本発明のベクターを多数の公知の方法により組換えグラム陰性菌株内に形質転換することができる。本発明では、ベクターを導入するための形質転換方法は、エレクトロポレーション、リン酸カルシウム媒介形質転換、接合伝達、又はそれらの組合せを含むが、これらに限定されない。例えば、標準的なエレクトロポレーション手順によりベクターを第1の菌株内に形質転換することができる。その後、「可動化」とも呼ばれる方法である接合伝達によりそのようなベクターを第1の菌株から所望の株内に移入することができる。形質転換体(すなわち、ベクターを取り込んだグラム陰性菌株)は、例えば抗生物質で、選択することができる。これらの技術は、当該技術分野で周知である。例えば、[21]を参照されたい。

A)材料及び方法
菌株及び増殖条件。この研究で使用した株を図15A−Nに列挙する。プラスミド精製及びクローニングに使用した大腸菌Top10、及び接合伝達に使用した大腸菌Sm10λpir、並びにpKNG101を伝播するために使用した大腸菌BW19610[36]を、LB寒天プレート上及びLB培地中、37℃で常套的に増殖させた。アンピシリンを200μg/ml(エルシニア属)又は100μg/ml(大腸菌)で使用して、発現ベクターについて選択した。ストレプトマイシンを100μg/mlの濃度で使用して、自殺ベクターについて選択した。Y.エンテロコリティカMRS40[22]、非アンピシリン耐性E40派生物[21]及びそれに由来する株をブレインハートインフュージョン(BHI:Difco)上で、室温で常套的に増殖させた。Y.エンテロコリティカ株に、ナリジクス酸酸(35μg/ml)を添加し、全てのY.エンテロコリティカasd株に、さらに、100μg/mlのメソ−2,6−ジアミノピメリン酸(mDAP、Sigma Aldrich)を補充した。サルモネラ菌SL1344をLB寒天プレート上及びLB培地中、37℃で常套的に増殖させた。アンピシリンを100μg/mlの濃度で使用して、サルモネラ菌における発現ベクターについて選択した。
全ての動物実験は、認可されたものであり(license 1908;Kantonales Veterinaramt Basel−Stadt)、地域のガイドライン(Tierschutz−Verordnung;Basel−Stadt)及びスイス動物保護法(Tierschutz−Gesetz)に従って行った。6週齢BALB/cマウスをJanvier Labsから取り寄せた。少なくとも1週間の馴化後、イソフルランを使用してマウスを麻酔し、100ul 4T1細胞(細胞1×105−1×106個)をBALB/cマウスの側副部に皮下注射した。この実験を通して、マウスの行動及び身体的外見についてのスコアを付け、体表温度並びに体重を測定した。
YopE融合タンパク質の3型分泌に基づくタンパク質送達系
Y.エンテロコリティカT3SSエフェクターYopE(配列番号1)のまさにN末端は、異種タンパク質を移行させるのに十分な分泌シグナルを有する[26]が、そのシャペロン(SycE)についてはシャペロン結合部位(CBS)を含まない[53]。本発明者らは、YopEのN末端138アミノ酸(配列番号2)を選択して、送達すべきタンパク質と融合させた。このYopEのN末端138アミノ酸は、他の異種T3S基質の移行について最良の結果をもたらすことが証明されていた[28]からであった。YopEのこれらのN末端138アミノ酸はCBSを含有するので、本発明者らは、さらに、SycEを共発現させることを決めた。精製Y.エンテロコリティカpYV40毒性プラスミドからクローニングしたSycE−YopE1−138断片は、YopEの及びそのシャペロンSycEの内在性プロモーターを含有する(図10)。したがって、SycEと任意のYopE1−138の融合タンパク質は、室温での増殖から37℃への急速な温度シフトにより誘導される。37℃での培養時間は、細菌内に存在する融合タンパク質量に影響を与えることになる。多重クローニング部位(MCS)をYopE1−138の3’末端に付加させ(図10B)、その後、Myc及び6×Hisタグ及び終止コドンを付加させた。
インビトロ分泌アッセイ(図1Aを参照されたい)では、周囲の液体へのタンパク質分泌を人工的に誘導する。TCAに基づくタンパク質沈殿の後、抗YopE抗体でのウェスタンブロット分析を使用して、分泌されたタンパク質量を決定した(図1B)。wt株は、完全長YopEを分泌したが、ΔHOPEMT asd株は、分泌しなかった。YopE1−138−Myc−His(さらなる名称YopE1−138−Myc;配列番号3)が存在すると、より小さなYopEバンドが目に見えるようになった(図1B)。したがって、YopE1−138断片は本明細書に記載の設定で十分に分泌される。真核細胞へのタンパク質移行の均一性を分析するために、本発明者らは、YopE1−138−Mycをコードする株にHeLa細胞を感染させ、IFによりMycタグを染色した(図2A及びB)。最初は細菌のみが染色されたが、感染後(p.i.)30分の時点では、細胞の輪郭が目に見え始め、これは感染時間を増加させると増強される(図2B)。この傾向は、HeLa細胞の内部のMycタグ染色強度によく反映される(図2A及びB)。YopE1−138−Mycは、核内を除いて[58]、細胞のどこででも検出することができる(図2A)。意外なことに、この手法により、全てではないが大多数の細胞に同等に到達した。Y.エンテロコリティカに多くの異なる細胞型が感染することが公知であるので[59]、本発明者らは、様々な細胞株へのYopE1−138−Myc送達を追跡した。感染したマウス線維芽細胞、ジャーカット細胞及びHUVECにおいて同じ同種抗Myc IF染色が観察された(図11)。さらに、感染多重度を高く又は低く調整することにより、なお大多数の細胞を標的としたまま、送達されるタンパク質量を調節することが可能になる(図2C)。細菌数を少なくすると、少数の細胞が大量の送達タンパク質を有することになるのではなく、大多数の細胞が少量の送達タンパク質を有することになる(図2C)。
YopE自体は細胞質に局在していたので(図2A)、YopE1−138断片が核融合タンパク質の局在化を妨げるかどうかを試験することは特に興味深い。したがって、本発明者らは、YopE1−138−EGFPのC末端(及びN末端、同様の結果)にSV40 NLSを付加させた(それぞれ配列番号39及び配列番号38)。感染させたHeLa細胞において、YopE1−138−EGFP(配列番号37)は、弱い細胞質染色をもたらしたが、YopE1−138−EGFP−NLSは、より強力な核内EGFPシグナルを生じさせた(図3)。これは、YopE1−138断片がNLSの使用と適合性であることを示す。mCherryは、植物病原体において既に使用されているが[60]、これは、T3SSをコードするヒト又は動物病原性細菌を介したGFP様タンパク質の送達成功を意味する。これにより、SycE及びYopE1−138依存性戦略は最適な多くのタンパク質の送達に非常に有望であることが検証される。
YopE1−138断片は、細菌送達に大いに役立つものであるが、融合タンパク質の機能及び/又は局在化を妨げる可能性がある。したがって、タンパク質送達後にそれを除去することが最適であるだろう。この目的のために、本発明者らは、YopE1−138と融合パートナー(転写制御因子ET1−Myc(配列番号36及び41)[64]及びヒトINK4C(配列番号40及び配列番号43))との間に2つのTEV切断部位(ENLYFQS)[61−63]を導入した。提供する方法の優位性を保持するために、本発明者らは、別のY.エンテロコリティカ株においてTEVプロテアーゼ(S219Vバリアント;[65])をYopE1−138(配列番号42)とさらに融合した。HeLa細胞を一度に両方の株に感染させた。タンパク質の移行画分のみの分析を可能にするために、感染HeLa細胞を、感染の2時間後に(図4)、細菌を溶解しないことが公知であるジギトニンを用いて溶解した([66];コントロールについては図12を参照されたい)。ウェスタンブロット分析は、細胞が対応する株に感染した場合にのみ、YopE1−138−2×TEV切断部位−ET1−Myc又はYopE1−138−2×TEV切断部位−Flag−INK4C−Mycの存在を明示した(図4A及びC)。この細胞溶解物を精製TEVプロテアーゼで一晩消化すると、シフトしたバンドを観察することができた(図4A及びC)。このバンドは、TEV切断部位のN末端に残存物がある、ET1−Myc(図4C)又はFlag−INK4C(図4A)に対応し、この残存物は、1つのセリンのみの可能性が最も高い。TEVプロテアーゼを送達する株に細胞を同時感染させると、同じ切断ET1−Myc又はFlag−INK4C断片が目に見えるようになった。これは、T3SSを介して送達されたTEVプロテアーゼが機能性であること、及び単一細胞が両方の菌株に感染したことを示す(図4A及びC)。切断は完全なものではないが、移行したタンパク質の大多数が、感染の2時間後に既に切断され、精製TEVプロテアーゼで一晩消化しても、より高い切断率は得られなかった(図4B)。報告されているように、TEVプロテアーゼ依存性切断は、融合タンパク質次第で最適化を必要とする可能性がある[67、68]。したがって、移行後のYopE1−138付属物のTEVプロテアーゼ依存性除去は、アミノ酸組成をN末端アミノ酸1つだけしか変化させずに、殆どの天然異種タンパク質のT3SSタンパク質送達をもたらす初めてのものである。
サルモネラ菌からのSopEは、Cdc42と相互作用してアクチン細胞骨格リモデリングを促進する、よく特徴づけられているグアニンヌクレオチド交換因子(GEF)である[69]。HeLa細胞へのYopE1−138−Mycの移行の影響はなかったが、移行したYopE1−138−SopE(配列番号5及び135)は、アクチンネットワークの劇的な変化を誘導した(図5A)。別のGEFエフェクタータンパク質である、フレクスナー赤痢菌からのIpgB1(配列番号4)で、同様の結果が得られた。意外なことに、アクチン細胞骨格の最初の変化は、感染後2分という速さで観察された(図5A)。したがって、T3SS依存性タンパク質送達は、遠心分離により感染を開始した直後に起こると、結論づけることができる。厳密なT3SS依存性輸送を証明するために、真核細胞膜への移行孔を形成するT3SSタンパク質の1つを欠失させた(YopB、[70]を参照されたい)(図12)。
ヒトタンパク質がIII型分泌によって移行できることを明らかにするために、本発明者らは、ヒトアポトーシス誘導因子を、Y.エンテロコリティカによる送達のためにYopE1−138と、又はサルモネラ菌による送達のためにSteA1−20、SteA、SopE1−81若しくはSopE1−105と融合させた。次いで、本発明者らは、Bcl−2タンパク質ファミリーのアポトーシス促進性スメンバーであるヒトBH3相互作用ドメインデスアゴニスト(BID、配列番号24)の移行をモニターした。BIDは、カスパーゼ−8(CASP8)により誘導されるミトコンドリア損傷のメディエーターである。CASP8は、BIDを切断し、切断型BID(tBID、配列番号25)はミトコンドリアに移行し、そこでシトクロムC放出を誘発する。後述のトクロムC放出は、固有モードのカスパーゼ3(CASP3)活性化をもたらし、その間に、CASP3は17kDaサブユニットと12kDaサブユニットに切断される[75]。YopE1−138−Myc又はYopE1−138−BIDを発現するY.エンテロコリティカによる1時間の感染は、アポトーシスを誘導することができなかったが、ヒトtBIDの移行は、よく特徴づけられているアポトーシス誘導因子スタウロスポリンよりも大きな程度で細胞死を誘発した(図7A及びC)。予測通り、tBIDの移行は、CASP3 p17サブユニットの産生を、もっと言えば、スタウロスポリンを用いた場合より多い量での産生をもたらす(図7A)。移行したタンパク質量と内在性Bidを比較することができるように、HeLa細胞をジギトニンで溶解し、抗Bid抗体を使用するウェスタンブロット法により分析した(図7B)。T3SSにより送達されたYopE1−138−tBIDは、HeLa細胞内でほぼ内在性Bidレベルに達したが、送達されたYopE1−138−BIDのほうが多い量で存在した(2.5倍)(図7B)。HeLa細胞のディーププロテオーム及びトランスクリプトームマッピングにより、単一細胞当たりBIDコピー数105の4.4倍が推定された[76]。したがって、T3SS依存性ヒトタンパク質送達は、1細胞当たり105−106タンパク質に達すると結論づけることができる。これらの数は、大腸菌T3SSにより移行されるナノボディの細胞当たりのコピー数[4]と一致する。感染多重度が及び感染期間が10倍、抗生物質添加の時点及び感染前の37℃での培養時間が3.2倍のレベルになると仮定すると、送達されるタンパク質コピー/細胞を、数1000コピー/細胞から数106コピー/細胞まで調整することができる。総じて、これらの結果は、移行したtBIDが機能性であり、有意味なレベルで送達されることを示した。これにより、細胞生物学の中心的側面である、アポトーシスの調節におけるタンパク質の役割を研究するための移行ツールが検証された。
この細菌ツールの興味深い特徴は、生きている動物に使用できる可能性である。胚の状態のゼブラフィッシュを透明に保つことができ、それにより蛍光染色及び顕微鏡観察が可能になる[44、78、79]。少数のゼブラフィッシュアポトーシス誘導因子が詳細に記載されており、そのうちz−BIMが最も強力である[80]。したがって、本発明者らは、z−BIMを本発明者らの系にクローニングすることを決めた。ヒトBIMに対する相同性が例え弱くとも、本発明者らは、ヒト上皮細胞におけるYopE1−138−z−BIM(配列番号21)のアポトーシス誘導の力価をアッセイした。YopE1−138−z−BIMを移行させる株に1時間感染させたHeLa細胞は、細胞死の明らかな徴候を示した。次いで、本発明者らは、後脳への細菌のマイクロインジェクションによる局在感染モデルを使用して、受精後2日(dpf)のゼブラフィッシュ胚でのインビボ実験を行った[44]。5.5時間の感染後、フィッシュを固定し、透過処理し、CASP3 p17の存在について染色した。YopE1−138−Mycを発現する株に感染させると、後脳領域では細菌が目に見えたが(染色「b」、図8A I)、細菌の周囲ではアポトーシスの誘導が検出されなかった(染色「c」、図8A I)。対照的に、YopE1−138−z−BIMを送達する株に感染させると、細菌の周囲の領域において、切断されたCASP3の存在の強力な増加が観察された(図8A II)。z軸方向の最大値投影に関する自動画像分析により、YopE1−138−z−BIMを移行させる細菌が、近くの細胞のアポトーシスをコントロール細菌によるものよりもはるかに多く誘導することが確認される(図8B)。これは、z−BIMが、細菌による移行時にゼブラフィッシュにおいて機能性であることを示す。これらの結果は、生きている動物における真核生物タンパク質送達のためのT3SSの使用をさらに認証するものである。
リン酸化は、生物学的プロセスを活性化するか又は不活化することができる広範な翻訳後修飾であり、したがって、シグナル伝達事象を研究するための好適な標的である[81、82]。それにもかかわらず、現在利用できる、アポトーシスに関するリン酸化の系レベルの分析はない。HeLa細胞に送達されたヒトtBidの影響を分析するために、本発明者らは、LC−MS/MSによるラベルフリーリン酸化プロテオミクス手法を使用した。3つの独立した実験において、細胞を未処理のまま放置するか、又はΔHOPEMT asd+YopE1−138−Myc若しくはΔHOPEMT asd+YopE1−138−tBidに30分間感染させた。細胞を溶解し、その後、酵素的消化、リン酸化ペプチド濃縮、並びに個々のリン酸化ペプチドの定量及び同定を行った。本発明者らは、ΔHOPEMT asd+YopE1−138−Mycに感染させた細胞とΔHOPEMT asd+YopE1−138−tBidに感染させた細胞を比較し、それにより、363のtBid依存性リン酸化事象を同定することができた。本発明者らがtBidリン酸化プロテオームと定義した、243の異なるタンパク質に対応する、tBid送達時に、286のリン酸化ペプチドは、リン酸化の増加を示したが、77は、然程リン酸化されなかった。STRINGデータベースを使用して、tBidリン酸化プロテオームのタンパク質間相互作用ネットワークを生成した[83](図9A)。さらに、ミトコンドリアでのアポトーシスに関係することが公知の27のタンパク質をネットワークに追加して、中心クラスターを構築した。興味深いことに、tBidリン酸化プロテオームからのほんの少数のタンパク質しかこの中心クラスターにつながらず、これは、多くのタンパク質が、これまでアポトーシスタンパク質に直接関連づけられなかったリン酸化の変化を受けることを示す。tBidリン酸化プロテオームによりカバーされる生物学的機能を特徴づけるために、本発明者らは、Database for Annotation,Visualization,and Integrated Discovery(DAVID、http://david.abcc.ncifcrf.gov/)[84、85]の機能アノテーションツールを使用して遺伝子オントロジー分析を行った。同定された生物学的機能は、多様な細胞プロセスがtBidによる影響を受けることを示す。クロマチン再構成及び転写制御に関与する多くのタンパク質は、リン酸化の変化を受ける(すなわち、CBX3、CBX5、TRIM28、HDAC1)。例えば、HDAC1は、転写制御に関与するヒストンデアセチラーゼである。HDAC1が、アポトーシスにも関与するタンパク質であるNF−kBの転写活性を調節することができることは、証明されている。本発明者らは、アポトーシスの調節に重要な役割を果たすことが以前に証明されている、RNAプロセシングに関与するタンパク質のクラスターをさらに同定した[86]。例えば、HNRPKは、DNA損傷に対するp53/TP53応答を媒介し、アポトーシスの誘導に不可欠なものである[87]。さらに、タンパク質翻訳に関与するタンパク質のリン酸化も影響を受ける。いくつかの真核生物開始因子(すなわち、EIF4E2、EIF4B、EIF3A、EIF4G2)がリン酸化の変化を受け、これは、アポトーシス細胞においてタンパク質合成全体が減少するという観察と一致している。興味深いことに、細胞骨格リモデリングに関与する多くのタンパク質(例えば、PXN、MAP1B9)のリン酸化がtBid送達時に変更される。これは、細胞の形態がtBid送達時に劇的に変化するという観察と一致している(図9B)。細胞収縮、及び接触の喪失は、ZO2及びパキシリンのような接着関連タンパク質のリン酸化が観察されるという事実に反映される。同様に、核の収縮には、ラミンA/C及びラミンB1のような層状タンパク質のリン酸化が伴う。総じて、tBID送達は、ミトコンドリア完全性の破壊によっても示される迅速なアポトーシス応答を誘導する(図9B)。本発明者らは、tBid誘導アポトーシスが、多様な細胞プロセスにおける何百ものリン酸化事象に影響を与えることを明らかにした。同定された多くのタンパク質がアポトーシスに関係しているが、アポトーシス誘導時にリン酸化されることが分かっているのはほんの少数であった。したがって、リン酸化プロテオミクス手法は、アポトーシスに関するさらなる研究のための有用な方策となる。
反復した同一又は可変タンパク質ドメインからなる異種融合タンパク質がIII型分泌により移行することができることを証明するために、本発明者らは、Y.エンテロコリティカによる送達のためのマウスアポトーシス誘導因子をYopE1−138と融合させた。コントロールとして、本発明者らは、Y.エンテロコリティカによる送達のために、マウスtBID(Y.エンテロコリティカに対してコドン最適化されたもの;配列番号194)又はマウスtBID若しくはマウスBAX(どちらの場合もY.エンテロコリティカに対してコドン最適化されたもの;配列番号200及び201)のBH3ドメインを、YopE1−138と融合させた。異種融合タンパク質は、結果としてYopE1−138−(tBID−BH3)2(配列番号202)になるようにそれ自体と融合しているtBIDのマウスBH3ドメインの1つの事例に存する。第2の事例では、異種融合タンパク質は、結果としてYopE1−138−(tBID−BH3)−(BAX−BH3)(配列番号203)になる、BAXのマウスBH3ドメインと融合しているtBIDのマウスBH3ドメインからなる。マウスtBID及びマウスBAXの事例では、コドンをY.エンテロコリティカに対して最適化した。反復した同一のドメイン、又は異なるタンパク質ドメインの組合せの模式図を図25に示す。
上述の実験において、アポトーシス促進性タンパク質(例えば、t−BID(配列番号25)又はBIM(配列番号21))のT3SSに基づく送達は、がん性細胞を含むマウス細胞及びヒト細胞両方において、細胞死を効率的に誘導したこと、並びに細菌のコドン使用頻度に対して最適化したマウスtBID(配列番号138)を使用したときこの効果を増大させることができたことが分かる。この細胞殺滅増加は、使用される最適なコドンに起因するタンパク質産生量の増加及びT3SSによる後続の送達量の増加を反映する可能性が非常に高い。
遺伝子改変Y.エンテロコリティカによる腫瘍定着実験を同系マウス同種移植モデル(4T1乳がんモデル)において繰り返し、細菌の定着を2週間にわたって追跡した。このとき、マウスを1×106コロニー形成単位(CFU)のY.エンテロコリティカΔyopH、O、P、E、M、Tに感染させた。感染後まだ間もない頃にB16F10モデルと同様の結果を得たが、本発明者らは、腫瘍定着が、感染後8日目に、そして14日目まで一貫して認められることをさらに明らかにすることができた(図30)。さらに、この定着は非常に特異的であり、評価した他の全ての臓器においてほんの少数の細菌しか検出されなかった(図31)。これらの研究結果は、Y.エンテロコリティカΔyopH、O、P、E、M、Tが、腫瘍の持続的定着を確立することによって、免疫系によるクリアランスを防止することができることを示す。
インビボでの腫瘍細胞に送達されるYopE1−138−(tBID BH3)2(配列番号202)の影響を評価するために、本発明者らは、4T1乳がん細胞を皮下同種移植した野生型Balb/Cマウスにおいて研究を行った。本発明者は、エルシニア属毒性プラスミドpYV上のYopEの天然部位に天然YopEプロモーターのもとでYopE1−138−(tBID BH3)2(配列番号202)をコードする、Y.エンテロコリティカΔHOPEMT株を評価することを目標とした。腫瘍が150−250mm3のサイズに達したら、PBS又は1×107のY.エンテロコリティカΔHOPEMT pYV−YopE1−138−(tBID BH3)をマウスに静脈内注射した。細菌の静脈内注射の日を0日目と定義した。その後数日(細菌の静脈内注射後0日目から9日目)にわたって腫瘍体積をノギスで測定した。腫瘍サイズの一切の初期均質性を補償するために、腫瘍体積を0日目の腫瘍体積に対して正規化した。Y.エンテロコリティカΔHOPEMT pYV−YopE1−138−(tBID BH3)2での治療は、腫瘍体積進行に対する影響を示し、細菌投与後8、9及び10日目に統計的に有意な腫瘍低減があった(図32)。重要なこととして、単独でのY.エンテロコリティカΔHOPEMTは、4T1マウスがんモデルにおいて腫瘍進行に影響を与えないことが判明した(図33)。これらの実験結果は、そのような細菌及びそれらのT3SSを腫瘍進行の妨害に用いることができることに光を当てるものである。
