〔配列表、コンピュータプログラム、コンパクトディスクについて〕
ナノスケール装置は、高空間的・高時間的分解研究に対するその能力の高さから、単一細胞の処置具として理想的である(参考文献9および10)。最近では、2グループが単一細胞分析用に細胞ナノエンドスコープをそれぞれ独立して開発した。Singhal等(参考文献11)は、ガラス製マイクロピペットの頂点にカーボンナノチューブを取り付け、細胞の照合、流体の移送、単一細胞小器官レベルでの光学的および電気化学的診断の実施に対し、その能力を証明した。同様に、Yan等(参考文献12)は、光ファイバの先端に取り付けたナノワイヤ導波管を開発し、これは、可視光を生きた哺乳動物細胞の細胞内区画に誘導することと、細胞下領域からの光信号を検出することの両方を可能とする。これらのナノエンドスコープが円筒形であることにより、細胞内奥の細胞小器官をプローブすることが可能となったが、これらの技法は、いかなる自動化機能も欠く。これらのエンドスコープは細胞内に手動で位置づけるものであり、多数のサンプルの分析を必要とする複雑な生物学的問題の研究は不可能である。
参考文献26(Seger et al., “Voltage controlled nano-injection system for single-cell surgery,” Nanoscale 4(19): 5843-5846 (2012))には、ラベルフリーセンシングプラットフォームとして用いるナノピペットの開発(参考文献20〜24)および培養液中の単一細胞への多成分注入を可能にするICMの応用が開示されている。
1.ナノピペットに液体有機溶媒および内側電極を供給する。該内側電極は、ナノピペットの外部で、ただし、分析する細胞に接触する溶液(培養液)内で、別の電極と接続する。
2.内側電極は、正のバイアス(例えば、200mV)で分極され、培養液が細胞内に流入することを防止する。
3.ナノピペットは、イオン伝導度を測定することで細胞表面に誘導されナノピペットが細胞表面の真上にある際に素早く下降させ細胞を貫通させる。このステップは、対象の細胞成分を撮像できる光学顕微鏡または他の顕微鏡により誘導することができる。例えば、ミトコンドリアは一般的に長さが約1μM〜10μMであり、光学顕微鏡で見ることができる。細胞は、選択したミトコンドリアを視覚的に確認するため、染色することができる。
4.ナノピペットの先端が細胞内に入ると、ナノピペットバイアスは所定時間、正のバイアスから負のバイアス(例えば、−500mV、または−200mV〜−1000mVの範囲)に切り替わり、標的生体物質をナノピペット内に流入させる。「標的細胞内含有物」、すなわち生体物質は、細胞内での物理的位置、および、集積すべき分子、例えば、ゲノムDNA、ミトコンドリアDNA、mRNA、rRNA、細胞質タンパク質、核タンパク質、リソソームタンパク質または膜、多糖類等の性質によって、標的とされる。
5.ステップ4に続き、200mVまたは200mV〜500mVの範囲の正電圧に切り替えることでナノピペットへの含有物の流入を止め、流出もさせないようにする。
6.ナノピペットを素早く引き上げ、細胞およびその周りの培養液より除去し、移送容器に移動させる。ここにおいて、電圧を再び正(例えば、+1Vまたは500mV〜1000mVの範囲)に切り替え、吸引した含有物を分析用サンプル容器に流出させる。サンプル容器は、例えば、ヌクレアーゼを含まないPBS溶液、または、特許文献4:米国特許公開第2012/0171685号明細書に記載された種々の緩衝液等の核酸保存緩衝液を含むことができる。
特に定義しない限り、本明細書で使用する全ての技術用語および科学用語は、本発明が属する技術分野の当業者が一般的に理解している意味と同じ意味を有する。本明細書に記載のものと類似した、または同等の方法および材料を、本発明の実施または試験において用いることができるが、好適な方法および材料を記載する。一般に、細胞および分子生物学ならびに化学に関連して用いる用語およびその技術は、当技術分野において周知であり、一般的に用いられている。特に限定はされないが、特定の実験技術が、当該技術分野において周知で慣習的な方法に従って、また、本明細書全体で記載および議論する種々の一般的かつより具体的な参考文献に記載されているように、一般的に実行されている。明確性のため、次の用語を以下のように定義する。
ナノピペットは下記で詳述するように作製し、SICMセットアップに統合することで、ナノピペットを細胞上数百ナノメートルのところに自動で位置付けることを可能とする(参考文献25)。SICM装置は、以前、非導電性柔表面のトポグラフィーを撮像するために考案された。これについては、例えば、非特許文献2:Hansma, P.K., et al., The Scanning Ion-Conductance Microscope. Science, 1989. 243(4891): p. 641-643を参照されたい。このような従来技術の装置では、XYZ走査、Zフィードバック、および制御ロジックを用いる(Zは、操作する表面に対し垂直な方向であると考えられる)。
図1A〜図1Dに示すように、細胞から細胞内含有物を抽出する方法には、本明細書に記載するナノピペット装置を、以下のステップで用いることが含まれる。
ミトコンドリアDNA(mtDNA)を単一細胞およびミトコンドリアより抽出し、分子生物学技術を用いて分析した。DNAは、いずれの化学的処理も細胞に適用せずに、また、細胞を溶解せずに抽出した。
〔実施例で用いる方法および道具〕
ナノピペットは、フィラメントを有し、外形が1.0mm、内径が0.7mm、長さが7.5cmの石英製キャピラリー(Sutter Instrument社、品番QF100-70-7.5)より作製した。平均径は(106±16)nm(偏差15%)である。
走査型イオンコンダクタンス顕微鏡(SICM)は、ナノピペットバイアスおよび電流測定のための低ノイズ増幅器(カリフォルニア州サニーベールのMolecular Devices社、Axopatch 200B)と、X、Y、Z方向の粗調整用のマイクロマニュプレータ(カリフォルニア州ノバートのSutter Instrument社、MP-285)と、X、Y、Z方向の微調整用のピエゾアクチュエータ(Physik Instrumente社、Nano-cube)と、システムハードウェア制御用のフィールド・プログラマブル・ゲート・アレイ(Field Programmable Gate Array、FPGA)(National Instruments社、PCIe-7851R)とで構成される。システムは、LabVIEW(1)で書いた、カスタムコード化したソフトウェアを用いて制御する。
ヒトBJ線維芽細胞を、Stemgent社カタログ番号08-0027より購入し、フェノールレッドなしで補足物(Lonza社カタログ番号CC-4181)と一緒にストローマ細胞基本培養液(SCMB)(Lonza社カタログ番号CC-3204)で培養した。緑色蛍光タンパク質を発現するHeLa細胞(Cell Biolabs社カタログ番号AKR-213)を、製造元が示唆するように、10%のウシ胎児血清、0.1mMの必須アミノ酸、2mMのL−グルタミン、および、1%のペニシリン−ストレプマイシンで補足した、70%のDMEM培養液で培養した。全ての細胞はCO25%、37度で培養した。細胞は、1%ゼラチンでコーティングしたグリッド無プレートおよびグリッド付プレートの両方(ibidi社、μ-Dish 35mm, highGrid-500、非コーティング、滅菌)で平板培養した。細胞は、各ディッシュ当たり5×104個の細胞に平板培養された。
テトラキシルアンモニウムテトラキス(4−クロロフェニル)ボレート(THATPBCl)は、テトラキシルアンモニウムブロマイド(Aldrich社、番号263834)およびカリウムテトラキス(4−クロロフェニル)ボレート(Fluka社、60591)をメタセシスにより合成して作製した。両製品とも、水/メタノール(1:3)の混合液に溶解し、エタノール(2)で再結晶した。
ナノバイオプシープラットフォームの侵襲性は、極小手術の処置前、間、後の[Ca2+]を監視することで試験した。ヒト線維芽細胞は、上記の「細胞培養」の節で記載した培養液中で、実験の前に5μMのFluo-4AM(Invitrogen)で染色した。その後、細胞を30分間37℃で培養した。細胞は増殖培地で2回洗浄した。
Real-time qPCR Master Mix、すなわち、SYBR Green I(カタログ番号697676)を用いるSYBR Advantage qPCR Premixを、製造業者の推奨に従って用いた。

ミトコンドリアは、MitoTracker Green FM(インビトロジェン)(励起波長490nm、発光波長516nm )で標識した。MitoTracker Greenは1mMの濃度でジメチルスルホキシド(DMSO)に溶解し、−20℃で保存した。接着線維芽細胞は、培養液の中で、最終濃度を500nMとしたMitoTracker Green1mMの希釈液で染色した。細胞を30分間37℃の培養下に置き、2回洗浄した。その後、1mLの培養液を実験研究のため細胞に添加した。ペトリ皿を蛍光灯の下に置いた際、ミトコンドリアのみが顕著に染色されているようだった。
上記の用途に加え、本機器は、谷つ細胞内の特定タンパク質種およびタンパク質の相互作用の検出および定量化のために用いることが可能である。前述したように、本出願では、先端に50nmのポアを有し、個別の細胞由来の細胞質から少量(15ピコリットル(全細胞の〜1%))のサンプルを回収し送付することができる、ナノピペットを用いる。ナノピペットは、上述したように、先端を位置づけて単一細胞を解像する走査型フィードバック技術と統合する。ナノピペット先端のイオン電流を監視することで、ナノピペットの正確な位置を決定し、細胞膜を〜200nmの範囲で制御することが可能である。細胞の上に最初に位置づけた後、細胞含有物を採取したい場合は、ナノピペットを制御した速度、角度および深さで細胞内に挿入する。その後、ナノピペットは素早く(100μm/s)で1μmほど降下させ、細胞膜を貫通させる。挿入したら、ナノピペットは細胞内含有物を少量注入または吸引するために用いることが可能である。

115±15nmのポア径(図示なし)を有する石英製ナノピペットを、通常のレーザプラー(Sutter Instruments社、P2000)を用いて作製し、10mMのテトラキシルアンモニウムテトラキス(4−クロロフェニル)ボレート(THATPBCl)を含む1−2ジクロロエタン(DCE)溶液で充填した。
緑色蛍光タンパク質(GPF)を発現するHeLa細胞について生検を行い、PCR法を用いてGFP転写物の選択的増幅を標的ことにより、プロトコルの成功を確認した(図4)。単一細胞内から吸引した含有物について、iScrip(登録商標)cDNA合成キット(BioRad社)を用いてcDNAの合成を行った。このプロセスでは、生検下にある全てのRNAをcDNAに逆転写した。その後、リアルタイムPCRをcDNAについて実行し、GFP転写生物の存在を確認した。リアルタイムPCR実験では、十分な量の増幅産物が蓄積され検出可能な蛍光シグナルを発生するまで、蛍光はバックグラウンドレベル(図5のサイクル1〜18)に留まる。検出可能な蛍光シグナルが発生するサイクル数を、定量サイクルまたはCqという。2つの反応のCq値における差Xは、出発物質の量における2Xの差を反映するものである。
ナノ生検プラットフォームは、決して、単一細胞からのRNA抽出に限定されるものではなく、細胞小器官のサンプリングに同様に使用することが可能である。ヒトBJ線維芽細胞(皮膚線維芽細胞、ATCC CRL 2522)を、ミトコンドリアの蛍光標識であるmitotracker(Invitrogen)で染色した(データなし)。ナノピペットは、ミトコンドリアが多量にある領域の上に置き、生検を上述したのと同じプロトコルで実行した(データなし)。ナノピペットの先端ないの蛍光は、ミトコンドリアの吸引が成功したことを示す(データなし)。生検ミトコンドリアのPCR分析を用いて、ミトコンドリアDNAの存在を確認した。ミトコンドリアDNAはミトコンドリアゲノムに特異的なプライマーを用いて増幅し、増幅したミトコンドリアDNAのゲル電気泳動により、採取した5つのサンプル全てにおいてヒトミトコンドリアDNAを表す正確な長さでバンドを示すことが分かる(図8)。
Ca2+の細胞質濃度の調節は、異物の挿入により引き起こされる機械的ストレスの指標になると考えられている(参考文献11、30、31)。単一細胞生検プラットフォームの低侵襲性を実証するため、ナノ生検の前、間、後で細胞内の[Ca2+]を測定した(データなし)。ヒトBJ線維芽細胞は、Fluo4 AMで標識した(データなし)。光学顕微鏡写真により低侵襲性処置を確認する。低侵襲性処置により、ナノ生検中に辛うじて検出可能な[Ca2+]が生成される。細胞は吸引後5秒内に完全に回復し、吸引前レベルに一致する[Ca2+]濃度に達する。
ナノピペット内でのエレクトロウェッティング
ナノピペットは、P-2000レーザプーラー(カリフォルニア州ノバート、Sutter Instrument社)を用いて、石英製キャピラリー(カリフォルニア州ノバート、Sutter Instrument社)より作製した。平均直径=(106±16)nmの石英製ナノピペットを、10mMのテトラキシルアンモニウムテトラキス(4−クロロフェニル)ボレート(THATPBCl)を含む1−2ジクロロエタン(DCE)の溶液で充填した。その後、銀テトラキス(4−クロロフェニル)ボレート(AgTBACI)でコーティングした銀線をナノピペットのバレル内に挿入し、その間、Ag/AgCl線を浴液に浸漬し、参照/対向電極として作用させた。
走査型イオンコンダクタンス顕微鏡(SICM)は、ナノピペットバイアスおよび電流測定のための低ノイズ増幅器Axopatch 200B(カリフォルニア州サニーベール、Molecular Devices社)と、X、Y、Z方向の粗調整用のマイクロマニュプレータMP-285(カリフォルニア州ノバート、Sutter Instrument社)と、X、Y、Z方向の微調整用のピエゾアクチュエータNano-cube(カリフォルニア州アーバイン、Physik Instrumente社)と、システムハードウェア制御用のフィールド・プログラマブル・ゲート・アレイPCIe-7851R(FPGA)(National Instruments社)とで構成される。システムは、LabVIEW8で書いた、カスタムコード化したソフトウェアを用いて制御する。
ヒトBJ線維芽細胞を、Stemgent社より購入し、フェノールレッドなしで補足物(ジョージア州アルファレッタ、Lonza社)と一緒にストローマ細胞基本培養液(SCMB)(ジョージア州アルファレッタ、Lonza社)で培養した。緑色蛍光タンパク質を発現するHeLa細胞(カリフォルニア州サンディエゴ、Cell Biolabs社)を、製造元が示唆するように、10%のウシ胎児血清、0.1mMの必須アミノ酸、2mMのL−グルタミン、および、1%のペニシリン−ストレプマイシンで補足した、70%のDMEM培養液で培養した。全ての細胞はCO25%、37度で培養した。細胞は、1%ゼラチンでコーティングしたグリッド無プレートおよびグリッド付プレートの両方(ibidi社製μ-Dish 35mm, highGrid-500、非コーティング、滅菌)で平板培養した。細胞は、各ディッシュ当たり5×104個の細胞に平板培養した。
iScrip(登録商標)cDNA合成キット(カリフォルニア州ハーキュリーズ、BioRad社)を製造業者の推奨に従って用いて、ナノ生検する細胞由来の全RNAよりcDNAを合成した。定量PCR(qPCR)を用いて、製造業者の推奨に従ってClontech社のAdvantage qPCR Premix SYBR Green I Master Mix(カリフォルニア州マウンテンビュー、Clontech社)を用いることで、ナノ生検プロトコルの成功を確認した。PCRプライマー:HeLa-GFP、リバースプライマー: GCGCCGAGGTGAAGTTCGAGG (SEQ ID NO: 1)、 フォワードプライマー: GCCGTCGCCGATGGGGGTGTT (SEQ ID NO: 2)を用いて吸引したミトコンドリアDNAを増幅して、ゲル電気泳動で可視化する3968塩基対を増幅した。
吸引したRNAサンプルは、Ovation(登録商標)RNA-Seq system(カリフォルニア州サンカルロス、NuGEN Technologies社)を用いてcDNAに加工した。cDNAはライブラリ作製のため、個別の吸引別に作成した。単一細胞cDNAの質および量は、Agilent Bioanalyzer 2100 DNA High Sensitivity chip(カリフォルニア州パロアルト、Agilent社)を用いて評価した。
吸引ミトコンドリアDNAは、フォワードプライマー:TCA TTT TTA TTG CCA CAA CTA ACC TCC TCG GAC TC (SEQ ID NO: 3)、リバースプライマー:CGT GAT GTC TTA TTT AAG GGG AAC GTG TGG GCT AT (SEQ ID NO: 4)という対のプライマーを用いて、ロングレンジPCRにより増幅し、〜8Kbp断片を生成した。吸引ミトコンドリアゲノムは、長く正確なポリメラーゼ連鎖反応(LA−PCR)用LA PCR Kit Ver. 2.1(Takara Bio社)を用いて増幅した。ミトコンドリアゲノム増幅は、吸引テンプレートDNA、2.5μLの10倍濃度Epicenter社製ブースト、2.5μLの10倍濃度LA PCR buffer II (Mg2+ plus)、4μLのdNTP (2.5mM)、1.25μLの各プライマー(10μM)、0.125μLのLA Taq DNA Polymerase、11.4μLの滅菌蒸留水を含む25μLの反応混合液の中で行う。熱サイクリング条件は95℃を2分間、続く30サイクルは各サイクルが94℃15秒間、続いて68℃8分間からなり、最終延長期間は68℃で13分間である。ミトコンドリアアンプリコンは、Covaris S2システムにより切断し、300〜400bpの断片にし、これを自動装置に搭載のIllumina社製自動多重化ペアードエンドライブラリ作製にかけた。独自のインデックスシーケンスを各ミトコンドリアサンプルに用い、Illumina社製HiSeq 2000の単一レーンでシーケンシングを行った。
ミトコンドリア実験由来のショートリードを前処理し、リードの3'末端からシーケンシングアダプタをトリミングした。ミトコンドリアリードを、非スプライスドアライナを用いて改訂版ケンブリッジリファレンスシーケンスと位置合わせを行う。5%〜95%の間でヘテロプラズスミー変異が報告された。RNAシーケンシング実験由来のショートリードを前処理し、リードの3'末端からシーケンシングアダプタをトリミングした。RNA-seqリードの5'端末から10塩基を読み取って、cDNAの第二鎖合成の間に導入された偏りを除去する。RNA-seqリードを、スプライスドアライメントツールを用いてhg19 UCSC human reference genome 33およびUCSCの既知遺伝子と位置合わせをする。少なくとも一つのリードが注釈付転写物に一意的にマッピングされた場合、遺伝子は発現していると考えた。遺伝子セット濃縮分析を検出遺伝子について行い、重複遺伝子オントロジーが報告された。詳細バイオインフォマティクス方法論は、補足情報の方法論セクションで利用可能である。
実施例5のようなミトコンドリア生検に続き、次世代シーケンシングをナノ生検するミトコンドリアのゲノムをシーケンシングするのに使用する。ミトコンドリアDNAは、ミトコンドリアゲノムに特異的なプライマーを用いて増幅した。このアプローチは、我々が、より豊富な核DNAよりミトコンドリア核酸を分離する必要なく、ミトコンドリアゲノムのシーケンシングを選択的に行うことができるため、新規性があり、かつ、重要である。単一細胞由来の2つのミトコンドリア吸引のシーケンシング結果は、細胞集団から抽出したDNAと同様に、いくつかのヘテロプラズスミー変異の出現頻度が細胞内レベルでより保たれるということを明らかにした。例えば、2つのヘテロプラズスミー変異(14713 A->Tおよび16278 C->T)が細胞内吸引および全(プールした)ミトコンドリア集団由来のサンプルの両方に見られた。14713 A->T変異体の出願頻度は、全サンプルで類似しており、83%、87%、および79%であった。しかしながら、16278 C->T変異体は、プールしたもの対選択ミトコンドリアそれぞれで相当に異なる出現頻度となり、62%、98%、および38%であった。平均ヘテロプラズスミー変異体が集団に基づくシーケンシングで可観測だった一方、細胞内シーケンシングのみ細胞内で不均一な異変体が現れた。細胞内吸引物間でのヘテロプラズスミー出現頻度における差に加え、シーケンスリードの5%より大きい異変体の数も検出することができた。これらの結果は、新規のミトコンドリア向けゲノム技術とナノピペットとの組み合わせにより、単一細胞のミトコンドリアゲノムの小部分母集団をシーケンシングできることを示すものである。
EFGR作動は、MAPKおよびJNKをリン酸エステル化および刺激し、複数の転写因子(TF)を、遺伝子転写および細胞増殖において、最終的には変化させる。基礎条件の下、このプロテインキナーゼ伝達経路中の多くの酵素が非活性である。しかしながら、EGF刺激はリン酸化状態を切り替えることによりこれらのタンパク質を活性化する。マルチプレックス近接ライゲーションアッセイ(PLA)を用いて、MAPKおよびJMNK EGFRのシグナル伝達経路の異なる含有物のリン酸化を測定する。これは、MKK1のリン酸化を含み、これは、MAPK、EPK1/2のリン酸化を触媒し、その後、細胞の成長に関わる遺伝子の発現を調節するTFs AP-およびFos-Junをリン酸化する。
上記で開発したPLAを多重化し、細胞サンプルを最小の量で対象のタンパク質マーカを試験して、細胞内の標的タンパク質の全てについてリン酸化(または他の修飾)を測定する。ナノピペットを用いて細胞サンプルの増加量を吸引する。その後各サンプルを均等に分割し、PLAを添加して各標的タンパク質を測定する。目的は、細胞内の各標的タンパク質の最適な読み出しを提供するのに必要となる、細胞吸引物の最少量を決定することである。その後、標準的アッセイにおいて該量の細胞吸引物を用いて、EGFシグナル伝達経路の各コンポーネントを測定する。その後、多重化PLAを用いて、EGF処理の前後でガン細胞におけるEGFシグナル伝達経路の変化を測定する。このため、ナノピペットを用いてカルボキシフルオレスセインを個別のガン細胞に注入する。その後、標識した細胞はEGF処置の前に1時間ほどサンプリングし、その後1時間たったら1μMのEGFを添加する。PLAにより標的タンパク質のリン酸化における主要な増加を検出する。これは、基礎条件下において、各標的タンパク質が十分にリン酸化されるはずだからである。未処置のガン細胞から複数のサンプルを吸引し、細胞吸引自体が標的タンパク質のリン酸化を誘導するか否かを判定することもできる。もし誘導する場合、該刺激を、EGF刺激の効果を判定するための基礎尺度として用いることができる。

- 単一細胞由来の細胞内含有物を抽出する装置であって:
(a)xyzコントローラに搭載され、ナノピペットの内部の第1疎水性電解液と共に用いるために適応させた第1電極に取り付けられたナノピペットと;
(b)ナノピペットの外側にあり、細胞の外側に接触する第2の異なる電解液と接触するように配置し、適応させた第2電極と;
(c)電流検出回路および電圧制御回路と;を備え、前記電流検出回路は電極間のイオン電流を検出し、前記電圧制御回路は、所定の時間で第1電極と第2電極との間の電圧を逆転することにより、液体のナノピペットへの流入及び流出を制御する、装置。 - 請求項1に記載の装置であって、前記xyzコントローラは、サブミクロンのxステップ及びyステップでナノピペットを機械的に移動させ、かつ、細胞に向かう、または離れるz方向に前記ナノピペットを移動させるためにナノピペットに取り付けられ、前記xyzコントローラはユーザが定義した制御に従って前記機械的な移動を制御する電子制御を有し、前記電圧制御は、前記xyzコントローラが細胞内にナノピペットの先端を位置させた際に電圧を逆にする、装置。
