Description
本発明はまた、以下に関する。

野生型と比べて遺伝的に改変され、かつ自己蛍光タンパク質をコードする遺伝子配列を含む細胞であって、ここで該自己蛍光タンパク質の発現が特定の代謝産物の細胞内濃度に依存する、細胞。
[2]
自己蛍光タンパク質をコードする遺伝子配列の発現の制御が、転写レベルで特定の代謝産物の細胞内濃度に応じて達成される、[1]に記載の細胞。
[3]
自己蛍光タンパク質をコードする遺伝子配列が異種プロモーターの制御下にあり、該異種プロモーターが、野生型細胞での発現が特定の代謝産物の細胞内濃度に依存する遺伝子の発現を野生型の細胞において制御するものである、[1]または[2]に記載の細胞。

(VI) 野生型と比べて遺伝的に改変され、特定の代謝産物の生産が最適化されている細胞であって、そのゲノムが遺伝子G1〜Gnの少なくとも1つおよび/または突然変異M1〜Mmの少なくとも1つを含む細胞を、製造するステップ
を含む方法も、上記目的を達成するために貢献する。
(a) 上記方法によって、特定の代謝産物の生産が最適化されている、野生型と比べて遺伝的に改変された細胞を作製するステップ;
(b) 栄養素を含む培養培地中で、細胞が該栄養素から特定の代謝産物を生産する条件下で細胞を培養するステップ
を含む方法も、上記目的の達成に貢献する。
(A) 上記方法によって代謝産物を製造するステップ;
(B) 代謝産物を、該代謝産物と異なる混合物成分と混合するステップ
を含む方法も、上記目的の達成に貢献する。
図1は、本発明の細胞の第1の実施形態の自己蛍光タンパク質(afp)の遺伝子配列がプロモーター(lysEプロモーター)の制御下にある構築物の候補を示す。変異体Aは、代謝産物依存的調節因子がその標的遺伝子(lysE)のすぐ隣にある初期状態を示し、該標的遺伝子は代謝産物濃度に従って調節因子によって調節される。変異体Bでは、最も単純な事例において、標的遺伝子が蛍光タンパク質(afp)によって置換される。変異体Cでは、標的遺伝子の最初のアミノ酸群と蛍光タンパク質との翻訳融合が生じている。変異体Dでは、標的遺伝子の最初のアミノ酸群を含むプロモーター領域から出発し、終止コドンによって終結し、リボソーム結合部位(RBS)および蛍光タンパク質のオープンリーディングフレームが続く、長い転写物が形成されるように、転写融合が生じている。変異体Eでは、標的遺伝子の最初のアミノ酸群を含むプロモーター領域から出発し、終止コドンによって終結し、リボソーム結合部位および公知でかつ十分に発現されるタンパク質、例えばE. coli由来のβ-ガラクトシダーゼ、LacZの開始部分が続き、それが次いで蛍光タンパク質と融合される、長い転写物が形成されるように、転写融合が生じている。
lysE'とレポーター遺伝子eyfp (配列番号49; eYFPのタンパク質配列: 配列番号72)との融合物の構築をオーバーラップエクステンションPCRによって達成した。様々に転写される調節因子LysGの遺伝子とともにlysEのコード配列を保持するpUC18-2.3-kb-lysGE-BamHI (Bellmann et al., 2001; Microbiology 1471765-74)、およびeyfpの増幅を可能にするpEKEx2-yfp-tetR (Frunzke et al., 2008; J Bacteriol. 190:5111-9)を鋳型として使用した。lysGE'eyfp断片を確立するために、まず、オリゴヌクレオチドの組み合わせplysGE_for (配列番号38)およびplysGE_rev (配列番号39)を用いてコード配列lysGE'およびlysGE'ns (1,010 bp)を増幅した。eyfpのコード配列の増幅には、2つのオリゴヌクレオチドの組み合わせpeYFP_rev (配列番号40)およびpeYFP_fw2 (配列番号41)を使用した。

Tauch et al., 2002 (Curr Microbiol. 45(5) (2002), pages 362-7)によって記載されているようにして、C. glutamicum ATCC 13032株およびDM1800株のコンピテント細胞を調製した。ATCC 13032株は、リシンを分泌する野生型であるが、DM1800株は遺伝子特異的突然変異誘発によってリシン分泌体となった(Georgi et al. Metab Eng. 7 (2005), pages 291-301)。Tauch et al. (Curr Microbiol. 45(5) (2002), pages 362-7)によって記載されるようにして、pJC1lysGE'eYFPでのエレクトロポレーションによってこれらの細胞を形質転換した。25μg/mlのカナマイシンを含むBHISプレートで形質転換体の選択を行った。これらのプレートで生育し、したがってカナマイシン耐性であったコロニーを、プラスミド調製および酵素BglII、XhoIおよびPvuIでの試験切断によってベクターの存在に関して確認した。それぞれについて1つの正しいクローンをATCC 13032 pJC1lysGE'eYFPおよびDM1800 pJC1lysGE'eYFPと名付けた。
Zeiss AxioImager M1を用いる共焦点顕微鏡検査によって蛍光のin vivo発光を試験した。この目的で、ATCC 13032 pJC1lysGE'eYFP株およびDM1800 pJC1lysGE'eYFP株の3μlの細胞懸濁液をスライドに載せ、それに1 %濃度のアガロースの薄層を適用して固定した。固定された懸濁液を波長514 nmおよび照射時間700 msの光で励起させた。505 nm〜550 nmの範囲の広帯域フィルターを使用してeYFPの蛍光発光測定を行った。AxioVision 4.6ソフトウェアを用いて蛍光細胞をデジタル記録した。リシン形成株DM1800 pJC1lysGE'eYFPの場合にのみ蛍光の発光が生じ、リシンを形成しないATCC13032 pJC1lysGE'eYFP株は蛍光を発しないことが画像中に認められる。

brnFとレポーター遺伝子eyfpとの融合物の構築のための手順は以下の通りであった。2つの別々の反応で、オリゴヌクレオチドペアlrp-fw-A-BamHI (配列番号50) / lrp-brnF-rv-I-NdeI (配列番号51)を用いて、最初にコードlrpおよびbrnF配列の最初の30ヌクレオチド(brnF')を遺伝子間領域(560 bp)とともに増幅し、またオリゴヌクレオチドペアeyfp-fw-H-NdeI (配列番号52) / eyfp-rv-D-SalI (配列番号53)を用いてeyfp (751 bp)を増幅した。C. glutamicum由来のゲノムDNAおよび、eyfpの増幅を可能にするベクターpEKEx2-yfp-tetR (Frunzke et al., 2008, J. Bacteriol. 190: 5111-5119)を鋳型として使用した。オリゴヌクレオチドfw-A-BamHIおよびlrp-brnF-rv-I-NdeIに5'末端BamHIおよびNdeI制限切断部位を追加し、オリゴヌクレオチドeyfp-fw-H-NdeIおよびeyfp-rv-D-SalIに5'末端NdeIおよびSalI制限切断部位を追加した。lrp-brnF'増幅物をBamHIおよびNdeIで制限切断し、かつeyfp増幅物をNdeIおよびSalIで制限切断した後、ライゲーションバッチ中でNdeI切断部位の遊離端を介してlrp-brnF'増幅物をeyfp増幅物と融合させ、同時に、BamHIおよびSalIによって同様に開環されたベクターpJC1中にクローニングした(図5)。ライゲーションバッチをE. coli DH5αの形質転換に直接使用した。50μg/mlのカナマイシンを含むLBプレートで形質転換体の選択を行った。これらのプレートで生育し、したがってカナマイシン耐性であったコロニーをコロニーPCRに用いた。断片lrp-brnF'eyfpがベクターpJC1に挿入されたかどうかを確認するために、ベクターpJC1中の「多重クローニング部位」の領域に隣接するオリゴヌクレオチドを用いてコロニーPCRを行った。アガロースゲルでのコロニーPCRの分析では、分析されたサンプル中でサイズ1,530 bpの予測されたPCR産物が示され、その後、ラージスケールでのプラスミド作製のためにコロニーを培養した。制限酵素BamHI、NdeIおよびSalIでの試験切断によって挿入断片の存在を実証した。挿入物の配列決定により、予測配列との100 %一致が示された。Tauch and Kirchner (Curr. Microbiol. (2002) 45:362- 367)の方法によってベクターpJC1lrp-brnF'eYFPでのコンピテントC. glutamicum細胞の形質転換を行い、C. glutamicum ATCC13032 pJC1lrp-brnF'eYFP株を得た。

さらに詳細な特徴づけのために、L-メチオニンに関するセンサーの感度および動的範囲を測定した。このために、ATCC13032 pJC1lrp-brnF'eYFPでペプチドを用いて種々のメチオニン内部濃度を確立した。この方法は、例えば、Troetschel et al., (J. Bacteriol. 2005, 187: 3786-3794)によって記載されている。以下のジペプチド: L-アラニル-L-メチオニン(Ala-Met)、L-メチオニル-L-メチオニン(Met-Met)、およびL-アラニル-L-アラニン(Ala-Ala)を用いた。種々のL-メチオニン濃度を達成するために、以下の混合比: 0.3 mM Ala-Met+2.7 mM Ala-Ala、0.6 mM Ala-Met+2.4 mM Ala-Ala、0.9 mM Ala-Met+2.1 mM Ala-Ala、1.5 mM Ala-Met+1.5 mM Ala-Ala、2.1 mM Ala-Met+0.9 mM Ala-Ala、2.7 mM Ala-Met+0.3 mM Ala-Ala、3 mM Ala-Met、3 mM Met-Metを使用し、それをCGXII培地に加えた(Keilhauer et al., 1993, J Bacteriol. 175:5595-603)。BioLectorシステム(m2p-labs GmbH, Forckenbeckstrasse 6, 52074 Aachen, Germany)においてマイクロタイタースケール(Flowerplate(登録商標) MTP-48-B)で0.6 mlの培地で培養を行った。ペプチドを加えた7分後、200μlの細胞懸濁液由来の細胞をシリコーン油での遠心分離によって培地から分離し、Klingenberg and Pfaff (Methods in Enzymology 1967; 10: 680-684)によって記載されているようにして不活性化した。サンプルの細胞質画分をEbbinghausen et al. (Arch. Microbiol. (1989), 151:238-244)によって記載されているようにして用意し、Lindroth and Mopper (Anal. Chem. (1979) 51, 1167-1174)によって記載されているようにして逆相HPLCを用いてアミノ酸濃度を定量した。種々のペプチド濃度を有するATCC13032 pJC1lrp-brnF'eYFPの培養物の蛍光をBioLectorシステム(m2p-labs GmbH, Forckenbeckstrasse 6, 52074 Aachen, Germany)でオンラインで検出した。内部L-メチオニン濃度と蛍光出力シグナルとの相関を図6に示す。センサープラスミドpJC1lrp-brnF'eYFPが約0.2〜25 mMの線形範囲でメチオニンの細胞内検出を可能にすることが認められる。メチオニンの蓄積は、低いmM範囲(< 1 mM)ですでに検出することができる。
リシン形成が増加している細胞の単離およびリシン形成を生じさせる新規突然変異の特定のための代謝産物センサーの使用。
ベクターpJC1はCremer et al. (Molecular and General Genetics, 1990, 220:478-480)によって記載されている。このベクターをBamHIおよびSalIで切断し、GATC (GATC Biotech AG, Jakob-Stadler-Platz 7, 78467 Konstanz)によって合成された1,765 kb断片BamHI-<-EYFP-lysE'-lysG->-SalI (配列番号56)とライゲートした。
得られたATCC13032 pSenLysTK-C株を「Difco Brain Heart Infusion」培地(Difco, Becton Dickinson BD, 1 Becton Drive, Franklin Lakes, NJ USA)中で30℃で一晩培養し、この培養物5 mlに、1 mlのジメチルスルホキシドに溶解された0.5 mgのN-メチル-N-ニトロソ-N'-ニトログアニジンの溶液0.1 mlを加えた。この培養物を30℃で15分振とうした。次いで細胞を4℃および2,500 gで遠心分離し、5 mlの0.9 % NaClに再懸濁した。遠心分離ステップおよび再懸濁を反復した。このように得られた細胞懸濁液に7.5 mlの80 %濃度グリセロールを加え、この突然変異細胞懸濁液のアリコートを-20℃で保存した。
(b)で得られた細胞懸濁液200μlを20 mlのCGXII-Kan25液体培地(Keilhauer et al., J. Bacteriol. 1993; 175(17):5595-603)に加え、培養物を30℃および180 rpmでインキュベートした。45分後、イソプロピルβ-D-チオガラクトピラノシドを終濃度0.1 mMで加えた。さらに2時間のインキュベーション後、光学特性の分析およびBecton Dickinson (Becton Dickinson BD, 1 Becton Drive, Franklin Lakes, NJ USA)のFACS Aria IIセルソーターでの細胞粒子のソーティングを行った。FACS設定の「前方散乱」および「側方散乱」の限界値は、「前方散乱」の場合は50 mV (NDフィルター1.0)および「側方散乱」の場合は550 mVの電子増幅で500であった。波長488 nmおよび、625 mVで530〜30の「パラメーターゲイン」(PMT)による検出によってEYFPの励起を達成した。波長633 nmおよび、700 mVで660〜20のPMTによる検出によってクリムゾンの励起を達成した。2百万のクリムゾン陽性細胞を20 mlのCGXII-Kan25中でソートし、培養物を180 rpmおよび30℃で22時間培養した。次いで再びイソプロピルβ-D-チオガラクトピラノシドを終濃度0.1 mMで加えた。さらに2時間後、EYFPおよびクリムゾン蛍光に関して分析速度10,000粒子/秒で18,000,000細胞を分析し、580細胞を選別し、FACS Aria IIセルソーターを用いて自動的にBHIS-Kan25プレートに載せた。プレートを30℃で16時間インキュベートした。プレートに載せた580細胞のうち、270が生育した。これらをすべてマイクロタイタープレートの0.8 mlのCGXII-Kan25中に移し、400 rpmおよび30℃で48時間培養した。プレートをマイクロタイタープレートローターで4,000 x gで30分、4℃で遠心分離し、上清を水で1 : 100希釈し、HPLCを用いて分析した。185クローンをリシン形成体として特定した。さらに詳細な特徴づけのため、これらのクローンのうち40クローンの生成物形成に関する分析を振とうフラスコ中の50 mlのCGXII-Kan25中で再び行った。出発株ATCC13032 pSenLysTK-Cはリシンを分泌しないが、40の突然変異体は2〜35 mMの範囲の種々の量のリシンを形成する(図7)。
40の突然変異体のさらなる特徴づけのため、Qiagen (Qiagen, Hilden, Germany)のDNeasyキットを用いてそれらの染色体DNAを単離した。遺伝子lysCをプライマーlysC-32F (配列番号58)およびlysC-1938R (配列番号59)を用いて増幅し、増幅物をEurofins MWG Operon (Anzingerstr. 7a, 85560 Ebersberg, Germany)によって配列決定した。

lysC中の突然変異でも、hom、thrBまたはthrC中の突然変異でもない突然変異を含む突然変異体で突然変異をさらに特定するために、さらにmurEを配列決定した。プライマーmurE-34F (配列番号66)およびmurE-1944R (配列番号67)を用いて遺伝子murEを増幅し、増幅物をGATC (GATC Biotech AG, Jakob-Stadler-Platz 7, 78467 Konstanz)によって配列決定した。

プライマー7-39-L-F (配列番号70)および7-39-R-R (配列番号71)を用いて、実施例(e)で得られたC. glutamicum突然変異体M39の染色体DNAから1 kbの遺伝子murEを増幅し、新たに特定された突然変異を保持するmurE断片を得た。得られた増幅物をBamHIおよびSalIによって、C. glutamicumで複製できないベクターpK19mobsacB (Schaefer et al., Gene 1994; 145:69-73)中にクローニングし、それを相同組換えによって野生型ゲノムに導入した(Tauch et al., Curr. Microbiol. 45 (2002), pages 362-7; Schaefer et al., Gene 1994; 145:69-73)。次いで、得られたC. glutamicum Lys39株を50 mlのBHIS-Kan25中で30℃および130 rpmで12時間培養した。500μlのこの培養物を50 mlのCGXII-Kan25中に移し、再び30℃および130 rpmで24時間培養した。これから出発し、初期ODが0.5の50 mlのCGXII本培養物を接種し、この培養物を130 rpmおよび30℃で48時間培養した。培養上清を水で1 : 100に希釈し、表1に得られるL-リシン濃度をHPLCによって決定した。
Claims (13)
- 野生型と比べて遺伝的に改変され、かつ自己蛍光タンパク質をコードする遺伝子配列を含む細胞であって、ここで該自己蛍光タンパク質の発現が特定の代謝産物の細胞内濃度に依存し、該自己蛍光タンパク質をコードする遺伝子配列がプロモーターの制御下にあり、該プロモーターが、野生型の細胞において、自己蛍光タンパク質をコードする遺伝子配列の発現を調節しないが、野生型細胞での発現が特定の代謝産物の細胞内濃度に依存する遺伝子の発現を制御するものである、細胞。
- 細胞がコリネバクテリウムまたはエシェリキア属の細胞である、請求項1に記載の細胞。
- 代謝産物が、アミノ酸、ヌクレオチド、脂肪酸および炭水化物からなる群から選択される、請求項1または2に記載の細胞。
- 代謝産物がアミノ酸である、請求項3に記載の細胞。
- アミノ酸がL-リシンである、請求項4に記載の細胞。
- プロモーターがlysEプロモーターであり、かつ遺伝子がlysE遺伝子である、請求項1〜5のいずれか一項に記載の細胞。
- 自己蛍光タンパク質が緑色蛍光タンパク質(GFP)またはこのタンパク質の変異体である、請求項1〜6のいずれか一項に記載の細胞。
- 細胞懸濁液中で特定の代謝産物の増加した細胞内濃度を有する細胞を特定するための方法であって、以下の方法ステップ:
(i) 野生型と比べて遺伝的に改変され、かつ自己蛍光タンパク質をコードする遺伝子配列を含む細胞を含む細胞懸濁液を提供するステップであって、該自己蛍光タンパク質の発現が特定の代謝産物の細胞内濃度に依存する、ステップ;
(ii) 細胞を遺伝的に改変して、細胞が特定の代謝産物の細胞内濃度において異なる細胞懸濁液を得るステップ;
(iii) 細胞内蛍光活性の検出によってこの特定の代謝産物の増加した細胞内濃度を有する細胞懸濁液中の個別の細胞を特定するステップ
を含む、方法。 - 方法ステップ(ii)の遺伝的改変を非標的化突然変異誘発によって行う、請求項8に記載の方法。
- 以下の方法ステップ:
(iv) 特定された細胞を細胞懸濁液から分離するステップ
をさらに含む、請求項8または9に記載の方法。 - フローサイトメトリーによって分離を行う、請求項10に記載の方法。
- 特定の代謝産物の生産が最適化されている、野生型と比べて遺伝的に改変された細胞を製造するための方法であって、以下の方法ステップ:
(I) 野生型と比べて遺伝的に改変され、かつ自己蛍光タンパク質をコードする遺伝子配列を含む細胞を含む細胞懸濁液を提供するステップであって、該自己蛍光タンパク質の発現が特定の代謝産物の細胞内濃度に依存する、ステップ;
(II) 細胞を遺伝的に改変して、細胞が特定の代謝産物の細胞内濃度において異なる細胞懸濁液を得るステップ;
(III) 細胞内蛍光活性の検出によって特定の代謝産物の増加した細胞内濃度を有する細胞懸濁液中の個別の細胞を特定するステップ;
(IV) 特定された細胞を細胞懸濁液から分離するステップ;
(V) 特定の代謝産物の細胞内濃度の増加の原因となる、特定されかつ分離された細胞中の遺伝的に改変された遺伝子G1〜Gnまたは突然変異M1〜Mmを特定するステップ;
(VI) 野生型と比べて遺伝的に改変され、特定の代謝産物の生産が最適化されている細胞であってそのゲノムが遺伝子G1〜Gnの少なくとも1つおよび/または突然変異M1〜Mmの少なくとも1つを含む細胞を、製造するステップ
を含む、方法。 - 方法ステップ(II)の遺伝的改変を非標的化突然変異誘発によって行う、請求項12に記載の方法。
