本发明公开了一组高效能常染色体微单倍型遗传标记以及用于检测该组遗传标记的引物组。本发明提供了一种引物组,由398种引物组成;引物为单链DNA分子;398种引物的核苷酸序列依次如序列表的序列1至序列398所示。本发明还保护所述引物组在制备法医鉴定试剂盒中的应用。本发明还保护所述引物组在制备亲缘关系鉴定试剂盒中的应用。本发明中,发明人筛选得到了301个在千人基因组数据中Ae达到4以上的候选微单倍型。针对这301个候选基因座设计特异性引物,复合成了一套高分辨率微单倍型基因座多重检测体系。该体系共包含199个常染色体微单倍型。利用Miseq FGx平台检测得到两个样本的199个基因座均具有良好的均衡性。本发明对于法医鉴定和亲缘关系鉴定具有重大的应用推广价值。

技术领域
本发明涉及一组常染色体微单倍型遗传标记以及用于检测该组遗传标记的引物组。
背景技术
微单倍型(microhaplotype,MH)由Kidd实验室(美国,耶鲁大学医学院)在2013年首先提出,是一种在几百个核苷酸以内,由两个或多个紧密连锁的单核苷酸多态性(singlenucleotide polymorphism,SNP)位点组合而成的多等位基因分子标记。
微单倍型遗传标记已被证实在多种法庭科学应用中具有优势,包括混合DNA分析,祖先推断以及亲缘鉴定等。自2013年Kidd教授提出微单倍型的概念以来,陆续有研究团队开发出新的微单倍型位点供法医工作者们使用。微单倍型具有非重复序列和多等位的特点,因而被认为是混合DNA分析中的理想遗传标记。
目前已报告的微单倍型基因座主要有2015年Nakahara Hiroaki等开发的27个微单倍型,2017年Kidd团队开发的130个微单倍型,Chen等在2018年共筛选得到的26个微单倍型,同团队在2019年发布的11个微单倍型以及2020年Sun等人新筛选的36个微单倍型等。Kidd等提出以有效等位基因数(effective number of alleles,Ae)作为衡量微单倍型基因座的混合DNA分析性能的参数。在以往的研究中筛选得到的微单倍型的Ae往往不如法医常用STR基因座高。例如,2020年Pang等对Kidd团队开发的130个微单倍型构建了复合扩增体系,在256个中国汉族无关个体的评估中,Ae高于5的基因座仅有3个,而研究中至少13个常用STR的Ae高于5。因此,开发一套更高Ae的微单倍型基因座是混合DNA分析应用中所需要的。

本发明中,发明人基于gnomAD数据库的SNP频率,利用千人基因组的群体基因分型数据遍历了常染色体几乎所有变异,最终筛选得到了301个在千人基因组数据中Ae达到4以上的候选微单倍型。针对这301个候选基因座设计特异性引物,复合成了一套高分辨率微单倍型基因座多重检测体系。该体系共包含199个常染色体微单倍型,包括86个Ae≥5的微单倍型,33个Ae≥6的微单倍型,且有14个微单倍型的Ae在8以上。199个微单倍型中,Ae最高达到15.32。利用Miseq FGx平台检测得到两个样本的199个基因座均具有良好的均衡性。
本发明对于法医鉴定和亲缘关系鉴定具有重大的应用推广价值。

下面结合具体实施方式对本发明进行进一步的详细描述,给出的实施例仅为了阐明本发明,而不是为了限制本发明的范围。以下提供的实施例可作为本技术领域普通技术人员进行进一步改进的指南,并不以任何方式构成对本发明的限制。
下述实施例中的实验方法,如无特殊说明,均为常规方法,按照本领域内的文献所描述的技术或条件或者按照产品说明书进行。下述实施例中所用的材料、试剂等,如无特殊说明,均可从商业途径得到。
基因座筛选工作均使用python语言编写脚本在Linux系统上执行。hg19人类基因组的信息:http://hgdownload.soe.ucsc.edu/goldenPath/hg19/bigZips。千人基因组群体基因分型数据:https://ftp-trace.ncbi.nih.gov/1000genomes/ftp/release/20130502/ALL.chr1~22.phase3_shapeit2_mvncall_integrated_v5a.20130502.genotypes.vcf.gz。gnomAD数据库频率数据:http://gnomad-sg.org/downloads。
实施例1、基于gnomAD数据库与千人基因组群体基因分型数据的微单倍型筛选
一、变异数据中的SNP过滤
千人基因组基因型数据只保留东亚人群(105名中国南方汉族人、93名中国西双版纳傣族人、99名越南胡志明市居民、104名日本东京居民和103名中国北京汉族人)的基因型数据。根据以下原则进行变异数据过滤:(1)gnomAD数据库中变异频率低于0.02或高于0.98的SNP;(2)位于基因组重复区域的SNP(http://hgdownload.soe.ucsc.edu/goldenPath/hg19/database/genomicsuperdups.txt.gz);(3)位于低复杂序列区域或重复序列区域(http://hgdownload.soe.ucsc.edu/goldenPath/hg19/database/rmsk.txt.gz)的SNP;(4)位于编码区的SNP(http://hgdownload.soe.ucsc.edu/goldenPath/hg19/database/ncbiRefSeq.txt.gz)。
二、基于SNP坐标的微单倍型聚集
根据每条染色体数据中的SNP坐标,以滑动窗口的方式聚集200bp内所有的过滤后的SNP,并以10bp的距离向后延伸。
三、微单倍型的筛选
经过以上过程后生成的文件,将文件每行整理为一个微单倍型的格式,同时计算了每个微单倍型在人群中的频率和Ae值。然后根据以下原则进行微单倍型筛选:(1)位点必须距离着丝粒区5M bp以上(http://hgdownload.soe.ucsc.edu/goldenPath/hg19/database/cytoBand.txt.gz);(2)包含至少3个SNP;(3)不得包含插入和缺失变异。根据各单倍型频率平方和的倒数计算筛选得到的各微单倍型的Ae值。对于相距5M bp以内的微单倍型,只保留Ae值最高的一个。这个过程会将由滑窗得到的重叠的微单倍型一并过滤。最后保留了筛选得到的Ae为4以上的301个候选微单倍型。

四、微单倍型的命名
根据Kidd等的建议(http://doi.org/10.1186/s40246-016-0078-y)为候选微单倍型命名。
实施例2、基于二代测序技术检测微单倍型的试剂盒制备
一、引物的设计
针对301个候选微单倍型基因座的核心区域坐标,基于hg19对各基因座设计引物,通过摸索实验条件,使多数引物扩增条件尽可能一致,筛选复合扩增效率好的酶进行扩增以达到实验要求。
通过分析实验所得数据证明,在Tm=60℃,25个循环时所得位点个数最多、分型准确且测序深度较为均一。优化后的PCR扩增反应程序:95℃5min;95℃30s、60℃2min、72℃2min,25个循环;72℃5min;4℃保存。
测序深度较差或未被检测到的微单倍型基因座通过引物优化、调整引物浓度来达到实验预期结果。过程包括,引物的重新设计,引物的简并碱基查找,引物浓度的调整。
经过301个候选微单倍型基因座的引物设计并检测,最终结果保留199个有效引物对组合,包含398条引物,用于检测199个微单倍型。199个微单倍型的SNP组成,各个SNP所位于的染色体以及在染色体上的位置信息以及多态形式见表1(表1中“SNP在染色体上的位置”指的是对应于参考基因组GRCh37.p13的位置)。用于检测199个微单倍型的398条引物的核苷酸序列以及在反应体系中的工作浓度见表2。

二、基于二代测序技术的检测微单倍型基因座的试剂盒的制备
制备引物混合物。引物混合物由398种条引物组成,均为单链DNA分子,依次如序列表的序列1至序列398所示(见表2)。
基于二代测序技术的检测微单倍型基因座的试剂盒包括引物混合物。
实施例3、基于二代测序技术的检测微单倍型基因座的试剂盒的应用
一、DNA样本准备
标准品样本:2800M Control DNA,Promega,DD7101。
供试样本:血卡,血样采集自一位男性志愿者。
提取供试样本的基因组DNA,然后用超纯水稀释至DNA浓度为1ng/μL,即为模板溶液。取标准品样本,用超纯水稀释至DNA浓度为1ng/μL,即为模板溶液。共计两种模板溶液。
二、PCR扩增
取模板溶液,进行PCR扩增,得到PCR扩增产物。
PCR扩增的反应体系(20μL):含有1μL模板溶液、1U TaqDNA polymerase和引物混合物。引物混合物提供的有效成分为表2中列出的398种引物。PCR扩增的反应体系中,各个引物的浓度见表2。PCR扩增的反应体系还含有如下组分,且各个组分在体系中的浓度如下:20mM Tris-HClpH 8.3、50mM KCl、1.6mM MgCl2、0.8mg/mL牛血清白蛋白、0.2%(体积比)Tween-20、3.2%(体积比)甘油、0.02g/100ml NaN3、200mM dNTP。PCR扩增的反应体系中,除了上述组分,余量为ddH2O。
PCR扩增反应程序:95℃5min;95℃30s、60℃2min、72℃2min,25个循环;72℃5min;4℃保存。
三、PCR扩增产物的纯化
完成步骤二后,取PCR扩增产物,采用PCR Purification Kit并按说明书操作,进行DNA纯化,得到纯化产物。
PCR Purification Kit(250):QIAGEN公司,产品目录号为28006。
四、文库制备
1、取步骤三得到的纯化产物,采用TruSeq DNA PCR-Free HT Library Prep Kit并按说明书操作,进行文库制备。
TruSeq DNA PCR-Free HT Library Prep Kit:Illumina公司,产品目录号为FC-121-3003。文库制备的过程依次包括:末端修复、末端修复产物纯化、连接A-tail、连接Adapter以及连接产物的纯化。
2、取步骤1的产物,采用KAPA Library Quantification Kit进行文库定量,然后进行文库均一化,得到文库溶液。
KAPA Library Quantification Kit:KAPA公司,产品目录号为KK4824。
五、上样测试
取步骤四得到的文库溶液,采用测序试剂

Reagent Micro Kit v2(300-cycles)在MiSeq FGx二代测序仪(MiSeq FGx Forensic Genomics System,Verogen公司)进行测序(测序读长设置为正向251bp,反向51bp)。

六、数据分析
MHTyper微单倍型等位基因调用程序流程详见Zhang等人的研究:https://doi.org/10.1080/00450618.2019.1699956。将测序平台得到的fastq格式文件上传到部署有MHTyper软件的Linux服务器中,使用MHTyper分析。
质控:设置最低测序深度阈值为10X,最低等位基因比例为主要等位基因测序深度的0.01。低于以上两种阈值的等位基因被认为是由测序错误或污染等导致,均由MHTyper过滤。
统计:MHTyper软件将上传的样本测序数据反馈为各基因座等位基因分型,测序深度和数字分型以表格文件(.xlsx)给出,并将各基因座等位基因以图形展示(.png)。
结果见表3。标准品样本与供试样本均获得了完整的基因座分型。结果表明,本发明能够满足法医物证检验的要求。针对表3中的数据,示例性的解释如下:以mh01WL-005为例,依次由5个SNP组成(rs11119867、rs11119868、rs4951574、rs11583051、rs7550051,见表1),其等位基因1对应的基因型为“CCTAA”并且等位基因2对应的基因型为“TTCAA”,指的是一条染色体上所述5个SNP依次为C、C、T、A、A,另一条同源染色体上的所述5个SNP依次为T、T、C、A、A。针对表3中的数据,示例性的解释如下:以mh01WL-020为例,依次由3个SNP组成(rs99174、rs72712989、rs357064,见表1),其等位基因1对应的基因型为“TCC”且等位基因2对应空白,指的是一条染色体上所述3个SNP依次为T、C、C,另一条同源染色体上的所述3个SNP同样依次为T、C、C。
