技术领域
本发明涉及基因检测领域,特别是涉及杜氏肌营养不良基因缺陷的检测方法、引物组合物及试剂盒。
背景技术
杜氏肌营养不良(DMD)是一种常见的X连锁隐性遗传的致死性神经肌肉疾病,其发病率约1/3500活产男婴,无明显地理或种族差异。患者通常为男性,起病常在幼年。主要临床表现为全身骨骼肌进行性无力、萎缩和小腿腓肠肌假性肥大,走路姿势异常,容易跌倒,爬楼、蹲起费力,病情缓慢进行性加重,逐渐卧床,多于20岁左右因呼吸衰竭和/或心功能不全而死亡。DMD致病基因是迄今为止发现的人类最大基因,全长约2.4Mb,约占X染色体的1.5%和整个人类DNA序列的0.1%。DMD基因共有79个外显子,78个内含子,其中内含子部分占基因全长的99%。不仅基因巨大,DMD基因的突变类型也多种多样,包括多种致病突变类型,其中大片段(大于或等于1个外显子)缺失突变约占60%,大片段重复、微小缺失或插入占7%,单核苷酸点突变占20%,剪切位点突变占1%,还有少量复杂突变和内含子突变。目前DMD尚无有效的治疗方法,对女性携带者进行产期诊断或胚胎植入前遗传学检测(Preimplantation genetic testing,PGT),是预防DMD出生缺陷的有效手段。PGT是指当胚胎在体外发育至卵裂期或囊胚期时,活检若干细胞进行遗传学检测,最终选择无患病风险的胚胎植入母体子宫,从而达到生育健康后代的目的。PGT可有效避免因妊娠遗传病胎儿而终止妊娠所带来的身心伤害,越来越成为有生育遗传病高风险胎儿夫妇的首选。在胚胎水平进行DMD基因检测的常见方法有多重巢式PCR及Karyomapping技术。多重巢式PCR法需要预先为DMD女性携带者筛选出杂合的短串联重复序列(STR),然后在淋巴细胞水平建立包含突变位点和杂合STR位点的多重PCR体系,并在细胞水平评估各位点扩增效率及等位基因脱扣率,合格后才能应用于胚胎检测。由于STR数量有限,且人群中杂合频率不同,所以多重巢式PCR法设计较为个性化,通用性较低,个性化强也意味着工作量大,周期长。Karyomapping技术即通过SNP连锁分析间接排除基因缺陷,该芯片上有30万个SNP探针用于全基因组的连锁分析,是一种综合的通用的单基因病PGD技术。但是Karyomapping不能检测基因突变,所以必须要有先证者样本或合适的家系成员样本,如果没有足够的家系样本,则需要额外增加突变检测。虽然DMD致病基因存在一些突变相对高发的区域,但所有外显子均报道有突变,并且30%的患者的突变为新发,DMD基因长达2.4Mb,且基因内部的重组概率约为12%。
发明内容
基于此,有必要提供一种通用性强、诊断率高的杜氏肌营养不良基因缺陷的检测方法。
一种杜氏肌营养不良基因缺陷的检测方法,包括以下步骤:
获取子代的DNA样本和亲代双方的DNA样本;
针对杜氏肌营养不良基因编码区位点和目标SNP位点分别设计合成多个引物对,所述目标SNP位点包括杜氏肌营养不良致病基因内含子区的SNP位点、杜氏肌营养不良致病基因的上下游区域SNP位点和Y染色体的SNP位点,所述杜氏肌营养不良致病基因的上下游区域SNP位点根据以下原则进行筛选得到:SNP位点位于杜氏肌营养不良致病基因上游6Mb及下游4Mb以内且收录于千人基因组计划数据库,同时SNP位点的最小等位基因频率大于0.2,然后去除多聚核苷酸和上下游50bp序列中GC含量大于70%的SNP位点,去除上下游50bp序列在人类基因组中具有同源性的SNP位点;
使用所述多个引物对对所述子代的DNA样本和所述亲代双方的DNA样本进行多重PCR并进行建库,然后进行测序分析;
对所述测序分析得到的数据进行处理,得到所述亲代双方和所述子代的基因型和单体型,从而确定所述子代的杜氏肌营养不良基因缺陷检测结果。

在本发明中,读段(reads)是指测序获得的序列片段;单核苷酸多态性(singlenucleotide polymorphism,SNP)主要是指在基因组水平上由单个核苷酸的变异所引起的DNA序列多态性;单体型(Haplotype)指位于一条染色体特定区域的一组相互关联,并倾向于以整体遗传给后代的单核苷酸多态的组合,又称单倍体型或单元型;测序深度即例如在一个实施方案中,测序深度为1000x,则代表该条特异PCR扩增产物被测序1000次。
本发明一实施例的杜氏肌营养不良基因缺陷的检测方法,包括以下步骤S1~S4:
S1、获取子代的DNA样本和亲代双方的DNA样本。
S2、针对杜氏肌营养不良基因编码区位点和目标SNP位点分别设计合成多个引物对,目标SNP位点包括杜氏肌营养不良致病基因内含子区的SNP位点、杜氏肌营养不良致病基因的上下游区域SNP位点和Y染色体的SNP位点。其中,杜氏肌营养不良致病基因的上下游区域SNP位点根据以下原则进行筛选得到:SNP位点位于杜氏肌营养不良致病基因上游6Mb及下游4Mb以内且收录于千人基因组计划数据库(http://www.ncbi.nlm.nih.gov/variation/tools/1000genomes/),同时SNP位点的最小等位基因频率大于0.2,然后去除多聚核苷酸和上下游50bp序列中GC含量大于70%的SNP位点,去除上下游50bp序列在人类基因组中具有同源性的SNP位点(即上下游50bp序列比对到人类基因组有多个位置的SNP位点)。
S3、使用上述多个引物对对子代的DNA样本和亲代双方的DNA样本进行多重PCR并进行建库,然后进行测序分析。
S4、对测序分析得到的数据进行处理,得到亲代双方和子代的基因型和单体型,从而确定子代的杜氏肌营养不良基因缺陷检测结果。

在一个具体示例中,亲代双方的DNA样本为外周血基因组DNA、精液DNA、口腔粘膜细胞DNA和细胞全基因组扩增产物中的一种或多种。可以理解,子代的DNA样本可来自受精卵在体外发育至卵裂期或囊胚期时的若干细胞,例如囊胚期的滋养层细胞等。优选地,每份DNA样本中的DNA含量大于500ng。
在一个具体示例中,测序分析的方法为Ion Torrent PGM或Illumina Miseq,可以理解,不限于此。可以理解,本发明中当待测的DNA样本来自多个受试样品时,每个样品可以被加上不同的标签序列(barcode),以用于在测序过程中进行样品的区分,从而实现同时对多个样品进行测序。可选地,基因组参考序列可来自公共数据库,例如人类基因组序列可以是NCBI或者UCSC数据库中的人类基因组参考序列hg19、hg38等。测序分析时序列比对可以通过任何一种序列比对程序,例如本领域技术人员可获得的BWA(Burrow-Wheeler-Aligner)进行比对,将读段与参考基因组序列比对,得到读段在参考基因组上的位置。数据处理时可利用trimmomatic软件对Illumina等测序仪产生的原始数据去除接头序列,BWA软件比对到人类参考基因组,最后分析单体型SNP覆盖倍数和基因型。
本发明一实施例的引物组合物,包括能够特异性扩增上述杜氏肌营养不良基因编码区位点和目标SNP位点的多个引物对。

本发明一实施例的用于检测杜氏肌营养不良基因缺陷的试剂盒,包括上述引物组合物。可选地,还可以包括通用引物、多重PCR聚合酶、DNA连接酶、末端修复酶、dNTPs、反应缓冲液等。
以下为具体实施例。
实施例1
一女性DMD携带者已生育一个DMD患儿,患儿dystrophin基因(NM_004006.2)存在c.3397G>T(p.Glu1133Term)半合子突变,遗传自母亲。该女性经PGD助孕,获得4枚胚胎(WXY-1、WXY-2、WXY-3、WXY-4),胚胎发育至囊胚期进行滋养层细胞活检,活检细胞进行全基因组扩增。
建库和测序
按照Illumina标准建库流程对活检细胞全基因组扩增产物进行建库,用Miseq进行测序,杜氏肌营养不良基因编码区位点和目标SNP位点及相应的引物对如表1所示。
比对与统计
利用trimmomatic软件对Illumina测序仪产生的原始数据去除接头序列,用BWA软件比对到人类hg19参考基因组,最后分析单体型SNP覆盖倍数和基因型。

1.一种引物组合物,其特征在于,包括能够特异性扩增杜氏肌营养不良基因编码区位点和目标SNP位点的多个引物对,所述多个引物对的核苷酸序列分别如SEQ ID NO.1~SEQID NO.1246所示。
2.一种用于检测杜氏肌营养不良基因缺陷的试剂盒,其特征在于,包括权利要求1所述的引物组合物。
3.根据权利要求2所述的试剂盒,其特征在于,还包括通用引物、多重PCR聚合酶、DNA连接酶、末端修复酶、dNTPs和反应缓冲液。
