[1]試料中の標的核酸断片の検出方法であって、前記試料を、前記標的核酸断片に相補的なgRNA、CRISPR/Casファミリータンパク質、及び、基質核酸断片と接触させる工程(a)であって、前記CRISPR/Casファミリータンパク質は、前記gRNA及び前記標的核酸断片と3者複合体を形成した後にヌクレアーゼ活性を発現するものであり、前記CRISPR/Casファミリータンパク質は固相に固定されており、前記基質核酸断片は、蛍光物質及び消光物質で標識されており、前記3者複合体のヌクレアーゼ活性により切断されて前記蛍光物質が前記消光物質から離れると、励起光の照射により蛍光を発するものであり、前記接触を10aL~100pLの容積を有する反応空間内で行い、その結果、前記試料中に前記標的核酸断片が存在した場合に前記3者複合体が形成されて前記基質核酸断片が切断され、前記蛍光物質が前記消光物質から離れる工程(a)と、前記蛍光物質に前記励起光を照射し、前記蛍光を検出する工程(b)と、を含み、前記蛍光が検出されたことが、前記試料中に前記標的核酸断片が存在することを示す、方法。

1実施形態において、本発明は、試料中の標的核酸断片の検出方法であって、前記試料を、前記標的核酸断片に相補的なgRNA、CRISPR/Casファミリータンパク質、及び、基質核酸断片と接触させる工程(a)と、前記蛍光物質に前記励起光を照射し、前記蛍光を検出する工程(b)と、を含み、前記蛍光が検出されたことが、前記試料中に前記標的核酸断片が存在することを示す、方法を提供する。
上述したように、本実施形態の検出方法では、CRISPR/Casファミリータンパク質は固相に固定されている。第1実施形態において、CRISPR/Casファミリータンパク質は、粒子の表面に固定されていてもよい。そして、工程(a)の前に、容器中で、試料、gRNA及びCRISPR/Casファミリータンパク質を混合して、粒子上に、前記CRISPR/Casファミリータンパク、gRNA及び標的核酸断片を含む3者複合体を形成する工程を更に含んでいてもよい。
試料としては、特に限定されず、目的に応じて適宜選択することができ、例えば、唾液、血液、尿、羊水、悪性腹水、咽頭ぬぐい液、鼻腔ぬぐい液等の生体試料や、培養細胞の上清等が挙げられる。
試料中の標的核酸断片としては、例えば、ウイルスゲノム、cfDNA、ctDNA、microRNA、エクソソーム由来のDNA等が挙げられる。例えば、癌遺伝子のホットスポット領域を含む核酸断片を標的核酸断片とすることにより、試料中に含まれる癌遺伝子の変異を検出することもできる。
本実施形態の方法において、ガイドRNA(gRNA)は、使用するCRISPR/Casファミリータンパク質に用いることができるものであれば特に限定されず、CRISPR RNA(crRNA)とトランス活性化型CRISPR RNA(tracrRNA)との複合体であってもよいし、tracrRNAとcrRNAを組み合わせた単一のgRNA(sgRNA)であってもよいし、crRNAのみであってもよい。
本実施形態の方法において、CRISPR/Casファミリータンパク質としては、gRNA及び標的核酸断片と3者複合体を形成した後にヌクレアーゼ活性を発現するものであれば用いることができる。上述したように、より正確には、3者複合体を形成し、CRISPR/Casファミリータンパク質が標的核酸断片を切断した後に、ヌクレアーゼ活性を発現する。
基質核酸断片は、蛍光物質及び消光物質で標識されており、前記3者複合体のヌクレアーゼ活性により切断されて前記蛍光物質が前記消光物質から離れると、励起光の照射により蛍光を発するものである。
標的核酸断片等の標的物質を精度よく検出する手法として、多数の微小な反応空間内で酵素反応を行う技術が検討されている。これらの手法はデジタル計測と呼ばれている。デジタル計測では、試料を極めて多数の微小な反応空間に分割してシグナルを検出する。
図3(a)~(c)は、流体デバイス200を用いて本実施形態の方法を実施する手順の一例を説明する模式断面図である。まず、試料、gRNA、CRISPR/Casファミリータンパク質を混合し、3者複合体を形成させる。続いて、3者複合体と基質核酸断片を混合してアッセイ溶液310を調製し、直ちに流体デバイス200の液体導入口231から導入する。その結果、図3(a)に示すように、ウェル211の内部及び基板210と蓋部材230との間の空間が、アッセイ溶液310で満たされる。
上述したように、本実施形態の検出方法では、CRISPR/Casファミリータンパク質は固相に固定されている。第2実施形態において、CRISPR/Casファミリータンパク質は、ウェルの内表面に固定されていてもよい。
ここで、第1のウェルと第2のウェルを有するウェルのアレイについて説明する。上述したように、ウェルアレイの各ウェルが、第1のウェルと、第1のウェルの底部に配置され、第1のウェルよりも小容量の第2のウェルとを有しており、第1のウェルの内容物の容積が小さくなると、内容物が第2のウェルに集積するものであってもよい。
ウェルアレイ600を例に、第1のウェル及び第2のウェルを有するウェルアレイの製造方法の一例を説明する。
封止液は、水と混和しないものであることが好ましい。水と混和しないとは、水と封止液を十分混合した後、静置すると、水相及び有機相に分離することを意味する。また、封止液は、吸水性が低いことが好ましい。吸水性が低いとは、20℃において等容量の水と混合して静置し、水相及び有機相に分離した場合の有機層の体積変化が1%以下であることを意味する。
吸水性の有機溶媒としては、沸点が約100℃以上であり、室温で液体であり、水と混和しない、吸水性の有機溶媒使用することができ、炭素数4~11の直鎖状又は分岐鎖状の飽和若しくは不飽和の脂肪族アルコールが挙げられる。水と混和しないとは、水と有機溶媒を十分混合した後、静置すると、水相及び有機相に分離することを意味する。また、吸水性とは、水を溶解することを意味する。吸水性の有機溶媒は、一価のアルコールであってもよく、二価以上のアルコールであってもよい。
図10(a)は、第1のウェルと、第1のウェルの底部に配置され、第1のウェルよりも小容量の第2のウェルとを有するウェルを複数備えたウェルアレイが表面に配置された基板と、ウェルアレイに対向して配置された蓋部材と、基板及び蓋部材との間を離間させるスペーサーと、を有し、ウェルアレイと蓋部材との間の空間は流体が流れる流路を形成している、流体デバイスの一例を示す上面図である。図10(b)は、図10(a)のb-b’線における矢視断面図である。
ここで、図11(a)~(c)を参照しながら、第1実施形態に係る標的核酸断片の検出方法をより具体的に説明する。図11(a)~(c)は、図2に示す流体デバイス200を使用して標的核酸断片の検出方法を実施する手順の一例を説明する模式断面図である。
続いて、図12(a)~(d)を参照しながら、第2実施形態に係る標的核酸断片の検出方法をより具体的に説明する。本実施形態の検出方法は、図11を参照して説明した第1実施形態の検出方法と比較して、ウェルアレイの各ウェルが、第1のウェル520と第2のウェル530とを有しており、吸水性の有機溶媒を用いてアッセイ溶液の濃縮を行う点が主に異なる。
1実施形態において、本発明は、容積が10aL~100pLであるウェルが表面に形成された基板と、標的核酸断片に相補的なgRNAと、固相に固定されたCRISPR/Casファミリータンパク質と、基質核酸断片と、を含む、標的核酸断片の検出用キットを提供する。
(Cas13aタンパク質の調製)
Leptotrichia wadei Cas13a(LwCas13a)の発現ベクターを大腸菌BL21(DE3)株にトランスフェクションして発現させた。発現ベクターは、N末端に、10×Hisタグ、マルトース結合タンパク質(MBP)及びTEVプロテアーゼ切断部位を有するpETベースのベクターであった。発現したCas13aタンパク質はNi-NTA樹脂を用いて精製した。続いて、TEVプロテアーゼを4℃、一晩反応させた後、MBPTrap HPカラム(GEヘルスケア社)及びこれに接続したHiTrap Heparin HPカラム(GEヘルスケア社)を用いてカチオン交換クロマトグラフィーを行い、更にSuperdex 200カラム(GEヘルスケア社)を用いたゲルろ過クロマトグラフィーにより精製した。
標的核酸断片としては、外注(IDT社)により化学合成した一本鎖RNA断片(配列番号5)、又は、インビトロ転写(IVT)により合成したSARS-CoV2のN遺伝子の全長RNA(配列番号9)を使用した。
T7プロモーター配列、20塩基の標的配列及びスキャフォールド配列を含むオーバーラッピングプライマーを鋳型としたPCR増幅により、gRNA(crRNA)をコードするDNA断片を調製した。続いて、得られたDNA断片をインビトロ転写反応に供しcrRNAを調製した。使用したcrRNAの塩基配列を配列番号4及び配列番号8に示す。
基質核酸断片(一本鎖RNA断片)は外注(IDT社)により化学合成した。基質核酸断片の5’末端を蛍光物質であるFAMで標識し、3’末端を消光物質であるIowa Black FQ(IDT社)で標識した。化学合成した基質核酸断片(一本鎖RNA断片)の塩基配列は「5'-(FAM)UUUUU(IABkFQ)-3'」(ここで、「IABkFQ」はIowa Black FQを示す。)であった。
上述した、図7(a)~(f)と同様の手順により、ウェルアレイAを作製した。まず、図7(a)に示すように、ガラス基板510を8Mの水酸化カリウム溶液に24時間程度浸し、表面にヒドロキシル基を形成させた。
図7(a)~(f)、図8(a)及び(b)と同様の手順により、第1のウェル及び第2のウェルを有するウェルアレイBを作製した。まず、図7(a)~(f)と同様にして得られたウェルアレイを、Reactice ion etching装置(Samco社製)を用いて5秒間ドライエッチング(O2 13sccm、圧力14Pa、出力125W)することで、ウェルアレイ表面の親水化処理を行った。続いて、ウェルアレイを65℃のホットプレート上に置き、ラミネートローラーを用いてシート型レジスト(製品名「SU-8 3020CF DFR Type-S」、KAYAKU Advanced Materials, Inc.社製)を密着させ、図8(a)に示すように、レジスト膜710を形成した。
図2と同様にして、上述したウェルアレイAにスペーサー220を配置し、更に、液体導入口231を形成したガラス板230を載せ、流体デバイスAを作製した。この結果、ウェルアレイAとガラス板230との間の空間が流路である流体デバイスAが得られた。
図10と同様にして、上述したウェルアレイBにスペーサー1010を配置し、更に、液体導入口1021を形成したガラス板1020を載せ、流体デバイスBを作製した。この結果、ウェルアレイBとガラス板1020との間の空間が流路である流体デバイスBが得られた。
(Cas13aを用いた検討)
Cas13aタンパク質、gRNA(配列番号4)及び標的核酸断片を、Cas13aタンパク質の終濃度が40nMとなり、gRNAの終濃度が25nMとなり、標的核酸断片の終濃度が、それぞれ、30pM、3pM、0.3pM、0pMとなるように、下記表1に示す組成のバッファーAに混合し、3者複合体を形成させた。以下、この溶液を3者複合体溶液という。
(濃縮の検討)
段階希釈したアルカリフォスファターゼ(シグマ-アルドリッチ社)と、1μMの蛍光基質(sTG-phos)を混合したアッセイ溶液を調製し、上述した流体デバイスBの液体導入口から導入した。この結果、アッセイ溶液がウェルアレイの各ウェルに導入された。sTG-phosの化学式を下記式(1)に示す(Sakamoto S., et al., Multiplexed single-molecule enzyme activity analysis for counting disease-related proteins in biological samples, Sci Adv. 6 (11), eaay0888, 2020. を参照。)。
(Cas13aの固定)
上述した流体デバイスAを用意した。続いて、流体デバイスAのウェル530の内表面をビオチン化した。
(固定化したCas13aを用いた検討1)
ウェルの内表面に固定化したCas13aタンパク質を用いて標的核酸断片を検出した。まず、Cas13aタンパク質のリジン残基又はCas13aタンパク質のN末端を、NHS-PEG4-ビオチンで修飾し、ビオチン化した。続いて、ビオチン化Cas13aタンパク質及びgRNA(配列番号4)を、ビオチン化Cas13aタンパク質の終濃度が40nMとなり、gRNAの終濃度が25nMとなるように上記表1に示す組成のバッファーAに混合し、2者複合体を形成させた。
(夾雑物の影響の検討1)
標的核酸断片の検出における夾雑物の影響を検討した。まず、Cas13aタンパク質のリジン残基又はCas13aタンパク質のN末端を、NHS-PEG4-ビオチンで修飾し、ビオチン化した。続いて、ビオチン化Cas13aタンパク質及びgRNA(配列番号4)を、ビオチン化Cas13aタンパク質の終濃度が40nMとなり、gRNAの終濃度が25nMとなるように上記表1に示す組成のバッファーAに混合し、2者複合体を形成させた。
(夾雑物の影響の検討2)
標的核酸断片の検出における夾雑物の影響を検討した。夾雑物としては唾液を使用した。まず、Cas13aタンパク質のリジン残基又はCas13aタンパク質のN末端を、NHS-PEG4-ビオチンで修飾し、ビオチン化した。続いて、ビオチン化Cas13aタンパク質及びgRNA(配列番号4)を、ビオチン化Cas13aタンパク質の終濃度が40nMとなり、gRNAの終濃度が25nMとなるように上記表1に示す組成のバッファーAに混合し、2者複合体を形成させた。
(新型コロナウイルスの検出)
ダイヤモンド・プリンセス号から単離された新型コロナウイルス(SARS-CoV-2)検体を使用して、試料中の新型コロナウイルスを検出した。SARS-CoV-2ウイルスはVeroE6/TMPRSS2細胞で増殖させ、RNeasy Mini kit (キアゲン社)を使用して精製した。
(固定化したCas13aを用いた検討2)
標的核酸断片を一本鎖DNA断片とハイブリダイズさせた後、粒子及びCas13aタンパク質を混合してCas13aを粒子の表面に固定化し、標的核酸断片の検出を行った。
(固定化したCas13aを用いた検討3)
粒子の表面に固定化したCas13aタンパク質を用いて標的核酸断片を検出した。図24は本実験例の検出方法を説明する模式図である。粒子としては、ストレプトアビジンコートされた磁気ビーズ(製品名「Dynabeads MyOne Streptavidin T1」、ベリタス社)を使用した。
Claims (14)
- 試料中の標的核酸断片の検出方法であって、
前記試料を、前記標的核酸断片に相補的なgRNA、CRISPR/Casファミリータンパク質、及び、基質核酸断片と接触させる工程(a)であって、
前記CRISPR/Casファミリータンパク質は、前記gRNA及び前記標的核酸断片と3者複合体を形成した後にヌクレアーゼ活性を発現するものであり、
前記CRISPR/Casファミリータンパク質は固相に固定されており、
前記基質核酸断片は、蛍光物質及び消光物質で標識されており、前記3者複合体のヌクレアーゼ活性により切断されて前記蛍光物質が前記消光物質から離れると、励起光の照射により蛍光を発するものであり、
前記接触を10aL~100pLの容積を有する反応空間内で行い、その結果、前記試料中に前記標的核酸断片が存在した場合に前記3者複合体が形成されて前記基質核酸断片が切断され、前記蛍光物質が前記消光物質から離れる工程(a)と、
前記蛍光物質に前記励起光を照射し、前記蛍光を検出する工程(b)と、
を含み、前記蛍光が検出されたことが、前記試料中に前記標的核酸断片が存在することを示す、方法。 - 前記工程(a)が、ウェルアレイの各ウェル内で行われ、
前記反応空間は、前記各ウェルの内部の空間であり、
前記CRISPR/Casファミリータンパク質が、前記各ウェルの内表面に固定されており、
前記工程(a)が、
前記CRISPR/Casファミリータンパク質が予め前記gRNAと2者複合体を形成している場合には、前記ウェルアレイの各ウェルに、前記試料及び前記基質核酸断片を導入し、前記CRISPR/Casファミリータンパク質が予め前記gRNAと2者複合体を形成していない場合には、前記ウェルアレイの各ウェルに、前記試料、前記gRNA及び前記基質核酸断片を導入する工程(a1)と、
前記ウェルアレイの各ウェルを封止液で封止し、その結果、前記ウェル中に前記標的核酸断片が存在する場合に前記3者複合体が形成されて前記基質核酸断片が切断され、前記蛍光物質が前記消光物質から離れる工程(a2)と、
を含む、請求項1に記載の方法。 - 前記工程(a)が、ウェルアレイの各ウェル内で行われ、
前記各ウェルが、第1のウェルと、前記第1のウェルの底部に配置され、前記第1のウェルよりも小容量の第2のウェルとを有しており、
前記反応空間は、前記第2のウェルの内部の空間であり、
前記CRISPR/Casファミリータンパク質が、前記第2のウェルの内表面に固定されており、
前記工程(a)が、
前記CRISPR/Casファミリータンパク質が予め前記gRNAと2者複合体を形成している場合には、前記ウェルアレイの各ウェルに、前記試料及び前記基質核酸断片を導入し、前記CRISPR/Casファミリータンパク質が予め前記gRNAと2者複合体を形成していない場合には、前記ウェルアレイの各ウェルに、前記試料、前記gRNA及び前記基質核酸断片を導入する工程(a1’)と、
前記ウェルアレイの各ウェルを封止液で封止する工程(a2’)と、
前記封止液を吸水性の有機溶媒に置換し、その結果、前記ウェルの内容物が脱水されて容積が減少し、前記内容物が前記第2のウェルの内部に集積すると共に、前記内容物中に前記標的核酸断片が存在する場合に前記3者複合体が形成されて前記基質核酸断片が切断され、前記蛍光物質が前記消光物質から離れる工程(a3’)と、
を含む、請求項1に記載の方法。 - 前記封止液が、フッ素系液体、ミネラルオイル又は炭素数7~17の直鎖状又は分岐鎖状の飽和若しくは不飽和の炭化水素である、請求項3に記載の方法。
- 前記吸水性の有機溶媒が、炭素数4~11の直鎖状又は分岐鎖状の飽和若しくは不飽和の脂肪族アルコールである、請求項3又は4に記載の方法。
- 前記CRISPR/Casファミリータンパク質が、粒子の表面に固定されており、
前記工程(a)の前に、
容器中で、前記試料、前記gRNA及び前記CRISPR/Casファミリータンパク質を混合して、前記粒子上に、前記CRISPR/Casファミリータンパク、前記gRNA及び前記標的核酸断片を含む3者複合体を形成する工程を更に含む、請求項1に記載の方法。 - 前記CRISPR/Casファミリータンパク質が、Cas12タンパク質又はCas13タンパク質である、請求項1~6のいずれか一項に記載の方法。
- 前記標的核酸断片が、前記反応空間1つあたりに0個又は1個導入される、請求項1~7のいずれか一項に記載の方法。
- 前記試料が生体試料であり、前記標的核酸断片を前記生体試料から精製することなく前記工程(a)を行う、請求項1~8のいずれか一項に記載の方法。
- 容積が10aL~100pLであるウェルが表面に形成された基板と、
標的核酸断片に相補的なgRNAと、
固相に固定されたCRISPR/Casファミリータンパク質と、
基質核酸断片と、を含み、
前記CRISPR/Casファミリータンパク質は、前記gRNA及び前記標的核酸断片と3者複合体を形成した後にヌクレアーゼ活性を発現するものであり、
前記基質核酸断片は、蛍光物質及び消光物質で標識されており、前記3者複合体のヌクレアーゼ活性により切断されて前記蛍光物質が前記消光物質から離れると、励起光の照射により蛍光を発するものである、
前記標的核酸断片の検出用キット。 - 前記CRISPR/Casファミリータンパク質が、前記ウェルの内表面に固定されている、請求項10に記載の標的核酸断片の検出用キット。
- 前記ウェルが、第1のウェルと、前記第1のウェルの底部に配置され、前記第1のウェルよりも小容量の第2のウェルとを有しており、前記CRISPR/Casファミリータンパク質が、前記第2のウェルの内表面に固定されている、請求項11に記載の標的核酸断片の検出用キット。
- 前記CRISPR/Casファミリータンパク質が、粒子の表面に固定されている、請求項10に記載の標的核酸断片の検出用キット。
- 前記CRISPR/Casファミリータンパク質が、Cas12タンパク質又はCas13タンパク質である、請求項10~13のいずれか一項に記載のキット。
