様々な抗体フラグメントを信頼しておよび再生可能にスクリーニングすることができるシグナルペプチド配列を同定するために、配列決定されたゲノムを有する全てのLactobacillusの計算分析からアセンブリされた分泌シグナルの汎ゲノムライブラリーのハイスループットスクリーニングを行った。これは、分泌を改善するために遺伝子ダイアルが調整され得る範囲を拡大する、今日までで最も大規模な候補分泌シグナルペプチドプールを構成するが、並列アプローチの基礎もまた提供する。それらの天然のタンパク質パートナーとともにおそらく共同進化した既存の分泌シグナルに依存するのではなく、ライブラリーは、株対株ベースの潜在的に一般化可能な人工シグナルの設計のための鋳型配列に圧縮され得る。公に入手可能なモチーフ発見アルゴリズムを使用して、ライブラリーの株特異的サブセクションを分析し、アミノ酸残基位置重量マトリックス(PWM)をコンピュータ処理し、および、最も蓋然性の高いペプチドを生成する。
TZM−blアッセイを使用して、L. gasseri SP1(配列番号3)によって分泌される抗HIV抗体フラグメント(J3VHH)が、HIV感受性細胞をHIV感染から保護できるかどうかを決定した。J3VHHの結合を測定した(図10、パネルA)。TZM−blアッセイを使用して、ヒトの画分、抗体を用いる処置によって保護されるHIV感受性細胞を測定した(図10、パネルB)。注目すべきことには、L. gasseri SP1によって分泌されるJ3VHHは、文献において報告されるとおり1、従来の方法により産生されたJ3VHHと同等の活性(IC50、線で囲まれている)を示す。このことは、証明された治療用タンパク質が、本質的に等価の機能性を有して産生され得ることを実証する。
抗志賀毒素(Stx2)抗体フラグメントの分泌に対する人工シグナルペプチドの影響を決定するために、L. gasseri SP1(配列番号3)を、3つの異なる抗志賀毒素抗体フラグメントの各々のN末に融合し、および、L. gasseriにおいて試験した。精製されていない上清を回収し、および、精製されていない上清中の各抗体フラグメントの分泌を、3つの複製物を用いるウェスタンブロットによって検出した。抗志賀毒素(Stx2)モノマーは、従来の単一ドメイン抗体フラグメント(17kDa)であり、およびダイマー(33.5kDa)およびトリマー(48kDa)は、夫々2つおよび3つの融合されたモノマーである。モノマーは、ダイマーおよびトリマーを産生するために、可撓性のグリシン−セリンリンカーによって融合した。各々は、抗精製染色タグに20分間暴露した。図12に示されるとおり、L. gasseri SP1は、Stx2モノマー、Stx2ダイマーおよびStx2トリマーを分泌した(図12)。

L. rhamnosus GG(LGG)は、本開示の合成分泌シグナルがナノボディー(登録商標)以外の治療用ペイロードとともに機能することを部分的に実証するために、IL−10を分泌するように改変した。これまでにOzoralizumab、Vobariluzumab、抗HIVナノボディー(登録商標)、および蛍光レポータータンパク質とともに首尾よく使用された、同じシグナルペプチド(配列番号1)をIL1−10に融合した。LGGは、同じシグナルペプチドとともにIL−10を強力に分泌することができ、1mLの培養上清あたり、少なくとも30μgのサイトカインを生じた(図14)。本明細書に報告される分泌レベルは、これまでに報告された(Steidler, L., et al. 2000. Science 289 (5483): 1352-55)、3μg/mL分泌レベルの少なくとも10倍である。L. lactisとは異なり、LGGは、胆汁塩によって殺傷されず、これを治療用タンパク質の理想的な経口送達ビヒクルとしている(例として、完全長タンパク質、融合タンパク質、ペプチド等々)。
GLAM2を全ての天然のL. gasseriシグナルペプチドの平均長さ:33aaにプリセットした、別の合成SPを、L. gasseri (SP2)についての第二のコンセンサス配列に基づいて試験した(図16)。
L. gasseri SP2を、L. gasseri SP2に融合したJ3−VHHを発現する組み換えL. gasseriから精製された上清のタンパク質ゲル分析を介して実証し、L. gasseri SP1(配列番号3、長さ=30aa)と比較した。L. gasseri SP2は、L. gasseri SP1(予測サイズ14.3kD)と比較して、(わずかに少ないが)同等の量のタンパク質を分泌した(図17)。ゲル結果はまた、検出可能な量の未切断のタンパク質が存在しないことを指し示し、両方の合成SPがシグナルペプチダーゼIによって効率的にプロセシングされることを指し示す。
分泌された産物は、未精製の上清を用いる抗gp120 ELISAによって示されるように、機能的であることが証明された(図18)。このアッセイによって指し示されるCFUあたりの結合強度はまた、L. gasseri SP2と比較して、L. gasssesri SP1についてのゲルによって可視化されるタンパク質の量が少ないことと一貫しており、より短い長さの合成SPが一般に所望され得ることが指し示された。

実験概念の証明を実施して、合成シグナルペプチドを用いて改変されたLactobacillusが、in vitroにおけるのと同等の機能をin vivoで示すことを実証した。この場合において、健常マウス(balb/c株)を、IL10を分泌するように改変された(LGG SP2、配列番号5を使用して)1010CFUの組み換えL. rhamnosus GGを、強制経口投与を介して、1日1回、5日連続接種した。この期間の間、1群のマウスは、アンヒドロテトラサイクリンに感受性のスイッチ可能なプロモーターによって制御されるSP2−IL10の発現を誘導する、0.1mg/mLのアンヒドロテトラサイクリンを包含する飲用水を与えた。別の群は、いずれの誘導因子も与えず、陰性対照として使用した。5日目に、マウスをサクリファイスし、および全結腸組織を収集し、均質化し、および培養上清を用いてこれまでに行ったとおり(精製されたIL10の標準曲線を用いるIL10捕捉ELISA)IL10分泌収率を正確に測定した。IL10は、健常結腸組織に天然に発現されるので、誘導因子が提供されない陰性対照において背景シグナルは存在しない。しかしながら、誘導は、結腸IL10のレベルを45%増大させ、誘導された組み換え体による全結腸への3.9ngのIL10の送達を生じた(図21)。
グルカゴン様ペプチド1(GLP1)は、結腸L細胞によって天然に産生される内分泌ホルモンであり、これは、インスリン産生を刺激し、およびよって耐糖能を改善する。それはまた、摂食の際の心的飽和の感覚に貢献し、および、脂質代謝に影響し、内皮障害を逆転させ、および心房血圧を低減させることが観察されている。そのため、それは、糖尿病、肥満、および心血管疾患のための治療候補として提案されている [6]。しかしながら、GLP1は、血流において、迅速に不活性形態に分解され、および、経口投与される場合に消化される。よって、改変された微生物は、天然のGLP1発現(これは、結腸で生じる)に類似する様式で、GLP1送達についてユニークな機会を提供する。ここで実証されるように、本開示の合成シグナルペプチドは、GLP1の分泌を容易にし、よって、小さいペプチド(2〜5kDa)から構成されるホルモンは、本明細書に提供される方法による分泌にアクセス可能な追加のペイロードクラスである。腸共生生物L. rhamnosus GG(配列番号5)は、SP2を使用する誘導下でGLP1を分泌するように改変された。分泌されたGLP1を、精製されたGLP1標準を用いるGLP1捕捉ELISAアッセイを使用する、アンヒドロテトラサイクリンによるin vitroでの4時間の誘導後、無細胞上清において測定した。驚くべきことに、この組み換え株は、5.3ng/mLまでのGLP1を分泌および送達することができる(図22および23を参照のこと)。
合成シグナルペプチドによる分泌のための別のタンパク質ペイロードクラスは、抗微生物性ペプチドおよびデフェンシンを包含する、10〜50アミノ酸長の範囲の小さいペプチドエフェクターである。このクラスのペプチドの1つの例示の場合は、ヒトベータデフェンシン1(hBD1)である。このペプチドは、この適用についての理想的なペイロードである。なぜなら、それは、直接的な殺微生物活性および走化因子駆動エフェクター免疫細胞動員を介して、抗細菌活性を有するが[8]、Lactobacilliに対して非毒性であるからである[7]。ヒト微生物叢によって分泌されるhBD1についての適用は、かかる細菌が送達され得るいずれかの粘膜部位におけるいずれかのグラム陽性感染症の処置のために適用され得る。この実験は、SP1を使用してhBD1を分泌するように改変された組み換えL. gasseriから誘導された上清が、病原性株大腸菌ATCC 25922の増殖を阻害し得るかどうかを試験した。hBD1は、5〜10μg/mLのこの株の最小阻害濃度を示すことが知られている[8]。6時間誘導されたL. gasseri培養物からの無細胞上清は、初期対数増殖期(OD値が0.25〜0.35で変化する)まであらかじめ増殖された大腸菌培養物とともに、50:50の比率で混合した。改変されていないL. gasseri、hBD1を分泌するL. gasseriによって許可される大腸菌の増殖、およびLactobacillus増殖培地(MRS)は、37℃で20時間後、三連で測定し、背景光学密度シグナル(大腸菌がないMRS中)に対して比較した。驚くべきことに、WT L. gasseriは、おそらく天然に分泌されたバクテリオシンを介して、増殖を静菌的におよそ32%阻害したが、hBD1を分泌するL. gasseriは、大腸菌の増殖を98%抑制した(図24)。
増殖条件
Lactobacilliを、形質転換された培養物を増殖する際、エリスロマイシン選択下、37℃または室温で、MRS培地を用いて培養した。無水テトラサイクリンを、タンパク質を産生する目的で細胞を増殖する際、500ng/mLまでのどこかの濃度で添加した。典型的には、細胞は、従来どおり対数中期(光学密度=0.4〜0.6)まで増殖させ、および次いで無水テトラサイクリンを、静止期(OD=1〜1.2)に達するまで添加した。増殖の第二期は、37℃で数時間または室温で終夜行い得る。L. gasseriは、振盪通気インキュベーター中で増殖させた。L. rhamnosus GGは、嫌気性条件下で増殖させた。

Claims (32)
- 配列番号1、配列番号3、配列番号5、配列番号11、および配列番号7のいずれか1つのアミノ酸配列に対して少なくとも90%の同一性を有するアミノ酸配列を含む、人工分泌シグナルペプチド。
- アミノ酸配列は、配列番号1、配列番号3、配列番号5、配列番号11、および配列番号7のいずれか1つのアミノ酸配列に対して少なくとも95%の同一性を有する、請求項1に記載の人工分泌シグナルペプチド。
- アミノ酸配列は、配列番号1、配列番号3、配列番号5、配列番号11、および配列番号7のいずれか1つのアミノ酸配列に対して少なくとも98%の同一性を有する、請求項2に記載の人工分泌シグナルペプチド。
- アミノ酸配列は、配列番号1、配列番号3、配列番号5、配列番号11、および配列番号7のいずれか1つのアミノ酸配列を含む、請求項3に記載の人工分泌シグナルペプチド。
- 請求項1〜4のいずれか一項に記載の人工分泌シグナルペプチドに融合されたタンパク質。
- 人工シグナルペプチドは、タンパク質のN末端に融合されている、請求項5に記載のタンパク質。
- タンパク質は、治療用タンパク質である、請求項5または6に記載のタンパク質。
- タンパク質は、抗体であり、任意に、抗体は、ウイルス抗原または微生物抗原に特異的に結合する、請求項7に記載のタンパク質。
- 治療用タンパク質は、サイトカインであり、任意に、サイトカインは、IL−10である、請求項7に記載のタンパク質。
- 治療用タンパク質は、内分泌ホルモンであり、任意に、内分泌ホルモンは、グルカゴン様ペプチド1(GLP1)である、請求項7に記載のタンパク質。
- 治療用タンパク質は、抗微生物ペプチドであり、任意に、抗微生物ペプチドは、ヒトベータデフェンシン1(hBD1)である、請求項7に記載のペプチド。
- 請求項1〜4のいずれか一項に記載の人工分泌シグナルをペプチド、または、請求項5〜11のいずれか一項に記載のタンパク質をコードする核酸。
- 核酸は、タンパク質をコードするヌクレオチド配列に作動可能に連結される誘導性プロモーターを含む、請求項22に記載の核酸。
- 請求項12または13に記載の核酸を含む改変されたLactobacillus細胞。
- 改変されたLactobacillus細胞は、L. gasseri細胞およびL. rhamnosus細胞から選択される、請求項14に記載の改変されたLactobacillus細胞。
- 核酸によってコードされるタンパク質を産生するために、請求項14または15に記載の改変されたLactobacillus細胞を細胞培養培地中で培養することを含む、タンパク質を産生するための方法。
- 改変されたLactobacillus細胞は、Lactobacillus rhamnosus GG (LGG)細胞である、請求項16に記載の方法。
- Lactobacillus細胞は、1mLの細胞培養培地あたり少なくとも10μgのタンパク質を産生する、請求項16または17に記載の方法。
- 細胞培養培地からタンパク質を回収することをさらに含む、請求項16〜18のいずれか一項に記載の方法。

- 対象は、微生物感染症を有する、請求項20に記載の方法。
- (a)菌株特異的配列のライブラリー内のシグナル配列の集団についてのアミノ酸残基位置重量マトリックス(PWM)をコンピュータ処理すること;および
(b)シグナル配列の集団についてのPWMに基づいてコンセンサスシグナルペプチド配列を生成すること
を含む方法。 - (c)菌株の細胞において、コンセンサスシグナルペプチド配列を含むシグナルペプチドに連結された目的の異種タンパク質を発現することをさらに含み、任意に、異種タンパク質は、治療用タンパク質である、請求項24に記載の方法。
- 炎症性腸疾患を有する対象へ、Lactobacillus rhamnosusに由来する人工シグナルペプチドに融合された抗炎症性サイトカインをコードする核酸を含む改変されたLactobacillus rhamnosusを投与することを含む方法。
- 人工分泌シグナルペプチドは、配列番号5のアミノ酸配列に対して少なくとも95%の同一性を有するアミノ酸配列を含む、請求項26に記載の方法。
- 人工分泌シグナルペプチドは、配列番号5のアミノ酸配列を含む、請求項26に記載の方法。
- 抗炎症性サイトカインは、IL10である、請求項26〜28のいずれか一項に記載の方法。
- 核酸は、人工分泌シグナルペプチドに融合された抗炎症性サイトカインをコードするヌクレオチド配列に作動可能に連結された誘導性プロモーターを含む、請求項26〜29のいずれか一項に記載の方法。
- 任意に、改変されたLactobacillus rhamnosus細胞の単回用量に続く、改変されたLactobacillus rhamnosus細胞によって対象において産生される抗炎症性サイトカインの量は、対照条件下で産生される抗炎症性サイトカインの量よりも、少なくとも2倍、少なくとも5倍、または少なくとも10倍多く、任意に、対照状態は、抗炎症性サイトカインを分泌するように改変されたLactobacillus細胞を包含する、請求項26〜29のいずれか一項に記載の方法。
- 対象において存在する結腸IL10のレベルは、任意に、改変されたLactobacillus rhamnosus細胞の単回用量に続いて、ベースラインと比べて、少なくとも25%、少なくとも35%、または少なくとも45%増大する、請求項26〜31のいずれか一項に記載の方法。
