COMPOSITION ET PROCEDE DE TRANSPARISATION D’ECHANTILLONS BIOLOGIQUES
Domaine de l’invention
La présente invention concerne une composition de transparisation d’échantillons biologiques et son utilisation pour rendre un échantillon biologique transparent. Plus particulièrement, la présente invention concerne une composition de transparisation et un procédé de transpiration rapide et non-toxique d’échantillons biologiques.
Arrière-plan technique
L’étude de la structure tridimensionnelle des échantillons biologiques comme les tissus et les organes donne lieu à la nécessité d'une imagerie optique volumétrique, ou 3D pour acquérir des informations structurelles complètes. Cependant, l'imagerie optique de tissus épais ou d'organes entiers est limitée par l’auto-fluorescence de l’échantillon biologique, l’absorption de la lumière et plus particulièrement par la diffusion de la lumière.
L’auto-fluorescence a pour effet de gommer le contraste entre le fond et le marquage spécifique, le marquage spécifique se confond alors avec la fluorescence intrinsèque provenant de l’échantillon.
L’absorption de la lumière a pour effet de réduire le nombre de photons exponentiellement avec l’épaisseur de l’échantillon biologique. L’effet est alors double en imagerie par fluorescence car, (i) la lumière d’excitation de la fluorescence n’atteint pas la totalité d’un échantillon épais, et (ii) l’absorption atténue également le signal crée, la fluorescence avant d’être collecté par l’objectif.
Enfin, la diffusion de la lumière a pour effet de redistribuer spatialement les photons dans l’échantillon ce qui résulte en une hétérogénéité des indices de réfractions composants l’échantillon biologique. Or, l’imagerie par microscopie optique (conventionnelle) repose typiquement sur la détection spatiale des photons non-déviés de leurs trajectoires initiales. La diffusion réduit donc la profondeur des techniques d’imagerie à quelques dizaines de pm. Par conséquent, l’imagerie des tissus biologiques est fondamentalement limitée par la diffusion de la lumière.
Des avancées majeures dans le domaine ont été réalisées grâce au développement de techniques de transparisation d’échantillons biologiques qui reposent notamment sur l’homogénéisation des indices de réfraction dans l’échantillon biologique afin de réduire les défauts d’homogénéité de la diffusion de la lumière et permettre l’observation de structures plus profondes de l’échantillon biologique.
Cependant, ces techniques ont en commun leur lenteur, souvent de l’ordre de plusieurs heures ou jours, selon la taille de l’échantillon transparisé, réduisant le nombre d’échantillons
pouvant être analysés par jour, voir par semaine, et immobilisant des moyens matériels et humains.
De plus, ces techniques comprennent des méthodes de clarification à base de solvants et impliquent la manipulation de réactifs dangereux. A titre d’exemple, le salicylate de méthyle, l'alcool benzylique, le benzoate de benzyle, le dichlorométhane et l’éther dibenzylique sont utilisés comme composition de transparisation (Becker et al. (2012) Pios one, 7 : 633916).
Ainsi, malgré les progrès importants réalisés dans le domaine, aucune technique n’est satisfaisante et il y a un besoin de méthodes de transparisation d’échantillons biologiques alternatives plus rapides, moins toxiques et présentant de bonnes performances de transparisation. De plus, les méthodes actuelles qui fonctionnent bien le font souvent sur un type d’échantillon seulement ; lorsque la préparation ou le modèle animal change, tout reste à refaire, optimiser, modifier la méthode afin d’obtenir des résultats satisfaisants. Ainsi, il y a un besoin, notamment pour des services de microscopie et des plateformes d’imagerie, d’une méthode plus généralement applicable.
Résumé de l’invention
La présente invention découle de la mise en évidence inattendue, par les inventeurs, qu’une composition de transparisation comprenant un terpène, en particulier du D-limonène, et du thiodiéthanol (TDE) en une concentration de 60% permet d’obtenir une transparisation maximale d’échantillons biologiques plus rapide que la transparisation obtenue avec les compositions de transparisation classiques.
Les inventeurs ont mis en évidence que le procédé de transparisation d’échantillons biologiques utilisant une composition de transparisation telle que définie ci-dessus est très rapide, a de bonnes performances de transparisation, est non toxique pour le manipulateur et non corrosif pour le matériel employé, notamment l’objectif du microscope.
De plus, l’échantillon biologique transparisé par le procédé ou la composition de transparisation selon l’invention conserve sa morphologie, son volume et sa fluorescence.
Par ailleurs, les inventeurs ont mis en évidence que le procédé de transparisation utilisant la composition de transparisation définie ci-dessus revêt un caractère universel car il s’applique à la transparisation d’échantillons biologiques épais tels ceux de mammifères, d’insectes, de végétaux, et de petits poissons.
Ainsi, la présente invention concerne une composition de transparisation d’échantillons biologiques, comprenant au moins :
- un agent de délipidation et de perméabilisation ;
- un agent d’homogénéisation de l’indice de réfraction ; dans laquelle l’agent de délipidation et de perméabilisation est un composé sélectionné dans le groupe constitué des terpènes et des terpénoïdes, de préférence des terpènes.
La présente invention concerne également l’utilisation d’une composition de transparisation telle que définie ci-dessus, pour rendre un échantillon biologique transparent.
La présente invention concerne également un procédé pour rendre un échantillon biologique transparent comprenant une étape de mise en contact d’un échantillon biologique avec une composition de transparisation telle que définie ci-dessus.
La présente invention concerne également un kit pour rendre un échantillon biologique transparent comprenant :
- une composition comprenant un agent de délipidation et de perméabilisation, tel que le D-limonène,
- une composition comprenant un agent d’homogénéisation de l’indice de réfraction, tel que le thiodiglycol (TDE),
- éventuellement, une composition de dépigmentation comprenant H202, un alcool et un agent chélatant, tel que les citrates,
- éventuellement, une solution de déminéralisation comprenant un chélateur d’ions divalents, tel que l’EDTA, le BAPTA ou du citrate.

Les expressions « échantillon biologique », « échantillon clinique » et « échantillon » peuvent être utilisées de manière interchangeable et désignent des tissus, organes, cellules humains ou animaux, des insectes, des animaux entiers, et des végétaux, ainsi que des fragments de ceux-ci tels que des tranches, morceaux, ou sections.
Les termes « tissus » et « organes » regroupent les tissus mous, les tissus durs, les tissus calcifiés ainsi que les tissus issus d’organismes génétiquement modifiés.

Composition de transparisation
De préférence, l’agent de délipidation et de perméabilisation selon l’invention est sélectionné dans le groupe constitué des terpènes et des terpénoïdes.
De préférence, l’agent de délipidation et de perméabilisation selon l’invention est un terpène sélectionné dans le groupe constitué du monoterpène limonène, du farnésol et du nérolidol.
Plus préférablement, l’agent de délipidation et de perméabilisation selon l’invention est un monoterpène limonène. Encore plus préférablement, l’agent de délipidation et de perméabilisation selon l’invention est le D-limonène.
Le D-limonène, aussi connu sous le nom de (4R)-i-methyl-4-prop-i-en-2- ylcyclohexene ou (R)-(+)-limonène ou (+)-limonène est l'énantiomère R dextrogyre du monoterpène limonène et est bien connu de l’homme du métier.
Le farnésol, aussi connu sous le nom (2E,6E)-3,7,ii-triméthyldodéca-2,6,io-trién-i-ol, est bien connu de l’homme du métier.
Le nérolidol, aussi connu sous le nom de 3,7,n-triméthyldodéca-i,6,io-triène-3-ol, est bien connu de l’homme du métier.
De préférence, la composition de transparisation selon l’invention comprend de 0,5% à 20% volume/volume d’agent de délipidation et de perméabilisation, en particulier de terpène, par rapport au volume total de la composition de transparisation. De préférence, la composition de transparisation selon l’invention comprend de 0,5% à 15%, de 0,5% à 10%, de 0,5% à 9%, de 0,5% à 8%, de 0,5% à 7%, de 0,5% à 6%, de 0,5% à 5%, de 0,5% à 4%, de 0,5% à 3%, de 0,5% à 2%, de 0,5% à 1,5%, de 0,5% à 1%, avantageusement environ 1% volume/volume d’agent de délipidation et de perméabilisation, en particulier de terpène, par rapport au volume total de la composition de transparisation.
De préférence, l’agent d’homogénéisation de l’indice de réfraction selon l’invention est sélectionné dans le groupe constitué du thiodiglycol (TDE), de l’éthylcinnamate et du saccharose. Plus préférablement, l'agent d’homogénéisation de l’indice de réfraction est le thiodiglycol (TDE).
De préférence, la composition de transparisation selon l’invention comprend de 50% à 90%, par exemple 50% à 85%, 50% à 80%, 50% à 75%, 50% à 70%, 50% à 65%, 50 à 60% de préférence, 55% à 80%, 55% à 70%, 55 à 65% volume/volume d’agent d’homogénéisation de l’indice de réfraction, en particulier de thiodiglycol, par rapport au volume total de la composition de transparisation.
Plus préférablement, la composition de transparisation selon l’invention comprend 60% volume/volume d’agent d’homogénéisation de l’indice de réfraction, en particulier de thiodiglycol, par rapport au volume total de la composition de transparisation.
De préférence, la composition de transparisation selon l’invention comprend en outre au moins un tensioactif non ionique.
De préférence, le tensioactif non ionique selon l’invention est présent dans la composition en une concentration comprise entre 0,5 à 1%.
A titre d’exemple de tensioactif non ionique selon l’invention, il est possible de citer les esters d'acides gras et de polyoxyéthylène sorbitane, aussi connus sous le nom de polysorbates, tels que le monolaurate de polyoxyéthylène sorbitane, le monopalmitate de polyoxyéthylène sorbitane, le monostéarate de polyoxyéthylène sorbitane et le monooléate de polyoxyéthylène sorbitane, les alcools tel que l'alcool polyvinylique et les alkylphénols tel que le polyoxyéthylène octylphényl éther, et le NP-40 (Nonyl phenoxypolyethoxylethanol).
De préférence, le tensioactif non ionique selon l’invention est sélectionné dans le groupe constitué des Triton X tels que le Triton X-ioo et le Triton X-140, des polysorbates tels que le polysorbate 20 (Tween-20), le polysorbate 40 (Tween-40), le polysorbate 60 (Tween- 60), et le polysorbate 80 (Tween-80) et des mélanges de ceux-ci.
Plus préférablement, le tensioactif non ionique selon l’invention est sélectionné dans le groupe constitué du Triton X-100, du polysorbate 80 (Tween-80) et du polysorbate 20 (Tween- 20).
De manière encore plus préférée, le tensioactif non ionique selon l’invention est le Triton X-100, de préférence en une concentration de 0,5 à 1% dans la composition selon l’invention.
De préférence, la composition de transparisation selon l’invention comprend en outre au moins un agent retardant l’altération de la fluorescence par la lumière, aussi connu sous le nom d’agent antifading. L’agent retardant l’altération de la fluorescence selon l’invention peut être choisi parmi n’importe quel agent retardant l’altération de la fluorescence bien connu de l’homme du métier. A titre d’exemple d’agents retardant l’altération de la fluorescence pouvant être utilisés dans la composition de transparisation selon l’invention, il est possible de citer le DABCO (aussi connu sous le nom de triéthylènediamine ou son acronyme, TEDA), le paraphénylène diamine (PPD), du n-propylgalate.
La composition de transparisation selon l’invention peut contenir d’autres additifs supplémentaires bien connus de l’homme du métier. A titre d’exemple d’additifs additionnels pouvant être utilisés dans la composition de transparisation selon l’invention, il est possible de citer des agents de solubilisation, des diluants, des agents émulsifiants, des conservateurs, des lubrifiants, des agents épaississants, des gélifiants, des agents d'ajustement du pH, des agents de contrôle de la pression osmotique, etc.
De préférence, la composition de transparisation selon l’invention est sous forme de composition aqueuse. La composition selon l’invention peut comprendre un milieu aqueux tel des solutions acides et des solutions tampon tels que le PBS et le Tris-HCl.
De préférence, la composition de transparisation selon l’invention à un pH compris entre 5 et 9, entre 5,5 et 8,5, entre 6 et 8. Le pH de la composition de transparisation selon l’invention peut être ajusté par l’homme du métier.
Selon un mode de réalisation particulier de l’invention, la composition de transparisation comprend :
- du D-limonène comme agent de délipidation et de perméabilisation ;
- un agent d’homogénéisation de l’indice de réfraction ;
- un tensioactif non ionique, de préférence le triton X-100.
De préférence, l’agent d’homogénéisation de l’indice de réfraction est le TDE. Plus préférablement, l’agent d’homogénéisation de l’indice de réfraction est le TDE en une quantité de 6o% volume/volume par rapport au volume totale de la composition de transparisation.
Selon un mode de réalisation particulier de l’invention, la composition de transparisation comprend un autre terpène tel que du farnésol comme agent de délipidation et de perméabilisation, et un agent d’homogénéisation de l’indice de réfraction. De préférence, agent d’homogénéisation de l’indice de réfraction est le TDE en une quantité de 6o% volume/volume par rapport au volume totale de la composition.
Utilisation
De préférence, la composition de transparisation selon l’invention est utilisée pour rendre un échantillon biologique selon l’invention transparent.
De préférence, la composition de transparisation selon l’invention est utilisée pour rendre transparent un échantillon biologique, en particulier un tissu mou, un tissu dur, un tissu calcifié, un tissu issu d’organisme génétiquement modifié, un insecte, un animal, une plante, une cellule, un poisson, ainsi que des fragments de ceux.
La composition de transparisation selon l’invention peut être utilisée dans les applications de biologie pour la recherche scientifique (neurosciences, organoïdes, biologie du développement,...) prenant compte de la taille des échantillons, d’histologie médicale (analyses des biopsies, des extemporanées), de médecine légale, d’anatomie, de diagnostic médical de terrain (pays en voie de développement), de biologie marine, d’entomologie, de recherche en biologie végétale, en agriculture, en agroalimentaire d’enseignement pour amateurs ou naturalistes, des applications ludiques pour enfants, dans les arts, en biomimétisme, en architecture, pour les musées et collections, etc.
La composition de transparisation selon l’invention peut être utilisée en imagerie biologique, en particulier en imagerie de fluorescence. De préférence, la composition de transparisation selon l’invention est utilisée pour imager l’auto-fluorescence ou la fluorescence d’un tissu mou, d’un tissu dur, d’un tissu calcifié, d’un tissu issu d’organisme génétiquement modifié, d’un insecte, d’un animal, d’une plante, d’une cellule ainsi que des fragments de ceux- ci.
La composition de transparisation selon l’invention peut également être utilisée en immunofluorescence.
Procédé
De préférence, le procédé pour rendre un échantillon biologique transparent selon l’invention comprend une étape de mise en contact de l’échantillon biologique selon l’invention avec une composition de transparisation selon l’invention pendant un temps suffisant pour
rendre l’échantillon biologique transparent. De préférence, l’étape de transparisation selon l’invention est réalisée en une seule étape.
De préférence, l’échantillon biologique rendu transparent par la composition de transparisation selon l’invention et/ ou par le procédé selon l’invention conserve son volume et sa morphologie. Lors de la transparisation d’un échantillon biologique selon l’invention, une réduction de la taille de l’échantillon biologique comprise entre i et 25%, par exemple entre 5% et 20%, entre 10% et 20%, entre 15% et 20%, préférablement d’environ 20% par rapport à la taille initiale de l’échantillon biologique peut être observée.
De préférence également, la fluorescence de la plupart des fluorophores et protéines fluorescentes de l’échantillon biologique est conservée lors de la transparisation de celui-ci.
Le temps de mise en en contact de l’échantillon biologique avec la composition de transparisation selon l’invention dépend du type d’échantillon biologique utilisé et de sa taille. Le temps de mise en en contact de l’échantillon biologique avec la composition de transparisation selon l’invention nécessaire pour rendre l’échantillon biologique transparent peut aisément être déterminé par l’homme du métier.
De préférence, le temps de mise en contact de l’échantillon biologique avec la composition de transparisation est compris entre 48 heures et 30 secondes, de préférence entre 24 heures et 30 secondes, 24b et 1 minute, 2oh et 1 minute, 15I1 et 1 minute, 10 et 1 minute, 5I1 et 1 minute, 5I1 et 30 minutes ,5h et 20 minutes, ih et 20 minutes.
De préférence, le temps de mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention est inférieur à 48 heures, inférieur à 42 heures, inférieur à 40 heures, inférieur à 30 heures, inférieur à 24 heures, inférieur à 20 heures, inférieur à 15 heures, inférieur à 10 heures, inférieur à 5 heures, inférieur à 1 heure. Plus préférablement, le temps de mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention est inférieur à 30 minutes, inférieur à 20 minutes, inférieur à 15 minutes, inférieur à 12 minutes, inférieur à 10 minutes.
Le temps de mise en contact de l’échantillon biologique avec la composition de transparisation peut être supérieur à 48 heures par exemple dans le cas d’échantillons biologiques volumineux tels que par exemple un animal entier comme une souris entière.
A titre d’exemple, lorsque l’échantillon biologique destiné à être transparisé est un tissu mou tel que par exemple le cerveau, le poumon, le cœur, le foie, le rein, la rate, un testicule, la moelle épinière, les vaisseaux sanguins, la peau, les intestins, humains ou animaux ou des fragments de ceux-ci, ayant une taille de préférence inférieure à 2 cm, le temps de mise en contact de l’échantillon biologique avec la composition de transparisation est compris entre 1 heure et 1 minute, de préférence entre 20 minutes et 1 minute, plus préférablement entre 10 minutes et 1 minute.
A titre d’exemple, le temps de contact de l’échantillon biologique avec la composition de transparisation selon l’invention est compris entre 48 heures et 1 heure lorsque l’échantillon biologique destiné à être transparisé est un insecte tel que par exemple une sauterelle, un gendarme, une punaise, une araignée, etc.
De préférence, la température de mise en contact de l’échantillon biologique selon l’invention avec la composition de transparisation selon l’invention est comprise entre io°C et 6o°, de préférence entre 15°C et 6o°C, entre 18°C et 55°C, entre 23°C et 5O°C, entre 25°C et 45°C, plus préférablement entre 3O°C et 42°C et de manière encore plus préférée entre 37°C et 4O°C.
Lorsque que la mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention est réalisée à température ambiante, soit entre 20 et 25°C, ou à une température supérieure, de préférence entre 37°C et 42°C, le temps nécessaire pour transpariser l’échantillon biologique diminue par rapport à une transparisation réalisée à une température inférieure à 20°C, de préférence inférieur à io°C.
Tout type de matériel bien connu de l’homme du métier peut être utilisé pour chauffer la composition de transparisation selon l’invention. A titre d’exemple de matériel pouvant être utilisé pour chauffer la composition de transparisation selon l’invention, de préférence entre 20 et 42°C, plus préférablement à environ 37°C, il est possible de citer le bain marie ou l’étuve.
Le procédé selon l’invention peut également comprendre une étape de fixation de l’échantillon biologique avant la mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention. N’importe quelle méthode de fixation d’échantillon biologique bien connues de l’homme du métier peut être utilisée pour fixer l’échantillon biologique selon l’invention. A titre d’exemple, l’échantillon biologique selon l’invention peut être fixé par un agent fixateur ou un mélange d’agents fixateurs par exemple par immersion de l’échantillon biologique dans une solution d’agent fixateur à une température d’environ 4°C puis rinçage avec une solution physiologique ou par une technique de perfusion. A titre d’exemple d’agent fixateur pouvant être utilisé il est possible de citer les aldéhydes, tels que le formol et le paraformaldéhyde, les alcools, tels que l’éthanol et le méthanol, les acides tels que l’acide acétique, le glyoxal, et des mélanges de ceux-ci. De préférence, l’échantillon biologique fixé peut être conservé à 4°C pendant une durée pouvant aller jusqu’à 1 an de préférence en présence d’un tampon physiologique tel que du PBS et d’un inhibiteur de cultures bactériennes et de champignons tel que l’azide de sodium.
Le procédé selon l’invention peut également comprendre une étape de déshydratation de l’échantillon biologique. Cette étape est optionnelle et peut être réalisée selon les méthodes de déshydratation d’échantillons biologiques classiques bien connues de l’homme du métier. A titre d’exemple, il est possible de déshydrater l’échantillon biologique selon l’invention en
replaçant l’eau qu’il contient par de l’alcool tel que l’éthanol, par exemple en plongeant l’échantillon dans une succession de bains d’alcool de concentration croissante.
Le procédé selon l’invention peut également comprendre une étape d’inclusion de l’échantillon biologique dans un hydrogel tel que par exemple de l’agarose ou du phytagel. Avantageusement, l’étape d’inclusion est destinée à faciliter la manipulation de l’échantillon biologique. De préférence, l’inclusion de l’échantillon biologique est réalisée après l’étape de déminéralisation, de dépigmentation et éventuellement d’immunofluorescence de l’échantillon biologique. De préférence, l’inclusion de l’échantillon biologique est réalisée avant l’étape de mise en contact de l’échantillon biologique avec la composition de transparisation, plus préférablement, entre l’étape de dépigmentation et l’étape de transparisation lorsqu’une étape de dépigmentation nécessaire. L’inclusion de l’échantillon biologique peut être effectuée selon les méthodes classiques d’inclusion bien connues de l’homme du métier. A titre d’exemple, l’échantillon peut être déposé orienté dans un moule comprenant de l’hydrogel. Une fois la prise du gel effectuée, à température ambiante ou 4°C, l’échantillon est démoulé.
L’échantillon biologique inclus dans l’hydrogel peut être coupé en tranches de sections fines. De préférence, l’épaisseur des tranches est inférieure à 5 cm, par exemple inférieure à 4 cm, inférieure à 3 cm, inférieure à 2 cm, inférieure à 1,5 cm, inférieure à 1 cm. Plus préférablement, l’épaisseur des tranches est inférieure à 100 mm, inférieure à 90 mm, inférieure à 80 mm, inférieure à 70 mm, inférieure à 60 mm, inférieure à 50 mm, inférieure à 40 mm, inférieure à 30 mm, inférieure à 20 mm, inférieure à 10 mm, inférieure à 9 mm, inférieure à 8 mm, inférieure à 7 mm, inférieure à 6 mm, inférieure à 5 mm, inférieure à 4 mm, inférieure à 3 mm, inférieure à 2 mm, inférieure à 1 mm.

Le procédé selon l’invention peut également comprendre une étape d’immobilisation de l’échantillon biologique sur une surface. L’immobilisation de l’échantillon biologique peut être effectuée selon n’importe quelle méthode d’immobilisation d’échantillon bien connue de l’homme du métier. A titre d’exemple de surface pouvant être utilisée, il est possible de citer une lame, une plaque, un puits, un tube, une membrane ou un film.
Le procédé selon l’invention peut également comprendre une étape de dépigmentation de l’échantillon biologique avant l’étape de mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention. De préférence, l’étape de dépigmentation de
l’échantillon biologique est réalisée afin d’améliorer la dépigmentation de tissus fortement colorés tels que le foie, les reins, les poumons, etc. l’homme du métier peut aisément déterminer lorsqu’une étape de dépigmentation est nécessaire. L’étape de dépigmentation selon l’invention est de préférence réalisée en une seule étape.
Le temps de mise en contact de l’échantillon biologique avec la composition de prétraitement varie selon le type et la taille de l’échantillon biologique et peut être aisément déterminé par l’homme du métier. A titre d’exemple, le temps de mise en contact de l’échantillon biologique avec la composition de prétraitement peut aller de quelques minutes pour des petits échantillons à plusieurs jours pour les insecte ou poissons. De préférence, le temps de mise en contact de l’échantillon biologique avec la composition de prétraitement est compris entre 10 minutes et 24 heures.
L’étape de dépigmentation selon l’invention est réalisée de préférence à une température comprise entre 20°C et 42°C de préférence à environ 37°C.
De préférence, l’étape de dépigmentation de l’échantillon biologique est réalisée en mettant en contact l’échantillon biologique avec une composition, aussi nommée composition de prétraitement, comprenant du peroxyde d’hydrogène (H202), un alcool, et un agent chélatant et un tampon.
De préférence, l’alcool de la composition de prétraitement selon l’invention est sélectionné dans le groupe constitué des alcools primaires et secondaires. Plus préférablement, l’alcool est sélectionné parmi le méthanol et l’éthanol. De manière encore plus préféré, l’alcool selon l’invention est l’éthanol.
De préférence, l’agent chélatant de la composition de prétraitement selon l’invention est un chélateur d’ions bivalents. De préférence, l’agent chélatant de la composition de prétraitement selon l’invention peut être de l’EDTA (acide éthylènediaminetétraacétique), mais est préférentiellement du citrate.
Le procédé selon l’invention peut également comprendre une étape de déminéralisation et décalcification de l’échantillon biologique avant la mise en contact de l’échantillon biologique avec la composition de transparisation et avant l’étape de dépigmentation lorsqu’une étape de dépigmentation est nécessaire. L’homme du métier peut aisément déterminer lorsqu’une étape de déminéralisation de l’échantillon biologique est nécessaire.
De préférence, l’étape de déminéralisation de l’échantillon biologique est réalisée sur les tissus durs tels que par exemple les tissus calcifiées, les os, les dents, les insectes, les poissons, les crustacés, etc.
De préférence, l’étape de déminéralisation de l’échantillon biologique est réalisée en mettant en contact l’échantillon biologique avec une solution de déminéralisation. La solution de déminéralisation selon l’invention comprend de préférence au moins un chélateur d’ions
bivalent. De préférence, le chélateur d’ions bivalent sélectionné dans le groupe constitué d’EDTA (acide éthylènediaminetétraacétique), de BAPTA (2, 2', 2", 2" '-[acide éthane-1,2- diylbis(oxy-2,i-phénylènenitrilo)]tétraacétique) et de citrate.
De préférence, l’étape de déminéralisation de l’échantillon biologique est réalisée à une température comprise entre 35 et 45°C, plus préférablement à environ 42°C.
De préférence, l’étape de déminéralisation de l’échantillon biologique est réalisée pendant une durée qui dépend du type d’échantillon biologique utilisé et de sa taille. De préférence, l’étape de déminéralisation de l’échantillon biologique est réalisée pendant une durée comprise entre 10 minutes à quelques jours. La durée de déminéralisation adaptée à l’échantillon biologique utilisé peut être facilement déterminée par l’homme du métier.
De préférence, le procédé selon l’invention comprend en outre une étape d’arrêt de la transparisation. L’étape d’arrêt de la transparisation est de préférence réalisée par immersion de l’échantillon biologique dans une solution d’agent d’homogénéisation de l’indice de réfraction. De préférence, l’étape d’arrêt de la transparisation est réalisée par immersion de l’échantillon biologique dans une solution d’agent d’homogénéisation de l’indice de réfraction après retrait de l’agent de l’agent de délipidation et de perméabilisation.
De préférence, l’étape d’arrêt de la transparisation est réalisée par immersion de l’échantillon biologique dans du TDE. Plus préférablement l’étape d’arrêt de la transparisation est réalisée par immersion de l’échantillon biologique dans du TDE à une concentration de 60%. L’imagerie peut avoir lieu, par la suite, dans le même tampon.
De préférence, l’échantillon biologique peut être conservé plusieurs mois dans la solution d’agent d’homogénéisation de l’indice de réfraction sans agent de délipidation et de perméabilisation. De préférence, l’échantillon biologique peut être conservé au moins 1 mois, au moins 2 mois, au moins 3 mois, au moins 4 mois, au moins 5 mois, au moins 6 mois, au moins 7 mois, au moins 8 mois, au moins 9 mois, au moins 10 mois, au moins 11 mois, au moins 12 mois dans la solution d’agent d’homogénéisation de l’indice de réfraction sans agent de délipidation.
De préférence, le procédé de transparisation selon l’invention est réversible, c’est-à- dire que l’échantillon biologique devenu transparent par le procédé selon l’invention redevient opaque lorsqu’il est plongé dans un tampon. De préférence, au moins 50% de l’échantillon biologique, au moins 55%, au moins 60%, au moins 65%, au moins 70%, au moins 75%, au moins 80%, au moins 85%, au moins 90%, au moins 95%, au moins 98% de l’échantillon biologique retrouve son opacité initiale lorsqu’il est plongé dans une solution tampon, comme par exemple une solution de PBS, une solution de PIPES, une solution de HEPES, une solution de MOPS, et une solution de Tris-HCl.
Selon un mode de réalisation particulier, le procédé selon l’invention comprend :
Une étape de dépigmentation d’un échantillon biologique par mise en contact de l’échantillon biologique selon l’invention avec une composition de prétraitement selon l’invention comprenant de l’H202, un alcool, en particulier l’éthanol, et du citrate ;
Une étape de transparisation par mise en contact de l’échantillon biologique dépigmenté avec la composition de transparisation selon l’invention ;
Une étape d’arrêt de la transparisation par immersion de l’échantillon biologique dans une solution de TDE, de préférence de TDE à 6o%.
Selon un mode de réalisation particulier, le procédé comprend en outre avant l’étape de dépigmentation, une étape de décalcification de l’échantillon biologique.
Selon un mode de réalisation de l’invention, le procédé selon l’invention comprend en outre une ou plusieurs étapes de détection et/ou caractérisation telles que :
(i) La détection de l’autofluorescence ou d’autres contrastes intrinsèques, tel que la seconde harmonique (SHG) ou troisième harmonique (TH G) ;
(ii) La coloration de l’échantillon biologique en utilisant un ou plusieurs colorants fluorescents ;
(iii) L’immunofluorescence ;
(iv) L’imagerie optique de phase ou de densité ;
(v) L’immunohistochimie ou l’histochimie fluorescente
(vi) L’expression de protéine fluorescente produite par des animaux transgéniques par exemple souris, poissons comme zebrafish, insectes, (comme tdTomato, AmCyan, GFP...).
Selon un mode de réalisation particulier, le procédé selon l’invention comprend une étape de marquage d’une cible de l’échantillon biologique avec un colorant ou un agent de marquage, de préférence couplé à une molécule fluorescente. De préférence, l’étape de marquage de l’échantillon biologique est réalisée avant l’étape de mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention.
De préférence, l’étape de marquage permet de mettre en évidence et/ou de quantifier des cibles de l’échantillon biologique.
Selon un mode de réalisation particulier, le procédé selon l’invention comprend une étape d’immunomarquage directe ou indirect.
L’étape de marquage ou d’immunomarquage peut être réalisée selon les techniques de marquage conventionnelles bien connues de l’homme du métier. A titre, d’exemple, il est possible d’utiliser des anticorps, des sondes fluorescentes, des protéines, des protéines produites par des organismes génétiquement modifiés etc., pour le marquage d’une cible de l’échantillon biologique.
A titre d’exemple de cibles de l’échantillon biologique, il est possible de citer les biomolécules ou molécules synthétiques de l’échantillon biologique. De préférence, les cibles de l’échantillon biologique sont sélectionnées dans le groupe constitué des constituants
cellulaires et tissulaires spécifiques, tels que des acides nucléiques, des antigènes, des protéines, des peptides, des fragments contenant des acides aminés, des oligonucléotides, incluant des oligonucléotides contenant des bases d'ADN, des bases d'ARN, des bases d'ADN et d'ARN, et des bases synthétiques, des fragments d'acide nucléique, des lipides, des hormones, des vitamines, et des sucres de l’échantillon biologique.
A titre d’exemple d’espèce pouvant être utilisée pour marquer une cible de l’échantillon biologique, il est possible de citer les anticorps ou un fragment d'anticorps tels qu’un anticorps monoclonal, un anticorps polyclonal, une immunoglobuline G (IgG), une immunoglobuline M (IgM), un anticorps à fragment variable à chaîne unique (scFv), un nanoanticorps, un fragment de liaison à l'antigène (Fab), etc.
De préférence, les molécules fluorescentes selon l’invention, aussi connues sous le nom de fluorochrome ou fluorophore, sont sélectionnées dans le groupe constitué des coumarines telles que l’hydroxycoumarine, la methoxycoumarine, l’aminocoumarine, les cyanines, telles que Cy5, Cy2, Cy3, et Cy7, un colorant à base de xanthène telles que la fluorescéine et la rhodamine en particulier FAM, HEX, et TRITC, la gamme d'Alexa Fluor en particulier Alexa Fluor 488, Alexa Fluor 430, Alexa Fluor 532, Alexa Fluor 546, Alexa Fluor 555, Alexa Fluor 568, Alexa Fluor 594, Alexa Fluor 633, et Alexa Fluor 660, tamara, Red6i3, et Texas red.
L’échantillon biologique selon l’invention peut être observé en imagerie optique. De préférence, la transparence obtenue en utilisant la composition de transparisation selon l’invention permet d’améliorer la capacité d'observation et la sensibilité de détection de signal des structures fluorescentes et non fluorescentes.
N’importe quelle technique d'imagerie optique bien connue de l’homme du métier peut être employée pour observer l’échantillon biologique selon l’invention. De préférence, les techniques d'imageries optiques employées dans le procédé selon l’invention comprennent l’imagerie d’intensité, de phase, de durée de vie, la microscopie à nappe de lumière, la microscopie confocale, la microscopie à fluorescence, la microscopie à lumière transmise conventionnelle, et la microscopie par excitation à deux photons, la microscopie à dissection, la détection de plaque de fluorescence, la nanoscopie, la spectroscopie et la tomographie optique.
Les images obtenues par les techniques d’imagerie optique peuvent être traitées avec des logiciels standards de reconstructions 3D bien connues de l’homme du métier.
Selon un mode de réalisation particulier, le procédé selon l’invention comprend :
Une étape de dépigmentation d’un échantillon biologique par mise en contact de l’échantillon biologique selon l’invention avec une composition de prétraitement selon l’invention ;
Une étape de marquage d’une cible de l’échantillon biologique avec un agent de marquage ;
Une étape de transparisation par mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention ;
Une étape d’arrêt de la transparisation par immersion de l’échantillon biologique dans une solution de TDE, de préférence de TDE à 6o%.
Selon une mode de réalisation particulier de l’invention, un procédé selon l’invention comprenant l’immunomarquage de l’échantillon biologique peut comprendre les étapes suivantes :
- Une étape de déshydratation de l’échantillon biologique ;
- Une étape de perméabilisation de l’échantillon biologique ;
- Une étape de blocage des sites non spécifiques
- Une étape de marquage avec un anticorps primaire spécifique de la cible, le temps d’incubation dépendant de l’épaisseur de l’échantillon biologique et pouvant être aisément déterminé par l’homme du métier ;
- Une étape de lavage de l’excès d’anticorps ;
- Une étape de marquage avec un anticorps secondaire qui reconnaît l’anticorps primaire et porte la molécule fluorescente ;
- Une étape de lavage de l’excès d’anticorps ;
- Une étape de de transparisation par mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention ;
- Une étape d’arrêt de la transparisation par immersion de l’échantillon biologique dans une solution de TDE, de préférence de TDE à 6o%.
Alternativement, un procédé selon l’invention comprenant l’immunomarquage de l’échantillon biologique peut comprendre les étapes suivantes :
- Une étape de de transparisation par mise en contact de l’échantillon biologique avec la composition de transparisation selon l’invention ;
- Une étape d’arrêt de la transparisation par immersion de l’échantillon biologique dans une solution de TDE, de préférence de TDE à 6o% destiné à évaluer l’intérêt de l’échantillon par une première imagerie ;
- Une étape de lavage extensive pour éliminer le milieu de transparisation et réhydrater l’échantillon ;
- Une étape de blocage des sites non spécifiques ;
- Une étape de marquage avec un anticorps primaire spécifique de la cible, le temps d’incubation dépend de l’épaisseur de l’échantillon biologique et peut être aisément déterminé par l’homme du métier ;
- Une étape de lavage de l’excès d’anticorps ;
- Une étape de marquage avec un anticorps secondaire qui reconnaît l’anticorps primaire et porte la molécule fluorescente ;
- Une étape de lavage de l’excès d’anticorps ;
- Une étape d’arrêt de la transparisation par immersion de l’échantillon biologique dans une solution de TDE, de préférence de TDE à 6o%.
Kit
De préférence, le kit selon l’invention comprend un contenant comprenant une composition comprenant un agent de délipidation et de perméabilisation selon l’invention.
De préférence, le kit selon l’invention comprend un deuxième contenant comprenant une composition comprenant un agent d’homogénéisation de l’indice de réfraction, tel que le thiodiglycol (TDE).
De préférence, le contenant comprenant une composition comprenant un agent de délipidation et de perméabilisation selon l’invention en particulier un terpène et comprend également un tensioactif non ionique selon l’invention.
De préférence, le contenant comprenant une composition comprenant un agent d’homogénéisation de l’indice de réfraction, tel que le thiodiglycol (TDE) comprend également un agent retardant l’altération de la fluorescence aussi connu sous le nom d’agent antifading.
Le kit selon la présente invention peut en outre comprendre une composition de dépigmentation selon l’invention comprenant de l’H202, un alcool, tel que l’éthanol et un agent chélatant, tel que le citrate.
Le kit selon la présente invention peut en outre comprendre une solution de déminéralisation comprenant de préférence un chélateur d’ions divalents, tel que l’EDTA, le BAPTA ou du citrate.
Le kit selon la présente invention peut en outre comprendre des instructions d’utilisation du kit et de la composition de transparisation.
La figure 1 représente une courbe représentant le pourcentage de contraste (%) mesuré après photographie des échantillons testés au cours de la transparisation en fonction du temps (minutes). Les échantillons sont des tranches de 1 mm de cerveaux de souris de 12 mois transparisés dans une composition de transparisation selon l’invention et imagés dans une composition de TDE à 60%.
La figure 2 représente une araignée avant la réalisation du procédé de transparisation selon l’invention.
La figure 3 représente une araignée après avoir subi une étape de dépigmentation de 2 jours.

Exemple 1
Les inventeurs ont évalué le temps de transparisation d’échantillons biologique avec la composition de transparisation selon l’invention et avec du TDE seul.
1. Matériel et méthode
Des échantillons de i mm d’épaisseur de cerveau de souris de 12 mois et de cerveau de souris de 1 mois ont été dépigmentés pendant une nuit dans une composition comprenant de l’H202, de l’éthanol et du citrate et du tampon.
2 compositions de transparisation différentes ont été testées :
(i) une composition ; et
(ii) une composition comprenant du TDE à 60% sans D-limonène ;
Les échantillons de cerveau de souris dépigmentés de 12 mois et de 1 mois ont été placés dans une composition de transparisation selon l’invention comprenant du D-limonène et du TDE 60% dans une cuve à fond transparent posée sur une mire comportant des zones noires et blanches
A des fins de comparaison, d’autres échantillons de cerveau de souris dépigmentés de 12 mois et de 1 mois ont été placés dans une composition de transparisation comprenant du TDE à 60% sans D-limonène dans une cuve à fond transparent posée sur une mire comportant des zones noires et blanches.
Afin d’évaluer l’effet de la température sur la vitesse de transparisation, des échantillons de 1 mm d’épaisseur de cerveau de souris de 12 mois dépigmentés ont été placés dans une composition de transparisation selon l’invention comprenant du D-limonène et du TDE 60% à 37°C ou dans une composition comprenant du TDE à 60% sans D-limonène à 37°C dans une cuve à fond transparent posée sur une mire comportant des zones noires et blanches.
Le niveau de transparisation a été évalué à l’aide du contraste de Michelson mesuré après photographie de l’échantillon au cours de la transparisation. L’intensité des zones blanches et noires a été déterminée à l’aide du logiciel ImageJ (Schneider et al. (2012) Nature Methods, 9: 671-675). La transparence des échantillons à l’aide de la composition de transparisation selon l’invention est comparée à celle de ceux transparisés par le TDE 60% seul. Les données sont analysées par détermination du contraste de Michelson. La courbe i/contraste = fct temps
(minutes) donne le T1/2 (time-lag) qui correspond au temps nécessaire à l’obtention de 50% du contraste maximum.
2. Résultats
Sur la figure 1, on peut voir que la transparence obtenue avec la composition de transparisation selon l’invention est plus efficace qu’avec le TDE.
Le temps nécessaire à la transparisation est présenté dans le tableau 1 ci-dessous :
L’obtention de la transparisation maximale pour ce tissu est obtenue plus rapidement lorsque le TDE est en présence de D-limonène.
Le temps nécessaire à la transparisation à une température de 37°C est présenté dans le tableau 2 ci-dessous :
La rapidité de transparisation a été multipliée par deux en augmentant la température à laquelle l’échantillon biologique est mis en contact avec la composition de transparisation.
Exemple 2
Les inventeurs ont testé le procédé de transparisation selon l’invention sur une araignée (voir la figure 2).
Une araignée entière a subi une première étape de dépigmentation à l’aide d’une composition de dépigmentation selon l’invention comprenant de l’H202, de l’éthanol et du citrate. L’araignée a été entièrement dépigmentée (voir la figure 3). L’araignée dépigmentée a ensuite été incluse dans de l’agarose et a subi une étape de transparisation par mise en contact avec une composition de transparisation comprenant du D-limonène et du TDE à 60%. L’araignée incluse dans l’agarose a été entièrement transparisée (voir la figure 4).
Claims
1. Composition de transparisation d’échantillons biologiques, comprenant au moins :
- un agent de délipidation et de perméabilisation ;
- un agent d’homogénéisation de l’indice de réfraction ; dans laquelle l’agent de délipidation et de perméabilisation est un composé choisi parmi les terpènes ou les terpénoïdes, de préférence les terpènes.
2. Composition de transparisation selon la revendication 1, dans laquelle l’agent de délipidation et de perméabilisation est le monoterpène limonène, de préférence le D- limonène.
3. Composition de transparisation selon la revendication 1 ou 2, comprenant de 0,5% à 10%, de 0.5% à 5%, de 0.5% à 2%, de 0.5% à 1.5%, avantageusement 1%, en volume/volume d’agent de délipidation par rapport au volume total de la composition de transparisation.
4. Composition de transparisation selon l’une quelconque des revendications 1 à 3, comprenant en outre un tensioactif non ionique.
5. Composition de transparisation selon la revendication 4, dans laquelle le tensioactif non ionique est sélectionné dans le groupe constitué du triton X-100 et des polysorbates tels que le polysorbate 80 (TWEEN80) ou le polysorbate 20 (TWEEN20), de préférence le tensioactif non ionique est le triton X-100.
6. Composition de transparisation selon l’une quelconque des revendications 1 à 5, dans laquelle l’agent d’homogénéisation de l’indice de réfraction est sélectionné dans le groupe constitué de thiodiglycol (TDE), d’éthylcinnamate et de saccharose, de préférence l'agent d’homogénéisation de l’indice de réfraction est le TDE.
7. Composition de transparisation selon l’une quelconque des revendications 1 à 6, comprenant en outre un agent retardant l’altération de la fluorescence.
8. Composition de transparisation selon l’une quelconque des revendications 1 à 7, étant une composition aqueuse.
9. Utilisation d’une composition de transparisation telle que définie dans l’une quelconque des revendications 1 à 8, pour rendre un échantillon biologique transparent.
10. Procédé pour rendre un échantillon biologique transparent comprenant une étape de mise en contact d’un échantillon biologique avec une composition de transparisation telle que définie dans l’une quelconque des revendications i à 8.
11. Procédé selon la revendication 10, comprenant en outre une étape d’immersion de l’échantillon biologique dans une solution d’agent d’homogénéisation de l’indice de réfraction, après retrait de l’agent de délipidation, afin d’arrêter la transparisation de l’échantillon biologique.
12. Procédé selon la revendication 10 ou il, comprenant en outre une étape de dépigmentation de l’échantillon biologique avant l’étape de mise en contact de l’échantillon biologique avec la composition de transparisation.
13. Procédé selon la revendication 12, dans lequel la dépigmentation est réalisée en mettant en contact l’échantillon biologique avec une composition comprenant au moins de l’H202, un alcool, tel que de l’éthanol, et un agent chélatant, tel que les citrates.
14. Procédé selon la revendication 12 ou 13, comprenant en outre une étape de déminéralisation de l’échantillon biologique avant l’étape de dépigmentation et/ou avant la mise en contact de l’échantillon biologique avec la composition de transparisation.
15. Procédé selon l’une quelconque des revendications 10 à 14, comprenant en outre une étape de marquage d’une biomolécule ou d’une molécule synthétique de l’échantillon biologique avec un fluorophore avant l’étape de mise en contact de l’échantillon biologique avec la composition de transparisation, la biomolécule ou molécule synthétique étant choisie parmi un acide nucléique, une protéine, une hormone, une vitamine ou un sucre.
16. Kit pour rendre un échantillon biologique transparent comprenant :
- une composition comprenant un agent de délipidation et de perméabilisation, tel que le D-limonène,
- une composition comprenant un agent d’homogénéisation de l’indice de réfraction, tel que le thiodiglycol (TDE),
- une composition de dépigmentation comprenant H202, un alcool et un agent chélatant, tel que les citrates,
- une solution de déminéralisation comprenant un chélateur d’ions divalents, comme de l’EDTA, le BAPTA ou du citrate.
