Description
本発明は試料中のSENP1及び/又はテロメラーゼの量を検出することで癌細胞を検出する方法を提供する。
ヒト正常成人体における大半の細胞は分裂しない。しかし、癌細胞は増殖制御を免れ、無制限に分裂する。これを行なうために、これらは染色体の末端、いわゆるテロメアを含む染色体を複製しなければならない。テロメア配列を染色体末端に付加するテロメラーゼ酵素の活性化(Collins, K., Curr. 「SENP1」はセントリン(sentrin)/SUMO特異的プロテアーゼポリペプチド、またはポリペプチドをコードしたポリヌクレオチドについて言う。具体的なSENP1ポリヌクレオチドとしては、例えばGenbank受託番号NM_014554(配列番号:1)が挙げられる。具体的なSENP1ポリペプチドとしては、例えばGenbank受託番号NP_055369(配列番号:2)として表されるポリペプチドが挙げられる。「SENP1」としては、本明細書中に具体的に提供される本配列の対立遺伝子バリアント、ならびにその断片および変異体が包含されることを意図する。SENP1ポリヌクレオチドは、一般的に、配列番号:1に少なくとも90%、95%または99%同一であるか、配列番号:2をコードするDNA配列に少なくとも90%、95%または99%同一である。SENP1ポリヌクレオチドとしては、例えばSENP1ポリペプチドをコードするmRNAならびにSENP1ポリペプチドをコードするDNA配列(例えばcDNAまたはゲノムDNA)が挙げられる。SENP1ポリペプチドは、一般的に配列番号:2に少なくとも90%、95%または99%同一である。
I. 序論
所定の癌の型の全ての腫瘍が検出可能なレベルのテロメラーゼ活性を含むわけではない。例えば、Shay, J.W.およびBacchetti, S. Eur. J. Cancer, 33 (1997) 787-791;Yan, P.ら、Cancer Res. 59 (1999) 3166-3170を参照のこと。一般に、種々の型の腫瘍の50〜100%が、測定可能なテロメラーゼ活性を有する(Bryan, T.M., Nature Medicine 3 (1997) 1271-1274;Kim, N.W.ら、Science 266 (1994) 2011-2015;Bacchetti, S.およびCounter, C.M. Int. J. 本発明は、連続したまたは同時の、1つまたは複数のアッセイにおける、当業者に公知の、SENP1および/もしくはテロメラーゼポリヌクレオチド(SENP1 mRNA、SENP1 cDNA、TERT mRNA、TERT cDNA、TERC RNA、TERC cDNA等を含む)ならびに/またはSENP1および/もしくはテロメラーゼポリペプチドならびに/またはSENP1および/もしくはテロメラーゼの活性を定量する任意の方法を提供する。SENP1の検出またはテロメラーゼ検出の例示的なアプローチとしては、例えば、(a)ポリヌクレオチドハイブリダイゼーションおよび/または増幅反応ベースのアッセイを使用することを含む、SENP1またはテロメラーゼポリヌクレオチドの検出;(b)SENP1もしくはテロメラーゼのポリペプチドもしくはポリヌクレオチドに特異的に結合する薬剤を含む親和性薬剤ベースのアッセイを使用することを含む、SENP1またはテロメラーゼタンパク質の検出;ならびに/または(c)SENP1またはテロメラーゼ活性の検出、が挙げられる。これらの方法の全ては、それに続く直接または間接的な、検出された標的、すなわちSENP1およびテロメラーゼの定量を可能にする。
検出アッセイは、単離されたmRNAから生じたmRNAまたはcDNAを含有する調製物に関して、試料中のmRNA転写産物の相対レベルを反映するように行われ得る。テロメラーゼRNAを検出する方法は記載されており、SENP1の検出に一般に適応され得る。例えば、米国特許第6,582,964号;第5,846,723号;第6,607,898号;米国特許公開第2002/0012969号;およびAngelopoulouら、Anticancer Res. 23 (2003) 4821-4829を参照のこと。
a. 検出方法
いくつかの態様において、RNAのレベルは、PCR等の増幅反応を用いて測定され得る。例えば、1つ以上のオリゴヌクレオチドプライマーを使用することにより、SENP1ポリヌクレオチドのある領域(例えば、SENP1またはテロメラーゼcDNA)を増幅し得る。本発明に有用な増幅反応としては、ポリメラーゼ連鎖反応(PCR)およびリガーゼ連鎖反応(LCR)(米国特許第4,683,195号および第4,683,202号;PCR Protocols. 例示的な、検出可能に標識されたオリゴヌクレオチドプローブは、SENP1ポリヌクレオチドもしくはテロメラーゼ(例えば、TERCまたはTERT)ポリヌクレオチドまたはその相補鎖の、少なくとも5、6、7、8、9、10、11、12、13、14、15、16、17、18、19、20、21、22、23、24、25、30、40、50、または他の数の連続したヌクレオチドに、少なくとも70%、75%、80%、85%、90%、95%または100%同一な配列を含み得る。
核酸ハイブリダイゼーション技法を用いた、SENP1またはテロメラーゼポリヌクレオチド(それらから生成されたRNAまたはcDNA)のレベルの検出および/または定量化方法は、当業者にとって公知である(Sambrookら、(1989) Molecular Cloning: A Laboratory Manual, 第2版、第1〜3巻、Cold Spring Harbor Press, New Yorkを参照)。生物試料は、SENP1またはテロメラーゼ特異的プローブを用いてスクリーニングされ得る。かかるプローブは、SENP1もしくはテロメラーゼRNA、またはその相補鎖の領域の配列に対応する。規定された条件の下で、試験核酸に対するかかるプローブの特異的ハイブリダイゼーションは、試料中のSENP1またはテロメラーゼポリヌクレオチドの存在を示すものである。規定された条件は、複合混合物の他のポリヌクレオチド(例えば、細胞由来のゲノムDNA)に対して有意にハイブリダイズすることなく、その標的に対するプローブのハイブリダイゼーションが可能となるのに十分であろう。所望の場合、2つ以上のプローブを同一の試験試料に使用してもよい。プローブは、SENP1もしくはテロメラーゼRNA配列もしくはその相補鎖ヌクレオチドの8、15、20、50、もしくは100または他の数と同様に少数(few)を含み得るか、あるいは500、1kbまたは全RNA配列もしくはその相補鎖と同様に多数(many)を含み得る。いくつかの態様において、プローブは12〜100ヌクレオチド、または16〜50ヌクレオチドもしくは18〜40ヌクレオチド長の間である。
いくつかの場合において、SENP1をコードするゲノムDNAを検出しかつ分析することは有利であろう。例えば、癌もしくは他の疾患と関連する変異を同定するためにSENP1をコードするか、またはSENP1調節配列を含むゲノム配列の構造および/またはヌクレオチド配列を決定することは有用であり得る。同様に、SENP1 cDNA配列は分析および/またはヌクレオチド配列決定され得る。
SENP1またはテロメラーゼポリヌクレオチドの検出に加えて、SENP1またはテロメラーゼポリペプチドを検出するためにイムノアッセイ等の親和性アッセイも使用し得る。イムノアッセイは試料中のSENP1またはテロメラーゼポリペプチドを定量化するために典型的に使用され得る。適用可能な技術の一般的概観は、Harlow & Lane, Antibodies: A Laboratory Manual(1988)の中に見出せ得る。
SENP1またはテロメラーゼの量もまた、タンパク質の活性を検出することで測定され得る。
本発明の多くの態様において、生物試料におけるSENP1またはテロメラーゼの量が1つ以上の標準値と比較される。一般に、標準値は健康な個体(癌と診断されてない、および/またはかなりの数の癌細胞を含んでいない)からの生物試料に見られるSENP1またはテロメラーゼの量を表す。異なる標準値は多くの因子によって適切となり得る。例えば、健康な個体からの生物試料のSENP1またはテロメラーゼの量は、SENP1またはテロメラーゼを定量化するために使用される方法により変化し得る。さらに標準値は、診断アッセイに生じうる偽陽性および偽陰性の割合により変化し得る。例えば標準値が低く設定される場合、偽陰性の数は減少するが偽陽性の割合(癌細胞を有するとしてスコアされる、癌が存在しないもの)は増加するであろう。かくして、偽陰性または偽陽性結果に対する許容誤差に依存して、使用者は試料中のSENP1またはテロメラーゼの量と異なる標準値とを比較し得る。
本発明の方法は、試料中のSENP1および/もしくはテロメラーゼの量および/または、例えば膀胱癌、乳癌、結腸癌、腎臓癌、肺癌、卵巣癌、膵臓癌、および小腸癌を含む、癌の診断、予後または病期の記録を含み得る。

細胞中の、例えば哺乳類細胞中の、例えばヒト細胞中のSENP1の活性レベルを調節する薬剤を同定するために、多くの異なるスクリーニングプロトコルが利用可能であり得る。一般論として、スクリーニング方法は、例えば、SENP1と結合してSENP1の活性を阻害することによって、またはSENP1のアクチベーターがSENP1を活性化することを阻害することによって、SENP1と相互作用する薬剤を同定するために、多くの薬剤をスクリーニングすることを含み得る。

本発明のスクリーニング方法は、インビトロまたは細胞ベースのアッセイとして行われ得る。細胞ベースのアッセイは、SENP1ポリペプチドを内在的に、または外来的に発現する任意の細胞で行い得る。いくつかの態様において、細胞ベースのアッセイは、減少されたかもしくは検出不可能なテロメラーゼ活性もしくは発現を有するか、および/または新生物(neoplastic)表現型を有する細胞を使用して行われ得る。いくつかの態様において、TERTの発現が陰性の不死の細胞系を潜在的なSENP1インヒビターに対する感受性について試験する。これらのテロメラーゼ陰性細胞系は、自らのテロメアをテロメラーゼ非依存型メカニズム(Alternative Lengthening of Teromereまたは「ALT」)で複製すると思われるので、かかるスクリーニングに有用であると考えられる。本発明の範囲を特定の作用機構に限定することを意図しないが、SENP1はALTの維持に関与すると考えられる。次いで、SENP1インヒビターによるALTの抑制によって、結果的にこれらの細胞の分裂の抑制を伴うテロメアの構造変化が生じることが予想される。対照的に、細胞系においてテロメラーゼが活性である場合には、SENP1インヒビターの存在下においてでもテロメラーゼにより細胞分裂が可能になり続ける。
SENP1により調節されるシグナル活性または他の下流の事象も、SENP1アンタゴニストを同定するために観察され得る。従って、いくつかの態様において、多くの薬剤を、SENP1を発現する細胞に接触させ、その後、シグナルまたは下流の事象の変化について該細胞をスクリーニングする。少なくともいくつかの同定された薬剤がSENP1を直接アンタゴナイズすると思われるので、SENP1によって調節される下流の事象を調節する薬剤のプールは、典型的にSENP1アンタゴニストに富んでいる。下流の事象はSENP1の抑制の結果として生じるその活性または発現を含み、例えば減少した細胞成長(例えば、ソフトアガー中の、またはGuava Technologies TM、Hayward、CAのもの等の細胞解析系を使用するコロニー数の計測のように測定される)、細胞周期段階の変化(Cellomics、Pittsburgh、PA等の例えばHT抗体染色画像解析を使用して、または標準的な細胞学的方法により測定される);または例えばウェスタンブロットまたは顕微鏡によるものを含んだタンパク質発現の変化を含み得る。
正常細胞は接触および成長のために固形の基板を要する。新生細胞はこの表現型を消失し、基板から解離して成長する。例えば、新生細胞は攪拌された浮遊培養、または半固形アガーまたはソフトアガー等の懸濁された半固形培地中で生育し得る。腫瘍抑制遺伝子をトランスフェクトされるかまたはSENP1アンタゴニストと接触される場合、新生細胞は正常の表現型を再生し得、接触および生育のために固形の基板を要するであろう。従って、懸濁液中でのソフトアガー生育またはコロニー形成のアッセイを使用して、異常な細胞内増殖およびトランスフォーメーションを減じるかまたは消失させる薬剤を同定し得る。
典型的に、正常細胞は他の細胞に接触するまで、ペトリ皿の平坦で、組織化されたパターン中で生育する。細胞がお互いに接触すると、接触阻害を受け生育を停止する。しかしながら細胞を形質転換した場合、接触阻害を受けず、組織されていない病巣で、高密度で生育し続ける。従って、形質転換された細胞は、正常細胞よりも高い飽和密度まで生育する。このことは、規則正しい正常な周辺細胞のパターンの病巣での方向性を失った単層細胞または球状の細胞の形成により形態的に検出され得る。あるいは、飽和密度で(3H)-チミジンを有する標識指標を用いて、生育の密度制限を測定し得る。Freshney (1994)、上述を参照。腫瘍抑制遺伝子を形質転換された場合、形質転換された細胞は正常な表現型を再生し、接触阻害を受け、低密度で生育するようになる。
形質転換された細胞は、その正常体よりも低い血清依存性を有する(例えば、Temin, J. Natl. Cancer Insti. 37 (1966) 167-175; Eagleら, J. Exp. Med. 131 (1970) 836-879参照);Freshney、上述。これは部分的に、形質転換された細胞の種々の成長因子の放出のためである。候補SENP1アンタゴニストと接触した細胞の成長因子または血清依存性を対照のものと比較し得る。
腫瘍または新生細胞は、その正常体よりも増加した量の特定の因子を放出する(以下「腫瘍特異的マーカー」)。例えば、ヒトグリオーマから、正常脳細胞よりも高レベルでプラスミノーゲン活性化因子(PA)が放出される(例えばBiological Responses in Cancer, pp. 178-184 (Mihich編 1985)のGullino, Angiogenesis, tumor vascularization, and potential interference with tumor growth.参照)。同様に、腫瘍細胞において、その正常体よりも高レベルで腫瘍脈管形成因子(TAF)が放出される。例えば、Folkman, Angiogenesis and Cancer, Sem Cancer Biol. (1992)参照。
SENP1アンタゴニストを同定するためのアッセイに、Matrigelまたはいくつかの他の細胞外マトリクス構成要素への侵襲性の程度を使用し得る。腫瘍細胞は、悪性腫瘍と、Matrigelまたはいくつかの他の細胞外マトリクス構成要素への細胞の侵襲性との良い相関を示す。このアッセイにおいて、新生細胞が使用され得、ここで薬剤との接触の後の該細胞の侵襲性の減少により、該薬剤がSENP1アンタゴニストであることが示され得る。
任意の前述のスクリーニング方法により最初に同定された薬剤を、さらに試験して推定上の活性を検証する。いくつかの態様において、適切な動物モデルでかかる試験を行なう。かかる方法の基本的な形式は、処置を受けるヒト疾患モデルとして提供される動物に対する最初のスクリーニングの間に、同定された主要な化合物を投与することを含み、次いで、SENP1が実際に調節されるか、および/または疾患または症状が改善されるかを決定する。検証試験に利用される動物モデルは、一般に任意の種の哺乳類である。適切な動物の具体例としては、限定はされないが、霊長類、マウス、およびラットが挙げられる。
SENP1の調節因子として試験された薬剤は任意の低分子化学物質、またはポリペプチド(例えばペプチド)、糖、核酸(例えばsiRNAもしくはアンチセンスポリヌクレオチドを含む)もしくは脂質等の生物学的実体であり得る。水溶液または有機(特にDMSOベース)溶媒に可溶性であるほとんどの化合物が使用されるが、本質的に任意の化学物質は、本発明のアッセイの潜在的調節因子(例えばアンタゴニスト)またはリガンドとして使用され得る。アッセイの工程の自動化、およびアッセイのために任意の便利な化合物の提供により、アッセイを設計して巨大な化学ライブラリーをスクリーニングするが、これらは典型的に並行して行なわれる(例えば、機械化アッセイにおいてマイクロタイタープレート上、マイクロタイター形式で)。Sigma(St. Louis, MO)、Aldrich(St. Louis, MO)、Sigma-Aldrich(St. Louis, MO)、Fluka Chemika-Biochemica Analytika (Buchs, Switzerland)等が挙げられる、化学物質の供給業者が多くあることは好ましい。
例えば膀胱癌、乳癌、結腸癌、腎臓癌、肺癌、卵巣癌、膵臓癌、および小腸癌が挙げられる癌を治療するために、哺乳類被験体にSENP1のアンタゴニストを直接投与し得る。投与は、治療する組織と最終的に接触させるような化学療法薬または他の抗癌薬の導入に通常用いられる任意の経路によってであり得る。特定の組成物を投与するために一つより多い経路が用いられ得るが、しばしば特定の経路は、別の経路よりも迅速で、より効果的な反応を提供し得る。単一の活性成分としてか、または化学療法薬もしくは他の抗癌剤と組み合わせてのいずれかで、SENP1アンタゴニストを個体に投与し得る。
実施例1:SENP1/テロメラーゼ発現と膀胱癌の関連
本件出願人らの研究により、増加したレベルのセントリン/SUMO特異的プロテアーゼ(SENP1)mRNAは、尿沈渣中に測定可能なテロメラーゼ(TERT)mRNAを発現しない腫瘍を有する、膀胱癌患者の尿沈渣中に存在することが示される。このように、TERTを発現していない場合、SENP1の測定を使用して、特に癌、必ずしもそれだけではないが、を診断、観測し得、および癌の予後を評価し得る。
100 mgの凍結固形組織を、7.5 mlのUltraspec溶液(Biotexc)中で30秒間ホモジナイズした。全RNAを、Biotecx Ultraspec(登録商標)RNAキットを用いて抽出した。RNAを、QIAGEN DNアーゼ処理を含むQIAGEN RNeasyミニキットを用いてさらに精製した (最大100 ugの全RNAについて)。cDNAを、反応あたり3〜50 ugの全RNAを用い、Invitrogen SuperscriptTM Double-Strand cDNA合成キットに記載の方法に基づいて合成した。試薬は、特に記載のない限り、Invitrogenから購入したものとした。第1の鎖合成反応では、試薬の最終濃度は、以下のとおり:5 pM ポリdTプライマー(Affymetrix #900375)、1X 第1鎖バッファ、0.01M DTT、0.5 mMの各dATP、dCTP、dGTPおよびdTTP、400単位のSuperScriptTMII RNアーゼH-逆転写酵素 (SSRT) とし、全反応容量を20μlとした。第1鎖プライマー(1μl)を、全RNA (容量を10μlにするため+RNアーゼ無含有水)とともに70℃で10分間インキュベートした後、氷上で2分間インキュベーションした。第1鎖バッファ、DTTおよびdNTPを添加した後、42℃で2分間インキュベーションした。SSRT IIの添加後、試料を1時間42oCでインキュベートした。次いで、第2鎖合成を行なった。第1鎖合成由来の全反応液20μlに、以下の試薬: 1×第2鎖バッファ、0.2 mMの各dATP、dCTP、dGTP、およびdTTP、10 Uの大腸菌DNA リガーゼ、40 Uの大腸菌DNAポリメラーゼ I、2 UのRNアーゼ H、20 UのT4 DNAポリメラーゼを、表示した最終濃度まで添加し、全反応容量を150μlとした。T4 DNA ポリメラーゼ以外、全ての試薬を混合し、2時間16oCでインキュベートした。次いで、T4 DNA Polを添加した後、16oCで5分間インキュベートした。各試料について、得られたds cDNA全150μlを、Phase Lock Gel (Brinkmannから入手可能)の使用によって以下のようにして精製した。150μlのds cDNAを、等容量のフェノール-クロロホルム-イソアミルアルコールと混合した。水相を新しいチューブに移し、RNAを、酢酸アンモニウムおよびエタノールを用い、標準法によって沈殿させた後、氷冷100 %エタノールで2回洗浄した。ペレットを乾燥させ、2〜10 ulのRNアーゼ無含有脱イオン水中に再懸濁させた。cDNAを、OD260を測定することにより定量した。

Claims (50)
- 乳癌、結腸癌、腎臓癌、肺癌、卵巣癌、膵臓癌、および小腸癌からなる群より選択される癌を有するか、または有することが疑われる個体由来の生物試料中のSENP1の量を測定する工程を含む、生物試料においてSENP1発現を検出する方法。
- 個体から生物試料を得る工程をさらに含む、請求項1記載の方法。
- 乳癌、結腸癌、腎臓癌、肺癌、卵巣癌、膵臓癌、および小腸癌からなる群より選択される癌の診断を記録する工程をさらに含む、請求項1または2記載の方法。
- SENP1の量が、試料中においてSENP1をコードするポリヌクレオチドを検出することにより測定される、請求項1〜3いずれか記載の方法。
- 検出工程が、増幅反応においてポリヌクレオチドを増幅することを含む、請求項4記載の方法。
