背景技术
1.发明领域
本发明总体上涉及医学、分子生物学和生物化学领域。更具体地说,本发明涉及用于使用质谱法评价组织样品的方法和装置。
2.相关技术描述
临床诊断通常通过在患者的治疗过程的若干个其他阶段,在术前、术中和术后评估组织样品来进行。组织评估在癌症患者的诊断和管理中非常关键。例如,通常进行切除组织的术中病理学评价以用于各种癌症手术中的诊断和手术切缘评估。切除的组织标本被送到附近的房间,通常称为“冷冻室”,用于组织制备、染色和评估。对组织标本进行冷冻、切片、染色,并且使用光学显微镜由病理学专家仔细评估手术切缘是否包含癌细胞(阳性边缘)或不包含癌细胞(阴性边缘)来进行询问。虽然术中冷冻切片分析已在临床实践中进行了数十年,但它提出了许多挑战。在组织处理过程中发生冷冻伪影(freezing artifact)并且干扰组织结构和细胞形态,因此使病理解释复杂化。此外,某些肿瘤细胞由于其非典型的生长和形状模式而非常难以识别。分子方法可以提供组织样品的高度准确和潜在的实时评价。然而,迄今尚未开发出提供组织样品的有效分子评价的适合装置或方法。
发明内容
在第一实施方案中,提供了一种用于获得质谱法分析谱(profile) 的方法,所述方法包括使用探针将固定或离散体积的溶剂施加到测定部位(例如,组织部位);使用探针收集所施加的溶剂以获得液体样品;并且对液体样品进行质谱法分析。在另外的实施方案中,提供了一种用于评价组织样品的方法,所述方法包括从受试者中的多个组织部位获得多个液体样品并且对多个液体样品进行质谱法分析。
又一个实施方案提供了一种用于获得样品(例如,从组织中)以用于质谱法分析的装置,装置包括:包含溶剂的腔室;加压气体供应;质谱仪;探针,其包括储液器、第一导管、第二导管和第三导管,其中:储液器与第一导管、第二导管和第三导管流体连通;第一(溶剂) 导管与腔室流体连通;第二(气体)导管与加压气体供应流体连通;并且第三(收集)导管与质谱仪流体连通。在另外方面,质谱仪与提供样品分析的计算机通信。在某些方面,每个样品分析的结果由来自计算机的视觉或听觉输出提供。例如,由计算机提供的每个样品分析的结果可以通过照射的不同颜色的光或通过产生的不同频率的声音来指示。在一些方面,质谱仪为移动式质谱仪。在另外方面,质谱仪可以包括不间断电源(例如,电池电源)。在另外方面,质谱仪包括可以关闭以保持仪器真空的入口。在另外方面,质谱仪通过网状过滤器与探针分离(例如,以阻止污染)。
在一些方面,储液器被配置成形成溶剂的液滴。在某些方面,加压气体供应在0.1psig与5.0psig之间的压力下向探针提供气体。在另外方面,加压气体供应在0.5psig与2.5psig之间的压力下向探针提供气体。在若干个方面,加压气体供应向探针提供空气。在其他方面,加压气体供应向探针提供惰性气体,诸如氮气或二氧化碳。
在另外方面,装置还包括泵,所述泵被配置成将溶剂从腔室转移到第一导管。在另外方面,装置可包括第一阀门,所述第一阀门被配置成控制从第三导管到达质谱仪的流动。在一些方面,当第一阀门处于打开位置时,第三导管处于真空下。在其他方面,装置可包括第二阀门,所述第二阀门被配置成控制穿过第二导管的加压气体流动。
在某些方面,溶剂可包括水和/或乙醇。在若干个方面,探针由聚二甲基硅氧烷(PDMS)和/或聚四氟乙烯(PTFE)形成。在一些方面,探针为一次性的。在具体方面,探针可包括可弹出(例如能够从探针中弹出)的收集尖端。在另外方面,探针包括跟踪装置,所述跟踪装置被配置成跟踪探针的位置。在一些方面,储液器的体积在1微升与 500微升之间,在约1微升与100微升之间或在约2微升与50微升之间。在另外方面,储液器的体积在5.0微升与20微升之间。
在另外方面,装置可另外地包括控制系统,所述控制系统被配置成控制:从腔室穿过第一导管到达储液器的溶剂流动(例如,固定或离散体积的溶剂的流动);从加压气体供应穿过第二导管到达储液器的加压气体流动;以及从储液器穿过第三导管到达质谱仪的样品流动。在一些方面,控制系统被配置成:控制溶剂流动在每分钟100与 5000微升之间(例如,每分钟200微升与400微升之间)的流速下,持续1与3秒之间的时间段;控制加压气体流动在1psig与10psig之间的流速下,持续10秒与15秒之间的时间段;并且控制样品流动持续10与15秒之间的时间段。例如,在一些方面,控制系统包括触发器或按钮以启动溶剂流动。在另外方面,控制系统包括踏板(即,可以通过脚的动作操作)以启动溶剂流动。本领域技术人员将认识到,可调节第一导管和/或第二导管的长度以符合系统的具体用途。在另外方面,控制系统被配置成控制:从腔室穿过第一导管到达储液器的溶剂流动(例如,固定时间段的流速)。在另外方面,实施方案的装置不包括用于产生超声波或振动能(例如,以足以破坏组织的量)的装置。
另一个实施方案提供了一种用于评价来自受试者的组织样品的方法,所述方法包括将溶剂施加到受试者的组织部位,收集所施加的溶剂以获得液体样品,并且对样品进行质谱法分析。在某些方面,溶剂可为无菌的。在一些方面,溶剂为药学上可接受的制剂。在具体方面,溶剂为水溶液。例如,溶剂可为无菌水或基本上由水组成。在其他方面,溶剂可包含约1%至5%、10%、15%、20%、25%或30%的醇。在一些方面,溶剂包含0.1%至20%的醇、1%至10%的醇或1%至5%、1%至10%的醇(例如,乙醇)。在一些情况下,醇可为乙醇。
在一些方面,将溶剂施加到组织包括将离散体积的溶剂施加到组织部位。在一些方面,溶剂以单个液滴施加。在另外方面,溶剂以1 至10个离散液滴数量施加。在一些实施方案中,经由独立于加压气体的通道将溶剂从储液器中施加到样品。在另外的实施方案中,在低压下将溶剂施加到样品。例如,在一些方面,通过机械泵施加溶剂,使得以最小的力将溶剂施加到组织部位(例如,移动进入其中与组织部位接触的储液器中),从而在组织部位处施加最小的压力(并且产生最小的损伤)。低压可小于100psig、小于90psig、小于80psig、小于70psig、小于60psig、小于50psig、或小于25psig。在一些实施方案中,低压为约0.1psig至约100psig、约0.5psig至约50psig、约 0.5psig至约25psig、或约0.1psig至约10psig。在具体方面,离散体积的溶剂为约0.1μL与100μL之间,或约1μL与50μL之间。在另外方面,收集所施加的溶剂是在施加步骤后0.1秒与30秒之间。在具体方面,收集所施加的溶剂是在施加步骤后1秒与10秒之间(例如,至少1、2、4、5、6、7、8或9秒)。在另外方面,实施方案的方法不涉及将超声波或振动能施加到样品或组织。在一些方面,内部组织部位中的组织部位正在通过手术评价。
在另外方面,实施方案的方法包括通过溶剂导管将固定或离散体积的溶剂(例如,使用机械泵)施加到组织部位。在一些方面,固定或离散体积的溶剂穿过溶剂导管移动进入储液器中,在所述储液器中溶剂与组织部位直接接触(例如,持续0.5-5.0秒)。在另外方面,收集所施加的溶剂包括施加负压以将样品拉入收集导管中和/或施加气压以将样品推入收集导管中。在一些方面,通过溶剂导管施加溶剂,所述溶剂导管与收集导管分开。在另外方面,其中施加气压以将样品推入收集导管中,通过气体导管施加气压,所述气体导管与溶剂导管和收集导管分开。在某些方面,其中施加气压以将样品推入收集导管中,所施加的气压小于100psig。例如,气压优选小于10psig,诸如0.1 至5psig。在另外方面,实施方案的方法被定义为对所评价的组织不产生可检测的物理损伤。
在另外方面,方法可另外地包括从多个组织部位收集多个液体样品。在一些情况下,在每次样品收集之间洗涤用于收集样品的装置(例如,探针)。在其他方面,用于收集样品的装置包括在每次样品收集之间可更换的一次性收集尖端(探针)。在具体方面,收集尖端可为可弹出的(例如能够从装置中弹出)。在某些方面,多个组织部位包括在体内的2、3、4、5、6、7、8、9、10或更多个组织部位。在另一方面,多个组织部位围绕已手术切除(例如,离体)的组织切片。在具体方面,切除的组织为肿瘤。在一些方面,方法可被定义为术中方法。
另外的实施方案提供了一种鉴定所取样的组织部位的方法和一种将所述部位的位置传达给装置(探针)操作者的方法。所取样的组织部位的鉴定允许操作者获取在取样从组织收集的分子后的某个时间在所取样的组织部位处记录的分子信息。识别出至少三种类型的鉴定方法。在第一种方法中,外源材料附着到所取样的组织部位,其鉴定所取样的分子信息。在第二种方法中,装置(探针)配备有跟踪传感器/ 发射器,其允许在取样分子信息时记录探针(装置)的位置并且传送到成像装置。在第三种方法中,修饰组织区域,使得在收获组织分子后可容易地鉴定所述部位。在第一种方法中,可附着到所取样的组织部位的材料包括例如缝合线、手术夹、粘附到组织的生物相容性聚合物、或附着到磁珠的RFID芯片,所述芯片允许容易阅读和移除。在第二种方法类型中,探针可包含RF发射器,其为RF手术跟踪系统的一部分;超声发射器或反射器,其为术中US成像系统的一部分。在此第二种方法中,当操作者启动组织分子的收集时,跟踪系统记录相关成像系统(例如,RF、US、CT、MRI)中的探针位置,所述跟踪系统可与装置通信。然后操作者可通过参考所记录的图像来稍后鉴定任何所取样的组织部位,所述记录的图像可向操作者指示所取样的部位的位置。在第三种方法中,组织被修饰。在此第三种方法中,与探针连通的激光源可用于将图案烧蚀或凝结到组织中,鉴定所取样的部位。可组合任何这三种方法。例如,方法1、2和3可以组合,其中在收获组织分子后将外源材料附着到组织部位并且激光图案化外源组织,同时RF传感器记录收获部位的位置并且传送到成像装置。
在另外方面,质谱法包括环境电离MS。在若干个方面,对样品进行质谱法分析可包括确定对应于组织部位的分析谱。在另一方面,方法可另外地包括将分析谱与参考分析谱进行比较以鉴定包含患病组织的组织部位。在其他方面,方法还包括切除被鉴定为包含患病组织的组织部位。在一些方面,使用根据上述任何实施方案和方面的装置来执行所述方法。
在另外的实施方案中,本发明提供了一种用于评价组织样品的离体方法,所述方法包括从受试者中的多个组织部位获得多个液体样品,对多个液体样品进行质谱法分析以获得对应于组织部位的多个分析谱,并且将多个分析谱与参考分析谱进行比较以鉴定包含患病组织的组织部位。在某些方面,液体样品包含在溶剂中。在另外方面,患病组织包含癌细胞。

具体实施方式
I.本发明的实施方案
在某些方面,本申请提供了用于分子评价样品诸如组织样品的方法和装置。在具体方面,方法可以用于在组织的手术(或活组织检查) 期间评价多个组织部位。这个特征允许“实时”准确鉴定患病组织(例如,保留癌细胞的组织部位),从而允许外科医生更准确地仅相对于周围正常组织处理患病组织。在具体方面,在此公开的方法可以涉及将固定或离散体积的溶剂递送到组织部位,接着从所述部位收集液体样品并且通过质谱法分析液体样品。重要的是,不是在高压喷雾中施加,而是在低压下以离散液滴形式施加溶剂。这些方法允许从不同组织部位准确收集样品,同时避免对所评价组织的损伤。从所收集的样品得到的质谱法分析谱允许辨别患病组织部位与正常组织部位。所述方法可以在感兴趣的多个部位处重复,以非常准确地绘制出分子变化 (例如,在组织中)。重要的是,即使不使用电离源,也可以辨别样品的分析谱。因此,虽然实施方案的方法可以与电离源结合使用,但是不要求使用这种源。这些方法可以允许在短时间范围内评价多个组织部位,从而允许非常准确地评价患病组织与正常组织的边界。
在一些方面,本文详述的方法可以用于收集并且分析来自范围广泛的来源的样品。例如,方法可以用于评价法医、农业、滥用药物、药品和/或油/石油样品。
在一些方面,在实施方案的装置中使用的材料(PDMS和PTFE) 和溶剂(例如,仅水溶剂)为生物相容的,使得它们可以在手术中使用以用于实时分析。此外,因为装置可以非常紧凑,所以它可以手持或整合到机器人手术系统,诸如达芬奇手术系统(例如,在自动化系统中)。因此,可以在手术期间快速取样人体腔的许多区域,并且进行分析(例如,通过使用分子签名和机器学习算法的数据库)。因此,可以针对每个所取样的区域实时提供诊断结果。用于这些方法的示例性装置详述如下。
首先参考图1D,示出了用于对组织进行取样以用于质谱法分析的装置100。在此实施方案中,装置100包括探针110、具有溶剂的腔室120、加压气体供应130和质谱仪140。在一些方面,探针包含在壳体中(例如,在手持装置的情况下为了提供抓握)。在另外方面,壳体可以包括遥控器特征件(例如,触发器、按钮或踏板),其可以用于控制穿过探针的流体和/或气体流动。在一些方面,探针包含一种材料,所述材料包括PDMS和/或PTFE。在一些方面,探针通过3D 打印方法产生。
图1E提供了探针110的更详细的横截面视图,并且示出了探针 110包括第一导管111、第二导管112、第三导管113和储液器115。在所示的实施方案中,第一导管111与腔室120流体连通,第二导管 112与加压气体供应130流体连通,并且第三导管113与质谱仪140流体连通。图1F提供了具有用于具体实施方案的尺寸的探针的另外横截面视图。
应该理解,在某些实施方案中,导管111、112和113中的每一个(其可以具有任何期望的长度)可包括单独的部件。例如,探针110 内的每个导管的部分可在探针110的制造过程中形成为整体通道。另外,探针110与腔室120、加压气体供应130以及质谱仪140之间的每个导管的部分可为管道或适用于提供流体流动的其他部件。

控制系统160可以被配置成控制装置100的操作参数。例如,控制系统160可以被配置成通过控制泵125的操作来控制从腔室120穿过第一管道111到达储液器115的溶剂流动。另外,控制系统160可以被配置成通过控制第一阀门121的打开和关闭来控制从储液器115到达质谱仪140的样品流动。控制系统160可以被进一步配置成通过控制第二阀门122的打开和关闭来控制从加压气体容器130到达储液器115的加压气体流动。
在装置100的操作过程中,使用者可以定位探针110,使得储液器115放置在样品部位150上。控制系统160可以操作泵125持续具体的时间段,以经由第一导管111将所期望体积的溶剂从腔室120转移到储液器115。在示例性实施方案中,腔室120中的溶剂可以有助于从组织样品部位150有效提取分子以用于分析。
另外,控制系统160可以允许泵125的操作与第一阀门121的打开之间有具体的时间段。这可以允许来自质谱仪140(或单独的辅助真空系统)的真空将样品材料(例如,来自组织样品部位150的分子) 经由第三导管113从储液器115抽吸到质谱仪140。
当第一阀门121打开时,控制系统160还可以打开第二阀门122 以允许惰性气体(例如,N2或CO2)经由第二导管112从加压气体供应 130转移到储液器115。惰性气体可以在分析之前有助于样品组织干燥,以及防止第一导管111中的溶剂间隙(例如,由于当储液器115 接触样品部位150时由质谱仪140抽真空而引起的)。惰性气体还可以有助于溶剂从样品部位150穿过第三导管113输送到质谱仪140。
控制系统160可包括适合于操作装置100的各种部件的软件和硬件。图1的示意图中所示的各种部件的具体实施方案提供在下面讨论的实施例中,包括标题为实施例1的部分。

图1H示出了装置100的另一个实施方案,其类似于先前描述的实施方案,但还包括阀门142、废物容器143和与导管113流体连通的泵144。在某些实施方案中,阀门142可用于在清洁步骤过程中将溶剂或其他清洁溶液从导管113分散(diverge)到废物容器143。废物容器143可以经由泵144的操作而清空。在示例性实施方案中,可以在样品分析的任何阶段使用清洁或洗涤步骤以降低续存效应,所述清洁或洗涤步骤使用水、乙醇、任何比率下的水和乙醇的混合物以及其他溶剂。在某些实施方案中,探针110也可在每次使用之间切换。此外,可将探针110插入含有溶剂的小瓶中,以用于使用气体(鼓泡)来帮助自动洗涤步骤之前或之后清洁的洗涤步骤。也可使用其他清洁方法,包括用无菌溶液擦拭。例如,某些实施方案可使用以下清洁方案: 1.替换探针;2.用50/50乙醇/水溶液洗涤;3.用100%乙醇洗涤。

II.测定方法
在一些方面,本公开提供了通过鉴定质谱法分析谱的具体图案来确定患病组织(例如,肿瘤组织)的存在或检测生物样本的分子签名的方法。用于分析的生物样本可以来自动物、植物或与生物分子或生物体接触的任何物质(活体的或非活体的)。生物样本可以是体内样品(例如在手术期间)或离体样品。
通过实施方案的方法获得的分析谱可以对应于例如来自所分析的生物样本或组织部位的蛋白质、代谢物或脂质。这些图案可通过使用质谱法测量具体离子的存在来确定。可以耦合到此装置的电离方法的一些非限制性实例包括化学电离、激光电离、大气压化学电离、电子电离、快速原子轰击、电喷雾电离、热电离。另外的电离方法包括电感耦合等离子体源、光电离、辉光放电、场解吸、热喷雾、硅上的解吸/电离、实时直接分析、二次离子质谱法、火花电离和热电离。
具体地说,本发明的方法可应用或耦合到环境电离源或用于获得质谱数据的方法,诸如提取环境电离源。在这种情况下,提取环境电离源为具有液体提取方法,动态地随后进行电离的方法。提取环境电离源的一些非限制性实例包括气流辅助解吸电喷雾电离(AFADESI)、实时直接分析(DART)、解吸电喷雾电离(DESI)、通过电荷交换解吸电离(DICE)、电极辅助解吸电喷雾电离(EADESI)、电喷雾激光解吸电离(ELDI)、静电喷雾电离(ESTASI)、喷射解吸电喷雾电离(JeDI)、激光辅助解吸电喷雾电离(LADESI)、激光解吸电喷雾电离(LDESI)、基质辅助激光解吸电喷雾电离(MALDESI)、纳米喷雾解吸电喷雾电离 (纳米DESI)、或透射模式解吸电喷雾电离(TM-DESI)。
与许多质谱方法一样,可以通过修改收集或溶剂条件(诸如溶剂组分、pH、气体流速、所施加的电压和影响样品溶液电离的其他方面)来优化电离效率。具体地说,本发明的方法想到使用与人切口相容的溶剂或溶液。可用作电离溶剂的溶剂的一些非限制性实例包括水、乙醇、甲醇、乙腈、二甲基甲酰胺、酸或其混合物。在一些实施方案中,方法想到乙腈和二甲基甲酰胺的混合物。可改变乙腈和二甲基甲酰胺的量以增强从样品中提取分析物以及增加样品的电离和挥发性。在一些实施方案中,组合物含有约5:1(v/v)二甲基甲酰胺:乙腈至约1:5(v/v)二甲基甲酰胺:乙腈,诸如1:1(v/v)二甲基甲酰胺:乙腈。然而,在优选的实施方案中,根据实施方案使用的溶剂为药学上可接受的溶剂,诸如无菌水或缓冲水溶液。
III.实施例
包括以下实施例以说明本发明的优选实施方案。本领域技术人员应该理解,下面的实施例中公开的技术表示本发明人发现在本发明的实践中作用良好的技术,因此可以被认为构成其实践的优选模式。然而,根据本公开,本领域技术人员应该了解可在不脱离本发明的精神和范围的情况下对所公开的具体实施方案进行许多改变并且仍然获得相似或类似的结果。
实施例1–智能MasSpec Pen设计
MasSpec Pen(图1A)被开发作为自动化和生物相容的手持式取样探针,其允许使用离散的水滴从组织样品中温和地、时间和体积控制地提取分子。为了最小化组织损伤,最大化组织分析物提取并且最大化溶剂转移到质谱仪的目的,工程改造了系统的若干个原型。
所开发的系统由三个主要部分组成:1)注射泵,其被编程为使用控制的流速递送离散的溶剂体积;2)管道系统,其被整合到双向夹管阀以用于控制的溶剂输送;3)探针尖端,其用于直接取样生物组织。为了最小化组织损伤,最大化组织分析物提取并且最大化溶剂传送到质谱仪的最终目的,探索并且优化了系统的若干个迭代 (iteration)。图1A示出了装置的一个实例的示意图,所述装置包括用于分析生物组织的诊断笔(MasSpec Pen)装置。
优化的系统包含三个主要部件:1)注射泵,其被编程为向取样探针递送限定的水体积(4-10μL);2)小直径(内径800μm)聚四氟乙烯(PTFE)管道导管,其整合到快速(8ms)双向夹管阀以用于从泵到达组织并且从组织到达质谱仪的控制的溶剂输送;3)手持式钢笔大小的探针,其用于直接取样生物组织。
手持式钢笔大小的探针的主要部件为3D打印的聚二甲基硅氧烷 (PDMS)尖端(图1B),其中溶剂在与组织相互作用的过程中被保留下来。尖端使用3D打印制造,并且由生物相容的聚二甲基硅氧烷(PDMS) 制成。尖端设计有三个主要端口:用于进入(溶剂)导管系统(管111或导管1)的一个端口、用于气体(N2、CO2或空气)递送的中心端口(管 112或导管2)、以及将水滴中的分子成分从组织输送到质谱仪的流出端口(管113或导管3)。在探针尖端处,所有端口组合成小储液器,其中单个液滴被保留并且暴露于组织样品,持续控制的量的时间(3 秒),从而允许有效的分析物提取。储液器的直径决定了暴露于组织的溶剂的体积以及装置的空间分辨率。使用当前工具,MasSpec Pen 尖端被设计具有取样大小范围为1.5mm至5.0mm,这由储液器直径决定。在2.77mm储液器直径处,10μL的溶剂体积保留在储液器中并且与组织样品接触持续限定的时间段,而4.4μL保留在直径为1.5 mm的储液器中。在3秒提取期后,将MasSpec Pen从组织中移除。同时,打开导管3,允许将液滴真空抽取到质谱仪,通过导管2提供来自低压气体递送(<10psi)的正压,接着进行冲洗步骤以清洁系统。注意到,评估了液滴与组织样品之间的1秒、3秒和5秒的接触时间 (图22)。为所有实验选择3秒接触时间,因为它允许使用者易于操作并且产生具有足够总离子强度的质谱。由第二管提供的气体不参与提取过程,而是用于防止由于所采用的真空引起的系统坍塌并且帮助溶剂从组织输送到质谱仪。类似地,冲洗步骤不用于从组织中提取生物分子,因为在此过程中没有与组织接触。导管3直接连接到高质量分辨率Orbitrap质谱仪的转移管,使得质谱仪真空系统的负压驱动液滴从储液器移动到质谱仪以用于电离和质量分析。尽管可以将各种连接和电离方法耦合到我们的系统,但此设置简化了操作步骤并且排除了电离源的使用。所有导管采用1.5米的管长度,以允许操作者在没有几何或空间限制的情况下自由地手持使用装置。
所使用的三个导管由聚四氟乙烯(PTFE)制成,其也是生物相容的。管111用于将溶剂从注射泵递送到探针尖端。在一些情况下,管 112用于将惰性气体(N2或CO2)递送到探针尖端。气体有三个主要目的:1)分析前的组织干燥;2)防止当通过接触组织样本关闭储液器时,由于质谱仪的真空引起的管111中的溶剂间隙;2)通过管113 帮助溶剂从组织输送到质谱仪。然而,在某些情况下,不需要使用气体。管113直接连接到质谱仪的入口,使得质谱仪真空系统的正压用于驱动液滴从储液器到达质谱仪入口以用于电离。
装置操作中涉及的时间事件为自动化的,并且由与Arduino系统和两个双向夹管阀通信的软件精确控制。所有夹管阀都关闭,直到当以下情况时开始所述方法:1.在300μL/min下,脉冲被发送到泵以注入溶剂持续两秒并且停止,在MasSpec Pen储液器中产生10μL的液滴填充;2.关闭管112和113,允许储液器中的溶剂与组织相互作用持续三秒以提取分子;3.控制管112和113的夹管阀同时打开,允许液滴转移到质谱仪以用于电离和分子分析。4.脉冲被发送到泵以再注入溶剂12秒并且停止,以将所有提取的分子完全驱动到质谱仪中。5.使管112和113再打开20秒以允许管113中的所有溶剂进入质谱法分析。总分析时间为37秒。
使用三个导管和高速致动夹管阀的尖端设计允许精确控制液滴运动,并且示出优异的性能和稳健性。从取样到质谱获取的整个过程在10秒或更短时间内完成并且使用Arduino微控制器完全自动化,使得每次获取和分析通过使用脚踏板一步点击来单独触发。系统自动化确保了每个溶剂液滴被单独递送到入口,产生若干个质谱,针对样品的最终分子谱对所述若干个质谱进行平均。此外,控制的液滴递送允许质谱仪在没有任何明显性能退化的情况下操作。每次使用后,如果观察到残留物,可以通过快速和自动化的清洁冲洗或通过替换一次性尖端来清洁MasSpec Pen。
实施例2–分子谱和分析
本文描述的系统通过将收集导管直接连接到质谱仪入口以将含分析物的溶剂输送到质谱仪用于分子分析来操作。此设置大大简化了操作细节,并且排除了电离源的使用。在探针与组织相互作用后,然后将溶剂输送到质谱仪并且直接输注,而无需额外的电离源。因为系统为完全自动化的,所以每个10μL溶剂液滴被单独递送到入口,质谱仪在不会对其性能产生任何影响的情况下操作。以此方式获得的丰富分子信息,类似于从其他溶剂提取环境电离技术诸如解吸电喷雾电离中观察到的。电离机理可类似于入口电离。对于入口电离方法,电离发生在大气与真空之间的入口压降区域。可以在装置中使用若干个溶剂系统。在本实施例中,为了确保装置的完全生物相容性,使用水作为唯一的溶剂,尽管也探索了不同比率下的乙醇和水的混合物并且产生类似的结果。为了证明这些样品在用5:1和20:1(H2O:EtOH)组成的溶剂提取后进行分析,并且发现EtOH将有助于提取更多的PE脂质,像PE(40:6)(m/z 790.539)和PE(38:4)(m/z 766.540)(参见图3中的结果)。
通过分析薄组织切片和组织样品片来测试MasSpec Pen在获得分子信息方面的有效性。首先,使用纯水作为溶剂,按照上述MasSpec Pen的自动化操作步骤,在标准组织载玻片上分析16μm厚的组织切片。测试了MasSpec Pen的具有不同储液器直径的若干个探针尖端,产生了呈现脂质种类的质谱,所述质谱特征在于小鼠脑组织灰质、白质或用于更大的取样大小的混合组合物。图2示出了使用来自小鼠脑组织切片的灰质区域的2.7mm笔尖在负离子模式中获得的代表性质谱,以及从载玻片区域(无样品)获得的代表性背景质谱。测试了若干种直径的MasSpec Pen,产生类似的质谱分析谱,其中针对更大的笔尖直径观察到增加的总离子计数(图17)。
图2B示出了在总分析期间获得的总离子色谱图。在0.5min处(参见图2B中的插图),通过接触纯玻璃获取背景质谱。如在质谱中所见,在此质量范围处获得了非常干净的背景信号。在3.4min处(图2A),按照上述相同的程序将MasSpec Pen应用于小鼠脑组织切片。值得注意的是,观察到了丰富的分子谱。在负离子模式质谱中以高相对强度观察到使用生物组织的环境电离质谱法通常检测到的脂质信号,包括脂肪酸(FA)、神经酰胺(Cer)、甘油磷酸肌醇(PI)、甘油磷酸乙醇胺(PE)、甘油磷酸丝氨酸(PS)和固醇脂质(ST)。在质谱中也观察到一级和二级内源代谢物。在正离子模式中,还检测到二酰基甘油(DG)、甘油磷酸胆碱(PC)和鞘氨醇磷脂(SM)。使用高分辨能力质量分析仪(分辨能力设定为140,000)来鉴定光谱中的大部分脂质。
从小鼠脑组织切片的灰质区域获得的负离子模式质谱呈现丰富的分子信息,包括对应于使用基于溶剂的环境电离MS技术从生物组织中通常检测到的脂质种类的去质子化或氯化物加合物的各种离子。高相对丰度的峰被鉴定为来自m/z 120-350的脂肪酸(FA)、鞘脂诸如来自m/z 700-1100的硫苷脂和来自m/z 500-700的神经酰胺(Cer)的氯化物加合物、以及甘油磷脂(GL),诸如来自m/z 700-1100的甘油磷酸肌醇(PI)、甘油磷酸乙醇胺(PE)、甘油磷酸丝氨酸(PS)和双电荷心磷脂 (CL)。在m/z 1100-1800的更高质量范围内,观察到GL二聚体和单电荷CL。基于高质量准确度测量和串联质谱法数据(表1),在来自 m/z 120–250的更低质量范围内检测到被暂定鉴定为小代谢物的各种峰,所述小代谢物包括m/z145.061处的谷氨酰胺、m/z 146.045处的谷氨酸酯、m/z 174.041处的N-乙酰基天冬氨酸和m/z 215.033处的己糖的氯化物加合物。重要的是,从相同小鼠脑的不同组织切片的灰质获得的负离子模式质谱为可再现的(RSD=9.3%,n=9),与使用相同的DESI-MSI方法报道的相当(RSD=8.0%,n=5)。在正离子模式中,所获得的质谱呈现出高相对丰度的通常观察到的分子种类,所述分子种类被鉴定为二酰基甘油(DG)、PE和甘油磷酸胆碱(PC)(图18)。当达到适当强度的碎片离子以用于结构解释时,使用高质量准确度测量以及串联MS分析进行暂定归属。针对在表1、2、3、4和5中的整个手稿中鉴定的所有种类,描述通过串联MS实验获得的质量误差和碎片离子的m/z。注意到,复杂脂质的FA链中双键的异构化使精确的结构归属复杂化,这就是为什么FA链被暂定归属为脂质种类的原因(Dill等人,Analytical andBioanalytical Chemistry,12,2011)。
将MasSpec Pen光谱与在类似的MS参数下获得的DESI光谱进行比较,但使用通常应用的乙腈和二甲基甲酰胺溶剂系统,因为其从生物组织中提取脂质的效率高。有趣的是,在负离子模式中,来自使用水作为提取溶剂的MasSpec Pen的光谱与来自使用ACN和DMF 的DESI的光谱共享大量的从m/z 500至m/z 1800的分子种类,其中 PE脂质的比率略高,诸如PE(40:6)(m/z 790.539)和PE(38:4)(m/z 766.539)。图6A-B示出了PI(38:4)(m/z885.550)和PS(38:6)(m/z 834.529)为来自MasSpec Pen和DESI两者的光谱中的主要峰。此外,在光谱中,在从m/z 1500至m/z 1600的质量范围内见证了具有更高 m/z的一组离子,其暂定归属为单电荷心磷脂(CL)和/或甘油磷脂二聚体。
进一步分析比较了在负离子模式中检测到的分子种类与在使用水作为溶剂和类似实验条件的从相同小鼠脑的一系列组织切片获取的DESI质谱中观察到的那些分子种类。使用MasSpec Pen和DESI 获得的质谱类似,其中计算的余弦相似度为0.9,在相当的相对丰度和信噪(S/N)比下共享大量分子种类(图6C)。还探索了其他溶剂系统,包括各种比率下的水与乙醇的混合物,作为MasSpec Pen的溶剂系统。所获得的质谱呈现与使用纯水所获得的质谱中观察到的那些类似的脂质种类,其中它们的相对丰度有变化(图3B)。因此,为了确保装置的完全生物相容性,选择水作为溶剂以用于所有以下进行的MasSpec Pen实验。
为了评估系统性能,对相同的组织切片和不同的组织切片进行连续分析,并且证明系统在样品内和不同样品中具有高度可再现性。
人癌症组织切片和正常组织切片的分子分析。已广泛研究了环境电离质谱法以用于人癌组织的分子诊断。为了测试本文描述的 MasSpec Pen系统用于辨别正常样品和肿瘤样品的能力,分析了包括乳腺、肾、淋巴结、甲状腺和卵巢的五种不同组织类型的62个人组织样品。使用水作为每种组织类型的溶剂系统在负离子模式中获得的质谱示出了通过DESI-MS通常观察到的分子离子,其中具有高相对丰富的代谢物和脂质。采用主成分分析(PCA)来统计评估MasSpec Pen 在人样本的种间种内分析中的性能。应该注意的是,均包含大于85%的总方差的前三个成分用于本发明的工作。如在图9中可见,很好地将正常的甲状腺和肾组织与肿瘤组织进行辨别。令人惊讶的是,在负离子模式下分析人组织切片的过程中,检测到一系列多电荷种类,并且通过高质量准确度测量和串联质谱法分析将其鉴定为胸腺素β-4 (图7)。每个样本的代表性光谱示于图5中。值得注意的是,从人正常甲状腺和癌组织获得的分子谱示出了诊断疾病状态的不同分子图案。针对所分析的所有其他癌组织获得了类似的结果。
测试MasSpec Pen的能力,以分析正常和肿瘤人乳腺(n=5个正常乳腺,n=5个乳腺导管癌)和甲状腺(n=5个正常甲状腺,n=4个乳头状甲状腺癌,以及n=1个滤泡性甲状腺腺瘤)组织的20个薄组织切片。对于每种组织类型在负离子模式中获得的质谱呈现出通过DESI-MSI 通常从人组织观察到的丰富多样的分子离子,其中具有高相对丰度的代谢物、脂肪酸和复杂脂质。例如,针对乳头状甲状腺癌组织切片获得的质谱呈现出先前通过DESI-MSI被鉴定为诊断标志物的脂质种类 (Zhang等人,Cancer Research,76,2016),包括各种双电荷的CL和其他甘油磷脂,诸如PI(38:4)(m/z 885.550)、PI(36:4)(m/z 857.518)、 PE(38:4)(m/z 766.539)和PE(36:2)(m/z 742.539)(表2)。针对正常甲状腺组织切片获得不同的质谱分析谱,其呈现出高相对丰度的被鉴定为碘的m/z 126.904、被鉴定为谷氨酰胺的m/z 145.050、被鉴定为抗坏血酸的m/z 175.024、被暂定归属为C36H78O9N3I的m/z822.472、以及被鉴定为PI(38:4)的m/z 885.551(图8B)。有趣的是,一系列不同电荷状态(z)下的多电荷分子离子,包括m/z 991.091(z=-5)、m/z 1239.113(z=-4)和m/z1652.484(z=-3)在从所分析的所有组织切片获得的质谱中检测到。基于高质量准确度测量,这些离子被暂定鉴定为不同电荷状态的蛋白质胸腺素β-4(图7和表1)。值得注意的是,对从所分析的人组织切片获得的数据进行的主成分分析(PCA)示出肿瘤组织与正常组织之间的分离(图9)。
新鲜组织样品的分子分析。MasSpec Pen装置被设计成独立于形态而在新鲜组织样品上操作。为了测试用于新鲜组织分析的装置,在开始时使用新鲜小鼠脑组织。从小鼠脑组织切片或新鲜脑组织获得的光谱中未观察到显著差异。图4A-4B示出了来自小鼠脑新鲜组织和组织切片的几乎相同的质谱图案,这说明来自MasSpec Pen的提取过程对于不同的样品制备步骤类似地起作用。然后,进一步分析两种类型的新鲜人标本,即甲状腺和淋巴结。来自正常和癌性的甲状腺新鲜组织样品的光谱示于图8中。
应该注意的是,从组织库中获得的所有冷冻样本在-80℃下在冰箱中保存良好,并且在使用前在室温下解冻。从新鲜人样本收集的数据也由PCA处理。所记录的光谱的PCA示出了正常样品与肿瘤样品之间的明显区别(图10A-10B)。因此,确定MasSpec Pen可以用于辨别新鲜正常样品和患病样品。应该注意的是,由于取样过程而没有观察到对组织的损伤。

材料和方法。
质谱仪。使用了Q Exactive复合四极杆-轨道阱质谱仪(Thermo Scientific,SanJose,CA)。在m/z 120-1800范围处进行全扫描,并且其他质谱参数列出如下:分辨能力140000,微扫描2,最大注射时间300毫秒,毛细管温度350℃和S-透镜RF水平100。
生物组织。野生型小鼠脑购自Bioreclamation IVT。从联合人类组织样本库网络(Cooperative Human Tissue Network)和贝勒学院组织库(Baylor College TissueBank)获得62个冷冻人组织样本,包括乳腺、甲状腺、淋巴结、卵巢和肾。将样品储存在-80℃冰箱中。使用 CryoStarTM NX50低温恒温器将组织片切成16μm。在使用前将冷冻组织样本在室温下解冻。
统计分析。使用IBM SPSS Statistics 22.0(IBM公司,Armonk, NY,USA)来进行主成分分析(PCA)以揭示数据中的模式。使用原始数据直接进行分析。m/z范围为700-900的最高相对强度的10个峰用于PCA。通常,均包含大于85%的总方差的前三个成分用于本发明的结果。
实施例3–用于手持和腹腔镜使用的系统自动化
由于MasSpec Pen设计中使用的所有材料(PDMS和PTFE)和溶剂 (仅水)均为生物相容性,所以系统具有很高的潜力用于手持式手术中进行实时分析。不仅如此,由于装置尺寸小,它甚至可以通过附件端口或其机械臂之一整合到机器人手术系统,诸如达芬奇手术系统。可以在手术期间快速取样人体腔的若干个区域,并且通过使用分子签名和机器学习算法的数据库来分析。因此,可针对每个所取样的区域实时提供诊断结果。系统可以广泛用于各种肿瘤和其他外科介入(诸如子宫内膜异位症),针对所述肿瘤和其他外科介入需要对组织进行实时表征和诊断。
实施例4–组织样品的预测分析
MasSpec Pen设计用于分析来自患有乳腺癌、肺癌、卵巢癌或甲状腺癌的患者的组织样品以及正常组织样品。在分析这些样品前,通过将质荷比(m/z)四舍五入到最接近的0.01并且对总离子色谱图(TIC) 进行归一化来处理样品。还除去了所有背景m/z峰和出现在小于10%的患者样品中的那些峰。在分析中使用整个质量范围。训练的分类器为套索逻辑回归模型(lasso logistic regression model)。针对正在分析的癌症存在的组织样品,所有分类器的总体性能结果示于表7中。总体结果准确度为96.3%,灵敏度为96.4%,并且特异性为96.2%。

实施例5-MasSpec Pen系统的空间分辨率
测试了MasSpec Pen系统的空间分辨率,并且确定可以使用具体点确定更高的空间分辨率。使用小鼠脑中的白质与灰质进行测试。图 11中所示的内容示出了用具体大小的点测试的脑部分。具体地说,样品点1示出了所述点主要包含灰质。
实施例6-组织样品的非破坏性分子分析
MasSpec Pen被设计成独立于组织硬度和形态,直接在组织样本上操作。测试MasSpec Pen的性能以分析来自不同器官的软组织样品 (0.1g-5g),包括小鼠脑和人乳腺、甲状腺、肺和卵巢组织。在前述相同的自动化操作步骤后,通过简单的一步实验,在环境条件下进行组织分析。将MasSpec Pen尖端温和地接触组织样品表面3秒的时间,同时进行提取。从小鼠脑的灰质区域所获得的质谱为可再现的(RSD= 4.6%,n=10)并且与小鼠脑组织切片质谱高度类似(余弦相似性为0.93) (图4),因此表明组织表面处的提取过程独立于组织形状和刚性而有效地发生。类似地,人组织样品的MasSpec Pen分析提供了丰富的分子信息,尤其是包含上皮细胞和癌细胞的组织。主要包含软结缔组织 (诸如基质)的非癌组织样本提供了较不丰富的质谱分析谱。具体地说,所分析的许多正常乳腺癌组织样品呈现与水不混溶的脂肪含量,并且因此与乳腺癌组织或正常乳腺癌腺体相比时,在质谱中产生较不丰富的总离子计数。
在MasSpec Pen分析后对所有组织样品进行的视觉和显微镜检查,揭示了在所探测的区域中对组织样品形态没有可检测的损伤。图 15示出了在MasSpec Pen分析之前、期间和之后从肺组织样品获得的光学图像。在所分析的区域处没有看到对组织的可观察的损伤,同时获得了丰富的质谱分析谱(图15)。注意到,MasSpec Pen的自动化和时间控制的操作步骤防止了组织损伤,因为组织仅暴露于小水滴,而非暴露于用于将液滴从储液器输送到质谱仪的真空。因此,这些结果提供了MasSpec Pen为从组织样品获得丰富分子信息的非破坏性方法的证据。
实施例7-人组织中的癌症的分子诊断和统计学预测
接下来评估使用MasSpec Pen从人组织样品获得的分子信息是否可诊断和预测疾病状态。总共253个人组织标本使用MasSpec Pen,包括95个肺样品(47个正常样品和48个癌症样品,包括17个腺癌、 17个鳞状细胞癌和14个其他组织学亚型的癌症样品)、57个卵巢样品(29个正常和28个HGSC)、57个甲状腺样品(27个正常、11个滤泡性甲状腺腺瘤和18个乳头状甲状腺癌)和45个乳腺样品(29个正常和16个导管癌)(图11)。患者人口统计信息提供在表6中。MasSpec Pen分析后,通过一系列光学图像标定并且记录所分析的区域。然后,将平行的样品片冷冻,在标定区域处进行切片,H&E染色并且通过组织病理学评估以得到诊断。仅使用具有主要细胞组成和明确诊断的样品来构建分子数据库。针对癌性样品获得的组织学验证的质谱呈现了使用环境电离MS技术鉴定为先前描述为潜在疾病标志物的若干种脂质和代谢物的分子种类。针对肺癌组织,观察到特征性分子标志物诸如鉴定为PI(36:1)的m/z 863.565、鉴定为PG(36:2)的m/z 773.542、鉴定为PG(34:1)的m/z 747.514,以及脂肪酸诸如鉴定为FA (18:1)的m/z 281.249(图15和表4)。针对正常肺,观察到鉴定为PI(38:4)的m/z 885.550和鉴定为PE(36:1)的m/z 744.552。针对乳腺癌组织所获得的质谱呈现出通过DESI-MSI(29,30)先前描述的诊断脂质标志物,包括鉴定为PI(38:4)的m/z 885.550、鉴定为PI(36:1)的m/z 863.565、鉴定为PG(36:2)的m/z 773.542,以及若干种FA,诸如鉴定为FA(20:4)的m/z 303.233和鉴定为FA(18:1)的m/z 281.249(表5)。对所分析的所有253个人组织样品获得的数据进行的PCA示出了每个器官的癌症组织与正常组织之间的分离(图11)。
为了评估MasSpec Pen分子签名是否可预测癌症组织和正常组织,应用Lasso方法来建立使用组织学验证的质谱数据库的分类模型。通过留一患者交叉验证方法评估模型的性能,并且通过对癌症的灵敏度和特异性以及准确度和AUC来测量(表22)。针对乳腺癌(n=45),实现了87.5%灵敏度,100%特异性(AUC=1.0),95.6%总体准确度,与使用DESI-MSI(98.2%准确度,n=126)(Guenther等人,Cancer Research,75,2015))、智能手术刀(iKnife)(95.5%准确度,n=10)(Balog 等人,Science Translational Medicine,5,2013)和脂质和蛋白质的 MALDI成像(94.1%准确度,n=68)(31)报告的结果相当。针对HGSC (n=57),实现了100%灵敏度、89.7%特异性和94.7%准确度(AUC= 0.98),这也与DESI-MSI获得的分类结果类似(97.1%准确度,n=31) (Sans等人,Cancer Research,2017)。针对肺癌(n=956),实现了 98.097.9%灵敏度,95.7%特异性和96.89%准确度(AUC=0.97)。当基于肺癌组织学亚型进行预测时,鳞状细胞癌和腺癌的准确度分别达到93.8%和92.2%。所研究的甲状腺肿瘤样本包括良性滤泡性甲状腺腺瘤(FTA)和恶性乳头状甲状腺癌(PTC)样品。针对每种建立了分类器,针对FTA产生94.7%准确度,并且针对PTC产生97.8%准确度。总体而言,所研究的所有四种类型的癌症均实现了96.4%灵敏度,96.2%特异性和96.3%准确度。这些结果证明,通过MasSpec Pen从人组织样品获得的分子信息可高度预测癌症。此外,结果表明,建立在使用 MasSpec Pen获取的分子数据上的统计分类器为稳健的,并且可用于快速临床诊断组织样品的自动化方法。

实施例8-组织学差异和癌症边缘组织区域的样品内分析
在单个人组织样品中评估MasSpec Pen鉴定组织学上不同区域的能力,所述单个人组织样品包含与正常卵巢基质组织相邻的HGSC 区域。使用具有1.5mm直径的MasSpecPen分析组织样品中的五个连续点,如图14A中示出的光学图像中所标定的。将包括通过MasSpec Pen分析的区域的样品的组织切片进行H&E染色并且通过组织病理学评估。点1和2由专家病理学家诊断为正常基质,而区域 4和5被诊断为HGSC。点3位于癌症与正常基质组织区域之间的边缘,呈现大约50%的肿瘤组织和大约50%的正常基质组织。图14B 示出了针对点1、3和5所获得的质谱。针对点5,HGSC所获得的光谱,呈现了在离体分析的HGSC组织中检测到的特征性脂质标志物,以建立我们的统计分类器(表3)。针对诊断为正常卵巢基质组织的点1 所获得的质谱,呈现出较不丰富的分子离子,如针对离体分析的基质组织所观察到的那样。点3呈现出特征在于较低总丰度的HGSC的分子谱,这由于所分析区域内存在的正常基质组织的贡献而引起。然后通过我们的卵巢癌分子分类器作为独立的验证集来评估5个点所获得的质谱。值得注意的是,这种分类正确地将点1和2预测为正常,并且将点3、4和5预测为癌症(图14C)。针对具有组织学上不同的区域的不同组织样品获得了类似的结果(图19)。这些结果表明,通过 MasSpec Pen获得的分子信息可以用于检测具有正常细胞和癌细胞的混合组成的边缘区域中的癌症。
实施例9-手术期间人乳腺癌的鼠模型的体内分析
MasSpec Pen设计有生物相容材料,以确保与体内分子诊断工具一样的完全相容性。使用人乳腺癌的鼠模型测试MasSpec Pen的体内组织分析。将BT474 HER2+乳腺癌细胞皮下植入无胸腺裸鼠(n=3)。肿瘤在4周的时间内生长至平均250mm3。所有手术和MasSpecPen 分析程序均在麻醉下进行。使用手术刀片打开肿瘤周围的皮瓣,然后锐利地从肿瘤表面切下皮瓣。然后使用MasSpec Pen按照先前描述的相同自动化实验步骤分析所暴露的肿瘤。图16A示出了在开始手术之前、分析之前(并且手术除去皮肤之后)、MasSpec Pen分析期间和分析之后麻醉下的动物的光学图像。针对所研究的每只动物分析若干个组织区域,包括肿瘤顶部的多个位置、部分肿瘤切除后的肿瘤核心、以及相邻的正常软结缔组织。针对肿瘤区域所获得的质谱呈现出在人乳腺组织中观察到的许多分子种类,其中具有与针对相邻的正常软结缔组织区域所获得的明显不同的分析谱(图16B)。使用光学显微镜法,由于MasSpec Pen分析,未检测到对所分析的组织区域的可观察到的宏观或微观损伤,如通过H&E染色的组织切片获得的光学图像所证明(图20)。此外,由于手术期间的MasSpec Pen分析,未观察到对动物健康的明显影响。在体内分析后,还离体分析了新切除的肿瘤样本,产生与在体内分析中观察到的那些具有共同脂质种类的质谱,尽管在相对丰度上有变化,这可能是由于相同组织区域的再分析过程而引起的(图21)。这些结果表明MasSpec Pen适用于体内分子评估和癌症诊断。
实施例10–材料和方法
研究设计:本研究的目的是评估一种新的基于质谱法的探针在人组织样品中非破坏性地分析和诊断癌症的潜力。在本研究中,研究了从282名患者获得的人组织样品(包括正常和癌症的乳腺、肺、甲状腺和卵巢组织)的分子谱。所有患者样品均根据批准的机构审查委员会(IRB)协议,从联合人类组织样本库网络(CHTN)、Asterand Biosciences(Detroit,MI)、MD Anderson组织库和贝勒医学院组织库获得。将组织样品中使用MasSpecPen获得的质谱归一化,扣除背景并且使用统计技术分析以建立分类模型。专家,职业资格认证的病理学家(J.L、W.Y和N.C)评估了从所分析的组织样品获得的H&E染色的组织切片。病理学家对关于通过质谱法分析进行获取的任何信息视而不见。如果病理学家确定样品在细胞组成上具有显著的异质性,则样品被排除在统计分析之外,所述样品包括28个样品。体内动物模型实验在批准的机构动物护理和使用委员会(IACUC)方案下进行。
MasSpec Pen的设计和工程化改造:3D打印机(型号uPrint SE plus)用于打印关键部件--PDMS(道康宁,Midland,MI,USA)探针尖端。通过从阴模浇铸弹性体然后将模具溶解掉来制造笔尖。使用 SolidWorks计算机辅助设计(CAD)软件设计阴模,然后使用ABS塑料(Stratasys,Eden Prairie,MN,USA)和可溶性载体材料用3D打印机建模熔融沉积。然后使用载体清洁装置(SCA-1200HT,SCA)和溶剂 (EcoWorks)在70℃下洗涤部件以除去载体材料,持续24小时或直到载体材料完全溶解。针对浇铸,分别以10:1的重量比制备PDMS弹性体基料和固化剂(Sylgard 184,道康宁)的混合物。将混合物倾倒到 3-D打印模具中,在烘箱(10GCE-LT,Quincy Lab)中在74℃下固化1 小时,然后置于具有丙酮的密闭容器中(FisherScientific,Waltham,MA, USA)以溶解。最后的洗涤步骤使尖端在丙酮中超声处理以除去任何剩余的ABS。将PTFE管道(内径1/32英寸,外径1/16英寸,Cole-Parmer, Vernon Hills,IL,USA)直接插入探针尖端以用于实验。
数据获取:所有实验均在Q Exactive复合四极杆-轨道阱质谱仪 (Thermo FisherScientific,San Jose,CA)上进行。全扫描在m/z 120-1800 的范围内进行,使用分辨能力140,000,毛细管温度350℃和S-透镜 RF水平100。野生型小鼠脑购自BioreclamationIVT(Westbury,NY)。获得总共282个人组织样本(包括乳腺、甲状腺、卵巢和肺),并且将其冷冻且储存在-80℃冰箱中直到分析,此时它们在室温下解冻。将组织置于表面中并且使用描述的实验步骤通过MasSpec Pen进行分析。在实验之后,所分析的组织区域被注释、冷冻并且使用CryoStarTM NX50低温恒温器制备16μm组织切片。获得组织片的不同区域处的另外组织切片以用于MS分析。将组织切片保持冷冻直到分析,当它们处于室温下时,通过MasSpecPen分析。然后对组织切片进行H&E 染色并且通过组织病理学评估。病理学诊断用作我们分子数据库的参考。
体内实验:使用鼠动物模型在肿瘤手术切除期间进行体内实验,同时小鼠处于麻醉状态(2%异氟烷,98%O2)下。BT474 HER2+细胞在补充有10%FBS、1%L-谷氨酰胺和1%胰岛素的改良的最小必需培养基(IMEM,Invitrogen,Carlsbad,CA)中、在5%O2和37℃下生长至80%-90%融汇。通过血细胞计数器和台盼蓝染料排除计数细胞。无胸腺雌性裸鼠(N=3)在颈背皮下植入0.72mg、60天释放的17β-雌二醇球丸(Innovative Research ofAmerica,Sarasota,FL)。大约24小时后,将具有20%生长因子减少的基质胶的无血清IMEM培养基中的 BT474乳腺癌细胞(107)皮下注射到小鼠的右侧(总注射量为100μL)。每周监测肿瘤的生长直到它们的直径达到0.7-1.0cm(平均250mm3)。在那个时间点,进行所有手术程序,同时小鼠处于麻醉状态(2%异氟烷,98%O2下。使用手术刀片打开皮瓣,留下估计1-2cm的在肿瘤周围的空间,然后锐利地从肿瘤表面切下皮瓣。皮瓣被拍打以暴露肿瘤和相邻的正常组织,使用MasSpec Pen在若干个区域中对其进行分析。然后使用解剖刀切除肿瘤片并且离体分析。由MasSpec pen分析的肿瘤组织区域被注释、快速冷冻、切片并且进行H&E染色以用于诊断。
统计分析:使用在每10秒MasSpec Pen分析期间获得的三个质谱的平均值来建立分子数据库。Xcalibur原始数据已转换为Microsoft Excel电子表格格式。通过将m/z值四舍五入到最接近的百分数,将光谱的整个质量范围划分成二进制(bin)。首先根据总离子计数(TIC) 或m/z 885.55的绝对强度对所有质谱进行归一化,以解释实验之间可能发生的信号强度的轻微波动。然后,排除背景峰以及在所分析的至少10%的样品中未出现的峰以减少随机噪声。
针对每个组织切片(乳腺或甲状腺),使用网站内置功能将所分析的每个组织切片的四个代表性质谱导入metaboanalyst(代谢物数据分析软件)(http://www.metaboanalyst.ca/)以用于主成分分析(PCA)。通过网站为每种组织类型生成分数图和载荷图。针对每种软组织样品类型 (乳腺、甲状腺、肺和卵巢),将数据导入R编程语言。通过将预处理的数据集中到平均数零并且使用R中的prcomp函数计算主成分来进行PCA。使用针对R的rgl和pca3d包对前三个主成分进行可视化。针对组织分类,使用CRAN R语言库中的glmnet包应用Lasso方法。使用Lasso生成的模型比其他正则化方法更容易解释,因为它产生“稀疏”模型,即仅涉及特征的子集的模型。每个统计信息特征的数学权重由Lasso计算,其取决于质谱特征在表征某一类别(癌症与正常、或癌症亚型与正常)之间的重要性。使用留一法交叉验证方法进行分类,以评价训练组内的预测准确度。通过灵敏度、特异性、准确度和AUC 来测量训练的分类器的性能。
根据本公开,无需过度实验即可得到和执行本文公开和要求保护的所有方法。虽然已根据优选实施方案描述了本发明的组合物和方法,但是对于本领域技术人员显而易见的是,可在不脱离本发明的概念、精神和范围的情况下对本文描述的方法和方法的步骤或方法的步骤顺序进行变化。更确切地说,显而易见的是,化学和生理学相关的某些试剂可以替代本文所述的试剂,同时将实现相同或类似的结果。对于本领域技术人员显而易见的所有这样类似的替代和修改都被认为是在由所附权利要求书所限定的本发明的精神、范围和概念内。
Claims (23)
1.一种用于获得质谱法分析谱的方法,所述方法包括:
(a)使用探针将固定或离散体积的溶剂施加到测定部位,所述探针结构上与组织部位分开并且与所述组织部位流体接触,并且其中所述固定或离散体积的溶剂没有作为解吸电喷雾电离(DESI)喷雾而被施加;
(b)利用所述探针收集所施加的溶剂以获得液体样品;以及
(c)对所述液体样品进行质谱法分析。
2.如权利要求1所述的方法,其中所述固定或离散体积的溶剂以液滴形式施加。
3.如权利要求1所述的方法,其中使用机械泵施加所述固定或离散体积的溶剂,以便使所述溶剂移动穿过溶剂导管。
4.如权利要求1所述的方法,其中收集所施加的溶剂包括施加负压以将所述液体样品拉入收集导管中和/或施加气压以将所述液体样品推入收集导管中。
5.如权利要求4所述的方法,其中所述溶剂通过溶剂导管施加,所述溶剂导管与所述收集导管分开。
6.如权利要求5所述的方法,其中所述气压通过气体导管施加,所述气体导管与所述溶剂导管和所述收集导管分开。
7.如权利要求1所述的方法,其中所述固定或离散体积的溶剂在0.1与100微升之间。
8.如权利要求1所述的方法,其中在施加步骤后0.1秒与30秒之间收集施加的溶剂。
9.如权利要求1所述的方法,其中所述组织部位是受试者中的内部组织部位。
10.如权利要求1所述的方法,其还包括从多个组织部位收集多个液体样品。
11.如权利要求10所述的方法,其中所述探针在从所述多个组织部位各自的液体样品的收集之间进行洗涤。
12.如权利要求10所述的方法,其中所述探针为一次性的并且在从所述多个组织部位各自的液体样品的收集之间进行更换。
13.如权利要求10所述的方法,其中所述探针包括收集尖端,并且所述方法还包括在收集所述各自的液体样品后从所述探针中弹出所述收集尖端。
14.如权利要求10所述的方法,其中所述多个组织部位围绕已手术切除的组织切片。
15.如权利要求1所述的方法,所述方法还包括:
(d)基于所述质谱法分析来表征所述液体样品。
16.如权利要求15所述的方法,其中表征所述液体样品包括确定所述组织部位的组织类型。
17.如权利要求1所述的方法,其中所述探针包括:
储液器、第一导管、第二导管和第三导管,其中:
所述储液器与所述第一导管、所述第二导管和所述第三导管流体连通;
所述第一导管与包含溶剂的腔室流体连通;
所述第二导管与气体供应流体连通;并且
所述第三导管与质谱仪流体连通。
18.如权利要求1述的方法,其中所述溶剂为无菌的。
19.如权利要求1述的方法,其中所述溶剂为水。
20.如权利要求1述的方法,其中当所述固定或离散体积的溶剂被施加到所述组织部位时,所述探针与所述组织部位接触。
21.如权利要求1述的方法,其中在获得所述液体样品之后,所述探针被冲洗。
22.如如权利要求1述的方法,其中所述储液器具有在1微升与500微升之间的体积。
23.一种用于获得组织部位的质谱法分析谱的方法,所述方法包括:
(a)使用探针将离散体积的溶剂施加到受试者的组织部位,所述探针在结构上与所述组织部位分开并且与所述组织部位流体接触,并且其中所述离散体积的溶剂没有作为解吸电喷雾电离(DESI)喷雾而被施加;
(b)利用所述探针收集所施加的溶剂以获得液体样品;以及
(c)对所述液体样品进行质谱法分析。
