Abstract
Description
この出願は、2008年5月13日に出願された米国仮出願番号61/052,944号に対し米国特許法119条(e)項の下での優先権を主張する。
本発明は、単独でまたは均質なもしくは不均質な核酸混合物の一成分としてのいずれかで存在し得る複数コピーの特定の標的核酸配列の選択的ハイブリダイゼーションのための方法、組成物、反応混合物およびキットに関する。選択的にハイブリダイズされた標的配列は、後続の処理(前記標的配列の分析および/または保存など)のために単離される。分析は、好ましくは、標的核酸の増幅および検出を含む。
核酸分子の単離および精製は、さまざまな下流手順、例えば、核酸分析、核酸試薬の調製、バルク薬物物質の調製などのための重要な工程である。単離工程には、選択培地が所望の核酸に偏向され、夾雑核酸からは離れることが所望される。その目的は、所望の核酸の回収を最大にし、夾雑核酸の存在を最小限にすることである。核酸の単離は、現在、さまざまな手法(例えば、固相支持体への結合)を用いて行なわれる。
本発明は、単独でまたは均質なもしくは不均質な核酸混合物の一成分としてのいずれかで存在し得る複数コピーの特定の標的核酸配列の選択的ハイブリダイゼーションのための組成物、キットおよび方法に関する。本発明の不活化可能型標的捕捉オリゴマーは、少なくとも3つの核酸配列領域:すなわち、標的ハイブリダイゼーション領域;タグ閉鎖領域;および結合ペアメンバー領域を含む。好ましくは、結合ペアメンバーは実質的にホモポリマーの核酸配列である。好ましくは、タグ閉鎖領域は、標的ハイブリダイゼーション領域の一部分に相補的であり、そのため、タグ閉鎖領域と標的ハイブリダイゼーション領域が1組の条件下で一緒にハイブリダイズし、それにより本図面に図示し、本明細書に記載したようなヘアピン構造が形成される。このような不活化可能型標的捕捉オリゴマーを標的核酸配列に選択的にハイブリダイズさせ、次いで該標的核酸配列を、後続の処理(前記標的配列の分析および/または保存など)のために単離する。分析は、好ましくは増幅および検出を含む。このような不活化可能型標的捕捉オリゴマーは、活性な立体配置にも不活性な立体配置にもなり得るものである。活性な立体配置および第1の組の条件下では、不活化可能型標的捕捉オリゴマーは所望の標的核酸にハイブリダイズする。次いで、反応混合物において不活化可能型標的捕捉オリゴマーが不活化される第2の組の条件が満たされるようにする。不活化可能型標的捕捉オリゴマーを不活性な立体配置にすることにより、標的ハイブリダイゼーション領域のさらなるハイブリダイゼーションが阻止される。したがって、不活性な立体配置により、例えば、反応混合物におけるストリンジェンシー条件、時間、標的ハイブリダイゼーション領域の配列の大きさ、混合物中の所望の標的核酸と他の非標的核酸または夾雑核酸との間の核酸配列類似性の変化によって、および/または非特異的ハイブリダイゼーションがもたらされることがわかっている他の事象によって引き起こされる、反応混合物中の核酸に対する不活化可能型標的捕捉オリゴマーの非特異的ハイブリダイゼーションが実質的に低減される。標的核酸が本発明の不活化可能型標的捕捉オリゴマーに選択的にハイブリダイズされたら、該標的は、相補結合ペアメンバーを含む固相支持体を用いて捕捉され得る。捕捉および洗浄の手法は当該技術分野でよく知られている(Weisburgら、米国特許第6,534,273号)。選択的にハイブリダイズされた捕捉された標的核酸は、次いで下流分析において使用され得る。
本発明によれば、標的核酸の選択的ハイブリダイゼーションおよび捕捉のための組成物、キットおよび方法であって、非標的核酸および/または夾雑核酸のハイブリダイゼーションおよび捕捉が望ましく低減または排除される組成物、キットおよび方法が提供される。選択的にハイブリダイズされた捕捉された標的核酸は、次いで、任意のさまざまな下流適用用途に使用される。かかる下流適用用途の一例は、核酸増幅および検出アッセイである。標的核酸の選択的な標的ハイブリダイゼーションおよび捕捉のための該組成物および方法を使用した後、増幅反応を行なうと、増幅反応の試薬または構成要素内に存在し得る夾雑生物学的物質に起因する偽陽性増幅シグナルが、本発明の組成物および方法を使用しないアッセイと比べて、実質的に低減または排除される。また、提供する本組成物および方法により、増幅反応に使用される酵素および他の試薬または構成要素ならびに増幅反応または他の分析が行なわれる環境が微生物またはその成分による夾雑(偽陽性結果がもたらされ得る)を含まないことを確保するために慣用的に必要とされているものよりも、低いストリンジェントの精製および/または無菌性についての少ない労力を可能にする。
以下の用語は、そうでないと明白に記載されていない限り、以下の意味を有する。また、用語「a」または「an」と伴う存在体は1つまたはそれ以上の該存在体をいうことに注意すべきである。例えば、「核酸(a nucleic acid)」は、1つ以上の核酸を表すと理解されるべきである。そのため、用語「a」(または「an」)、「1つ以上の」および「少なくとも1つ」は、本明細書において互換的に用いていることがあり得る。
以下に、本発明の一部の特定の態様および実施形態を示す実施例を示す。以下の実施例は、実際に行なった実験の詳細を正確に反映していると考えるものであるが、実際に行なった作業と、以下に示す実験の詳細との間に、実験の結果または当業者が行なう能力に影響しないいくつかの軽微な矛盾が存在し得ることが考えられる。当業者には、これらの実施例が、本発明を該実施例に記載の特定の実施形態に限定することを意図するものではないことが認識される。また、当業者は、本明細書に記載の手法、材料および方法を用いて、これらの方法およびなお本発明の精神および範囲内である関連方法を実施するための代替的な増幅系を容易に考案および最適化し得る。
(標的核酸の選択的なハイブリダイゼーションおよび捕捉)
第1の例では、標的捕捉を線状の標的捕捉オリゴマーおよび不活化可能型標的捕捉オリゴマーを用いて行なった。該オリゴマーを以下の表1に示す。標的核酸は、P.acnes 16Sリボソーム核酸とした。この標的核酸の配列は、GenBank Accession番号:AB042288.1 gi:7707831(2000年5月5日にNCBIにおいて最初に見られ、非配列は、2002年7月22日、2004年1月14日および2006年8月9日に更新されている)に見られ、また、本配列表の配列番号:38である。これらの標的捕捉オリゴマーの効率を調べるため、捕捉された核酸を、後続のリアルタイム逆TMA反応(例えば、米国特許第5,480,784号および同第5,399,491号を参照)においてアッセイした。簡単には、一連のプレアニーリング混合物を150μLの容量で、0.5MのLiCl溶解バッファー、線状標的捕捉オリゴマーまたは不活化可能型標的捕捉オリゴマー(それぞれ配列番号:32または26)の一方(各々、6pM/rxn);非T7プライマー増幅オリゴマー(配列番号:39)(2pm/rxn);および終結オリゴマー(配列番号:37)(2pM/rxn)を含むように作製した。ここで、終結オリゴマーは2’−O−Me残基を含み、線状標的捕捉オリゴマーおよび不活化可能型標的捕捉オリゴマーはともに、2’−O−Me残基を含む標的ハイブリダイゼーション領域を含むものであった。短時間の最初のインキュベーション後、1×104コピーの配列番号:38を一部のウェルに陽性対照として添加し、残りの反応ウェルには、陰性対照およびチャレンジ(challenge)反応のために反応液あたり0コピーの配列番号:38を含めた。次いで、反応液を約60℃で約45分間インキュベートした後、室温で45分間冷却した。次いで、各反応液を、固定化プローブを含む磁気ビーズを含む50μLの標的捕捉試薬を入れたマイクロプレートに移した。チャレンジ反応と指定した反応液用の標的捕捉試薬を、1×106コピーまたは1×107コピーいずれかの配列番号:38でスパイクした。各条件に対して6連で実施した。
(標的核酸の選択的なハイブリダイゼーションおよび捕捉ならびに異種増幅オリゴマーを用いた増幅)
不活化可能型標的捕捉オリゴマーの使用を線状標的捕捉オリゴマーの使用と比較するための第2の組の実験を行なった。各使用は、異種増幅オリゴマーを使用する下流増幅アッセイを伴った。異種増幅オリゴマーを使用する増幅アッセイは、本明細書に記載しており、また、当該技術分野でも知られている(例えば、Beckerら、米国特許出願公開第2007−0281317 A1号)。プレアニーリング反応液は、おおむね実施例1に関して上に記載したとおりに設定した。プレアニーリング混合物に使用するオリゴマーは、線状標的捕捉オリゴマーまたは不活化可能型標的捕捉オリゴマー(それぞれ配列番号:32または26)の一方(各々、6pM/rxn);異種増幅オリゴマー(配列番号:36(2pm/rxn));および終結オリゴマー(配列番号:37(2pM/rxn))とした。短時間の最初のインキュベーション後、1×104コピーの配列番号:38を一部のウェルに陽性対照として添加し、残りの反応ウェルには、陰性対照およびチャレンジ反応のために反応液あたり0コピーの配列番号:38を含めた。次いで、反応液を約60℃で約45分間インキュベートした後、室温で45分間冷却した。次いで、各反応液を、固定化プローブを含む磁気ビーズを含む50μLの標的捕捉試薬を入れたマイクロプレートに移した。チャレンジ反応と指定した反応液用の標的捕捉試薬を、1×106コピーまたは1×107コピーいずれかの配列番号:38でスパイクした。各条件に対して6連で実施した。
(種々の長さのタグ閉鎖領域を含む不活化可能型標的捕捉オリゴマー)
一連の増幅および検出反応液は、線状標的捕捉オリゴマーまたは不活化可能型標的捕捉オリゴマーのいずれかを用いて設定した。標的生物はP.acnesとし、標的核酸配列は、P.acnesの16S rRNA遺伝子、配列番号:38とした。第1の組の実験では、不活化可能型標的捕捉オリゴマーを、捕捉プローブの標的ハイブリダイズ部分に相補的なタグ閉鎖領域を含むように設計した。タグ閉鎖領域は、6連続核酸塩基長から14連続核酸塩基長まで異なるように設計した。また、不活化可能型標的捕捉オリゴマーには、標的ハイブリダイゼーション領域およびdT3A30核酸配列結合ペアメンバーを含めた。この第1の実験では、これらの種々の不活化可能型標的捕捉オリゴマーを互いに、および線状標的捕捉オリゴマーと、配列番号:38へのハイブリダイゼーション感度に関して比較した。これらの実験で使用した線状標的捕捉オリゴマーおよび不活化可能型標的捕捉オリゴマーを表5に示す。
(リアルタイムTMA反応におけるタグ化オリゴヌクレオチドを用いたHCVの選択的増幅)
以下の一連の実験は、転写媒介性増幅反応の前に、タグ化オリゴヌクレオチドを用いて目的の核酸試料中の標的核酸配列を修飾することにより、目的の核酸試料以外の供給源が寄与する標的核酸配列は増幅されずに、目的の核酸試料が寄与する標的核酸配列の選択的増幅が可能であるかどうかを評価するために行なった。
(タグ化プライミングオリゴヌクレオチドの使用により、試料由来の鋳型と外来鋳型との識別が可能になる)
(標的捕捉なしでの非タグ化プライミングオリゴヌクレオチドを用いた増幅)
第1の手順において、合成E.coli rRNA鋳型を使用する増幅反応を、鋳型にハイブリダイズされる非タグ化プライミングオリゴヌクレオチド、プロモーターオリゴヌクレオチド、終結オリゴヌクレオチドおよび分子トーチ検出プローブを用いて行なった。0コピーまたは1×106コピー/反応液で反応混合物に直接添加する(すなわち、標的捕捉精製を行なうことなく)合成鋳型を用いて反応液を用意した。分子トーチ検出プローブは、時間の関数としてアンプリコン生成をモニタリングするために使用した。以下に示すヌクレオチド配列において、ポリヌクレオチド主鎖の2’−O−メチルリボース(2’−O−Me)修飾を小文字の「m」で示す。プロモーターオリゴヌクレオチドおよび終結オリゴヌクレオチドの3’末端のブロック部分には3’→3’結合を含めた。該結合は、3’−ジメチルトリチル−N−ベンゾイル−2’−デオキシシチジン、5’−スクシノイル−長鎖アルキルアミノ−CPG(Glen Research Corporation,Sterling,VA;カタログ番号20−0102−01)を用いて作製した。この手順で使用したオリゴヌクレオチド、試薬および不可欠な方法は、以下のものとした。
図20に示されるように、0コピーまたは1×106コピーいずれかの鋳型核酸を含めた反応において、実質的に同一な結果が観察されたため、該アッセイでは、これらの2つの条件間の識別は示されなかった。より具体的には、E.coli核酸増幅産物の形成を示す蛍光シグナルがバックグラウンドレベルから、両方の反応で実質的に同様の時点で出現した(すなわち、0コピーレベルでのT時間=31.74分、および106コピーレベルでは31.19分)。したがって、高レベルの核酸鋳型に特徴的なリアルタイム増幅プロフィールが、E.coli rRNA鋳型の添加がない場合であっても得られた。これは、標的捕捉手順後に増幅反応を行なうために使用される1種類以上の試薬中に夾雑する細菌核酸鋳型が存在することと整合した。
第2の手順では、タグ化プライミングオリゴヌクレオチドおよび標的捕捉工程を、0コピー、103コピーまたは105コピーいずれかの合成E.coli転写物を含む試験試料を用いた増幅反応の実施に使用した。この手順で使用したオリゴヌクレオチドを以下に示す。分子トーチ検出プローブを、酵素試薬一成分として添加した。標的捕捉後、鋳型核酸にハイブリダイズされなかったタグ化プライミングオリゴヌクレオチドを系から、標準的な標的捕捉および洗浄工程によって除去した。rRNA鋳型とタグ化プライミングオリゴヌクレオチドとを含む複合体は、超常磁性粒子上に捕捉されたままであった。増幅反応は、実施例4で使用した配列特異的捕捉プローブを非特異的標的捕捉オリゴマーに置き換えたこと以外は本質的に上記のとおりの試薬を用いて行なった。増幅反応は6連で行ない、エクステンダーオリゴヌクレオチドを省いたこと以外は本質的に実施例4に記載のとおりに分子トーチ検出プローブを用いてモニタリングした。上記の場合と同様、以下に示す配列内のポリヌクレオチド主鎖の2’−O−メチルリボース(2’−O−Me)修飾を小文字の「m」で示す。プロモーターオリゴヌクレオチドおよび終結オリゴヌクレオチドの3’末端のブロック部分には3’→3’結合を含めた。該結合は、3’−ジメチルトリチル−N−ベンゾイル−2’−デオキシシチジン、5’−スクシノイル−長鎖アルキルアミノ−CPG(Glen Research Corporation,Sterling,VA;カタログ番号20−0102−01)を用いて作製した。この手順で使用したオリゴヌクレオチド、試薬および不可欠な方法は、以下のものとした。
図21は、核酸増幅に対する開示したアプローチの利点をグラフによって示す。目的の標的に相補的なタグ化プライミングオリゴヌクレオチド、標的捕捉工程、および目的の標的(すなわち、E.coli rRNA)に相補的でないタグ特異的プライミングオリゴヌクレオチドを用いた手順により、バックグラウンド増幅レベルの劇的な低減がもたらされ、そのため、0コピーと1×103コピーの細菌鋳型核酸との識別が容易に可能となった。より具体的には、1×105コピー、1×103コピー、および0コピーのE.coli鋳型を用いて行なった反応について測定した平均T時間値は、それぞれ、24.7分、30.6分および37.5分であった。上に示した結果を総合すると、これらの所見は、インビトロ核酸増幅反応を行なうために使用される一般的な試薬中に細菌由来核酸が存在することと整合した。この事実にもかかわらず、タグ化プライミングオリゴヌクレオチドを使用する手順は、試験試料中に含まれたE.coli核酸を、増幅試薬が寄与する外来鋳型核酸から干渉されることなく検出するのに有用であった。例えば、試験試料中の103コピー以上のレベルのE.coli核酸を検出するための定性的アッセイは、閾値蛍光シグナルの達成、または所定の反応時間(例えば、35分)後のT時間の値に依存し得る。
(代替的なトーチ設計によりアッセイの結果が改善され得る)
増幅反応を行ない、3種類の異なる検出プローブのうちの1種類を用いてリアルタイム形式でモニタリングした。この反応を行なうために使用した合成鋳型核酸、非特異的捕捉オリゴヌクレオチド、タグ化プライミングオリゴヌクレオチド、終結オリゴヌクレオチド、プロモーターオリゴヌクレオチドおよびタグ特異的プライミングオリゴヌクレオチドは、前述の実施例の第2の手順で使用したものと同一とした。配列番号:14は、標的ハイブリダイズ領域およびタグ領域を含む例示的なタグ化プライマーオリゴマーである。標的ハイブリダイズ領域は、配列番号:13の合成E.coli断片の核酸塩基497〜524にハイブリダイズする。また、この標的ハイブリダイズ領域を配列番号:19に示す。配列番号:10は、プロモーター領域および標的ハイブリダイズ領域を含むプロモーター系オリゴマーである。本実施例では、このオリゴマーの3’末端がブロックされており、したがって、配列番号:10はプロモーター供与体オリゴマーである。配列番号:10についての標的ハイブリダイズ領域は、配列番号:13の合成E.coli断片の核酸塩基413〜433とハイブリダイズする。また、この標的ハイブリダイズ領域を配列番号:20に示す。各条件について4連で実施した。上記の場合と同様、検出プローブを酵素試薬とともに添加した。また、非特異的標的捕捉、試料調製およびリアルタイム増幅のための試薬およびプロトコルは、本質的に前述の実施例の第2の手順に記載のとおりとした。注目すべきことには、反応は、0、1×103または1×105コピーの合成E.coli鋳型を用いて行なった。上記の場合と同様、以下に示す配列内のポリヌクレオチド主鎖の2’−O−メチルリボース(2’−O−Me)修飾を小文字の「m」で示す。プロモーターオリゴヌクレオチドおよび終結オリゴヌクレオチドの3’末端のブロック部分には3’→3’結合を含めた。該結合は、3’−ジメチルトリチル−N−ベンゾイル−2’−デオキシシチジン、5’−スクシノイル−長鎖アルキルアミノ−CPG(Glen Research Corporation,Sterling,VA;カタログ番号20−0102−01)を用いて作製した。この手順で使用したオリゴヌクレオチド、試薬および不可欠な方法は、以下のものとした。

- a. 核酸試料中の標的核酸配列を、不活化可能型標的捕捉オリゴマーで処理する工程であって、前記不活化可能型標的捕捉オリゴマーは、約15連続核酸塩基長〜約30連続核酸塩基長である標的ハイブリダイズ領域、結合ペアメンバーおよびタグ閉鎖領域を含み、前記タグ閉鎖領域は約3連続核酸塩基長〜約20連続核酸塩基長であり、前記標的ハイブリダイゼーション領域の一部分に実質的に相補的であり、前記標的核酸に安定的にハイブリダイズせず、前記標的ハイブリダイズ領域、前記結合ペアメンバーおよび前記タグ閉鎖領域が単一の分子として連接されている、工程;
b. 1組の条件を準備する工程であって、前記条件のストリンジェンシーにより、前記標的ハイブリダイズ領域が前記標的核酸と安定的にハイブリダイズする方向に偏向され、前記タグ閉鎖領域と安定的にハイブリダイズする方向には偏向されない、工程;
c. 前記1組の条件に変更をもたらす工程であって、前記ストリンジェンシーが低下し、前記タグ閉鎖領域が前記標的ハイブリダイズ領域とハイブリダイズすることにより、標的核酸と安定的にハイブリダイズされない不活化可能型標的捕捉オリゴマーが、不活性な立体配置を形成することが可能になる、工程;ならびに
d. 捕捉工程を行なう工程であって、工程bで前記標的核酸と安定的にハイブリダイズされた前記不活化可能型捕捉オリゴマーを含む複合体が捕捉される、工程、
を含む、標的核酸の特異的ハイブリダイゼーションおよび捕捉のための方法。 - 工程d.が、相補結合ペアメンバーから本質的になる固相支持体物質を準備すること;および前記不活化可能型捕捉プローブの前記結合ペアメンバーと、前記相補結合メンバーとの結合を可能にする条件を準備することを含む、請求項1に記載の方法。
- 前記固相支持体物質が常磁性ビーズであり、前記相補結合ペアメンバーが前記常磁性ビーズに共有結合されている、請求項2に記載の方法。
- 前記相補結合ペアメンバーが固定化プローブであり、前記不活化可能型捕捉プローブの前記結合ペアメンバーが、前記固定化プローブに実質的に相補的なヌクレオチド配列から本質的になるポリヌクレオチド領域である、請求項3に記載の方法。
- 洗浄工程をさらに含み、工程d.の前記捕捉された標的核酸は保持されるが、非捕捉核酸、非標的核酸、夾雑核酸、不活化された不活化可能型標的捕捉オリゴマー、試薬および試料残屑の1種類以上は、前記捕捉された標的核酸から分離される、請求項2に記載の方法。
- 前記固相支持体物質が、アミン、イミンまたはグアニジンコート常磁性ビーズである、請求項2に記載の方法。
- 前記不活化可能型標的捕捉オリゴマーの前記結合ペアメンバーが、ヌクレオチド配列から本質的になるポリヌクレオチド領域である、請求項1に記載の方法。
- 前記タグ閉鎖領域が、脱塩基ヌクレオチド残基、ゆらぎヌクレオチド残基、前記標的ハイブリダイズ領域内に含まれた前記配列内の前記残基の対応する位置に対するミスマッチヌクレオチド残基、およびその組合せからなる群より選択される1つ以上のヌクレオチド残基を含むヌクレオチド配列を含む、請求項1に記載の方法。
- 前記タグ閉鎖領域が少なくとも6〜14核酸塩基長のヌクレオチド配列を含む、請求項1に記載の方法。
- 前記タグ閉鎖領域が少なくとも6〜9核酸塩基長のヌクレオチド配列を含む、請求項1に記載の方法。
- 前記タグ閉鎖領域が7核酸塩基長のヌクレオチド配列を含む、請求項1に記載の方法。
- 前記タグ閉鎖領域が少なくとも6〜9核酸塩基長のヌクレオチド配列を含み、前記標的ハイブリダイズ領域が17核酸塩基長のヌクレオチド配列を含む、請求項1に記載の方法。
- 前記タグ閉鎖領域が、前記結合ペアメンバーが連接されている前記標的ハイブリダイズ領域の末端と反対側である前記標的ハイブリダイズ領域の末端に連接されている、請求項1に記載の方法。
- 前記タグ閉鎖領域が、前記標的ハイブリダイズ領域の前記末端に非ヌクレオチドリンカーを用いて連接されている、請求項13に記載の方法。
- 前記標的ハイブリダイズ領域が、前記結合ペアメンバーが連接されている前記タグ閉鎖領域の末端と反対側である前記タグ閉鎖領域の末端に連接されている、請求項1に記載の方法。
- 前記標的ハイブリダイズ領域が前記タグ閉鎖領域の前記末端に、非ヌクレオチドリンカーを用いて連接されている、請求項15に記載の方法。
- 前記標的ハイブリダイズ領域が前記タグ閉鎖領域の前記末端にヌクレオチドリンカーを用いて連接されており、それにより、前記標的ハイブリダイズ領域と前記タグ閉鎖領域とから本質的になる連続ヌクレオチド配列が形成されている、請求項15に記載の方法。
- 前記結合ペアメンバーが実質的にホモポリマーであるヌクレオチド配列であり、前記タグ閉鎖領域の前記末端にヌクレオチドリンカーを用いて連接されており、それにより、前記結合ペアメンバー、前記タグ閉鎖領域および前記標的ハイブリダイズ領域から本質的になる連続ヌクレオチド配列が形成されている、請求項17に記載の方法。
- 前記不活化可能型標的捕捉オリゴマーが、前記結合ペアメンバーの5’末端が前記タグ閉鎖領域の3’末端に連接されており、前記タグ閉鎖領域の5’末端が前記標的ハイブリダイズ領域の3’末端に連接されているような3’→5’の向きを有する、請求項18に記載の方法。
- 前記捕捉された標的核酸の分析を行なう工程をさらに含む、請求項1に記載の方法。
- 前記分析が増幅および検出反応である、請求項20に記載の方法。
- 前記増幅反応が、タグ配列を含む第1の増幅産物が生成されるように構成された異種増幅オリゴマーを含み、前記第1の増幅産物内の前記タグ配列またはその相補体にハイブリダイズして後続の増幅産物が生成されるように構成された第2の増幅オリゴマーを含む、請求項21に記載の方法。
- 前記検出がヌクレオチドプローブによる検出である、請求項21に記載の方法。
- 少なくとも、結合ペアメンバー、少なくとも15〜30核酸塩基長のヌクレオチド配列を含む標的ハイブリダイズ領域、および少なくとも3〜20核酸塩基長のヌクレオチド配列を含むタグ閉鎖領域を含む不活化可能型標的捕捉オリゴマーから本質的になり、前記結合ペアメンバー、前記標的ハイブリダイズ領域および前記タグ閉鎖領域が単一の分子として連接されており、前記タグ閉鎖領域のヌクレオチド配列が、前記標的ハイブリダイズ領域内に含まれた配列に実質的に相補的である、プレアニーリング反応混合物。
- 前記タグ閉鎖領域が、脱塩基ヌクレオチド残基、ゆらぎヌクレオチド残基、前記標的ハイブリダイズ領域内に含まれた前記配列内の前記残基の対応する位置に対するミスマッチヌクレオチド残基、およびその組合せからなる群より選択される1つ以上のヌクレオチド残基を含むヌクレオチド配列を含む、請求項24に記載の反応混合物。
- 前記タグ閉鎖領域が少なくとも6〜14核酸塩基長のヌクレオチド配列を含む、請求項24に記載の反応混合物。

- 前記不活化可能型標的捕捉オリゴマーが、前記結合ペアメンバーの5’末端が前記タグ閉鎖領域の3’末端に連接されており、前記タグ閉鎖領域の5’末端が前記標的ハイブリダイズ領域の3’末端に連接されているような3’→5’の向きを有する、請求項35に記載の反応混合物。
- 少なくとも1種類の増幅オリゴマーをさらに含む、請求項24に記載の反応混合物。
- 前記少なくとも1種類の増幅オリゴマーが異種増幅オリゴマーである、請求項37に記載の反応混合物。
- 前記標的ハイブリダイズ領域が標的核酸とハイブリダイズする方向に偏向され、前記タグ閉鎖領域とハイブリダイズする方向には偏向されない1組の条件をさらに含む、請求項24に記載の反応混合物。
- 前記標的ハイブリダイズ領域が前記タグ閉鎖領域とハイブリダイズする方向に偏向され、非標的核酸とハイブリダイズする方向には偏向されない1組の条件をさらに含む、請求項24に記載の反応混合物。
- 標的核酸と、非標的核酸と夾雑核酸の一方または両方とを含む核酸混合物中の標的核酸の選択的増幅のための方法であって、
a. 核酸試料の標的核酸を、請求項1に記載の方法を用いて選択的にハイブリダイズさせ、捕捉する工程;
b. 増幅反応を行ない、タグ配列を含む第1の増幅産物を生成させる工程;
c. 後続の増幅反応を行なう工程であって、前記後続の増幅反応の混合物は、前記第1の増幅産物内に含まれた前記タグ配列またはその相補体にハイブリダイズし、それにより後続の増幅産物が生成されるように構成された増幅オリゴマーを含む、工程;ならびに
d. 前記標的核酸の存在または非存在を判定するために前記後続の増幅産物を検出する工程
を含む方法。 - 前記タグ配列が前記第1の増幅産物内に異種増幅オリゴマーによって導入されている、請求項41に記載の方法。
- 前記タグ配列が前記第1の増幅産物内に、前記不活化可能型標的捕捉オリゴマーをプライマーとして使用することにより導入されている、請求項41に記載の方法。
- 前記不活化可能型標的捕捉オリゴマーがタグ領域をさらに含み、前記タグ領域のヌクレオチド配列が、前記タグ閉鎖領域のヌクレオチド配列とは別個のヌクレオチド配列である、請求項43に記載の方法。
- 前記不活化可能型標的捕捉オリゴマーがタグ領域をさらに含み、前記タグ領域のヌクレオチド配列が、一部、前記タグ閉鎖領域のヌクレオチド配列と重複している、請求項43に記載の方法。
- 前記不活化可能型標的捕捉オリゴマーがタグ領域をさらに含み、前記タグ領域のヌクレオチド配列が前記タグ閉鎖領域のヌクレオチド配列と同じである、請求項43に記載の方法。
- 工程cの増幅反応が非標的核酸と夾雑核酸の一方または両方の存在下で行なわれ、工程bの組込みタグ配列が非標的核酸に実質的に含まれず、夾雑核酸に実質的に含まれない、請求項41に記載の方法。
- 前記標的核酸がプローブによる検出工程において検出される、請求項47に記載の方法。
- 前記標的核酸がプローブによる検出工程において検出される、請求項41に記載の方法。
- 前記タグ閉鎖領域が、脱塩基ヌクレオチド残基、ゆらぎヌクレオチド残基、前記標的ハイブリダイズ領域内に含まれた前記配列内の前記残基の対応する位置に対するミスマッチヌクレオチド残基、およびその組合せからなる群より選択される1つ以上のヌクレオチド残基を含むヌクレオチド配列を含む、請求項41に記載の方法。
- 前記タグ閉鎖領域が少なくとも6〜14核酸塩基長のヌクレオチド配列を含む、請求項41に記載の方法。
- 前記タグ閉鎖領域が少なくとも6〜9核酸塩基長のヌクレオチド配列を含む、請求項41に記載の方法。
- 前記タグ閉鎖領域が7核酸塩基長のヌクレオチド配列を含む、請求項41に記載の方法。
