Abstract
Description
さらに近年、癌やその他の疾病にDNAのメチル化が深く関与することが明らかになってきている。そのため、様々な遺伝子のメチル化の解析に基づいた癌の確定診断や予後予測などについての研究がなされている。
しかし、結合能の劣る抗メチル化DNA抗体を用いてDNA含有量の少ない試料に対してMeDIP法を行った場合、メチル化DNA解析に必要かつ十分な量のメチル化DNAを回収できないため、該解析の感度が低下する恐れがある。また、特異性の劣る抗メチル化DNA抗体を用いてMeDIP法を行った場合、得られたDNA中の非メチル化DNA含有量が多くなるため、メチル化DNA解析の信頼性が低下する恐れがある。
したがって、MeDIP法によるメチル化DNAの回収量および濃縮率のさらなる向上のため、メチル化DNAに対して優れた結合能および特異性を有する抗メチル化DNA抗体の開発が望まれていた。
また、本発明は、メチル化DNAの回収量および濃縮率に優れたMeDIP法を可能とする抗メチル化DNA抗体を提供することを目的とする。
さらに、本発明は、上記の抗メチル化DNA抗体を用いる、メチル化DNAの回収量および濃縮率に優れたMeDIP法を提供することを目的とする。
また、本発明によれば、上記のハイブリドーマから産生されるモノクローナル抗体、および該抗体を用いてメチル化DNAを免疫沈降する方法が提供される。
なお、これらの方法自体はいずれも当業者に周知慣用の技術であり、ハイブリドーマを作製する方法は、例えばHybridoma Techniques(Cold Spring Harbor Laboratory, 1980年版)および細胞組織化学(山下修二ら、日本組織細胞化学会編;学際企画、1986年)に、メチル化DNAを免疫沈降する方法は、例えばエピジェネティクス実験プロトコール(牛島俊和、眞貝洋一ら編、羊土社、2008年)に記載されている。
本発明のハイブリドーマは、以下のようにして作製することができる。なお、一般にハイブリドーマの作製方法は、以下の:
(1)免疫用抗原を調製する工程、(2)動物を抗原で免疫する工程、(3)動物から抗体産生細胞を単離する工程、(4)抗体産生細胞との細胞融合に用いるミエローマ細胞を調製する工程、(5)抗体産生細胞とミエローマ細胞とを細胞融合してハイブリドーマとする工程、(6)ハイブリドーマを選択的培養する工程、(7)目的の抗体を産生するハイブリドーマをスクリーニングする工程、および(8)スクリーニングにより選択されたハイブリドーマをクローニングする工程を含む。
以下に、上記の各工程について、より詳しく説明する。
本発明のハイブリドーマの作製には、免疫用抗原として5-メチル-dCpdGpを含む抗原を用いる。
5-メチル-dCpdGpを含む抗原は、ハプテンとして少なくとも5-メチル-dCpdGpを含む化合物と、免疫学的手法において該化合物に結合して免疫原性を生じさせる適切なキャリアー分子とのコンジュゲートを含む抗原であればよい。該抗原は、さらにアジュバントなどの補助剤を含んでいてもよい。
また、上記の5-メチル-dCpdGpを含む化合物は、好ましくは5-メチル-dCpdGpを含む核酸、より好ましくは5-メチル-dCpdGpを含むDNAである。
本発明のハイブリドーマを作製するためには、5-メチル-dCpdGpとキャリアー分子とのコンジュゲートを適当な緩衝液(例えば、リン酸緩衝液など)に溶解または懸濁し、これにフロイント完全アジュバントもしくは不完全アジュバント、またはミョウバンなどの補助剤を混合して調製した免疫用抗原を使用することが好ましい。
ハプテンとキャリアー分子とのコンジュゲートとしては、一般に、カルボキシル基とα‐アミノ基とを反応させたアミド結合を有するコンジュゲート、架橋剤を用いて両者を架橋して結合したコンジュゲートなどが挙げられる。そのようなコンジュゲートを得る方法としては、カルボジイミド法、グルタルアルデヒド法、ジアゾ縮合法、マレイミドベンゾイルオキシスクシンイミド(MBS)法などを用い得るが、それらの中でもMBS法が好ましい。
MBS法を用いる場合、5-メチル-dCpdGpのグアノシンのリン酸基に、メルカプト基を有するリンカー(例えば、炭素数1~5のアルキルチオール)をあらかじめ結合させておくことにより、該リンカーのメルカプト基とKLHのアミノ基とを、MBSにより架橋して結合することができる。
上記の抗原により、哺乳類または鳥類から選択される動物を免疫できる。そのような動物は免疫学的手法に通常用い得る動物であればよく、哺乳類としては、例えばマウス、ラット、モルモット、ウサギ、ウシ、ウマ、ヤギ、ヒツジ、ブタ、イヌ、ネコなどが挙げられ、鳥類としては、例えばニワトリ、アヒル、シチメンチョウ、ダチョウなどが挙げられる。それらの中でも、マウスが好ましい。
上記の抗原を動物に投与する方法は、皮下注射、腹腔内注射、静脈注射、皮内注射または筋肉内注射のいずれであってもよいが、それらの中でも皮下注射または腹腔内注射が好ましい。免疫は、1回または適当な間隔、例えば1~5週間の間隔で複数回行うことができる。また、1回の免疫に使用する抗原量は、用いる動物によっても異なるが、1匹当たり1~1000μgを使用することが好ましい。
なお、免疫された動物の体内で抗原に対する抗体が産生されているか否かを確認するために、該動物から血液を採取し、該血液から分離した血清について、ELISA法などにより抗原との反応性を評価することができる。該反応性が不十分である場合は、上記の免疫を追加して行うこともできる。
上記のようにして免疫された動物の細胞から、目的の抗体を産生する可能性がある抗体産生細胞を単離する。抗体産生細胞としては、脾臓、胸腺、リンパ節、末梢血またはこれらの組み合わせから得られる抗体産生能を有する細胞が挙げられるが、それらの中でも脾臓細胞またはリンパ節B細胞が好ましい。例えば、上記の動物への最終免疫の後、抗体産生が確認された動物から脾臓を摘出して、脾臓細胞を単離することができる。
本発明のハイブリドーマの作製に用いるミエローマ細胞は、ハイブリドーマの作製に一般的に用いられる細胞から適宜選択できる。そのようなミエローマ細胞としては、例えばマウス由来のP3U1、X63.653、Sp2/0、X63-Ag8、NS-1、MPC-11など、ラット由来のAG1、AG2、AG3、RCY3、210などが挙げられる。なお、抗体産生細胞とミエローマ細胞とは、同種の動物由来であることが好ましい。
上記のミエローマ細胞を培養する培地としては、細胞培養において通常用いられる培地から選択でき、例えばダルベッコ改変イーグル培地(DMEM)、イスコフ改変ダルベッコ培地(IMDM)、RPMI-1640などにウシ胎仔血清(FCS)を適量添加した培地が挙げられる。
細胞融合は、センダイウィルスを用いる方法、ポリエチレングリコールを用いる方法(PEG法)、電気処理による方法(電気融合法)などにより行うことができる。PEG法は、例えばKohlerおよびMilsteinの方法(Nature, 256: 495-497, 1975)に準じて行うことができ、例えば30~50%ポリエチレングリコール(平均分子量1000~4000)を用いて30~40℃の温度で、抗体産生細胞とミエローマ細胞とを1~10分間混合することによって行われる。
また、電気融合法は、例えば、抗体産生細胞とミエローマ細胞との混合液に、まず10~80 Vの交流電圧を1~20秒間通電して細胞同士を接触させ、次いで1~5kV/cmの高電圧直流パルスを10~100μ秒のパルス幅でかけることによって行われる。
細胞融合により得られるハイブリドーマの選択は、ハイブリドーマのみが生育できる選択培地を用いて培養することにより行うことができる。そのような選択培地としては、HAT(ヒポキサンチン、アミノプテリンおよびチミジン)またはHaz(ヒポキサンチン-アザセリン)を含む培地を用いることが好ましい。
例えば、HAT含有培地を用いるハイブリドーマの選択的培養は、ミエローマ細胞としてHGPRT(ヒポキサンチングアニンホスホリボシルトランスフェラーゼ)欠損株を用いた場合に有効である。すなわち、抗体産生細胞と融合しなかったHGPRT欠損ミエローマ細胞の増殖はHATにより阻害されるので、細胞融合工程後の細胞群をHAT含有培地で培養することによって、ハイブリドーマを選択的に培養することができる。
上記のようにして培養したハイブリドーマのうち、目的の抗体を産生できるハイブリドーマを選択するために、スクリーニングを行う。
ハイブリドーマは産生した抗体を細胞外に分泌するので、選択培地中で増殖が認められたハイブリドーマの培養上清を採取し、この上清中の本発明のモノクローナル抗体の有無および抗体が存在する場合はその力価を、MeDIP法およびELISA法により評価することにより、ハイブリドーマをスクリーニングすることができる。
上記のスクリーニングによって目的のモノクローナル抗体を産生するハイブリドーマを得た後に、該ハイブリドーマのクローニングを行う。クローニングの方法としては、例えば、ウェルあたり1個の細胞が播種されるように希釈する方法(限界希釈法)、ソフトアガロース培地上に細胞を播種した後にコロニーを取得する方法、マイクロマニピュレータにより1個の細胞を取得する方法、セルソータにより1個の細胞を分離するFACS法などが挙げられるが、限界希釈法が簡便で好ましい。
また、クローニングしたハイブリドーマについて、さらにスクリーニングおよびクローニングを繰り返して行い、抗体の力価がより優れたハイブリドーマを選択することもできる。
本発明のモノクローナル抗体は、本発明のハイブリドーマの培養上清から得ることができる。また、本発明のモノクローナル抗体は、本発明のハイブリドーマをヌードマウスなどの動物の腹腔内で増殖させて得られる腹水からも得ることができる。
さらに、本発明のモノクローナル抗体は、遺伝子組み換え技術によって得ることもできる。すなわち、本発明のハイブリドーマのゲノムDNAから本発明のモノクローナル抗体の重鎖および軽鎖抗体遺伝子を同定し、該抗体遺伝子の配列を有するDNA断片を適当な発現ベクターに組み込み、得られたベクターをミエローマ細胞などのIgタンパク質を産生しない細胞に導入して、本発明のモノクローナル抗体を発現させることにより、本発明のモノクローナル抗体を得ることもできる。
本発明のモノクローナル抗体の精製方法としては、当業者に公知の方法から選択することができ、例えば、透析、硫酸アンモニウム分画、ポリエチレングリコール分画、エタノール分画、アフィニティクロマトグラフィー、イオン交換カラムクロマトグラフィー、高速液体クロマトグラフィー、ゲル濾過、凍結乾燥などが挙げられる。これらの精製方法の中でも、アフィニティクロマトグラフィーが好ましく、プロテインA(またはG)カラムを用いるアフィニティクロマトグラフィーがより好ましい。
また、上記のようにして得られたモノクローナル抗体は、例えば、ELISA法などの公知の方法またはキットを用いることにより、サブクラスなどを決定できる。
本発明のモノクローナル抗体を用いるMeDIP法(以下、「本発明のMeDIP法」ともいう)は、抗メチル化DNA抗体として本発明のモノクローナル抗体を用いることにより、従来の抗メチル化シトシン抗体などを抗メチル化DNA抗体として用いた場合よりも、多量のメチル化DNAを回収して濃縮できる。
したがって、本発明のMeDIP法により得られたメチル化DNAをメチル化DNA解析に用いれば、濃縮率の高い多量のメチル化DNAを該解析の試料とすることができる。
よって、本発明のMeDIP法は、メチル化DNA解析用試料の調製に好適である。
以下に、各工程について、より詳しく説明する。
解析対象から得た生体試料から、DNAを抽出する。生体試料としては、解析対象のDNAを含む試料であれば特に限定されないが、好ましくはゲノムDNAを含む試料、例えば培養細胞、臨床検体などを用い得る。臨床検体として具体的には、血液、血清、リンパ球、尿、乳頭分泌液、手術や生検などにより採取した組織などが挙げられる。
得られたDNAは、公知の方法、例えば上記の溶液を遠心分離して上清を回収し、この上清をフェノール/クロロホルム抽出することなどによって精製してもよい。また、生体試料からのDNAの抽出および精製は、市販のキットを用いて行うこともできる。
DNAの断片化は、超音波処理、アルカリ処理、酵素処理などにより行うことができる。例えば、水酸化ナトリウムを用いてアルカリ処理を行なう場合は、DNA溶液に水酸化ナトリウム溶液を終濃度0.1~1.0 Nとなるよう添加し、10~40℃で5~15分間インキュベートすることによりDNAを断片化できる。また、酵素処理を行う場合、制限酵素を用いることができる。制限酵素は、DNAの塩基配列に基づいて適宜選択でき、例えばMseIやBamHIなどを用い得る。
そして、上記のようにして得られたDNA断片を、加熱して変性させた後に急冷することにより一本鎖にする。例えば、DNA断片を含む溶液を94~96℃で5~15分間加熱した後、2~4℃まで急冷することにより、DNA断片を一本鎖にすることができる。
メチル化DNAの免疫沈降は、一本鎖DNA断片を含む溶液に本発明のモノクローナル抗体を適量加えて、20分~24時間接触させて抗体と抗原とを反応させた後、抗体結合用担体を加えて、さらに20分~3時間接触させることにより行う。
本発明のモノクローナル抗体の添加量(終濃度)は、一本鎖DNA断片を含む溶液(1μg/ml)に対して、0.01~100μg/mlの範囲から選択される。また、本発明のモノクローナル抗体を用いてメチル化DNAの免疫沈降を行う場合、周囲温度は4~50℃、好ましくは4~37℃の範囲で行うことができる。
また、メチル化DNAの免疫沈降は、上記の一本鎖DNA断片を含む溶液に、抗体結合用担体にあらかじめ本発明のモノクローナル抗体を結合させた複合体を加えることにより行ってもよい。
遠心分離などにより上記の抗体結合用担体を回収し、これを適切な洗浄用緩衝液で数回洗浄した後、適切な溶出用緩衝液を用いて、抗体結合用担体に結合した本発明のモノクローナル抗体により捕捉されたメチル化DNAを溶出して回収する。
得られたメチル化DNAは、フェノール/クロロホルム法およびエタノール沈殿法などの当業者に公知の方法、またはキットなどにより精製してもよい。
上記の免疫沈降によってメチル化DNAを特異的に回収できたか否かは、PCR法、定量PCR法、バイサルファイトシークエンス法などの公知のメチル化DNA検出方法により確認できる。
(i)PCR法または定量PCR法による検出
PCR法または定量PCR法によりメチル化DNAを検出する場合、一般に入手可能なPCR用または定量PCR用キットを使用してもよい。また、PCR法では、増幅産物の存在をアガロース電気泳動法で確認することによってメチル化DNAを検出できる。
増幅の反応条件は、増幅する領域の塩基配列、増幅する長さなどに応じて、当業者が適宜決定できる。
また、増幅用プライマーは、生体試料としての細胞および組織などにおいて、メチル化修飾されている遺伝子の配列に対するプライマー(検出用)およびメチル化修飾されていない遺伝子の配列に対するプライマー(陰性対照用)を用いればよい。
バイサルファイトシークエンス法によりメチル化DNAを検出する場合、MeDIP法により回収したDNAをバイサルファイト処理する。
バイサルファイト処理とは、亜硫酸水素のナトリウム塩、カリウム塩、カルシウム塩、マグネシウム塩などの亜硫酸水素塩(バイサルファイト)の溶液をDNA溶液に添加して、該DNAに含まれる非メチル化シトシン(C)を、脱アミノ化反応によりウラシル(U)に変換する処理である。一方、バイサルファイトはメチル化シトシンには作用せず、上記のような塩基の変換は起こらない。したがって、DNAのメチル化状態の違いは、バイサルファイト処理によって塩基配列の違い(CおよびU)に変換される。
このバイサルファイト処理によってDNA中の非メチル化シトシンをウラシルに変換して、該DNAのシークエンス解析をすることにより、本来の塩基配列との違いを検出して、メチル化DNAを検出できる。
1.免疫用抗原およびELISA法によるスクリーニング用抗原の調製
下記の式(II)で示される、5-メチル-dCpdGpにプロパンチオールをリンカーとして結合させた5’-(5-メチル-2’-デオキシシチジン-3’-ホスホ)-2’-デオキシグアノシン3’-リン酸-3-メルカプトプロピルエステル(以下、「5-メチル-dCpdGpC3H6SH」ともいう)と、キャリアーであるKLHとを、MBS法により架橋して結合させて、免疫用抗原を作製した。
上記の免疫用抗原100μgとフロイント完全アジュバント(FCA)100μlとを混合し乳化して、FCA抗原液を調製した。また、免疫用抗原100μgとフロイント不完全アジュバント(FIA)100μlを混合し乳化して、FIA抗原液を調製した。
FCA抗原液100μlを9週齢の雌性Balb/cマウス(日本チャールズリバー株式会社)の腹腔内に投与した(初回免疫)。その後、2週間毎に6回、FIA抗原溶液100μlを腹腔内投与した(追加免疫)。
最後の追加免疫から14日後に、マウスから脾臓を無菌的に摘出した。そして、RPMI-1640培地中で脾臓から脂肪を除去した。脂肪を除去した脾臓に、注射器で培地を注入した後、脾臓の両端をはさみで切り落とし、脾臓から細胞を培地中に取り出した。得られた細胞を培地で分散させた後、ステンレスメッシュに通して脾臓細胞の懸濁液を取得した。
得られた脾臓細胞(1×108 cells)とマウスミエローマ細胞P3U1(2×107cells)とを混合し、電気融合装置SSH-2(島津製作所製)を用いて細胞融合させた。なお、この細胞融合は、脾臓細胞とミエローマ細胞との混合液に交流電圧(40V)を10秒間通電した後、直流パルス(2.3 kV/cm、パルス幅40μ秒)をかけて行った。
ハイブリドーマを1.2×106 cells/mlとなるようにHAT含有培地(1×10-4 Mヒポキサンチン、4×10-7 Mアミノプテリン、1.5×10-5 Mチミジンおよび20%FCSを含むRPMI-1640培地)に懸濁し、96ウェルプレート(Nunc社製;以下、培養用プレートとする)の各ウェルに1.2×105 cells/ウェルとなるように播種した。培養用プレートを37℃、5%CO2の恒温槽内に静置し、ハイブリドーマの培養を開始した。10日間培養してハイブリドーマのコロニーを出現させ、モノクローナル抗体を産生するハイブリドーマのスクリーニングを行った。
リン酸緩衝液(140 mM NaCl、2.7 mM KCl、10 mM Na2HPO4および1.8 mM KH2PO4(pH 7.4);以下、PBSという)に、上記1.で作製したスクリーニング用抗原を終濃度5μg/mlとなるように添加して、固定用抗原溶液を調製した。この固定用抗原溶液50μlを96ウェルのポリスチレン製マイクロタイタープレートの各ウェルに添加した(以下、抗原固定プレートとする)。抗原固定プレートを4℃で一晩静置した後、各ウェルをPBS(200μl/ウェル)で洗浄した。洗浄後、抗原固定プレートの各ウェルにブロックエース(大日本製薬株式会社)を200μl/ウェル添加して、該プレートを室温で1時間静置した。その後、各ウェルを0.05% Tween20を含むPBS(以下、「PBS‐T」ともいう;200μl/ウェル)で洗浄した。
ヒト乳癌細胞株MCF7から抽出したゲノムDNA(4μg)を、制限酵素MseI(NEB社)と37℃で一晩反応させて、300~1000 bpになるように断片化した。次いで、反応後のDNA断片を95℃で10分間加熱して変性させ、4℃で急冷して一本鎖DNA断片にした。得られた一本鎖DNA断片を、Chromatin Immunoprecipitationアッセイキット(Upstate biotechnology社)に添付のマニュアルに従って、該アッセイキットに付属の希釈用緩衝液で希釈した。その後、ProteinG Sepharoseビーズ(GEヘルスケア社)を添加し、4℃で30分間ローテーションしてプレクリアー処理を行った。そして、遠心分離後に回収した上清をチューブに分注し、MeDIP用検体および対照用検体とした。
なお、上記の洗浄、溶出および精製は、各キットの使用説明書の記載に基づいて行った。
(i)PCR反応液の調製
下記の試薬を混合して、25μlの反応液を調製した。

メチル化DNA検出用プライマーセットとして、MCF7細胞においてメチル化修飾を受けることが知られているGSTP1遺伝子のプロモーター領域を増幅するためのプライマーセットを用いた。以下にGSTP1プライマーの配列を示す。

上記の反応液を用い、下記の条件でPCRを行った。
95℃で10分を1サイクル、
95℃で30秒、66℃で15秒および72℃で30秒を45サイクル、
95℃で1分、66℃で30秒および95℃で30秒を1サイクル。
(iii)アガロース電気泳動
上記の各PCR産物を、2%アガロースゲルを用いて電気泳動して、増幅産物の存在を確認した。そして、GSTP1遺伝子の増幅産物がより多く、かつCGF-1領域の増幅産物がより少ない結果となった培養上清のハイブリドーマを選択した。
選択したハイブリドーマを、Hybridoma Cloning Factor(IGEN社)を用いた限界希釈法によりクローニングした。クローニングから10日目に、上記のELISA法を用いたハイブリドーマのスクリーニングと同様の方法で、抗体を産生するハイブリドーマ(抗体産生ハイブリドーマ)をクローニングした。
以下の化合物1および2の各溶液(1mM)を調製し、これらを95℃で10分間熱処理した後、氷中で2分間冷却した。

なお、表1に示すとおり、SCR2は2009年8月25日に受託番号NITE BP-805号として、SCR1、3および6は2009年9月10日にそれぞれ受託番号NITE BP-810号、受託番号NITE BP-811号および受託番号NITE BP-812号として、独立行政法人製品評価技術基盤機構(千葉県木更津市かずさ鎌足2-5-8、〒292-0818、日本)に寄託された。
1.MeDIP法によるメチル化DNAの回収
実施例1の6.と同様の操作を行って、MCF7から抽出したゲノムDNA(4μg)から、一本鎖DNA断片の希釈液を調製し、この希釈液をプレクリアー処理して、MeDIP用検体および対照用検体を得た。
なお、以下の表2に、用いた市販抗体のメーカー、クローン名などを示す。
次に、上記のMeDIP法によって得られたメチル化DNAの回収量および濃縮率を検討するため、定量PCR法を行った。
(i)PCR反応液の調製
下記の試薬を混合して、25μlの反応液を調製した。なお、上記のMCF7から抽出したゲノムDNAの希釈系列(0.1、1.0、10および100 ng/μl)についても、同様に反応液を作製して、これらを検量線作成用サンプルとした。

上記の反応液について、Mx3005P(Stratagene社製)を用いて、下記の反応条件で定量PCRを行った。
95℃で10分を1サイクル、
95℃で30秒、66℃で15秒および72℃で30秒を45サイクル、
95℃で1分、66℃で30秒および95℃で30秒を1サイクル。
図1および2に、各抗体を用いたMeDIP法によって得られたメチル化DNAの回収量および濃縮率を示した。図1は、SCR1~7のハイブリドーマの培養上清および各種市販抗体を用いてMeDIP法で回収されたメチル化DNAおよび非メチル化DNAの量を示す棒グラフである。図2は、SCR1~7のハイブリドーマの培養上清および各種市販抗体を用いてMeDIP法で回収したメチル化DNAの濃縮率を示す棒グラフである。
図1および2から、SCR1~7の培養上清によるメチル化DNAの回収量および濃縮率は、市販抗体と比較して、いずれも顕著に高いことが明らかとなった。
さらに、SCR1~7のハイブリドーマの培養上清を用いたMeDIP法は、メチル化DNAの回収量の増加に比べ、非メチル化DNAの回収量の増加がほとんどないことが分かる。このことから、本発明のハイブリドーマから産生される抗体は、各種市販抗体よりも、メチル化DNAへの特異性が高いことが示唆される。
さらに、市販抗体の中で最も高い濃縮率を示したDiagenode社の抗体と比較して、SCR1は3.3倍、SCR2は6.1倍、SCR3は4.8倍、SCR4は2.8倍、SCR5は4.1倍、SCR6は5.3倍、SCR7は4.9倍の濃縮率を示した。
この結果から、本発明のハイブリドーマから産生される抗体は、各種市販抗体よりもメチル化DNAへの特異性が高いことが示唆される。
1.腹水の作製
5匹のBalb/cヌードマウス(6週齢、雌性:日本チャールズリバー株式会社)の腹腔内に、ハイブリドーマSCR2(1×107 cells/匹)を接種した。接種から1週間後、該マウスにSCR2(1×107 cells/匹)を追加接種した。追加接種から2週間後、該マウスから注射器を用いて腹水を採取した。
得られた腹水17.5 mlに、50%飽和となる量(5.1 g)の硫酸アンモニウムを少量ずつ加え、冷却しながら撹拌して沈殿を得た。次いで、この沈殿を回収し、PBSで溶解して溶液にした。そして、該溶液を透析チューブに入れ、4リットルのPBSで12日間透析した。透析後、チューブ内の溶液を0.45μmフィルターで濾過することにより、精製されたモノクローナル抗体(279 mg)を得た。
また、得られたモノクローナル抗体のサブクラスは、Mouse monoclonal antibody isotypingテストキット(Serotec社)を用いて検討した結果、IgG2a(κ)であった。
以下の実施例4では、このSCR2から得たモノクローナル抗体を用いた。
1.MeDIP法
実施例1の6.と同様の操作を行って、MCF7から抽出したゲノムDNA(4μg)から、一本鎖DNA断片の希釈液を調製し、この希釈液をプレクリアー処理して、MeDIP用検体および対照用検体を得た。
次に、上記のMeDIP法によって得られたメチル化DNAの回収量および濃縮率を検討するため、定量PCR法を行った。
(i)PCR反応液の調製
下記の試薬を混合して、25μlの反応液を調製した。なお、上記のMCF7から抽出したゲノムDNAの希釈系列(0.1、1.0、10および100 ng/μl)についても、同様に反応液を作製し、これらを検量線作成用サンプルとした。

図3および4に、各条件におけるMeDIP法によって得られたメチル化DNAの回収量および濃縮率を示した。図3は、各反応条件における、SCR2から得たモノクローナル抗体および市販抗体を用いたMeDIP法で回収したメチル化DNAおよび非メチル化DNAの量を示す棒グラフである。図4は、各反応条件において、SCR2から得たモノクローナル抗体および市販抗体を用いたMeDIP法で回収したメチル化DNAの濃縮率を示す棒グラフである。
さらに、図4から、SCR2から得たモノクローナル抗体は、いずれの反応条件においても、MeDIP法によるメチル化DNAの濃縮率が高いことが分かる。このことから、SCR2から得たモノクローナル抗体は、各反応条件において、メチル化DNAへの高い特異性を有することが示唆される。
上記の結果から、従来、MeDIP法においては4℃で一晩の反応を行っていたが、本発明のモノクローナル抗体を用いれば、4℃で1時間、室温で1時間および37℃で1時間のいずれの条件下でもMeDIP法を行うことが可能であることが示された。
実施例4で用いたFBRS遺伝子およびREXO1L1遺伝子のプライマーセットにより増幅される領域が、MCF7細胞においてメチル化修飾を受けることをバイサルファイトシークエンス法により検討した。
1.バイサルファイト処理したDNA溶液の調製
MCF7細胞から抽出したゲノムDNA(2μg)を19μlの水に希釈し、これに6N水酸化ナトリウム水溶液を1μl添加して終濃度0.3 Nとし、37℃で15分間インキュベーションして変性させた。
次いで、上記のDNA溶液に3.6 M重亜硫酸ナトリウム/0.6 Mヒドロキノン溶液を120μl添加した後、95℃で30秒および50℃で15分を1サイクルとして、これを15サイクル繰り返すことにより、バイサルファイト処理をした。そして、処理した溶液をWizard(登録商標)DNA Clean-up System(Promega社)を用いて脱塩し、TE緩衝液50μlで溶出して、非メチル化シトシンをウラシルに変換したDNA溶液を得た。
上記のDNA溶液に3N水酸化ナトリウム水溶液を5μl添加して、室温で5分間インキュベーションした後、Qiaquick PCR purificationキット(QIAGEN社)で精製して、DNA溶液を得た。
得られたDNA溶液を鋳型として、上記のFBRS遺伝子およびREXO1L1遺伝子のプライマーセットを用いてPCR法を行った。
(i)PCR反応液の調製
下記の試薬を混合して、15μlの反応液を調製した。
10x Ex Taq(登録商標)バッファー(タカラバイオ株式会社) 12.5μl

95℃で4分30秒を1サイクル、
95℃で30秒、66℃で15秒および72℃で30秒を40サイクル、
4℃で放置。
ただし、FBRSプライマーセットを用いた反応液については、下記の条件で定量PCRを行った。
95℃で4分30秒を1サイクル、
95℃で30秒、60℃で15秒および72℃で30秒を40サイクル、
4℃で放置。
なお、以下にM13Rvプライマーの配列を示す。

したがって、上記のプライマーセットは、MeDIP法により回収されたMCF7細胞のメチル化ゲノムDNAの定量PCRに好適に用いることができる。
メチル化CpGを含むオリゴヌクレオチドである3MeCGと、メチル化CpTを含むオリゴヌクレオチドである3MeCTとを抗原として用いて、本発明のモノクローナル抗体が認識するエピトープを検討した。
1.MeDIP法
実施例1の6.と同様の操作を行って、MCF7から抽出したゲノムDNA(4μg)から、一本鎖DNA断片の希釈液を調製した。次いで、この希釈液をプレクリアー処理して、DNA試料を得た。そして、得られたDNA試料に、予め95℃で10分間加熱して変性させ、4℃で急冷した3MeCGを添加し、3MeCG検体とした。なお、3MeCGの配列を以下に示す。

次に、上記のMeDIP法によって得られたメチル化DNAの回収量を検討するため、定量PCR法を行った。
(i)PCR反応液の調製
実施例2と同様の反応液を、25μl調製した。
F:5'- CGAGGTCGACGGTAT -3' (配列番号13)
R:5'- CCAGTCACGACGTTGTA -3' (配列番号14)
PCRを行った。
95℃で10分を1サイクル、
95℃で30秒、55℃で15秒および72℃で30秒を45サイクル、
95℃で1分、55℃で30秒および95℃で30秒を1サイクル。
また、上記のMeDIP法で用いた免疫沈降前の3MeCG検体および3MeCT検体について定量PCRを行い、得られたCt値からコピー数を算出し、これをInput DNAの回収量(copy)とした。算出されたメチル化DNAの回収量(copy)およびInput DNAの回収量(copy)から、以下の式(1)により回収率(copy/copy)を算出した。

表1および図5に、SCR2およびSCR3から得たモノクローナル抗体、ならびにDiagenode社の抗メチル化シチジン抗体を用いたMeDIP法による、3MeCGおよび3MeCTの回収率を示す。
MeDIP法では、3MeCGと3MeCTの回収率の間には、顕著な差は見られなかった。
一方、SCR2およびSCR3のそれぞれから得たモノクローナル抗体を用いたMeDIP法では、3MeCTの回収率に比べ、3MeCGの回収率の方が顕著に高いことがわかる。より具体的には、SCR2から得たモノクローナル抗体は、3MeCGを、3MeCTの325倍回収していることがわかる。また、SCR3から得たモノクローナル抗体は、3MeCGを、3MeCTの160倍回収していることがわかる。
このことから、SCR2およびSCR3から得たモノクローナル抗体は、メチル化CpG配列をエピトープとして認識していることが示された。
Claims (7)
- 5’-(5-メチル-2’-デオキシシチジン-3’-ホスホ)-2’-デオキシグアノシン3’-リン酸を含む抗原で免疫した動物から得られる抗体産生細胞とミエローマ細胞とを細胞融合して得られるハイブリドーマ。
- 抗原が、5’-(5-メチル-2’-デオキシシチジン-3’-ホスホ)-2’-デオキシグアノシン3’-リン酸を含む核酸を含む抗原である、請求項1に記載のハイブリドーマ。
- 核酸がDNAである、請求項2に記載のハイブリドーマ。
- ハイブリドーマが、受託番号NITE BP-810号(SCR1)、受託番号NITE BP-805号(SCR2)、受託番号NITE BP-811号(SCR3)または受託番号NITE BP-812号(SCR6)として独立行政法人製品評価技術基盤機構に寄託されている、請求項1に記載のハイブリドーマ。
- 請求項1~4のいずれか1項に記載のハイブリドーマから得られる、モノクローナル抗体。
- エピトープが、メチル化CpG配列である、請求項5に記載のモノクローナル抗体。
- 生体試料から抽出したDNAを一本鎖DNA断片にする工程と、
一本鎖DNA断片から請求項5または6に記載のモノクローナル抗体を用いてメチル化DNAを免疫沈降する工程と、
免疫沈降したメチル化DNAを回収する工程と
を含む、メチル化DNAを免疫沈降する方法。
