Abstract
핵산 증폭 과정에 있어서 단일 가닥 결합 단백질의 용도에 관한 것이다. 일 구체예에 따른 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질을 접촉시키는 단계를 포함하는 핵산 증폭 방법에 의하면, 더욱 효율적으로 표적 핵산의 증폭 산물을 획득할 수 있다.
Description
일 구체예는 핵산 증폭 과정에 있어서 단일 가닥 결합 단백질의 용도에 관한 것이다.
중합 효소 연쇄 반응(polymerase chain reaction, PCR)과 같이 특정 핵산의 염기 서열을 증폭하여 검출하는 방법은 보편화 되어 있으며, 유전자 클로닝, 유전자 발현 연구, 염기 서열의 시퀀싱, 단백질 연구 등 여러 분자 생물학 분야에서 활용 되고있다. 또한, 분자 진단(molecular diagnostics) 분야에서, 각종 병원균의 유무 검사, 정량 검사, 유전 검사를 위하여 활용되고 있으며, 높은 검사 민감도 및 각종 유전학적 변이 검사의 가능성을 이유로 관련 기술이 발전하고 있는 상태이다.
PCR의 초기 단계에서 일어나는 비특이적인 증폭을 줄이기 위하여, hot-start PCR 기법이 사용되고 있다. 이는 매뉴얼 방식으로 고온에서 DNA 중합 효소를 첨가하여 주는 방식과 hot-start DNA 중합 효소를 사용하는 방법이 있다. Hot-start DNA 중합 효소는 항체 또는 공유 결합된 저해제를 사용하여 상온에서 DNA 중합 효소의 활성을 저해하고, PCR 과정 중에 제공되는 고온 상태에서 상기 항체 또는 공유 결합된 저해제가 분리되어 핵산 증폭이 진행되도록 한다. 사용의 편의성 및 교차-오염의 위험을 방지하기 위해 상기와 같은 hot-start 중합 효소의 사용이 확대되고 있는 실정이다.
증폭 산물의 특이성 향상을 위해서는, hot-start 중합 효소의 사용과 함께 프라이머 및/또는 프로브의 특이적인 혼성화가 필요하다. 관련 기술은 프라이머 및/또는 프로브의 특이성을 증가시키기 위하여 마이너 그루브 바인더(minor groove binder)를 결합시킨 프라이머 및/또는 프로브를 개시하고 있으며, 다른 관련 기술은 혼성화의 효율을 높일 수 있는 주형 DNA와 반응하는 단백질을 개시하고 있다.
그러나, PCR에 사용될 수 있는 DNA 중합 효소는 여러 가지가 있으며 그 기능과 성능에 차이가 있기 때문에, 다양한 종류의 중합 효소를 hot-start화 하기 위해서는 각각의 효소 종류에 따른 항체 또는 저해제의 개발이 요구된다. 또한, PCR 과정에 있어서, 프라이머 및/또는 프로브의 안정화는 성공적인 PCR 산물을 얻기 위한 중요한 요소 중의 하나이며, 이를 위해서는 추가적으로 DNase 및/또는 RNase의 저해제를 사용해야 하는 불편함이 있다. 특히, RNA를 프로브로 사용하는 경우에는 안정성이 DNA에 비해 상대적으로 떨어지므로, 프라이머 및/또는 프로브 자체의 안정성을 확보해야 할 필요가 있다.
따라서, 종래 기술에 의하더라도, 핵산 증폭 과정에 있어서 단일 가닥 결합 단백질을 사용하는 방법의 개발이 요구된다.

상기 방법은 특히, PCR의 수행 단계에 있어서, 비특이적인 DNA 중합 효소의 활성 또는 프라이머 및/또는 프로브와 주형 DNA 사이의 비특이적인 어닐링(annealing)을 방지함으로서 핵산 증폭 반응의 효율을 향상시키기 위한 것이다.
상기 표적 핵산의 증폭 방법을 상세히 설명하면 다음과 같다.
먼저, 상기 방법은 증폭하고자 하는 표적 핵산에 실질적으로 상보적인 염기 서열을 포함하는 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질을 접촉시키는 단계를 포함할 수 있다.
일 구체예에 따르면, 상기 단일 가닥의 폴리뉴클레오티드는 프라이머, 프로브 또는 이들의 조합으로 이루어진 군으로부터 선택되는 것일 수 있다.
용어, "핵산(nucleic acid)"은 뉴클레오티드의 중합체를 의미하며, 폴리뉴클레오티드와 혼용된다. 상기 핵산은 DNA (gDNA 및 cDNA) 및/또는 RNA, PNA(peptide nucleic acid), LNA(locked nucleic acid) 분자를 포함하나, 이에 한정하지 않는다. 뉴클레오티드는 핵산 분자의 기본 구성 단위로서, 디옥시리보뉴클레오티드 또는 리보뉴클레오티드를 포함하며, 자연의 뉴클레오티드뿐만 아니라, 당 또는 염기 부위가 변형된 유사체(analogue)도 포함할 수 있다.

상기 단일 가닥의 폴리뉴클레오티드는 증폭하고자 하는 표적 핵산에 실질적으로 상보적인 염기 서열을 포함하는 것일 수 있다. 즉, 상기 표적 핵산에 상보적인 서열은 완벽하게 상보적인 염기 서열(perfectly complementary sequence)뿐만 아니라, 실질적으로 상보적인 염기 서열(substantially complementary sequence)도 포함하는 것으로 해석될 수 있다. 용어 “실질적으로 상보적인 염기 서열(substantially complementary sequence)”은 당업계에 공지된 엄격 조건 (stringent conditions) 하에서 표적 핵산의 염기 서열과 혼성화될 수 있는 서열을 의미한다. 엄격 조건은 온도, 이온 세기 (완충액 농도) 및 유기 용매와 같은 화합물의 존재 등을 조절하여 결정될 수 있고, 혼성화되는 서열에 따라 다르게 결정될 수 있다. 예를 들어, 엄격 조건은 a) 50℃ 온도 및 0.015 M 소듐 클로라이드/0.0015 M 소듐 시트레이트/0.1% 소듐 도데실 설페이트로 세척하거나, b) 혼성화 완충액 (50% 포름아미드, 2 x SSC 및 10% 덱스트란 설페이트 포함)에서 55℃로 혼성화한 다음, EDTA-함유 0.1 x SSC로 55℃에서 세척하는 조건으로 이루어질 수 있다.
따라서, 상기 단일 가닥의 폴리뉴클레오티드는 증폭하고자 하는 표적 핵산에 실질적으로 상보적인 염기 서열을 갖는 프라이머, 프로브 또는 이들의 조합일 수 있다. 예를 들어, 일반적인 중합효소 연쇄반응(PCR)의 경우에는 프라이머 세트만이 상기 단계에서 사용될 수 있으나, 실시간 중합효소 연쇄반응의 경우에는 프라이머 세트 및 프로브가 함께 사용될 수 있다.
용어 “프라이머(primer)”는 적합한 온도에서 적합한 완충액 내에서 적합한 조건(즉, 4종의 다른 뉴클레오시드 트리포스페이트 및 중합 반응 효소) 하에서 주형-지시 DNA 합성의 개시점으로 작용할 수 있는 단일 가닥의 올리고뉴클레오티드를 의미한다. 프라이머의 적합한 길이는 다양한 인자, 예를 들어, 온도와 프라이머의 용도에 따라 변이가 있지만 전형적으로 15 bp 내지 30 bp의 길이를 갖는 폴리뉴클레오티드로 이루어져 있다. 짧은 프라이머 분자는 주형과 충분히 안정된 하이브리드 복합체를 형성하기 위하여 일반적으로 보다 낮은 온도를 요구한다.
프라이머의 서열은 주형의 일부 서열과 완전하게 상보적인 서열을 가질 필요는 없으며, 주형과 혼성화 되어 프라이머 고유의 작용을 할 수 있는 범위 내에서의 충분한 상보성을 가지면 충분하다. 프라이머의 디자인은 표적 핵산의 DNA 서열을 참조하여 당업자에 의해 용이하게 실시할 수 있으며, 예를 들어, 프라이머 디자인용 프로그램(예를 들어, PRIMER 3 프로그램, VectorNTI 등)을 이용하여 할 수 있다.
용어 “프로브(probe)”는 특정 뉴클레오티드 서열에 혼성화될 수 있는 디옥시리보뉴클레오티드 및 리보뉴클레오티드를 포함하는 자연 또는 변형되는 모노머 또는 결합을 갖는 선형의 올리고머를 의미한다. 예를 들어, 프로브는 혼성화에서의 최대 효율을 위하여 단일가닥일 수 있다. PCR에서 사용될 수 있는 프로브는 DNA 또는 DNA-RNA 하이브리드일 수 있다. 상기 프로브는 표적 핵산에 완전하게 상보적인 서열일 수 있으나, 특이적 혼성화를 방해하지 않는 범위 내에서 실질적으로 상보적인 서열일 수 있다. 혼성화에 적합한 조건은 상술한 바와 같다.
일 구체예에 따르면, 상기 단일 가닥의 폴리뉴클레오티드는 프라이머 또는 프로브로 사용되는 폴리뉴클레오티드의 종류 또는 용도에 따라 다양한 길이로 제작될 수 있으며, 예를 들어, 10 bp 내지 300 bp 또는 15 bp 내지 200 bo의 길이를 가질 수 있다..
일 구체예에 따르면, 상기 단일 가닥 결합 단백질은 g5p, g5p의 돌연변이체 및 그의 조합으로 이루어진 군으로부터 선택될 수 있다.
G5p 단백질(gene 5 protein)은 단일 가닥의 폴리뉴클레오티드에 비특이적으로 결합할 수 있는 단백질로, M13 박테리오파아지 파티클의 조립을 위한 전구체를 형성하는데 필요한 단백질로 알려져 있다. G5p 단백질은 두 가닥의 역평행한 폴리뉴클레오티드에 협동적, 연속적으로 결합하여 rod-like 구조를 형성할 수 있으며, 염기 서열에 비의존적으로 결합할 수 있다는 특징을 갖는다. 따라서, g5p 단백질은 프라이머, 또는 프로브의 염기 서열과 상관없이 결합할 수 있다.
한편, 상기 방법에서 사용할 수 있는 g5p 단백질은 단일 가닥의 폴리뉴클레오티드에 결합할 수 있는 활성이 변화되지 않는 이상, g5p 단백질을 구성하고 있는 아미노산의 서열이 일부 치환된 g5p 단백질의 돌연변이체를 포함할 수 있다. 분자의 활성을 전체적으로 변경시키지 않는 단백질 및 펩티드에서의 아미노산 치환은 당해 분야에 공지되어 있으며, 가장 통상적으로 일어나는 치환은 아미노산 잔기 Ala/Ser, Val/Ile, Asp/Glu, Thr/Ser, Ala/Gly, Ala/Thr, Ser/Asn, Ala/Val, Ser/Gly, Thr/Phe, Ala/Pro, Lys/Arg, Asp/Asn, Leu/Ile, Leu/Val, Ala/Glu, Asp/Gly 간의 치환으로 알려져 있다.
또한, 상기 방법에서 사용할 수 있는 g5p 단백질은 당업계에 널리 알려진 재조합 방법에 의해 생산할 수 있다. 예를 들어, g5p 단백질을 코딩하는 폴리뉴클레오티드를 pET 계열의 발현 벡터에 삽입하고, 상기 재조합 벡터를 대장균에 형질 전환시킨 다음, 상기 g5p 단백질을 과발현시키는 방법을 통해 획득할 수 있다.
일 구체예에 따르면, 상기 접촉시키는 단계에서, 상기 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질의 농도비는 1:1 내지 1:10일 수 있으며, 상기 접촉은 4℃ 내지 40℃의 온도 조건에서 수행될 수 있다.
이후, 상기 방법은 상기 접촉을 통해 생성된 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질 복합체를 표적 핵산을 증폭하기 위한 혼합액에 첨가시키는 단계를 포함할 수 있다.
상기 복합체는 프라이머 및 프로브와 같은 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질이 결합하여 생성된 것이다. 상기 g5p 단백질과 같은 단일 가닥 결합 단백질을 PCR 과정에서 사용하여 프라이머 및/또는 프로브와 복합체를 형성시킴으로서, DNA 중합 효소가 상기 프라이머를 인식하지 못하게 하거나, 프라이머 및/또는 프로브 사이의 혼성화를 저해시킬 수 있다. 또한, 프라이머 및/또는 프로브를 주형 DNA와 격리시킴으로서, 프라이머 및/또는 프로브 및 주형 DNA 사이의 비특이적인 결합으로 인한 비특이적인 PCR 산물의 생성을 방지할 수 있다. 또한, 상기 복합체는 프라이머 및/또는 프로브가 DNase 또는 RNase에 의해 분해될 수 있는 위험성을 저하시킬 수 있으며, 프라이머 및/또는 프로브를 안정화시키는 역할을 할 수 있다.
상기 혼합액은 PCR 과정을 안정적으로 수행할 수 있는 당업계에 널리 알려진 완충액(예를 들어, Tris 완충액 등) 내에 PCR 과정에 필수적인 요소를 포함할 수 있다. 일 구체예에 따르면, 상기 혼합액은 dNTP, 주형 폴리뉴클레오티드, DNA 중합 효소 및 2가 양이온을 포함할 수 있다. 일 구체예에 따르면, 상기 DNA 중합 효소는 프라이머 및 주형 DNA를 이용하여 상기 프라이머를 신장시켜 주형 DNA와 완전하게 상보적인 염기 서열을 갖는 폴리뉴클레오티드 절편을 합성할 수 있는 효소로, 예를 들어, 클레나우 절편, Taq DNA 중합 효소, 재조합 Taq DNA 중합 효소, T7 DNA 중합 효소 및 T4 DNA 중합 효소로 이루어진 군으로부터 선택될 수 있으나, 이에 한정되지는 않는다. 또한, 일 구체예에 따르면, 상기 2가 양이온은 상기 DNA 중합 효소의 활성을 향상시켜주는 것으로, Mg2 +, Mn2 +, Ca2 + 및 Zn2 +로 이루어진 군으로부터 선택될 수 있으나, 이에 한정되지는 않는다.
이후, 상기 방법은 상기 복합체 중 단일 가닥 결합 단백질을 변성시키는 단계를 포함할 수 있다.
상기 단일 가닥 결합 단백질을 변성시키는 방법은 일반적으로 널리 알려진 단백질을 변성시키는 방법에 의할 수 있다. 그러나, 상기 단백질의 변성은 표적 핵산을 증폭하기 위한 혼합액 내에 포함되어 있는 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질 복합체 중에서 단일 가닥 결합 단백질만을 특이적으로 변성시킬 수 있어야 한다. 따라서, 내열성 Taq DNA 중합 효소를 사용하는 일반적인 PCR 방법에 의한 경우라면, 상기 변성은 예를 들어, 90℃ 이상의 고온 환경에서 30초 내지 1분 동안 방치함으로서, 상기 단일 가닥 결합 단백질을 변성시킬 수 있다. 그 외에도, 상기 혼합액 내의 염의 농도, pH를 변화시킴으로서 상기 단일 가닥 결합 단백질을 변성시킬 수 있다.
마지막으로, 상기 방법은 DNA 중합 반응에 의해 표적 핵산의 증폭 산물을 생성하는 단계를 포함할 수 있다.
상기 표적 핵산의 증폭 산물의 생성은 일반적으로 널리 알려진 다양한 PCR 응용 기법의 미리 설정된 프로토콜에 따를 수 있다. 상기 PCR의 응용 기법은 nested PCR, asymmetric PCR, quantitative PCR, overlap-estension PCR 등이 있으며, RNA의 증폭 경우에도 널리 알려진 reverse transcription PCR의 프로토콜을 적용할 수 있다. 또한, 상기 방법은 기타 PCR 이외의 다른 변온 증폭 방법에도 사용될 수 있으며, 예를 들어, 리가제 연쇄 반응(ligase chain reaction), 전사 증폭법, 자립형 서열 복제법, 표적 폴리뉴클레오티드 서열의 선택적 증폭법, 핵산계 서열 증폭법(NABSA), 회전환 증폭법(rolling circle amplification), 다중 분리 증폭법(multiple displacement amplification) 또는 원-대-원 증폭법(circle-to-circle amplification)의 방법으로 표적 핵산의 증폭 산물을 획득할 수 있다. 상기와 같은 증폭 방법은 상기 증폭 방법에 적절하도록 당업계에 공지된 조건에서 이루어질 수 있으나, 일반적으로, 상온에서 이루어질 수 있다.
일 구체예에 따른 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질을 접촉시키는 단계를 포함하는 핵산 증폭 방법에 의하면, 더욱 효율적으로 표적 핵산의 증폭 산물을 획득할 수 있다.
도 1은 일 구체예에 따라 g5p 단백질을 전처리한 후, PCR을 수행하는 방법을 나타내는 개략도이다.
이하 본 발명의 하나 이상의 구체예를 실시예를 통하여 보다 상세하게 설명한다. 그러나, 이들 실시예는 본 발명의 하나 이상의 구체예를 예시적으로 설명하기 위한 것으로 본 발명의 범위가 이들 실시예에 한정되는 것은 아니다.
실시예
1:
g5p
단백질을 이용한 핵산 증폭 실험
실험 방법
Tris 완충액(pH 7.0)에 표적 핵산을 증폭하기 위한 정방향 프라이머(서열 번호 1) 및 역방향 프라이머(서열 번호 2)를 g5p 단백질과 혼합한 다음, 상온에서 1분 동안 반응시켰다. 프라이머 및 g5p 단백질의 농도는 각각 5 nM 및 300 nM가 되도록 하였다. 이후, 1 ng의 주형 DNA, 10 mM의 dNTP, 10 mM의 MgCl2 및 Taq 중합 효소(Promega)를 포함하는 50 ul의 핵산 증폭 반응 혼합액에 상기 반응시킨 프라이머-g5p 단백질 복합체를 첨가하고, 95℃에서 30초 동안 방치하여 g5p 단백질이 변성되도록 하였다. 핵산 증폭은 Mastercycler system(Eppendorf)를 사용하여 일반적인 PCR 프로토콜에 따라 수행하였으며, 그 조건은 다음과 같다: 95 ℃에서 5분; 95℃에서 20초, 58℃에서 30초, 72℃에서 1분 동안 30회 반복; 72℃에서 5분; 4℃로 냉각. 이후, 상기 반응으로부터 얻어진 PCR 산물을 전기 영동을 통해 확인하였다.
Claims (10)
- 증폭하고자 하는 표적 핵산에 실질적으로 상보적인 염기 서열을 포함하는 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질을 접촉시키는 단계;
상기 접촉을 통해 생성된 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질 복합체를 표적 핵산을 증폭하기 위한 혼합액에 첨가시키는 단계;
상기 복합체 중 단일 가닥 결합 단백질을 변성시키는 단계; 및
DNA 중합 반응에 의해 표적 핵산의 증폭 산물을 생성하는 단계를 포함하는 표적 핵산의 증폭 방법. - 제1항에 있어서, 상기 단일 가닥의 폴리뉴클레오티드는 프라이머, 프로브 또는 이들의 조합으로 이루어진 군으로부터 선택되는 것인 방법.
- 제1항 또는 제2항에 있어서, 상기 단일 가닥의 폴리뉴클레오티드는 10 bp 내지 300 bp의 길이를 갖는 것인 방법.
- 제1항에 있어서, 상기 단일 가닥 결합 단백질은 g5p, g5p의 돌연변이체 및 그의 조합으로 이루어진 군으로부터 선택되는 것인 방법.
- 제1항에 있어서, 상기 접촉시키는 단계에서, 상기 단일 가닥의 폴리뉴클레오티드 및 단일 가닥 결합 단백질의 농도비는 1:1 내지 1:10인 것인 방법.
- 제1항에 있어서, 상기 접촉시키는 단계는 4℃ 내지 40℃의 온도 조건에서 수행하는 것인 방법.
- 제1항에 있어서, 상기 혼합액은 dNTP, 주형 폴리뉴클레오티드, DNA 중합 효소 및 2가 양이온을 포함하는 것인 방법.
- 제7항에 있어서, 상기 DNA 중합 효소는 클레나우 절편, Taq DNA 중합 효소, 재조합 Taq DNA 중합 효소, T7 DNA 중합 효소 및 T4 DNA 중합 효소로 이루어진 군으로부터 선택되는 것인 방법.
- 제7항에 있어서, 상기 2가 양이온은 Mg2 +, Mn2 +, Ca2 + 및 Zn2 +로 이루어진 군으로부터 선택되는 것인 방법.
