본 발명은 유전자 교정을 이용한 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성이 증가된 토마토 식물체의 제조방법 및 상기 제조방법에 의해 제조된 토마토 식물체에 관한 것으로, 더욱 상세하게는 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열에 특이적인 가이드 RNA(guide RNA)를 암호화하는 DNA 및 엔도뉴클레아제(endonuclease) 단백질을 토마토 식물세포에 도입하여 유전체를 교정하는 단계; 및 상기 유전체가 교정된 토마토 식물세포로부터 토마토 식물을 재분화하는 단계;를 포함하는, 토마토황화잎말림바이러스에 대한 저항성이 증가된 유전체 교정 토마토 식물체의 제조방법에 관한 것이다.
Description
본 발명은 유전자 교정을 이용한 토마토황화잎말림바이러스에 대한 저항성이 증가된 토마토 식물체의 제조방법 및 상기 제조방법에 의해 제조된 토마토 식물체에 관한 것이다.
토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus, TYLCV)는 토마토 재배에서 매년 상당한 경제적 손실을 초래하는 치명적인 병원균으로, 토마토 식물체가 토마토황화잎말림바이러스에 감염되면 잎의 크기가 작아지고 잎이 말리면서 잎맥과 잎 가장자리가 노랗게 변색된다. 모종 정식 직후 발병하게 되는 경우에는 토마토의 수확이 거의 불가능하며, 생육 도중 발병하게 되는 경우에는 토마토의 수확량이 감소하고 품질이 저하된다. 토마토황화잎말림바이러스병은 담배가루이(Bemisia tabaci)가 토마토황화잎말림바이러스에 감염된 토마토 및 잡초의 즙액을 빨아 먹는 과정에서 충체 내 바이러스를 보유하고 다니면서 건강한 토마토 육묘에 바이러스를 전염시키는 것으로 알려져 있다. 그러나, 담배가루이는 국내에 토착화된 해충이고, 방제가 매우 어려우며, 바이러스의 전파능력이 강해 토마토황화잎말림바이러스병의 근절이 매우 어렵다.
한편, 게놈을 교정하는 방법들 중 CRISPR/Cas9 (Clustered Regularly Interspaced Short Palindromic Repeats/CRISPR associated protein 9) 시스템이 최근 주목을 받고 있다. 제 3세대 유전자가위 기술인 CRISPR/Cas9 시스템을 이용하면 세포내 원하는 유전자만을 특이적으로 교정할 수 있다. 기존의 1세대 유전자가위 기술인 징크핑거 뉴클레이즈(Zinc Finger Nucleases, ZFNs)와 2세대 탈렌(Transcriptor Activator-Like Effector Nucleases, TALENs) 기술은 설계 및 제작에 많은 시간과 비용이 소요된다는 단점이 있다. 그러나, CRISPR/Cas9 시스템은 매우 높은 표적 특이성을 가지고 있고, 설계가 단순하고 비용이 저렴하여 다양한 동물 및 식물에 목표 형질을 쉽게 도입할 수 있으며, 멘델의 유전법칙에 따라 자손에게 전달되어 목표 형질의 세대고정이 가능하다는 장점이 있다.
한편, 한국등록특허 제1862008호에는 '토마토황화잎말림바이러스 저항성 검정용 멀티플렉스 PCR 프라이머 세트'가 개시되어 있고, 한국등록특허 제1406740호에는 '토마토황화잎말림바이러스 C2유전자의 대장균내 발현 및 재조합 C2단백질에 대한 다클론항체 생산법'이 개시되어 있으나, 본 발명의 '유전자 교정을 이용한 토마토황화잎말림바이러스에 대한 저항성이 증가된 토마토 식물체의 제조방법 및 상기 제조방법에 의해 제조된 토마토 식물체'에 대해서는 기재된 바가 없다.
본 발명은 상기와 같은 요구에 의해 도출된 것으로서, 본 발명자들은 토마토황화잎말림바이러스에 대한 저항성을 증가시키기 위해 감수성 유전자인 SlPelo 유전자를 표적으로 하는 CRISPR/Cas9 벡터를 구축하여 형질전환 토마토를 개발하였고 형질전환 토마토에서 표적 부위의 염기서열을 분석하여 토마토 SlPelo 유전자 서열에 편집이 일어난 것을 확인하였다. 또한, 토마토황화잎말림바이러스를 감염시킨 결과, 야생형 토마토에 비해 SlPelo 유전자 교정 토마토가 토마토황화잎말림바이러스에 대한 저항성이 증가한 것을 확인함으로써, 본 발명을 완성하였다.
상기 과제를 해결하기 위해, 본 발명은 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열에 특이적인 가이드 RNA(guide RNA)를 암호화하는 DNA 및 엔도뉴클레아제(endonuclease) 단백질을 암호화하는 핵산 서열을 포함하는 재조합 벡터; 또는 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA와 엔도뉴클레아제 단백질의 복합체(ribonucleoprotein);를 유효성분으로 함유하는, 토마토 식물체의 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성을 증가시키기 위한 유전체 교정용 조성물을 제공한다.
또한, 본 발명은 서열번호 6의 염기서열로 이루어진, 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열 및 엔도뉴클레아제 결합 서열로 이루어진 염기 서열에 의해 코딩되는 가이드 RNA를 유효성분으로 함유하는, 토마토 식물체의 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성을 증가시키기 위한 유전체 교정용 조성물을 제공한다.
또한, 본 발명은 (a) 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA를 암호화하는 DNA 및 엔도뉴클레아제 단백질을 토마토 식물세포에 도입하여 유전체를 교정하는 단계; 및 (b) 상기 유전체가 교정된 토마토 식물세포로부터 토마토 식물을 재분화하는 단계;를 포함하는, 토마토황화잎말림바이러스에 대한 저항성이 증가된 유전체 교정 토마토 식물체의 제조방법을 제공한다.
또한, 본 발명은 상기 방법에 의해 제조된 토마토황화잎말림바이러스에 대한 저항성이 증가된 유전체 교정 토마토 식물체 및 이의 유전체가 교정된 종자를 제공한다.
본 발명에 따른 유전체 교정 토마토 식물체의 제조방법은 정교한 유전자 교정을 통해 기존의 엘리트 라인에 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성 형질을 도입할 수 있다. 또한, 야생형 토마토 식물체 유래의 저항성 대립 유전자를 도입하는 기존의 방식은 동반하는 유전자로 인해 작물의 형질을 나쁘게 하는 연관지체(linkage drag) 현상을 초래하는 반면, SlPelo 유전자를 녹-아웃(knock-out)시키는 본 발명의 방식은 작물의 형질에는 영향을 주지 않고, 토마토황화잎말림바이러스에 대한 저항성이 증가된 토마토 식물체를 제조할 수 있으므로, 토마토 생산성 증대 및 우수 품종 개발에 유용하게 사용할 수 있을 것으로 기대된다.

도 4는 SlPelo 유전자 교정 토마토 식물체의 토마토황화잎말림바이러스(TYLCV)에 대한 저항성을 분석한 결과로, A는 TYLCV를 감염시키고 28일 후의 야생형(WT) 및 SlPelo 유전자 교정 토마토 식물체의 병의 증상을 보여주는 사진이고, B는 발병지수(Disease Severity Index, DSI)로 발병 정도를 평가한 결과이고, C는 각 식물체내 TYLCV의 역가를 측정한 결과이다. ***은 WT에 비해 유전자 교정 토마토 식물체(G1-41-40, G1-41-42 및 G1-41-44)의 TYLCV 역가가 통계적으로 유의미하게 감소하였다는 것을 의미하며, p<0.001이다.
본 발명의 목적을 달성하기 위하여, 본 발명은 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열에 특이적인 가이드 RNA(guide RNA)를 암호화하는 DNA 및 엔도뉴클레아제(endonuclease) 단백질을 암호화하는 핵산 서열을 포함하는 재조합 벡터; 또는 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA와 엔도뉴클레아제 단백질의 복합체(ribonucleoprotein);를 유효성분으로 함유하는, 토마토 식물체의 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성을 증가시키기 위한 유전체 교정용 조성물을 제공한다.
또한, 본 발명은 서열번호 6의 염기서열로 이루어진, 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열 및 엔도뉴클레아제 결합 서열로 이루어진 염기 서열에 의해 코딩되는 가이드 RNA를 유효성분으로 함유하는, 토마토 식물체의 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성을 증가시키기 위한 유전체 교정용 조성물을 제공한다.
본 발명의 조성물에 있어서, 토마토 식물체의 토마토황화잎말림바이러스에 대한 저항성을 증가시키기 위한 유전체 교정의 표적 유전자는 서열번호 1의 염기서열로 이루어진 SlPelo 유전자이다. Pelo 단백질은 단백질 합성 과정 동안 리보솜 재활용(ribosome recycling)에 중요한 역할을 하는 것으로 알려져 있으며, 토마토황화잎말림바이러스의 감염에서 HR (hypersensitive response)을 유발하는 것으로 알려져 있다.
본 명세서에서 용어 "유전체/유전자 교정(genome/gene editing)"은, 인간 세포를 비롯한 동·식물세포의 유전체 염기서열에 표적지향형 변이를 도입할 수 있는 기술로서, DNA 절단에 의한 하나 이상의 핵산 분자의 결실(deletion), 삽입(insertion), 치환(substitutions) 등에 의하여 특정 유전자를 녹-아웃(knock-out) 또는 녹-인(knock-in)하거나, 단백질을 생성하지 않는 비-코딩(non-coding) DNA 서열에도 변이를 도입할 수 있는 기술을 말한다. 본 발명의 목적상 상기 유전체 교정은 특히 엔도뉴클레아제(endonuclease) 예컨대, Cas9 (CRISPR associated protein 9) 단백질 및 가이드 RNA를 이용하여 식물체에 변이를 도입하는 것일 수 있다. 또한, 용어 '유전자 교정'은 '유전자 편집'과 혼용되어 사용될 수 있다.
또한, 용어 "표적 유전자"는 본 발명을 통해 교정하고자 하는 식물체의 유전체 내에 있는 일부 DNA를 의미하며, 그 유전자의 종류에 제한되지 않으며, 코딩 영역 및 비-코딩 영역을 모두 포함할 수 있다. 당업자는 그 목적에 따라, 제조하고자 하는 유전체 교정 식물체에 대하여 원하는 변이에 따라 상기 표적 유전자를 선별할 수 있다.
또한, 용어 "가이드 RNA(guide RNA)"는 짧은 단일 가닥의 RNA로, 표적 유전자를 암호화하는 염기서열 중 표적 DNA에 특이적인 RNA를 포함하며, 표적 DNA 염기서열과 전부 또는 일부가 상보적으로 결합하여 해당 표적 DNA 염기서열로 엔도뉴클레아제 단백질을 이끄는 역할을 하는 리보핵산을 의미한다. 상기 가이드 RNA는 두 개의 RNA, 즉, crRNA (CRISPR RNA) 및 tracrRNA (trans-activating crRNA)를 구성 요소로 포함하는 이중 RNA (dual RNA); 또는 표적 유전자 내 염기서열과 전부 또는 일부 상보적인 서열을 포함하는 제1 부위 및 엔도뉴클레아제(특히, RNA-가이드 뉴클레아제)와 상호작용하는 서열을 포함하는 제2 부위를 포함하는 단일 사슬 가이드 RNA(single guide RNA, sgRNA) 형태를 말하나, 엔도뉴클레아제가 표적 염기서열에서 활성을 가질 수 있는 형태라면 제한없이 본 발명의 범위에 포함될 수 있으며, 함께 사용된 엔도뉴클레아제의 종류 또는 엔도뉴클레아제의 유래 미생물 등을 고려하여 당업계의 공지된 기술에 따라 제조하여 사용할 수 있다.
또한, 상기 가이드 RNA는 플라스미드 주형으로부터 전사된(transcribed) 것, 생체외(in vitro)에서 전사된 것(예컨대, 올리고뉴클레오티드 이중가닥) 또는 합성한 가이드 RNA 등일 수 있으나, 이에 제한되지 않는다.
본 발명에 따른 유전체 교정용 조성물에 있어서, 상기 가이드 RNA는 서열번호 6의 염기서열로 이루어진 SlPelo 유전자의 표적 염기서열에 특이적으로 고안된 것으로서, 상기 서열번호 6의 염기서열에 특이적으로 고안된 가이드 RNA는 서열번호 2 내지 5 및 서열번호 7 내지 10의 표적 염기서열에 특이적으로 고안된 다른 SlPelo 유전자 교정용 가이드 RNA에 비해 교정 효율이 높은 것이 특징이다. 본 발명에서 서열번호 6, 서열번호 7 및 서열번호 8의 염기서열에 특이적으로 고안된 가이드 RNA로 이루어진 multiple 가이드 RNA를 이용하여 CRISPR/Cas9 시스템을 적용한 결과, 서열번호 6의 표적 염기서열에 특이적으로 고안된 가이드 RNA에 의해서만 SlPelo 유전자가 교정되어 토마토황화잎말림바이러스에 대한 저항성이 증가된 것이 특징이다.
또한, 본 발명에 따른 유전체 교정용 조성물에 있어서, 상기 엔도뉴클레아제 단백질은 Cas9, Cpf1 (CRISPR from Prevotella and Francisella 1), TALEN (Transcription activator-like effector nuclease), ZFN (Zinc Finger Nuclease) 또는 이의 기능적 유사체로 이루어진 군으로부터 선택되는 하나 이상일 수 있고, 바람직하게는 Cas9 단백질일 수 있으나, 이에 제한되지 않는다.
또한, 상기 Cas9 단백질은 스트렙토코커스 피요제네스(Streptococcus pyogenes) 유래의 Cas9 단백질, 캠필로박터 제주니(Campylobacter jejuni) 유래의 Cas9 단백질, 스트렙토코커스 써모필러스(Streptococcus thermophilus) 또는 스트렙토코커스 아우레우스(Streptocuccus aureus) 유래의 Cas9 단백질, 네이쎄리아 메닝기티디스(Neisseria meningitidis) 유래의 Cas9 단백질, 파스투렐라 물토시다(Pasteurella multocida) 유래의 Cas9 단백질, 프란시셀라 노비시다(Francisella novicida) 유래의 Cas9 단백질 등으로 이루어진 군에서 선택된 하나 이상일 수 있으나, 이에 제한되지 않는다. Cas9 단백질 또는 이의 유전자 정보는 NCBI (National Center for Biotechnology Information)의 GenBank와 같은 공지의 데이터베이스에서 얻을 수 있다.
Cas9 단백질은 RNA-guided DNA 엔도뉴클레아제 효소로, 이중 가닥 DNA 절단(double stranded DNA break)을 유도한다. Cas9 단백질이 정확하게 표적 DNA의 염기서열에 결합하여 DNA 가닥을 잘라내기 위해서는 PAM (Protospacer Adjacent Motif)이라 알려진 3개의 염기로 이루어진 짧은 염기서열이 표적 DNA의 염기서열 옆에 존재해야 하며, Cas9 단백질은 PAM 서열(NGG)로부터 3번째와 4번째 염기쌍 사이를 추정하여 절단한다.
본 발명에 따른 유전체 교정용 조성물에 있어서, 상기 가이드 RNA와 엔도뉴클레아제 단백질은 리보핵산-단백질(ribonucleoprotein) 복합체를 형성하여 RNA 유전자 가위(RNA-Guided Engineered Nuclease, RGEN)로 작동할 수 있다.
본 발명의 가이드 RNA는 바람직하게는 단일 사슬 가이드 RNA(single guide RNA, sgRNA) 형태일 수 있으나, 이에 제한되지 않는다.
또한, 본 발명은 (a) 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열에 특이적인 가이드 RNA(guide RNA)를 암호화하는 DNA 및 엔도뉴클레아제(endonuclease) 단백질을 토마토 식물세포에 도입하여 유전체를 교정하는 단계; 및 (b) 상기 유전체가 교정된 토마토 식물세포로부터 토마토 식물을 재분화하는 단계;를 포함하는, 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성이 증가된 유전체 교정 토마토 식물체의 제조방법을 제공한다.
본 발명의 일 구현 예에 따른 제조방법에 있어서, 상기 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA 및 엔도뉴클레아제 단백질은 전술한 것과 같다.
본 발명에서 사용된 CRISPR/Cas9 시스템은 교정하고자 하는 특정 유전자의 특정위치에 이중나선 절단을 도입하여 DNA 수선 과정에서 유도되는 불완전 수선에 의한 삽입-결실(insertion-deletion, InDel) 돌연변이를 유도시키는 NHEJ (non-homologous end joining) 기작에 의한 유전자 교정 방법이다.
본 발명에 따른 제조방법에 있어서, 상기 (a) 단계의 가이드 RNA 및 엔도뉴클레아제 단백질을 토마토 식물세포 도입하는 것은, 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA를 암호화하는 DNA 및 엔도뉴클레아제 단백질을 암호화하는 핵산 서열을 포함하는 재조합 벡터; 또는 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA와 엔도뉴클레아제 단백질의 복합체(ribonucleoprotein);를 이용하는 것일 수 있으나, 이에 제한되는 것은 아니다.
본 발명에 따른 제조방법에 있어서, 상기 가이드 RNA와 엔도뉴클레아제 단백질의 복합체를 식물세포에 형질도입하는 방법은 원형질체에 대한 칼슘/폴리에틸렌 글리콜 방법, 원형질체의 전기천공법, 식물 요소로의 현미주사법, 각종 식물 요소의(DNA 또는 RNA-코팅된) 입자 충격법, 아그로박테리움 튜메파시엔스(Agrobacterium tumefaciens) 매개된 유전자 전이에서(비완전성) 박테리아에 의한 감염 등으로부터 적당하게 선택될 수 있다.
또한, 상기 표적 염기서열에 특이적인 가이드 RNA를 암호화하는 DNA 및 엔도뉴클레아제 단백질을 암호화하는 핵산 서열을 포함하는 재조합 벡터를 식물세포에 도입하는 것은 형질전환 방법을 의미한다. 식물 종의 형질전환은 이제는 쌍자엽 식물뿐만 아니라 단자엽 식물 양자를 포함한 식물 종에 대해 일반적이다. 원칙적으로, 임의의 형질전환 방법은 본 발명에 따른 재조합 벡터를 적당한 선조 세포로 도입시키는데 이용될 수 있다.
본 발명에 따른 제조방법에 있어서, 상기 표적 염기서열에 특이적인 가이드 RNA 및 엔도뉴클레아제 단백질이 도입되는 "식물세포"는 어떤 식물세포도 된다. 식물세포는 배양 세포, 배양 조직, 배양 기관 또는 전체 식물이다. "식물 조직"은 분화된 또는 미분화된 식물의 조직, 예를 들면 이에 한정되진 않으나, 떡잎, 하배축, 뿌리, 줄기, 잎, 꽃가루, 종자, 암 조직 및 배양에 이용되는 다양한 형태의 세포들, 즉 단일 세포, 원형질체(protoplast), 싹 및 캘러스 조직을 포함한다. 식물 조직은 인 플란타(in planta)이거나 기관 배양, 조직 배양 또는 세포 배양 상태일 수 있다.
본 발명의 제조방법에 있어서, 유전체가 교정된 식물세포로부터 유전체가 교정된 식물을 재분화하는 방법은 당업계에 공지된 임의의 방법을 이용할 수 있다. 유전체가 교정된 식물세포는 전식물로 재분화되어야 한다. 캘러스 또는 원형질체 배양으로부터 성숙한 식물의 재분화를 위한 기술은 수많은 여러 가지 종에 대해서 당업계에 주지되어 있다.
또한, 본 발명은 상기 제조방법에 의해 제조된 토마토황화잎말림바이러스에 대한 저항성이 증가된 유전체 교정 토마토 식물체 및 이의 유전체가 교정된 종자를 제공한다.
본 발명에 따른 토마토황화잎말림바이러스에 대한 저항성이 증가된 유전체 교정 토마토 식물체는 토마토황화잎말림바이러스 감염과 관련된 감수성 유전자인 SlPelo를 CRISPR/Cas9 시스템을 이용하여 교정한 것으로, 토마토 유래 SlPelo 유전자가 녹-아웃되어, 유전체를 교정하지 않은 토마토 식물체에 비해 토마토황화잎말림바이러스에 대한 저항성이 증가하는 형질을 가지는 유전체 교정 토마토 식물체이다.
이하, 본 발명을 실시예에 의해 상세히 설명한다. 단, 하기 실시예는 본 발명을 예시하는 것일 뿐, 본 발명의 내용이 하기 실시예에 한정되는 것은 아니다.
재료 및 방법
1. 식물재료
토마토(Solanum lycopersicum) BN-86 라인의 종자를 농업회사법인 부농종묘에서 구입하여 사용하였다. 종자를 멸균한 후, 5회 세척하고 20 g/L 수크로스 및 15 g/L 플랜트 아가(plant agar)가 첨가된 half-strength MS(Murashige and Skoog) 배지에 치상하여 16시간 명/8시간 암의 광주기, 25±2℃의 온도 조건으로 배양하였다.
2. 단일 가이드 RNA(sgRNA) 설계
토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus, TYLCV) 감염과 관련된 감수성 유전자인 SlPelo(Ty-5)를 표적으로 하는 유전자 교정을 실시하기 위해서 Sol Genomics network database로부터 SlPelo(Solyc04g009810) 유전자 서열을 얻었고, Plaza database(https://bioinformatics.psb.ugent.be/plaza/)로부터 SlPelo 단백질 서열을 얻어 NCBI-CDD tool(www.genome.jp/tools/motif/NCBI-CDD)을 이용하여 단백질 모티프 서열을 예측하였다. 이후, CRISPR-P 2.0 프로그램을 이용하여 기준(snoRNA promoter: U6; Guide Sequence Length: 20, Target Genome: Solanum lycopersi-cum SL3.0)에 부합하는 단일 가이드 RNA(single guide RNA, sgRNA)를 디자인하였고, Mfold 웹 서버를 이용하여 단일 가이드 RNA의 2차 구조를 예측하였다.
3. 플라스미드 구축
모든 플라스미드는 Golden Gate 프로토콜을 따라 E. coli 10-beta 세포를 이용하여 클로닝하였다. 레벨 0 및 1 모듈은 특이적인 프라이머와 high-fidelity DNA 폴리머라아제(Phusion Taq, Thermo Fisher Scientific, USA)를 이용한 PCR을 수행하여 증폭하였고, PCR 산물은 HiGeneTM Gel & PCR 정제 키트(BioFact Co. Ltd., Korea)를 이용하여 분석하였다. sgRNA의 발현은 Arabidopsis U6(AtU6) 프로모터(pICSL01009, Addgene #46968)에 의해 유도되도록 하였고, 말단에 T-repeats(seven Ts)이 발현되도록 하였다. 선별 마커인 항생제 카나마이신(kanamycin) 및 humanized SpCas9(Streptococcus pyogenes Cas9, Addgene #49771)을 포함한 레벨 1 발현 유닛은 CaMV 35S 프로모터에 의해 발현되도록 하였으며, sgRNA 발현 카세트는 바이너리 벡터 pAGM4723에 삽입하여 구성하였다(도 2).
4. 형질전환
모든 바이너리 벡터는 전기천공법을 사용하여 아그로박테리움 튜메파시엔스(Agrobacterium tumefaciens) GV3101 균주에 삽입하여 형질전환하였고, 토마토 식물체로 CRISPR/Cas9-sgRNA 구성체를 전달하기 위해 아그로박테리움-매개 형질전환법을 사용하였다. 형질전환을 위한 외식편으로 7~8일령의 토마토 떡잎을 0.2~0.3 cm 크기 단편으로 잘라 준비하였고, 전배양 배지(MS basal salts, Gamborg B5 vitamins, 2.0 mg/L of Zeatin trans isomer, 0.2 mg/L of indolyl acetic acid, 1 mM of putrescine 및 30 g/L of glucose, pH 5.7)에서 2일간 배양하였다. 상기 전배양한 외식편에 작은 구멍(8~10개/외식편)을 낸 후, CRISPR/Cas9-플라스미드를 가지고 있는 아그로박테리움과 25℃의 암조건에서 2일 동안 공동배양하였다. 이후, 300 μM 티멘틴(timentin)으로 세척하고 60 mg/L의 카나마이신을 포함하는 신초유도 배지(MS basal salts, Gamborg B5 vitamins, 2.0 mg/L of Zeatin trans isomer, 0.2 mg/L of indolyl acetic acid, 0.5 g/L of MES 및 30 g/L of glucose, pH 5.7)에서 14일 동안 배양하였다. 14일 마다 계대배양을 수행하여 신초(shoot) 신장을 유도한 후, 뿌리유도 배지(MS basal salts, Gamborg B5 vitamins, 30 g/L of glucose, 1.0 mg/L indole-3-butyric acid 및 30 mg/L kanamycin, pH 5.7)로 옮겨 배양하였다. 뿌리가 유도된 식물체는 버미큘라이트(vermiculite) 화분에서 적응시킨 후, 온실로 옮겨 배양하였다.
5. 유전형 분석 및 교정 효율 분석
형질전환 식물체에서 CRISPR/Cas9 시스템에 의해 표적 부위에 돌연변이가 유도되었는지 확인하기 위해 유전형 분석을 수행하였다. CTAB(Cetyl trimethylammonium bromide) 방법을 이용하여 100 mg의 잎 조직으로부터 DNA를 추출한 후, PCR과 생거 시퀀싱(Sanger sequencing)을 통하여 형질전환체 확인 및 표적 부위 돌연변이를 확인하였다. SpCas9 유전자 및 SlPelo 유전자를 증폭하기 위한 프라이머(표 1)를 사용하여 PCR을 수행한 후, Solgent Ltd.(Korea) 또는 Cosmogentech Ltd.(Korea)의 서비스를 이용하여 생거 시퀀싱을 수행하였다. PCR 산물은 CloneJET PCR 클로닝 키트(Thermo Scien-tific, USA)를 사용하여 클로닝하였고, SnapGene(GSL Biotech LLC) 및 ICE(Inference of CRISPR Edits) tool을 이용한 분석을 통해 각 샘플에서의 교정 효율을 확인하였다.

6. 토마토황화잎말림바이러스(TYLCV) 감염 및 증상 평가
자가교배한 G1 homozygous SlPelo 돌연변이 식물체를 온실에서 배양한 후, 곁가지를 이용하여 미세번식(micropropagation)을 유도하였다. 미세번식된 신초는 바로 토양에 옮겨 심고 비닐봉지로 덮어 온실 조건의 습도를 유지하였다. 5~7일 후, virulent 플라스미드(pCAM-TYLCV-1.7mer)를 가지고 있는 아그로박테리움 배양액을 이용하여, 토마토황화잎말림바이러스(TYLCV) 감염을 유도하였다. 아그로박테리움 배양액 한 방울을 신초 꼭대기에 떨어뜨리고 바늘을 이용하여 잎을 5~10번 찔러 배양액이 잎 안으로 잘 스며들도록 하였다. 항생제가 포함된 LB 배지를 동일한 방법으로 주입하여 대조군으로 이용하였다. TYLCV 감염 증상은 발병지수(Disease Severity Index, DSI)로 평가하였고, 0~4로 나타내었다.
7. 토마토황화잎말림바이러스(TYLCV) 역가 측정
토마토황화잎말림바이러스(TYLCV)를 토마토 식물체에 감염시키고 28일 후, 잎을 채취하여 real-time quantitative PCR(qRT-PCR) 분석을 통해 TYLCV의 역가를 측정하였다. 프라이머(표 2)와 KAPA SYBR FAST qPCR 키트(Kapa Bio-sys-tems, MA, USA)를 이용하여 qRT-PCR을 수행하였고, SlEF1α(internal control) 유전자에 대한 상대적 발현양을 2-ΔΔCt 방법으로 분석하여 나타내었다.

8. 오프 타겟 분석
Cas-OFFinder tool(http://www.rgenome.net/cas-offinder/)을 사용하여 SlPelo 유전자에 대한 sgRNA의 오프 타겟을 예측하였다. 불일치 서열을 3개 이하로 설정하여 예측한 잠재적 오프 타겟 부위를 PCR 분석 및 생거 시퀀싱을 통해 분석하였다.
실시예 1. 표적 부위 설정 및 sgRNA 디자인
PELO 단백질은 387개 아미노산으로 이루어져 있으며, 3개의 eRF1(eukaryotic release factor 1) 도메인 eRF1_1, eRF1_2 및 eRF1_3을 가지고 있다. eRF1_1의 코딩 부위에 염기 삽입 또는 결실의 돌연변이를 유도하면, 조기 종결 코돈 생성 또는 프레임쉬프트(frameshift)가 유도되어, PELO 단백질이 기능을 하지 못하게 된다. 따라서, SlPelo 유전자의 eRF1_1 도메인 부위를 표적으로 하는 9개의 sgRNA를 디자인하였다(도 1, 표 3).

실시예 2. 유전자 교정 토마토 식물체(G0) 제조
CRISPR/Cas9 시스템을 이용한 유전자 교정 토마토(BN-86 라인)를 제조하기 위하여 토마토 떡잎에 SpCas9 발현 카세트와 multiple sgRNA 발현 카세트를 이용한 4개의 재조합 벡터(도 2)로 아그로박테리움 매개 형질전환을 수행하였다. 이후, 신초를 유도하고 신장시킨 후, 카나마이신이 포함된 배지로 옮겨 뿌리 발달을 유도하며 배양하여 유전자 교정 0 세대 식물체(G0)를 얻었다. 재분화된 G0 세대 식물체의 잎에서 게노믹 DNA를 추출하여 SpCas9 유전자 특이 프라이머(표 1)를 이용한 PCR 분석을 통해 형질전환체를 확인하였고, SlPelo 유전자 특이 프라이머(표 1)를 이용한 PCR 분석을 통해 형질전환체의 돌연변이 패턴을 분석하였다.
그 결과, SlPelo 유전자의 첫 번째 또는 두 번째 엑손을 표적으로 하는 sgRNA(sgRNA A, sgRNA B, sgRNA C 및 sgRNA D)를 이용한 재조합 벡터로 형질전환시킨 배치(batch) 1의 36개 식물체에서는 SlPelo 유전자 교정이 이루어지지 않은 것을 확인하였다. 반면, SlPelo 유전자의 세 번째, 네 번째 또는 다섯 번째 엑손을 표적으로 하는 sgRNA(sgRNA 1, sgRNA 2, sgRNA 3, sgRNA 4 및 sgRNA 5)를 이용한 재조합 벡터로 형질전환시킨 배치(batch) 2의 43개 식물체 중 24개 식물체는 SlPelo 유전자 교정이 이루어진 것을 확인하였다. 이후, 24개 식물체에서 SlPelo 유전자의 표적 서열 검출을 위한 PCR을 수행하였고 생거 시퀀싱을 통해 분석한 결과, SlPelo 유전자의 세 번째 엑손(Target 1, 서열번호 6)에서 돌연변이가 일어난 총 3개의 식물체(G0-36, G0-37 및 G0-41)를 확인하였다. sgRNA1, sgRNA2 및 sgRNA3으로 이루어진 multiple sgRNA를 이용하였지만, Target 1 부위에서만 유전자 교정이 일어났으며, Mlo1(Mildew resistance locus o 1) 유전자에는 돌연변이가 일어나지 않은 것을 확인함으로써, multiple sgRNA 중에서 sgRNA1만이 효과적으로 유전자 교정을 유도한 것을 알 수 있었다.
실시예 3. 유전자 교정 토마토 식물체(G1)의 유전형 분석
SlPelo 유전자가 교정된 G0 세대 식물체의 자가교배를 통해 얻은 G1 세대 식물체의 SlPelo 유전자의 세 번째 엑손(Target 1) 부위에 대한 PCR, 생거 시퀀싱 및 ICE(Inference of CRISPR Edits) tool을 이용한 유전형 분석을 수행하였다.
그 결과, 교정 효율이 높은 3개의 식물체(G1-41-40, G1-41-42 및 G1-41-44)를 선발하였다. 또한, 야생형(WT) 토마토 식물체의 염기서열과 비교한 결과, PAM 서열로부터 3번째와 4번째 염기 사이에 1개의 염기서열이 삽입되어, 아미노산 서열에 프레임쉬프트(frameshift)가 일어난 것을 확인하였다(도 3). 또한, SpCas9 유전자가 G0 세대에서 G1 세대로 안정적으로 전달되어 발현하는 것을 확인하였다.
실시예 4. 유전자 교정 토마토 식물체(G1)의 토마토황화잎말림바이러스(TYLCV)에 대한 저항성 분석
크리스퍼 시스템을 이용하여 SlPelo 유전자를 교정한 토마토 식물체(G1)에 TYLCV를 감염시키고 28일 후, 토마토황화잎말림병의 증상을 확인하였고, 발병지수(Disease Severity Index, DSI)로 발병 정도를 평가하였다.
그 결과, 야생형(WT) 토마토 식물체는 잎이 황화되고 말림 현상을 보이는 반면, G1-41-40 및 G1-41-42 토마토 식물체는 토마토황화잎말림 병의 증상이 전혀 나타나지 않았고, G1-41-44 토마토 식물체는 잎의 황화 현상은 없었지만 약한 잎말림 증상이 나타나는 것을 확인하였다(도 4A). 또한, DSI 지수로 발병 정도를 평가한 결과, MOCK 대조군, G1-41-40, G1-41-42 및 G1-41-44 토마토 식물체의 DSI 지수는 0으로 나타나는 반면, 야생형(WT) 토마토 식물체의 DSI 지수는 2.5로 나타나는 것을 확인하였다(도 4B).
또한, TYLCV를 토마토 식물체에 감염시키고 28일 후, 잎을 채취하여 qRT-PCR 분석을 통해 TYLCV의 역가를 측정한 결과, 야생형(WT) 토마토 식물체에 비해 G1-41-40, G1-41-42 및 G1-41-44 토마토 식물체에서 TYLCV의 역가가 현저하게 감소한 것을 확인하였다(도 4C).
따라서, 크리스퍼 시스템을 이용하여 SlPelo 유전자를 교정한 토마토 식물체는 TYLCV에 대한 저항성이 증가되어 발병 정도가 현저하게 감소하는 것을 알 수 있었다.
실시예 5.
SlPelo
유전자에 대한 오프 타겟 검정
Cas-OFFinder tool(http://www.rgenome.net/cas-offinder/)을 사용하여 예측한 잠재적 오프 타겟 부위를 PCR 분석 및 생거 시퀀싱을 통해 분석한 결과, 오프 타겟 부위에서 유도되지 않은 돌연변이는 검출되지 않은 것을 확인하였다.
따라서, 본 발명에 따른 sgRNA는 오프 타겟으로 하는 변이를 유도하지 않고, 효과적으로 SlPelo 유전자 교정을 유도하는 것을 알 수 있었다.
Claims (8)
- 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열에 특이적인 가이드 RNA(guide RNA)를 암호화하는 DNA 및 엔도뉴클레아제(endonuclease) 단백질을 암호화하는 핵산 서열을 포함하는 재조합 벡터; 또는 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA와 엔도뉴클레아제 단백질의 복합체(ribonucleoprotein);를 유효성분으로 함유하는, 토마토 식물체의 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성을 증가시키기 위한 유전체 교정용 조성물.
- 제1항에 있어서, 상기 SlPelo 유전자의 표적 염기서열은 서열번호 6의 염기서열로 이루어진 것을 특징으로 하는 조성물.
- 서열번호 6의 염기서열로 이루어진, 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열 및 엔도뉴클레아제 결합 서열로 이루어진 염기 서열에 의해 코딩되는 가이드 RNA를 유효성분으로 함유하는, 토마토 식물체의 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성을 증가시키기 위한 유전체 교정용 조성물.
- (a) 토마토 유래 SlPelo (Solanum lycopersicum Ty-5) 유전자의 표적 염기서열에 특이적인 가이드 RNA(guide RNA)를 암호화하는 DNA 및 엔도뉴클레아제(endonuclease) 단백질을 토마토 식물세포에 도입하여 유전체를 교정하는 단계; 및(b) 상기 유전체가 교정된 토마토 식물세포로부터 토마토 식물을 재분화하는 단계;를 포함하는, 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성이 증가된 유전체 교정 토마토 식물체의 제조방법.
- 제4항에 있어서, 상기 (a) 단계의 가이드 RNA 및 엔도뉴클레아제 단백질을 토마토 식물세포에 도입하는 것은, 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA를 암호화하는 DNA 및 엔도뉴클레아제 단백질을 암호화하는 핵산 서열을 포함하는 재조합 벡터; 또는 토마토 유래 SlPelo 유전자의 표적 염기서열에 특이적인 가이드 RNA와 엔도뉴클레아제 단백질의 복합체(ribonucleoprotein);를 이용하는 것을 특징으로 하는 제조방법.
- 제4항에 있어서, 상기 SlPelo 유전자의 표적 염기서열은 서열번호 6의 염기서열로 이루어진 것을 특징으로 하는 제조방법.
- 제4항 내지 제6항 중 어느 한 항의 방법에 의해 제조된 토마토황화잎말림바이러스(Tomato Yellow Leaf Curl Virus)에 대한 저항성이 증가된 유전체 교정 토마토 식물체.
- 제7항에 따른 토마토 식물체의 유전체가 교정된 종자.
