表1から選択されたアミノ酸配列と少なくとも90%同一であるグルコース調節ペプチド(GP)を含む単離した融合タンパク質であって、前記グルコース調節ペプチドは少なくとも約200アミノ酸残基の伸張組換えポリペプチド(XTEN)に結合しており、そして該XTENが、
(a)該XTEN配列が、表3から選択された同等の長さのアミノ酸配列と少なくとも90%の配列同一性を示す、少なくとも約200の連続したアミノ酸を含み;
(b)−9又はそれを超えるスコアに基づくTEPITOPEアルゴリズムによってXTEN配列中にあるエピトープの予測を行った場合に、該XTEN配列は予測されるT細胞エピトープを含まず;
(c)10未満の部分列スコアを有し;及び
(d)グリシン(G)、アラニン(A)、セリン(S)、トレオニン(T)、グルタミン酸(E)及びプロリン(P)残基の総和が、XTENの全アミノ酸残基の約90%より多くを構成することを特徴とする、
単離した融合タンパク質。

実施例1:XTEN_AD36モチーフセグメントの構築

XTEN_AE36を順次二量体化し、AE72、144、288、576及び864にすることにより、XTEN_AE864を構築した。37種類の異なるXTEN_AE36セグメントから、XTEN_AE72セグメントのコレクションを構築した。37種類の異なる36−アミノ酸セグメントの全てを含む大腸菌培養を混合し、そしてプラスミドを単離した。このプラスミドプールをBsaI/NcoIで消化し、挿入断片となる短い断片を生成した。同じプラスミドプールをBbsI/NcoIで消化し、ベクターとしての長い断片を生成した。挿入断片及びベクター断片を倍の長さになるようにライゲーションし、ライゲーション混合物を用いてBL21Gold(DE3)細胞を形質転換し、そしてXTEN_AE72のコロニーを得た。
37種類の異なるXTEN_AE36セグメント、44種類のXTEN_AF36セグメント、及び44種類のXTEN_AG36セグメントを出発材料として、XTEN_AM144セグメントのコレクションを構築した。
LCW0462ライブラリー全体を実施例6に記載したように二量体化し、XTEN_AM288クローンのライブラリーを得て、これをLCW0463と命名した。LCW0463ライブラリー由来の1512の単離体を実施例6に記載したプロトコールを用いてスクリーニングした。176の多く発現しているクローンについて配列決定を行い、40の好ましいXTEN_AM288セグメントを、288アミノ酸残基を有する、複数のXTENセグメントを含む多機能タンパク質の構築のために選択した。
XTEN_AM144セグメントのLCW0462ライブラリー由来のセグメントとXTEN_AM288セグメントのLCW0463ライブラリー由来のセグメントとを再び組み合わせることにより、XTEN_AM432セグメントのライブラリーを生成した。この新しい、XTEN_AM432セグメントのライブラリーをLCW0464と命名した。LCW0462及びLCW0463をそれぞれ含む培養した大腸菌から、プラスミドを単離した。LCW0464由来の1512の単離体を、実施例6に記載したプロトコールを用いてスクリーニングした。発現の高い176のクローンについて配列決定を行い、39の好ましいXTEN_AM432セグメントを、より長いXTENの構築、及び432アミノ酸残基を有する複数のXTENセグメントを含む多機能タンパク質の構築のために選択した。
stufferセグメントを除去するためにstufferベクターpCW0359をBsaI及びKpnIで消化し、生じたベクター断片をアガロースゲル精製によって単離した。

複数回、連続して二量体化を行うことにより、実施例1に挙げたXTEN_AD36のセグメントを出発材料として、XTEN_AD864配列のコレクションを構築した。これらの配列を実施例5に記載したように組み合わせた。XTEN_AD864由来の複数の単離体を評価し、生理学的な条件下で高く発現し、非常に良い溶解度を示すクローンを見いだした。1種類のXTEN_AD576の中間構築物について配列決定を行った。このクローンをカニクイザルを用いたPK実験において評価し、半減期が約20時間であることを測定した。
複数回、連続して二量体化を行うことにより、実施例3に挙げたXTEN_AF36のセグメントを出発材料として、XTEN_AF864配列のコレクションを構築した。これらの配列を実施例5に記載したように組み合わせた。XTEN_AF864由来の複数の単離体を評価し、生理学的な条件下で高く発現し、非常に良い溶解度を示すクローンを見いだした。1種類のXTEN_AF540の中間構築物について配列決定を行った。このクローンをカニクイザルを用いたPK実験において評価し、半減期が約20時間であることを測定した。XTEN_AF864の完全長クローンの1つが非常に高い溶解度を有し、カニクイザルにおいて60時間を超える半減期を示した。シークエンスアイランドを含むXTEN_AF配列の二番目のセットを実施例9に記載したように組み合わせた。

この実施例では、XTEN融合が融合タンパク質のN末端にある融合タンパク質の発現を、ヘルパードメインなしで可能にするような翻訳の開始を促進するために、XTENタンパク質のN末端を最適化する工程について詳細に記載する。これまで、XTENをN末端に有するタンパク質の発現は低く、得られる値は本質的に、GFP蛍光アッセイにおいては検出できなかった(N末端CBDヘルパードメインを有するタンパク質の発現の<25%)。コドンレベルでの多様性を作出するために、7種類のアミノ酸配列を選択し、コドン多様性を有するものを準備した。異なるコドンを有し、12アミノ酸をコードする7対のオリゴヌクレオチドを設計し、アニーリングさせ、NdeI/BsaIで制限消化したstufferベクターpCW0551(Stuffer−XTEN_AM875−GFP)とライゲーションし、そして、7種類のライブラリーのコロニーを得るために、大腸菌BL21Gold(DE3)コンピテント細胞中に形質転換した。得られたクローンは、発現のスクリーニングにGFPの蛍光を用いることができるように、XTEN_AM875-GFPにN末端XTEN12merをインフレームで融合させた配列を有するものである。作出した7種類のライブラリーから個別のコロニーを選択し、深型の96ウェルプレートに入れた500μlのsuper broth培地中で飽和に達するまで一晩生育させた。理論的なライブラリーの多様性のおよそ1/2から1/3の数の範囲のコロニーを選択した(表15を参照のこと)。
この実施例では、XTEN融合が融合タンパク質のN末端にある融合タンパク質の発現を、ヘルパードメインなしで可能にするような翻訳の開始を促進するために、XTENタンパク質のN末端を最適化する工程について詳細に記載する。確立した、好ましい最初の2つのコドン(前記実施例を参照のこと)を含む配列の3番目及び4番目のコドンを、好ましいコドンを決定するために無作為化したLCW546、LCW547及びLCW552由来のクローンに基づく3種類のライブラリーの3番目及び4番目の残基を、これらの位置が可能な限り全てのXTENコドンの組み合わせを含むように変更した(図10を参照のこと)。各ライブラリーに可能な限り全てのXTENコドンが含まれるようにするため、3番目と4番目のコドンが異なり、12アミノ酸をコードする9対のオリゴヌクレオチドを設計し、アニーリングさせ、NdeI/BsaIで制限消化したstufferベクターpCW0551(Stuffer−XTEN_AM875−GFP)とライゲーションし、そして、LCW0569〜571の3種類のライブラリーのコロニーを得るために、大腸菌BL21Gold(DE3)コンピテント細胞中に形質転換した。24のXTENコドンを用いた場合、各ライブラリーの理論的な多様性は576のユニークなクローンとなる。作出した3種類のライブラリー由来の総和504の個別のコロニーを選択し、深型の96ウェルプレートに入れた500μlのsuper broth培地中で飽和に達するまで一晩生育させた。これにより、相対的なライブラリーの効率及び好ましい配列を把握するために必要なコロニーを十分にカバーできる。飽和した一晩培養を自動誘導培地を用いた新しい500μl培養中に播種し、これを26℃で一晩培養した。次に、含まれるレポーターであるGFPの量を決定するために、これらの発現培養を、蛍光プレートリーダーを用いてアッセイした(励起395nm、放射510nm)。スクリーニングから得られた最も良い75クローンについて配列決定を行い、レポーターであるGFPの発現対基準試料についての再試験を行った(図11を参照のこと)。52のコロニーから使用可能なシークエンスデータが得られ、これをその後の解析に用いた。ライブラリー毎に分類した結果は、LCW546が最も良いライブラリーであったことを示す。結果を表17に示す。驚くべきことに、基準であるCBDN末端のベースラインの測定値がたったの〜600AUであったのに対し、最も良いクローンのベースラインでの蛍光の測定値が〜900AUであったことを発見した。このことは、基準であるCBDN末端の発現とおよそ同じ発現レベルを有した前段階のライブラリーの最もよいクローン(実施例14)よりも、このライブラリーがおよそ33%改良されたことを示すものである。
この実施例では、XTEN融合が融合タンパク質のN末端にある融合タンパク質の発現を、ヘルパードメインなしで可能にするような翻訳の開始を促進するために、XTENタンパク質のN末端を最適化する工程について詳細に記載する。確立した、好ましい最初の2つのコドン(前記実施例を参照のこと)に加えて、選択した12の12mer配列(前記実施例を参照のこと)を一番N末端側に、その後に125の先に構築した36merセグメント(前記実施例を参照のこと)をコンビナトリアル手法を用いて組み合わせることにより、幅広い視点から、N末端について試験した。このことにより、XTENタンパク質のN末端に新規の48merを作出し、そして、N末端でのより長い配列の相互作用が、より長い配列の発現に及ぼす影響について評価することを可能にした(図12)。36merを組み合わせるために用いた二量体化工程と同様に(以下の実施例を参照のこと)、125種類の選択した36merセグメントを含むプラスミドを制限酵素BbsI/NcoIで消化し、適切な断片をゲルを用いて精製した。クローンAC94(CBD−XTEN_AM875−GFP)からのプラスミドもまたBsaI/NcoIで消化し、適切な断片をゲルを用いて精製した。これらの断片を一緒にライゲーションし、LCW0579ライブラリーを得るために、大腸菌BL21Gold(DE3)コンピテント細胞を形質転換した。このライブラリーは、一番N末端側の、選択した12種類の12merの今後のクローニングにおけるベクターとしても用いた。LCW0579のプラスミドをNdeI/EcoRI/BsaIで消化し、適切な断片をゲルを用いて精製した。選択した12種類の12mer配列をコードする12対のオリゴヌクレオチドを設計し、アニーリングさせ、NdeI/EcoRI/BsaIで消化したLCW0579ベクターとライゲーションし、そしてLCW0580ライブラリーのコロニーを得るために、大腸菌BL21Gold(DE3)コンビテント細胞を形質転換した。理論的には多様性は1500のユニークなクローンとなるため、作出したライブラリーから、総和して1512個の個別のコロニーを選択し、深型の96ウェルプレートに入れた500μlのsuper broth培地中で、飽和に達するまで一晩生育させた。これにより、相対的なライブラリーの効率及び好ましい配列を把握するために必要なコロニーを十分にカバーされる。飽和した一晩培養を自動誘導培地を用いた新しい500μl培養中に播種し、これを26℃で一晩培養した。次に、含まれるレポーターであるGFPの量を決定するために、これらの発現培養を、蛍光プレートリーダーを用いてアッセイした(励起395nm、放射510nm)。最も良かった90のクローンについて配列決定を行い、レポーターであるGFPの発現について再試験した。83のクローンについて使用可能なシークエンスデータが得られたため、これらをその後の解析に用いた。それぞれのクローンに含まれるリーダーである12merを決定するためにシークエンスデータを用い、そして各12merが発現に及ぼす影響について評価した。クローンLCW546_06及びLCW546_09が非常に優れたN末端であるとして突出していた(表19を参照のこと)。
GPXTEN組成物の作出及び評価の一般的な模式図が図6に示されており、そしてこれは本実施例の基本的な説明の基礎となる。開示した方法及び当業者に既知の方法を、例示となる実施例に示した指針と共に用いることにより、熟練者は、XTEN、GP及び当該分野において既知のGP変異体を含む、広範囲のGPXTEN融合タンパク質を作出及び評価することができる。そのため、本実施例は単に例示するためだけのものであると解釈され、かつ、方法を制限するものでは一切なく;数々の変異型が当業者には明かであろう。本実施例においては、AEファミリーモチーフのXTENに結合した、exendin−4のGPXTEN(「Ex4」)が作出されるだろう。

単一のGPXTEN組成物としてモノマー融合タンパク質の固定した組合せの有用性を確認するために、食餌性肥満のマウスモデルにおいて、XTENに結合されるグルコースを調節するペプチドの併用療法の効果を評価した。
XTENの、溶解度及び安定性の物理的/化学的特性を向上させる能力を評価するために、グルカゴンとより短い長さのXTENを含む融合タンパク質を調製し、評価した。pHが中性のトリス緩衝食塩水中に被験物質を調製し、タンパク質が溶液中において均一で、かつ、凝集していないことを確認するために、Gcg−XTEN溶液の特徴を逆相HPLC及びサイズ排除クロマトグラフィーにより解析した。データを表27に示す。比較する目的で、同じ緩衝液中に調製した、改変していないグルカゴン60μM(0.2mg/mL)の溶解限度を測定した。結果は、付加した全ての長さのXTENについて、溶解度が十分に向上したことを示す。重要なことは、大部分の例において、グルカゴン−XTEN融合タンパク質は目的の濃度になるように調製され、そして示した構築物の最大溶解限度を決定するために評価されたのではないということである。しかしながら、グルカゴンをAF−144XTENに結合させた例においては溶解限度を決定し、その結果は、XTENに結合させていないグルカゴンと比較して、溶解度が60倍に向上したというものであった。加えて、グルカゴン−AF144GPXTENの安定性を評価し、溶液製剤中でのグルカゴン−AF144GPXTENが、冷蔵条件では少なくとも6ヶ月間、37℃ではおよそ1ヶ月間安定であることを見いだした(データは示さない)。
円二色性分光法により、GPXTENEx4−AE864の二次構造の度合いを評価した。CD分光法は、Jasco Peltier温度コントローラー(TPC−348WI)を備えたJascoJ−715(Jasco Corporation、Tokyo、Japan)円二色性分散計を用いて行った。20mMリン酸ナトリウムpH7.0、50mM NaClを用いて、タンパク質の濃度を0.2mg/mLに調整した。HELLMAのクオーツセルを用い、光路長0.1cmで実験を行った。5°、25°、45°、及び65°CでのCDスペクトルを取得し、Windows(登録商標)用のJ−700 version1.08.01(Build 1)Jascoソフトウェアを用いて処理した。CD測定を行う前に5分間、試料を各温度で平衡化した。300nmから185nmの範囲のスペクトルを、スキャン速度100nm/分、バンド幅1nmで2秒毎に測定し、全てのスペクトルは2回ずつ記録した。図27に示したCDスペクトルは、二次構造の安定性の証拠を示さず、かつ、非構造性ポリペプチドのスペクトルと一致する。
ポリペプチド全体に見られるより短い部分列の回数を定量することにより、ポリペプチドアミノ酸配列の反復性を評価することができる。例えば、200アミノ酸残基のポリペプチドは、オーバーラップしている192個の、9アミノ酸の部分列(又は9−mer「フレーム」)を含むが、ユニークな9−mer部分列の回数は、その配列中の反復性の量に依存するであろう。本解析においては、ポリマー部分の最初の200アミノ酸配列中にあるユニークな3−mer部分列の絶対数で割った、その200アミノ酸にわたって存在する、各3アミノ酸フレームについてのユニークな3−mer部分列の数を総和することにより、異なる配列の反復性を評価した。得られた部分列スコアは、そのポリペプチドの反復性の度合いを反映するものである。
9merペプチド配列のTEPITOPEスコアを、Sturnioloによって記載されたように[Sturniolo, T., et al. (1999) Nat Biotechnol, 17: 555]、ポケットポテンシャルを加算することにより算出することができる。本実施例においては、個々のHLAアレルについて、別個のTEPITOPEスコアを算出した。表30は例として、コーカサス(白人)集団では高い頻度で生じる、HLA*0101Bのポケットポテンシャルを示す。配列P1−P2−P3−P4−P5−P6−P7−P8−P9を含むペプチドのTEPITOPEスコアを算出するために、対応する個々のポケットポテンシャルを表30に加えた。配列FDKLPRTSGを有する9merペプチドであるHLA*0101Bのスコアは、0、−1.3、0、0.9、0、−1.8、0.09、0、0の総和となるだろう。

- 配列番号896または配列番号986と少なくとも90%の配列同一性を示す融合タンパク質をコードする、単離した核酸であって、該核酸が、配列番号4のエキセンジン−4、配列番号6のhGLP−1、配列番号8のヒトGLP−1、ならびに配列番号4、6、および8のいずれのアミノ酸配列と少なくとも90%同一であるそれらのアゴニストから選択されたグルコース調節ペプチド(GP)を含む融合タンパク質をコードし、ここで該GPが、伸張組換えポリペプチド(XTEN)に結合しており、該アゴニストがGP活性を有する、核酸。

- 前記融合タンパク質は、前記組成物が、前記XTENを持たない対応するGPと比較して低頻度で対象に投与された場合であっても、前記XTENを持たない対応するGPと同等の治療効果を達成する、請求項8に記載の組成物。
- 前記融合タンパク質は、前記組成物が、高血糖ob/obマウスに2日毎に10mg/kgで投与され、そして前記XTENを持たない対応するGPが10mg/kgで一日2回投与された場合に、該XTENを持たない対応するGPと比較して同等のレベルの治療効果を示し、そして該治療効果が、該対象の体重の実質的増加がないことによって証明される、請求項8に記載の組成物。
- 治療有効量の融合タンパク質を含む医薬組成物であって、該融合タンパク質は、配列番号4のエキセンジン−4および配列番号4のアミノ酸配列と少なくとも90%同一であるそのアゴニストから選択されたグルコース調節ペプチド(GP)および伸張組換えポリペプチド(XTEN)を含み、ここで該アゴニストがGP活性を有し、該医薬組成物は、該XTENを持たない対応するGPと比較して免疫原性がより低く、該XTEN配列が、配列番号199のアミノ酸配列と少なくとも90%の配列同一性を示す、少なくとも200の連続したアミノ酸を含み、免疫原性は、対象へ同等の用量の投与の際に、生物学的に活性なタンパク質に選択的に結合するIgG抗体の産生を測定することにより確認される、医薬組成物。
- 前記融合タンパク質は、配列番号897と、少なくとも90%の配列同一性を有するポリヌクレオチド配列を含む核酸によってコードされる、請求項8〜16のいずれか一項に記載の組成物。
- 前記治療有効量が、投与された融合タンパク質とXTENをもたない対応するGPが同等の用量である場合に、該XTENをもたない対応するGPと比較して、少なくとも3倍長い融合タンパク質の治療ウィンドウをもたらす、請求項8〜16のいずれか一項に記載の組成物。
- 前記グルコース調節ペプチドに関連する状態が、若年性糖尿病、I型糖尿病、II型糖尿病、肥満、急性低血糖、急性高血糖、夜間の低血糖、慢性高血糖、グルカゴン産生腫瘍、気道の分泌性疾患、関節炎、骨粗鬆症、中枢神経系疾患、再狭窄、神経変性疾患、腎不全、うっ血性心不全、ネフローゼ症候群、硬変、肺水腫、高血圧、脳卒中、過敏性腸症候群、心筋梗塞、急性冠症候群、術後の異化の変化、冬眠心筋、糖尿病性心筋症、尿のナトリウム排泄が不十分であること、尿のカリウム濃度の過剰、多嚢胞性卵巣症候群、呼吸促迫、腎症、左心室収縮不全、下痢、術後のダンピング症候群、重症疾患多発ニューロパチー(CIPN)、脂質代謝異常、虚血後の血流の再灌流から生じる器官組織損傷、及び冠動脈性心疾患危険因子(CHDRF)症候群から選択される請求項8〜16のいずれか一項に記載の組成物。
- 配列番号4のエキセンジン−4、配列番号6のhGLP−1、配列番号8のヒトGLP−1、ならびに配列番号4、6、および8のいずれかのアミノ酸配列と少なくとも90%同一であるそれらのアゴニストから選択されたグルコース調節ペプチド(GP)を含む融合タンパク質の生産方法であって、ここで該GPが、1つ以上の伸張組換えポリペプチド(XTEN)に結合しており、該アゴニストがGP活性を有し、該方法は、
(a)請求項1〜6のいずれか一項に記載の核酸を含む宿主細胞を準備すること;
(b)該融合タンパク質が発現できる条件下において該宿主細胞を培養すること;及び
(c)該融合タンパク質を回収することを含む、生産方法。 - 前記GPが、配列番号4のエキセンジン−4および配列番号4のアミノ酸配列と少なくとも90%同一であるそのアゴニストから選択され、該アゴニストがGP活性を有する、請求項21に記載の方法。
- 前記宿主細胞が原核細胞または真核細胞である、請求項21に記載の方法。
- 前記宿主細胞の細胞質から、前記融合タンパク質を実質的に可溶性の形態で回収する、請求項21に記載の方法。
- 前記融合タンパク質が、マウスに投与した場合に少なくとも13時間の、ラットに投与した場合に少なくとも31時間の、サルに投与した場合に少なくとも60時間の、またはイヌに投与した場合に少なくとも72時間の、終末相半減期を有する、請求項5に記載の単離した核酸。
- 請求項1〜6および25のいずれか1項に記載の核酸を含む単離した宿主細胞であって、該宿主細胞が、原核宿主細胞または真核宿主細胞である、単離した宿主細胞。
- 前記宿主細胞が大腸菌またはピチア・パストリスである、請求項26に記載の単離した宿主細胞。
- 前記GPが、エキセンジン−4(配列番号4)である、請求項8に記載の組成物。
