レチノイン酸誘導性遺伝子I(RIG-I)は、ウイルスRNA中の病原体関連分子パターン(PAMP)と結合することで、細胞質性病原体認識受容体として機能する。ウイルスRNAのRIG-I認識のための分子シグネチャーは、RNAウイルス複製中に感染細胞の細胞質中に蓄積するウイルスRNA産物内に見られるポリウリジン(ポリ-U)リッチRNAモチーフ及びショート二本鎖(ds)RNAモチーフを含む、5'-三リン酸(5'ppp)を含む特異的なモチーフとして同定されている。本発明者は以前、C型肝炎ウイルス(HCV)RNA(PAMP-RNA)のポリ-Uモチーフに基づく合成5'ppp RNA RIG-Iリガンドを開発したが、これはRIG-Iによって特異的に認識、結合される。PAMP-RNAによるRIG-Iの活性化は、RIG-Iエフェクター機能を媒介する細胞内シグナル伝達カスケードを誘発し、自然免疫を誘導し、抗ウイルス治療及び免疫アジュバントアクションをもたらす。
HCV PAMP RNA誘導アポトーシスは用量依存性である
研究により、RIG-Iアゴニストが自然免疫シグナルの活性化とアポトーシスの両方を誘導できることがわかっている。これをPAMP-RNAで確認するために、用量滴定試験を行って、Huh7細胞における各生物学的事象を誘導するために必要なPAMP-RNAの量を評価した(図1A〜1D)。興味深いことに、自然免疫シグナル伝達は、IRF3誘導性のISG56及びISG15の発現及びIFN依存性IFITM1の誘導によって証明されるように、10ng/ml以上の閾値で誘導され、一方、IncuCyte(R)分析でのPAMP-RNA誘導細胞死は100ng/mlの最小濃度で生じた。この滴定研究は、PAMP-RNAが200ng/mlで最高レベルの細胞死を誘導したことを示している(図1C及び1D)。従って、残りの研究では、RIG-I媒介アポトーシスを誘導するため、及びPAMP-RNAによる細胞死誘導のための最適濃度として200ng/mlを使用した。
PAMP-RNAがRIG-I依存性シグナル伝達を駆動することを確認し、PAMP RNAによって誘導されるRIG-Iシグナル伝達_ENREF_27に対する細胞死応答におけるカスパーゼ活性化の役割を評価するために、HCV PAMPによって誘導される細胞死及びカスパーゼ活性の程度を、パンカスパーゼ阻害剤zVADによる処理あり又はなしの、RIG-Iノックダウン細胞及び空ベクター対照細胞において評価した。実際、RIG-Iノックアウト細胞におけるRIG-Iの欠損は、PAMP-RNA誘導細胞死を消失させ、一方で空ベクター対照細胞をPAMP-RNA処理前にzVAD処理すると、誘導された細胞死の頻度が減少した(図2A-1〜2)。自然免疫シグナル伝達蛋白質発現のイムノブロット分析は、zVAD処理がPAMP-RNAによるISG56の誘導に影響を与えないことを示した。これは、カスパーゼの阻害がこれらの細胞内でPAMP-RNAによって誘発される自然免疫応答を阻害しないことを示している(図2B)。さらに、細胞におけるRIG-Iの損失は、RIG-I依存性アポトーシスの間に誘導されることが知られているp53依存性プロアポトーシス遺伝子NOXA及びPUMAの発現を減少させた(図3C)。従って、PAMP-RNAは、RIG-I及びカスパーゼ依存性プロセスを介して細胞死を駆動できる。
細胞死のPAMP-RNAシグナル伝達に対するIFNの影響を測定するために、細胞死をHuh7対照細胞及びIFNAR又はRIG-Iを欠失した細胞で評価した。IFNARの欠損は、PAMP-RNAによって誘発される細胞死のRIG-I媒介誘導を部分的に阻害することが示された(図3A)。この知見は、タイプI IFNシグナル伝達の阻害剤B18Rで前処理したHuh7細胞におけるRIG-I媒介のアポトーシス誘導の部分的な障害によってさらに確認された(図3B)。
PAMP-RNAによる細胞の自然免疫又は細胞死シグナル伝達に関与するRIG-Iの可能性のある補因子を同定するために、センダイウイルス(SeV)によるRIG-I活性化後のRIG-I結合蛋白質について、P85CH8細胞のプロテオミクススクリーニングを行った(図4A)。SeVは強力なRIG-I活性化剤であり、従って、この研究では、細胞培養物中のRIG-Iの強力で均一な活性化を提供するためのPAMP-RNAサロゲートとして使用した。細胞は、FLAGタグ付きRIG-Iコンストラクト又はFLAGコンストラクト対照でトランスフェクションし、模擬感染又はSeV感染させた。16時間後、FLAGアフィニティー精製によりRIG-IとRIG-I結合蛋白質を分離し、LC/MS-MSにより同定した。スクリーニングにより、OASLなどの自然免疫の既知のRIG-Iインタラクターを同定した。重要なことに、解析により、E3ユビキチンリガーゼであるTRIM16に対応する、FLAG-RIG-Iに結合する5つのユニークなペプチド配列が同定されたが、FLAGビーズ単独では同定されなかった。TRIM16がRIG-Iと相互作用することはこれまで知られていなかった。TRIM16とRIG-Iの状態は、RIG-I-FLAG及びTRIM16 V5コンストラクトを発現するHEK293細胞における共免疫沈降を用いて、結合パートナーであることを確認した(図4B)。RIG-IとTRIM16の相互作用に不可欠なドメインは、それぞれの蛋白質由来の共発現したトランケーション変異体の共免疫沈降解析により、さらにマッピングした。この解析により、RIG-ICARDドメイン(aa1-176)がRIG-IとTRIM16との会合に必要かつ十分であることが明らかになった(図4C)。同様に、TRIM16トランケーションとの相互免疫沈降により、TRIM16のB-BoxドメインがTRIM16とRIG-Iとの会合に必要かつ十分であることが明らかになった(図4D)。
自然免疫シグナル伝達におけるTRIM16の果たし得る役割を明らかにするために、TRIM16欠損のPAMP-RNA誘導自然免疫活性化への影響を評価した。TRIM16のCRISPR/cas9標的ノックアウトを用いて、Huh7細胞内でTRIM16の発現を枯渇させた。RIG-I又はTRIM25(RIG-Iシグナル伝達の正の調節因子)の発現をノックアウトするように設計されたHuh7細胞株とは対照的に、2つの異なるCRISPR/cas9ターゲティング配列からのHuh7 TRIM16 KO細胞株は、両方とも、RIG-I応答性遺伝子ISG56、ISG15、IFNβ、及びTNFαの誘導によって証明されるように、PAMP-RNAによるRIG-I自然免疫シグナル伝達の強い誘導を示した(図5A及び5B)。さらに、TRIM16の発現の喪失は、ドミナント活性型のRIG-I(N-RIG)の存在下、又はSeV感染後、RIG-I下流の自然シグナル伝達プログラムに影響を与えなかった(図5C及び5D)。この実験から、TRIM16はRIG-I誘導性宿主自然免疫シグナル伝達プロセスに関与していないことが明らかになった。
TRIM16がPAMP-RNAによって誘導されるRIG-I媒介細胞死に特異的に関与しているかどうかを測定するために、TRIM16欠損がPAMP-RNA誘導細胞死に及ぼす影響を評価した。TRIM16KO及びTRIM25 KO Huh7細胞をPAMP-RNA、カスパーゼ阻害剤(ZVAD)、又はその両方で処理し、リアルタイムイメージング細胞死アッセイで評価した。TRIM16又はZVAD処理の損失は、対照と比較して、PAMP-RNA誘導細胞死を抑制した(図6A)。対照的に、TRIM25発現の損失は、PAMP-RNA誘導細胞死の程度に影響を与えなかった(図6B)。この研究により、PAMP-RNAは新規なRIG-I結合パートナーであるTRIM16を介して、RIG-I媒介アポトーシス細胞死を特異的にシグナル伝達していることが明らかになった。
RLR(例えば、RIG-I)媒介プログラム細胞死シグナル伝達が、健康な細胞及びがん細胞に等しく影響を与えるかどうかを測定するために、PAMP RNAを、肝がん細胞株及び正常な初代ヒト肝細胞の両方にさらした。具体的には、HEPG2及びHuh7肝細胞がん細胞及び正常ヒト初代肝細胞を、増加する量のPAMP RNA又はxRNA(ネガティブ対照として使用)で処理し、透過性/死滅性又は死細胞をマーキングするSytoxグリーン染色アップテイクについて少なくとも24時間の経過をモニターした。PAMP処理により、腫瘍細胞(即ち、ヒトカルシノーマ由来の細胞であるHepG2細胞及びHuh7細胞)のオンコリティック破壊を特異的に誘導するが、正常で非がん性の一次ヒト肝細胞では誘導しないことが観察された。具体的には、図7A及び7Bは、PAMP RNA処理が、HepG2(図7A)及びHuh7(図7B)肝細胞カルシノーマ細胞のオンコリティック破壊を含むが、一次肝細胞(図7B)には効果がないことを示す。
この研究は、TRIM16がPAMP-RNA/RIG-I経路における細胞死シグナル伝達のエフェクターであることを示している。これらのデータは、PAMP-RNAや他のRIG-IリガンドがRIG-Iを活性化してTRIM16への結合性を付与するというTRIM16の作用モデルを支持するものである。その結果、TRIM16は下流のカスパーゼの活性化を誘導し、アポトーシス細胞死を媒介する。RIG-I媒介細胞死の誘導が、自然免疫活性化のRIG-Iシグナル伝達の用量よりも高用量のPAMP-RNAで起こることは、感染から細胞を保護する自然免疫と、組織や生物を保護するために感染した細胞を削除するアポトーシスの相違するアクションを浮き彫りにしているようである。従って、細胞や組織の高用量PAMP-RNA処理は、誘導細胞死の結果を得るための戦略のためのアプローチを示し、ここで、TRIM16はPAMP-RNA/RIG-Iシグナルの細胞死軸を媒介する。
方法及び材料の例
細胞培養、阻害剤、及びウイルス
ヒトHuh7肝細胞カルシノーマ、一次不死化ヒトPH5CH8肝細胞、及びヒト胚性腎HEK293細胞を、「完全DMEM」(10%ウシ胎児血清(FBS)、10mML-グルタミン、5mMピルビン酸ナトリウム、抗生物質−抗真菌剤溶液、及び5x非必須アミノ酸を補充したダルベッコ改変イーグル培地(DMEM))中で増殖させた。センダイウイルス(SenV)のCantell株由来の細胞を、許容されるプロトコルに従って維持した。アッセイのために、インキュサイト分析による細胞死の分析、カスパーゼ3/7活性の分析、又は免疫ブロット及びqRT-PCR分析のための細胞溶解物採取の前に、指示された時間、細胞をモック処理し、リポソーム中に製剤化されたPAMP又はXRNAでトランスフェクションし、構成的に活性なRIG-I(N-RIG)でトランスフェクションし、又はSenVを100HAU/mlで感染させた(Kentsis, A. & Borden, K.L. Construction of macromolecular assemblages in eukaryotic processes and their role in human disease: linking RINGs together. Curr Protein Pept Sci 1, 49-73 (2000)、Diaz-Griffero, F., et al., A B-box 2 surface patch important for TRIM5alpha self-association, capsid binding avidity, and retrovirus restriction. J Virol 83, 10737-10751 (2009)に記載されているように。それぞれの全体が参照により本明細書に組み込まれる。)。阻害剤は、以下の濃度で使用した。zVAD(SM-Biochemicals)は1:1000、TNFa(Peprotech)[400μLトータル培地/ウェルを伴う0.5μL TNF/ウェル]、及びワクシニアウイルスB18Rキャリアフリー蛋白質(eBioscience)[1μg/ml]。インヒビターは、PAMP又はXRNAトランスフェクションの3時間前に添加した。
イムノブロット解析のための蛋白質抽出物は、1μMのオカダ酸、1μMのホスファターゼ阻害剤カクテルII(Calbiochem)、及び10μMのプロテアーゼ阻害剤(Sigma)を添加したMCLB溶解バッファー(50mM Tris HCl[pH7.5]、150mM NaCl、0.5% NP-40)で氷上で細胞を溶解した後、4℃で16,000×gで10分間遠心して溶解物をクリアにすることによって調製した。等量の蛋白質をSDS-ポリアクリルアミドゲル電気泳動を用いて分離し、続いてイムノブロッティングを行った。イムノブロット解析には、以下の一次抗体を使用した。PARP(Cell Signaling Technologies)、RIG-I Alme-1(Adipogen)、ISG56(UT Southwestern Antibody Corefacility製のrb-a-IFIT1 #971)、IFITM1(Protein Tech)、ISG15(Cell Signaling Technologies)、アクチン(Millipore)、pSTAT1 Y701(Cell Signaling Technologies)、FLAG(Sigma)、及びV5(Life Technologies)。二次抗体として、Alexa Fluor 680/790ドンキー抗ウサギ、ドンキー抗マウス(Jackson Immunoresearch)を使用した。
PH5CH8又は293細胞におけるFLAG-RIG-I及びTRIM16-V5全長又は変異体コンストラクトの外因性発現後、細胞抽出物をα-FLAGアガロースビーズ(Sigma)及びα-V5複合体アガロースビーズ(Sigma)を用いて4℃で一晩免疫沈降させた。免疫沈降後、溶出前にMCLBライシスバッファーを用いてサンプルを3回洗浄した。溶出液を5分間煮沸し、SDSゲル電気泳動を用いて分離し、免疫ブロッティングにより分析した。α-V5(Life Technologies)及びα-FLAG(Sigma)を一次抗体として使用し、一晩インキュベートした。二次抗体として、Alexa Fluor 680/790ドンキー抗ウサギ及びドンキー抗マウス(Jackson Immunoresearch)を用いた。
細胞を1ウェルあたり100k個細胞で24ウェルディッシュに播種した。細胞を細胞死及び/又は透過性をアッセイするために100nM Sytox(Sytox)(#S7020, Thermo Fischer)で処理したか、又は総細胞数をアッセイするためにSyto-Green(S7559, Thermo Fischer)で別々のウェルで処理した。細胞をIncuCyteイメージングプラットフォーム(Essen Bioscience)を用いて画像化した。各時点で9枚の画像をウェルごとに撮影した。各処置は二重又は三重で実施した。細胞死の割合は、実行の開始付近の2時間にわたるSyto-Greenカウントを平均化することによって計算した。これらをレプリケートで平均化し、Syto-Greenカウントを正規化するために使用し、細胞死の割合を計算した。
カスパーゼ3/7活性は、IncuCyteイメージングプラットフォーム(上述)のカスパーゼ3/7グリーンアポトーシスアッセイリージェント(Essen)及びカスパーゼ-Glo(R) 3/7アッセイシステム(Promega)を用いて測定した。使用及び解析は製造業者の指示に従って実施した。
RIG-Iトランケーション変異体コンストラクトは、以前に生産及び記載された(PMID: 16585524、PMID: 17190814)。TRIM16トランケーション変異体は、PCRベースのクローニング戦略を用いて生産した。TRIM16 cDNA生産に使用したオリゴヌクレオチド配列は請求に応じて入手可能である。細胞は、Transit(R)-mRNAトランスフェクションキット(Mirus Bio LLC)を用いて、2g/ml PAMP-RNA10(PMID: 18548002に記載されているように)、対照XRNA(PAMP-RNAに隣接し、同等の長さであるが、RIG-Iと結合せず、RIG-Iシグナル伝達を誘導しないC型肝炎ウイルスゲノム由来の5'ppp含有RNAモチーフ10)、TRIM16(全長又はトランケーション変異体)又はRIG-I(全長又はトランケーション変異体)をコードするcDNAコンストラクトでトランスフェクションした。
細胞をRLTバッファー(Qiagen)で収集し、RNeasyキット(Qiagen)を用いて全細胞RNAを精製した。iScript cDNA合成キット(Bio-rad)を用いた両方のランダム及びオリゴ(dT)プライミングにより、精製したRNAからcDNAを合成した。RNAレベルは、7300又はViia 7 RT-PCR装置(Applied Biosystems)を用いたSYBR Green相対定量法により測定した。サンプルは、ハウスキーピング遺伝子RPLPO又はPOLRAのそれぞれのCT値を差し引くことにより正規化し、特定の遺伝子の倍数誘導を未処理の対照と比較して計算した。プライマー配列を表1に示す。
RIG-I又はIFN受容体鎖(IFNAR)のノックアウトのためのCRISPR及び非標的化ガイドRNA(対照)又はガイドRNAを発現するHuh7細胞は、以前に記載されている(PMID: 27841874)。CRISPR及びTRIM16又はTRIM25に特異的なガイドRNAを発現するHuh7細胞を以下のガイドRNAのセットを使用して選択し、各特異的ノックダウンノックアウト細胞集団を生産した。

PH5CH8細胞に上記の全長FLAG-RIG-Iをトランスフェクトし、モック感染又はセンダイウイルス感染させてRIG-I(100 HAU/mL)を16時間活性化させた。次に、細胞を収集して蛋白質抽出物を生産した。各蛋白質抽出物の200ugを抗FLAG-アフィニティービーズ(Sigma)と混合し、4℃で2時間インキュベートした。その後、ビーズを150mM NaClを含むトリス緩衝食塩水で3回洗浄し、250mM NaClを含むトリス緩衝食塩水でさらに3回洗浄した。結合した蛋白質を過剰のFLAGペプチドでビーズをインキュベートすることにより溶出させた。その後、溶出液をRIG-I及びRIG-I-蛋白質複合体の同定のためのタンデム液体クロマトグラフィー質量分析(LC-MS/MS)に供した。TRIM16の5つのユニークなペプチドを同定した。
統計分析は、GraphPad Prism6ソフトウェア(GraphPad, LaJolla, CA)を使用して実施した。各実験における変数及びタイムポイントの数に応じて、グループ間の平均差の統計分析をスチューデントのt検定又は多元配置分散分析(ANOVA)のいずれかで実施し、その後ボンフェローニポストホック分析を行った。カプラン・マイヤー生存率分析は、ログランクテストで分析した。平均生存期間と臨床症状の比較は、アンペアードt検定によって分析した。特定の統計的検定、P値及びサンプルサイズは、図の説明に示されている。
