生体分子による粒子の官能化は、バッチ間のばらつきを小さくするために自動装置を用いて並行して実施することができる。さらに、オリゴヌクレオチドプローブを固体マトリックス表面に点在させることもできる。例えば、点在させたオリゴヌクレオチドアレイを使用して、PNAキメラを捕捉することができる。さらに、PNAキメラを捕捉するための高密度オリゴヌクレオチドアレイなどの固体マトリックスの表面で、オリゴヌクレオチドプローブを直接合成することもできる。
PNAキメラ捕捉のためのミクロ粒子表面へのDNAオリゴヌクレオチドの結合
2種の方法を使用して、固体表面、例えば、色でコード化したミクロ粒子にオリゴヌクレオチドプローブを結合させることができる。第1の方法である間接結合では、ビオチニル化オリゴヌクレオチドが固体表面に結合させたストレプトアビジンまたはその誘導体と相互作用する。タンパク質をミクロ粒子などの固体表面に結合させるプロセスは当技術分野で公知である(Bioconjugate Techniques, Greg T. 編,Hermanson, Academic Press, 1995)。図11Aに示すように、ビオチニル化オリゴヌクレオチドを、ミクロ粒子に結合させてある修飾型ストレプトアビジンのニュートロアビジンに効率的に結合させた。簡単に述べると、漸増量(0.488、0.977、1.953、3.906、7.813、15.63、31.25、62.5、125および250nM)のCy5標識ビオチニル化オリゴヌクレオチドを、所与の固定数の色でコード化したニュートロアビジン官能化ビーズとインキュベートした。この結合反応はPBS中、室温で30分間実施した。結合後、ビーズをPBSTで洗浄することにより結合していないオリゴヌクレオチドを除去した。ミクロ粒子の表面の非占有部分はBSA(100mMリン酸バッファ(pH7.4)中10mg/ml)を使用してブロックした。100mMリン酸バッファ(pH7.4)で洗浄した後、ミクロ粒子は4℃の保存バッファ中で保存することができる。次いで、様々な種類のビーズを試験管内で合わせ、ミクロ粒子アレイに集合させた。このアレイを蛍光顕微鏡下で調べた。ニュートロアビジンの一連の滴定結果を図11Aに示す。31nMのビオチニル化オリゴヌクレオチドの結合により、ニュートロアビジン官能化ビーズ(直径3.2.m)のすべての結合部位を飽和させることができ、オリゴヌクレオチド濃度が上昇するにつれて、1000msの積分時間で記録されたCy5信号強度は約100から6000に上昇した。図11Aに示した誤差バーは、平均の標準偏差を示している。
ビオチニル化PNAオリゴマーの精製
合成PNAキメラは液体クロマトグラフィーで精製することができる。2種のビオチニル化PNAオリゴマーの高圧液体クロマトグラフィー(HPLC)精製の1例を図12に示す。ビオチニル化ビスPNA(「PNAクランプ」)および線状PNAの分子量はそれぞれ4.3kDおよび7.5kDである。PNAオリゴマーは、125mM NaClを含む10mMトリスバッファ(pH7.5)でゲル濾過カラムで分離し、クロマトグラフィープロファイルは波長260nMでモニターした。流量0.5ml/分で、0.5mlの溶出液画分を48本集めた。それぞれ4.3kDのPNAクランプ(画分25)と7.5kDの線状PNA(画分28)に対応する低いピークと高いピークの2つの特有のピークが同定された。精製されたPNAオリゴマーの分子量は質量分析で確認した。
精製PNA-ペプチドキメラの分光光度プロファイル
PNAキメラの蛍光色素による標識を確認するために、精製PNAキメラの分光光度プロファイルを走査分光光度計で記録した。図13AおよびBに示した精製したテトラメチルローダミン(TMR)標識PNA-ペプチドキメラおよびCy5標識PNAの分光光度プロファイルはそれぞれ、PNAと蛍光染料の明確な吸収特性を示している。波長域250〜300nmのピークはペプチドを有するまたは有していないPNAに対応し、一方、TMR標識(図13A)は500から550nmの範囲のピークで同定され、Cy5標識(図13B)は625〜675nmの波長範囲で同定される。
ミクロ粒子アレイ上のDNAオリゴヌクレオチドへのビスPNAオリゴマーのオンチップハイブリダイゼーション
オンチップハイブリダイゼーションを実施して、マイクロアレイに固定化したDNAオリゴヌクレオチドへのビスPNAオリゴマーの配列特異的捕捉を確認した。簡単に述べると、ビスPNAオリゴマーは各アームに12〜13個のチミン塩基を有するビオチニル化したPNAクランプであった。ハイブリダイゼーションの前に、4種のビオチニル化オリゴヌクレオチドをニュートロアビジン官能化ミクロ粒子に結合させた。各オリゴヌクレオチドは、18マーのオリゴアデニン(A-18)、無関係な18ヌクレオチドの配列(N-18)、10マーのポリアデニン(A-10)および、無関係なヌクレオチドの配列(N-10)を含んでいた。結合後、オリゴヌクレオチド官能化ミクロ粒子すべてを、オリゴヌクレオチド捕捉プローブを含まない陰性対照粒子と共に、1本の試験管で合わせて、シリコンチップ上にミクロ粒子アレイを集合させた。チップを先ず、90mM NaCl、83mMグアニジンチオシアナート、8mM MgC12、17nM EDTA、0.1%ビオチン、0.1%Tween-20、70mM Tris-HClを含むバッファ(pH7.5)中、40℃で20分間プレハイブリダイズさせた。次いで、ビオチニル化したビスPNAを最終濃度200nMとなるようにプレハイブリダイゼーションバッファに加えた。ハイブリダイゼーションは加湿チャンバ内、40℃で1時間実施した。陰性対照チップにはハイブリダイゼーションバッファにPNAを入れなかった。ハイブリダイゼーションが終了したら、チップを室温で10分間、100mM NaCl、10mM Tris-HCl(pH 7.5)、0.1%Tween-20で洗浄した。粒子に提示されたオリゴヌクレオチドプローブにハイブリダイズしたビオチニル化PNAを検出するために、チップを室温で30分間、100mM NaCl、100mMリン酸ナトリウム(pH7.5)中のCy5結合ストレプトアビジン(20μg/ml)と共にインキュベートした。15mM NaCl、10mM Tris-HCl(pH7.5)で洗浄した後、蛍光顕微鏡を使用してアレイを調べた。特定の波長を通す様々なフィルターを使用して同じチップからいくつかの画像を得た。粒子の本質(identity)はそれぞれの色コードで決定した。チップのCY5画像からのビーズのアッセイ信号を解読粒子と合わせ
た。適合するA-10粒子およびA-18粒子ならびに不適合のN-10粒子およびA-18粒子からのアッセイ信号を抽出して分析した。Cy5信号を有する粒子は標準的画像分析により同定した。図14に示すように、ビスPNAクランプは10マーおよび18マーのポリアデニンで官能化した粒子に特異的にハイブリダイズするが、ビスPNAクランプは無関係のヌクレオチド配列(N-10またはN-18)にはハイブリダイズせず、対照的に、陰性対照アレイはPNAを捕捉しない。コンピュータプログラムを使用してチップからの画像を自動的に配列させた。種々の波長での蛍光強度を画像から抽出し、チップ上の各粒子に割り当てた。次いで、染色されたビーズの内部染料の蛍光強度を密集させた。
色でコード化したミクロ粒子上のDNAオリゴヌクレオチドに対するビスPNAオリゴマーのインチューブハイブリダイゼーション

ミクロ粒子アレイ上に提示されたDNAオリゴヌクレオチドに対するPNA-タンパク質キメラのハイブリダイゼーション

分でCy5.5信号強度140)。いずれの場合も、C-18、N-18および対照(ナシ、表面上のオリゴヌクレオチドなし)は1000msの積分でCy5.5信号強度約45単位が得られただけであった。
色でコード化した磁性ミクロ粒子に固定化したオリゴヌクレオチドへのビオチニル化PNAオリゴマーのオンチップハイブリダイゼーション
標的分子のオンチップハイブリダイゼーションのオリゴヌクレオチドプローブは、色でコード化した磁性粒子に固定化した。具体的には、既知のヌクレオチド配列を有するビオチニル化オリゴヌクレオチド(0.4μM)を、表面をニュートロアビジンでコーティングした規定の種類の色でコード化した磁性粒子(約6.7×105個)と結合させた。結合反応は、攪拌しながら、室温で、30分間、0.1mlの結合バッファ(150mM NaCl、0.05mMエチレンジアミン四酢酸(EDTA)、0.5%ウシ血清アルブミン、0.5mM Tris-HClおよび100mMリン酸ナトリウム、pH7.2)中で実施した。結合後、磁石を用いて粒子を集めた。攪拌しながら、室温で、20分間、0.05%Tween-20を含む150mM NaClおよび100mMリン酸ナトリウム(pH7.2)に溶かした0.1%ビオチンで、未反応のニュートロアビジン部位をブロックした。ブロック後、0.05%Tween-20を含む150mM NaClおよび100mMリン酸ナトリウム(pH7.2)0.2mlで粒子を洗浄した。このプロトコールは他のビオチニル化オリゴヌクレオチドを他の種類のニュートロアビジンコーティング粒子に結合させるときにも適応した。
あり、一方、タイプII、IIIおよびIVは3種の磁性ではない色でコード化した粒子である。タイプIおよびIIの粒子は、PNAオリゴマーに相補的なビオチニル化オリゴヌクレオチドに固定化させた。タイプIIIの粒子はPNAと無関係の塩基配列を有するオリゴヌクレオチドと結合させた。タイプIVの粒子は表面にオリゴヌクレオチドを有していなかった。チップBはチップAの陰性対照として機能し、PNAを含まないハイブリダイゼーション混合物と共にインキュベートした。「n」はチップ上の粒子の数を示している。タイプIおよびタイプIIの粒子はそれぞれ信号強度約2250および1500を生じ、一方、タイプIIIおよびタイプIVの粒子は約400および250のCy5.5信号強度で、顕著な信号は生じなかった。バーは平均の標準偏差を表している。
ミクロ粒子アレイ上のオリゴヌクレオチドに対するPNA-小分子キメラのオンチップハイブリダイゼーション
色でコード化したミクロ粒子アレイ上に提示されたDNAオリゴヌクレオチドに対するビスPNA-小分子キメラの配列特異的捕捉を確認するため、オンチップハイブリダイゼーションアッセイを実施した。簡単に述べると、図13および実施例3に関連して上記したように、ビスPNA-小分子キメラは、各アームに規定の配列の10個の塩基を含むビスPNAとCy5染料の結合体であった。実施例1に上記したように、ハイブリダイゼーションの前に、4種のビオチニル化オリゴヌクレオチドをニュートロアビジン官能化ミクロ粒子に結合させた。各オリゴヌクレオチドは以下の配列を有している:10マーのポリアデニン(A-10)およびそれぞれがビスPNAオリゴマーのアームの1つに相補的な10マー(P-10)。オリゴヌクレオチド捕捉プローブを提示しない対照のミクロ粒子も含んだ。結合後、オリゴヌクレオチド官能化ミクロ粒子すべてを、オリゴヌクレオチド捕捉プローブを含まない陰性対照粒子と1本の試験管内で合わせて、シリコンチップ上にミクロ粒子アレイを集合させた。チップを先ず、90mM NaCl、83mMグアニジンチオシアナート、8mM MgC12、17nM EDTA、0.1%ビオチン、0.1%Tween-20、70mM Tris-HClを含むバッファ(pH7.5)中、40℃で20分間プレハイブリダイズさせた。ビスPNA-Cy5結合体を最終濃度200nMとなるようにプレハイブリダイゼーションバッファに加えた。ハイブリダイゼーションは加湿チャンバ内、40℃で1時間実施した。陰性対照チップはPNAキメラを含まないハイブリダイゼーションバッファに入れた。ハイブリダイゼーションが終了したら、チップを15mM NaCl、10mM Tris-HCl(pH 7.5)、で洗浄した後、蛍光顕微鏡下で調べた。粒子の本質はそれぞれの色コードにより決定した。Cy5信号を有する粒子は実施例4に記載の標準的な画像分析によりビーズから同定した。図18のチップに関するアッセイの結果は、ビスPNA-小分子キメラは、相補的なP-10捕捉プローブで官能化した粒子に特異的にハイブリダイズしてハイブリダイゼーション信号(500msの積分時間で記録)を生じたが、A-10粒子および対照粒子ではハイブリダイゼーションは起こらず、チップの粒子のいずれも顕著な信号は生じなかった。誤差

ミクロ粒子アレイ上の3種のリン酸化ペプチドの標準曲線の同時作成
3種のビオチニル化リン酸化ペプチド(ペプチド-P-1、P-2およびP-3、ペプチド-P-1:ビオチン-CKVEKIGEGT[pY]GVVYK(配列番号1)、アミノ酸11のチロシンがリン酸化されており、ヒトチロシンキナーゼ基質p34cdc2由来である(Cheng, 他, J. Biol. Chem. 267:9248-9256,1992)。ペプチド-P-2:ビオチン-CEGPWLEEEEEA[pY]GWMDFK-ビオチン(配列番号2)、13位のチロシンがリン酸化されており、ヒトガストリン-17である(Baldwin他, Nature, 301, 435-437,1983)。ペプチド-P-3:ビオチン-CRRLIEDAE[pY]AARGK、アミノ酸10のチロシンがリン酸化さており、ルイス肉腫ウイルス形質転換タンパク質からのp60srcのチロシンリン酸化部位由来である(配列番号3)(Casnelli他, PNAS 79:282-286, 1982)。規定の濃度0、0.0012、0.0024、0.0048、0.0064、0.008および0.012pg/mlのペプチド-P-1、ペプチド-P-2およびペプチド-P-3を、実施例1に記載のように、ニュートロアビジンで官能化してある色でコード化したミクロ粒子と結合させた。次いで、実施例1に記載の方法などの公知の方法に従って、ペプチド官能化ミクロ粒子をすべて合わせて、ミクロ粒子アレイに集合させる。集合したミクロ粒子アレイを、すべてのペプチドのリン酸化修飾に特異的なモノクローナル抗体と共にインキュベートした。信号増幅のために、チップを、アレイに結合した一次モノクローナル抗体に特異的な、蛍光染料で標識した二次抗体と共にインキュベートした。PBSTで洗浄した後、READアッセイなどの公知の従来技術の方法に従って蛍光顕微鏡を使用してアレイを調べた。この方法を使用することによって、1つのミクロ粒子アレイを使用して3種のリン酸化ペプチドの標準曲線を作成した(図19)。ペプチド濃度が上昇するにつれて、500msの積分時間でのCy5蛍光信号強度も3種すべてのリン酸化ペプチドについて、500回の積分でCy5信号強度約400から約1400単位の範囲で一般に上昇した。図19に示す誤差バーは平均の標準偏差を示している。
ミクロ粒子アレイでのリン酸化ペプチド標準曲線の作成
規定の濃度0、0.002、0.004、0.008、0.01および0.12μg/mlの実施例9に記載の各種のビオチニル化リン酸化ペプチド(ペプチド-P-およびP-2)を、例えば実施例1に記載の手順などの公知の従来技術の方法に従って、表面をニュートロアビジンでコーティングしてある規定のタイプの色でコード化したビーズに結合させた。粒子表面の未反応部位を公知の従来技術の方法に従ってブロックした。次いで、LEAPSおよび2001年12月28日出願の暫定出願第60/343,621号および2002年7月9日出願の米国出願番号第10/192352号に既に記載されている直接付着集合法などの公知の従来技術の方法に従って、同じ種類のリン酸化ペプチドを有する官能化ビーズを試験管内で合わせて、ミクロ粒子アレイに集合させた。集合させたミクロ粒子アレイを、すべてのペプチドのリン酸化修飾に特異的なモノクローナル抗体と共にインキュベートした。信号増幅の目的で、一次モノクローナル抗体をさらに、特異的な二次抗体および蛍光(Cy5)標識三次抗体を使用して結合させた。PBSTで洗浄した後、READアッセイなどの公知の従来技術の方法に従ってアレイを蛍光顕微鏡を使用して調べた。この方法を使用することによって、ミクロ粒子アレイを使用してリン酸化ペプチドの標準曲線を作成した(図20)。P-ペプチド-1では、500msの積分でCy5信号強度は約500から約5000単位に上昇し、0.008μg/mlの濃度で最高となった。同様に、ペプチド-P-2では、500msの積分でCy5信号強度は約500から約4500単位に上昇し、0.008μg/mlの濃度で最高となった。図20に示す誤差バーは平均の標準偏差を示している。
ミクロ粒子アレイ上のペルオキシダーゼ結合抗体を使用するリン酸化ペプチドの免疫検出
各種のビオチニル化リン酸化ペプチドまたはビオチニル化非リン酸化ペプチドを、例えば実施例1に記載の手順などの公知の従来技術の方法に従って表面をニュートロアビジンでコーティングしてある規定の色でコード化したビーズに結合させた。担体表面のペプチドの密度は実施例1に記載のように最高に達する。結合後、0.05%Tween-20を加えたリン酸緩衝食塩水(PBS;0.1Mリン酸ナトリウム、0.15M塩化ナトリウム、pH7.2)(PBST)を使用して粒子を洗浄した。次いで、近表面粒子の光制御電気運動アセンブリ(LEAPS)および2001年12月28日出願の仮出願第60/343,621号および2002年7月9日出願の米国出願番号第10/192352号に既に記載されている直接付着集合法などの公知の従来技術の方法に従って、ペプチド官能化ビーズをすべての試験管内で合わせて、ミクロ粒子アレイを集合させた。集合させたミクロ粒子アレイを、PBST中の1%ウシ血清アルブミン(BSA)を使用してブロックした。アレイ上のリン酸化ペプチドを免疫検出するために、リン酸化修飾に特異的なペルオキシダーゼ結合モノクローナル抗体と共にチップをインキュベートした。加湿チャンバー内でインキュベーションして、抗体をリン酸化ペプチドに結合させた。抗体結合ミクロ粒子アレイをPBSTを使用して洗浄した後、Molecular Probesのチラミド試薬(例えば、カタログ番号T-20912、T-20916など)を使用するなど、公知の従来技術の方法を使用して、ペルオキシダーゼ基質を使用して検出を行った。

各種のビオチニル化リン酸化ペプチドまたはビオチニル化非リン酸化ペプチドを、例えば実施例1に記載の手順などの公知の従来技術の方法に従って表面をニュートロアビジンでコーティングしてある規定の色でコード化したビーズに結合させた。担体表面のペプチドの密度は実施例1に記載のように最高に達する。結合後、PBSTを使用して粒子を洗浄した。次いで、LEAPSおよび2001年12月28日出願の暫定出願第60/343,621号および2002年7月9日出願の米国出願番号第10/192352号に既に記載されている直接付着集合法などの公知の従来技術の方法に従って、ペプチド官能化ビーズをすべて1つの試験管内で合わせて、ミクロ粒子アレイを集合させた。集合させたミクロ粒子アレイを、PBST中の1%ウシ血清アルブミン(BSA)を使用してブロックする。アレイ上のリン酸化ペプチドを免疫検出するために、リン酸化修飾に特異的なモノクローナル抗体と共にチップをインキュベートする。加湿チャンバー内でインキュベートして、抗体をリン酸化ペプチドに結合させる。PBSTを使用して、結合していない抗体を洗い流す。信号増幅のために、チップを、アレイに結合した一次モノクローナル抗体に特異的な二次抗体と共にインキュベートする。二次抗体に特異的な蛍光標識抗体と共にチップをインキュベートして信号をさらに増強することができる。PBSTで洗浄した後、READアッセイなどの公知の従来技術の方法に従って、蛍光顕微鏡を使用してアレイを調べた。
ミクロ粒子アレイ上の蛍光染料標識抗体を使用した複数のリン酸化ペプチドの検出

二重標識した分析物の比の数量化(ratio quantification)
分析物を2種の蛍光染料で標識することができる。蛍光染料の1つは公知の従来技術の方法に従って分析物を内部または外部標識し、一方、他の染料は対象とする生化学反応中に分析物に取り入れた。分析物からの蛍光(分析物信号)とアッセイからの蛍光を、READアッセイなどの公知の従来技術の方法に従って蛍光顕微鏡を使用して決定することができる。反応効率に関係するアッセイ信号は、比の数量化、すなわちアッセイにおける分析物の信号に対するアッセイ信号の比で評価することができる。二重標識した分析物の比の数量化の一般デザインを図24Aに示す。
フローサイトメトリー分析による色でコード化したミクロ粒子上のオリゴヌクレオチドにハイブリダイズしたPNAキメラの検出
フローサイトメトリー分析による色でコード化したミクロ粒子上のオリゴヌクレオチドにハイブリダイズしたPNAキメラの検出の1例を図25Aに示す。簡単に述べると、2種の緑色でコード化したビーズ(グリーンAおよびグリーンB)をそれぞれ、規定の塩基配列を有する2種のオリゴヌクレオチドと結合させる(グリーンA ビオチン-スペーサー-AAAAAAAAAA(配列番号6);グリーンB:ビオチン-スペーサー-AAGGAGAGAA(配列番号7))。オリゴヌクレオチドのビーズへの固定化は実施例1に記載のように、あるいは従来の公知技術に従って実施した。グリーンAおよびグリーンBのビーズはグリーンチャネルでは特有の放射波長を有しているが、オレンジの波長の放射波長は主として2つのビーズで重複している(図25A)。オリゴヌクレオチド官能化したミクロ粒子を、実施例5に記載のインチューブPNAハイブリダイゼーションに使用した。ビオチニル化PNA-ペプチドキメラのPNAアンカードメインはグリーンBビーズに固定化された相補的オリゴヌクレオチドセンサーに結合したが、グリーンAビーズ上の不適合オリゴヌクレオチドには結合しなかった。ハイブリダイゼーション後、粒子を1×PBS中のR-フィコエリトリン結合ストレプトアビジン(1:100)と共にインキュベートした。R-フィコエリトリン結合ストレプトアビジンは、ビーズにハイブリダイズしたビオチニル化PNA-ペプチドキメラに結合した。ハイブリダイズしたPNAキメラの検出はフローサイトメトリー分析で実施した。(図25Cに模式的に示す)。図25Aに示すように、アッセイ後、グリーンBビーズはR-フィコエリトリンの放射波長に対応するオレンジの蛍光をかなりの量で獲得し、アッセイでは、グリーンBビーズにPNAペプチドキメラがハイブリダイゼーションしたことを示した(図25A)。フローサイトメトリーによる検出を、ミクロ粒子の固定化した相補的なオリゴヌクレオチドに対するインチューブpPNAハイブリダイゼーションに使用することができる。2種のニュートロアビジンコーティングミクロ粒子の1つをビオチンスペースA(10)に固定化し、もう一方のミクロ粒子にはオリゴヌクレオチドを固定化しなかった。これらの2種のビーズをビオチニル化ビスpPNAキメラと共にインキュベートした。ビスpPNAのアンカー部分は、ハイブリダイゼーションのために各アームに12〜13個のチミン塩基を含んでいた。インチューブ条件でのハイブリダイゼーションおよび洗浄は上記の通りである。ハイブリダイゼーション後、ビーズを1×PBS中のフルオレセイン(DTAF)結合ストレプトアビジン(1:300)と共にインキュベートした。フルオレセイン(DTAF)結合ストレプトアビジンは、ビーズ上にハイブリダイズしたビオチニル化pPNAキメラに結合した。ハイブリダイズしたpPNAキメラの検出はフローサイトメトリー分析で実施した。
ミクロ粒子アレイを使用したプロテアーゼ活性の検出用の基質ペプチドの一般的なデザイン
PNA-ペプチドキメラ基質をプロテアーゼ活性の存在を決定するために使用することができる。合成ペプチドはプロテアーゼ活性の決定に日常的に使用されている。これらのPNA-ペプチドキメラ基質は、3つのフォーマットの少なくとも1つで設計した(図26)。キメラの官能性ドメインは1種の蛍光染料(I)、2種の蛍光染料(II)および1種の蛍光染料と内部His6タグで標識した。タンパク質を切断することができる酵素によるプロテアーゼ消化を、この3種の異なる標識をもつPNA-ペプチドキメラ基質を使用して検出した。このようなプロテアーゼの例には、トリプシン、キモトリプシン、サーモリシン、パパイン、プロナーゼおよびHIV-1プロテアーゼが含まれる。一重標識PNA-ペプチドキメラ基質(I)を使用すると、プロテアーゼ消化により消化された基質から蛍光染料の存在が除かれた。二重標識PNA-ペプチドキメラ基質(II)を使用すると、プロテアーゼ消化により基質からクエンチング染料(染料1)が除かれ、切断産物の染料2からの蛍光が放射された。1種の蛍光タグと内部対照タグを有するPNA-ペプチドキメラ(III)では、プロテアーゼ消化により蛍光染料が除かれた。切断されていない基質からの蛍光信号は、実施例16に示したように、内部His6タグから生じた検出信号のレベルに正規化した。
ミクロ粒子アレイを使用するキャスパーゼ活性の決定
固体表面に固定化した、末端標識したビオチニル化キャスパーゼ3ペプチド基質を使用してキャスパーゼ活性などのプロテアーゼ活性を決定した。等量の末端標識した蛍光染料Cy5を有するビオチニル化キャスパーゼペプチド基質を、溶液中の漸減量(8、4.8、2.88、1.728、1.037、0.62、0.373、0.224、0.134、0.081、0.048および0μg/ml)の精製組換えキャスパーゼ3で消化した。消化した後、消化産物を、公知の従来技術の方法に従って、表面をニュートロアビジンでコーティングしてある規定した色でコード化したミクロ粒子の表面に結合させた。次いで、LEAPSおよび2001年12月28日出願の暫定出願第60/343,621号および2002年7月9日出願の米国出願番号第10/192352号に既に記載されている直接付着集合法などの公知の従来技術の方法に従って、ペプチド官能化ミクロ粒子をミクロ粒子アレイに集合させた。切断されていないペプチド基質からの蛍光は、ランダムコード化アレイ検出(READ)アッセイなどの公知の従来技術の方法に従って蛍光顕微鏡を使用して決定した。プロテアーゼ消化により消化産物から蛍光染料が除かれた。図27に示すように、キャスパーゼ3消化について滴定してアッセイを行った。8から0μg/mlの範囲の漸減的なキャスパーゼ3濃度で、1000msの積分でのCy5信号強度が約2600単位から5200単位に上昇した。図27に示す誤差バーは平均の標準偏差を示している。
ミクロ粒子アレイ上での2×2PNAキメラ競合アッセイ
他のPNAキメラの存在下での、ミクロ粒子アレイ上のDNAオリゴヌクレオチドに捕捉されたPNAキメラの特異性を調べるために、2×2PNAキメラ競合アッセイを実施した。簡単に述べると、異なる塩基配列を有する2種のビスPNAをアッセイに使用した。その1つはビオチニル化PNAクランプ(ビオチン-PNA-クランプ)であり、もう一方は、テトラメチルローダミンと結合したビスPNA-ペプチドキメラ(ビスPNA-ペプチド-TMR)であった。ハイブリダイゼーションの前に、実施例1に記載のように公知の従来技術の方法に従って表面をニュートロアビジンでコーティングしてある規定の色でコード化したミクロ粒子に、2種のビオチニル化オリゴヌクレオチドを結合させた。これらのオリゴヌクレオチドの配列はそれぞれ、10マーのポリアデニン(A-10)および10マーの規定のヌクレオチド配列(P-10)であった。対照のミクロ粒子(ナシ)は表面にオリゴヌクレオチドを含まなかった。A-10オリゴヌクレオチドはビオチン-PNA-クランプのPNAに相補的であり、P-10オリゴヌクレオチドはビスPNA-ペプチド-TMRキメラのPNAに相補的であった。結合後、すべてのオリゴ官能化ミクロ粒子を1本の試験管内で合わせて、シリコンチップ上にミクロ粒子アレイを集合させた。チップは先ず、90mM NaCl、83mMグアニジンチオシアナート、8mM MgC12、17nM EDTA、0.1%ビオチン、0.1%Tween-20、70mM Tris-HClを含むバッファ(pH7.5)中、40℃で20分間プレハイブリダイズさせた。次いで、チップ用の同じハイブリダイゼーションバッファ中にほぼ等しい量のビオチン-PNA-クランプとビスPNA-ペプチド-TMRキメラを加えた。陰性対照のチップには、ハイブリダイゼーションバッファにPNAを加えなかった。ハイブリダイゼーションは加湿チャンバ内、40℃で1時間実施した。ハイブリダイゼーションが終了したら、チップを室温で10分間、100mM NaCl、10mM Tris-HCl(pH7.5)、0.1%Tween-20で洗浄した。粒子にハイブリダイズしたビオチニル化PNAを検出するために、チップを室温で30分間、100mM NaCl、100mMリン酸ナトリウム(pH7.5)中のCy5結合ストレプトアビジン(2
0pg/ml)と共にインキュベートした。15mM NaCl、10mM Tris-HCl(pH7.5)で洗浄した後、チップを蛍光顕微鏡を使用して調べた。粒子の本質はその色コードで解読した。Cy5信号またはローダミンのCy3信号を有する粒子を、実施例4に記載のようにコンピュータプログラムを使用して同定した。図28に示すように、ビオチン-PNA-クランプは、Cy5蛍光で検出されるように、10マーポリアデニンと結合した粒子に特異的に捕捉された(500msの積分でCy5信号強度約2250単位)のに対し、ビスPNA-ペプチド-TMAキメラは、チップ上のCy3蛍光で検出されるようにP-10オリゴヌクレオチドを有する粒子に結合していた(500msの積分でCy3信号強度約4500)。
LEAPSによるペプチド官能化ミクロ粒子アレイの集合
2種の色でコード化したミクロ粒子、すなわちオレンジのビーズと緑色のビーズをそれぞれ、合成ペプチドとその対応するリン酸化ペプチドに結合させた。リン酸化ペプチドのチロシン残基にリン酸基がある以外は、ペプチドのアミノ酸配列は等しい。これらの2種のペプチド官能化ミクロ粒子を1本の試験管内で混合した。ミクロ粒子を、米国特許第6251691号に開示のLEAPSにより、シリコンチップ上にミクロ粒子アレイを集合させた。次いで、ミクロ粒子アレイを、ペプチドのホスホチロシンに特異的なマウスモノクローナル抗体と共にインキュベートした。モノクローナル抗体の結合は、実施例12に記載のように、チップ上のCy5標識ヤギ抗マウスIgGを使用して検出した。次いで、蛍光顕微鏡を使用してチップを調べた。オレンジ色と緑色の画像をミクロ粒子の解読に使用したが、Cy5染色はリン酸化ペプチドを固定化した緑色のビーズを標識する。より具体的には、オレンジ色のビーズの画像はリン酸化されていないペプチドを表すのに対し、緑色のビーズはリン酸化されたペプチドを表す。得られたアッセイ画像は、図29に示すようにホスホチロシン特異的な抗体のCy5蛍光染色を示している。
ミクロ粒子アレイ上の色でコード化されたビーズに結合したPNAへのDNA-ペプチドキメラのハイブリダイゼーション
上記のPNA-ペプチドキメラと同様に、二官能性架橋結合材を使用することにより、DNAオリゴヌクレオチドを合成ペプチドに結合させることができる。得られた結合体はDNA-ペプチドキメラとして知られている。DNA-ペプチドキメラは、ミクロ粒子アレイ上の色でコード化されたビーズに固定化した相補的PNAオリゴマーのハイブリダイゼーションに使用することができる。このペプチド部分は、ビーズにハイブリダイズしたDNA-ペプチドを検出するために、ビオチンまたは蛍光染料などの1つ以上のタグを含むことができる。さらに、ペプチドまたはペプチドの修飾に高い親和性を有するリガンドも検出に使用することができる。DNA-ペプチドキメラをPNA官能化ミクロ粒子にハイブリダイズさせる原理を図30Aに示す。この実施例では、二官能性架橋結合剤であるSMCC、4-(N-マレイミドメチル,シクロへキサン-1-カルボン酸)サクシンイミジルによる、DNA-ペプチドキメラは、デオキシアデニンオリゴマー(dAオリゴマー)とビオチニル化合成ペプチドとの結合体である。DNA-ペプチド結合体は液体クロマトグラフィーで精製した。精製DNA-ペプチドキメラを使用して、ミクロ粒子アレイ上の色でコード化したビーズに固定化したRNAチミンオリゴマーをハイブリダイズさせた。ハイブリダイズしたDNA-ペプチドキメラはCy3結合ストレプトアビジンを使用して検出した。ミクロ粒子アレイは蛍光顕微鏡を使用して調べた。ビーズの色の蛍光強度およびCy3ハイブリダイゼーション信号をアレイから決定した。ミクロ粒子の本質はその色コードから解読した。Cy3蛍光染料を有するビーズを検出し、同定した。図30Bに示すように、1000msの積分で約1000単位のCy3信号強度と、1000msの積分でCy3信号強度約300単位になる不適合完全塩基配列で示されるように、DNA-ペプチドキメラは、完全に合う塩基配列を有するPNAと特異的に結合する。
複数の基質のキャスパーゼ消化
PNA-ペプチドキメラを使用して、複数のペプチド基質に対するキャスパーゼの反応性を同時に検定することができる。この実施例では、3種のPNA-ペプチドキメラI、IIおよびIIIを合成した。各キメラは、規定の塩基配列を有する特有のPNAアンカー部位を有し、これは官能性部分としての特異的なキャスパーゼ基質ペプチドと結合する。PNAキメラI、IIおよびIIIの官能性部分はそれぞれ、アミノ酸Asp-Glu-Val-Asp (配列番号8)、 Val-Glu-Ile-Asp(配列番号9)およびlle-Glu-Thr-Asp(配列番号10)を含んでいる。これらの合成ペプチドは従来技術から知られているようにキャスパーゼ3、6および8の基質である。このペプチドのC末端を規定の蛍光染料で標識した。キメラ基質をキャスパーゼで消化すると、PNAアンカー部位から蛍光染料が除かれる。
PNAを使用した酵素アッセイのためのフローチャート
本明細書に開示のPNAキメラ基質を使用するマルチプレックスアッセイには公知の従来技術に比べていくつかの利点がある。PNAキメラ構築体では、PNAアンカー部分はマルチプレックスアッセイで2つの重要な働きをしている。先ず、PNAの塩基配列は結合した基質のコードとして働く。第2に、PNAオリゴマーは、コード化した固体表面上に提示された相補的なオリゴヌクレオチドに捕捉することができるキメラに対する特異的なアンカーとして機能する。PNAを分解する公知のプロテアーゼおよびヌクレアーゼは存在しない。したがって、PNAオリゴマーは組織溶解物中で非常に安定であろう。DNA-DNAハイブリダイゼーションと比べて、PNAは非常に緩和な条件下で相補的なオリゴヌクレオチドとハイブリダイズする。PNA-DNA複合体は、低塩溶液、すなわちDNA-DNAハイブリダイゼーションに好ましくない条件で安定である。したがって、複数のPNAキメラ基質を、1種または数種の酵素反応用の一般的な反応混合物に加えることができる。図31に示すように、本明細書に開示のマルチプレックスアッセイは、PNAキメラ基質を合成するステップ、マルチプレックスアッセイを実施するステップ、色でコード化したミクロ粒子上に提示されたオリゴヌクレオチドにハイブリダイゼーションするステップ、修飾された基質を検出するステップ、画像を取得するステップおよびデータ解析のステップを含む単純なフォーマットで実施することができる。
マルチプレックスアッセイ
好ましい実施形態の1つとして、PNA-ペプチドキメラは、キナーゼアッセイ(図32A)、ホスファターゼアッセイ(図32B)、キャスパーゼアッセイ(図32C)およびリガンド結合アッセイ(図32D)などの多基質酵素反応の理想的な基質である。簡単に述べると、PNA-ペプチドキメラのライブラリーを、対象とするキナーゼと共にインキュベートすることができる。溶液内(in-solution)リン酸化反応の後、リン酸化されたペプチドを、捕捉PNAキメラ上で決定することができる(図32A)。したがって、キナーゼの基質ペプチドをライブラリーから同定することができる。このアッセイのデザインは、疾患のステージで変化するキナーゼ活性を標的同定とする創薬に応用することができる。PNA-リン酸化ペプチドキメラを基質として使用することによって、このようなデザインを多基質ホスファターゼアッセイに使用することができ(図32B)、これを創薬に使用して、様々な疾患の段階に特異的なホスファターゼ阻害剤を同定することができる。さらに、実施例17に示すように、PNA-ペプチドキメラを使用してin vitroアッセイでキャスパーゼ活性を決定することができる。図32Cに示すように、PNA-ペプチドキメラのライブラリーを、対象とするキャスパーゼと共にインキュベートすることができる。消化後、基質ペプチドをライブラリーから同定することができる。このアッセイのデザインは、アポトーシス細胞でキャスパーゼ阻害剤を同定するのに使用することができる。さらに、PNA-ペプチドキメラは、タンパク質-タンパク質相互作用またはタンパク質-核酸相互作用の分析での結合アッセイにも使用することができる。パネルC(図32D)に示すように、リガンド結合アッセイで、対象とする標的と共に、PNA-ペプチドキメラのライブラリーをインキュベートすることができる。特異的な標的と結合したPNA-ペプチドキメラをライブラリーから同定することができる(図32D)。

(e) 捕捉されたキメラについて、第一の標識に対する第二の標識の相対量を測定し、それによって前記酵素によって切断されたキメラの基質の割合を評価するステップ;および
(f) 前記切断されたキメラの基質の割合もしくは百分率として酵素活性を記録するステップ

- 各キメラが請求項1〜23のいずれか一項に記載のキメラであるPNAペプチドキメラのライブラリー中で、溶液中の1種以上の酵素を同定する方法であって、
(a)前記PNAペプチドキメラのライブラリーと、興味の対象である溶液中の酵素とを、酵素-基質反応が起こるのに適した条件下でインキュベートするステップ;
(b) 前記溶液を、アニーリング条件下で、前記固体支持体に結合した捕捉プローブに曝露するステップ;
(c) 標識された切断生成物を洗い流すステップ;および
(d) 捕捉されたキメラであって、その基質が前記酵素によって切断されたキメラを検出し、それによって前記酵素を同定するステップ
を含む、方法。
