Abstract
Description
これら従来のDNAタイピング法は、多数のサンプルを迅速にタイピングできるという長所はあるが、多型領域やクラスI遺伝子の場合はエクソンの染色体上のシス・トランスの位置関係を正確に決めることができないこともあるため、フェーズ・アンビギュイティ(phase ambiguity)が生じ、高精度なHLAタイピングが難しい場合があった。
また、従来の方法は、各遺伝子のエクソン領域を中心とするPCRを用いたDNAタイピング法であるため、イントロン領域やプロモーター領域における塩基置換を見逃してしまい、その結果、遺伝子構造は他の発現HLA遺伝子と変わらないが、発現が抑制されるヌル(null)アリルの検出を見逃す可能性があった。
(1)ヒトゲノム塩基配列におけるHLA-A、HLA-B,HLA-C,HLA-DQA1,HLA-DQB1,HLA-DPA1及びHLA-DPB1の各遺伝子の上流領域及び下流領域に各々特異的にアニールするプライマーセットならびにHLA-DRB1のエクソン2及び3’側の非翻訳領域に特異的にアニールするプライマーセットを準備するステップ;
(2)前記プライマーセットを用いて被検試料(DNA)をPCR増幅するステップ;(3)PCR増幅された産物の塩基配列を決定するステップ;及び
(4)データベースとのホモロジー検索を実施するステップ。
HLA遺伝子のプロモーター領域、エクソン領域、イントロン領域など周辺領域を含む遺伝子全塩基配列が決定されるので、全く発現していない、あるいは発現が抑制されているnullアリルや新規アリルの検出が可能となる。
(1)プライマーセット準備ステップ
本発明のDNAタイピング方法においては、まず、ヒトゲノム塩基配列におけるHLA-A、HLA-B,HLA-C,HLA-DQA1,HLA-DQB1,HLA-DPA1及びHLA-DPB1の各遺伝子の上流領域及び下流領域に各々特異的にアニールするプライマーセットならびにHLA-DRB1のエクソン2及び3’側の非翻訳領域に特異的にアニールするプライマーセットを準備する。
HLA遺伝子が存在する領域を含むヒト第6染色体(6p21.3)のゲノム塩基配列は既に解明されており、その遺伝子構造及び発現産物(HLA分子)の構造との関連も知られている(図1と図2参照)。
さらに、エクソン2、3及び4において多型領域が多数存在することも知られているため、従来のDNAタイピング方法では、特にエクソン2及び3に基づいて作成されたプライマーを用いたPCRが行なわれ、それに伴って前述したようにフェーズ・アンビギュイティの問題が生じていた。
また、古典的HLAクラスII分子と言われるHLA-DR、HLA-DQ及びHLA-DPはα鎖とβ鎖から構成され、それぞれの遺伝子は5個又は6個のエクソンを含んでおり(図2(a))、エクソン1の外側にはプロモーター領域があって発現が調節されている(図2(b))。
さらに、エクソン2及び3において多型領域が多数存在することも知られているため、従来のDNAタイピング方法では、特にエクソン2に基づいて作成されたプライマーを用いたPCRが行なわれ、それに伴って前述したようにフェーズ・アンビギュイティの問題が生じていた。
表1における配列番号1~3は、MHCクラスIα鎖であるHLA-A遺伝子を特異的に増幅するPCRプライマーセットである。これらのプライマーセットは、ヒトゲノム塩基配列(リファレンス配列:hg19)において、HLA-A遺伝子の全領域(プロモーター、エクソン及びイントロンを含む)を上流側及び下流側から挟み込む位置に存在する塩基配列である。
配列番号2は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第29,909,487番目から第29,909,514番目に相当する塩基配列を持つ。
配列番号3は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第29,914,925番目から第29,914,952番目に相当する塩基配列に相補的な塩基配列を持つ。
これらのプライマーセットを用いて得られるPCR産物の予測される長さは約5,500塩基(bp)である。
配列番号5は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第31,321,212番目から第31,321,235番目に相当する塩基配列を持つ。
これらのプライマーセットを用いて得られるPCR産物の予測される長さは約4,600塩基(bp)である。
配列番号7は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第31,240,868番目から第31,240,892番目に相当する塩基配列に相補的な塩基配列を持つ。
配列番号8は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第31,236,991番目から第31,236,114番目に相当する塩基配列を持つ。
これらのプライマーセットを用いて得られるPCR産物の予測される長さは約4,800塩基(bp)である。
配列番号10は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第32,552,131番目から第32,552,156番目に相当する塩基配列に相補的な塩基配列を持つ。
配列番号11は、ヒトゲノム塩基配列(リファレンス配列:hg19)における第32,546,609番目から第32,546,629番目に相当する塩基配列を持つ。

本発明の方法では、前記ステップ(1)で準備したプライマーセットを用い、被検試料(DNA)をPCR増幅する。
PCR増幅反応は、通常のプロトコールに従って実施される。具体的には次の通りである。
1.被検試料の形態に応じて、当該試料からDNAを抽出する。
2.抽出したDNAを定量し、適宜プライマー濃度を設定して反応液を調製する。
3.反応条件を設定してPCR反応を実施する。
例:熱変性ステップ(通常は92~97℃)
アニーリングステップ(通常は55~72℃)
伸長ステップ(通常は65~80℃)
本発明の方法では、HLA-DRB1を除くHLA遺伝子の場合、前記アニーリングステップの温度を約60℃とするのが好ましい。約60℃でアニーリングさせることにより、対立遺伝子を等比率で(均一に)生成させることができる。また、HLA-DRB1では前記アニーリングステップの温度を約70℃とするのが好ましい。約70℃でアニーリングさせることにより、目的のDRサブタイプのみを特異的に生成させることができる。
4.得られたPCR産物を精製し、次の塩基配列決定ステップに供する。
次に、前記ステップ(2)で生成されたPCR産物(増幅DNA)の塩基配列を決定する。このステップは、いわゆる次世代シークエンス(あるいは超高速シークエンス)と呼ばれている手法を用いて実施するのが好ましい。次世代シークエンスに関しては、例えば、「実験医学」第27巻、第1号、2009年(羊土社)等を参照されたい。
1.前記ステップ(2)で得られたPCR産物をネブライザーにより約500塩基ほどに断片化する。
2.その断片化されたDNA断片の末端にDNAアダプターを付加する。
3.DNAアダプターを付加したDNA断片を一本鎖DNA断片にした後、アダプターを介してビーズに結合させる、得られたビーズを油中水型エマルジョンに包み込む(1ビーズに1つのDNA断片が結合したマイクロリアクター環境が形成される)。
5.ビーズを濃縮し、ピコタイタープレートにローディングする(1ウェルに1個のビーズが入るサイズである)。
6.各々のビーズについて、ポリメラーゼが酵素反応するときに生じるピロリン酸を、ルシフェラーゼによる蛍光反応で検出し、発光の強度とパターンからDNAの塩基配列を決定する。4種類の核酸(A、C、G、T)を一定の順序で加える、添加した核酸に応じた化学発光パターンを記録し、そのシグナル強度と位置情報との組み合わせにより塩基配列を決定する。
次いで、前記ステップ(3)で得られた塩基配列を、既知のHLA対立遺伝子の塩基配列データベースのデータと比較することにより、被検試料に含まれていたDNAのアリル型(8桁まで)が決定される。

[実験方法]
1.既に抽出されているゲノムDNAを鋳型として、各HLAクラスI遺伝子特異的プライマーセット(表1参照:配列番号1~8)を用いてPCR反応を行った。具体的な手順は次の通りである。
(1)PCR増幅はPrime STAR GXLポリメラーゼ(TaKaRa)を用いた。すなわち、50 ngのゲノムDNA溶液に、4 μLの5xPrimeSTAR GXL緩衝液、1.6 μLのdNTP溶液、4μL(1pmol/μL)ずつのPCRプライマー、0.8μLのPrime STAR GXLポリメラーゼを加え、反応液の全量を滅菌水にて20μLに調整した。
(2)これを94度で2分間の保温後、続いて98度で10秒間、60度で20秒間、68度で5分間の3ステップを1工程として、これを30回繰り返した。なお、このPCR増幅にはGeneAmp PCR System 9700 (Applied Biosystems)を用いた。PCR後に、アガロースゲル電気泳動によりPCR産物の増幅状況を確認した。その泳動像を図4に示した。
(1)PCR産物をQIAquick PCR Purification Kit(QIAGEN)の標準プロトコールにしたがって精製した。
(2)PicoGreen dsDNA Quantitation Kit(Invitrogen)の標準プロトコールにしたがって濃度を測定した。
(3)精製したPCR産物を500ng/100μLの濃度に調整し、Genome Sequencer(GS)Junior(Roche)の標準プロトコールにしたがって、rapidライブラリーの作製、エマルジョンPCR、シークエンシングをおこない、1サンプルあたり1万リードの塩基配列を得た。
(4)それら配列をGS de novo Assembler(Roche)にて結合・編集させ、その後DNAデータベース上の既知塩基配列とのホモロジー検索により、HLA遺伝子のアリルを同定した。
HLA-A、HLA-BおよびHLA-Cにおいて、それぞれ5.5kb、4.6kbおよび4.8kbを特異的に増幅するPCRプライマーを設計した。PCR条件の検討ならびにそれらPCR産物のアガロースゲル電気泳動から、各HLAクラスI遺伝子におけるPCR産物ともに、目的の分子量の位置に単一の増幅産物が得られた(図4)。またPCR産物の塩基配列をサンガー法により決定した結果、既報と矛盾しないHLAアリルが得られたことから、本PCR系はHLAタイピングに使用しうることが確認された。
[実験方法]

(2)これを94度で2分間の保温後、続いて98度で10秒間、70度で5分間の2ステップを1工程として、これを30回繰り返した。なお、このPCR増幅にはGeneAmp PCR System 9700 (Applied Biosystems)を用いた。PCR後に、アガロースゲル電気泳動によりPCR産物の増幅状況を確認した。その泳動像を図6に示した。

(3)精製したPCR産物を100 ngの濃度に調整し、Ion Personal Genome Machine(Ion PGM)(LifeTechnologies)の標準プロトコールにしたがって、フラグメントライブラリーの作製、エマルジョンPCR、シークエンシングをおこない、1サンプルあたり30万リードの塩基配列を得た。
(4)それら配列をGS De Novo Assembler(Roche)にて結合・編集させ、その後DNAデータベース上の既知塩基配列とのホモロジー検索により、HLA遺伝子のアリルを同定した。
1.HLA-A、HLA-B、HLA-C、HLA-DRB1の5’非翻訳領域からエクソン2、HLA-DRB1のエクソン2から3’非翻訳領域、HLA-DQB1、HLA-DPB1の5’非翻訳領域からエクソン2及びHLA-DPB1のエクソン2から3’非翻訳領域において、それぞれ4kbから12kbを特異的に増幅するPCRプライマーを設計した。PCR条件の検討ならびにそれらPCR産物のアガロースゲル電気泳動から、HLAクラスI及びHLAクラスIIの各遺伝子におけるPCR産物ともに、目的の分子量の位置に単一の増幅産物が得られた(図6)。またPCR産物の塩基配列をサンガー法により決定した結果、既報と矛盾しないHLAアリルが得られたことから、本PCR系はHLAタイピングに使用しうることが改めて確認された。
[実験方法]
1.Buccal Cell DNA Extraction Kit,BuccalQuick(TRIMGEN)を用いてゲノムDNAを抽出した。
2.Buccal Cell DNA Extraction Kit,BuccalQuick(TRIMGEN)を用いて抽出したゲノムDNAをさらにイソプロパノールならびにエタノールにて精製した。
3.QIAamp DNA Blood Mini Kit(キアゲン)を用いてゲノムDNAを抽出した。
4.項目1~3にて抽出したゲノムDNAそれぞれ3検体を用いて、実施例1及び実施例2と同様の実験方法によりHLA-A,HLA-B,HLA-C,HLA-DQB1特異的プライマーセット(表1及び表4参照:配列番号1~8、29、30、48~50)を用いてPCR反応を行った。PCR後に、アガロースゲル電気泳動によりPCR産物の増幅状況を確認した。その泳動像を図7に示した。
図7のレーン1~3は実験方法1にて抽出した場合、レーン4~6は実験方法2にて抽出した場合、レーン7~9は実験方法3にて抽出した場合のPCR産物の増幅状況を示す。実験方法1にて抽出したゲノムDNAを鋳型として用いたPCR増幅はいずれの遺伝子とも実験方法3にて抽出したものと遜色なく目的のPCR産物が得られた。実験方法3では採血を伴うが、実験方法1では口腔粘膜から細胞を採取できることから、本発明の方法を用いれば、採血が不可能な場合でもHLAタイピングが十分に可能であることが証明された。
Claims (35)
- (1)ヒトゲノム塩基配列におけるHLA-A、HLA-B,HLA-C,HLA-DQA1,HLA-DQB1,HLA-DPA1及びHLA-DPB1の各遺伝子の上流領域及び下流領域に各々特異的にアニールするプライマーセットならびにHLA-DRB1のエクソン2及び3’側の非翻訳領域に特異的にアニールするプライマーセットを準備するステップ;
(2)前記プライマーセットを用いて被検試料(DNA)をPCR増幅するステップ;
(3)PCR増幅された産物の塩基配列を決定するステップ;及び
(4)任意に、データベースとのホモロジー検索を実施するステップを含むことを特徴とする、HLAのDNAタイピング方法。 - 前記遺伝子がHLA-A遺伝子であり、前記プライマーセットが配列番号:1、2及び3の塩基配列を有するオリゴヌクレオチドから選択される、請求項1に記載の方法。

- 前記遺伝子がHLA-C遺伝子であり、前記プライマーセットが配列番号:6、7及び8の塩基配列を有するオリゴヌクレオチドから選択される、請求項1に記載の方法。
- 前記遺伝子がHLA-DRB1遺伝子のDR1型であり、前記プライマーセットが配列番号:9、10、11、31及び32の塩基配列を有するオリゴヌクレオチドから選択される、請求項1に記載の方法。
- 前記遺伝子がHLA-DRB1遺伝子のDR2型であり、前記プライマーセットが配列番号:11、12、31及び33の塩基配列を有するオリゴヌクレオチドから選択される、請求項1に記載の方法。
- 前記遺伝子がHLA-DRB1遺伝子のDR3型であり、前記プライマーセットが配列番号:13、14、32及び34の塩基配列を有するオリゴヌクレオチドから選択される、請求項1に記載の方法。
- 前記遺伝子がHLA-DRB1遺伝子のDR4型であり、前記プライマーセットが配列番号:15、16、31及び32の塩基配列を有するオリゴヌクレオチドから選択される、請求項1に記載の方法。
