Abstract
Description
本発明は抗体作製の分野に関連する。具体的には、一本鎖または他のタイプの抗体分子中に抗体可変領域を含む構築物に関する。
癌は、発癌遺伝子および腫瘍抑制遺伝子の配列変異の結果である(1)。理論的には、体細胞変異は任意の正常細胞では実質的には見られないことから、体細胞変異は理想的な治療標的である(2)。これらの変異のタンパク質産物は概して、野生型(wt)形態とはわずかしか、多くの場合1つのアミノ酸しか異なっていないが、この差異は効果的なターゲティングにとって十分である。タンパク質が酵素、例えばBRAFによってコードされる酵素であるとき、結果として生じる構造変化は、特異的酵素阻害剤の結合のためのポケットを提供することができる(3-5)。抗体は、現代の治療剤の最も成功したタイプの1つであり、1つのアミノ酸または1つのアミノ酸の修飾だけが異なるタンパク質を特異的に認識できることが示されている(5-11)。しかしながら、臨床で用いられる全ての抗体は、細胞内タンパク質ではなく、細胞表面または分泌タンパク質に対して向けられている。細胞内タンパク質は、抗体などの巨大分子にとってアクセスしやすいものではないが、残念なことに、変異遺伝子によってコードされる異常なエピトープの大部分は細胞表面上には存在しない(2)。
本発明者らは、共通に変異した発癌遺伝子のペプチド産物に結合した共通HLA型を含む複合体を選択的に標的とする抗体可変領域を作製および特定するためのアプローチを開発した。これらのHLA-ペプチド複合体は、もっぱら癌細胞または他の疾患関連細胞の表面上に限って存在すると予測されることから、それらを標的とする抗体は原理的には、治療目的またはモニタリング目的のために用いることができる。抗体可変領域を特定するためのこれらの同じアプローチはまた、T細胞受容体を特定するためにも用いることもできる。
材料および方法
細胞株
T2細胞(ATCC、Manassas, VA)を10%FBS(GE Hyclone, Logan, Utah, USA)、1%ペニシリン ストレプトマイシン(Life Technologies)、および20 IU/mL組換えヒトIL-2(Proleukin(商標), Prometheus Laboratories)と一緒にRPMI-1640(ATCC)中で37℃にて5%CO2下で培養した。T2A3細胞(Eric LutzおよびLiz Jaffeeからの好意による提供, JHU)を、T2細胞と同じ条件だが500μg/mL Geneticin(Life Technologies)および1×非必須アミノ酸 (Life Technologies)も添加した条件下で増殖させた。
オリゴヌクレオチドを、混合し分割したプール縮重オリゴヌクレオチド合成を用いてDNA2.0(Menlo Park, CA)にて合成した。オリゴヌクレオチドをpADL-10bファージミド(Antibody Design Labs, San Diego, CA)に組み込んだ。このファージミドは、F1起点、ならびに非誘導性の発現を制限するためのlacオペレーターおよびlacリプレッサーからなる転写抑制ユニットを含む。pelBペリプラズム分泌シグナルを有するscFvを合成し、lacオペレーターの下流にサブクローニングした。mycエピトープタグ、続いてTEVプロテアーゼ切断認識配列を可変重鎖の直ぐ下流に配置し、インフレームに全長M13 pIIIコートタンパク質配列が続いた。(図5)ごく一部のライゲーションした産物の形質転換から入手した45のランダムクローンをサンガー法で配列決定することによって、クローニングの成功を確認した。クローンのうち24個は予想配列またはサイレント変異を含み、4個はフレームワーク領域内にインフレーム変異を含み、17個は1つまたは複数の塩基対の欠失を含んでおり、53%の合成およびクローニング成功割合を示した。このことは後に、以下で説明するようなその後のライブラリー電気穿孔によって確認された。
ライブラリーからのDNAを、CDR-H3領域に隣接する以下のプライマー
を用いて増幅した。追加の分子バーコード配列をこれらのプライマーの5’末端に組み込み、異なるファージ配列の一義的な計数を容易にした。PCR増幅および配列決定のためのプロトコールは(1)において以前に公開される。カスタムSQLデータベースを用いて配列を加工および翻訳し、Microsoft Excelを用いてヌクレオチド配列とアミノ酸翻訳の両方を分析した。

およびLLG
を、Peptide 2.0(Chantilly, VA)により>90%の純度で合成した。ペプチドを10 mg/mLでDMSO中に再懸濁し、-80℃で保管した。HLA-A2および HLA-A3単量体を、ペプチドおよびβ-2ミクログロブリンと一緒に組換えHLAを再折り畳みすることによって合成し、ゲル濾過により精製し、ビオチン化した(Fred Hutchinson Immune Monitoring Lab, Seattle, WA)。折り畳まれたHLAのみを認識するW6/32抗体(BioLegend, San Diego, CA)を用いるELISAを実施することによって、選択前に、単量体が折り畳まれていることを確認した(59)。折り畳まれたHLAおよび折り畳まれていないHLAの両方を認識するウサギ抗HLA-A抗体EP1395Y(Abcam, Cambridge, MA)を、ELISAプレートへの折り畳まれていない単量体の結合のための対照として用いた。
HLAおよびβ-2-ミクログロブリンタンパク質を含むビオチン化単量体を、MyOne T1ストレプトアビジン磁気ビーズ(Life Technologies, Carlsbad, CA)またはストレプトアビジンアガロース(Novagen, Millipore, Darmstadt, Germany)のいずれかにコンジュゲートした。ビオチン化単量体を25μLのMyOne T1ビーズまたは100μLのストレプトアビジンアガロースのいずれかと一緒にブロッキングバッファー(PBS、0.5% BSA、0.1%アジ化ナトリウム)中で室温(RT)にて1時間インキュベートした。初回のインキュベーション後、複合体を1 mlブロッキングバッファーで3回洗浄し、100μLブロッキングバッファーで再懸濁した。
これは、変異KRAS-HLA-A2に結合するファージの単離について上述したように実施したが、以下の改変を行った。選択は2.5×1012の投入ファージにより開始し、投入ファージの数は選択の過程にわたって低下した(下記参照)。初期のラウンドでscFv-pIII融合タンパク質の発現を向上させるために、IPTGを利用してlacオペロンを抑制解除した。IPTGを、ラウンド3を通じて10μMの初回濃度で加え、続いて、残りの6ラウンドの選択では5μMに低下させた。加えて、ラウンド1から8では、ストレプトアビジン磁気ビーズ(MyOne T1)にコンジュゲートした2μgの熱変性ビオチン化HLA-A2およびHLA-A3ならびに25μLのストレプトアビジンでコートしたネイキッドな磁気ビーズにより、負の選択を実施した。競合段階では、変異単量体対wt単量体の比率は1:2から1:64へと徐々に低減し、加えたファージの量は2.5×1012から10×106へと徐々に減少した。
D10の親和性成熟を以下のようにAxioMxで実施した。簡単に説明すると、D10 scFv配列(SEQ ID NO:37)を合成し、エラープローンPCRに基づく突然変異誘発用の鋳型として用いた。結果として生じる突然変異誘発ライブラリーは、3ラウンドの選択および増幅を受け、ここで、ファージは、KRAS(WT)-HLA-A2単量体に対する負の選択を受け、その後、KRAS(G12V)-HLA-A2単量体に対する正の選択およびその後の増幅を受けた。選択および増幅に続いて、可能性のあるファージを単離し、配列決定し、ELISAを介して試験した。より高い親和性のD10変異体を特定する。8クローンを、KRAS(WT)-HLA-A2結合がなくKRAS(G12V)-HLA-A2へのより高い親和性を有するとして特定し、そのうち1クローンD10-7(SEQ ID NO:38)をさらなる特性解析のために選択した。
ストレプトアビジンでコートした96ウェルプレート(Thermo Scientific, Walthan, MA)を、ブロッキングバッファー(0.5% BSA、2 mM EDTA、および0.1%アジ化ナトリウムを有するPBS)中でビオチン化単量体の200 nM溶液で4℃にて一晩コートした。プレートを1×TBST(TBS+0.05%Tween-20)で簡単に洗浄した。ファージを1×TBSTで指定した希釈に段階的に希釈し、100μLを各ウェルに添加した。ファージをRTで1時間インキュベートし、続いて、しっかりと洗浄した(噴霧ボトル(Fisher Scientific, Waltham, MA)を用いて1×TBSTで6回洗浄)。結合したファージを、1×TBSTで1:2000に希釈した100μLのウサギ抗M13抗体(Pierce, Rockford, IL)と一緒にRTで1時間インキュベートし、続いて、さらに6回洗浄し、1×TBSTで1:10,000に希釈した100μLの抗ウサギIgG-HRP(Jackson Labs, Bar Harbor, Maine)と一緒にRTで45分間インキュベートした。1×TBSTによる最後6回の洗浄の後、100μLのTMB基質(Biolegend, San Diego, CA)をウェルに添加し、反応を1 N HClまたは2 N硫酸で停止させた。450 nmでの吸光度をSpectraMax Plus 384プレートリーダー(Molecular Devices, Sunnyvale, CA)またはSynergy H1 Multi-Mode Reader(BioTek, Winooski, VT)で測定した。
プライマーを、scFvコード領域全体を増幅するように設計した。Gateway(商標)定方向クローニング配列をフォワードプライマーに加え、Gateway(商標)エントリーベクター内へのサブクローニングを容易にし、かつAviTag(商標)配列をリバースプライマーに加え、組換えscFvの今後のビオチン化を可能にした。クローンを配列検証し、C末端V5およびHisエピトープタグ(Life Technologies)を含むpET-DEST42デスティネーションベクターに組み換えた。
scFv配列を組換え抗体発現のためにトラスツズマブ(4D5)配列上に移植した。コドン最適化、合成、サブクローニングおよびタンパク質産生のために、重鎖および軽鎖両方の配列をGeneartに提供した(Geneart, Life Technologies, Carlsbad, CA)。Expi293(商標)細胞培養系を用いるタンパク質発現および抗体分泌のために、IgGシグナル配列が各鎖上に含められた。72時間のタンパク質発現の後に、1リットル培養液からの抗体をカラムクロマトグラフィで精製し、17 mL PBS中に溶出し、等分し、8.25 mg/mLで輸送した。
ペプチドパルスのために、T2およびT2A3細胞を50 mL PBSで1回、および血清を含まない50 mL RPMI-1640で1回洗浄し、その後、50μg/mLペプチドおよび10μg/mLヒトβ-2ミクログロブリン(ProSpec, East Brunswick, NJ)を含む無血清RPMI-1640中で1 mL当たり5×105細胞で37℃にて4時間または一晩インキュベートした。パルスした細胞をペレット状にし、染色バッファー(0.5% BSA、2 mM EDTA、および0.1%アジ化ナトリウムを含むPBS)で1回洗浄し、染色バッファーで再懸濁した。ファージ染色を約1×109ファージにより200μlの合計量で4℃にて30分間実施し、続いて、6℃にて5分間500 gで遠心することによって染色バッファーで3×4 mLリンスした。細胞を200μL染色バッファーで再懸濁し、氷上で30分間1μLのウサギ抗M13抗体(Pierce, Rockford, IL)で染色し、続いて、4 mL染色バッファーで3回リンスした。次いで、細胞を200μL染色バッファーで再懸濁し、氷上で30分間1μLの抗ウサギAlexa Fluor 488(商標)(Life Technologies)でインキュベートし、分析前にさらに3回リンスした。scFv染色を1μgのscFvにより100μL染色バッファー中で氷上にて30分間実施し、続いて、4℃にて染色バッファーで3回リンスした。次いで、細胞を1μLのマウス抗V5-FITC(Life Technologies, Grand Island, NY)により氷上にて30分間染色し、続いて、6℃にて染色バッファーで3回リンスした。抗体染色を、細胞を100μL染色バッファーで再懸濁することによって実施し、1μgヤギ抗ヒト抗体(Life Technologies)により氷上にて30分間ブロックし、続いて、4℃にて3回リンスした。細胞を200μL染色バッファーで再懸濁し、5μgのD10抗体(またはアイソタイプ対照)により氷上にて30分間染色し、続いて、3回リンスした。細胞を200μL染色バッファーで再懸濁し、2μLヤギ抗ヒトPE抗体(Life Technologies)により氷上にて30分間染色し、続いて、3回リンスした。ペプチドパルスを、パルスしたT2またはT2A3細胞を5μLのW6/32-PE(Bilegend)と一緒に100μLの染色バッファー中でインキュベートし、続いて3回洗浄することによって評価した。染色したT2およびT2A3細胞を、FACSCaliburまたはLSRIIフローサイトメーター(Becton Dickinson, Mansfield, MA)を用いて分析した。
scFvを抗V5マウスモノクローナル抗体(Life Technologies, Grand Island, NY)に2:1のモル比で4℃にて一晩コンジュゲートさせた。コンジュゲートしたscFvまたは対照抗HLA抗体W6/32(Bio-X-Cell)を無血清RPMI-1640で氷上にて段階的に希釈した。氷冷したddH20によって再懸濁した幼若ウサギ補体(Cedarlane)を段階希釈した抗体コンジュゲートに添加し、その後、60μLを96ウェルプレートに移した。20,000細胞を含む追加の40μLの予冷却したペプチドパルスT2細胞をプレートに移し、緩やかに混合した。全ての場合において、10%の最終補体濃度をアッセイに用いた。プレートを37℃で1時間インキュベートし、続いて、製造者の説明書に従って、CellTiter-Glo(登録商標) Luminescent Cell Viability Assay(Promega)により読み取った。3種類の細胞サブタイプ(異なるペプチドまたはβ-2ミクログロブリン-対照のみでパルスした細胞)のそれぞれをルシフェラーゼシグナルの最大値(抗体なしの対照)に対して最初に正規化し、続いて、100%から減ずることによって、細胞死を計算した。特異的細胞死は、所与の3種類の細胞サブタイプそれぞれに対するW6/32抗体による処理の後に観察された最大細胞死によって割った特定の抗体濃度での細胞死として定義される。
AlphaScreen(登録商標)親和性測定を以下のようにAxioMx Inc.で実施した。ビオチン化KRAS(G12V)-HLA-A2単量体、ビオチン化されていないKRAS(G12V)-HLA-A2単量体、およびFlagでタグ付けしたD10 scFvを、680 nmの励起波長を有するストレプトアビジンでコートしたドナービーズおよび抗Flag抗体にコンジュゲートされたアクセプタービーズを含む溶液に同時に添加した。アクセプタービーズの刺激はドナービーズの近さに依存し、両ビーズが接近したときに520〜620 nmの間の励起をもたらす。KRAS(G12V)-HLA-A2に対するD10 scFvのEC50、およびその結果の親和性は、競合するビオチン化されていない単量体の量を変化させ、結果として生じる吸光度を測定することによって決定された。
統計解析は全て、Prism 5(GraphPad Software)により行われた。別段の指示がない限り、エラーバーは3回の技術的反復の標準偏差を表す。統計的優位性は、対応のない両側t検定により行われた。

本発明者らは、マウスにおいて変異KRASペプチドに対する抗体を作製しようと試みるこれらの試験を始めた(この選択の根拠を下記に説明する)。マウス免疫後にモノクローナル抗体を導き出す通常のアプローチを用いると、MANAと特異的に反応する抗体は同定されなかったことから、これらの努力は失敗した。本発明者らはそのために、MANAbodyを作製するためのファージディスプレイアプローチに転じた(図1)。ファージディスプレイライブラリーの設計は、公開された研究(22)で利用されている原理に従い、いくつかの特別な特徴を含んだ。ライブラリーのフレームワークは、ERBB2によってコードされるタンパク質に対して作製された(23)、ヒト化4D5抗体(トラスツズマブ)のscFv配列に基づいた。このフレームワークは、そのファージに対する安定性および可溶性scFv、Fab、または抗体への変換の容易性(22, 24)を理由として選択された。ヒト化4D5の高分解能結晶構造によって、抗原結合において最も重要な役割を果たす高可変性の相補性決定領域(CDR)内の残基が特定されている(25)。これによって、本発明者らが、骨格残基ではなく抗原結合について最も重要な残基に対する可変性に集中することが可能になった。本発明者らのライブラリーでは、アミノ酸置換は、4つのCDR、CDR-L3、CDR-H1、CDR-H2およびCDR-H3における定義されたパラトープ残基に限定された(26)。本発明者らは、以前に抗原結合において重大な役割を果たすことが実証されたかまたは天然に生じる抗体において濃縮されたCDR内の特定のアミノ酸を含むようにライブラリーを傾向付けた。1つの重要なランダム化はCDR-L3にて行われ、セリンおよびチロシン、以前にライブラリー設計の必要最低限のアプローチを促進することが示された2つのアミノ酸の混合物を含んだ(26, 27)。重鎖のCDRは抗原結合多様性においてより重要な役割を果たすことが示されており(28-30)、そのため、本発明者らは軽鎖CDRではなく重鎖CDRにおいてより多くの縮重を導入した。加えて、多様性を向上させようとした位置では、より一般的に用いられるIUBヌクレオチド(NNKおよびNNS縮重コドンと表される)をDMTコドンによって置換した;これによって望まない残基が除去された。全ての場合において、本発明者らは、システインまたは停止コドンを生じさせる配列の取り込みを最小化することを目的とした縮重ヌクレオチド混合物を利用した。最後に、本発明者らは、CDR-H3において長さの多型を導入し、7アミノ酸のステムループ結合長の多様性を可能にした。これらの変化は、5×1013の計算上の理論的ライブラリー複雑性をもたらした。
選択的に反応するファージクローンを特定するための標的選択および競合戦略
本発明者らは、特定の変異の頻度およびHLAアレルへのその予測される結合の強度に基づきMANAbody標的を選択した。KRASは、ヒト癌において最も一般的な変異遺伝子の1つであり、膵臓腺癌、直腸結腸腺癌、および肺腺癌で特によく見られる変異を有する。G12V変異を含む関連ペプチドは、多くの民族で最も一般的なHLAアレルであるHLA-A2に高い親和性で結合することが予測された(32)ことから、本発明者らは標的としてG12V変異を選択した。このインシリコでの予測は、NetMHC v3.4アルゴリズムを用いて行われた(33-35)。加えて、決定的な変異残基(コドン12にあるV)が、他のペプチドHLA複合体の構造的研究(36)に基づき、HLAタンパク質の表面上に露出されると予測された。ペプチドKLVVVGAVGV(SEQ ID NO:4)は、8位にあるバリン残基(V)がG12V変異を示し、通常の手段により化学的に合成された。変異アレルの産物に対応するペプチドは、以下「変異ペプチド」と呼び、wtアレルの産物を表すペプチドを「wtペプチド」と称する。次いで、変異KRASペプチドを、HLA-A2 およびβ-2-ミクログロブリンの複合体(単量体)に折り畳んだ[KRAS(G12V)-HLA-A2]。wt KRAS配列に対応する2つのペプチドも合成し、HLA-A2またはHLA-A3と一緒に折り畳み、それぞれKRAS(WT)-HLA-A2およびKRAS(WT)-HLA-A3単量体を形成した。他のコドン12変異に対応するさらなる変異KRAS単量体も構築した。多くの場合では、精製およびその後の実験を容易にするために、単量体をビオチン化した(材料および方法を参照)。
選択したファージクローンの評価
本発明者らは酵素結合免疫吸着検定法(ELISA)を用いて、ペプチド-HLA複合体へのファージの結合を評価した。濃縮段階(図6A)後、選択したファージ(まとめて)は、HLA-A2と複合体形成したwt KRASペプチドと比較して変異体への優先性、またはHLA-A3に結合されたKRASペプチドと比較してHLA-A2に結合されたKRASペプチドへの優先性を示さなかった(図7A)。最終選択段階(図6C)後にのみ、HLA-A2に結合された変異KRASに対する特異性が生じた。具体的には、これらのファージは、KRAS(WT)-HLA-A2またはKRAS(WT)-HLA-A3よりKRAS(G12V)-HLA-A2によく結合した(図7B)。これらのファージを限界希釈によってクローン化し、96ウェルプレート形式で拡大させた。1つのクローン(D10; SEQ ID NO:37)は、KRAS(G12V)-HLA-A2単量体に対する実質的な結合を示した(図2A)。D10クローンは試験した他の全ての単量体へは結合せず、KRAS(G12V)-HLA-A2に高い特異性を有した(図2B)。
KRAS(G12V)-HLA-A2に対するD10 scFvの親和性は、親和性測定のAlphaScreen(登録商標)法(37)を用いて、49 nMであると推定された。本発明者らは次に、親和性成熟D10に進んだ。簡単に説明すると、エラープローンPCRを通じて突然変異を誘発したD10 scFvのライブラリーを最初のD10 scFv配列から作製し、3ラウンドのKRAS(G12V)-HLA-A2および KRAS(WT)-HLA-A2単量体に対する選択に供した。クローンの評価によって、KRAS(G12C)-HLA-A2に結合する新たに獲得した能力を示す一方で、変異KRASエピトープと野生型KRASエピトープとを区別する能力を依然として維持する、候補物質、D10-7を得た(図9)。D10-7およびD10をそれらのKRAS(G12V)-HLA-A2への相対的結合について比較するために、本発明者らは、off-rateに基づくアッセイを用いてkoff値を測定した。親和性測定とは異なり、これらのアッセイは、同じ試験内で複数のscFvの迅速な比較を可能にし、よって、複数のクローンの相対的結合のより直接的な比較をもたらす(38)。off-rate測定は、D10 scFv(5.7×10-6 sec-1)と比較して、親和性成熟したD10-7 scFvでは解離速度定数のほぼ2分の1の減少(3.2×10-6 sec-1)を示した。これらのscFvに対するKRAS(WT)-HLA-A2単量体の測定可能な結合は生じず、KRAS(G12V)-HLA-A2のkoffはKRAS(WT)-HLA-A2より少なくとも200分の1の低さであったことが実証された。HLA-A2と複合体形成した変異対野生型ペプチドへのこれらのscFvの結合の大きな差異はまた、下記の他のアッセイでも明らかであった。
異なるMANAに結合できるファージの特定
このアプローチが他のMANAに適用可能かどうかを判定するために、本発明者らは、異なるHLAアレルと複合体形成した変異EGFRペプチドに特異的なscFvを特定しようと努力した。EGFR L858R変異は、肺腺癌の約10%で見いだされ、この癌のタイプにおける全てのEGFR変異の約40%を占める(39)。コドン858は、EGFRタンパク質の細胞外または膜ドメインではなく細胞質ドメイン中にあり、正常には細胞表面上に見ることはできないはずである(40)。この変異を含むペプチド(KITDFGRAK; SEQ ID NO:9)は、NetMHC v3.4アルゴリズムによって分析すると、HLA-A3アレルに高親和性で結合すると予測された。このペプチド-HLA複合体に特異的なscFvを特定するために、本発明者らは、イソプロピルβ-D-1-チオガラクトピラノシド(IPTG)の濃度の低下を用いて、その後のラウンドでscFv発現を低減させる、選択および増幅の改変スキームを採用した。加えて、各選択段階におけるラウンドの数を、望ましくないファージの除去ではなく、望ましいファージの濃縮に有利に働くように調整した(図6と比較して図9、材料および方法も参照)。これらの改変によって、本発明者らは、HLA-A3に結合されたwt EGFRを含むさまざまな対照単量体と比較して、HLA-A3と複合体形成させた変異EGFRペプチド[EGFR(L858R)-HLA-A3]への選択的結合を示したファージクローン(C9; SEQ ID NO:39)を得ることができた(図2D)。このクローンから生じたC9 scFvは、EGFR(L858R)-HLA-A3に対して類似の選択的結合を示した(図2E)。HLA-A3に結合された変異EGFRペプチドの推定koffは、wtペプチドのkoffより1桁低いものであった(それぞれ、2.6×10-6 sec-1対3.0×10-5 sec-1の値)。
細胞表面上に変異ペプチドを提示する細胞への選択的結合
本発明者らは次に、D10およびC9 scFvが細胞の表面上にある変異KRASおよびEGFRペプチド-HLA複合体に結合するかどうかを判定することを試みた。T2細胞株は、TAP1およびTAP2ペプチド輸送体のための遺伝子を含む欠損のために内在性HLA関連ペプチド抗原の提示を欠く、Epstein-Barrウイルスで形質導入したヒトリンパ芽球細胞株に由来した(41)。T2A3は、HLA-A3導入遺伝子の安定発現を伴うT2の改変バージョンである(42, 43)。T2およびT2A3細胞は、外因性HLA結合ペプチドの添加によって安定化することができる低レベルのHLAを発現し、よって、特異的HLA結合ペプチドとの相互作用をアッセイするためのプラットフォームとして機能することができる(44, 45)。本発明者らは最初に、T2細胞をKRAS(G12V)、KRAS(WT)、または陰性対照ペプチドでパルスした。搭載効率を評価するために、本発明者らは、いずれかのHLA結合ペプチドによって安定化したHLA分子を標的とするW6/32抗体を用いた。野生型ペプチドと変異ペプチドとの間のペプチド搭載の効率は、抗W6/32染色によって示唆されるように比較できた(図11)。D10ファージとのインキュベーション後のフローサイトメトリーによるパルスした細胞の分析は、KRAS(G12V)ペプチドでパルスした細胞へのD10ファージの結合を明らかにした一方で、KRAS(WT)または対照ペプチドでパルスした細胞に対する(バックグラウンドと比較して)わずかな結合を観察したことを示した(図3A、図 S8)。D10ファージではなく精製D10 scFvによる類似の実験は、細胞表面上に提示されたKRAS(G12V)への選択的結合を確認した(図3B)。本発明者らはまた、変異EGFR(L858R)、EGFR(WT)、または陰性対照ペプチドでT2A3細胞をパルスし、フローサイトメトリーによりC9ファージの結合を評価した。ここでもまた、EGFR(L858R)ペプチドでパルスした細胞へのC9ファージの結合を明らかにした一方で、EGFR(WT)または対照ペプチドでパルスした細胞への結合は観察されなかった(図3C、図13)。ファージまたはscFvが反応に含まれなかったとき、または細胞がペプチドで負荷されなかったときは、バックグラウンド蛍光のみが観察された(図3A〜3C、図12および13)。
全長MANAbodyの作製
免疫療法試薬の臨床応用は概して、scFv成分だけではなく、Fcドメインを含む完全抗体を利用する。完全抗体の別の特質は、当初一価のscFvの二価性の結果として達成されるより高い結合性である。D10 scFvから完全MANAbodyを作製するために、本発明者らは、臨床で使用されるヒト化4D5抗体トラスツズマブの定常領域の上にD10 scFv配列を移植した。D10 MANAbodyの高レベルの発現を哺乳動物細胞において達成した(Expi293細胞培養液1リットル当たり139ミリグラムのタンパク質)。D10 scFvと同様に、D10 MANAbodyは、ELISAにより評価したように、KRAS(G12V)-HLA-A2と相互作用した(図4A)。KRAS(WT)-HLA-A2単量体または試験したいずれかの他の単量体への結合は観察されなかった。D10 MANAbodyはまた、KRAS(WT)または陰性対照ペプチドでパルスしたものと比較して、変異KRAS(G12V)ペプチドでパルスしたT2細胞の比較的強力な染色も示した(図4B、図15)。最後に、全長D10 MANAbodyの観察された半減期は、その一価の解離について評価したときのそのscFv誘導体のものと同様であった。このように、D10 MANAbodyは、D10 scFvで通常観察される高い特異性および低い解離速度を保持した。
ファージパニングプロトコールの改変
前に記載したファージ選択法の変化形を実施し、追加のHLA-ペプチド複合体(CTNNB1 S45FおよびEGFR T790M)に対する抗体を特定した。CTNNB1はタンパク質βカテニンをコードする遺伝子名である。これらの名称は本文書において互換的に用いられる。
KRAS G12V-HLA-A2クローンF10
F10クローンのファージ選択を、変異[KRAS(G12V)-HLA-A2]および野生型[KRAS(WT)-HLA-A2]単量体を用いた点を除いて、C9ファージ選択で記載したように行った。これは、複数のscFv候補が所定のHLA複合体について特定できることを実証する。
KRAS F10クローンの親和性成熟
KRAS D10クローンと同様に、F10 scFvもまた効果的な親和性成熟を受けることができ、変異体はKRAS野生型と比較してKRAS変異体に対してその特異性を保持する。
CTNNB1(S45F)-HLA-A3発癌性変異(TTAPFLSGK; SEQ ID NO:27)。CTNNB1(βカテニン)のタンパク質産物の残基45での変異は、発癌遺伝子において2番目に最も一般的である。(S→F変異は最も多く見られるアミノ酸変化である)。S45Fに対する抗体の特定はまた、S45Pに対する抗体誘導体が可能であることを示唆する。加えて、最も一般的なCTNNB1変異であるT41A変異もまた、同じアミノ酸コーディネート(ATAPSLSGK; SEQ ID NO:36)でHLA-A3に結合すると予測される。これは、この変異を標的とすることも実現可能であることを実証する。
EGFR T790M
EGFR T790M変異は、2番目に最も頻度が高いEGFR変異(L858Rの次)である。これは、耐性突然変異として抗EGFR治療に反応して高い頻度で現れることから、重要な変異である。加えて、文献におけるエビデンスは、T790M変異が内因的に加工され、HLA-A2複合体によって(9および10アミノ酸ペプチド両方として)腫瘍細胞上に提示されることを示唆する。
ファージ選択
上述のようにファージ選択を行った。2および3および4日の競合的選択(続いて、2日の負の選択)から(異なるscFv配列を有する)潜在的候補を特定した。これらの候補をD2D6、D3E6、D2D8と称する。D3E6はこのコホートの中で最も有望であるように見えた。
p53 R248Wクローン
TP53は癌において最も一般的な変異遺伝子である。本発明者らは、p53 R248W変異に結合する能力を有するscFvを入手している。本発明者らは現在、それらの特異性を試験しているが、このエピトープに対する抗体が入手する可能性があることを実証する。別の一般的な変異p53 R248Qは、WがQに変わっている以外、配列は同一であり、同じようにHLA-A2に結合する。
ABL1 E255K変異(KVYEGVWKK;SEQ ID NO:26)
ABL1は全CMLの約30%で変異している。E255K変異は、イマチナブ(imatinab)およびニロチナブ(nilotinab)に対する薬剤耐性を付与する。この変異はエピトープ内の1位に存在すると予測される。これは、抗体またはTCRが変異体と野生型とを区別するのを非常に困難にする。しかしながら、変異エピトープに対するHLA-A3の予測親和性は、予測される野生型親和性より10倍高い(29 nM対228 nM)。加えて、異なるN末端アミノ酸を有するエピトープのタンパク質プロセシングは、異なる切断産物をもたらし、よって、内因性の提示に影響を与える可能性がある。これは、変異および野生型の両方のエピトープ(1位に変異を有する)のscFv認識がインビボでの変異エピトープ特異性を妨げない可能性があることを示唆する。
