Abstract

本发明涉及一种肿瘤融合基因靶向检测探针、试剂盒及应用。该探针基于DNA水平发生融合突变主要区域进行靶向捕获,均衡覆盖程度及特异性进行的优化,对融合突变高发的目标区域实现了理想的覆盖,并具有高度均一性,其不仅适用于肿瘤组织样本或穿刺组织样本,同时适用于血浆游离DNA的捕获,以给随访检测或药效检测时,无法多次获得组织/细胞样本的病患提供标本源保障。并且探针设计基于液相杂交方法对目标区域进行捕获,可以对新发的融合事件进行检测及报告,相比扩增方法更具优越性;而且设计的探针针对融合检测技术灵敏度也远高于目前传统检测技术,通过高深度测序可以检出突变频率1%及以下的融合,同时可以对具体的融合断裂位点进行报告。

Description

肿瘤融合基因靶向检测探针、试剂盒及应用
技术领域
本发明涉及肿瘤检测领域,尤其是涉及一种肿瘤融合基因靶向检测探针、试剂盒及应用。
背景技术
目前认为肿瘤发生是多基因突变累积导致的结果,最终表现为肿瘤的多种生物学特性异常,如失控性增殖、逃避生长抑制、抗凋亡、复制和永生化、促血管生成、侵袭和转移、能量代谢紊乱、促进炎症、免疫逃逸以及基因组不稳定等。
随着肿瘤分子生物学与基因组学的发展,人们对肿瘤分子表型的认识也不断加深,肿瘤诊治的策略从既往围绕发病部位和形态病理为核心的系统化疗阶段,逐渐转变为针对驱动基因突变的精准靶向治疗时代。基于特定基因变异给予相应的靶向治疗是当前肿瘤治疗的首选方案,不同瘤种在肿瘤发生、发展过程中存在相同的信号通路激活或基因变异,“异病同治”的思路为临床靶向药物的探索提供了参考。此外,靶向治疗不可避免会发生耐药,而导致耐药的机制非常复杂。因此,多基因平行检测是指导肿瘤靶向治疗的趋势。传统的实体肿瘤融合基因检测时内含子等复杂序列区域位点覆盖不理想,限制了肿瘤多基因检测的应用。
发明内容
基于此,有必要提供一种覆盖度高的肿瘤融合基因靶向检测探针、试剂盒及应用。
一种肿瘤融合基因靶向检测探针,包括针对如下各染色体上内含子的不同起始位点或其附近位点与终止位点或其附近位点之间的基因片段按照预设长度构建的、与所述基因片段互补配对的检测探针中的至少一条:

一种肿瘤融合基因靶向检测试剂盒,含有上述任一实施例所述的肿瘤融合基因靶向检测探针。
在其中一个实施例中,所述肿瘤融合基因靶向检测试剂盒还含有核酸提取试剂、文库构建试剂、样品及文库定量试剂、片段质量控制试剂、杂交捕获试剂及核酸纯化试剂中的至少一种试剂。
一种上述肿瘤融合基因靶向检测试剂盒的使用方法,包括如下步骤:
提取肿瘤组织细胞的DNA;
使用所述检测探针捕获目标片段;
对捕获的目标片段进行测序;
生物信息分析鉴定融合突变的序列。
本发明构建的融合基因靶向检测探针及试剂盒至少具有如下有益效果:
1.该靶向检测探针设计基于DNA水平发生融合突变主要区域进行靶向捕获,均衡覆盖程度及特异性进行的优化,对融合突变高发的目标区域实现了理想的覆盖,并具有高度均一性;
2.ROS1_Intron_31-32区域60%序列为高度重复或同源区,无法满足探针设计条件,针对在该区域高发融合事件的5'Partner Gene(CD74、SLC34A2、SDC4)设计配对探针,可以避免该区域融合事件的漏检;
3.该靶向检测探针设计不仅适用于肿瘤组织样本或穿刺组织样本,同时适用于血浆游离DNA的捕获,以给随访检测或药效检测时,无法多次获得组织/细胞样本的病患提供标本源保障;
4.该靶向检测探针设计基于液相杂交方法对目标区域进行捕获,可以对新发的融合事件进行检测及报告,相比扩增方法(只能针对已知的融合事件进行检测)更具优越性;
5.该靶向检测探针设计针对融合检测技术灵敏度也远高于目前传统检测技术,通过高深度测序可以检出突变频率1%及以下的融合,同时可以对具体的融合断裂位点进行报告。

本发明提供了一种肿瘤融合基因靶向检测探针,请结合图1,其包括针对下表1所示各染色体上内含子的不同起始位点或其附近位点与终止位点或其附近位点之间的基因片段按照预设长度构建的、与基因片段互补配对的检测探针中的至少一条:

在上述表1所示各内含子的起始位点和终止位点的基础上,为进一步提高关键内含子区覆盖,有利于DNA融合水平的检出,设计时比较了Roche Nimblegen的在线工具和IDT的在线设计工具,对内含子的覆盖进行进一步的优化,如下表2所示,根据表2所示的各内含子的起始位点和终止位点之间的基因片段按照预设长度,如100bp-140bp的长度,优选120bp的长度设计检测探针,进行全片段覆盖。

设计原则及步骤如下:
1.目标区域在基因组上的坐标确定,优选如表2所示;
2.将目标区域按1×(120bp/条)进行全覆盖;
3.采用重复序列标记软件对目标区域内的序列重复区进行标记;
4.对目标区域进行全基因组blast(比对),并输出Blast Hits数目(比对命中数目);
5.根据Blast Hits数目进行风险等级分类,Hits>1000(直接去除),100<Hits<1000(High),10<Hits<100(RISK),Hits<10(Low);
6.选取Hits<10(Low)的探针序列为检测探针设计组;
7.进一步地,为了内含子更好低覆盖,并平衡repeat RISK(重复风险)对捕获效率的影响,再次重新计算10<Hits<30的探针数目,数目占比小于总探针数目的10%,则选取在检测探针组内。
优选地,根据上述设计原则和步骤,最终设计的肿瘤融合基因靶向检测探针包括序列如SEQ ID NO.1-SEQ ID NO.187所示的187条检测探针中的至少一条,更优选包括所有187条检测探针,具体如下表3所示。

更进一步地,针对ROS1基因,如断裂发生在ROS1_Intron_31-32,便客观存在MISS(遗漏)检出的可能性,因为该区域repeat程度较高,即便优化的手工设计也只覆盖该区40%,因此反向地,设计落在此区域的高发融合事件的Partner Gene(CD74、SLC34A2、SDC4)添加探针,以提高检出可能性,也即优选地,该肿瘤融合基因靶向检测探针还包括针对下表4中各染色体上内含子或外显子的不同起始位点或其附近位点与终止位点或其附近位点之间的基因片段按照预设长度构建的、与基因片段互补配对的检测探针中的至少一条:

在一个具体的示例中,肿瘤融合基因靶向检测试剂盒还含有核酸提取试剂、文库构建试剂、样品及文库定量试剂、片段质量控制试剂、杂交捕获试剂及核酸纯化试剂中的至少一种试剂。
本发明进一步还提供了一种上述肿瘤融合基因靶向检测试剂盒的使用方法,包括如下步骤:
提取肿瘤组织细胞的DNA;
使用检测探针捕获目标片段;
对捕获的目标片段进行测序;
生物信息分析鉴定融合突变的序列

如图3所示,标本NT19D0240新发罕见融合突变BIN1-ALK,FISH验证结果显示检测到ALK基因重排,阳性细胞数/分析细胞数=18%。

1.一种肿瘤融合基因靶向检测探针,其特征在于,包括针对如下各染色体上内含子的不同起始位点或其附近位点与终止位点或其附近位点之间的基因片段按照预设长度构建的、与所述基因片段互补配对的检测探针中的至少一条:

2.如权利要求1所述的肿瘤融合基因靶向检测探针,其特征在于,包括针对如下各内含子的不同起始位点与终止位点之间的基因片段按照预设长度构建的、与所述基因片段互补配对的检测探针中的至少一条:

3.如权利要求2所述的肿瘤融合基因靶向检测探针,其特征在于,所述预设长度是100bp-140bp,优选为120bp。
4.如权利要求3所述的肿瘤融合基因靶向检测探针,其特征在于,包括序列如SEQ IDNO.1-SEQ ID NO.187所示的187条检测探针。
5.如权利要求1~4中任一项所述的肿瘤融合基因靶向检测探针,其特征在于,还包括针对如下各染色体上内含子或外显子的不同起始位点或其附近位点与终止位点或其附近位点之间的基因片段按照预设长度构建的、与所述基因片段互补配对的检测探针中的至少一条:

6.如权利要求5所述的肿瘤融合基因靶向检测探针,其特征在于,还包括序列如SEQ IDNO.188-SEQ ID NO.229所示的42条检测探针。
7.如权利要求1~6中任一项所述的肿瘤融合基因靶向检测探针在制备用于肿瘤分型的检测试剂或检测芯片中的应用。
8.一种肿瘤融合基因靶向检测试剂盒,其特征在于,含有如权利要求1~6中任一项所述的肿瘤融合基因靶向检测探针。
9.如权利要求8所述的肿瘤融合基因靶向检测试剂盒,其特征在于,还含有核酸提取试剂、文库构建试剂、样品及文库定量试剂、片段质量控制试剂、杂交捕获试剂及核酸纯化试剂中的至少一种试剂。
10.一种权利要求8或9所述的肿瘤融合基因靶向检测试剂盒的使用方法,其特征在于,包括如下步骤:
提取肿瘤组织细胞的DNA;
使用所述检测探针捕获目标片段;
对捕获的目标片段进行测序;
生物信息分析鉴定融合突变的序列。
