Abstract

Description
本出願は、米国特許法第119条(e)の下、出願番号第60/431,156号(2002年12月4日出願)および出願番号_____(「MULTIPLEX AMPLIFICATION OF POLYNUCLEOTIDES」と題され、2003年11月25日出願)(代理人整理番号P−71902−1)についての優先権の利益を主張し、これらの開示は、本明細書中に参考として援用される。
本発明は、分子生物学の分野に関連し、そして特に多重様式で目的のポリヌクレオチド配列を増幅するための方法、試薬およびキットを提供する。一旦増幅されると、この多重増幅産物は、さらなる精製または操作を伴わず下流の分析に使用され得る。
ポリメラーゼ連鎖反応を使用する核酸の増幅のための一般的な原則および条件は、当該分野において周知である(例えば、特許文献1;特許文献2;および特許文献3)。組織サンプル由来の核酸の増幅は、疾患の状態を診断および予後の決定の両方についての貴重な情報供給源、ならびに遺伝的な障害(一塩基多型(SNP)、異常遺伝子の発現、染色体および遺伝子の再配列、転座および/または選択的スプライシング、ならびに染色体の重複/除去を含む)と関連付ける能力を示す。しかし、従来のポリメラーゼ連鎖反応の方法は、PCR反応(例えば、一重PCR)ごとに単一のDNA標的種のみの増幅を可能とする。例えば、目的の10,000個の標的配列の増幅は、代表的に従来のPCR手順に基づいて10,000個の別々のポリメラーゼ連鎖反応を必要とする。この従来のアプローチは、時間を消費することおよび費用がかかることが判明している。従って、サンプルに由来する標的配列を増幅する改善された方法に対する必要性が当該分野において存在し、ここで任意の複数の標的配列は、多重様式において同一の反応条件の下で同時に増幅され得る。
さらに、特定の下流のアッセイ(例えば、アレイベースのアッセイおよび定量的PCRアッセイ)は、適切な分析を実施するためのかなり大量の標的核酸の開始サンプルを必要とする。限られた量の開始サンプルのみが、使用に利用可能である場合において、一または少数の下流分析のみが、サンプルが使い果たされる前に実施され得る。従って、実施されるべき種々の下流アッセイを可能にするために、必要に応じて同時に、比較的短時間で目的のサンプルについての種々の情報を提供するために、開始物質の量を増幅する、または有意に増加する方法に対する必要性が当該分野において存在する。
種々の実施形態において、本発明は、多重様式における目的のポリヌクレオチド配列を増幅するための方法、試薬およびキットを提供する。本発明の方法の一つの実施形態によると、一以上のポリヌクレオチドは、複数の増幅プライマー対またはセットを使用して増幅され(例えば、ポリメラーゼ連鎖反応(「PCR」)または逆転写ポリメラーゼ連鎖反応(「RT−PCR」により)、これら複数の増幅プライマー対またはセットの各々は、別々の目的のポリヌクレオチド配列を増幅するのに適し、または作用する。増幅プライマーの一対またはセットを用いて実施され、そのため単一の増幅された配列(「アンプリコン」)を産生する従来の増幅反応とは異なり、本発明の多重増幅方法は、複数の増幅プライマーの対またはセットを利用する利点により、単一の反応において複数の別々の目的の配列の同時増幅を可能とする。

Master MixおよびTaqMan(登録商標)Gold RT−PCR Kit(Applied Biosystems、Applera Corporation

特定の実施形態において、本発明は、目的のポリヌクレオチド配列を多重様式で増幅するための方法、試薬およびキットを提供する。多重増幅は、周知の原理、およびポリメラーゼ連鎖反応(「PCR」)または逆転写ポリメラーゼ連鎖反応(「RT−PCR」)それぞれによるDNAポリヌクレオチドまたはRNAポリヌクレオチドの増幅のための試薬を、一つの重要な相違を伴なって使用する。多重増幅は、単一のセットまたは一対の増幅プライマーを使用するのではなく、複数の異なる増幅プライマー対またはセットを単一の反応で使用し、単一の反応で複数のポリヌクレオチド配列の同時増幅を可能にする。従って、多重増幅は、単一増幅産物すなわち「アンプリコン」を生成するのではなく、単一の反応で、複数の異なるアンプリコンを生成する。以下でより詳細に記載するように、多重様式で増幅され得るポリヌクレオチドは、2’−デオキシリボ核酸(DNA)およびリボ核酸(RNA)の両方を含む。増幅されるべきポリヌクレオチド(「標的ポリヌクレオチド」)がRNAである場合、RNAは最初に逆転写されcDNAを生成し、それは次いで、多重様式で増幅され得る。あるいは、標的RNAは、RT−PCRの原理を用いて複数の増幅プライマー対の存在下で直接多重増幅され得る。従って、多重増幅の文脈で使用される場合、「ポリメラーゼ連鎖反応」は、多重PCRおよび多重RT−PCRの両方を含むことを意味する。

本発明者らは、驚くべきことに、特定の実施形態においては、多重増幅は、おそらく高い増幅効率に起因してコピー数比を実質的に維持し、その結果、元のサンプルのコピー数または発現レベルは、多重増幅されたサンプルから確認され得ることを、発見した。従って、いくつかの実施形態において、元のサンプルからのコピー数は決定され得、例えば、種々の下流適用(例えば、遺伝子発現研究)において使用され得る。

多重増幅を行うためのDNAポリメラーゼの最適量を決定するために、95重(95−plex)増幅をDNAポリメラーゼ濃度の関数として行った。95重増幅用の増幅プライマーミックスを、ランダムに選択した95個の異なる20X Assays−on−DemandTM遺伝子発現産物(Applied Biosystems、Applera Corporationの事業、カタログ番号
)から、10μLをプールすることによって調製した。各々の20X Assays−on−DemandTM遺伝子発現産物は、2つの非標識増幅プライマー(各プライマー18μM)と、1つのFAM標識TaqMan(登録商標)MGBプローブ(5μM)とを含んでいた。95重増幅を、この増幅プライマーセットを用いて、20μLの反応容積当たり1ユニット(1U/20μL)〜17U/20μLの範囲にわたるDNAポリメラーゼ濃度を使用して行った。1U/20μLのDNAポリメラーゼを用いて行った95重増幅について、5μLのプールプライマーミックス、10μLの2X TaqMan(登録商標)Universal PCR Master Mix(「2X Master Mix」;Applied Biosystemns、Applera Corporationの事業、カタログ番号4304437)および5μLのテンプレートcDNA(cDNAライブラリーに由来する;100ngの全cDNA)を、反応チューブに加えた。2X Master Mixは、AmpliTaq Gold(登録商標)DNAポリメラーゼ(0.1U/μL)、AmpErase(登録商標)UNG、dUTPを含むdNTP、受動参照(passive reference)および最適緩衝成分を含む。より高いDNAポリメラーゼ濃度で行った95重増幅を、適切な量のAmpliTaq Gold(登録商標)(5U/μl;Applied Biosystemsカタログ番号N808024)を用いて反応をスパイクすることによって調製した。すべての95重反応は、ABI Prism(登録商標)7700機器(Applied Biosystems、Applera Corporationの事業)で、最初に加熱(95℃で10分間)し、その後、合計10サイクル(95℃で15秒間の融解;60℃で1分間のアニーリング/伸長)行った。
多重増幅の無数の利点のうちの2つは、非常に低いプライマー濃度を用い、かつプライマーの濃度を個々に最適化する必要がなく、1回において複数の配列を効率的に増幅する能力である。これらの点を実証するため、100ng cDNAを、6U/20μL DNAポリメラーゼを用いて、実施例1に記載されるように、95重(95−plex)増幅において0サイクルまたは10サイクル多重増幅した。各多重増幅物を分割し、そして95の個々の一重(single−plex)反応を、実施例1に記載のように実施した。各一重反応についてのΔCt値(Ct0サイクル−Ct10サイクル)を得、そして視覚的比較のため棒グラフにプロットした(図4)。実施例1についてのように、特定の反応についての最適ΔCtは、10である。図4から見られ得るように、95アッセイのうちの90アッセイは、無作為選択多重増幅においてうまく実施された。
多重増幅の別の重要な利点は、多重増幅の間にも、多重増幅産物について行われる下流増幅の間に有意な干渉なしに、オリゴヌクレオチドプローブ存在下で反応を実行する能力である。この前者の利点は、実施例2(前出)から明白である。実施例2において、多重増幅工程において効率的な増幅が達成され、これは、反応物中のTaqMan(登録商標)MGBオリゴヌクレオチドプローブを含め、Assays−On−DemandTM試薬を利用して、多重プライマープールを作製したおかげである。
多重増幅が、所望の型および/または数の分析のために、他の方法では少なすぎる量のサンプルの下流分析を可能にすることを実証するため、多重増幅を、種々の濃度(100ng〜100pgの範囲(5細胞のサンプルサイズとほぼ等価))のサンプルcDNAを用いて実行した。各濃度のcDNAを95重増幅に供し、その後、95の個々の実時間増幅分析を、実施例1に記載のように実施した。サンプルcDNA濃度の関数としての95重増幅の平均Ct値を、図6に提供する。図6に図示されるように、サンプルcDNA濃度と平均Ct値との間に線形相関が存在し、これは、大きな百分率(約97%)の標的配列を、これらが多重様式で同時に増幅されてもなお、効率よく増幅したことを実証する。達成した感度のレベルは、僅か1〜2細胞からのサンプルを、多重増幅後の実時間PCRによって分析し得ることを実証する。その上、多重増幅は、多数の下流実時間PCRアッセイのために十分な量の、増幅サンプルを生じる。
多重増幅が非常に高いレベルの複雑さで実行され得ることを実証するため、186重、369重、738重および1013重の増幅を、4つの個々の多重増幅反応において実行した。各増幅についての増幅プライマー混合物を、等容量の186、369、738または1013の異なった無作為に選択した20×Assays−on−DemandTM遺伝子発現産物を、4つの別々の微小遠心チューブにプールすることにより、それぞれ調製した。4本のチューブの各々について、プールした溶液を、SpeedVac(登録商標)濃縮機(Thermo Savant,Holbrook,NY)を用いて乾燥させた。残渣を、1×作業増幅プライマー濃度(45nM)に対し、多重増幅プライマーが4×ストック濃度(各180nMプライマー)になるように、脱イオン水中に再懸濁した。1013重プール混合物について、合わせたプライマーは、45.6μMの濃度にて再懸濁物中に存在し、そしてFAM標識TaqMan MGBプローブは、10.1μMで存在した。186重増幅について、2つのプレート(IAPおよびIAOと名付けられる)の各々からの92プライマーセットを、2つの参照遺伝子(グリセルアルデヒドリン酸デヒドロゲナーゼ(GAPDH)およびシクロフィリン)についての等容量のプライマーセットと共にプールした。この実施例において記載される実験を設定する上で、便宜上、液体移動において、上記の無作為選択した20×Assays−on−Demand遺伝子発現産物のそれぞれを、一連の96ウェルプレート(アルファベット順にプレートIAA〜IAOと名付けた)に分配した。各20×Assays−on−Demand遺伝子発現産物は、2種の未標識増幅プライマー(各プライマーにつき18μM)および1種のFAM標識化TaqMan(登録商標)MGBプローブ(5μM)を含んだ。
PCRにおける「持ち越し」夾雑を防ぐ方法としては、PCR混合物中でdTTPの代わりにdUTPを使用し、その後、全ての生じたPCR混合物をウラシルNグリコシラーゼ(UNG)で処理することが挙げられる(米国特許第5,035,996号)。この実施例におけるこの実験を、多重増幅の効率に対するUNGの存在の影響を評価するために実施した。
実施例5において、多重増幅を、10サイクル行った。本実施例において、多重増幅を、10サイクル、12サイクルおよび14サイクル行った。より高いサイクル数は、増幅産物の濃度を増加させ得、これは、より多数の下流アッセイ(例えば、より多数の一重増幅)を行うことを可能にする。
平均ΔCt値は、サーマルサイクル数が増加するに従って増大した。標準偏差は、本質的に変化しなかった。これらの結果は、10から14までのサイクル数で行われる際の性能において減少がないことを示す。増幅が100%の効率である場合、増幅反応物と「擬似」反応物との間のΔCtは、10サイクルの増幅で10であり、12サイクルで12であり、14サイクルで14である。この実施例において、平均ΔCt値は、それぞれ10(9.99)、12(11.8)、および14(14.13)に近似した。
血漿中を循環するRNAの検出は、癌、冠状動脈不全および自己免疫機能不全のような疾患状態の早期検出を可能にし得、そしてまた、その後の遺伝子発現による投薬処置レジメンの成功を、モニタするためにも使用され得る。
