发明内容

自然地,文库的每个单个多核苷酸在其自己单独的宿主细胞中。相应地,在优选实施例中,在第一方面的步骤(a)中的每个液滴包含最多单个宿主细胞。
通过检测酶底物转化为可检测的或可定量的酶产物来定性或定量地测定由多核苷酸文库编码的一种或多种酶的活性。通常,加入荧光酶底物,将其变成待检测或测量的荧光酶产物。
因此,在本发明的优选实施例中,用于一种或多种酶的底物是荧光的,并且酶的活性将荧光底物转化为荧光产物。
一旦在所选择的液滴中检测到特别感兴趣的酶活性,就需要待鉴定的液滴内的多核苷酸文库成员。通常,通过DNA测序鉴定多核苷酸。
当构建文库时,多核苷酸还可以配备有鉴定序列标签以用作“条形码”,从而排除了测序的需要。基于条形码的鉴定,将立即知道多核苷酸的DNA序列,因此将其鉴定。
在本发明的优选方面,通过多核苷酸的DNA测序在步骤(f)中鉴定编码感兴趣的酶的多核苷酸。
在本发明的第一方面,将溶液的几个等分试样引入液滴中。等分试样的体积通常比液滴小得多,但它们的尺寸原则上可以与液滴的体积相等甚至更大。在下面的实例中,等分试样显著小于液滴。在微流体装置中将等分试样引入液滴或用另一种方式说将两个液滴合并或聚结的方法有很多种。

多核苷酸
本发明还涉及如本文所述的编码一种或多种酶多肽的多核苷酸的文库。
用于分离或克隆多核苷酸的技术在本领域中是已知的,并包括从基因组DNA或cDNA,或其组合分离。可以例如通过使用熟知的聚合酶链反应(PCR)或表达文库的抗体筛选来检测具有共有结构特征的克隆DNA片段,实现从基因组DNA克隆多核苷酸。参见例如,Innis等人,1990,PCR:A Guide to Methods and Application[PCR:方法和应用指南],Academic Press[学术出版社],纽约。可以使用其他核酸扩增程序例如连接酶链式反应(LCR)、连接激活转录(LAT)和基于多核苷酸的扩增(NASBA)。

可以用许多方式操作所述多核苷酸以便于多肽的表达。取决于表达载体,在多核苷酸插入载体之前对其进行操纵可以是令人希望的或必需的。用于利用重组DNA方法修饰多核苷酸的技术是本领域熟知的。
该控制序列可以是启动子,即,被宿主细胞识别以对编码本发明多肽的多核苷酸进行表达的多核苷酸。该启动子包含转录控制序列,这些序列介导了该多肽的表达。该启动子可以是在宿主细胞中显示出转录活性的任何多核苷酸,包括突变型、截短型及杂合型启动子,并且可以是由编码与该宿主细胞同源或异源的细胞外或细胞内多肽的基因获得。

细菌宿主细胞的优选终止子从针对以下各项的基因获得:克劳氏芽孢杆菌碱性蛋白酶(aprH)、地衣芽孢杆菌α-淀粉酶(amyL)、和大肠杆菌核糖体RNA(rrnB)。
控制序列还可以是启动子下游和基因的编码序列上游的mRNA稳定子区,其增加该基因的表达。
适合的mRNA稳定子区域的实例是从以下获得的:苏云金芽孢杆菌cryIIIA基因(WO94/25612)和枯草芽孢杆菌SP82基因(Hue等人,1995,Journal of Bacteriology[细菌学杂志]177:3465-3471)。
控制序列也可以是编码与多肽的N-末端连接并指导多肽进入细胞的分泌通路的信号肽的信号肽编码区。多核苷酸的编码序列的5’-端可以固有地包含在翻译阅读框中与编码多肽的编码序列的区段天然地连接的信号肽编码序列。可替代地,编码序列的5’-末端可以包含相对于编码序列为外来的信号肽编码序列。在编码序列不天然地包含信号肽编码序列的情况下,可能需要外来信号肽编码序列。可替代地,外来信号肽编码序列可以单纯地替代天然信号肽编码序列以便增强多肽的分泌。然而,可以使用指导已表达多肽进入宿主细胞的分泌途径的任何信号肽编码序列。
用于细菌宿主细胞的有效信号肽编码序列是从芽孢杆菌NCIB 11837生麦芽糖淀粉酶、地衣芽孢杆菌枯草杆菌蛋白酶、地衣芽孢杆菌鈣-内酰胺酶、嗜热脂肪芽孢杆菌醹-淀粉酶、嗜热脂肪芽孢杆菌中性蛋白酶(nprT、nprS、nprM)和枯草芽孢杆菌prsA的基因获得的信号肽编码序列。Simonen和Palva,1993,Microbiological Reviews[微生物评论]57:109-137描述了另外的信号肽。
控制序列也可以是编码位于多肽N-末端处的前肽的前肽编码序列。生成的多肽被称为前体酶(proenzyme)或多肽原(或在一些情况下被称为酶原(zymogen))。多肽原通常是无活性的并且可以通过催化切割或自身催化切割来自多肽原的前肽而转化为活性多肽。可以从枯草芽孢杆菌碱性蛋白酶(aprE)、枯草芽孢杆菌中性蛋白酶(nprT)、嗜热毁丝霉(Myceliophthora thermophila)漆酶(WO 95/33836)、米黑根毛霉(Rhizomucor miehei)天冬氨酸蛋白酶和酿酒酵母α-因子的基因获得前肽编码序列。
在信号肽序列和前肽序列二者都存在的情况下,该前肽序列定位成紧邻多肽的N-末端并且该信号肽序列定位成紧邻该前肽序列的N-末端。
也可能令人希望的是添加调节序列,所述调节序列调节相对于宿主细胞的生长的多肽的表达。调节序列的实例是使得基因的表达响应于化学或物理刺激(包括调节化合物的存在)而开启或关闭的那些。原核系统中的调节序列包括lac、tac以及trp操纵子系统。调节序列的其他实例是允许基因扩增的那些。
表达载体
本发明还涉及包含本发明的多核苷酸、启动子、以及转录和翻译终止信号的重组表达载体。不同的核苷酸和控制序列可以连接在一起以产生重组表达载体,该重组表达载体可以包括一个或多个便利的限制酶切位点以允许在这些位点处插入或取代编码该多肽的多核苷酸。可替代地,该多核苷酸可以通过将该多核苷酸或包括该多核苷酸的核酸构建体插入用于表达的适当载体中来表达。在产生该表达载体时,该编码序列位于该载体中,这样使得该编码序列与该用于表达的适当控制序列可操作地连接。

载体优选包含允许载体整合到宿主细胞的基因组中或载体在细胞中独立于基因组自主复制的元件。
对于整合到该宿主细胞基因组中,该载体可以依靠编码该多肽的多核苷酸序列或者用于通过同源或非同源重组整合到该基因组中的该载体的任何其他元件。可替代地,该载体可以包含用于指导通过同源重组而整合到宿主细胞基因组中的一个或多个染色体中的一个或多个精确位置的另外的多核苷酸。为了增加在精确位置整合的可能性,这些整合的元件应包含足够数量的核酸,例如100至10,000个碱基对、400至10,000个碱基对、以及800至10,000个碱基对,这些碱基对与对应的靶序列具有高度的序列一致性以提高同源重组的可能性。这些整合元件可以是与宿主细胞的基因组内的靶序列同源的任何序列。此外,这些整合元件可以是非编码多核苷酸或编码多核苷酸。在另一方面,该载体可以通过非同源重组整合到宿主细胞的基因组中。

产生方法
本发明还涉及产生本发明多肽的方法,该方法包括:(a)在有益于产生该多肽的条件下培养本发明的重组宿主细胞;并且可任选地,(b)回收该多肽。

实例2.乳液的形成
乳液可以从不可混合的液体的许多适合的组合产生。本发明的乳液具有以分离好的液滴的形式存在的水相(含有生物化学和生物组分的水)和作为液滴悬浮于其中的载体流体的可商购的疏水性、不可混合的液体(含有2%(w/w)PICO-SURFTM表面活性剂(英国剑桥的球体射流技术公司(Sphere Fluidics,Cambridge,UK))的HFE-7500氟化油)。此类乳液称为油包水(W/O)。乳液通过表面活性剂的存在而稳定。
乳液的产生需要施加机械能来迫使两个相结合在一起。存在各种各样的使用不同的机械装置的方法可以做这件事。我们已经使用称为液滴发生器的微流体装置或芯片,其迫使两个相通过细喷嘴,由此产生油包水的单分散液滴。这样的发生器能够在非常短的时间内产生大量的液滴,其速率在kHz范围内测量。
形成了含有Luria Bertani(LB)的氯霉素生长培养基的液滴,该生长培养基补充有表达编码多种淀粉酶变体的基因文库的枯草芽孢杆菌细胞的溶液。将细胞稀释,使得统计学上根据泊松分布(Poisson distribution),不超过一个枯草芽孢杆菌细胞被封装到每个液滴中。在该实验中使用的细胞浓度仅允许约34%的液滴被(单个)细菌占据,留下乳剂中接近66%的液滴不具有任何活细胞。
将总水相(具有低浓度的细菌细胞)加载到PTFE管(0.56×1.07mm内/外径,飞世尔生物组块科技公司(Fisher Bioblock Scientific))中,并将管连接到注射器上。使用注射泵以100μL/h的流速将水相注射到液滴发生器微流体装置中。以250μL/h的流速通过所得液流与上述载体流体的流动聚焦来产生液滴。液滴产生速率为5kHz。因此,封装约200.000个细菌的文库以提供大约600.000个液滴,每个液滴统计上包含至多一个单个细胞(其中大多数液滴是空的)。在37℃下将所得乳液储存在注射器中8小时以允许细菌生长并允许液滴内的淀粉酶产生和分泌。
实例3.注射淀粉酶底物以检测酶活性
在乳液过夜孵育后,以20μL/h的速率将其重新注射到另一个微流体装置中,液滴与以120μL/h注射的载体流体间隔开。向每个液滴中加入小体积(约20%的液滴体积)的可商购的的荧光淀粉酶底物(ENZCHEKTM淀粉酶测定试剂盒E33651,生命技术公司(LifeTechnologies))。通过电聚结将连续底物相注射/融合到液滴中以将底物添加到液滴中,以实现在pH为7的PBS缓冲液中每个液滴中约25μg/L底物的最终浓度。通过使用模型623b高压放大器(特瑞克公司(Trek,Inc.);BF:OPTILAS SAS,英国剑桥)在电极间30kHz下施加600伏特交流(AC)电场,液滴与底物相的融合以每秒大约2,000次融合事件的速度进行30分钟。为600.000个液滴中的200.000个原始细胞各自提供底物,并将所有液滴再次收集在注射器中,然后在室温下孵育30分钟,以使淀粉酶与液滴中的底物反应。
实例4.通过细胞裂解选择淀粉酶变体
在液滴孵育后,将乳液以20μL/h重新注射到另一个微流体装置中,并与以120μL/h的载体流体间隔开。当液滴通过488nm激发波长的激光束时,所有600.000个液滴的荧光用光电倍增管(PMT)测量。没有显示荧光信号的液滴(因此表明在液滴中没有活细胞或仅有分泌非活性淀粉酶变体的细胞)使用与上述相同的电聚结方法被注射致死的KOH/EDTA溶液。取决于从每个液滴中检测到的荧光信号,打开和关闭电场。将400mM KOH和10mM EDTA的溶液注射到这些阴性液滴中,以实现200mM KOH和5mM EDTA的最终浓度。注射的KOH在阴性液滴内快速混合,并立即溶解其中的任何细胞,并使任何蛋白质或核酸变性,从而使得阴性液滴的内容物准备被丢弃。在另一方面,显示荧光信号的阳性液滴没有被注射致死溶液。阳性也可以从阴性液滴中物理分选和分离,然后收集,但在本实例中,我们简单地通过致死注射来取消选择阴性液滴。
在取消选择之后,我们通过加入10μL的PICO-BREAKTM(英国剑桥的球体射流技术公司(Sphere Fluidics,Cambridge,UK))和10mL新鲜生长培养基来破坏乳液。来源于阳性液滴的剩余芽孢杆菌细胞不受来自取消选择的液滴的KOH和EDTA的影响,因为在所有液滴聚结后,KOH/EDTA浓度被稀释了百万倍。将所得溶液在37℃下以220rpm(Innova 400,飞世尔科技公司(Fisher scientist))振荡孵育过夜以允许细菌生长。
实例5.通过PCR的选择
作为替代性选择原理,我们还在阳性液滴中进行直接PCR,如下:重复实例2-3的程序,但是在实例3中液滴的最终孵育后,将乳液以20μL/h重新注射到新的微流体装置中并与以120μL/h的含有2%w/w 表面活性剂(剑桥的球体射流技术公司(Spherefluidics,Cambridge))的HFE-7500氟化油间隔开。当液滴通过一个488nm激光点时,用光电倍增管(PMT)测量每个液滴的荧光。对显示高于特定预定背景水平的荧光信号的每个阳性液滴注射PCR溶液。我们使用含有10倍浓缩的PCR反应溶液的连续相,该PCR反应溶液使用KAPA HiFi HotStart ReadyMix PCR试剂盒(KK2606,生命技术公司(Life technologies))和每个在3μM浓度的淀粉酶基因扩增的特异性引物。使用电场为每个阳性液滴注入连续PCR相。之后,每个液滴含有最终浓度300nM的淀粉酶编码基因扩增特异性的引物和1倍PCR混合物。未显示所需荧光信号的阴性液滴未注射PCR溶液。连续相PCR溶液的注射通过激活施加在邻近连续水相的电极上的1000V高压交流电(AC)的脉冲来进行。取决于从每个液滴中检测到的荧光信号,打开和关闭电场。
选择后,回收乳液并将其置于热循环仪中,对乳液进行PCR。PCR反应在95℃下进行3min,然后在98℃,20s;65℃,20s;和72℃,1.5min下进行30个循环,最终孵育步骤为在72℃下进行5min。
热循环后,通过添加10μL的(英国剑桥的球体射流技术公司(Sphere fluidics,Cambridge,UK))将乳液破坏并将液滴聚结。通过水相和油相之间的相分离回收水相。只有显示荧光信号并且与被注射PCR混合物和引物的液滴的淀粉酶编码基因被扩增了。
阳性命中的序列可以通过任何合适的标准方法来鉴定,例如通过克隆和测序基因或通过使用系统标记的测序引物直接在所谓的“下一代(NextGeneration)”测序装备中测序基因,如例如在WO 2012/019765中所披露的。
在PCR溶液中使用生物素标记的引物可能是有利的。这将允许使用例如具有链霉亲和素的色谱柱快速且容易地回收扩增的PCR产物。
实例6.微流体装备
可以使用在同一装置上包括多于一个注射器的微流体装置,使得感兴趣的液滴可以与许多不同的流体快速融合。这将允许将具有阳性信号的液滴分选成不同数量的仓,例如由强度或其荧光返回信号,即酶活性来确定。这可以通过用含有不同引物的不同PCR混合物注射液滴来进行。每个仓可以通过特定荧光强度范围来定义。这将允许基于不同阈值的液滴选择。仓的选择将取决于来自液滴的荧光信号的水平。每个注射器中的每组引物可以具有识别与注射器相同数量的仓的唯一标签序列。例如,具有三个注射器的装置将允许以三个级分分选乳液。以这种方式,每个级分可以注射不同组的标记引物以指示原始宿主细胞的酶活性水平(表型)。
Claims (10)
1.一种用于在微流体装置中鉴定编码感兴趣的酶的多核苷酸的方法,所述方法包括以下步骤:
a)提供包含编码一种或多种酶的多核苷酸的文库的微流体液滴的乳液,其中每个液滴包含该文库的至多单个成员,并且表达该多核苷酸的文库以产生该一种或多种酶;
b)将包含该一种或多种酶的底物的等分试样引入每个液滴中,其中一种或多种感兴趣的活性酶的存在将该底物转化成可筛选的产物;
c)确定含有高于预定的阈值水平的可筛选产物的阳性液滴,该预定的阈值水平反过来又确定该阴性液滴;
d)引入包含核苷酸、合适的DNA聚合酶和一组PCR引物的浓缩PCR溶液的等分试样,其允许将编码该一种或多种感兴趣的酶的该多核苷酸PCR扩增到在步骤(c)中确定的每个阳性液滴中;和/或将导致DNA变性以及酶变性和/或细胞裂解的溶液的等分试样引入在步骤(c)中确定的该阴性液滴中;
e)从该阳性液滴中克隆或PCR扩增编码该一种或多种感兴趣的酶的该多核苷酸;和
f)从在步骤(e)中的该克隆或PCR扩增的多核苷酸鉴定编码感兴趣的酶的多核苷酸。
2.如权利要求1所述的方法,其中该感兴趣的酶是水解酶、异构酶、连接酶、裂解酶、氧化还原酶或转移酶;优选地,该感兴趣的酶是一种α-半乳糖苷酶、α-葡糖苷酶、氨肽酶、淀粉酶、天冬酰胺酶、β-半乳糖苷酶、β-葡糖苷酶、β-木糖苷酶、糖酶、羧肽酶、过氧化氢酶、纤维二糖水解酶、纤维素酶、壳多糖酶、角质酶、环糊精糖基转移酶、脱氧核糖核酸酶、内切葡聚糖酶、酯酶、绿色荧光蛋白、葡聚糖转移酶、葡糖淀粉酶、转化酶、漆酶、脂肪酶、甘露糖苷酶、变聚糖酶、氧化酶、果胶分解酶、过氧化物酶、植酸酶、多酚氧化酶、蛋白水解酶、核糖核酸酶、转谷氨酰胺酶、或木聚糖酶。
3.如权利要求1或2所述的方法,其中该文库编码一种或多种水解酶、异构酶、连接酶、裂解酶、氧化还原酶或转移酶;优选地,该文库编码一种或多种α-半乳糖苷酶、α-葡糖苷酶、氨肽酶、淀粉酶、天冬酰胺酶、β-半乳糖苷酶、β-葡糖苷酶、β-木糖苷酶、糖酶、羧肽酶、过氧化氢酶、纤维二糖水解酶、纤维素酶、壳多糖酶、角质酶、环糊精糖基转移酶、脱氧核糖核酸酶、内切葡聚糖酶、酯酶、绿色荧光蛋白、葡聚糖转移酶、葡糖淀粉酶、转化酶、漆酶、脂肪酶、甘露糖苷酶、变聚糖酶、氧化酶、果胶分解酶、过氧化物酶、植酸酶、多酚氧化酶、蛋白水解酶、核糖核酸酶、转谷氨酰胺酶、或木聚糖酶。
4.如前述权利要求中任一项所述的方法,其中该文库编码相同酶的不同变体。
5.如前述权利要求中任一项所述的方法,其中该文库包含编码相同酶的两种或更多种不同的多核苷酸。
6.如前述权利要求中任一项所述的方法,其中该文库被包含在原核宿主细胞内;优选在革兰氏阳性宿主细胞内;更优选在芽孢杆菌宿主细胞内;甚至更优选在嗜碱芽孢杆菌、解淀粉芽孢杆菌、短芽孢杆菌、环状芽孢杆菌、克劳氏芽孢杆菌、凝结芽孢杆菌、坚硬芽孢杆菌、灿烂芽孢杆菌、迟缓芽孢杆菌、地衣芽孢杆菌、巨大芽孢杆菌、短小芽孢杆菌、嗜热脂肪芽孢杆菌、枯草芽孢杆菌或苏云金芽孢杆菌宿主细胞内;并且最优选在地衣芽孢杆菌宿主细胞内。
7.如权利要求7所述的方法,其中在步骤(a)中的每个液滴包含至多单个宿主细胞。
8.如前述权利要求中任一项所述的方法,其中该一种或多种酶的该底物是荧光的,并且其中该酶的活性将该荧光底物转化为荧光产物。
9.如前述权利要求中任一项所述的方法,其中该编码感兴趣的酶的多核苷酸通过该多核苷酸的DNA测序在步骤(f)中被鉴定。
10.如前述权利要求中任一项所述的方法,其中该等分试样通过施加电场或通过注射将该等分试样和该液滴合并或聚结被引入该液滴中。
