Abstract
Description
なお、本出願は、参照によりここに援用されるところの、日本国特許出願の特願2010-256418からの優先権を請求する。
ゲノム上に見出された、機能がまったく未知の遺伝子はもちろんのこと、実は、アノテーション(注釈付け)された遺伝子でさえ、生化学的な機能はまだわかっていない遺伝子が大半を占める。
そのため、ゲノムシークエンス後のポストゲノム時代において、膨大な予算を投入して見つかった2万5千種を超える遺伝子に関して、より有効な情報を得るためには、タンパク質の生化学的な機能を網羅的に解析する技術の発展が必須である(参照:非特許文献1)。
自己抗原が特定の臓器あるいは組織・細胞に限局して存在するような場合には、その臓器のみが障害されることとなり臓器特異的自己免疫疾患となる。代表的な例として、重症筋無力症、多発硬化症等が知られている。
一方、核物質など全身に普遍的な自己抗原に対する自己抗体の存在が知られており、血管炎など全身性の病変が生じているものは全身性自己免疫疾患となる。代表的な例として、全身性エリテマトーデス、慢性関節リウマチ、多発動脈炎症等が知られている。
そのため、アテローム性動脈硬化症は、早期発見、発病予測が重要であるが、従来の画像診断では、初期段階のアテローム性動脈硬化を診断することができず、血清マーカー等も有用なものが存在しない状況である。
また、近年の研究成果から、アテローム性動脈硬化における炎症の一部に、自己免疫性機序が関わる可能性が示唆されていたが、実体は不明のままである。
おそらく、これらが重複して自己抗体が産生されてくると考えられている(参照:特許文献2)。また、全身性自己免疫疾患における自己抗体の役割についてはいくつか報告されている。
しかし、自己免疫疾患に関与する因子がIL-1α自己抗体のみであると考えることはできない。さらに、本発明で特定した自己免疫疾患に関与する因子には、IL-1αが含まれていない。
しかし、自己免疫疾患に関与する因子がホスホリルコリン自己抗体のみであると考えることはできない。さらに、本発明で特定した自己免疫疾患に関与する因子には、ホスホリルコリンが含まれていない。
従来の遺伝子発現プロファイル(参照:特許文献1、5~7)では、自己免疫疾患患者由来の試料中の遺伝子発現量を、健常者由来の試料中の遺伝子発現量と比較することにより、原因タンパク質を特定していた。
しかし、各種の疾患患者の試料中の遺伝子発現量(転写産物)が、該遺伝子をコードするタンパク質の実際の発現量とは必ずしも一致しないことが多々報告されている。さらには、該プロファイルでは、自己抗体が発現しているかどうかを十分に特定することができない。
以上により、自己免疫疾患に関与する無数のタンパク質を高感度かつ高効率に検出する方法及び該検出方法から得られたデータの解析方法の構築が必要である。
「1.以下のいずれか1のタンパク質群に対する自己抗体の抗体価を患者由来の試料から検出することを特徴とする動脈硬化の検査方法。
(1)サイトカインに関与するタンパク質群、ここで、サイトカインに関与するタンパク質群は、以下のいずれか1以上である:
IL-5;STX1A;CSNK2A1;VAMP2;GSK3B;PRKCZ;PCNA;PIN1;STX4;HRB;HMGN1;HIST1H1C;TUBB;NPM1;VAMP8;VAPA;STX3;RABAC1、CCND2。
(2)アミノ酸輸送体に関与するタンパク質群、ここで、アミノ酸輸送体に関与するタンパク質群は、以下のいずれか1以上である:

7.動脈硬化検査を実施するための、少なくとも以下を含む検査キット:

9.以下の工程を有する自己免疫疾患に関与するタンパク質の解析方法:
(1)哺乳動物由来のタンパク質を、自己免疫疾患患者由来の試料と接触させて自己抗体の検出データ(データ1)を取得する工程;
(2)哺乳動物由来のタンパク質を、健常者由来の試料と接触させて自己抗体の検出データ(データ2)を取得する工程、及び/又は、哺乳動物由来のタンパク質を、自己免疫疾患の治療薬を投与されている自己免疫疾患患者由来の試料と接触させて自己抗体の検出データ(データ3)を取得する工程;
(3)上記データ1~3のいずれか2以上を用いて統計学的分析を行い、示差的に発現している1以上の自己抗体の自己抗原タンパク質(哺乳動物由来のタンパク質)群のデータ(データ4)を取得する工程;
(4)上記データ4のタンパク質群に注釈付け(アノテーション)を行う工程、
(5)上記アノテーションに基づき上記タンパク質群の共通規則を抽出する工程。
10.さらに、前記共通規則に基づく拘束条件を用いてデータマイニングを行う工程を有することを特徴とする前項9の解析方法。
11.前記(5)の工程で抽出された共通規則を有するタンパク質を用いて上記(1)~(5)の工程を複数回繰り返す工程を特徴とする前項9又は10の解析方法。
12.さらに、前記データ1~3に含まれておらず、かつ前記共通規則を有する哺乳動物由来のタンパク質を使用して、上記(1)~(3)の工程を行うことによりデータ5を取得する工程を有することを特徴とする前項9~11のいずれか1の解析方法。

14.前記哺乳動物由来のタンパク質を無細胞タンパク質合成系で発現させることを特徴とする前項9~13のいずれか1の解析方法。

本発明の自己免疫疾患に関与するタンパク質の解析方法は、主に以下の特徴を有する。
(1)哺乳動物由来のタンパク質を、自己免疫疾患患者由来の試料と接触させて自己抗体の検出データ(データ1)を取得する。
これにより、自己免疫疾患患者由来の試料中の自己抗体と反応した哺乳動物由来のタンパク質(自己抗原タンパク質)を特定することができる。
なお、「自己抗体」とは、一般的にはIgG分子であり、特に、IgG4分子であるが、IgM、IgE、IgA、またはIgD分子でもよい。
(2)哺乳動物由来のタンパク質を、健常者由来の試料と接触させて自己抗体の検出データ(データ2)を取得する、及び/又は、哺乳動物由来のタンパク質を、自己免疫疾患治療薬を投与されている自己免疫疾患患者由来の試料と接触させて自己抗体の検出データ(データ3)を取得する。
これにより、健常者由来の試料中及び/又は自己免疫疾患治療薬を投与されている自己免疫疾患患者由来の試料中の自己抗体と反応した哺乳動物由来のタンパク質(自己抗原タンパク質)を特定することができる。
(3)上記データ1~3のいずれか2以上を用いて統計学的分析を行い、示差的に発現している1以上の自己抗体に対する自己抗原タンパク質(哺乳動物由来のタンパク質)群のデータ(データ4)を取得する。
これにより、健常者、自己免疫疾患患者、自己免疫疾患治療薬を投与されている自己免疫疾患患者によって、どのような自己抗体が特異的に産出、増加、減少又は消失されているかを特定することができる。
(4)上記データ4のタンパク質群に注釈付け(アノテーション)を行う。
これにより、自己抗原タンパク質(哺乳動物由来のタンパク質)の遺伝子機能情報、疾患関連情報、塩基配列情報、公共データベース情報、他種遺伝子間のホモログ情報、遺伝子ネットワーク情報、パスウェイ情報等が付与される。
(5)前記アノテーションに基づき前記タンパク質群の共通規則を抽出する。
これにより、各種の自己抗原タンパク質の共通規則が特定される。
なお、「共通規則」とは、各タンパク質が、発病時期、分子機能、細胞内構成、生物学的プロセス等の共通の性質を共有することを意味する。
本発明の自己免疫疾患は、以下のいずれか1から選択される。特に、好ましい自己免疫疾患は、動脈硬化であり、より好ましくはアテローム性動脈硬化である。
全身性エリテマトーデス、円板状エリテマトーデス、多発性筋炎、強皮症、混合結合組織病、橋本甲状腺炎、原発性粘液水腫、甲状腺中毒症、悪性貧血、Good-pasture症候群、急性進行性糸球体腎炎、重症筋無力症、尋常性天疱瘡、水疱性類天疱瘡、インスリン抵抗性糖尿病、若年性糖尿病、アジソン病、萎縮性胃炎、男性不妊症、早発性更年期、水晶体原性ぶどう膜炎、交換性脈炎、多発性硬化症、動脈硬化、アテローム性動脈硬化、潰瘍性大腸炎、原発性胆汁性肝硬変、慢性活動性肝炎、自己免疫性溶血性貧血、発作性血色素尿症、突発性血小板減少性紫斑病、およびシェーグレン症候群。
本発明の試料は、各状態(重篤、軽症、自己免疫疾患治療薬を投与されている状態)の自己免疫疾患患者及び健常者由来の生物学的材料を意味する。例えば、採取した血液、血液由来成分(血清、血漿)、尿、糞便、唾液、汗に含まれる産物を対象とする。特に、好ましい試料は、血清である。
本発明の哺乳動物由来のタンパク質は、哺乳動物の体内、特に血液で発現しているタンパク質を意味する。
さらに、本発明の哺乳動物は、ヒトを含む霊長類(例えば、ゴリラ、チンパンジー、ヒヒ、リスザル)、コンパニオンアニマル(例えば、ネコ、ウサギ、イヌ、ウマ)、家畜(例えば、ウシ、ヒツジ、ブタ、ヤギ、ウマ)、および実験動物(例えば、ネコ、イヌ、モルモット、ウサギ、ヒツジ、ヤギ、ブタ、チンパンジー、およびヒヒ)を含む。
本発明の各工程における「接触」とは、A溶液をB溶液に添加する、又はB溶液をA溶液に添加する、の両方を意味する。
例えば、哺乳動物由来のタンパク質を自己免疫疾患患者由来の試料と接触させる場合には、哺乳動物由来のタンパク質を含む溶液を試料に添加しても、又は、試料を哺乳動物由来のタンパク質を含む溶液に添加してもよい。
本発明のデータマイニングとは、データから、興味ある規則性や因果関係をプログラム等を使用して自動的に抽出する技術のことである。なお、本発明で使用するデータマイニングは、統計的手法又は非統計的手法の両方を含む。
統計的手法の例として、主成分分析、重回帰分析、因子分析、判別分析、X二乗検定、Fisherの正確検定、Wilcoxonの検定、F-検定、多重検定、Welchのt-検定等が挙げられる。
非統計的手法の例として、クラスター解析、ニューラルネットワーク、自己組織化マップ、遺伝的アルゴリズム、決定木、k-最近傍法、パターン認識等が挙げられる。
加えて、以上述べた手法を併用することもできる。
本発明の工程では、好ましくは、正規化及び/又はフィルタリングを導入する。
実験を行った時間、場所、作業者が異なることから実験のバックグランドや、ノイズの程度が異なるので、その実験ごとのバックグランドやノイズの程度を揃えるために正規化を行う。本発明の工程で、プロテインチップを使用した場合には、チップごとに画像輝度(蛍光強度)が異なることがある。よって、バックグランド輝度を考慮する必要がある。
また、フィルタリングでは、適切なデータを選択し、解析に悪影響を与える誤り値を除く操作のことである。例えば、しきい値を定める方法がある。具体的には、信号強度(蛍光強度)が低い場合、しきい値をXとし、X以下の信号強度をXにするかもしくはゼロにする。
また、クロスバリデーションも導入してもよい。
遺伝子の機能を調べるには、解析対象の遺伝子群を、遺伝子の機能に基づいて、分類し、視覚化する必要がある。遺伝子の機能を表示する方式として、よく使われているものに、遺伝子オントロジー解析がある。遺伝子オントロジーは、遺伝子の機能に関する統一的な枠組みを制定する必要性から立ち上げられたGene Ontologyコンソーシアム(http://www.geneontology.org/)と呼ばれるプロジェクトによって、提案されたものである。Gene Ontologyによると、遺伝子の機能を3つの情報として体系化している。即ち、分子機能(Molecular Function)、細胞内局在(Cellular component)、生物学的過程(Biological process)である。
GOIDは、生物学的過程、細胞内局在、及び分子機能の3つの情報に関するデータベースの識別符号である。
図1のオントロジー右端括弧中の数字は登録遺伝子数を示す。32056個の遺伝子が輸送体機能(transport)を有する遺伝子として現在登録されており、アミノ酸輸送体(amino acid tramsport)には1272個の遺伝子が登録されている。
さらに、図2では、アミノ酸輸送体の下階層{酸性アミノ酸輸送体(95個)、アミノ酸膜貫通輸送体(8個)等}が登録されている。
遺伝子オントロジーでは汎用的な大分類から詳細な小分類へと階層構造を形成している。
下記実施例6の遺伝子オントロジー解析結果の図3を使用して説明する。
図3に記載の4つのタンパク質は、遺伝子オントロジー解析によって得られた結果である。
図3の遺伝子群は、あるクラス分類において重要であることが、上記(3)の工程の統計学的分析(データマイニング)により分かったタンパク質群であるとする。この図3の遺伝子群から共通した性質や特徴を抽出することが、遺伝子アノテーションから共通規則を抽出する工程の目的である。例えば、図3の遺伝子オントロジーに対して、複数の遺伝子において共通に見られるオントロジーがないかを検索する。
図3では、「amino acid transporter(アミノ酸輸送体)」又はその下階層が共通して見られる。これにより、一回目の上記(1)~(5)の工程により、自己免疫疾患に関与するタンパク質群はアミノ酸輸送体のクラス分類に関わっているという規則が潜んでいる可能性を見出すことができる。
なお、実験者の主観を排除するために、クラス分類されたタンパク質群のTermの中で一番頻出頻度が高いものを共通規則として抽出してもよい。
データマイニングでは、例えば、得られたデータ1~3に対し、amino acid transporter(GO:0006865)に対応するデータ(タンパク質)という拘束条件を設けて、それに該当するタンパク質群のみでデータマイニング、さらにはクロスバリデーションすることで、amino acid transporterがどの程度、クラス分類に寄与するかを定量的に把握することができる。
また、amino acid transporter(GO:0006865)の上階層は、amino transport(GO:0015837)である。そこで別のデータマイニングでは、得られたデータ1~3に対し、amino transport(GO:0015837)に対応するデータ(タンパク質)という拘束条件を設けて、それに該当するタンパク質群のみでデータマイニング、さらにはクロスバリデーションすることで、amino transporterがどの程度、クラス分類に寄与するかを定量的に把握することができる。
加えて、amino acid transporter(GO:0006865)の下階層は、acidic amino acid transport(GO:0015800)である。そこで別のデータマイニングでは、得られたデータ1~3に対し、acidic amino acid transport(GO:0015800)に対応するデータ(タンパク質)という拘束条件を設けて、それに該当するタンパク質群のみでデータマイニング、さらにはクロスバリデーションすることで、acid amino acid transporterがどの程度、クラス分類に寄与するかを定量的に把握することができる。
仮に、"acidic amino acid transportを含む"を拘束条件としてデータマイニングを行った結果(正解率もしくはエラー率)を、"amino transport"を含む拘束条件としデータマイニングを行った結果及び"amino acid transport"を含む拘束条件としデータマイニングを行った結果と比較した場合に、"acidic amino acid transportを含む"を拘束条件としてデータマイニングを行った結果が他2者より良ければクラス分類には、" amino acid transporter "及び" amino transporter "ではなく、" acidic amino acid transport "が重要であることが分かる。これにより、自己免疫疾患に関与するタンパク質の分子機能を上階層から下階層に絞りこむことができる。
加えて、データ1~3には含まれておらず、かつ共通規則の特性を有するタンパク質を、上記(1)~(3)の工程を実施することにより、追加のデータであるデータ5を取得することができる。さらに、データ5をデータ4に組み合わせることにより、精度の高く、より一般性の高い共通規則を抽出することができる。
また、1つのハブタンパク質として、9種類のタンパク質(IL-5、STX1A、CSNK2A1、VAMP2、GSK3B、PRKCZ、PCNA、PIN1、STX4)を特定できる。さらに、別のハブタンパク質として、10種類のタンパク質(HRB、HMGN1、HIST1H1C、TUBB、NPM1、VAMP8、VAPA、STX3、RABAC1、CCND2)を特定することができる。
文献データベースとしては、一般に、米国NCBIのMEDLINEやOMIMを用いているが、その他の文献データベースでもかまわない。
パスウェイ解析により、自己免疫疾患に関与するタンパク質の共通規則を抽出する工程を説明する。また、パスウェイ解析ソフトウェアとしては、公知のソフトウェア{例:Pathway Assist ver3.0(Ariadne Genomics)}を用いることができる。
上記説明したように示差的に発現している1以上のタンパク質(自己抗原タンパク質)群のデータ4を含む発現タンパク質リストを作成する。
そして、作成した発現タンパク質リストをパスウェイ解析ソフトウェアにインポートする。なお、下記実施例においては、公知のパスウェイ解析ソフトウェアを用いてパスウェイ解析を行なっているため、添付されている説明書のプロトコールに従った。
次に、発現タンパク質リスト内でのパスウェイを計算する。即ち、生物医学文献情報を記憶している公共のデータベースであるMEDLINEデータベースにおいて検索可能な論文の要約中から、パスウェイ解析ソフトウェアの処理アルゴリズム(Natural Language Processing Engine)で関連付けられている分子間のつながりが検索される。
そして、分子間のつながりが抽出された場合には、分子間のつながりを示すパスウェイが計算される。
従って、複数の検証を行うことにより、特定されたタンパク質群と自己免疫疾患の相関を有する可能性が高いものであるとの予測をより確実なものとすることができる。
加えて、段落「0026」及び「0027」に記載のように、データマイニング等の工程を追加してもよい。
本発明で使用する哺乳動物由来のタンパク質は、好ましくは、無細胞タンパク質合成系、より好ましくは真核生物由来のコムギ胚芽等を用いた無細胞タンパク質合成用抽出液を使用して発現させる。
市販のタンパク質合成用抽出液としては、ウサギ網状赤血球由来のRabbit Reticulocyte Lysate System(Promega社)やコムギ胚芽由来のWheat Germ Expression Premium Kit(WEPRO登録商標、株式会社セルフリーサイエンス)等が挙げられる。
本発明に適用される最良の抽出液は、コムギ胚芽由来の抽出液であり、さらに混入する胚乳成分や胚芽組織細胞中のタンパク質合成阻害をもたらすグルコースなどの代謝物質が実質的に除去された抽出液である。なお、胚乳成分が実質的に除去された抽出液とは、リボソームの脱アデニン化率が7%以下、好ましくは1%以下になっていること意味する。さらに、好適には、細胞抽出液は、糖、リン酸化糖が10mM以下、好ましくは6mM以下まで低減されている(260nmにおける吸光度200OD/mlの抽出液中のグルコース濃度として)。このような抽出液の調製方法は、WO2005/063979 A1号公報に例示される。
これにより、本発明の解析方法では、多量の哺乳動物由来のタンパク質に対する自己抗体の抗体価を効率的に測定することができる。
本発明の「自己抗体の検出データの取得」とは、自己免疫疾患患者に特異的に発現している自己抗体を検出することを意味し、より詳しくは該自己抗体の抗体価を測定することである。なお、抗体価を検出する方法は自体公知の方法を利用することができる。
本発明では検出した1以上の自己抗体の抗体価の数値をエクセルファイル(Microsoft社製)等に書き込むことにより、データとして取得することができる。
本発明では、自己抗体の抗体価の検出方法は特に限定されない。しかし、洗浄工程を省略できるホモジニアスアッセイ、特にALPHAを検出系として使用することが好ましい。
本発明では、好ましくはALPHAを使用することで、大量に発現したタンパク質を効率的かつ高精度に検出することができる。
ALPHA は、PerkinElmer社のAlphaScreenTMが代表的なアッセイ法である。
その方法は、近接させられたドナービーズとアクセプタービースとの間に一重項酸素の移動に基づく分析方法である。これは、680nmでの励起において、ドナービース中の光増感剤は、周囲の酸素を一重項状態の酸素に変換し、その酸素が200nmの距離まで拡散する。アクセプタービーズ中の化学発光基は、エネルギーをビーズ内の蛍光アクセプターに移動させ、続いて約600nmで光を放出する。なお、アクセプタービーズは、ガラス、シリカゲル、樹脂のような不活性担体であって、上記生体分子を固定化しておくための担体である。ドナービースは、ガラス、シリカゲル、樹脂のような不活性担体であって、ストレプトアビジンを固定化しておくための担体である。
ビオチン化した哺乳動物由来のタンパク質(ビオチン化哺乳動物由来タンパク質と称する場合がある)、該ビオチン化基質を直接的又は間接的に認識可能なアクセプタービーズ{Anti-IgG(protein G) Acceptor Beads}、ストレプトアビジンが結合したドナービース、自己免疫疾患患者由来の試料(血清)及び/又は健常者由来の試料をマイクロプレートに添加する。
ここで、ビオチン化哺乳動物由来タンパク質に対する自己抗体が発現していれば、該自己抗体が該ビオチン化哺乳動物由来タンパク質を抗原として認識(結合)することにより、ドナービースとアクセプタービーズが近接してシグナルの上昇が起こる。
一方、ビオチン化哺乳動物由来タンパク質に対する自己抗体が発現していなければ、該自己抗体が該ビオチン化哺乳動物由来タンパク質を抗原として認識(結合)しないので、ドナービースとアクセプタービーズが近接できずシグナルの上昇が起こらない。
なお、シグナルの検出方法は、例えばアクセプタービーズが発する蛍光強度を使って測定する。
本発明では、自己抗体の抗体価の検出は、哺乳動物由来タンパク質又はその断片を、自己免疫疾患、特に動脈硬化症由来の試料(特に血清)に接触させることによって行うことができる。哺乳動物由来タンパク質又はその断片に結合する自己抗体は、自体公知のイムノアッセイにより検出することができる。具体的な方法は、以下の通りであるが、特に限定されない。
哺乳動物由来タンパク質又はその断片に結合する自己抗体を、抗ヒト・イムノグロブリン抗体によって検出する。このとき、哺乳動物由来タンパク質若しくはその断片、又は、抗ヒト・イムノグロブリン抗体を予め固相化しておくと、未反応成分の除去(一般にB/F分離と呼ばれる)を洗浄によって容易に行うことができる。
例えば、固相化哺乳動物由来タンパク質又はその断片を患者血清に接触後、血清を除去してから抗ヒト・イムノグロブリン抗体を加える。抗ヒト・イムノグロブリン抗体を標識しておけば、自己抗体に比例して固相に結合する標識が増加する。この抗ヒト・イムノグロブリン抗体は、第2抗体と呼ばれる抗体に相当する。抗ヒト・イムノグロブリン抗体として、抗体のクラスを識別しうる抗体を利用すれば、自己抗体をクラス別に検出することもできる。哺乳動物由来タンパク質若しくはその断片、試料(例:血清)、および抗ヒト・イムノグロブリン抗体とは、同時に反応させることもできる。
一方、イムノクロマトグラフィーでは、先に述べた固相化哺乳動物由来タンパク質若しくはその断片がクロマトグラフ媒体中に存在し、これに対して試料中の自己抗体、そして標識した抗ヒト・イムノグロブリン抗体を反応させ、更に未反応成分の分離がクロマトグラフ媒体中で反応と並行して行われるように設計されている。
哺乳動物由来タンパク質若しくはその断片と抗哺乳動物由来タンパク質若しくはその断片抗体との免疫学的な反応を、自己抗体が阻害する現象を利用して、自己抗体の検出が可能である。この場合にも、未反応成分の除去は、固相を利用して簡便に行うことができる。すなわち、抗哺乳動物由来タンパク質若しくはその断片抗体と血液試料の存在下で哺乳動物由来タンパク質若しくはその断片と接触させるとき、抗哺乳動物由来タンパク質若しくはその断片抗体と哺乳動物由来タンパク質若しくはその断片のいずれかを固相化し、他方を標識して用いる。加えて、B/F分離の後に固相に結合した標識量に基づいて自己抗体の検出が可能である。競合的なイムノアッセイを行う場合、反応成分として用いる抗哺乳動物由来タンパク質若しくはその断片抗体は、自己抗体と競合するものであればポリクローナル抗体でもモノクローナル抗体であっても良い。
哺乳動物由来タンパク質若しくはその断片と試料とを接触させた後に、抗哺乳動物由来タンパク質若しくはその断片抗体との反応を行う。哺乳動物由来タンパク質若しくはその断片に対する自己抗体を含まない場合には哺乳動物由来タンパク質若しくはその断片と抗哺乳動物由来タンパク質若しくはその断片抗体との反応が阻害されないが、試料中に哺乳動物由来タンパク質若しくはその断片に対する自己抗体が存在すれば阻害をもたらす。
具体的には、まず固相化哺乳動物由来タンパク質若しくはその断片を試料に加え、十分に反応させた後に、さらに抗哺乳動物由来タンパク質若しくはその断片抗体を加える。抗哺乳動物由来タンパク質若しくはその断片抗体を標識しておけば、固相に結合した(またはしなかった)標識量を測定することによって自己抗体の存在を確認することができる。あるいは、標識した哺乳動物由来タンパク質若しくはその断片と試料を接触させ、これを固相化した抗哺乳動物由来タンパク質若しくはその断片抗体と接触させることも可能である。特にイムノクロマトグラフィーに応用する場合には利点がある方法である。
抗ヒト・イムノグロブリン抗体や哺乳動物由来タンパク質若しくはその断片のような反応成分は、これらの標識成分によって直接標識することもできるし、あるいは更にこれらの成分を認識する抗体やアビジン-ビオチン系などを利用して間接標識することもできる。各種の抗体を固相に結合させるには、マイクロプレート、プラスチックビーズ、あるいは合成樹脂微粒子のような固相担体を用い、物理吸着や化学的な結合、あるいはアビジン-ビオチンを用いた間接的な結合方法が一般に利用される。これらの免疫成分を固相化した担体は、ウシ血清アルブミンやスキムミルクなどの不活性タンパク質で処理することによって、非特異的な反応を抑制することができる。なお、固相と酵素標識を組み合わせたとき、このイムノアッセイは特にELISAと呼ばれる。
本発明の自己免疫疾患、特に動脈硬化症の検査において、以下のタンパク質群のいずれか1以上の抗体を患者由来の試料、特に血清から検出する。
なお、本発明の検査とは、発症リスク検査、重症度の判定検査、治療効果の判定検査を含む。
(1)サイトカインに関与するタンパク質群
(2)アミノ酸輸送体に関与するタンパク質群
サイトカインに関与するタンパク質群としては、好ましくは、IL-5(interleukin-5)、STX1A(syntaxin 1A)、CSNK2A1(casein kinase 2, alpha 1 polypeptide)、VAMP2{vesicle-associated membrane protein 2 (synaptobrevin 2)}、GSK3B(glycogen synthase kinase 3 beta)、PRKCZ (protein kinase C, zeta)、PCNA(proliferating cell nuclear antigen)、STX4(syntaxin 4)若しくはPIN1(peptidylprolyl cis/trans isomerase, NIMA-interacting 1)、及び/又はHRB(HIV-1 Rev binding protein)、HMGN1(high-mobility group nucleosome binding domain 1)、HIST1H1C(histone cluster 1, H1c)、TUBB(tubulin, beta)、NPM1{nucleophosmin (nucleolar phosphoprotein B23, numatrin)}、VAMP8(vesicle-associated membrane protein 8)、VAPA{VAMP (vesicle-associated membrane protein)-associated protein A}、STX3(SYNTAXIN 3)、CCND2(cyclin D2)若しくはRABAC1(Rab acceptor 1)であるが特に限定されない。
アミノ酸輸送体に関与するタンパク質群としては、好ましくは、SLC7A11{solute carrier family 7, (cationic amino acid transporter, y+ system) member 11}、SLC36A4{solute carrier family 36 (proton/amino acid symporter), member 4}、SLC7A9{solute carrier family 7 (cationic amino acid transporter, y+ system), member 9}又はSLC1A3{solute carrier family 1 (glial high affinity glutamate transporter), member 3}であるが特に限定されない。
加えて、下記実施例9~11の結果により、上記タンパク質群の中でも、IL-5が好ましい。さらに、IL-5はfull lengthである完全長だけでなく、部分配列{例、IL-5(20-135: : IL-5の20位から135位を意味する。以下同じ)、IL-5(64-135:IL-5の64位から135位を意味する。以下同じ)}、特に分泌型IL-5{ IL-5(20-135) }も含む。
本発明の自己免疫疾患、特に動脈硬化症の検査キットは、上記述べた各ELISA、化学発光法、イムノクロマト法等を実施するためのキットでありうる。
特に、ELISAキットでは、IL-5、STX1A、CSNK2A1、VAMP2、GSK3B、PRKCZ、PCNA、PIN1、STX4、HRB、HMGN1、HIST1H1C、TUBB、NPM1、VAMP8、VAPA、STX3、RABAC1、CCND2、RABAC1、SLC7A11、SLC36A4、SLC7A9、及び/又はSLC1A3を含み、さらに以下のいずれか1の構成を含む。
(1)マイクロプレート
(2)標準液
(3)陽陰性コントロール
(4)反応用緩衝液
(5)酵素標識抗体
(6)洗浄用緩衝液
(7)酵素基質液
(8)反応停止液
本実施例では、アテローム性動脈硬化症の患者(23名)から得た血清を試料とした。さらに、該試料を、軽度の患者(mild)、重症患者(Serious)、軽度かつ陳旧性患者(mild Old)及び重症かつ陳旧性患者(mild Old)に分けて解析した。
なお、健常者由来の血清をコントロールとした。
翻訳鋳型となるmRNAは、各種哺乳動物由来タンパク質(約3千種類)をコードする遺伝子にビオチンタグを融合したビオチン化タンパク質転写鋳型であるベクターを作成した(pEU-ビオチン化タグ-各種哺乳動物由来タンパク質)。該ベクターを基に、タバコモザイクウィルス(TMV)のΩ配列部分を含むPCR産物を鋳型とした。該転写鋳型を、転写反応溶液〔最終濃度、80mM HEPES-KOH pH7.8、16mM 酢酸マグネシウム、10mM ジチオトレイトール、2mM スペルミジン、2.5mM 4NTPs(4種類のヌクレオチド三リン酸)、0.8U/μLRNase阻害剤、1.6U/μL SP6 RNAポリメラーゼ〕に添加し、37℃で3時間反応させた。得られたRNAをフェノール/クロロフォルム抽出、エタノール沈殿の後、Nick Column(Amersham Pharmacia Biotech社製)により精製して翻訳鋳型とした。
96穴タイタープレートを反応容器として用いた。
先ず、125.0μLの供給相(2×Substrate Mixture 62.5μ1、50μMのビオチン1.25μ1、MilliQ 61.25μ1)をタイタープレートに添加した。次に、25.0μ1の反応相(4μg/μLのcreatine kinase 0.25μ1、無細胞タンパク質合成用コムギ胚芽Extract(200 O.D.)6.5μ1、ビオチン化酵素(180 O.D.)1.0μ1、2×Substrate Mixture 8.75μ1、5μMのビオチン2.5μ1、MilliQ 3.5μ1)に、上記実施例2の各翻訳鋳型{ペレット状の翻訳鋳型(mRNA)を25μLの反応液で溶かした}を添加したものを、注意深く静かにタイタープレートの底に添加した。タンパク質合成反応は、26度、15~20時間の静置で行った。
合成終了のビオチン化タンパク質は精製せずに、以下の実施例に用いた。
384穴タイタープレート(Optiplate-384TPP)を反応容器として用いた。
8.0μLのMixture A{6.0μLのMillQ, 1.0μLの10×AlphaScreen Buffer(1M Tris-HCl, pH8.0/0.1% Tween20), 1.0μLの10mG/mL BSA}、10μLの血清{(+):2.5×10-3希釈}及び5.0μLの上記実施例3の各種のビオチン化哺乳動物由来タンパク質(5倍希釈、Biomek FXを使用)を、それぞれの穴に添加して、26℃、30分間静置した。
上記静置後、10μLのMixture B(7.88μLのMillQ, 1.0μLの10×AlphaScreen Buffer(1M Tris-HCl, pH8.0/0.1% Tween20), 1.0μLの10mG/mL BSA, 0.06μLの{5mG/mL StreptAvidin Donor Beads, 0.06μLの5mG/mL Anti-IgG (protein G) Acceptor Beads}を、さらにそれぞれの穴に添加して、26℃、60分間静置した。
上記静置後、EnVisionを用いて蛍光強度(自己抗体価)を測定した。
上記結果から、哺乳動物由来タンパク質の相違により自己抗体の検出結果が異なることがわかった。
さらに、抗体価の高い自己抗原タンパク質に関するデータを取得した。
上記実施例4から得られた各患者{軽度の患者(mild)、重症患者(Serious)、軽度かつ陳旧性患者(mild Old)及び重症かつ陳旧性患者(mild Old)}由来の試料における蛍光強度(自己抗体価)のデータを、コントロールである健常者由来の試料における蛍光強度(自己抗体価)のデータを比較して、示差的に発現している自己抗体(特に、発現が上昇している自己抗体)の自己抗原タンパク質群のデータを取得した。
より詳しくは、各々のデータを自然対数変換したのち、平均・標準偏差を使ってスコア化(平均値を0として、+1SDのものを1, +2SDのものを2とする)した。さらに、スコアの上位のものから382種類のタンパク質を選択した。
なお、cluster 1~4は、それぞれ、126個(参照:図6、7)、62個(参照:図6、7)、129個(参照:図6、7)及び65個(参照:図6、7)を示すグループであった。
図8の結果から明らかなように、各疾患の状態により、自己抗体の抗体価が異なることがわかった。
図9の結果から明らかなように、各疾患の状態及び各クラスターにより自己抗体の抗体価が異なることがわかる。
特に、cluster1に属するタンパク質に対する自己抗体の抗体価が非常に高いことがわかった。
これにより、血清中の自己抗体に対する自己抗原タンパク質を検出することにより、自己免疫疾患、特に動脈硬化症の発病リスク、重症度、治療効果の判定を行うことができる。
上記実施例5で取得した自己免疫疾患、特にアテローム性動脈硬化で示差的に発現しているタンパク質群の各クラスター別のデータを、公共のデータベース(http://www.geneontology.org/)にインポートした。
図10に示すように、各クラスター別では、Termが異なることがわかる。なお、図10の計算値(Pvalue)は、複数のシグナル値のグループを比較し検定を行った計算結果である。Termは遺伝子の機能を示す。
また、各クラスターで頻出Termに関し、cluster1はアミノ酸輸送体(Amino acid transporter)、cluster2は炎症反応(Inflammation)、糖質代謝(Carbohydrate matabolism)及びステロイド代謝(Steroid metabolism)、cluster3は翻訳(Translation)、転写(Transcription)及び組換え(recombination)、並びにcluster4はRNA異化(RNA catabolism)であった。
これにより、図3に示したタンパク質群であるSLC7A11、SLC36A4、SLC7A9及びSLC1A3は、自己免疫疾患、特に動脈硬化に関与するタンパク質であると判定することができる。
すなわち、自己免疫疾患、特にアテローム性動脈硬化の患者由来の試料、特に血清中のSLC7A11、SLC36A4、SLC7A9及びSLC1A3に対する自己抗体の抗体価を検出、測定することにより、自己免疫疾患、特に動脈硬化症、さらにはアテローム性動脈硬化症の発病リスク、重症度、治療効果の判定を行うことができる。
上記実施例5で取得した自己免疫疾患、特にアテローム性動脈硬化で示差的に発現しているタンパク質群のデータを、公知のソフトウェア{GeneSphere,Fujitsu(http://venus.netlaboratory.com/drug_discovery/genesphere/feature/)}で解析し、パスウェイ単位でタンパク質発現を評価した場合に自己免疫疾患において健常者群と比べて有意に発現変動しているパスウェイを抽出した。
図4の結果により、14種類のタンパク質(IL-5、STX1A、CSNK2A1、VAMP2、GSK3B、PRKCZ、PCNA、PIN1、STX4、HRB、HMGN1、HIST1H1C、TUBB、NPM1、VAMP8、VAPA、STX3、RABAC1、CCND2)を特定した。
すなわち、自己免疫疾患、特に動脈硬化、さらにはアテローム性動脈硬化の患者由来の試料、特に血清中のIL-5、STX1A、CSNK2A1、VAMP2、GSK3B、PRKCZ、PCNA、PIN1及びSTX4、さらには、HRB、HMGN1、HIST1H1C、TUBB、NPM1、VAMP8、VAPA、STX3、RABAC1及びCCND2に対する自己抗体の抗体価を検出、測定することにより、自己免疫疾患、特にアテローム性動脈硬化症の発病リスク、重症度、治療効果の判定を行うことができる。
上記解析して得られた各タンパク質(IL-5、STX1A、CSNK2A1、VAMP2、GSK3B、PRKCZ、PCNA、PIN1、STX4、HRB、HMGN1、HIST1H1C、TUBB、NPM1、VAMP8、VAPA、STX3、RABAC1、CCND2、SLC7A11、SLC36A4、SLC7A9及びSLC1A3)を用いて上記実施例4と同様な方法により、患者由来の血清中の自己抗体の抗体価を測定した。
これにより、上記解析して得られた各タンパク質を用いれば自己免疫疾患、特にアテローム性動脈硬化症の発病リスク、重症度、治療効果の判定を行うことができる。
さらには、本発明の解析方法は、自己免疫疾患に関与するタンパク質の解析方法として優れていることがわかった。
上記実施例1~8により自己免疫疾患、特にアテローム性動脈硬化症の発病リスク、重症度、治療効果の判定の指標となる抗IL-5抗体の抗体価を詳細に測定した。詳細は、以下の通りである。
上記実施例2~4と同様な方法により、Full length IL-5、Full length IL-5より抗体価の高い分泌型IL-5(20-135)及び部分配列IL-5(64-135)をコードする遺伝子を基にして、ビオチン化Full length IL-5、ビオチン化IL-5(20-135)及びビオチン化IL-5(64-135)を無細胞タンパク質合成用コムギ胚芽Extractで発現させた。
さらに、ビオチン化Full length、 ビオチン化分泌型IL-5(20-135)及びビオチン化部分配列IL-5(64-135)を、それぞれ、冠状動脈硬化症患者(IHD)及び閉塞性動脈硬化症患者(ASO)由来の血清中に添加して、抗IL-5抗体の抗体価を測定した。
図11に示すように、冠状動脈硬化症患者血清中の抗IL-5抗体は、Full length IL-5よりも、分泌型IL-5(20-135)及び部分配列IL-5(64-135)を強く認識することを確認した。
図12に示すように、閉塞性動脈硬化症患者及び冠状動脈硬化症患者血清中の抗IL-5抗体は、分泌型IL-5(20-135)を認識していることを確認した。
以上により、閉塞性動脈硬化症患者及び冠状動脈硬化症患者血清中の抗IL-5抗体は、Full length IL-5だけでなく、分泌型IL-5(20-135)及び部分配列IL-5(64-135)を認識する。これにより、分泌型IL-5(20-135)及び部分配列IL-5(64-135)に対する自己抗体を患者の血清中から検出することにより、自己免疫疾患、特に動脈硬化症の検査を行うことができる。
動脈硬化症患者である冠状動脈硬化症患者血清中(n=20)及び健常者由来の血清中(n=10)のIL-5濃度をELISA(IMMUNOTECH, Mareille, France)で測定した。
なお、IL-5は、IL-5 遺伝子配列を基にして、無細胞タンパク質合成用コムギ胚芽Extractで発現させた。
図13に示すように、動脈硬化症患者である冠状動脈硬化症患者血清のIL-5濃度が有意に低下していることを確認した。
以上により、患者の血清中のIL-5濃度を検出することにより、自己免疫疾患、特に動脈硬化症の検査を行うことができる。
上記実施例9~10の結果を基にして、抗IL-5抗体の抗体価の受信者動作特性曲線を作成した。
図14に示すように、抗IL-5抗体の抗体価の感度・特異度は、カットオフ値を1.19-1.21にすると、感度約81.3%, 特異度90%となる。
以上により、患者の血清中のIL-5抗体の抗体価の検出による自己免疫疾患、特に動脈硬化症の検査は、感度及び特異度が高いことを確認した。
Claims (24)
- 以下のいずれか1のタンパク質群に対する自己抗体の抗体価を患者由来の試料から検出することを特徴とする動脈硬化の検査方法。
(1)サイトカインに関与するタンパク質群、ここで、サイトカインに関与するタンパク質群は、以下のいずれか1以上である:
IL-5;STX1A;CSNK2A1;VAMP2;GSK3B;PRKCZ;PCNA;PIN1;STX4;HRB;HMGN1;HIST1H1C;TUBB;NPM1;VAMP8;VAPA;STX3;RABAC1、CCND2。
(2)アミノ酸輸送体に関与するタンパク質群、ここで、アミノ酸輸送体に関与するタンパク質群は、以下のいずれか1以上である:
SLC7A11;SLC36A4;SLC7A9、SLC1A3。 - 前記サイトカインに関与するタンパク質群は、以下のいずれか1以上である請求項1の検査方法。
(1)IL-5
(2)STX1A
(3)CSNK2A1
(4)VAMP2
(5)GSK3B
(6)PRKCZ
(7)PCNA
(8)PIN1
(9)STX4 - 前記サイトカインに関与するタンパク質群は、以下のいずれか1以上である請求項1の検査方法。
(1)HRB
(2)HMGN1
(3)HIST1H1C
(4)TUBB
(5)NPM1
(6)VAMP8
(7)VAPA
(8)STX3
(9)RABAC1
(10)CCND2 - 前記アミノ酸輸送体に関与するタンパク質群は、以下のいずれか1以上である請求項1の検査方法。
(1)SLC7A11
(2)SLC36A4
(3)SLC7A9
(4)SLC1A3 - 前記動脈硬化が、アテローム性動脈硬化症である請求項1~4のいずれか1の検査方法。
- 前記検査方法は、発病リスクの検査、重症度の判定検査、又は治療効果の判定検査である請求項5の検査方法。
- 動脈硬化検査を実施するための、少なくとも以下を含む検査キット:
IL-5;STX1A;CSNK2A1;VAMP2;GSK3B;PRKCZ;PCNA;PIN1;STX4;HRB;HMGN1;HIST1H1C;TUBB;NPM1;VAMP8;VAPA;STX3;RABAC1;CCND2;SLC7A11;SLC36A4;SLC7A9、及び/又はSLC1A3。 - 動脈硬化検査を実施するための、IL-5を含み、さらに少なくとも以下のいずれか1を含む検査キット。
(1)マイクロプレート
(2)標準液
(3)陽陰性コントロール
(4)反応用緩衝液
(5)酵素標識抗体
(6)洗浄用緩衝液
(7)酵素基質液
(8)反応停止液 - 以下の工程を有する自己免疫疾患に関与するタンパク質の解析方法:
(1)哺乳動物由来のタンパク質を、自己免疫疾患患者由来の試料と接触させて自己抗体の検出データ(データ1)を取得する工程;
(2)哺乳動物由来のタンパク質を、健常者由来の試料と接触させて自己抗体の検出データ(データ2)を取得する工程、及び/又は、哺乳動物由来のタンパク質を、自己免疫疾患の治療薬を投与されている自己免疫疾患患者由来の試料と接触させて自己抗体の検出データ(データ3)を取得する工程;
(3)上記データ1~3のいずれか2以上を用いて統計学的分析を行い、示差的に発現している1以上の自己抗体の自己抗原タンパク質(哺乳動物由来のタンパク質)群のデータ(データ4)を取得する工程;
(4)上記データ4のタンパク質群に注釈付け(アノテーション)を行う工程、
(5)上記アノテーションに基づき上記タンパク質群の共通規則を抽出する工程。 - さらに、前記共通規則に基づく拘束条件を用いてデータマイニングを行う工程を有することを特徴とする請求項9の解析方法。
- 前記(5)の工程で抽出された共通規則を有するタンパク質を用いて上記(1)~(5)の工程を複数回繰り返す工程を特徴とする請求項9又は10の解析方法。
- さらに、前記データ1~3に含まれておらず、かつ前記共通規則を有する哺乳動物由来のタンパク質を使用して、上記(1)~(3)の工程を行うことによりデータ5を取得する工程を有することを特徴とする請求項9~11のいずれか1の解析方法。
- 前記データ5を上記4データに組み合わせる工程を有することを特徴とする請求項9~12のいずれか1の解析方法。
- 前記哺乳動物由来のタンパク質を無細胞タンパク質合成系で発現させることを特徴とする請求項9~13のいずれか1の解析方法。
- 前記(1)及び/又は(2)の工程で、ALPHA(増幅発光近接ホモジニアスアッセイ)を使用してIgGと反応する哺乳動物由来のタンパク質を検出することを特徴とする請求項9~14のいずれか1の解析方法。
- 前記自己免疫疾患が、以下のいずれか1から選ばれる請求項9~15のいずれか1の解析方法、
全身性エリテマトーデス、円板状エリテマトーデス、多発性筋炎、強皮症、混合結合組織病、橋本甲状腺炎、原発性粘液水腫、甲状腺中毒症、悪性貧血、Good-pasture症候群、急性進行性糸球体腎炎、重症筋無力症、尋常性天疱瘡、水疱性類天疱瘡、インスリン抵抗性糖尿病、若年性糖尿病、アジソン病、萎縮性胃炎、男性不妊症、早発性更年期、水晶体原性ぶどう膜炎、交換性脈炎、多発性硬化症、動脈硬化症、アテローム性動脈硬化症、潰瘍性大腸炎、原発性胆汁性肝硬変、慢性活動性肝炎、自己免疫性溶血性貧血、発作性血色素尿症、突発性血小板減少性紫斑病、及びシェーグレン症候群。 - 前記自己免疫疾患が、動脈硬化症である請求項9~16のいずれか1の解析方法。
- 前記(4)の工程は、遺伝子オントロジー解析であることを特徴とする請求項9~17のいずれか1の解析方法。
- 前記遺伝子オントロジー解析の1つ以上が、分子機能、細胞内局在及び生物学的過程から選択される請求項18の解析方法。
- 前記遺伝子オントロジー解析の共通規則が、分子機能の分類であることを特徴とする請求項19の解析方法。
- 前記(1)~(5)の工程を繰り返すことにより、前記分子機能の分類を下階層に絞りこむことを特徴とする請求項20の解析方法。
- 前記自己免疫疾患が動脈硬化症であり、前記共通規則がアミノ酸輸送体であることを特徴とする請求項18~21のいずれか1の解析方法。
- 前記(4)の工程は、パスウェイ解析であることを特徴とする請求項9~17のいずれか1の解析方法。
- 前記自己免疫疾患が動脈硬化症であり、前記共通規則がサイトカインであることを特徴とする請求項23の解析方法。
