Description
本出願は、米国仮特許出願第60/604,830号(2004年8月27日出願)および米国仮特許出願第60/639,110号(2004年12月23日出願)(これらの各々は、参考として本明細書に援用される)の利益を主張する。
本発明は、単独で存在するか、あるいは核酸の同質混合物または異質混合物の成分(多量もしくは少量)として存在し得る特定の核酸配列(すなわち「標的配列」)の複数のコピーを生成するための方法、反応混合物およびキットに関する。核酸の混合物は、診断試験のため、血液製剤のスクリーニングのため、食物試験、水試験、工業試験もしくは環境試験のため、研究調査のため、他のプロセス(例えば、クローニング)用の試薬もしくは材料の調製のため、または他の目的のために取得されたサンプル中に見出されるものであり得る。
特定の核酸配列の検出および/または定量は、微生物を同定して分類すること、感染症を診断すること、遺伝的異常を同定して特徴付けすること、癌に関連する遺伝的変化を同定すること、疾患に対する遺伝的感受性を研究すること、および種々の型の処置に対する応答を測定するために重要な技術である。そのような手順はまた、食品サンプル、水サンプル、工業サンプルおよび環境サンプル、種および特定の微生物の存在がモニタリングされる必要があり得る他の型の物質中の微生物を検出して定量することにおいて有用である。他の適用は、法医科学、人類学、考古学および生物学で見出され得、ここでは、核酸配列の関連性の測定が、犯罪容疑者を同定するため、父親論争を解決するため、系統樹(genealogical treeおよびphylogenetic tree)を作成するため、そして種々の生活型を分類するのを補助するために使用されている。
本発明は、標的配列の複数のコピーを合成する新規な方法に関し、この方法は、自己触媒的である(すなわち、反応条件(例えば、温度、pHまたはイオン強度)を改変する必要なく、1回のサイクルの産物を次のサイクルに用いて自動的にサイクルし得る)。特に、本発明は、副産物の出現を減少させる一方で、強力かつ効率的である核酸増幅の方法を開示する。この方法は、たった1つのプライマーである「プライミングオリゴヌクレオチド」、そこからのDNA合成の開始を防ぐように改変されたプロモーターオリゴヌクレオチド(例えば、3’ブロッキング部分を含む)、および必要に応じて、結合分子および/または3’がブロックされたエクステンダーオリゴヌクレオチドを使用して、インビトロでRNA分子もしくはDNA分子を増幅する。本発明の方法は、副産物の発生を最小限にするかまたは実質的になくし、したがって、高レベルの特異性を提供する。さらに、副産物の出現は、種々の分子検出技術による増幅反応の分析を複雑にし得る。本発明は、この問題を最小限にするかまたは実質的に排除し、したがって、上昇したレベルの感度を提供する。
本発明にしたがって、新規な方法、反応混合物および組成物が、特定の核酸標的配列の検出および/または定量のためのアッセイにおいて使用するためのそのような核酸標的配列の増幅のため、あるいは種々の用途のための特定の標的配列のDNAおよび/またはRNAの多数のコピーの生成のために提供される。特に、本発明の実施形態は、特異性および感度が増強された核酸標的配列の増幅を提供する。本発明の増幅方法は、単一のプライマーのみを用いて行われ得、この増幅方法で使用される他のすべてのオリゴヌクレオチドは、好ましくは、それらが核酸ポリメラーゼによって伸長され得ないように、その3’末端においてブロッキング部分を含む。
以下の用語は、明示的に反対に規定されない限り、以下の意味を有する。用語「1つの」(「a」または「an」)実体とは、その実体の1以上を指すことに注意されるべきである;例えば、「1つの核酸(a nucleic acid)」は、1以上の核酸を表すことが理解される。そのようなものとして、用語「1(つ)」(「a」(または「an」))、「1(つ)以上」(「one or more」)および「少なくとも1(つ)」(「at least one」)は、本明細書で交換可能に使用され得る。
用語「核酸」は、単数の「核酸」および複数の「核酸」を包含することが意図され、共有結合で一緒に結合された2以上のヌクレオチド、ヌクレオシド、または核酸塩基(例えば、デオキシリボヌクレオチドもしくはリボヌクレオチド)の任意の鎖を指す。核酸としては、ウイルスゲノム、またはその一部、DNAもしくはRNAのいずれか、細菌ゲノム、またはその一部、真菌ゲノム、植物ゲノムもしくは動物ゲノム、またはそれらの一部、メッセンジャーRNA(mRNA)、リボソームRNA(rRNA)、トランスファーRNA(tRNA)、プラスミドDNA、ミトコンドリアDNA、または合成DNAもしくはRNAが挙げられるが、これらに限定されない。核酸は、直鎖状形態(例えば、mRNA)、環状形態(例えば、プラスミド)または分枝鎖形態、ならびに二本鎖形態または一本鎖形態で提供され得る。核酸は、その核酸の機能および挙動を変化させるための改変塩基(例えば、さらなるヌクレオチドがその核酸に付加されるのをブロックするための、3’末端ジデオキシヌクレオチドの付加)を含み得る。本明細書中で使用される場合、核酸の「配列」とは、核酸を構成する塩基の配列を指す。用語「ポリヌクレオチド」は、核酸鎖を表すために本明細書で使用され得る。本出願の全体にわたって、核酸は、5’末端および3’末端を有するものとして表される。標準的な核酸(例えば、DNAおよびRNA)は、代表的に、「5’から3’」、すなわち、伸びている核酸の3’末端へのヌクレオチドの付加によって合成される。
本明細書中で使用される場合、用語「オリゴヌクレオチド」または「オリゴマー」は、単数の「オリゴヌクレオチド」および複数の「オリゴヌクレオチド」を包含することが意図され、本発明の増幅方法、およびその後の検出方法で試薬として使用される2以上のヌクレオチド、ヌクレオシド、核酸塩基または関連化合物の任意のポリマーを指す。オリゴヌクレオチドは、DNAおよび/またはRNAおよび/またはそれらのアナログであり得る。用語オリゴヌクレオチドは、試薬に対するいかなる特定の機能を示さず、むしろ、一般的に、本明細書に記載されるそのようなすべての試薬を包含するように使用される。オリゴヌクレオチドは、種々様々な機能を果たし得る。例えば、オリゴヌクレオチドは、そのオリゴヌクレオチドが相補鎖にハイブリダイズすることが可能でありさらに核酸ポリメラーゼの存在下で伸長され得る場合にプライマーとして機能し得、そのオリゴヌクレオチドがRNAポリメラーゼによって認識される配列を含み転写を可能にする場合にプロモーターを提供し、そして適切に位置付けられかつ/または改変された場合にハイブリダイゼーションを妨げるかまたはプライマー伸長を妨害するように機能し得る。本発明の特定のオリゴヌクレオチドは、以下により詳細に記載される。本明細書中で使用される場合、オリゴヌクレオチドは、実質的に任意の長さであり得、増幅反応または増幅反応の増幅産物を検出することにおけるその特定の機能によってのみ制限される。
本明細書中で使用される場合、「ブロッキング部分」は、オリゴヌクレオチドもしくは他の核酸が核酸ポリメラーゼによって伸長され得ないように、そのオリゴヌクレオチドもしくは他の核酸の3’末端を「ブロックする」ために使用される物質である。ブロッキング部分は、小分子(例えば、リン酸基またはアンモニウム基)であっても、改変ヌクレオチド(例えば、3’2’ジデオキシヌクレオチドまたは3’デオキシアデノシン5’三リン酸(コルジセピン))であっても、他の改変ヌクレオチドであってもよい。さらなるブロッキング部分は、例えば、3’末端に遊離のヒドロキシル基が存在しないような3’から5’の方向性を有するヌクレオチドもしくは短いヌクレオチド配列の使用、3’アルキル基、3’非ヌクレオチド部分(例えば、Arnoldら、「Non−Nucleotide Linking Reagents for Nucleotide Probes」,米国特許第6,031,091号(この内容は、参考として本明細書に援用される)を参照のこと)、ホスホロチオエート、アルカンジオール残基、ペプチド核酸(PNA)、3’末端において3’ヒドロキシル基を欠くヌクレオチド残基、または核酸結合タンパク質の使用を含む。好ましくは、3’ブロッキング部分は、3’から5’の方向性を有するヌクレオチドもしくはヌクレオチド配列、または3’非ヌクレオチド部分を含み、3’2’−ジデオキシヌクレオチドも遊離のヒドロキシル基を有する3’末端も含まない。3’ブロッキングオリゴヌクレオチドを調製するためのさらなる方法は、当業者に周知である。
本明細書中で使用される場合、「結合分子」は、DNAプライマー伸長産物を所望の長さに制限する(すなわち、プライマー伸長産物が一般に、規定された3’末端を有する)ように、所望の標的配列の5’末端に隣接するかもしくはその5’末端に近いRNA標的核酸にハイブリダイズするか、他の場合にはRNA標的核酸に結合する物質である。本明細書中で使用される場合、句「規定された3’末端」は、結合分子の非存在下で生じるプライマー伸長反応の場合のように、プライマー伸長産物の3’末端が全く不確定ではなく、プライマー伸長産物の3’末端が小さい範囲の塩基内でおおむね分かることを意味する。特定の実施形態において、結合分子は塩基領域を含む。この塩基領域は、DNA、RNA、DNA:RNAキメラ分子、またはそのアナログであり得る。塩基領域を含む結合分子は、本明細書に記載されるように、1以上の方法で改変され得る。例示的な塩基領域としては、以下に記載されるように、終結オリゴヌクレオチドおよび消化オリゴヌクレオチドが挙げられる。他の実施形態において、結合分子は、例えば、DNAプライマー伸長産物を予め決定された長さに制限するために十分な親和性かつ特異性でRNAに結合し得るタンパク質または薬物を含み得る。
本発明において、「終結オリゴヌクレオチド」は、プライミングオリゴヌクレオチドを含む新生核酸のプライマー伸長を「終結させ」、それによって、その新生核酸鎖に規定された3’末端を提供するように、標的配列の5’末端の近傍において標的核酸の一定の領域に相補的な塩基配列を含むオリゴヌクレオチドである。終結オリゴヌクレオチドは、その新生核酸鎖に所望の3’末端をもたらすのに十分な位置で標的核酸にハイブリダイズするように設計される。終結オリゴヌクレオチドの位置決めは、その設計に依存して柔軟性(flexible)である。終結オリゴヌクレオチドは、改変されても改変されなくてもよい。特定の実施形態において、終結オリゴヌクレオチドは、少なくとも1以上の2’−O−メチルリボヌクレオチドで合成される。これらの改変ヌクレオチドは、相補二重鎖の熱安定性がより高いことが示されている。この2’−O−メチルリボヌクレオチドはまた、エキソヌクレアーゼに対するオリゴヌクレオチドの耐性を増大させ、それによって、改変されたオリゴヌクレオチドの半減期を増大するように機能する。例えば、Majlessiら、(1988) Nucleic Acids Res. 26,2224−9(この内容は、参考として本明細書に援用される)を参照のこと。本明細書の他の箇所で記載されるような他の改変は、2’−O−メチルリボヌクレオチドに加えて、または2’−O−メチルリボヌクレオチドの代わりに利用され得る。例えば、終結オリゴヌクレオチドは、PNAまたはLNAを含み得る。例えば、Petersenら、(2000)J.Mol.Recognit.13,44−53(この内容は、参考として本明細書に援用される)を参照のこと。本発明の終結オリゴヌクレオチドは、代表的に、伸長を防ぐためにその3’末端にブロッキング部分を含む。終結オリゴヌクレオチドはまた、ポリメラーゼによる新生核酸のさらなる伸長を終了させるように、オリゴヌクレオチドに結合されたタンパク質またはペプチドを含み得る。本発明の終結オリゴヌクレオチドは、代表的に、長さが少なくとも10塩基であり、15、20、25、30、35、40、50ヌクレオチドまたはそれ以上のヌクレオチドの長さまで伸長し得る。適切かつ好ましい終結オリゴヌクレオチドは、本明細書に記載される。終結オリゴヌクレオチドは代表的に、または必然的に3’ブロッキング部分を含むが、「3’がブロックされた」オリゴヌクレオチドは必ずしも終結オリゴヌクレオチドではないことが注意されるべきである。本発明の他のオリゴヌクレオチド(例えば、プロモーターオリゴヌクレオチドおよびキャッピングオリゴヌクレオチド)は、同様に、代表的にまたは必然的に3’がブロックされる。
改変オリゴヌクレオチドは、プライマー伸長産物の3’末端が決定される機構を提供する。改変オリゴヌクレオチドは、代表的に、RNA標的配列の5’末端の近傍において1以上の塩基にハイブリダイズし、改変酵素(ヌクレアーゼ)によるプライマー伸長の終了を容易にするモチーフを含む。あるいは、改変オリゴヌクレオチドは、RNA標的配列の3’末端の近傍でハイブリダイズし、特定の改変酵素またはその後プライマー伸長を終了し得る化学物質につながれる塩基領域を含む可能性がある。
当該分野で周知であるように、「プロモーター」は、核酸に結合するためのシグナルとしてDNA依存性RNAポリメラーゼ(「トランスクリプターゼ」)によって認識され、特定の部位においてRNAの転写を開始する特定の核酸配列である。結合について、一般に、そのようなトランスクリプターゼは、伸長反応を介してプロモーター配列を含む領域において二本鎖に翻訳されたDNAを必要とすると考えられたが、しかし、本発明者らは、RNAの効率的な転写が二本鎖プロモーターがテンプレート核酸を用いる伸長反応を通して形成されない条件下でさえも起こり得ることを決定した。テンプレート核酸(転写されるべき核酸)は、二本鎖である必要はない。個々のDNA依存性RNAポリメラーゼは、転写を促進するその効率が顕著に異なる種々様々なプロモーター配列を認識する。RNAポリメラーゼがプロモーター配列に結合して転写を開始する場合、このプロモーター配列は、転写される配列の一部ではない。したがって、それによって生成されるRNA転写産物は、この配列を含まない。
本明細書中で使用される場合、「挿入配列」は、プロモーターオリゴヌクレオチドの第一の領域(すなわち、テンプレート結合部分)と第二の領域との間に位置する配列である。挿入配列は、好ましくは、長さが5ヌクレオチド〜20ヌクレオチドであり、より好ましくは長さが6ヌクレオチド〜18ヌクレオチドであり、最も好ましくは長さが6ヌクレオチド〜12ヌクレオチドである。プロモーターオリゴヌクレオチド中の挿入配列に含まれるものは、RNA増幅産物が形成される速度を増大させる。代表的な挿入配列は、本明細書に記載される。
エクステンダーオリゴヌクレオチドは、プロモーターオリゴヌクレオチドの第一の領域の3’末端に隣接するかもしくはその3’末端に近いDNAテンプレートにハイブリダイズするオリゴヌクレオチドである。エクステンダーオリゴヌクレオチドは、好ましくは、そのエクステンダーオリゴヌクレオチドの5’末端塩基がプロモーターオリゴヌクレオチドの3’末端塩基の3、2もしくは1塩基であるように、DNAテンプレートにハイブリダイズする。最も好ましくは、エクステンダーオリゴヌクレオチドの5’末端塩基は、エクステンダーオリゴヌクレオチドおよびプロモーターオリゴヌクレオチドがDNAテンプレートにハイブリダイズされる場合に、プロモーターオリゴヌクレオチドの3’末端塩基に隣接する。エクステンダーオリゴヌクレオチドの伸長を防ぐために、代表的に、3’末端ブロッキング部分が含まれる。エクステンダーオリゴヌクレオチドは、好ましくは、長さが10ヌクレオチド〜50ヌクレオチドであり、より好ましくは、長さが20ヌクレオチド〜40ヌクレオチドであり、最も好ましくは、長さが30ヌクレオチド〜35ヌクレオチドである。
プライミングオリゴヌクレオチドは、少なくともその3’末端が核酸テンプレートに相補的であり、そのテンプレートと(水素結合またはハイブリダイゼーションによって)複合体化して、RNA依存性DNAポリメラーゼもしくはDNA依存性DNAポリメラーゼによる合成の開始のために適切なプライマー:テンプレート複合体を生じるオリゴヌクレオチドである。プライミングオリゴヌクレオチドは、その3’末端に共有結合されるヌクレオチド塩基の付加によって伸長され、この塩基は、テンプレートに相補的である。その結果がプライマー伸長産物である。本発明のプライミングオリゴヌクレオチドは、代表的に、少なくとも10ヌクレオオチドの長さであり、15、20、25、30、35、40、50ヌクレオチドまたはそれ以上のヌクレオチドの長さまで伸長される。適切かつ好ましいプライミングオリゴヌクレオチドは、本明細書に記載される。実質的には、公知であるすべてのDNAポリメラーゼ(逆転写酵素を含む)は、DNA合成を開始するためにオリゴヌクレオチドが一本鎖テンプレートに複合体化すること(「プライミング」)を必要とするが、RNA複製および転写(DNAからRNAのコピー)は一般的にプライマーを必要としない。DNAポリメラーゼによって伸長されるまさにその性質により、プライミングオリゴヌクレオチドは3’ブロッキング部分を含まない。
本明細書中で使用される場合、「キャップ」は、プライミングオリゴヌクレオチドの3’末端に相補的なオリゴヌクレオチドを含み、ここで、そのキャップの5’末端塩基がプライミングオリゴヌクレオチドの3’末端塩基にハイブリダイズする。本発明に従うキャップは、プライミングオリゴヌクレオチドの3’末端に優先的にハイブリダイズするように設計され、例えば、プロモーターオリゴヌクレオチドとハイブリダイズしないが、その結果、キャップは標的核酸に対するプライミングオリゴヌクレオチドのハイブリダイゼーションによって置き換えられる。キャップは、別個のキャッピングオリゴヌクレオチドの形態を取っても、リンカー領域を介してプライミングオリゴヌクレオチドの5’末端に結合されることによって増幅条件下でプライミングオリゴヌクレオチドとステム−ループ構造を形成してもよい。そのようなリンカー領域は、従来のヌクレオチド、無塩基ヌクレオチドまたはその他の改変されたヌクレオチド、あるいは非ヌクレオチド領域を含み得る。本明細書により詳細に記載されるように、適切なキャップは、少なくとも3塩基の長さであり、約14塩基未満の長さである。代表的なキャップは、長さが約5塩基〜7塩基である。
「プローブ」または「検出プローブ」により、ストリンジェントなハイブリダイゼーション条件下で検出しようとされる標的配列にハイブリダイズするように、その検出しようとされる標的配列の一定の領域に部分的もしくは完全に相補的な塩基配列を有するオリゴヌクレオチドを含む分子が意味される。当業者によって理解されるように、プローブは、単離された核酸分子、またはそのアナログを、人間の介入なしに天然では見出されない形態で含む(例えば、外来の核酸と組換えられるか、単離されるか、またはある程度精製される)。
当業者が増幅の間に形成される標的配列のRNA複製物または相補DNA(cDNA)を正確に定量し得るように、非標的配列よりも十分に高程度に標的配列またはその複製物にハイブリダイズする。
核酸ハイブリダイゼーションは、完全にもしくは部分的に相補的なヌクレオチド配列を有する2つの核酸鎖が、所定の反応条件下で一緒になり、安定な二本鎖ハイブリッドを形成するプロセスである。いずれかの核酸鎖が、デオキシリボ核酸(DNA)またはリボ核酸(RNA)あるいはそれらのアナログであり得る。したがって、ハイブリダイゼーションは、RNA:RNAハイブリッド、DNA:DNAハイブリッド、RNA:DNAハイブリッドまたはこれらのアナログを含み得る。この二本鎖構造体(ハイブリッドと呼ばれることがある)の2つの構成鎖は、水素結合によって結合される。これらの水素結合は、最も一般的には、一本鎖核酸上に塩基のアデニンおよびチミンもしくはウラシル(AおよびTもしくはU)またはシトシンおよびグアニン(CおよびG)を含むヌクレオチド間で形成されるが、塩基対はまた、これらの「正準な」対のメンバーではない塩基間でも形成され得る。正準でない塩基対は、当該分野で周知である。(例えば、ROGER L.P.ADAMSら、THE BIOCHEMISTRY OF THE NUCLEIC ACIDS(第11版、1992)を参照のこと)。
特定の実施形態において、本発明の核酸は、参照核酸の連続する塩基領域と少なくとも80%、90%または100%同一である一定の連続する塩基領域を含む。短い核酸(例えば、本発明の特定のオリゴヌクレオチド)について、「クエリー」核酸の塩基領域と参照核酸の塩基領域との間の同一性の程度は、手動のアラインメントによって決定され得る。「同一性」は、比較される核酸の糖および骨格領域に関係なく、窒素塩基の配列だけを比較することによって決定される。したがって、クエリー:参照塩基配列アラインメントは、DNA:DNA、RNA:RNA、DNA:RNA、RNA:DNA、あるいは任意の組み合わせまたはそれらのアナログであり得る。等価なRNAおよびDNA塩基配列は、(RNAでの)Uを(DNAでの)Tに変換することによって比較され得る。
「標的核酸」は、増幅されるべき「標的配列」を含む核酸である。標的核酸は、本明細書に記載されるようなDNAまたはRNAであり得、一本鎖または二本鎖のいずれかであり得る。標的核酸は、標的配列に加えて他の配列を含み得、この配列は増幅され得ない。代表的な標的核酸としては、ウイルスゲノム、細菌ゲノム、真菌ゲノム、植物ゲノム、動物ゲノム、ウイルス、細菌もしくは真核生物細胞由来のrRNA、tRNAまたはmRNA、ミトコンドリアDNA、あるいは染色体DNAが挙げられる。
「テンプレート」は、核酸ポリメラーゼによってコピーされている核酸分子である。テンプレートは、ポリメラーゼに依存して、一本鎖、二本鎖、または部分的に二本鎖であり得る。合成されたコピーは、そのテンプレート、または二本鎖テンプレートもしくは部分的に二本鎖のテンプレートのうちの少なくとも一方の鎖に相補的である。RNAおよびDNAの両方は、代表的に、5’から3’の方向に合成され、核酸二重鎖の2つの鎖は、その2つの鎖の5’末端がその二重鎖の反対の端部にあるように整列される(それゆえ、必然的に3’末端もそのようになる)。本発明によると「標的配列」は常に「テンプレート」であるが、テンプレートはまた二次的なプライマー伸長産物および増幅産物を含み得る。
「DNA依存性DNAポリメラーゼ」は、DNAテンプレートから相補DNAコピーを合成する酵素である。その例は、E.coli由来のDNAポリメラーゼI、バクテリオファージT7 DNAポリメラーゼ、あるいはバクテリオファージT4、Phi−29、M2、またはT5由来のDNAポリメラーゼである。本発明のDNA依存性DNAポリメラーゼは、細菌もしくはバクテリオファージから単離された天然に存在する酵素、または組換え発現された酵素であるか、あるいは改変されるかまたは特定の望ましい特徴(例えば、熱安定性)、または種々の改変型テンプレートからDNA鎖を認識もしくは合成する能力を有するように操作されて「進化された」形態であり得る。公知のすべてのDNA依存性DNAポリメラーゼは、合成を開始するために相補的なプライマーを必要とする。適切な条件下で、DNA依存性DNAポリメラーゼがRNAテンプレートから相補DNAコピーを合成し得ることが公知である。RNA依存性DNAポリメラーゼ(以下に記載される)もまた、代表的に、DNA依存性DNAポリメラーゼ活性を有する。
「DNA依存性RNAポリメラーゼ」または「トランスクリプターゼ」は、プロモーター配列(これは通常は二本鎖である)を有する二本鎖もしくは部分的に二本鎖のDNA分子から、複数のRNAコピーを合成する酵素である。このRNA分子(転写物)は、プロモーターのすぐ下流の特定の位置から始まって、5’から3’の方向に合成される。トランスクリプターゼの例は、E.coliならびにバクテリオファージT7、T3およびSP6由来のDNA依存性RNAポリメラーゼである。
「RNA依存性DNAポリメラーゼ」または「逆転写酵素」(「RT」)は、RNAテンプレートから相補DNAコピーを合成する酵素である。公知のすべての逆転写酵素はまた、DNAテンプレートから相補DNAコピーを作製する能力を有する;したがって、逆転写酵素はRNA依存性DNAポリメラーゼでもDNA依存性DNAポリメラーゼでもある。RTはまた、RNAse H活性を有し得る。Maloneyマウス白血病ウイルスに由来する逆転写酵素(MMLV−RT)が好ましい。RNAテンプレートおよびDNAテンプレートの両方を用いて合成を開始するために、プライマーが必要とされる。
本明細書中で使用される場合、「選択的RNAse」は、RNA:DNA二重鎖のRNA部分を分解するが、一本鎖RNAも二本鎖RNAもDNAも分解しない酵素である。例示的な選択的RNAseは、RNAse Hである。同じもしくは類似の活性を有するRNAse H以外の酵素もまた、本発明で企図される。選択的RNAseは、エンドヌクレアーゼまたはエキソヌクレアーゼであり得る。ほとんどの逆転写酵素は、そのポリメラーゼ活性に加えてRNAse H活性を含む。しかし、RNAse Hの他の供給源が付随するポリメラーゼ活性を伴わずに入手可能である。分解は、RNA:DNA複合体からRNAの分離を生じ得る。あるいは、選択的RNAseは、単に、種々の位置でRNAを切断し得、その結果RNAの部分が融解するか、または酵素がRNAの部分を巻き戻すことを可能にする。本発明のRNA標的配列またはRNA産物を選択的に分解する他の酵素は、当業者に容易に明らかである。
核酸合成の議論は、核酸二重鎖の2つの相補鎖を名付けるための用語を採用することによって大いに単純化かつ明確にされる。伝統的に、タンパク質または構造RNAを生成するために使用される配列をコードする鎖は、「センス(+)」鎖と指定され、その相補体は「アンチセンス(−)」鎖と指定される。多くの場合、いずれの鎖も機能的であり、それゆえ一方に「センス」と指定し、他方に「アンチセンス」と指定することの割り当ては、任意にならざるを得ないことが現在知られている。それにもかかわらず、この用語は、核酸の配列の方向性を指定するのに非常に有用であり、その目的のために本明細書で利用される。
増幅系の文脈において、用語「特異性」は、増幅系の特徴に言及するために本明細書で使用され、この用語は、その増幅系が配列およびアッセイ条件に依存して標的と非標的配列とを区別する能力を表す。核酸増幅に関して、特異性は、一般的に、副産物の数に対して産生される特定のアンプリコンの数の割合(すなわち、シグナル対ノイズ比)を指す、以下でより詳細に記載される。
用語「感度」は、核酸増幅反応が検出または定量され得る精度に言及するために本明細書で使用される。増幅反応の感度は、一般的に、その増幅系で確実に検出され得る標的核酸の最も少ないコピー数の尺度であり、例えば、利用される検出アッセイおよび増幅反応の特異性(すなわち、副産物に対する特定のアンプリコンの割合)に依存する。

「増幅試薬」は、11.6mM Trizma(登録商標)塩基緩衝液、15mM Trizma(登録商標)塩酸塩緩衝液、22.7mM MgCl2、23.3mM KCl2、3.33%(v/v)グリセロール、0.05mM 酢酸亜鉛、0.665mM dATP、0.665mM dCTP、0.665mM dGTP、0.665mM dTTP、0.02%(v/v)ProClin 300 Preservative(Supelco, Bellefonte, PA;カタログ番号48126)、5.32mM ATP、5.32mM CTP、5.32mM GTP、5.32mM UTP、および6M HCl(22℃でpH7.81〜8.0)から構成された。
「酵素試薬」は、70mM N−アセチル−L−システイン、10%(v/v)TRITON(登録商標)X−102、16mM HEPES、3mM EDTA、0.05%(w/v)アジ化ナトリウム、20mM Trizma(登録商標)塩基緩衝液、50mM KCl2、20%(v/v)グリセロール、150mM トレハロース、4M NaOH(pH7)から構成され、そして224RTU/μL モロニーマウス白血病ウイルス(「MMLV」)逆転写酵素、および140U/μL T7 RNAポリメラーゼを含み、ここで1ユニット(すなわち、RTUまたはU)の活性は、MMLV逆転写について37℃で15分における5.75fmol cDNAの合成および遊離、ならびにT7 RNAポリメラーゼについて37℃で20分における5.0fmol RNA転写物の産性と定義する。
「ハイブリダイゼーション試薬」は、100mM コハク酸、2%(w/v) ラウリル硫酸リチウム、230mM LiOH、15mM アルドリチオール(aldrithiol)−2、1.2M LiCl、20mM EDTA、20mM EGTA、3.0%(v/v)エチルアルコール、および2M LiOH(pH4.7)から構成された。
「選択試薬」は、600mM H3BO3、182mM NaOH、1%(v/v)TRITON(登録商標)X−100界面活性剤、および4M NaOH(pH8.5)から構成された。
「検出試薬I」は、1mM HNO3および30mM H2O2から構成された。
「検出試薬II」は、1M NaOHおよび2%(w/v)Zwittergent(登録商標)3−14界面活性剤から構成された。

この実験において、本発明者らは、実施例1のHCV増幅系において増幅効果に対するブロックされたプロモーターオリゴヌクレオチドと終結オリゴヌクレオチドとの間の種々の長さの重複の効果を研究した。反応混合物を4つの複製において用意し、各セットに0または50コピーの実施例1の転写物を与えた。存在する場合、プロモーターオリゴヌクレオチドと終結オリゴヌクレオチドとの間の重複の量は、各セットの反応混合物について2塩基、4塩基または6塩基であった。プロモーターオリゴヌクレオチド、プライミングオリゴヌクレオチド、および検出プローブは、実施例5に使用したものと同一であった。コールドプローブおよびホットプローブを、4:1の比で使用した。この実験の3つの終結オリゴヌクレオチドは、2’−O−メチルリボヌクレオチドから作製され、以下の塩基配列を有した:(i)配列番号37 agacgcuuucugcgugaagacagu(2塩基重複);(ii)配列番号38 cuagacgcuuucugcgugaagaca(4塩基重複);および(iii)配列番号33(6塩基重複)。
増幅効果に対する終結オリゴヌクレオチド/プロモーターオリゴヌクレオチドの塩基重複の効果
(終結オリゴヌクレオチドの存在下または非存在下におけるリアルタイム増幅アッセイの比較)
この実験は、終結オリゴヌクレオチドが、リアルタイム増幅アッセイにおいて増幅能力を向上するか否かを決定するために行った。この実験のために、本発明者らは、実施例2のMycobacterium tuberculosis増幅系を用い、これは、配列番号28の塩基配列を有するブロックされていないプロモーターオリゴヌクレオチド、配列番号29の塩基配列を有するプライミングオリゴヌクレオチド、および配列番号34の塩基配列を有するブロックされた終結オリゴヌクレオチドを含んだ。配列番号31の塩基配列を有する分子ビーコンプローブもまた含んだ。検出プローブを、BHQ−2 Glycolate CPG(Biosearch Technologies,Inc.,Novato,CA;カタログ番号CG5−5042G−1)を用いて、その3’末端に連結されたBHQ−2 Black Hole QuencherTMDye、およびCyTM5−CEホスホラミダイト(Glen Research;カタログ番号105915−90)を用いて、その5’末端に連結されたCyTM5Dyeを含むように合成した。この反応を、Thermo Labsystems White Cliniplate 96(VWR International,Inc.,West Chester, PA;カタログ番号28298−610)のウェル中で行い、各反応ウェルは、0、100または1000コピーの実施例2の標的核酸を含んだ。試験した各コピー数について、終結オリゴヌクレオチドを含む4つの複製、および終結オリゴヌクレオチドを含まない4つの複製が存在した。
次に、25μLの酵素試薬(42℃に予熱した)を各ウェルに添加して、その内容物を、ピペットを用いて数回混合した。次いで、プレートの内容物を、BioluminTM960 Micro Assay Reader(Molecular Dynamics Inc.,Sunnyvale,CA)中で42℃で120分間、インキュベートして、CyTM5Dyeチャネルからの蛍光を、1分間隔において時間の関数としてモニタリングした。このモニタリングの結果を、グラフとして図4A〜Fに示し、これにより、終結オリゴヌクレオチドが、Mycobacterium tuberculosisリアルタイム増幅アッセイにおいて劇的に標的配列の増幅を向上させたことが示された。
(終結オリゴヌクレオチド対消化オリゴヌクレオチド)
この実験は、ブロックされたプロモーターオリゴヌクレオチドまたはブロックされていないプロモーターオリゴヌクレオチドの存在下において終結オリゴヌクレオチドまたは消化オリゴヌクレオチドのいずれかを用いて、実施例2のMycobacterium tuberculosis増幅系の増幅レベルを比較した。この実施例の終結オリゴヌクレオチドは、標的RNAに結合するように消化されて、物理的に逆転写酵素の活性をブロックするが、DNAからなる消化オリゴヌクレオチドは、標的RNAに結合するように消化されて、RNAse H活性によって基質RNAの消化を導く。終結オリゴヌクレオチドまたは消化オリゴヌクレオチドの使用は、規定された3’末端を有する、テンプレート−相補鎖、またはcDNAの形成を生じる。プロモーターオリゴヌクレオチドは、そのテンプレート−結合部分が、テンプレート−相補鎖に存在する3’末端配列にハイブリダイズして、それによって、逆転写酵素の存在下において二本鎖プロモーター配列の形成を促進するように設計される。
終結オリゴヌクレオチドおよび消化オリゴヌクレオチドを用いるアンプリコン産生
(キャップされたプライミングオリゴヌクレオチド)
この実験は、実施例2のMycobacterium tuberculosis増幅系を用いて、副産物形成に対するプライミングオリゴヌクレオチドキャップを含む効果を研究した。「キャップ」は、プライミングオリゴヌクレオチドの3’末端に相補的な短いオリゴヌクレオチドであり、末端の3’−OH基からの伸長を防ぐための3’末端ブロッキング部分を含む。キャップは、プライミングオリゴヌクレオチドがプロモーターオリゴヌクレオチドを有するオリゴヌクレオチドダイマー(プライミングオリゴヌクレオチドが、逆転写酵素の存在下において伸長される場合、機能的二本鎖プロモーター配列の形成を生じ得る)を形成することを防ぐために含まれる。図5Aに示すように、機能的二本鎖プロモーター配列を有するオリゴヌクレオチドダイマーの形成は、RNAポリメラーゼの存在下において望ましくない副産物の産性をもたらし得る。キャップは、オリゴヌクレオチドダイマー形成を阻害するが、キャップは、テンプレート配列を有する特定のハイブリダイゼーションによって、容易にプライミングオリゴヌクレオチドと置換され得る。キャップ使用の図を、図6Aに示す。

この実験は、ブロックされたプロモーターオリゴヌクレオチドを含む増幅反応混合物におけるアンプリコン産生に対するエクステンダーオリゴヌクレオチドの効果を調べた。この実験のエクステンダーオリゴヌクレオチドは、ブロックされるかまたはブロックされていないかのいずれかであり、配列番号50 cctccaggaccccccctcccgggagagccataの塩基配列を有した。3’末端がブロックされた終結オリゴヌクレオチドは、配列番号51 auggcuagacgcuuucugcgugaagaの塩基配列を有する2’−O−メチルリボヌクレオチドから作製されたものを含んだ。標的核酸「標的」、プライミングオリゴヌクレオチドおよびプロモーターオリゴヌクレオチドは、実施例1に使用したものと同じであった。この実験に使用した各々のブロックされたオリゴヌクレオチドのブロッキング部分は、実施例1に記載される3’−3’リンケージからなる3’末端ブロッキング部分であった。コールドおよびホットプローブを、転写産物の検出のために使用し、これは、配列番号7の配列を有した。この実験のホットプローブは、実施例5において使用した第1検出プローブと同じであった。

Claims (47)
- 標的配列の複数のコピーを合成する方法であって、該方法は、
(A)RNA標的配列を含む標的核酸を、以下の(1)および(2)で処理する工程:
(1)該標的配列の3’末端からプライマー伸長反応が開始され得るように、該標的配列の3’末端にハイブリダイズするプライミングオリゴヌクレオチドであって、ここで、以下の条件(a)および(b)のうちの一方または両方が満たされる、プライミングオリゴヌクレオチド:
(a)該プライミングオリゴヌクレオチドが、RNAを含まない;および

(D)該DNAプライマー伸長産物を、第一の領域および第二の領域を含むプロモーターオリゴヌクレオチドで処理する工程であって、該第一の領域は、該DNAプライマー伸長産物の3’領域にハイブリダイズしてプロモーターオリゴヌクレオチド:DNAプライマー伸長産物ハイブリッドを形成し、該第二の領域は、RNAポリメラーゼに対するプロモーターでありかつ該第一の領域に対して5’側に位置し、ここで、該方法において提供される、RNAポリメラーゼに対するプロモーターを含む任意のオリゴヌクレオチドは、そのオリゴヌクレオチドからのDNA合成の開始を防ぐように改変される、工程;
(E)該プロモーターオリゴヌクレオチド:DNAプライマー伸長産物ハイブリッドにおいて、該DNAプライマー伸長産物の3’末端を伸長させて、該プロモーターオリゴヌクレオチドの該第二の領域に対する配列相補性を付加する工程;ならびに
(F)該プロモーターオリゴヌクレオチド:DNAプライマー伸長産物ハイブリッドから、該プロモーターを認識し該プロモーターから転写を開始するRNAポリメラーゼを用いて、該DNAプライマー伸長産物に相補的な複数のRNA産物を転写する工程であって、ここで、該RNA産物の塩基配列は、該標的配列の塩基配列と実質的に同一である、工程
を包含する、方法。 - 前記プライミングオリゴヌクレオチドが、前記標的配列にハイブリダイズする前に、該プライミングオリゴヌクレオチドの3’末端にハイブリダイズされるキャップを有する、請求項1に記載の方法。
- 前記キャップが、前記プライミングオリゴヌクレオチドの3’末端にある8個以下のヌクレオチドに相補的である、請求項2に記載の方法。
- 前記キャップが前記プライミングオリゴヌクレオチドにハイブリダイズされるとき、該キャップが、該プライミングオリゴヌクレオチドと前記プロモーターオリゴヌクレオチドとの間の非特異的なハイブリダイゼーションを防ぐ、請求項2または3に記載の方法。
- 前記キャップが、その3’末端にブロッキング部分を含むように改変されたキャッピングオリゴヌクレオチドである、請求項2〜4のいずれか1項に記載の方法。

- 前記キャップが、リンカー領域を介して前記プライミングオリゴヌクレオチドに結合される、請求項6に記載の方法。
- 前記リンカー領域が少なくとも5個のヌクレオチドを含む、請求項7に記載の方法。
- 前記リンカー領域が少なくとも5個の無塩基ヌクレオチドを含む、請求項7に記載の方法。
- 前記プライミングオリゴヌクレオチドがRNAを含まない、請求項1〜9のいずれか1項に記載の方法。
- 前記プライミングオリゴヌクレオチドが、デオキシヌクレオチドおよび/またはそのアナログから構成される、請求項10に記載の方法。
- 前記プライミングオリゴヌクレオチドが、デオキシヌクレオチドから構成される、請求項11に記載の方法。
- 前記プライミングオリゴヌクレオチドが、前記標的配列にハイブリダイズする前記塩基領域の5’側に、非ハイブリダイズ塩基領域を含まない、請求項1〜12のいずれか1項に記載の方法。
- 前記プライミングオリゴヌクレオチドが、RNAse H活性を有する逆転写酵素を用いて伸長される、請求項1〜13のいずれか1項に記載の方法。
- 前記逆転写酵素がMaloneyマウス白血病ウイルスに由来する、請求項14に記載の方法。
- 前記酵素が、RNAse H活性を持ち、該酵素が、逆転写酵素以外の酵素である、請求項1〜13のいずれか1項に記載の方法。
- 前記結合分子がオリゴヌクレオチドを含み、該オリゴヌクレオチドが、3’末端からのDNA合成の開始を防ぐために、該オリゴヌクレオチドの3’末端にブロッキング部分を持つものである、請求項1〜16のいずれか1項に記載の方法。
- 前記結合分子の前記オリゴヌクレオチドの5’末端が、前記プロモーターオリゴヌクレオチドの前記第一の領域の5’末端と重複し、該第一の領域の5’末端が、該結合分子の該オリゴヌクレオチドの5’末端と十分な数のミスマッチを有し、該プロモーターオリゴヌクレオチドが、該結合分子にハイブリダイズすることを防ぐ、請求項17に記載の方法。
- 前記結合分子が終結オリゴヌクレオチドである、請求項17または18に記載の方法。
- 前記終結オリゴヌクレオチドの5’末端が、前記プロモーターオリゴヌクレオチドの前記第一の領域の5’末端にある少なくとも2個のヌクレオチドに相補的である、請求項19に記載の方法。
- 前記終結オリゴヌクレオチドの5’末端が、前記プロモーターオリゴヌクレオチドの前記第一の領域の5’末端にある、少なくとも3個、かつ10個以下のヌクレオチドに相補的である、請求項19に記載の方法。
- 前記結合分子が改変オリゴヌクレオチドである、請求項17または18に記載の方法。
- 前記改変オリゴヌクレオチドが消化オリゴヌクレオチドである、請求項22に記載の方法。
- 請求項1〜23のいずれか1項に記載の方法であって、工程(D)において、前記DNAプライマー伸長産物をエクステンダーオリゴヌクレオチドで処理する工程をさらに包含し、該エクステンダーオリゴヌクレオチドは、前記プロモーターオリゴヌクレオチド:DNAプライマー伸長産物ハイブリッドの前記プロモーターオリゴヌクレオチドの3’側にある前記DNAプライマー伸長産物の一領域にハイブリダイズし、それにより、エクステンダーオリゴヌクレオチド:DNAプライマー伸長産物ハイブリッドが形成される、方法。
- 前記エクステンダーオリゴヌクレオチドがさらに、該エクステンダーオリゴヌクレオチドの3’末端からのDNA合成の開始を防ぐために、該エクステンダーオリゴヌクレオチドの3’末端に位置するブロッキング部分を含む、請求項24に記載の方法。

- 前記プロモーターオリゴヌクレオチドはさらに、前記第一の領域と前記第二の領域との間、または、該第一の領域および該第二の領域に隣接して位置する挿入配列を含み、該プロモーターオリゴヌクレオチドにおける該挿入配列の存在が、前記RNA産物が形成される速度を高める、請求項1〜27のいずれか1項に記載の方法。
- 前記プロモーターオリゴヌクレオチドが、該プロモーターオリゴヌクレオチドの3’末端に位置するブロッキング部分を含むように改変される、請求項1〜28のいずれか1項に記載の方法。
- 前記プロモーターオリゴヌクレオチドの前記ブロッキング部分が、改変ヌクレオチド、3’から5’の方向性を有するヌクレオチドまたはヌクレオチド配列、3’アルキル基、3’2’−ジデオキシヌクレオチド、3’コルジセピン、3’アルカン−ジオール残基、3’非ヌクレオチド部分、前記標的配列に相補的でないヌクレオチド配列、核酸結合タンパク質、およびこれらの混合物からなる群より選択される置換基を含む、請求項29に記載の方法。
- 前記ブロッキング部分が、3’から5’の方向性を有するヌクレオチドもしくはヌクレオチド配列、または、3’非ヌクレオチド部分を含む、請求項30に記載の方法。
- 前記標的配列の前記複数のコピーの存在または量を決定する工程をさらに包含する、請求項1〜31のいずれか1項に記載の方法。
- 前記標的配列の前記複数のコピーの存在または量が、検出可能な標識を有するオリゴヌクレオチドプローブを用いて決定される、請求項32に記載の方法。
- 実質的に一定の温度において実施される、請求項1〜33のいずれか1項に記載の方法。
- 標的核酸の存在下で、伸長のために利用可能なプライミングオリゴヌクレオチドを作製するための方法であって、該方法は、
(a)該標的核酸を含む反応混合物に該プライミングオリゴヌクレオチドを提供する工程であって、該プライミングオリゴヌクレオチドは、該プライミングオリゴヌクレオチドの3’末端の一領域にハイブリダイズされたキャップを有し、該キャップの5’末端の塩基は、該プライミングオリゴヌクレオチドの3’末端の塩基に相補的であり、そして、該キャップは、該キャップからのDNA合成の開始を防ぐように改変される、工程;
(b)該標的核酸内に含まれる標的配列に該プライミングオリゴヌクレオチドをハイブリダイズさせ、それにより、該プライミングオリゴヌクレオチドから該キャップを解放する、工程;および
(c)プライマー伸長反応において、該プライミングオリゴヌクレオチドをDNAポリメラーゼで伸長させて、該標的配列に相補的なDNAプライマー伸長産物を得る、工程

- 前記キャップの3’末端が、前記プライミングオリゴヌクレオチドの5’末端に共有結合され、該キャップは、ループを形成することにより、該プライミングオリゴヌクレオチドの3’末端にハイブリダイズする、請求項35または36に記載の方法。
- 前記キャップが、リンカー領域を介して前記プライミングオリゴヌクレオチドに結合される、請求項38に記載の方法。
- 前記リンカー領域が少なくとも5個のヌクレオチドを含む、請求項39に記載の方法。
- 前記リンカー領域が少なくとも5個の無塩基ヌクレオチドを含む、請求項39に記載の方法。
- 容器であって、以下:
プライミングオリゴヌクレオチドであって、該プライミングオリゴヌクレオチドは、標的核酸配列の3’末端にハイブリダイズして、該標的核酸配列に相補的なDNAプライマー伸長産物の合成を開始する、プライミングオリゴヌクレオチド;および
該プライミングオリゴヌクレオチドの3’末端の一領域にハイブリダイズするキャップであって、該キャップの5’末端の塩基は、該プライミングオリゴヌクレオチドの3’末端に相補的であり、そして、該キャップは、その3’末端に位置するブロッキング部分を含むように改変されたキャッピングオリゴヌクレオチドである、キャップ
を含む、容器。 - 前記キャップは、前記プライミングオリゴヌクレオチドの3’末端にある8個以下のヌクレオチドに相補的である、請求項42に記載の容器。
- 前記キャップの3’末端が、前記プライミングオリゴヌクレオチドの5’末端に共有結合され、該キャップは、ループを形成することにより、該プライミングオリゴヌクレオチドの3’末端にハイブリダイズする、請求項42または43に記載の容器。
- 前記キャップが、リンカー領域を介して前記プライミングオリゴヌクレオチドに結合される、請求項44に記載の容器。
- 前記リンカー領域が少なくとも5個のヌクレオチドを含む、請求項45に記載の容器。
