Description
しかしながら、発症メカニズムの詳細は解明できていないところが多く、症状の評価や治療薬開発に有用なマーカー及びそれを効率的に評価する方法が乏しい。これまで、診断方法としては眼底検査(眼底写真、造影写真)、光干渉断層計による測定、視力検査、アムスラー検査が行われており(非特許文献1)、他には遺伝子多型を調べることによりリスク予測を行う方法も報告されている(特許文献1)。また、治療薬開発においては一部の遺伝子をマーカーとして評価しているが、機序解明、治療薬開発においてはそれらの分子マーカーを一括して効率的に評価する方法の報告はなく、Western BlottingやPCRなどの既存の手法で実施しており、大きな手間がかかることが課題となっている。

本発明は、眼疾患の状態を評価するためのマイクロアレイ、及び当該マイクロアレイを用いて被験生物から採取した試料中の遺伝子を検出し、その被験生物における眼疾患の状態を評価する方法に関する。また、本発明は、被験物質が接触、摂取又は投与された被験生物から試料を採取し、採取した試料中の遺伝子を検出し、遺伝子の発現量の変動を測定することにより、被験物質の眼疾患に対する抑制機能又は回復機能を評価する方法に関する。
本発明者は、様々な疾患に関連する遺伝子について鋭意検討した結果、眼疾患、特に網膜疾患である加齢黄斑変性に関連する遺伝子を見出した。そして、これらの遺伝子の発現量の変動に着目することにより、眼疾患の状態を評価できることを見出し、本発明を完成するに至った。
すなわち、本発明は、所定の遺伝子群から選ばれる少なくとも1種の遺伝子の発現量を指標として、被験生物の眼疾患の状態を評価する方法、又は眼疾患に対する被験物質の機能(効果)を評価する方法である。
本発明の検出の対象となる遺伝子は、下記の遺伝子群から選ばれる少なくとも1種の遺伝子である。各遺伝子の表記はNCBI(National Center for Biotechnology Information)のオフィシャルシンボルにて表記している。各遺伝子はマウス種のオフィシャルシンボルで表記しているが、各動物種間で共通の遺伝子については表記方法により動物種を限定するものではない。

本発明において、「遺伝子を検出する」とはその遺伝子の発現量を測定することであり、mRNA量又はDNAやmRNAから増幅した核酸の量を測定することをいう。遺伝子を検出するためのプローブとは、その遺伝子のmRNA、cDNA、又はそれらのアンチセンス鎖とストリンジェントな条件下でハイブリダイゼーションする核酸のことである。
ハイブリダイゼーションの条件において、ストリンジェントな条件としては、例えば、「0.12M Tris・HCl/0.12M NaCl/0.5% Tween-20、50℃」、「0.12M Tris・HCl/0.12M NaCl/0.5% Tween-20、42℃」、「0.12M Tris・HCl/0.12M NaCl/0.5% Tween-20、37℃」、よりストリンジェントな条件としては、例えば「0.12M Tris・HCl/0.12M NaCl/0.5% Tween-20、65℃」、「0.12M Tris・HCl/0.12M NaCl/0.5% Tween-20、68℃」、「0.06M Tris・HCl/0.06M NaCl/0.5% Tween-20、65℃」等の条件を挙げることができる。より詳細には、プローブを添加して1時間以上65℃に保ってハイブリッド形成させ、その後、0.12M Tris・HCl/0.12M NaCl/0.5% Tween-20中、65℃で20分の洗浄を2-4回、最後に、0.12M Tris・HCl/0.12M NaCl、65℃で10分の洗浄を1回行う方法もある。ハイブリダイゼーション、あるいは洗浄の際の温度を上げることにより、よりストリンジェントな条件を設定することができる。当業者であれば、このようなバッファーの塩濃度、温度等の条件に加えて、その他のプローブ濃度、プローブの長さ、反応時間等の諸条件を加味し、条件を設定することができる。ハイブリダイゼーション法の詳細な手順については、「Molecular Cloning, A Laboratory Manual 2nd ed.」(Cold Spring Harbor Press (1989)、「Current Protocols in Molecular Biology」(John Wiley & Sons (1987-1997)) 等を参照することができる。
また、本発明は、配列番号1~219及び221~254で示される塩基配列を有するプローブを提供する。配列番号1~219及び221~254で示される塩基配列を有するプローブ(プローブ番号1~219及び221~254)を、下記の表1に示す。また、マイクロアレイは、少なくとも配列番号1~219及び221~254で示される塩基配列を有するプローブが搭載されたものであればよく、ネガティブコントロール(N.C.)のプローブをさらに搭載するものであってもよい。N.C.プローブとしては、ストリンジェントな条件で測定対象動物種のどの遺伝子をも検出しないプローブであれば良い。例えば、下記表1に示されるYPL088W-713及びOmpAのプローブ(それぞれ配列番号220及び配列番号255)が挙げられるが、これらに限定されない。
マイクロアレイとは、担体上に多数のプローブを高密度にそれぞれ独立に固定化したものである。本発明は、上記の遺伝子群から選ばれる少なくとも1種の遺伝子を検出するためのプローブを搭載するマイクロアレイを提供する。また、本発明は、網膜周辺部位における障害、網膜における障害、網膜における光損傷、網膜における炎症、網膜色素上皮もしくは脈絡膜における障害、網膜色素上皮もしくは脈絡膜における光損傷、または網膜色素上皮もしくは脈絡膜における炎症の有無を評価するための前記マイクロアレイを提供する。本発明のマイクロアレイは、支持体上に、本発明のプローブ(例えばオリゴヌクレオチドプローブ)が固定されたものであれば、限定はされない。具体的には、本発明は、配列番号1~219及び221~254で示される少なくとも1種の塩基配列を有するプローブが搭載されたマイクロアレイを提供する。

(iii)オリゴヌクレオチドプローブを含むゲル前駆体重合性溶液を前記ブロック体の各中空繊維の中空部に導入して重合反応を行い、オリゴヌクレオチドプローブを含むゲル状物を中空部に保持させる工程
(iv)中空繊維の長手方向と交差する方向で切断して、ブロック体を薄片化する工程中空繊維に使用される材料としては、限定はされないが、例えば、特開2004-163211号公報等に記載の材料が好ましく挙げられる。
包埋された配列体には、各中空繊維の中空部に、プローブを含むゲル前駆体重合性溶液(ゲル形成溶液)を充填し、中空部内で重合反応を行う(工程(iii))。これにより、各中空繊維の中空部に、プローブが固定されたゲル状物を保持させることができる。
本発明において、「眼疾患」とは、眼に関連する疾患をいい、例えば、麦粒腫、霰粒腫、新生児涙嚢炎などの眼瞼及び涙器の疾患、結膜炎、翼状片などの結膜の疾患、角膜感染症、角膜内皮障害などの角膜の疾患、ぶどう膜炎、ベーチェット病等のぶどう膜(虹彩、毛様体、脈絡膜)の疾患、糖尿病網膜症、網膜剥離、網膜静脈閉塞、中心性漿液性脈絡網膜症、加齢黄斑変性、網膜色素変性などの網膜の疾患、白内障、緑内障、視神経症などが挙げられるが、これらに限定されない。本発明において、眼疾患としては、好ましくは網膜及び網膜色素上皮、脈絡膜の疾患であり、より好ましくは、加齢黄斑変性である。
本発明において、「被験生物」とは、被験物質を接触、摂取又は投与する対象となる生物であり、動物個体、動物組織、動物細胞(培養細胞を含む)などが含まれる。動物としては哺乳動物が好ましく、哺乳動物としては、マウス、ラット、ウサギ、ハムスターなどのげっ歯類の動物、サル、ブタ、ネコ、イヌ、ウシ、ウマ、ヒトなどが挙げられる。但し、被験生物を実験動物として使用する場合は、被験生物は非ヒト哺乳動物であり、好ましくはげっ歯類の動物である。本発明に使用される細胞は、限定されるものではなく、ヒト、マウス、ラットなど哺乳動物由来の細胞株、またはこれらの細胞株から派生する細胞株、各種組織由来の初代細胞、幹細胞、ES細胞、iPS細胞を挙げることができる。本発明に使用される細胞は眼に関連する細胞が好ましく、このような細胞としては、網膜細胞(視細胞、神経細胞)、色素上皮/脈絡膜細胞などが挙げられる。
本発明は、被験生物から採取された試料中に存在する所定の遺伝子を検出し、その検出結果を対照と比較することにより、被験生物の眼疾患の状態を評価する方法である。本発明の方法は、上述したマイクロアレイを用いて行うことができる。
本発明においては、例えば、被験生物から採取された試料に存在する上記遺伝子について、正常な被験生物の遺伝子発現量(対照)と眼疾患を有する被験生物の遺伝子発現量とを対比し、遺伝子発現量の変動(増加又は減少)又は遺伝子発現の有無を確認することにより、当該被験生物の眼疾患の状態を評価することができる。
また、同様の手法により、被験生物の眼の網膜及び網膜色素上皮・脈絡膜における障害、炎症状態、血管新生及び加齢黄斑変性の状態を評価することができる。
本発明において、被験生物から採取された試料とは、被験生物から単離又は取り出した生体試料のことをいい、このような試料としては、網膜、網膜色素上皮、脈絡膜などの眼の一部、血液等の体液、その他各組織又は臓器の一部、粉砕液、細胞破砕液又はそれらより取り出された核酸が挙げられる。継続的な測定の場合の試料としては細胞破砕液、血液等の体液が好ましく、直接、眼疾患の状態を測定する場合は、網膜、網膜色素上皮、脈絡膜が好ましい。
採取された試料中のmRNAの量は、その試料から核酸を抽出して測定する。核酸の抽出方法、抽出した核酸の処理方法はそれぞれ発現量の測定方法に適した方法で行う。
mRNAの抽出は、例えば以下の方法により行うことができるが、この方法に限定されるものではない。
まず、-80℃や液体窒素で凍結した臓器若しくは細胞に、0.5g/10mlとなるように4Mグアニジンチオシアネイト溶液を加え、ホモジナイズする。そこに2M酢酸ナトリウム1ml、フェノールを10ml、クロロホルムを10ml添加し、よく混和する。それを10000rpmで10分間遠心し、水層を回収する。そこに等量のイソプロパノールを加え、さらに10000rpmで10分遠心し、RNAを沈殿する。再び4Mグアニジンチオシアネイト 10mlに溶解し、そこに2M酢酸ナトリウム1ml、フェノールを5ml、クロロホルムを1ml添加し、よく混和する。先の水層回収と同様の操作で水層を回収し、等量のイソプロパノールを添加してRNAを沈殿する。その沈殿物に70%エタノールを20ml添加して懸濁し、遠心してRNAを沈殿する。この沈殿物を5mlのTNES緩衝液(0.1M Tris-HCl(pH7,4)、50mM NaCl、10mM EDTA、0.2% SDS)に溶解し、200μg/mlとなるようにProteinase Kを加え、37℃で30分反応し、酸性フェノール抽出、クロロホルム抽出を行い、エタノールで沈殿する。また、他の方法としては市販品の試薬キットであるRNeasy mini kit(QIAGEN)を使用することもでき、その場合は付属のプロトコルにしたがってRNAを抽出することもできる。
マイクロアレイを使用した解析方法では、特定の遺伝子と特異的にハイブリダイズするプローブをチップ上で高密度に合成・固定したマイクロアレイに対して、生体試料由来のmRNA、cDNA又はcRNA(aRNA)をハイブリダイズさせることにより、遺伝子のmRNA量を定量することができる。本実施形態において使用するマイクロアレイは、上述したマイクロアレイであり、三菱レイヨン社製の核酸マイクロアレイ(ジェノパール(登録商標))が特に好ましい。高分子ゲルにより、高密度にオリゴヌクレオチドプローブを固定できるためである。
測定結果で評価に使用するデータは、判定値以上の発現量の値のみを使用する。判定値はネガティブコントロールの平均値Xを用いることができ、さらにはXに標準偏差σを足した値、さらにはX+2σ、さらにはX+3σが望ましい。ネガティブコントロールとは、被験生物からの試料で検出されるはずのない遺伝子であり、例えば被験生物と異なる他種生物の遺伝子で且つ、搭載する他のプローブの相補鎖配列とストリンジェントな条件下でハイブリダイズしない配列のプローブである(表1のN.C.)。得られたデータの各サンプル間の誤差をハウスキーピング遺伝子(gapdh、actin、arbp等)の発現量の値で補正し、補正したデータを用いて発現量の変動を判定する。発現量の変動は検定により統計的に判定する。各被験生物より試料をn=3以上取得し、t検定を行う。P値が0.05以下の場合に、さらには0.01以下の場合に有意に変動(増加又は減少)したと判定する。
本発明において、眼疾患の状態の評価は、眼疾患に罹患していない被験生物における遺伝子発現量のデータと眼疾患に罹患している被験生物における遺伝子発現量データとを比較解析することによって行うことができる。対比する場合の対照となる遺伝子発現量データは、同一被験生物のものであっても複数の異なる被験生物のものであってもよく、またデータベースに予め蓄積されたものであってもよい。本発明の方法では、複数の被験生物由来の試料を用いて発現量のレベルを測定する場合がある。従って、予め規定された数の被験生物(1次母集団)において上記発現量を測定し、得られた値を基本データとして、この基本データと、検出の対象となる単数又は複数の被験生物由来の試料の発現量とを比較することができる。比較は、発現量の増減を比較することだけでなく、数値の有無を比較することも含む。例えば、基本データでは発現しておらず、被験生物で発現する遺伝子について、各試料を比較することを含む。
下記の判定式を用いることにより、各遺伝子発現の変化と疾患の状態を定量的に判定できる。これにより、網膜上皮細胞及び脈絡膜の状態が健常か罹患状態か、さらにどのような疾患の状態かを評価することができる。すなわち、下記式を用いることにより、遺伝子発現量の変化と疾患の状態とを関連づけることができる。
上記式中、Mはマハラノビスの距離であって基本空間からの距離を表し、Xni(n=1~k)は各サンプルの入力データであって遺伝子発現量または遺伝子発現比を表し、ηn(n=1~k)はη=(Sβ-Ve)/Ve/rであって各サンプルのS/N比を表す。各項はSβ= L2/r;比例項の変動、Se = ST -Sβ ;誤差変動、Ve =Se(/ l-1);誤差分散、ST = X2i1+X2i2+・・・+ X2il;全変動を表す。
βn(n=1~k) はβ= L/rであって各サンプルの感度を表す。各項はL = M1Xi1+M2Xi2+・・・+MlXi1;線形式、r= M21+M22+・・・+M2l;有効除数を表す。
M1は健常サンプル群または対照サンプル群を表す。M1 maxは、M1の最大値を表し、σ m1は、M1の標準偏差を表す。
M2は評価サンプル群を表し、M2 minは、M2の最小値を表す。
本発明は、被験物質が接触、摂取又は投与された被験生物から採取された試料中に存在する所定の遺伝子を検出し、その検出結果を対照と比較することにより、被験物質の眼疾患に対する抑制機能又は回復機能を評価する方法である。本発明の方法は、上述したマイクロアレイを用いて行うことができる。
本発明において、抑制機能の評価としては、例えば、上記遺伝子群に含まれる遺伝子について、被験物質が接触、摂取又は投与された被験生物が眼疾患に罹患した場合の遺伝子発現量と、被験物質が接触、摂取又は投与されていない被験生物が眼疾患に罹患した場合の遺伝子の発現量とを対比することにより、当該被験物質の眼疾患に対する抑制機能を評価することができる。
また、回復機能の評価としては、上記遺伝子群に含まれる遺伝子について、眼疾患を有する被験生物に被験物質を接触、摂取又は投与した場合の遺伝子発現量と、眼疾患を有する被験生物に被験物質を接触、摂取又は投与しない場合の遺伝子発現量とを対比することにより、当該被験物質の眼疾患に対する回復機能を評価することができる。
さらに、同様の手法により、被験物質の眼の網膜及び網膜色素上皮・脈絡膜における障害、炎症状態及び血管新生に対する抑制機能又は回復機能、並びに被験物質の加齢黄斑変性に対する抑制機能又は回復機能を評価することができる。
食品とはすべての飲食物のことであり、生鮮食品、加工食品、飲料、調味料材料、食品添加物などの加工材料、植物の粉砕物、植物からの抽出物、それら食品の混合物、食品成分といったものが含まれる。薬物としては医薬品、医薬部外品、薬剤候補物、薬剤混合物、化粧品、化粧品成分、香料、着色料が含まれる。
または、多変量解析のひとつであるMT法を例に挙げると、対照のデータを基本空間として、眼疾患の場合のデータを信号空間として基本空間との距離をマハラノビスの距離で示して判定値(判定基準となる距離)を決め、今度は被験物質の接触、摂取又は投与した場合のデータを信号空間として基本空間との距離をマハラノビスの距離で示し、先の判定値以下の場合、当該被験物質は眼疾患の状態に対する抑制機能又は回復機能があると判定することができる(文献:ベーシックオフライン品質工学 田口玄一、横山巽子著 日本規格協会)。
この判定には、例えば上述の「7-5.眼疾患の状態の評価」に記載した判定式を用いることができる。
本実施例では、表1に記載のプローブ(配列番号1~254)を搭載した核酸マイクロアレイ(ジェノパール(登録商標)、三菱レイヨン株式会社)を用いた。
本実施例では、眼疾患のモデルマウスの代表例として、レーザーを脈絡膜に照射して血管新生を誘導した脈絡膜新生血管マウス(CNVモデルマウス)、及び炎症惹起物質としてリポオリサッカライド(LPS)を用いた刺激により炎症を惹起させたマウス(LPSマウス)を用いた。各種マウスの情報を下記の表2に示す。表2の「表記」欄は、図2及び3並びに表3における表記を示す。
調製した検体液に、前記核酸マイクロアレイ(以下「DNAチップ」ともいう)を浸漬し、65℃で16時間ハイブリダイゼーション反応を行った。DNAチップからハイブリダイゼーションに用いた検体液を除去した後、そのDNAチップを65℃の0.12M TNT溶液(0.12M Tris-HCl、0.12M NaCl、0.5% Tween 20溶液)中に浸漬し(20分間×2回)、次いで、65℃に温めた0.12M TN溶液(0.12M Tris-HCl、0.12M NaCl)に10分間浸漬して、洗浄した。DNAチップにおけるシグナルの検出は、DNAチップ検出装置(横河電機製:MB-M3A、レーザー波長:633nm)を用い、Cy5の蛍光強度を測定した(露光時間:0.1秒, 1秒, 4秒, 40秒)。
データの解析は、下記の手順で行った。
(i) バックグランドの平均値を減算した。
(ii) ポジティブコントロール遺伝子(β-actin、GAPDH、RPLP0)で補正した。
(iii) 補正後の平均値及び発現比、P値を算出した(発現比はCTRを基準に示している)。
(iv) 有意に変動した遺伝子(P値0.05以下)をピックアップした。
(v)MT法のひとつである両側T法を用いて判定式を作成し、遺伝子重み付けを行った。
網膜(Retina)部位の測定結果を図2A-Lに示し、網膜色素上皮と脈絡膜部位(R/C)の測定結果を図3A-Mに示す。また、各測定サンプルにおいて発現量が有意に変動した遺伝子を下記の表4に示す。表4では、CNVモデルマウスにおいて発現量が変化した遺伝子群、LPSマウスにおいて発現量が変化した遺伝子群をそれぞれ示し、健常マウスとの判定式の計算に寄与が大きい順に遺伝子を表5に列挙した。
ηは判定式のシグナル/ノイズ比(S/N)を表し、その値は大きい方が好ましい。
この結果より、網膜の状態が光損傷による状態か炎症惹起物質による炎症による状態かを判定するには、Cxcl1、At2r、Vegfa、Cxcl1、Cfb及びFgf7の遺伝子によって判定するのが好ましいことが示された。
また、網膜上皮細胞及び脈絡膜の状態が光損傷による状態か炎症惹起物質による炎症による状態かを判定するには、Il6、Pig7、Vegfa、Timp1、Mmp9及びVegfcの遺伝子によって判定するのが好ましいことが示された。
すなわち、本発明により、被験生物における眼疾患、特に加齢黄斑変性の状態を客観的に評価することができることが示された。また、眼疾患、特に加齢黄斑変性に対する被験物質の抑制機能又は回復機能を評価することができることが示された。

- 少なくとも下記の(a)~(c)又は(d)~(f)のそれぞれに分類される遺伝子の発現量変化を、マイクロアレイを用いて測定することにより眼疾患の状態を評価する方法。
(a) 網膜の光損傷と炎症惹起物質による炎症の両方に関連する遺伝子
(b) 網膜の光損傷に関連する遺伝子であって上記(a)に分類される遺伝子を除く遺伝子
(c) 網膜の炎症惹起物質による炎症に関連する遺伝子であって上記(a)に分類される遺伝子を除く遺伝子
(d) 網膜上皮細胞及び脈絡膜の光損傷と炎症惹起物質による炎症の両方に関連する遺伝子
(e) 網膜上皮細胞及び脈絡膜の光損傷に関連する遺伝子であって上記(d)に分類される遺伝子を除く遺伝子
(f) 網膜上皮細胞及び脈絡膜の炎症惹起物質による炎症に関連する遺伝子であって上記(d)に分類される遺伝子を除く遺伝子 - 少なくとも下記の(a)~(c)又は(d)~(f)のそれぞれに分類される遺伝子の発現量変化を、マイクロアレイを用いて測定することにより被験物質の眼疾患に対する抑制機能又は回復機能を評価する方法。

(b) 網膜の光損傷に関連する遺伝子であって上記(a)に分類される遺伝子を除く遺伝子
(c) 網膜の炎症惹起物質による炎症に関連する遺伝子であって上記(a)に分類される遺伝子を除く遺伝子
(d) 網膜上皮細胞及び脈絡膜の光損傷と炎症惹起物質による炎症の両方に関連する遺伝子
(e) 網膜上皮細胞及び脈絡膜の光損傷に関連する遺伝子であって上記(d)に分類される遺伝子を除く遺伝子
