag1-4、Rag1-5、Rag1-6及びRag1-7と名前付け、それらの長さがそれぞれ22ヌクレオチド、23ヌクレオチド、24ヌクレオチド、25ヌクレオチド、26ヌクレオチドである。これらの二本鎖体は、ダブルdT突出を保留する(図10)。図示したように、図11(A)-(C)では、長さが22ヌクレオチドであるRag1-3は、Rag1-0と比べて、Ku-7-luc2-GFP細胞において遺伝子発現の誘導と細胞増殖の抑制とがより良好となった(図12)。二本鎖体の活性は、長さが22個より多いヌクレオチドであるとなくなり、これは、21〜22ヌクレオチドを有する二本鎖体の長さは、遺伝子の誘導に対してより好適であることを意味する。
出願人は、Rag1-0の変異体を設計合成した。具体的には、アンチセンスオリゴヌクレオチド鎖の5’末端の1位のヌクレオシドに対応するセンスオリゴヌクレオチド鎖におけるアデノシンを、アンチセンスオリゴヌクレオチド鎖を変化せずにウラシル又はシトシンに突然変異させることにより、それぞれ二本鎖saRNAの3’末端に1個の塩基のミスマッチがあるsaRNA変異体Rag1-15及びRag1-16を得た。また、アンチセンス鎖の5’末端の1位及び2位のヌクレオシドに対応するセンス鎖におけるヌクレオシドをアデノシン及びウラシルに突然変異させることにより、二本鎖の3’末端に2個の塩基のミスマッチを含むsaRNA変異体Rag1-17を得た(図10)。これらのsaRNAをKu-7-luc2-GFP、PC3又はBel-7402細胞にトランスフェクションし、3種類のsaRNA変異体のそれぞれによるp21発現の誘導は少なくともRag1-0とほぼ同じであり、又はそれよりも良くなるが、シトシンミスマッチを含むRag1-16二本鎖体は、全ての3種類の細胞株のいずれにおいても強活性化剤である(図11(A)-(C))。
本発明者らは、非対称構造となる二本鎖体を合成し、Rag1-18(センス鎖の3’末端に突出がなく、3’平滑末端となる二本鎖体)、Rag1-20(センス鎖における5’末端の1位のヌクレオシドを除去することによりアンチセンス鎖における3’末端に3個のヌクレオチド突出を発生させた)、及びRag1-19(Rag1-18とRag1-20の2種類の構造修飾の組み合わせを含み、すなわち、センス鎖における5’末端の1位のヌクレオシドと3’末端のダブルdT突出が除去され、5’末端に3個のヌクレオシド突出を有するとともに3’末端が平滑末端である非対称二本鎖構造が形成された)(図10)。図11(A)-(C)に示すように、Rag1-18は、全ての3種類の細胞株のいずれにおいてp21を活性化させることができなかったが、Rag1-20は、全ての3種類の細胞株のいずれにおいてもp21への誘導能力がRag1-0とほぼ同じである。Rag1-18と比べて、Rag1-19における2種類の構造修飾の組み合わせは、その遺伝子誘導活性を回復した。この2種類の構造の最適化は、いずれもsaRNAの遺伝子誘導活性を保留するとともにセンス鎖のオフターゲット効果を減少させることができ、そして、少ない核酸を用いてオリゴヌクレオチドを合成するので、コストを節約できるという利点もある。
1.図13に示すように、Rag1-21、Rag1-22、Rag1-23及びRag1-24は、Rag1-10の誘導体である。
(1)Rag1-21は、2つのウラシル突出を含み、その構造式として、センス鎖が(S20+3U2)、アンチセンス鎖が(AS20+3U2)となる。
一本鎖の長さの変化:
長さ17〜22ヌクレオチドのセンス鎖;
長さ20〜22ヌクレオチドのアンチセンス鎖;
二本鎖体の構造の変化:
二本鎖体5’平滑末端;
二本鎖体3’平滑末端;
二本鎖体ミスマッチ;
突出特徴の変化:
アンチセンス鎖の3’末端における1〜3ヌクレオチドの突出;
アンチセンス鎖の5’末端における1〜2ヌクレオチドの突出;
センス鎖の3’末端における2ヌクレオチド(天然ヌクレオチド又はウラシルヌクレオチド)の突出。
実施例9:構造特徴の組み合わせの最適化の検証

saRNA製剤の調製:saRNA送達システムは、in vivo-jetPEI(201-10G,Polyplus-transfection,フランス)を用い、メーカーから提供した調製方法に従って製剤を調製した。その過程を簡単に説明すると、まず、saRNAを10%グルコース溶液に希釈して溶液Aを得た。次に、必要な量のin vivo-jetPEIを10%グルコース溶液に希釈して溶液Bを得た。その後、溶液Aと溶液Bを等体積で混合し(N/P比が8であり、グルコースの最終濃度が5%である)、均一に混合した後、室温で15分間静置する。

本発明は、その基本的な特徴から逸脱することなく他の具体的な形態で実施することができる。したがって、上記の実施例は、例示的なものであって、本発明を限定するものではないと考えられるべきである。本発明の範囲は上記の明細書ではなく特許請求の範囲によって示され、特許請求の範囲と均等の意味及び範囲内での全ての変更が含まれることが意図される。
Claims (18)
- 17〜30ヌクレオチドを含む第1オリゴヌクレオチド鎖及び17〜30ヌクレオチドを含む第2オリゴヌクレオチド鎖で構成され、
前記第1オリゴヌクレオチド鎖のうち長さが少なくとも15ヌクレオチドの配列が前記第2オリゴヌクレオチド鎖に対して相補的であり、
前記第1オリゴヌクレオチド鎖又は第2オリゴヌクレオチド鎖は、標的遺伝子プロモーターにおける長さが15〜30ヌクレオチドである連続的フラグメントのいずれと75%以上の相同性又は相補性を有し、
前記第1オリゴヌクレオチド鎖及び第2オリゴヌクレオチド鎖で形成される二本鎖体の一方の末端が平滑末端であり、他方の末端が第1オリゴヌクレオチド鎖又は第2オリゴヌクレオチド鎖の末端に1〜4ヌクレオチドの突出を有する、小分子活性化RNA。 - 前記第1オリゴヌクレオチド鎖及び第2オリゴヌクレオチド鎖で形成された二本鎖体の一方の末端は平滑末端であり、他方の末端が前記第1オリゴヌクレオチド鎖又は前記第2オリゴヌクレオチド鎖の末端に2〜3ヌクレオチドの突出を有する、請求項1に記載の小分子活性化RNA。
- 前記ヌクレオチドの突出が、チミン、ウラシル又は天然ヌクレオチドから選択される、請求項1又は2に記載の小分子活性化RNA。
- 前記突出が、dTdTdT、dTdT、UUU、UU又は連続する2個又は3個の天然ヌクレオチドである、請求項3に記載の小分子活性化RNA。
- 前記第1オリゴヌクレオチド鎖又は第2オリゴヌクレオチド鎖の5’末端が、二本鎖体の平滑末端に存在し、
前記第1オリゴヌクレオチド鎖又は第2オリゴヌクレオチド鎖の5’末端から1番目〜3番目のヌクレオチドの1〜3ヌクレオチドがあり、他方の鎖における対応する位置にあるヌクレオチドとミスペアリングされている、請求項1〜4のいずれか1項に記載の小分子活性化RNA。 - 前記ミスペアリングした塩基がシトシンである、請求項5に記載の小分子活性化RNA。
- 前記第1オリゴヌクレオチド鎖及び第2オリゴヌクレオチド鎖で形成された、突出を含まない二本鎖体の長さが、17〜24ヌクレオチドである、請求項1〜6のいずれか1項に記載の小分子活性化RNA。
- 前記第1オリゴヌクレオチド鎖及び第2オリゴヌクレオチド鎖で形成された、突出を含まない二本鎖体の長さが、18〜20ヌクレオチドであることを特徴とする請求項7に記載の小分子活性化RNA。
- 請求項1〜8のいずれか1項に記載の小分子活性化RNAの、細胞における標的遺伝子の発現を活性化又はアップレギュレーションさせるための製剤の製造における使用。
- 前記小分子活性化RNAは前記細胞に直接導入される、請求項9に記載の使用。
- 前記細胞が哺乳動物の細胞であり、好ましくはヒト細胞である、請求項10に記載の使用。
- 前記細胞が人体に存在する、請求項11に記載の使用。
- 前記人体が、標的遺伝子の発現の欠陥及び/又は不足による疾病を患っており、
前記小分子活性化分子が、疾病を治療できるように有効量で投与される、請求項12に記載の使用。 - 前記標的遺伝子が、ヒトp21、KLF4、NKX3-1、VEGFAからなる群から選択される、請求項1〜8のいずれか1項に記載の小分子活性化RNA。
- 前記小分子活性化RNAは、p21遺伝子の発現を少なくとも10%活性化又はアップレギュレーションさせる、請求項14に記載の小分子活性化RNA。
- 請求項14又は15に記載の小分子活性化RNA及び薬学的に許容される担体を含む組成物。
- 前記薬学的に許容される担体が、リポソーム、高分子ポリマー又はポリペプチドである、請求項16に記載の組成物。
- 請求項14又は15に記載の小分子活性化RNA又は請求項16又は17に記載の組成物の、標的遺伝子の発現を活性化又はアップレギュレーションさせる製剤の製造における使用、好ましくは腫瘍又は良性増殖性病変を治療するための製剤の製造における使用、より好ましくは、前記腫瘍が膀胱癌、前立腺癌、肝臓癌、結腸直腸癌である、使用。
