図1は、本明細書中に記載されるmPCR法の例を示している。メチル化されていない鋳型を分解するがメチル化された対立遺伝子を保持する、HpaII iなどのメチル化感受性DNaseを含む反応混合物、またはメチル化感受性酵素を含まないコントロール混合物でサンプルDNAが処理される。サンプルDNAの各部分は、GC外部参照標準の存在下においてPCRに供される。そのPCRはさらに、200を超えるCGGリピートを有する対立遺伝子を増幅することができる。HpaII部分およびコントロール部分についてのプライマーは、異なる標識(例えば、FAMおよびHEX)を有する。次いで、PCR産物が、プールされ、キャピラリー電気泳動によって分析される。CEにおけるアンプリコンのシグナルの喪失は、HpaII部位において消化されたこと、およびメチル化されていなかったことを示すのに対し、シグナルの保持は、対応する対立遺伝子がメチル化されていたことを示す。対立遺伝子ごとのメチル化の割合は、HpaIIで消化された所与の対立遺伝子についてのアンプリコンの収量と、対応する消化されていない対立遺伝子についてのアンプリコンの収量との比から決定される。この比は、GC外部参照標準のシグナルに対して正規化される。
A.臨床上のおよび細胞株のDNAサンプル
血液サンプル由来のgDNAは、M.I.N.D.Institute Clinicで診察された被験体から、Institutional Review Boardの承認後に得た(Filipovic−Sadicら、Clin Chem 2010;56:399−408)。細胞株DNAサンプルは、Coriell Cell Repositories(CCR,Coriell Institute for Medical Research,Camden,NJ)から入手した。臨床上のおよび細胞株のDNAサンプルを、PCRの前に、10mM Tris、0.5mM EDTA,pH8.8中に20ng/μLに希釈した。
各サンプルからの40ngのgDNAの2つのアリコートを、メチル化評価のために、AmplideX(商標) Methylation PCR試薬(Asuragen,Inc.,Austin,Texas)を用いて調製する。制限酵素は、New England Biolabs製である。一方のDNAアリコートを、消化緩衝液およびメチル化感受性酵素(別段述べられない限り、HpaII)と混合し、第2のアリコートを、消化緩衝液およびSau3AIまたはEcoRIなどのコントロール酵素と混合する。これらの制限酵素は、0.15U/μlという最終濃度で反応混合物中に存在する。各反応物中の緩衝液の成分の最終濃度の例を表1に示す(酵素貯蔵緩衝液からの試薬の寄与は含まない)。
5’−X−(CGGリピート領域)−Y−3’
断りのない限り、3130xl Genetic Analyzer(Applied Biosystems Inc.,ABI,Foster City,CA)がこの実験のために使用される。合計2μLの未精製PCR産物(HEX標識産物およびFAM標識産物からの各々1μL)を、11μLのHI−DI Formamide(登録商標)(ABI)および2μLのROX 1000 Size Ladder(Asuragen)と混合し、95℃で2分間熱変性し、分析のためにCEシステムに移す。断りのない限り、注入は、2.5kVでの20秒間の注入および15kVでの40分間のランを用いる標準的なフラグメントサイジング条件(36cm,POP7)に従う。断りのある場合、ABI3500xL CE(50cm,POP7)を使用する。POP7ポリマーの分解能の限界のために、>250のCGGリピートを有するすべてのFMR1アンプリコンが、CEにおいて同様の移動度を有する。
Gene Mapper 4.0(3500xLデータの場合は4.1)またはPeakScanner V1.0ソフトウェア(ABI)を用いて、電気泳動図を分析する。塩基対サイズからCGGリピート数への変換は、20、29、31、54および119個のCGGリピートを有する鋳型から生成されたコントロールアンプリコンに対する線形回帰によって決定される(Filipovic−Sadic,2010)。各ピークに対するピークサイズは、(Sizei−230.3/2.975)を用いてCGGリピート長に変換される。
80個の臨床サンプルのSB分析が、Tassoneら、J Mol Diagn 2008;10:43−9に記載されているように行われる。細胞株DNAは、EcoRIおよびEagI(NEB)を用いてSBのために調製される。SBイメージは、分類によって(categorically)評価され(メチル化されていない対立遺伝子、部分的にメチル化された対立遺伝子、および完全にメチル化された対立遺伝子)、各サンプルにおけるメチル化のパーセントは、Tassone,2008に記載されているように決定される。
2色mPCRワークフローの精度を評価するために、30個のCGGリピートおよび既知のメチル化割合を含む規定の8つの分析標準のセットを開発した。メチル化されたおよびメチル化されていないDNAコントロールを、標準的な手順(Sambrook J,Fritsch EF,Maniatis T.Molecular Cloning:A Laboratory Manual.2nd ed.Cold Spring Harbor,NY:CSHL Press,1989)に従ってpBR322にクローニングされた30CGGリピート対立遺伝子のPCR産物から調製した。その30CGG標準を、HpaIIメチルトランスフェラーゼ(New England Biolabs,NEB,Ipswich,MA)でメチル化し、HindIII(NEB)で線形化した。
男性と女性の両方のサンプル由来の、正常、前変異および完全変異の対立遺伝子を含む8つの商業的に入手可能な細胞株DNA鋳型を用いて、mPCRを評価した。サンプルを、消化混合物AにおけるHpaII消化(コントロール反応物の場合は消化混合物AにおけるSau3A1)、40−CGG−Controlの存在下における25サイクルのPCR、および実施例2に記載したようなCEに供した。対立遺伝子のサイズおよびメチル化状態についてのmPCRおよびSB分析の結果を表3に要約する。
臨床的に関連する対立遺伝子のサイズおよびメチル化状態の全範囲を表しており、対立遺伝子のサイズについて以前に評価されたものと同じセット(Filipovic−Sadic,2010)から選択される、80個の臨床検体のセットを用いて、FMR1 mPCRアッセイを評価した。実験は、実施例4に記載したように行った。メチル化状態は、SB(Tassone,2008)によっても決定した。CGGリピート長、メチル化パーセントおよびSBデータとの比較を、各臨床サンプルについて表にまとめ(表4)、要約した(表5)。表4において、mPCRを用いて検出された対立遺伝子は、SBの分解能の限界とマッチするようにグループ化された。完全変異対立遺伝子を有するサンプルは、灰色で影を付けられ、太字のものは、図5および6に示されている。各図において、「Ctrl」と表示されているピークは、40−CGG−Controlを示している。

代表的な完全変異サンプルに対する電気泳動図および該当するSBイメージを図5に示す。以前に記載されたように(Filipovic−Sadic,2010)、これらの実験において使用されたCEの設定では、アンプリコンの差次的な分解は<250CGGを有するものに限定され、ゆえに、より大きなリピート伸長の増幅産物は、共に移動するが、広範なカテゴリーの完全変異に対する全体的なメチル化のパーセンテージは、下記のデータによって支持されるように正確に評価された。例えば、男性の完全変異サンプル♯88(図5A)において、伸長した対立遺伝子が、SBのメチル化された領域において主に検出され、メチル化されていない領域では微弱な生成物(約10〜20%シグナル)が検出された。mPCRは、SBの結果と一致して、このサンプルに対して82%のメチル化を明らかにした。さらに、女性の完全変異サンプル♯117に対してSBを用いたとき、正常対立遺伝子に対する部分的なメチル化および伸長した対立遺伝子に対する完全なメチル化が観察された(図5B)。そのmPCRの結果はまた、30CGG対立遺伝子の部分的な(44%)メチル化および伸長された対立遺伝子の完全な(104%)メチル化を示唆した。
4つの代表的な女性の前変異サンプルに対する電気泳動図および該当するSBイメージを図6に示す。各サンプルの特徴的な特徴は、より長い対立遺伝子、すなわち53および54〜56CGG、70および71〜75CGG、90および92〜101CGGならびに107および109〜125CGGについての2つの群のリピートサイズの検出だった(それぞれ図6A〜D)。消化およびFAM標識プライマーを用いた増幅の後、各モザイクサンプル内のより短いCGGリピート長だけが検出された。そのサイズのモザイク現象は、特徴的な女性サンプルのHpaIIで処理されたFAMチャネルで観察されず、対応するリピート長の試験された11個のいずれの男性前変異対立遺伝子のPCRの後でも観察されなかったなかったので、このパターンは、ポリメラーゼの「スタッタリング(stuttering)」のアーチファクトではなかったとみられる。各場合において、前変異対立遺伝子のより伸長したCGGリピートは、完全にメチル化されていなかった。この前述のモザイク現象および偏ったメチル化パターンは、試験されたコホート内の84%(19個のうちの16個)の女性前変異サンプルにおいて同定された。対照的に、SBの分解能の限界のために、ただ1つの検出可能な前変異バンドしか得られなかったので、このレベルの生物学的詳細については不明瞭だった。さらに、観察された偏ったモザイク現象は、メチル化されたHpaII部位の分析に特異的というわけではなかった。具体的には、HpaIIではなくEagIを用いてもmPCR分析を行った。コントロール反応のために、消化混合物BにおいてEcoRIを使用した。EagI分析では、約−12.8CGGリピートの相対保持時間で移動するCGGコントロールを使用し、そのコントロールは、プラスミドベースの40−CGG−Controlの代わりにPCRアンプリコンから得た。さらに、EagI認識部位がアンプリコン内に存在するようにPCRプライマーを選択した。鋳型をHpaIIではなくEagIで処理し、EagIメチル化部位の評価を可能にするmPCR法の変法を用いて分析したとき、同じパターンが観察された(図9;「Ref」とは、HpaIIサンプルでは40−CGG−Control、およびEagIサンプルでは−12.8GCCコントロールのことを指す)。
mPCR法の汎用性を証明するために、選択された臨床サンプルを、EagIおよびNruIならびにHpaII酵素を用いて分析した。実験は、概して、実施例2に記載されているように行い、サンプルを、消化混合物BにおいてEagIまたはNruIで2時間処理し、コントロールサンプルを、消化混合物BにおいてEcoRIで2時間処理した。非プラスミド−12.8CGG標準をEagI実験のために使用し、非プラスミド−41CGG標準をNruIサンプルとともに使用した。EagIおよびNruI実験用のPCRプライマーを、アンプリコンが適切な酵素についての認識部位を含むように選択した。HpaII実験は、実施例4に記載したように行った。表6は、これらの実験の結果を比較している。様々な酵素を用いたときの結果は、メチル化された対立遺伝子に対してメチル化されていない対立遺伝子を、ならびにメチル化されていない、部分的にメチル化されたおよび完全にメチル化された対立遺伝子を区別した。
Coriell Cell Repository由来の6つのサンプルのメチル化状態を、生物学的FMR1対立遺伝子の検出範囲外の相対保持時間を有する0−CGG−Controlを用いて評価した。実施例2に記載したように、消化混合物C中のHpaIIまたはSau3A1(コントロール)、および27サイクルのPCRを用いて実験を行った。表7に示されるように、参照標準の選択によって、2%メチル化から定量的にメチル化されたものまでのメチル化状態の範囲におけるメチル化データの解釈は変化しなかった。結果を、実施例4に記載したような40−CGG−Controlを用いてもたらされた結果と比較した。
本明細書中に記載される方法は、コントロール反応物中でのエンドヌクレアーゼの使用を含み得、これは、大きなゲノムDNAをFMR1遺伝子座の増幅領域外で切断し、メチル化感受性消化反応におけるDNA鋳型と同等にDNA鋳型のサイズを減少させ、したがって、PCR増幅にとって同等に好ましくなる。
メチル化状態を特徴づけるための代替のワークフローを図10に示す。このワークフローでは、ゲノムDNAサンプルを、消化コントロールおよびGC参照標準(この図ではCGG DNAコントロールと呼ばれている)と予め混合する。DNA混合物の各部分を、メチル化感受性ヌクレアーゼ(HpaII)またはコントロールヌクレアーゼ(HindIII−HF)による処理に供する。続いて、消化されたDNA混合物を、それぞれFAM標識プライマー(HindIII−HF反応)またはHEX標識プライマー(HpaII反応)を用いるPCR増幅に供する。次いで、PCR産物をプールし、キャピラリー電気泳動によって分析する。
実施例9の代替のワークフローに従ったmPCRを、男性と女性の両方のサンプル由来の正常、前変異および完全変異の対立遺伝子を含む商業的に入手可能な4つの細胞株DNA鋳型(Coriell Institute for Medical Research)を用いて評価した。各サンプルを、配列番号50およびGC参照標準を含む消化コントロールと予め混合し、ここで、A、BおよびC配列は、それぞれ配列番号17、48および39を含んだ。消化コントロールおよびGC参照標準を加えた後、サンプルを2つの部分に分けた。そのサンプルの一方をHpaII消化に供し、他方をコントロール反応物としてHindIII−HF消化に供した。次いで、実施例9におけるような標識プライマーを使用し、その2つの部分の各々を用いて、25〜27サイクルのPCR増幅を行い、産物をCEで分離した。同じ細胞株由来のDNAを、SBでも分析した。mPCRおよびSBからの対立遺伝子のサイズおよびメチル化状態に対する結果を、表9に要約する。対応するSBデータとともに4つのサンプルの電気泳動図を図11A〜11Dに示す。各図において、上のパネルは、コントロールとしてHindIII−HFで処理されたサンプルの部分を示しており、下のパネルは、HpaIIで消化された同じサンプルを示している。各図は、mPCRによって決定されたメチル化パーセンテージも含んでいる。
実施例9に係る代替のワークフローに従ったmPCRアッセイを、ある範囲の臨床的に関連する対立遺伝子のサイズおよびメチル化状態を表している12個の臨床検体のセットを用いてさらに評価した。実施例10に記載したように実験を行った。mPCRからの対立遺伝子のサイズおよびメチル化状態に対する結果ならびにSBとの比較を表10に要約する。表10中の*でマークされたサンプルの電気泳動図は、対応するSBデータとともに図12A〜12Gに提供されている。
Claims (20)
- DNAサンプル中のFMR遺伝子座を特徴づける方法であって:
a)該サンプルの第1部分をメチル化感受性DNaseと接触させる工程;
b)該サンプルにGC参照標準を加える工程であって、該参照標準は、少なくとも75%のGC含量を有し、かつキャピラリー電気泳動によって測定される、20未満のCGGリピートの相対保持時間または175〜225のCGGリピートの相対保持時間を有する、工程;
c)該サンプルの該第1部分および第2部分であって、各々が該GC参照標準を含む、該第1部分および第2部分を、DNA増幅反応に供する工程であって、各部分において増幅されたDNAは、異なる標識で標識される、工程;および
d)該サンプルの該第1部分および該第2部分からの該増幅されたDNAを分析することにより、該FMR遺伝子座のメチル化状態を特徴づける工程であって、工程(d)は、キャピラリー電気泳動(CE)を含む、工程
を包含する、方法。 - 前記GC参照標準が、前記メチル化感受性DNaseについての認識部位を欠いている、請求項1に記載の方法。
- 前記第1部分および前記第2部分からの前記増幅されたDNAが、単回のCEランにおいて分析される、請求項1に記載の方法。
- 前記GC参照標準が、天然に存在するFMR対立遺伝子と重複しないCE移動時間を有する、請求項1に記載の方法。
- 前記GC参照標準が、20未満のCGGリピートの相対保持時間を有する、請求項1に記載の方法。
- 前記GC参照標準が、0のCGGリピートの相対保持時間を有する、請求項1に記載の方法。
- 前記GC参照標準が、175〜225のCGGリピートの相対保持時間を有する、請求項1に記載の方法。
- 前記メチル化感受性DNaseが、HpaII、EagIまたはNruIから選択される、請求項1に記載の方法。
- 前記増幅反応が、少なくとも200のCGGリピートを増幅することができる、請求項1に記載の方法。
- 前記増幅反応が、1を超えるGC/AT比を有するdNTP混合物を含む、請求項9に記載の方法。
- 前記GC/AT比が、2.5〜10である、請求項10に記載の方法。
- 前記FMR遺伝子座が、FMR1遺伝子座である、請求項1に記載の方法。
- 前記GC参照標準が、前記第1部分を前記DNaseと接触させた後に前記サンプルに加えられる、請求項1に記載の方法。
