Abstract
本発明は、新規なRNA分子、キメラ型NA分子、二本鎖RNA分子、および二本鎖キメラ型NA分子を提供することを目的とする。すなわち、本発明の一実施態様は、点突然変異を有する変異型アレルをターゲット遺伝子とするRNA干渉法のためのRNA分子であって、 (1)変異型アレルのコーディング領域と相補的な塩基配列を有する; (2)変異型アレルと相補的な塩基配列の最も5'側の塩基から数えて (2-1)5番目または6番目の塩基が変異型アレルの塩基に対してミスマッチである; (2-2)10番目または11番目は点突然変異の位置に対応する;及び (2-3)6-8番目または7-8番目において、五炭糖の2'位がOCH3等で修飾されている、RNA分子とする。このRNA分子において、リボヌクレオチドがデオキシリボヌクレオチドなどに置換されていてもよく、相補鎖とともに、二本鎖RNAを形成していてもよい。
Description
本発明は、RNA干渉法に用いるための、RNA分子、キメラ型NA分子、二本鎖RNA分子、および二本鎖キメラ型NA分子に関する。
RNA干渉法は、細胞内で、特定のターゲット遺伝子の発現を特異的に抑制するための簡便で効率的な方法である。
しかし、当初予測されたよりも、本来のターゲットではない遺伝子(オフターゲット)に対しても、その遺伝子発現を抑制することが知られてきた(Jackson, A.L. et al., (2003) Nature Biotechnology vol.21, p.635-7)。特に、ターゲット遺伝子に対するsiRNAのアフィニティが強くなれば、オフターゲット効果も大きくなることが明らかになっている(Ui-Tei, K. et al., (2008) Nucleic Acids Res. vol.36, p.7100-7109)。
本発明は、新規なRNA分子、新規なキメラ型NA分子、新規な二本鎖RNA分子、および新規な二本鎖キメラ型NA分子を提供することを目的とする。
本発明者らは、オフターゲット効果の低いRNA配列を特定するために、鋭意努力していたところ、5番目または6番目の塩基にミスマッチを有し、6-8番目または7-8番目のリボヌクレオチドにおいて五炭糖の2’位を修飾することにより、10番目または11番目の塩基について、特にオフターゲット効果が低くなることを見出した。このことから、ある遺伝子の野生型アレルに対して一塩基の点突然変異を有する変異型アレルをターゲット遺伝子とするRNA干渉法において、10番目または11番目の塩基が点突然変異の位置に対応し、変異型アレルの有する塩基であるようにRNA分子を設計し、このRNA分子をガイド鎖とする二本鎖RNA分子をRNA干渉法に用いることにより、野生型アレルの発現を事実上抑制しないで、変異型アレルの発現を主に抑制することに成功し、本発明の完成に至った。
[1]一般的な遺伝子
[1-1] 本発明の一実施態様は、遺伝子の野生型アレルに対して一塩基の点突然変異を有する変異型アレルをターゲット遺伝子とするRNA干渉法において用いるためのRNA分子であって、以下の要件を満たすRNA分子である:
(1)下記(2-1)で規定した塩基を除いて前記変異型アレルのコーディング領域と相補的な塩基配列を有すること;
(2)前記変異型アレルと相補的な塩基配列の最も5’側の塩基から数えて
(2-1)5番目または6番目の塩基が前記変異型アレルの塩基に対してミスマッチであること;
(2-2)10番目または11番目は前記点突然変異の位置に対応し、10番目または11番目の塩基は前記変異型アレルが有する塩基に対応すること;及び
(2-3)6-8番目または7-8番目のリボヌクレオチドにおいて、五炭糖の2’位がOCH3、ハロゲン、またはLNAで修飾されていること。前記ハロゲンがFであってもよい。上記(1)で規定された塩基配列の5’末端の塩基がアデニンまたはウラシルでない場合、アデニンまたはウラシルに置換してもよい。上記(1)で規定された塩基配列の3’ 末端の塩基がシトシンまたはグアニンでない場合、シトシンまたはグアニンに置換してもよい。上記いずれのRNA分子も、13~28個のヌクレオチドからなっていてもよい。上記いずれのRNA分子も、1個または複数個のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、または核酸類縁体に置換されている、キメラ型NA分子であってもよい。

[1-3] 本発明のさらなる実施態様は、RNA干渉法においてガイド鎖として用いるためのRNA分子の製造方法であって、上記いずれかのRNA分子を製造する工程を含む、製造方法である。RNA分子は、1個または複数個のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、または核酸類縁体に置換されている、キメラ型NA分子であってもよい。
[1-4] 本発明のさらなる実施態様は、遺伝子の野生型アレルと、一塩基の点突然変異を有する前記遺伝子の変異型アレルを有する細胞において、前記変異型アレルをターゲット遺伝子とするRNA干渉法であって、上記いずれかのRNA分子、キメラ型NA分子、二本鎖RNA分子または上記いずれかの二本鎖キメラ型NA分子を、前記細胞に導入する工程を含む、RNA干渉法である。
[1-5] 本発明のさらなる実施態様は、腫瘍遺伝子の野生型アレルと、一塩基の点突然変異を有する前記腫瘍遺伝子の変異型アレルを有し、前記点突然変異が腫瘍化の原因である腫瘍細胞を含む腫瘍を持つ患者の治療薬であって、上記いずれかのRNA分子、キメラ型NA分子、二本鎖RNA分子または上記いずれかの二本鎖キメラ型NA分子を有効成分とする、治療薬である。

==RNA分子==
本発明の一実施態様は、遺伝子の野生型アレルに対して一塩基の点突然変異を有する変異型アレルをターゲット遺伝子とするRNA干渉法において用いるためのRNA分子である。対象となる遺伝子は、本開示のRNA分子を設計できるものであれば、特に限定されないが、点突然変異によって正常細胞ががん化するがん遺伝子であることが好ましい。RNA分子を構成するヌクレオチドの個数は特に限定されないが、13個以上100個以下でもよく、13個以上50個以下でもよく、13個以上28個以下でもよく、15個以上25個以下でもよく、17個以上21個以下でもよいが、19個以上21個以下であることがさらに好ましい。また、1個または複数個(2個以上18個以下であってもよく、2個以上15個以下であってもよく、2個以上12個以下であってもよく、2個以上9個以下であってもよく、2個以上6個以下であってもよく、2個以上3個以下であってもよい。)のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、またはイノシンやモルフォリノなどの核酸類縁体に置換されていてもよい。本明細書では、このようなRNA分子を、キメラ型NA分子と呼ぶが、本開示では、RNA分子はキメラ型NA分子を含めて説明されるものとする。
本発明の一実施態様は、遺伝子の野生型アレルに対して一塩基の点突然変異を有する変異型アレルをターゲット遺伝子とするRNA干渉法において用いるためのRNA分子である。対象となる遺伝子は、本開示のRNA分子を設計できるものであれば、特に限定されないが、点突然変異によって正常細胞ががん化するがん遺伝子であることが好ましい。RNA分子を構成するヌクレオチドの個数は特に限定されないが、13個以上100個以下でもよく、13個以上50個以下でもよく、13個以上28個以下でもよく、15個以上25個以下でもよく、17個以上21個以下でもよいが、19個以上21個以下であることがさらに好ましい。また、1個または複数個(2個以上18個以下であってもよく、2個以上15個以下であってもよく、2個以上12個以下であってもよく、2個以上9個以下であってもよく、2個以上6個以下であってもよく、2個以上3個以下であってもよい。)のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、またはイノシンやモルフォリノなどの核酸類縁体に置換されていてもよい。本明細書では、このようなRNA分子を、キメラ型NA分子と呼ぶが、本開示では、RNA分子はキメラ型NA分子を含めて説明されるものとする。
このRNA分子は、変異型アレルと相補的な塩基配列の最も5’側の塩基から数えて、5番目または6番目の塩基が変異型アレルの塩基に対してミスマッチしているが、それ以外の部分に変異型アレルのコーディング領域と相補的な塩基配列を有する。このRNA分子が変異型アレルのコーディング領域と相補的な塩基配列以外の配列を有してもよく、例えば、当該相補的な塩基配列に相補的な配列を有してもよく、それによって、セルフアニーリングし、siRNAとして機能してもよい。そのような一本鎖RNAとして、ボナック核酸が例示できる。あるいは、3’末端に1~3個のヌクレオチドが結合していてもよく、その塩基配列は特に限定されない。相補的な塩基配列の最も5’側の塩基がアデニンまたはウラシルでない場合、アデニンまたはウラシルまたはチミンで置換してもよい。また、相補的な塩基配列の最も3’側の塩基がシトシンまたはグアニンでない場合、シトシンまたはグアニンに置換してもよい。これらの操作によって、このRNA分子がsiRNAのガイド鎖として機能する際に、遺伝子発現の抑制機能を向上させることができる。また、このRNA分子は、デリバリーのため、膜透過性を高めるため、あるいは血中滞留性を向上させるため、核酸以外の化学物質を有していてもよい。例えば、RNA分子がGalNAcやPEGとコンジュゲートしていてもよい。また、5番目または6番目の塩基を除いて、RNA分子が変異型アレルのコーディング領域と相補的な塩基配列以外の配列からなっていてもよい。なお、RNA分子は、5番目または6番目の塩基を除き変異型アレルと相補的な塩基配列を有するが、90%以上の相補性を有することが好ましく、95%以上の相補性を有することがより好ましく、98%以上の相補性を有することがさらに好ましく、100%の相補性を有することが最も好ましい。5番目または6番目の塩基は、変異型アレルとミスマッチしていれば特に限定されず、その場所の変異型アレルの塩基以外の塩基であれば、A、U、C、G、T、Iや、そのほかの人工核酸・核酸類似体でも構わない。
また、このRNA分子において、変異型アレルと相補的な塩基配列の最も5’側の塩基から数えて、10番目または11番目は点突然変異の位置に対応し、その塩基は変異型アレルが有する塩基に対応する塩基である。すなわち、変異型アレルの有する変異した塩基が、アデニン、シトシン、グアニン、チミンである場合、RNA分子の10番目または11番目は、それぞれアデニン、シトシン、グアニン、ウラシル(またはチミン)である。
また、このRNA分子において、変異型アレルと相補的な塩基配列の最も5’側の塩基から数えて、6-8番目または7-8番目のヌクレオチドのもつ五炭糖の2’位は、OCH3、ハロゲン、またはLNAで修飾(すなわち、置換)されている。例えば、五炭糖の2’位が、-OCH3で置換されているRNA(以下、2’-O-メチルRNAと称する)は、下記一般式の構造を有する。
RNA分子のターゲット遺伝子に対するIC50は、1nM以下であることが好ましく、500pM以下であることがより好ましく、200pM以下であることがさらに好ましい。
このRNA分子を1本鎖のままRNA干渉法に用いる場合、その5’末端がリン酸化されているか、in situまたはin vivoでリン酸化され得ることが好ましい。
このRNA分子の設計方法は、以下の工程を含む。
まず、変異型アレルの有する変異した塩基を、最も5’側の塩基から数えて10番目または11番目として、変異型アレルの塩基配列に相補的な配列を有する所定の長さの塩基配列を決める工程を行う。次に、最も5’側の塩基から数えて5番目または6番目の塩基をミスマッチになる塩基にする工程を行う。そして、最も5’側の塩基から数えて6-8番目または7-8番目のヌクレオチドは、それらが有する五炭糖の2’位が、OCH3、ハロゲン、またはLNAで修飾されたものとする。ここで、相補的な塩基配列の最も5’側の塩基がアデニンまたはウラシルでない場合、アデニンまたはウラシルまたはチミンで置換する工程を行なってもよい。また、相補的な塩基配列の最も3’側の塩基がシトシンまたはグアニンでない場合、シトシンまたはグアニンに置換する工程を行なってもよい。最後に、3’側に、1-3個の塩基を付加する工程を行なってもよい。このようにして塩基配列を設計することができる。この設計方法をコンピュータに行わせるためのプログラムを作成してもよく、そのプログラムをコンピュータが読み取り可能な記録媒体に格納してもよい。このようにして設計した塩基配列を有するヌクレオチドは、定法に従って、化学合成できる。
==二本鎖RNA分子==
本発明の一実施態様は、前述のRNA分子(以下、第1のRNA分子と称する)がガイド鎖であって、第1のRNA分子に相補的な配列を有する第2のRNA分子がパッセンジャー鎖である、二本鎖RNA分子である。第2のRNA分子は、第1のRNA分子に相補的な配列を有し、生理的条件で第1のRNA分子と2重鎖を形成するが、90%以上の相補性を有することが好ましく、95%以上の相補性を有することがより好ましく、98%以上の相補性を有することがさらに好ましく、100%の相補性を有することが最も好ましい。
本発明の一実施態様は、前述のRNA分子(以下、第1のRNA分子と称する)がガイド鎖であって、第1のRNA分子に相補的な配列を有する第2のRNA分子がパッセンジャー鎖である、二本鎖RNA分子である。第2のRNA分子は、第1のRNA分子に相補的な配列を有し、生理的条件で第1のRNA分子と2重鎖を形成するが、90%以上の相補性を有することが好ましく、95%以上の相補性を有することがより好ましく、98%以上の相補性を有することがさらに好ましく、100%の相補性を有することが最も好ましい。
パッセンジャー鎖の鎖長は特に限定されず、第1のRNA分子よりかなり短くても構わず、例えば、第1のRNA分子の半分以下でもよいが、同じ長さであることが好ましい。パッセンジャー鎖が第1のRNA分子より短い場合、第1のRNA分子に一本鎖部分が生じるが、その部分は、一本鎖の状態でもよいが、第1のRNA分子に相補的な第3のRNA分子が結合していてもよい。第2のRNA分子と第3のRNA分子が、第1のRNA分子全体に結合する場合、1本のパッセンジャー鎖にニックが入っていて二本に別れているのと同じ状態になる。
二本鎖RNA分子の両端は平滑末端でもよいが、ガイド鎖である第1のRNA分子の3’末端及び/又はパッセンジャー鎖である第2のRNA分子の3’末端に、オーバーハングを有してもよい。オーバーハングのヌクレオチド数は特に限定されないが、1~3個であることが好ましい。
ガイド鎖及びパッセンジャー鎖のいずれのヌクレオチド鎖も、1個または複数個のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、または核酸類縁体に置換されている、二本鎖キメラ型NA分子であってもよい。
パッセンジャー鎖を構成するヌクレオチドは、修飾されていてもよいが、修飾されていないことが好ましい。ヌクレオチドの修飾は特に限定されないが、それが有する五炭糖の2’位が、H、OR、R、ハロゲン、SH、SR1、NH2、NHR、NR2、CN、COOR、及びLNA(式中、RはC1-C6アルキル、アルケニル、アルキニル、またはアリール;ハロゲンは、F、Cl、BrまたはIである)からなる群から選ばれた基により置換されていることが例示できる。
パッセンジャー鎖も、周知技術に従って容易に設計し、容易に製造することができる。なお、ガイド鎖とパッセンジャー鎖は、リンカーで結合していてもよい。リンカーの構成材料は特に限定されないが、ペプチドやPEGなどであってもよい。
==RNA干渉法==
本発明の一実施態様は、目的の遺伝子の野生型アレルと、一塩基の点突然変異を有する遺伝子の変異型アレルを有する細胞において、変異型アレルをターゲット遺伝子とするRNA干渉法である。このRNA干渉法は、キメラ型NA分子を含む第1のRNA分子、または二本鎖キメラ型NA分子を含む上述の二本鎖RNA分子を、野生型アレルと変異型アレルを有する細胞に導入する工程を含む。
本発明の一実施態様は、目的の遺伝子の野生型アレルと、一塩基の点突然変異を有する遺伝子の変異型アレルを有する細胞において、変異型アレルをターゲット遺伝子とするRNA干渉法である。このRNA干渉法は、キメラ型NA分子を含む第1のRNA分子、または二本鎖キメラ型NA分子を含む上述の二本鎖RNA分子を、野生型アレルと変異型アレルを有する細胞に導入する工程を含む。
RNA干渉法は、周知技術に従って容易に行うことができる。例えば、ターゲット遺伝子を発現している培養細胞、またはヒトまたはヒト以外の生物個体に対して、第1のRNA分子または二本鎖RNA分子を導入することで、ターゲット遺伝子の発現を低下させることができる。
RNA干渉法を行う際、上述の第1のRNA分子または二本鎖RNA分子を用いることによって、目的の遺伝子の野生型アレルの発現を事実上抑制しないで、変異型アレルからの発現を主に抑制することができる。ここで、野生型アレルの発現は、野生型アレルが機能し、正常な表現型をもたらす程度までであれば、抑制されても構わない。変異型アレルの発現は、変異型アレルが機能せず、異常な表現型をもたらさない程度まで、抑制されればよい。これによって、例えば、変異型アレルが優性突然変異を有する場合、変異による表現型を発現させないで、細胞を正常に機能させることが可能になる。
==治療薬==
本開示のsiRNAが治療薬として用いられるとき、その対象となる疾患は特に限定されないが、本発明の一実施態様は、腫瘍遺伝子(がん原遺伝子、腫瘍抑制遺伝子、がん抑制遺伝子などとも呼ばれることがある)の野生型アレルと、一塩基の点突然変異を有する腫瘍遺伝子の変異型アレルを有し、点突然変異が腫瘍化の原因である腫瘍細胞を含む腫瘍を持つ患者の治療薬であって、上述のキメラ型NA分子を含むRNA分子、または二本鎖キメラ型NA分子を含む二本鎖RNA分子を有効成分とする。
本開示のsiRNAが治療薬として用いられるとき、その対象となる疾患は特に限定されないが、本発明の一実施態様は、腫瘍遺伝子(がん原遺伝子、腫瘍抑制遺伝子、がん抑制遺伝子などとも呼ばれることがある)の野生型アレルと、一塩基の点突然変異を有する腫瘍遺伝子の変異型アレルを有し、点突然変異が腫瘍化の原因である腫瘍細胞を含む腫瘍を持つ患者の治療薬であって、上述のキメラ型NA分子を含むRNA分子、または二本鎖キメラ型NA分子を含む二本鎖RNA分子を有効成分とする。
投与方法は特に限定されないが、注射であることが好ましく、静脈内注射であることがより好ましい。この場合、治療薬には、有効成分に加え、pH調節剤、緩衝剤、安定化剤、等張化剤、局所麻酔剤などを添加してもよい。
用量は特に限定されず、含有される成分の有効性、投与形態、投与経路、疾患の種類、対象の性質(体重、年齢、病状および他の医薬の使用の有無など)、および担当医師の判断など応じて適宜選択される。

本開示のsiRNAが治療薬となるときの疾患は特に限定されず、その疾患が変異遺伝子の発現で生じるものであればよいが、上述したように腫瘍であることが好ましい。後述する実施例においては、K-ras遺伝子、N-ras遺伝子、BRCA遺伝子、STK11遺伝子、PTEN遺伝子、APC遺伝子、GATA2遺伝子、MYD88遺伝子、GNAQ遺伝子、IDH1遺伝子を抑制対象としており、それぞれ、K-ras遺伝子の変異によっては大腸癌、肺癌、膵癌、白血病など、N-ras遺伝子の変異によっては大腸癌、甲状腺癌、皮膚癌など、BRCA遺伝子の変異によっては乳癌、卵巣癌など、STK11遺伝子の変異によっては子宮頸部悪性腺腫、Peutz-Jeghers 症候群、胃癌、乳癌、卵巣癌など、PTEN遺伝子の変異によってはCowden症候群、Lhermitte-Duclos病、Bannayan-Riley-Ruvalcaba症候群、Proteus症候群などのPTEN過誤腫症候群など、APC遺伝子の変異によっては家族性大腸腺腫症(FAP)、肝臓癌など、GATA2遺伝子の変異によってはMonoMAC症候群、急性巨核芽球性白血病など、MYD88遺伝子の変異によってはリンパ腫など、GNAQ遺伝子の変異によってはぶどう膜悪性黒色腫、Sturge-Weber症候群、GNAS遺伝子、BRCA遺伝子血管腫など、そしてIDH1遺伝子の変異によってはグリオーマなどが生じることが知られており、少なくともこれらの疾患の治療薬になりうる。

RNA干渉法をin vitroで行う際に、対象遺伝子として、遺伝子の野生型アレルと、一塩基の点突然変異を有する変異型アレルとを用い、野生型アレルの発現は所定のレベル以上には抑制しないが、変異型アレルの発現は所定のレベル以上に抑制する分子を選択する。これによって、変異型アレルの発現を抑制し、野生型アレルの発現を抑制しない分子を得ることができる。ここで、所定レベルの数値は特に限定されないが、50%が好ましく、70%がより好ましく、90%がさらに好ましい。
in vitroにおいてRNA干渉を用いるアッセイ方法は技術常識であって、遺伝子の選択、細胞の選択、RNA分子の細胞への導入などは、当業者には明らかである。
本実施例では、本明細書に開示のsiRNAが、培養細胞中で、外来性のレポーターからの発現に対し、野生型アレルからの発現を抑制しないが、変異型アレルからの発現を特異的に抑制することを示す。
(方法)
10%FBS含有DMEMで培養したHeLa細胞を、1x105個/mLの密度で24ウエルプレートに播種し、100ngの各レポーター及び100ngの内部標準用プラスミド(pGL3)と二重鎖siRNAとを、2μLのlipofectamine2000とともにコトランスフェクトした。二重鎖siRNAの濃度は、各図に示した。なお、コントロールのsiRNAとしてはsiGY441を導入した。24時間後に細胞を回収し、dual-luciferase reporter assay system(Promega社)を用いて、firefly luciferase及びRenilla luciferaseの活性を測定し、firefly luciferaseの測定値を用いて、Renilla luciferaseの測定値を標準化した。また、二重鎖siRNAで得られた測定値は、siGY441で得られた測定値を100%として、グラフに表した。
[実施例1A]

本実施例では、siRNAの10番目または11番目をA変異型K-ras(c.35G>A)アレル(cDNA(GENE ID:3845)において、35番目の塩基がGからAに変異)(以下、A変異型アレルと称する)の点突然変異の位置に対応させることで、野生型K-rasアレル(以下、野生型アレルと称する)に比較してA変異型K-ras(c.35G>A)アレルに対するRNA分子の発現抑制能の特異性が向上することを示す。
本実施例では、siRNAの10番目または11番目をA変異型K-ras(c.35G>A)アレル(cDNA(GENE ID:3845)において、35番目の塩基がGからAに変異)(以下、A変異型アレルと称する)の点突然変異の位置に対応させることで、野生型K-rasアレル(以下、野生型アレルと称する)に比較してA変異型K-ras(c.35G>A)アレルに対するRNA分子の発現抑制能の特異性が向上することを示す。
まず、遺伝子発現抑制効果を調べるためのレポーターとして、野生型K-ras(wt)アレル及びA変異型K-ras(c.35G>A)アレルと同じ塩基配列を有するDNAを化学合成し、発現ベクター(psiCHECK)のルシフェラーゼ遺伝子の3’-UTRに挿入し、野生型Kレポーター及びA変異型Kレポーターを作製した。それぞれ、ベクターに組み込んだ部分の配列を以下に示す。
次に、siRNAとして、下記配列を有する2重鎖RNAを化学合成した。siRNAであるK(35)9A、K(35)10A、及びK(35)11Aは、それぞれ9番目、10番目、及び11番目がA変異型K-ras(c.35G>A)アレルの点突然変異の位置に対応している。なお、下記配列で、点突然変異の位置に対応している塩基対が□で囲われている。
図1に、各siRNAの遺伝子発現抑制効果を示す。
K(35)9Aは、A変異型アレル、野生型アレルの両方に対して、強い発現抑制効果を有していた。K(35)10A及びK(35)11Aは、発現抑制効果が少し弱くなったものの、野生型アレルよりA変異型アレルの方の発現を強く抑制している。

N(35)11Gは、A変異型N35アレルの発現より野生型Nアレルの発現を効果的に抑制し、N(35)11Aは、それとは逆に、野生型Nアレルの発現よりA変異型N35アレルの発現を効果的に抑制した。N(35)11ArevOM(6-8)M5は、野生型アレルの発現抑制能が非常に弱くなり、A変異型N35アレルの発現抑制能が強くなった結果、A変異型N35アレルに対する特異性が向上した。
(実施例1B-2)
本実施例では、N-ras遺伝子のcDNA182番目のヌクレオチドにおける点突然変異を対象とし、siRNAの11番目をA変異型N-ras(c.182A>G)アレル(以下、G変異型N182アレルと称する)の点突然変異の位置に対応させ、siRNAのガイド鎖の5’末端の塩基をグアニンからウラシルに置換し、パッセンジャー鎖の5’末端の塩基をアデニンからグアニンに置換し、ガイド鎖の6番目から8番目のリボヌクレオチドにおいて、五炭糖の2’位をOCH3に置換し、かつsiRNAのガイド鎖の5番目の塩基をG変異型N182アレルの塩基に対してミスマッチさせると、野生型N-ras(wt)アレル(以下、野生型Nアレルと称する)の発現より、G変異型N182アレルの発現をより特異的に抑制することを示す。

siRNAとして、下記配列を有する2重鎖RNAを化学合成した。N(182)11Aは、野生型Nアレルに相補的な配列を有する。N(182)11Gは、11番目のヌクレオチドをG変異型N182アレルの点突然変異の位置に対応させたsiRNAである。N(182)11GrevOM(6-8)M5は、11番目のヌクレオチドをA182変異型Nアレルの点突然変異の位置に対応させ、ガイド鎖の5’末端の塩基をグアニンからウラシルに置換し、パッセンジャー鎖の5’末端の塩基をアデニンからグアニンに置換し、ガイド鎖の6番目から8番目のリボヌクレオチドにおいて、五炭糖の2’位をOCH3に置換し、かつsiRNAのガイド鎖の5番目の塩基をG変異型182Nアレルの塩基に対してミスマッチさせたsiRNAである。なお、下記配列で、点突然変異の位置に対応している塩基対と、ガイド鎖及びパッセンジャー鎖の5’末端の置換した塩基対と、ミスマッチを有する塩基対とが□で囲われ、五炭糖の2’位をOCH3に置換したヌクレオチドがシャドウでマークされている。
N(182)11Aは、G変異型N182アレルの発現より野生型N182アレルの発現を効果的に抑制し、N(182)11Gは、それとは逆に、野生型N182アレルの発現よりA変異型N182アレルの発現を効果的に抑制した。N(182)11ArevOM(6-8)M5は、野生型アレルの発現抑制能がなくなり、G変異型N182アレルの発現抑制能が若干弱くなった結果、G変異型182アレルに対する特異性が向上した。
[実施例1C]
本実施例では、BRCA2遺伝子の野生型アレルとA1114C変異型アレル(cDNA(GENE ID:675)において、1114番目の塩基がAからCに変異)、STK11遺伝子の野生型アレルとC1062G変異型アレル(cDNA(GENE ID:6794)において、1062番目の塩基がCからGに変異)、PTEN遺伝子の野生型アレルとC388G変異型アレル(cDNA(GENE ID:5728)において、388番目の塩基がCからGに変異)、APC遺伝子の野生型アレルとC4348T変異型アレル(cDNA(GENE ID:324)において、4348番目の塩基がCからTに変異)、GATA2遺伝子の野生型アレルとC953T変異型アレル(cDNA(GENE ID:2624)において、953番目の塩基がCからTに変異)、MYD88遺伝子の野生型アレルとT818C変異型アレル(cDNA(GENE ID:4615)において、818番目の塩基がTからCに変異)、GNAQ遺伝子の野生型アレルとA626T変異型アレル(cDNA(GENE ID:2776)において、626番目の塩基がAからTに変異)、IDH1遺伝子の野生型アレルとG395A変異型アレル(cDNA(GENE ID:3417)において、395番目の塩基がGからAに変異)の各ペアに対し、本開示の配列を有するsiRNAが野生型アレルからの発現をほとんど抑制せず、変異型アレルからの発現を強く抑制することを示す。
本実施例では、BRCA2遺伝子の野生型アレルとA1114C変異型アレル(cDNA(GENE ID:675)において、1114番目の塩基がAからCに変異)、STK11遺伝子の野生型アレルとC1062G変異型アレル(cDNA(GENE ID:6794)において、1062番目の塩基がCからGに変異)、PTEN遺伝子の野生型アレルとC388G変異型アレル(cDNA(GENE ID:5728)において、388番目の塩基がCからGに変異)、APC遺伝子の野生型アレルとC4348T変異型アレル(cDNA(GENE ID:324)において、4348番目の塩基がCからTに変異)、GATA2遺伝子の野生型アレルとC953T変異型アレル(cDNA(GENE ID:2624)において、953番目の塩基がCからTに変異)、MYD88遺伝子の野生型アレルとT818C変異型アレル(cDNA(GENE ID:4615)において、818番目の塩基がTからCに変異)、GNAQ遺伝子の野生型アレルとA626T変異型アレル(cDNA(GENE ID:2776)において、626番目の塩基がAからTに変異)、IDH1遺伝子の野生型アレルとG395A変異型アレル(cDNA(GENE ID:3417)において、395番目の塩基がGからAに変異)の各ペアに対し、本開示の配列を有するsiRNAが野生型アレルからの発現をほとんど抑制せず、変異型アレルからの発現を強く抑制することを示す。
まず、遺伝子発現抑制効果を調べるためのレポーターとして、各アレルと同じ塩基配列を有するDNAを化学合成し、発現ベクター(psiCHECK)のルシフェラーゼ遺伝子の3’-UTRに挿入し、レポーターを作製した。それぞれ、ベクターに組み込んだ部分の配列を以下に示す。
次に、siRNAとして、下記配列を有する2重鎖RNAを化学合成し、これらのレポーターおよびsiRNAを用いて、実施例1Aと同様にレポーターアッセイを行った。図11にそれぞれの結果を示す。なお、コントロールのsiRNAとしてはsiBRCA2_wtを導入し、二重鎖siRNAで得られた測定値は、siBRCA2_wtで得られた測定値を100%として、図11のグラフに表した。
なお、下記配列で、wtは、野生型遺伝子の配列に基づいて作られたsiRNAである。点突然変異の位置に対応している塩基対と、ガイド鎖及びパッセンジャー鎖の5’末端の置換した塩基対と、ミスマッチを有する塩基対とが□で囲われ、五炭糖の2’位をOCH3に置換したヌクレオチドがシャドウでマークされている。
図11のグラフから明らかであるように、野生型配列に対応するsiRNAは、野生型アレルおよび変異型アレルの両方からの発現を抑制するが、本明細書に開示のsiRNAは、野生型アレルからの発現はほとんど抑制しない一方、変異型アレルからの発現は強く抑制する。
本実施例では、培養細胞中で、外来性のレポーターからの発現に対して変異型アレルからの発現を特異的に抑制するsiRNAが、内在性遺伝子の発現に対しても、同様の特異性を有することを示す。
まず、いずれもすい臓腺がん由来の細胞株である、BxPC-3(35番目の塩基がG/G:野生型ホモ接合)、AsPC-1(35番目の塩基がA/A:A型変異ホモ接合)、及びPANC-1(35番目の塩基がG/A:A型変異ヘテロ接合)の各細胞を接着培養し、Lipofectamine RNAiMAXを(Thermo Fisher Scientific社)に対し、siGY441(negative control)、siKRAS-62(positive control:全てのK-ras mRNAを抑制するsiRNA)、siKRAS-WT(野生型Kーras特異的siRNA)およびsiKRAS-A(A変異型特異的siRNA:K(35)11ArevOM(6-8)M6)を用いて、各50nMの濃度で、一日に一度、3日連続でTransfectionを行った。3回目のTransfectionの翌日に、一部の細胞からmRNAを単離し、逆転写反応によりcDNAを作成、定量的PCR法を用いて、K-rasのmRNAを定量した。各細胞において、siGY441の発現量を100として、各siRNAを導入したときの発現量を相対値で表した。その結果を図12に示す。
本実施例で用いた塩基配列を以下に記載した。下記配列で、wtは、野生型遺伝子の配列に基づいて作られたsiRNAである。点突然変異の位置に対応している塩基対と、ガイド鎖及びパッセンジャー鎖の5’末端の置換した塩基対と、ミスマッチを有する塩基対とが□で囲われ、五炭糖の2’位をOCH3に置換したヌクレオチドがシャドウでマークされている。
グラフに示されているように、野生型ホモ接合であるBxPC-3では、siKRAS-62とsiKRAS-WTが発現を強く抑制し、A型変異ホモ接合であるAsPC-1では、siKRAS-62とsiKRAS-Aが発現を強く抑制し、A変異ヘテロ接合であるPANC-1では、siKRAS-62が発現を強く抑制し、siKRAS-WTとsiKRAS-Aが発現を弱く抑制しており、内在性遺伝子に対しても、各細胞の遺伝子型と各siRNAの特異性とが対応していた。
このように、各siRNAは、内在性の遺伝子発現に対し、レポーターのような外因性の遺伝子発現と同様の特異性で発現抑制することができる。

本実施例では、siKRAS-Aがin vivoで腫瘍細胞の増殖を抑制できることを示す。
ヌードマウス(BALB/cAJcl-Foxn1null)3匹の皮下に、1.0x106個のAsPC-1細胞を5-6箇所ずつ移植し、毎週2回、腫瘍の体積をノギスで測定することにより、腫瘍の増殖能を評価した。移植後10日目の腫瘍サイズは、移植3日目と比較して2倍程度に増加していたため、増殖フェーズに入っていると判断し、移植後11日目から1週間おきに5μgのsiRNA(siCont、siKRAS-WT、またはsiKRAS-A)とトランスフェクション試薬であるin vivo JET PEI(Polyplus Transfection社)の混合液を27Gのニードルを用い、各腫瘍に対して直接投与した。なお、1個体につき1種類のsiRNAのみを投与した。図13に結果をグラフにして示した。
siKRAS-Aを投与した群では、siContやsiKRAS-WTの投与群と比較し、移植後24日目以降、有意に腫瘍サイズが小さくなった。
このように、変異K-ras依存的に増殖する細胞において、siKRAS-Aはその増殖を抑制できる。

siKRAS-Aを投与した群では、siContやsiKRAS-WTの投与群と比較し、移植後24日目以降、有意に腫瘍サイズが小さくなった。
このように、変異K-ras依存的に増殖する細胞において、siKRAS-Aはその増殖を抑制できる。
本発明によって、新規なRNA分子、新規なキメラ型NA分子、新規な二本鎖RNA分子、および新規な二本鎖キメラ型NA分子を提供することができるようになった。
Claims (17)
- 遺伝子の野生型アレルに対して一塩基の点突然変異を有する変異型アレルをターゲット遺伝子とするRNA干渉法において用いるためのRNA分子であって、以下の要件を満たすRNA分子である:
(1)下記(2-1)で規定した塩基を除いて前記変異型アレルのコーディング領域と相補的な塩基配列を有すること;
(2)前記変異型アレルと相補的な塩基配列の最も5’側の塩基から数えて
(2-1)5番目または6番目の塩基が前記変異型アレルの塩基に対してミスマッチであること;
(2-2)10番目または11番目は前記点突然変異の位置に対応し、10番目または11番目の塩基は前記変異型アレルが有する塩基に対応すること;及び
(2-3)6-8番目または7-8番目のリボヌクレオチドにおいて、五炭糖の2’位がOCH3、ハロゲン、またはLNAで修飾されていること。 - 前記ハロゲンがFである、請求項1に記載のRNA分子。
- 請求項1の(1)で規定された塩基配列の5’末端の塩基がシトシンまたはグアニンである場合、アデニンまたはウラシルに置換されている、請求項1または2に記載のRNA分子。
- 請求項1の(1)で規定された塩基配列の3’ 末端の塩基がアデニンまたはウラシルである場合、シトシンまたはグアニンに置換されている、請求項1~3のいずれか1項に記載のRNA分子。
- 13~28個のヌクレオチドからなる、請求項1~4のいずれか1項に記載のRNA分子。
- 請求項1の(1)で規定された塩基配列の3’ 末端に、さらに、1~3個のヌクレオチドを有する、請求項1~5のいずれか1項に記載のRNA分子。
- 請求項1~6のいずれか1項に記載のRNA分子において1個または複数個のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、または核酸類縁体に置換されている、キメラ型NA分子。
- 請求項1~5のいずれか1項に記載のRNA分子がガイド鎖であって、前記RNA分子に相補的な配列を有するRNA分子がパッセンジャー鎖である、二本鎖RNA分子。
- ガイド鎖の3’末端及び/又はパッセンジャー鎖の3’末端にオーバーハング部位を有する、請求項8に記載の二本鎖RNA分子。
- 前記オーバーハング部位が1~3個のヌクレオチドからなる、請求項9に記載の二本鎖RNA分子。
- 請求項8~10のいずれか1項に記載の二本鎖RNA分子において1個または複数個のリボヌクレオチドがデオキシリボヌクレオチド、人工核酸、または核酸類縁体に置換されている、二本鎖キメラ型NA分子。
- RNA干渉法においてガイド鎖として用いるためのRNA分子の製造方法であって、
請求項1~6のいずれか1項に記載のRNA分子を製造する工程を含む、製造方法。 - RNA干渉法においてガイド鎖として用いるためのキメラ型NA分子の製造方法であって、
請求項7に記載のキメラ型NA分子を製造する工程を含む、製造方法。 - 遺伝子の野生型アレルと、一塩基の点突然変異を有する前記遺伝子の変異型アレルを有する細胞において、前記変異型アレルをターゲット遺伝子とするRNA干渉法であって、
請求項1~6のいずれか1項に記載のRNA分子、請求項7に記載のキメラ型NA分子、請求項8~10のいずれか1項に記載の二本鎖RNA分子または請求項11に記載の二本鎖キメラ型NA分子を、前記細胞に導入する工程を含む、RNA干渉法。 - 腫瘍遺伝子の野生型アレルと、一塩基の点突然変異を有する前記腫瘍遺伝子の変異型アレルを有し、前記点突然変異が腫瘍化の原因である腫瘍細胞を含む腫瘍を持つ患者の治療薬であって、
請求項1~6のいずれか1項に記載のRNA分子、請求項7に記載のキメラ型NA分子、請求項8~10のいずれか1項に記載の二本鎖RNA分子または請求項11に記載の二本鎖キメラ型NA分子を有効成分とする、治療薬。 - ターゲット遺伝子を抑制するためのRNA干渉法において用いるためのRNA分子、キメラ型NA分子、二本鎖RNA分子または二本鎖キメラ型NA分子の選択方法であって、
請求項11のRNA干渉法を、複数の請求項1~6のいずれか1項に記載のRNA分子、請求項7に記載のキメラ型NA分子、請求項8~10のいずれか1項に記載の二本鎖RNA分子または請求項11に記載の二本鎖キメラ型NA分子のそれぞれを用いてin vitroで行うことによって、前記複数のRNA分子、キメラ型NA分子、二本鎖RNA分子または二本鎖キメラ型NA分子の前記ターゲット遺伝子に対する特異的な遺伝子発現抑制能を調べる工程と、
前記特異的な遺伝子発現抑制能が所定レベル以上であるRNA分子、キメラ型NA分子、二本鎖RNA分子または二本鎖キメラ型NA分子を選択する工程と、
を含む、RNA分子、キメラ型NA分子、二本鎖RNA分子または二本鎖キメラ型NA分子の選択方法。 - 前記遺伝子がK-ras遺伝子であって、前記野生型アレルがK-ras(wt)アレルであって、前記変異アレルがK-ras(c.35G>A)アレル、K-ras(c.35G>T)アレル、またはK-ras(c.35G>C)アレルである、請求項1~6のいずれか1項に記載のRNA分子。
