Abstract
Description
本教示は、一般に、RNA干渉における配列非依存性オフターゲット表現型の影響を減少するための組成物、方法、およびキットに関する。

予想外に、ストランドバイアスの増加または維持は、内因性RNA干渉の効力の維持に必要である一方で、細胞生物学アッセイにおけるオフターゲット効果の減少には十分でない。効力を維持しながらオフターゲット効果を減少または最小にする能力を、本明細書中で、標的mRNAが外因的に得られ、且つ標的mRNAが内因性mRNAである条件下、異なる修飾ヌクレオチド型がsiRNAに導入される条件下、および異なる修飾フォーマットがsiRNAに導入される条件下で研究した。さらに、多数の標的RNAのそれぞれのための複数のsiRNA修飾フォーマットを研究した。したがって、表現型および細胞生物学レベルで観察した場合にオフターゲット事象を減少または最小にし、且つ極めて強力なsiRNAの効力を維持する修飾ヌクレオチドおよび修飾フォーマットは、任意のsiRNA配列に適用可能であり、siRNAの塩基配列に依存しない。すなわち、本明細書中に提供した修飾フォーマットは、配列非依存性修飾である。

標的タンパク質レベルを、例えば、ウェスタンブロットによって、トランスフェクションから約72時間後に(実際の時間はタンパク質代謝回転率に依存する)評価することができる。培養細胞からのRNAおよび/またはタンパク質の標準的な単離技術は、当業者に周知である。
低分子干渉RNA(siRNA)を、標準的なホスホルアミダイトベースのヌクレオシド単量体および確立された固相オリゴマー形成サイクルを使用して、Beaucage,S.L.and Iyer,R.P.(Tetrahedron,1993(49)6123;Tetrahedron,1992(48)2223)にしたがって化学合成した。BioAutomation MerMade192合成機(BioAutomation Corp,Piano,TX)によってオリゴヌクレオチドを合成した。アクチベーターの8つの等価物をLNA(登録商標)ホスホルアミダイトの全ての等価物について使用して、付加塩基あたり98%超の収率の満足な段階的カップリングを行った。各siRNA鎖の精製を、使い捨ての逆相精製カートリッジまたはイオン交換HPLCのいずれかを使用して行った。アニーリングしたサンプルの一本鎖構造と二本鎖構造とを判断するためにゲル電気泳動を使用し、一本鎖の純度を決定するためにイオン交換HPLCを使用し、一本鎖の同一性を決定するためにMALDI−MSを使用し、一本鎖オリゴヌクレオチドおよびsiRNAの両方の定量のためにUV分光法を使用した。各siRNAのガイド鎖およびパッセンジャー鎖は共に21ヌクレオチド長であり、両3’末端上の2つの塩基オーバーハングを使用して全siRNAをデザインした。各ガイド(アンチセンス)鎖の1位を、「Aヌクレオチド」または「Uヌクレオチド」のいずれかであるようにデザインした。シチジン(C)ヌクレオシドをビシクロ−糖として修飾する場合、置換核酸塩基は、5−メチル化シチジン残基であった。ウリジン(U)ヌクレオシドをビシクロ−糖として修飾した場合、置換核酸塩基はチミン(T)残基であった。オーバーハンギングヌクレオチドは、図1A〜図1Kに示すように、(独立して):デオキシヌクレオチド、修飾ヌクレオチド、またはリボヌクレオチドである。フォーマット「O」の場合、ガイド鎖を化学的にリン酸化した。全ての他の3’末端および5’末端を、ヒドロキシル基を含むように合成した。
外因的に得られた遺伝子についての所与のsiRNAのガイド(アンチセンス)鎖およびパッセンジャー(センス)鎖によって媒介される切断活性を、以下のようにアッセイした。目的の遺伝子(GOI)由来のcDNAフラグメントを、DNAリガーゼおよび標準的なクローニング技術を使用した遺伝子のDNAのコード鎖の方向に対して順方向または逆方向のいずれかでpMIR−REPORT(商標)miRNA発現レポーターベクターシステム(Ambion/ Applied Biosystems,Austin TX カタログ番号AM5795)にクローニングした。以下のGOIについての全長cDNAクローンをOpen Biosystems(Huntsville,AL)から購入した。
本研究のために、3つの外因的に得た各標的mRNAのために2つのsiRNAを非修飾フォーマットAおよび8つの異なる各試験修飾フォーマット(E、F、G、H、J、K、M、およびO)で合成した。したがって、各試験フォーマットにより、6つのsiRNAのデータが得られる。図4A〜図4Eのデータについて、図1Aおよび図1Bを参照してフォーマットの文字によって示した位置の修飾ヌクレオチド「m」は、上記構造(a)(式中、R1はOであり、R2はOであり、R3はCH2である)を有するLNA(登録商標)残基であった。図4Aに例示した本研究のために選択したsiRNAを、両鎖の一部に対して鎖サイレンシング活性を有すると実験的に判断した。かかる集団により、ストランドバイアス(すなわち、一方の鎖のサイレンシング活性を損なう一方で他方の鎖の活性を保持する能力)を導入するための修飾を有する影響の分析が可能になった。このsiRNA集団について、非修飾ガイド鎖によって媒介されたルシフェラーゼ−GOI mRNAの、平均して約70%ノックダウンが証明され、非修飾パッセンジャー鎖によって媒介されたルシフェラーゼ−GOI mRNAの、平均して約58%ノックダウンが証明された(図4A、フォーマットA)。
修飾フォーマットしたsiRNAによる内因性遺伝子のサイレンシングを試験して、修飾フォーマットがそのmRNA標的をノックダウンするようにsiRNAの有効性を変化させたかどうかを決定した。本研究のために、内因性遺伝子のノックダウンを、Hela細胞(ATCC番号CCL−2、Manassas、VA)、U2OS細胞(ヒト骨肉腫細胞株、ATCC番号HTB−96)、およびHUH7細胞(ヒト肝細胞癌細胞株、番号JCRB 0403,Japanese Cancer Research Resource Bank,Tokyo,Japan)への低濃度の修飾フォーマットしたsiRNAのトランスフェクションによって試験した。Hela細胞データを本明細書中で考察する。
mRNAノックダウン比=1−(2−(ddCT))および

このノックダウン研究のために、8つの各内因性標的mRNAのための6つのsiRNAを、非修飾フォーマットAおよび8つの試験修飾フォーマットE、F、G、H、J、K、M、およびOで合成した。したがって、各試験フォーマットにより、48のsiRNAのデータが得られる。図8のデータについて、図1A〜図1Cを参照してフォーマットの文字によって示した位置の修飾ヌクレオチド「m」は、上記構造(a)(式中、R1はOであり、R2はOであり、R3はCH2である)を有するLNA(登録商標)残基であった。
フォーマットHのLNA(登録商標)および2’−O−メチル修飾ヌクレオチドが異なって発現される遺伝子の特徴に影響を及ぼす能力を、マイクロアレイ分析を使用した遺伝子プロフィールの測定によって非修飾siRNAと比較した。FDFT1遺伝子をターゲティングするようにデザインされた4つのsiRNAでトランスフェクションした四連の生物サンプルに対してマイクロアレイゲノム分析を行った。FDFT1はコレステロール生合成に関与するが、試験用の細胞に不可欠ではない遺伝子である。この基準は、アレイ分析によって検出可能な遺伝子発現の相違は機能的mRNA標的の喪失に起因する任意の生物学的カスケードの結果よりもむしろsiRNAによって媒介された切断のみによる結果であることを確認する。
細胞生物学研究を行って、修飾フォーマットおよび修飾ヌクレオチド型がsiRNAによって誘発されたオンターゲット表現型およびオフターゲット表現型に影響を及ぼす能力を評価した。
1.切断ラミン−A(アポトーシス)、
2.リン酸化ヒストンH3(有糸分裂)、
3.チューブリン(品質管理の基準であり(すなわち、細胞構造のバックグラウンドの決定)、全細胞を特徴づける細胞骨格形態)、および
4.Hoescht染色(細胞数を正規化する核形態)。
1)指標の計算:ウェル内の各部位について、分裂期核およびアポトーシス核の数を総核数に対して正規化し、総画像領域から非細胞バックグラウンド領域を引いて細胞占有面積を計算し、次いで、核数に対して正規化した。
2)サンプルウェル平均の計算:ウェル内の全部位の平均を計算し、さらに、プレートあたりの全ネガティブコントロールウェルの全部位を平均化した。
3)正規化:三連の各プレートについてのサンプルおよびポジティブコントロールを、ネガティブsiRNAコントロールウェルの平均に対して正規化した。
4)三連の平均の計算:プレート三連物の平均を各処理および読み取りについて計算した。
本実施例は、上記で考察したノックダウン活性の性質の維持およびオフターゲット効果の除去に加えてヌクレアーゼを含む体液への曝露に対して特に安定な修飾フォーマットしたsiRNAを提供する。Elmenら(Nucleic Acids Research 33:1,439−447,2005)は、本明細書中のフォーマットFと同一の修飾フォーマットを有するsiLNA5と呼ばれる安定化siRNAおよびどのフォーマットを本実施例の安定性研究のための基準コントロールとして使用するのかを報告している。本明細書中で使用する場合、用語「体液への曝露に安定な」は、ヌクレアーゼを含む体液の存在下で同一の体液に同一の期間曝露された修飾フォーマットFを有するsiRNAと比較してsiRNAが同一またはより高い程度にその全長を維持することを意味する。
非修飾フォーマットA siRNAならびに修飾フォーマットDH1およびDH47を有する安定化siRNAをin vivoで送達させ、コントロールおよび試験動物由来の肝臓中の全長siRNAの存在量を比較した。siRNAおよびmiRNAの信頼性があり且つ頑健な定量が可能であり、全長分子のみを特異的に検出するTaqMan(登録商標)ベースのステム−ループRT−PCRアッセイを、分析のために使用した(2004年9月21日出願のChenらの米国特許出願公開第2005/0266418号、Chen,C.ら、Nucleic Acids Research 33,el79,2005)。

mが2’−修飾ヌクレオチドである場合、各Nは、独立して、2’−修飾ヌクレオチド以外のヌクレオチドである、低分子干渉RNA。 - 前記パッセンジャー(センス)オリゴヌクレオチドが配列非依存性修飾フォーマット(4)を有し、pは2であり、xは10であり、rは2であり、各nはオーバーハンギングヌクレオチドであり、各nは、独立して、修飾ヌクレオチドであり、
ガイド(アンチセンス)オリゴヌクレオチドは2つの3’−オーバーハング修飾ヌクレオチドを含み、
各修飾ヌクレオチドは、独立して、ビシクロヌクレオチド、トリシクロヌクレオチド、または2’−修飾ヌクレオチドである、請求項24に記載の低分子干渉RNA。 - 前記パッセンジャーオリゴヌクレオチドの3’末端から3番目の位置および3’末端から4番目の位置の少なくとも1つは修飾ヌクレオチドである、請求項25に記載の低分子干渉RNA。
- 前記長さが17ヌクレオチドである場合、前記ガイドオリゴヌクレオチドの2位および3位の少なくとも1つは修飾ヌクレオチドであり、
前記長さが18ヌクレオチドである場合、前記ガイドオリゴヌクレオチドの2位、3位、および4位の少なくとも1つは修飾ヌクレオチドであり、
前記長さが19ヌクレオチドである場合、前記ガイドオリゴヌクレオチドの2位、3位、4位、および5位の少なくとも1つは修飾ヌクレオチドであり、
前記長さが20ヌクレオチドである場合、前記ガイドオリゴヌクレオチドの2位、3位、4位、5位、および6位の少なくとも1つは修飾ヌクレオチドであり、

R4およびR5は、独立して、ヌクレオシド間結合、末端基、または保護基であり、
R4およびR5の少なくとも1つはヌクレオシド間結合であり、
Bは、核酸塩基、核酸塩基誘導体、または核酸塩基アナログである)を有する、請求項24、25、26、または27に記載の低分子干渉RNA。 - 請求項24から29のいずれか1項に記載の低分子干渉RNAおよび生物学的に許容可能なキャリアを含む組成物。
- 被験体を請求項25から30のいずれか1項に記載の低分子干渉RNAと効力を維持しながらオフターゲット事象を減少させるのに十分な量で接触させる工程を含む、必要とされる被験体におけるRNA干渉による標的遺伝子発現の阻害のためのオフターゲット事象を減少させる方法。
- 前記接触が血管内注射を介した投与である、請求項31に記載の方法。
- 請求項26または27に記載の低分子干渉RNAを得る工程であって、各修飾ヌクレオチドが、構造(a):
R1およびR2は、独立して、O、S、CH2、またはNRであり、ここで、Rは水素またはC1〜3−アルキルであり、
R3は、CH2、CH2−O、CH2−S、CH2−CH2、CH2−CH2−CH2、CH=CH、またはCH2−NRであり、ここで、Rは水素またはC1〜3−アルキルであり、
R4およびR5は、独立して、ヌクレオシド間結合、末端基、または保護基であり、
R4およびR5の少なくとも1つはヌクレオシド間結合であり、
Bは、核酸塩基、核酸塩基誘導体、または核酸塩基アナログである)を有する、低分子干渉RNAを得る工程、および
前記低分子干渉RNAを必要とする被験体にin vivoで投与する工程であって、投与後、修飾ヌクレオチドを欠く低分子干渉RNAの量と比較した場合、より大量の前記低分子干渉RNAがin vivoで存在する、投与する工程、
