Description

標的ゲノム改変は、疾患を処置するための非常に大きな可能性を有する。標的部位でのDNAの改変または部位特異的な導入遺伝子組込みは、より有効な遺伝子治療アプローチを提供しうる。しかし、現在のゲノム工学アプローチは、非常に低い修復または編集の効率を提供し、有害なまたは望ましくないDNA配列および成果を持ち込む可能性を有する。

本発明は、ドナーDNAとDNA消化剤とをトランスフェクションにより細胞にトランスフェクトすることによって、標的ゲノムDNA配列を改変するための方法を提供する。「DNA消化剤」という用語は、核酸のヌクレオチドサブユニット間の結合(すなわち、ホスホジエステル結合)を切断することが可能な作用物質を指す。具体的な態様において、DNA消化剤は、RNA上にコードされている。他の態様において、DNA消化剤は、タンパク質、酵素、または酵素活性を有する小分子模倣体である。一部の態様において、DNA消化剤は、DNA上にコードされている。具体的な態様において、DNA消化剤は、DNAプラスミド上にコードされている。一部の態様において、DNA消化剤とドナーDNAとは、同じプラスミド上にコードされている。

本明細書に記載する方法は、細胞のトランスフェクションの前に細胞を活性化組成物と接触させることに関する。細胞は、当技術分野において公知であり、かつ/または本明細書に記載する方法に従って活性化され得る。例えば、T細胞は、以下によって活性化され得る。
特定の態様において、本明細書に記載する方法により作製される細胞および細胞株は、ひとたびゲノムDNAを改変されると治療的効果を提供するものである。初代細胞は、本明細書に記載する方法により単離、改変され得、処置される対象中への再導入のためにエクスビボで使用され得る。適切な初代細胞は、末梢血単核細胞(PBMC)、末梢血リンパ球(PBL)、および非限定的なCD4+T細胞またはCD8+T細胞などの他の血液細胞のサブセットを含む。他の適切な初代細胞は、骨髄またはリンパ系前駆細胞などの前駆細胞を含む。適切な細胞はまた、例として胚性幹細胞、人工多能性幹細胞、造血幹細胞、神経幹細胞、間葉系幹細胞、筋肉幹細胞、および皮膚幹細胞などの幹細胞を含む。例えば、iPSCは、関連する公知の遺伝子変異に苦しむ患者からエクスビボで誘導することができ、この変異は、本明細書に記載する方法を使用して、野生型対立遺伝子に改変することができる。改変iPSCは次に、ドーパミン作動性ニューロンに分化させて、患者に再移植されることができる。別のエクスビボ治療的適用において、造血幹細胞は、公知の遺伝子変異に苦しむ患者から単離することができ、それを、次に、遺伝子変異を修正するために改変することができる。HSCは次に、治療的効果のために患者に戻して投与されることができるか、または患者への投与前に、より成熟した造血細胞に培養物中で分化させることができる。
トランスフェクションは、核酸を細胞中に計画的に導入するプロセスである。特定の態様において、トランスフェクションは非ウイルス性であり、これは、プラスミドバックグラウンドにおいて使用される配列が非ウイルス性であり、DNAがウイルス機構を通して細胞に入らないことを示す。動物細胞のトランスフェクションは、典型的に、物質の取り込みを可能にする一過性の孔または「穴」を細胞膜に開けることを含む。トランスフェクションは、当技術分野において公知であり、かつ以下に記載する方法を用いて行うことができる。
2.エレクトロポレーション
特定の態様は、宿主細胞中への1つまたは複数の核酸分子の侵入を促進するための、エレクトロポレーションの使用を含む。
細胞スクイージングは、細胞膜の穏やかなスクイージングにより細胞中への分子の送達を可能にするトランスフェクション方法である。これは、細胞内送達のためのハイスループットの無ベクターマイクロ流体プラットフォームである。これは、外因性物質または電場に依拠しない。
化学物質ベースのトランスフェクションは、いくつかの種類に分けることができる:シクロデキストリン、ポリマー、リポソーム、またはナノ粒子(化学物質またはウイルスによる官能化を伴うかまたは伴わない)。
トランスフェクションの直接アプローチは、DNAを不活性固体(一般的には金)のナノ粒子に連結させ、次に標的細胞の核中に直接「撃つ」遺伝子銃である。
以下の実施例は、本発明の好ましい態様を実証するために含まれる。以下に続く実施例において開示する技法は、本発明の実施において十分に機能することが本発明者により発見された技法を代表し、従って、その実施のための好ましい様式を構成すると考えることができることが、当業者により理解されるはずである。しかし、当業者は、本開示に照らして、多くの変更が、本発明の精神および範囲から逸脱することなく、開示する具体的な態様においてなされ、依然として同様または類似の結果を得ることができることを理解するはずである。
治療可能性のため、細胞ゲノムDNAにおける効率的な導入遺伝子の標的組込みについては高い需要がある。導入遺伝子の標的組込みは、治療可能性に加えて、タンパク質産生(例えば、抗体産生)への適用可能性を有する。導入遺伝子の標的組込みのために、導入遺伝子は、典型的には、初代細胞、幹細胞、造血細胞、または免疫細胞などの特定の細胞において毒性を有し得る、大きなDNA片またはプラスミド上で送達される。従って、治療上関連する導入遺伝子の標的組込みのために、方法は、治療上関連する細胞の標的ゲノムDNAにおいて高い組込み効率および特異性を提供しなければならない。
であった。Cas9テンプレートは、Cas9プラスミドのエンドヌクレアーゼ直線化(Xhol 1)により得た。mRNAを次に、mMESSAGE mMACHINE T7 ULTRA Kit(Ambionから商業的に入手可能)により作製した。使用したドナーDNAは、GFPを含むプラスミドDNAであった。
図1は、エレクトロポレーションによるトランスフェクション後1、5、および12日目に、細胞の27%、32%、および37%においてGFPが発現していることを示す。期待されたとおり、エレクトロポレーションを受けていない細胞(-EP)においては有意なGFP発現が見られなかったが、標的組込みを付与するガイドRNAおよびCas9を含まなかったトランスフェクションにおいて、35%の細胞がGFPを発現した。しかし、この発現は一過性であり、5日および12日のその後の試験された時点では、そのような有意な量のGFP発現は見られなかった。CRISPRシステムをトランスフェクトされた細胞のみが、1日を過ぎた時点で有意なレベルのGFP発現を保持していた(図1)。これは、CRISPRシステムを用いてPGK-eGFP-PolyAプラスミドをK562細胞のAAVS1部位中に標的化した追加の実験において、さらに確認された。図14に示すとおり、標的組込み(+CRISPR)により、トランスフェクション後少なくとも29日目の時点でGFPの安定な発現が可能になる(図14、第2列および第4列)。
GFP導入遺伝子(PGK-eGFP-PolyA)の標的組込みを、線維芽細胞中に組み込むことができるかどうかを試験するために、ヒト線維芽細胞にGFPプラスミドDNA(PGK-eGFP-PolyA)を、CRISPRシステムを伴って(+Cas0/gRNA)または伴わずに(-Cas9/gRNA)エレクトロポレーションした。匹敵するレベルのGFP発現が、トランスフェクション後15日目まで2つの実験において見られたが、CRISPRシステムをトランスフェクトした細胞のみが、トランスフェクション後23および26日目に有意なGFP発現を保持していた(図12)。
図2に示すとおり、ヒトT細胞は、プラスミドDNAのトランスフェクション後に低下した生存率(図2A)、低下した増殖(図2B)、および低下したGFP発現(図2C)を示した。しかし、これらの負の効果は、mRNA-GFPをトランスフェクトされた細胞において克服され、プラスミドDNAが毒性の源であったことが示唆された。
Claims (10)
- 以下の工程を含む、T細胞またはNK細胞における標的ゲノムDNA領域の部位特異的な配列改変のための方法、ただし、ヒト体内で行われる方法を除く:
該T細胞またはNK細胞を抗CD3抗体および抗CD28抗体を含む活性化組成物と接触させる工程;および
該細胞に、非ウイルス性トランスフェクション組成物を、該細胞を該活性化組成物と接触させた後24時間から48時間の期間に、トランスフェクトする工程であって、
該細胞のトランスフェクションが、エレクトロポレーションまたはフローエレクトロポレーションデバイスを用いるフローエレクトロポレーションを含み、
該トランスフェクション組成物が、(a)ドナーDNAまたはプラスミドと(b)1つまたは複数のRNAにコードされているDNA消化剤とを含み、
該ドナーDNAまたはプラスミドが、
(i)該標的ゲノムDNA領域に相同な核酸配列を含む相同領域と;
(ii)配列改変領域と
を含み;かつ
ゲノムDNA配列が、該標的ゲノムDNA領域において特異的に改変される、工程。 - 前記DNA消化剤がCas9を含み、前記トランスフェクション組成物が(c) ガイドRNAをさらに含む、請求項1に記載の方法。
- 前記ドナーDNAまたはプラスミドが導入遺伝子を含む、またはオリゴもしくは一本鎖オリゴである、請求項1または2に記載の方法。
- 前記トランスフェクション組成物中の前記ドナーDNAまたはプラスミドの濃度が10〜500μg/mLである、請求項1〜3のいずれか一項に記載の方法。
- 標的ゲノムDNA配列が疾患関連遺伝子を含む、ならびに/または
前記ドナーDNAもしくはプラスミドが疾患関連遺伝子を含む、ならびに/または
前記ドナーDNAもしくはプラスミドがキメラ抗原受容体(CAR)をコードする核酸配列を含む、ならびに/または
前記ドナーDNAもしくはプラスミドがキメラ抗原受容体(CAR)をコードする核酸配列を含み、かつ、前記ドナーDNAもしくはプラスミドの配列改変領域がCARをコードする核酸配列を含む、
請求項1〜4のいずれか一項に記載の方法。 - 前記ドナーDNAまたはプラスミドが、少なくとも10個の核酸、少なくとも20個の核酸、または少なくとも30個の核酸の相同配列を含む相同領域を含む、請求項1〜5のいずれか一項に記載の方法。
- 前記DNA配列改変が、1つまたは複数の終止コドンであり、
前記配列改変によって、前記ゲノム配列の1塩基対または複数の塩基対が変化する、
前記配列改変によって、前記ゲノム配列の1塩基対または複数の塩基対が付加される、
前記配列改変によって、前記ゲノム配列の1塩基対または複数の塩基対が欠失する、または
前記DNA配列改変が、導入遺伝子の部位特異的な標的組込みである、
請求項1〜6のいずれか一項に記載の方法。 - (i)前記DNA配列改変を有するクローン細胞を作製するために、および/または
(ii)大規模製造のために、および/または
(iii)1 L超の容積でまたは3 Lもしくはそれ以上の容積で、
単離および選択されたクローン細胞を増殖させる工程をさらに含む、
請求項1〜7のいずれか一項に記載の方法。 - 前記細胞を前記配列改変についてスクリーニングする工程をさらに含む、および/または
トランスフェクトされた細胞を凍結させる工程をさらに含む、および/または
以前に凍結させたトランスフェクトされた細胞を増殖させる工程をさらに含む、
請求項1〜8のいずれか一項に記載の方法。 - 以下の工程を含む、標的ゲノムDNA配列のゲノムDNA配列改変を含む安定なT細胞またはNK細胞株を作製するための方法、ただし、ヒト体内で行われる方法を除く:
該細胞を抗CD3抗体および抗CD28抗体を含む活性化組成物と接触させる工程;

該トランスフェクション組成物が、(a)ドナーDNAと(b)DNA消化剤とを含み、
該ドナーDNAが、

(ii)配列改変領域と
を含む、工程;
トランスフェクトされた細胞を、該標的ゲノムDNA領域における該ゲノムDNA配列改変についてスクリーニングする工程;
クローン細胞を得るために、スクリーニングしたトランスフェクトされた細胞を限界希釈により単離する工程;および
該ゲノムDNA配列改変を含む安定な細胞株を作製するために、単離したトランスフェクトされた細胞を増殖させる工程。
