Abstract
盖塔病毒全基因组序列、扩增方法及引物,该基因组全长包括11690个核苷酸,不包括5’端帽子结构、3’端的多聚核苷酸尾,整个基因组编码一个多聚蛋白,5’端2/3编码非结构蛋白,3’端1/3编码结构蛋白;扩增用引物覆盖整个病毒基因组,扩增片段长度为900-1000个碱基,相邻片段之间有70-120个碱基的重叠区,所有引物不包含简并碱基,100%与盖塔病毒序列相同,引物的3’端为C,G或T保证稳定地与cDNA序列结合,所有引物的退火温度,GC含量基本相同,从而保证所有引物能够在相同的PCR条件下进行扩增反应。本发明的盖塔病毒全基因组序列为制备盖塔病毒全基因组克隆,研究盖塔病毒结构与功能的关系、盖塔病毒与宿主相互关系及对盖塔病毒的预防与控制打下了基础。

技术领域
本发明涉及甲病毒属西门利克森林病毒复合组,特别是盖塔病毒全基因组序列、扩增方法及引物。
背景技术
盖塔病毒属于甲病毒属西门利克森林病毒复合组,主要分布在东南亚和澳大利亚北部太平洋沿岸。此病毒能够引起猪、马等牲畜发热、皮疹、后肢水肿、淋巴结肿大及流产等症状。在我国通过对发热病人血清筛查发现零星病例盖塔病毒中和抗体阳性,说明此病毒和人类疾病相关联,需要进行深入研究。
发明内容
本发明目的是提供盖塔病毒(GZ0885株)全基因组序列、扩增方法及引物,并进一步提供盖塔病毒全基因组序列快速测定方法,这一发明对获得盖塔病毒全基因组序列并应用于研究盖塔病毒进化及其分子流行病学具有重要意义,同时本发明为制备盖塔病毒疫苗株提供最佳候选株,将盖塔病毒适应于哺乳动物细胞,为盖塔病毒的预防与控制提供保障。
为实现以上目的,本发明采用以下技术方案:
盖塔病毒(GZ0885株)全基因组序列扩增方法,它包括:
1、盖塔病毒适应哺乳动物来源细胞系及盖塔病毒的纯化;
2病毒RNA的提取;
3、病毒RNA的逆转录;
4、病毒全基因组序列扩增引物的设计与合成;
5基因片段的PCR扩增;
6、PCR产物直接进行序列测定及序列拼接。
具体实施方式
实施例:
1、盖塔病毒适应哺乳动物来源细胞系及盖塔病毒的纯化
在P2实验室取在C6/36细胞传代三次含盖塔病毒的细胞上清感染BHK-21(金黄地鼠肾)细胞[培养液:MEM培养液,1%谷胺酰胺(30g/l),2%双抗(青、链霉素10,000U/l),2%NaHCO3(75g/l),10%胎牛血清],并在BHK-21细胞上进行连续传代使其适应于BHK-21细胞,并能在BHK-21细胞上引起稳定的细胞病变,为制备盖塔病毒疫苗株提供候选株。
将病毒培养细胞上清用MEM维持液[1%谷胺酰胺(30g/l),2%双抗(青、链霉素10,000U/l),2%NaHCO3(75g/l),1%胎牛血清]稀释成:0.1,0.01,0.001,0.0001,0.00001,0.000001。分别由低到高加0.1ml的病毒稀释液于6孔板的长到单层的BHK-21细胞,吸附1小时后,加入3ml琼脂糖覆盖物[1%琼脂,1%谷胺酰胺(30g/l),2%双抗(青、链霉素10,000U/l),2%NaHCO3(75g/l),1%胎牛血清],置于37℃、5%CO2的恒温箱中培养48小时。加入0.5ml 1%的中性红,置于37℃、5%CO2的恒温箱中培养过夜,观察形成的空斑,并将形成的单个空斑挑到长满单层的BHK-21细胞瓶中,进行下轮的空斑筛选,重复此操作进行三次空斑筛选。将三次空斑筛选后的病毒进行大量培养,三次冻化后分装保存于-80℃冰箱备用。
2、病毒RNA的提取
利用QIAGEN公司(德国)的QIAamp Viral RNA Extract试剂盒,操作按说明书进行,即:(1)取一支1.5ml离心管中加入560μl的AVL缓冲液(含CarrierRNA);(2)向这支离心管中加入140μl临床标本或病毒分离培养物,充分混匀至少15s;(3)室温下(15℃~25℃)放置10min,然后瞬时离心;(4)加入560μl纯酒精,充分混匀至少15s,瞬时离心;(5)小心加入约630μl的混合溶液至QIAamp柱中(试剂盒附带),将QIAamp柱套在收集管上,然后8000rpm离心5s,使液体通过滤膜;(6)弃去收集管中的液体,重复第6步骤;(7)弃去收集管中的液体,小心加入750μl的AW1缓冲液,8000rpm离心5s,使液体通过滤膜;(8)弃去收集管中的液体,小心加入750μl的AW2缓冲液,8000rpm离心5s,使液体通过滤膜;(9)弃去收集管中的液体,13000rpm再次离心1min;(10)将QIAamp柱放入一支干净的1.5ml的离心管中;(11)向膜上加入50μl的FB缓冲液,然后室温下静置2~5min;(12)在离心机中以8000rpm的速度离心1min,离心下来的液体即为所需的核酸溶液。洗脱的RNA立即使用或存放于-80℃条件。
3、病毒RNA的逆转录
利用Ready-to-GoTM You prime First-Strand Beads试剂盒(英国GEHealthcare公司)制备cDNA。
将提取的RNA置于65℃条件水浴10min,然后立即置于冰浴中2min,取出32μl RNA溶液加入第一链合成反应管中,室温放置1分钟,加入1μl(50ng/μl)随机引物pd(N)6,使终体积为33μl,轻敲管壁以混匀反应体系,短暂离心,37℃条件水浴60分钟。将cDNA储存于-20℃条件。
4、病毒全基因组序列扩增引物的设计与合成
结合使用Primer(Premier公司加拿大)和Oligo6.22软件(Molecular BiologyInsights,Inc.美国)设计盖塔病毒全基因组序列测定引物。所设计引物的特征是:引物覆盖整个病毒基因组,扩增片段长度为900-1000个碱基,相邻片段之间有70-120个碱基的重叠区,所有引物不包含简并碱基,100%与盖塔病毒序列相同。所有引物的退火温度约57℃,GC含量控制在50%左右。引物的合成在上海生物工程有限公司北京合成部进行,并采用PAGE纯化方法进行纯化。

PCR循环条件:
PCR仪:Eppendorf Master Cycler Personal(Made in Germany)变性94℃ 3min;94℃30sec,55℃30sec,72℃90sec,2个循环;之后94℃30sec,60℃30sec,72℃60sec,28个循环;之后72℃延伸10min。
1%琼脂糖电泳检查扩增条带,利用QIAquick Gel Extraction Kit(QIAGEN,德国)纯化扩增产物,操作按说明书进行,即:(1)紫外灯下仔细切下含待回收DNA的凝胶,置1.5ml离心管中,称重;(2)加入Buffer QG(每100mg凝胶加Buffer QG 300μl),置50℃水浴10min;(3)将吸附柱放在2ml收集管上,将上述溶液加于柱上;(4)4℃离心13000g×1min,弃去收集管中液体;(5)加入500μl Buffer QG于柱上,4℃离心13000g×1min,弃去收集管中液体;(6)加入750μl Buffer PE于柱上,4℃离心13000g×1min,弃去收集管中液体;(7)4℃离心13000g×1min。弃去收集管;(8)将柱放于一新1.5ml离心管上,加50μl EB于柱上。放置1min,4℃离心13000g×1min。纯化后的产物保存于-20℃或直接进行序列测定。
6、PCR产物直接进行序列测定。
纯化了的PCR产物利用各个片段扩增时的正反向引物,以BigDye荧光标记末端终止循环测序试剂盒(美国ABI),于3730测序仪(ABI Prism 3730xl DNAAnalyzer)(美国ABI)进行双向序列测定,得到的序列利用使用DNAStar软件包中SeqMan软件对序列片段进行序列拼接、编辑和校正。具体操作:(1)打开dnastar中的seqman;(2)进入界面之后,依次点击sequence>add sequence;(3)选择要进行聚类拼接的序列(序列测定后的AB1文件),点击add;(4)点击assemble;(5)点击contig---Alignment View或者Strategy View可看相关信息并进行序列的修正,经过上述的处理,可以将结果保存为单个的seq文件,即为拼接好了的序列。
利用上述方法对适应于BHK-21细胞并经三轮空斑纯化的盖塔病毒序列测定:全长11690个核苷酸,不包括5’端的帽子结构和3’端的多聚核苷酸尾,序列如下:

盖塔病毒全基因组序列及其应用前景:
盖塔病毒能够引起马,猪等牲畜疾病,能否引起人类的疾病现在还没有定论。本实验室通过对盖塔病毒在人群当中血清学调查发现我国人群中存在盖塔病毒的感染,血清学反应为强阳性,因此获得盖塔病毒株及其全基因组序列具有重要的科学及应用意义,主要表现在以下几个方面:
1)获得盖塔病毒
目前为止分离到盖塔病毒的有日本,韩国,俄罗斯,菲律宾,印度等国家,本发明从蚊虫标本中分离到盖塔病毒,属于我国自然资源。本发明将其适应于哺乳动物细胞,为研制盖塔病毒疫苗株提供了最佳候选株。
2)盖塔病毒全基因组序列
本发明的盖塔病毒全基因组序列为制备盖塔病毒全基因组克隆,研究盖塔病毒结构与功能的关系、盖塔病毒与宿主相互关系及对盖塔病毒的预防与控制打下了基础。

2.权利要求1所述的盖塔病毒全基因组序列扩增用引物,其特征在于:引物覆盖整个病毒基因组,扩增片段长度为900-1000个碱基,相邻片段之间有70-120个碱基的重叠区,所有引物不包含简并碱基,100%与盖塔病毒序列相同,引物的3’端为C,G或T保证稳定地与cDNA序列结合,所有引物的退火温度,GC含量基本相同,从而保证所有引物能够在相同的PCR条件下进行扩增反应,所述引物序列如下:
