質量分析(MS)は、定量的および定性的な方法の両方において分析物を検出するために有用な分析技術である。MSのプロセスの間に、質量タグと称される検出可能な分子がイオン化して荷電した分子または分子フラグメントを生成し、その後、これらの分子の質量対電荷の比を測定する。

本発明の幾つかの側面は、複数の生物学的パラメーター、例えば、分析物、もしくは試料中の酵素活性の存在または不在を、iCOREと称される質量によりコード化されたレポーター中にコード化するための、方法および試薬を提供する。このことは、例えば、複雑な生物学的試料中の分析物または酵素活性の多重検出を可能にする。外因性レポーターは、単一のアッセイ(例えばMS/MSアッセイ)において分析することができ、したがって、内因性レポーターを用いて生物学的試料中の異なる分析物または酵素活性を評価する場合にしばしば必要とされるような、異なる型の複数のアッセイの必要性を回避することができる。
当業者は、より長いポリマー、例えばより長いポリペプチド、多糖またはポリヌクレオチドが、差次的な同位体標識により、さらによりユニークな断片化シグネチャーが生成されることを可能にし、したがってiCORE技術の多重化能力をさらに拡大することを理解するであろう。
タンデム質量分析(MS/MS)は、質量分析計内で特定の試料イオンを断片化し、生じるフラグメントイオンを同定することにより、化合物についての構造情報をもたらすために用いられる。タンデム質量分析により、iCOREの複雑な混合物中の、例えば、複雑なiCOREのセットまたはライブラリー中の、特定のiCOREを、特異的かつ特徴的な断片化パターンをもたらすそのユニークな断片化シグネチャーに基づいて、同定することが可能となる。
例1:材料および方法
ペプチドおよびAb−ペプチドの合成。全てのペプチドを、Swanson Biotechnology Center(MIT)におけるバイオポリマー施設によりインハウスでFmoc化学により合成した。同位体標識されたアミノ酸は、Cambridge Isotopesから購入した。感光性リンカー(3−Nα−Fmoc−アミノ−3−(2−ニトロフェニル)プロピオン酸)は、Advanced Chemtechから購入した。ヒトIFN−ガンマおよびTNF−アルファに対する検出抗体(eBioscience、クローン4S.B3およびMab11)は、初めにSIA(Pierce)と50:1のモル比において反応させた。過剰なSIAの除去の後で、ペプチドをAbと共に20:1のモル比においてインキュベートした。サイズ濾過スピンフィルター(30k mwco、Amicon)により、過剰なペプチドを除去した。
複雑な生物学的試料を刺激するために10%ウシ血清に添加した組換えヒトIFN−ガンマを含む液体試料を作製した。図1aにおいて示すように、試料を、初めに、試料を、ビーズの表面に抱合した抗体と接触させることによりデコンボリュートした。ビーズの表面に結合した抗ヒトTNF−アルファおよび抗ヒトIFN−ガンマ抗体への特異的結合は、標的分析物であるIFN−ガンマのビーズ表面上への固定をもたらす。ビーズを、次いで、磁石により液体試料から分離して、液相を除去し、ビーズを洗浄バッファーで洗浄することにより、ビーズ状に残った任意の試料残渣中の任意の未結合の材料をビーズから洗い流した。固定された、ビーズ表面上の結合剤に結合した分析物を、次いで、光切断可能なリンカー(それぞれ、dE-+3G-+6V-dN-dD-dN-dE-dE-G-F-F-dS-A-dR-(ANP)-K(FAM)-G-G-C(配列番号37)、dE-+2G-+6V-dN-dD-dN-dE-dE-G-F-F-dS-+1A-dR-(ANP)-K(FAM)-G-G-C(配列番号37))を介してiCOREのセットに抱合したTNF-aおよびIFN-gに対する抗体の別のセットと接触させた。
Glu-fibを、同重体のiCOREライブラリーの作製のための塩基配列としてのその有用性について評価した。Glu-fibは、配列EGVNDNEEGFFSAR(配列番号1)の13アミノ酸のペプチドである。衝突により誘導される電離から生じる断片化スペクトルは、y型イオンの生成をもたらす。図2は、生じたy型イオン(y1−y13)およびその相対的強度を示す典型的なスペクトルである。
glu-fib iCOREの10重のライブラリーを、MS/MSアッセイに供した。結果を図3において示す。図の上のパネルは、セット中のiCORE(iCORE G1、G2、G3、G4、G5、G6、G7、G8、G9およびG10)の配列および断片化シグネチャーを提供する。上のパネルはまた、MSの第1ラウンドの後で10重のiCOREライブラリー(G1−G10)から得られた、抽出されたイオンクロマトグラフを示す。1つのみのピークが観察された(m/z=789.7−790.0)。したがって、各々のiCOREは、多重化されたセットから質量により区別し得るものであり、クロマトグラフィー(これは幾つかの態様においてにおいては定量のために有益である)によっては区別することができない。このことは、例3における計算と一致する。図3の中央のパネルは、上のパネルにおいて観察されたピークの断片化の後で生じるMS/MSを示す。結果は、例3の観察とも一致し、yイオンy3−y11を同定することができたことを示した。重要なことに、生じたy7断片化イオンの予測されるm/z値の周囲のm/zウィンドウの拡大は、個々のiCORE断片化シグネチャーに対応する個々の区別し得るピークを解明した(下のパネル)。G1−G10について得られたシグナルの相対的手利用は、元の試料中のiCOREの相対的な代表物(各々のiCOREの等量)が、得られたピークパターンに緊密に類似していた。このことは、方法が、定性的検出(分析物の不在/存在)のために適合するのみならず、定量的および比較定量的研究のためにも適合することを示す。
試料中のiCOREの豊富さの相対的定量が、かかるライブラリーが供されるMS/MSアッセイにおいて正確に反映されているか否かを調査するために、例4において記載されるような、10重のiCOREライブラリー(G1−G10)を含み異なるiCOREが規定の比において異なる相対的豊富さにおいて含まれる試料を作製した。元の試料は以下のiCORE化学量論を含んだ:G1:G2:G3:G4:G5:G6:G7:G8:G9:G10は、1:2:3:4:5:10:10:5:3:2:1の比で存在した。試料を、MS/MS分析に供し、結果を図4において示した。棒グラフは、元の化学量論と測定されたiCOREの豊富さとの間の良好な相関を示す。各々のiCOREの予測された(理論的な)および観察された(抽出された)豊富さのさらなる分析は、MS/MSの結果が、試料中の実際の豊富さと緊密に類似することを示す。観察されたデータセットと予測されたデータセットとの間の相関係数は、R2=0.99であるものと計算された。これらの結果は、多重iCOREアッセイが定量的分析のために好適であること、および、MS/MSアッセイの後で、iCOREの豊富さが維持され、正確に反映されることを示す。
iCOREを容易に検出および定量することができた動態学的範囲を調査するために、例4において記載されるような10重のiCOREライブラリーの連続希釈物を作製した。ライブラリーは、各々のiCORE(G1−G10)を同じ豊富さにおいて含む。それぞれ10−7M(100nM)、10−8M(10nM)、10−9M(1nM)、10−10M(100pM)および10−11M(10pM)、の濃度を有する5つの希釈試料を、次いで、MS/MSアッセイに供した。各濃度における各iCOREについて観察された強度を、希釈試料中のiCOREの濃度に相対的にプロットした。図5は、全てのiCOREが全ての濃度において正確に検出されたことを示し、このことは、iCORE MS/MSアッセイの感度、および、試料中の実際のiCOREの豊富さが観察されたシグナル強度において正確に反映される線形動態学的の範囲が少なくとも5桁にわたることを示している。これらの結果は、多重MS/MSアッセイにおけるiCOREの正確な検出が、高い感度において可能であり、ピコモル濃度レベルのiCOREが定量的分析を可能にする正確さにおいて検出可能であることを示す。
基質(例えば標的分析物に特異的に結合する結合剤)に共有結合しているiCOREの放出の効率を評価するために、glu-fibに基づくiCOREを作製して、共有結合を介して基質に抱合させた。iCOREを、基質、別のペプチドに、光切断可能なリンカーを介して連結して、それにより、光ケージされた、または光切断可能なiCORE−基質タンデムペプチドを作製した。光ケージされたタンデムペプチドを、約350nmの波長のUV光に、リンカーの光切断のために十分な時間(30分間)暴露する。これは、図6の上のパネルにおいて示すように、タンデムペプチドからのiCOREの放出をもたらす。光切断のプロセスを、LC MCによりモニタリングした(下のパネル)。得られたデータは、光ケージされたタンデムペプチド(I,m/z=881.7)が定量的に切断され、放出されたiCOREのうちの理論的に回収可能な量の100%近く(II,m/z=785.4)がレスキューされたことを示す。これらの結果は、他の分子、例えば結合剤またはハイドロゲル形成分子などの他のペプチドに光切断可能なリンカーを介して共有結合したiCOREの光切断は、UVへの暴露により効率的に放出させることができ、LC MSアッセイにおいて定量的にレスキューして正確に定量することができることを示す。
iCOREを他の分子を共有的に標識するために用いることができるか否かを調査するために、glu-fib iCOREを、特定の条件下において適合性の化学部分に対して共有結合を形成することができる反応性化学基に抱合させた。このために、glu-fib iCOREを、PEGモノマーの存在下においてUV光に暴露された場合にPEGモノマーに対して共有結合を形成することができる反応性の化学部分に結合させた。図7において示すように、暴露は、glu-fib iCOREで標識されたPEGポリマー、この場合はPEGの足場がiCOREにより共有結合されているハイドロゲルの形成をもたらす。
この原理証明実験により、基質をiCOREで共有的に標識することができること、および、例えば組織工学のための足場として有用なiCORE標識されたハイドロゲルを容易にもたらすことができることを示す。
疾患の検出のための多重化された合成バイオマーカーを含むプロテアーゼ感受性プラットフォームを開発した。図8は、このアプローチの模式図を示す。図8aは、ナノワームナノ粒子状に抱合した質量によりコード化された基質ペプチドライブラリーからなる、合成バイオマーカーのライブラリーを示す。動物全体におけるNWカクテルの投与は、疾患組織における蓄積をもたらす(b)。局所的なプロテアーゼは、ペプチドフラグメントを切断し、これは次いで尿中に濾過される。UV光への暴露により光ケージされた質量レポーターが放出され、液体クロマトグラフィータンデム質量分析により定量される(c)。
このセットから、強力なプロテアーゼ感受性を有する10種のペプチドを選択して、ペプチド−NWライブラリーとして使用した(表1)。
質量によるコード化の多重の利点にもかかわらず、MSによりプロテアーゼ活性を検出することの一つの問題は、複雑なタンパク質分解環境におけるペプチド基質は、乱雑なプロテアーゼにより複数の部位において切断され、エキソプロテアーゼにより短縮化されて、質量分析を混乱させる殆ど規定されないフラグメントの多様なプールを生じ得ること4、29である。ここでは、基質ライブラリーをコード化するためのよく規定された質量レポーターを設計した。Glu-fibの有利な腎クリアランス特性を考慮して、Glu-fibのd−異性体リッチな誘導体を、プロテアーゼ耐性質量レポーターとして役立つように、および基質の切断およびNWからの放出による腎濾過を促進するために、各々のプロテアーゼ基質のN末端に付属させた(表1)。光分解によりin vivoタンパク質分解の後の複雑な尿中切断フラグメントから規定のGlufibペプチドを回収することを可能にするために、これらのタンデムペプチドを、内部の光に対して不安定な残基30でさらに修飾した。このコンストラクトを試験するために、モデルの光ケージされたタンデムペプチドを合成した(化合物I、図13a)。先に公開されたニトロフェニル基に関する報告と一致して、化合物I(3重に荷電、881.7m/z;図13b、上のパネル)のUV光への暴露は、ペプチド切断を引き起こし、2重に荷電されたアセタミド末端化されたGlu-fib(785.4m/z;図13b、下のパネル)をもたらした。
肝臓線維症は、慢性肝臓傷害の治癒応答であり、瘢痕組織の発達をもたらし、これは硬変、肝不全およびがんをもたらし得る18。コラーゲンなどの細胞外マトリックスの蓄積の動力学は、主に、線維形成性肝臓星細胞および筋線維芽細胞、ならびにMMPなどのマトリックスリモデリングプロテアーゼおよびそれらの阻害剤により駆動される。モニタリングのための現在の最良の標準は、針生検とその後の組織学的分析である。しかし、この技術は侵襲的であり、サンプリングの不均一性により交絡を生じ、合併症の有限の危険性を有し、必要(例えば抗線維症治療のモニタリング)に応じて頻繁に行うことができない33。超音波イメージング、エラストグラフィーおよび血清バイオマーカーを含む非侵襲的なアッセイは、それらの低い正確性および限定された予後の有用性により限定される34。したがって、生検に基づくモニタリング、新規の抗線維症剤の同定および評価、ならびに臨床的決定の支援の代わりとなる非侵襲的バイオマーカーについての緊急の必要性が未だ存在している35。ここで、肝線維症をモニタリングする能力を有する合成バイオマーカーを同定すること、およびDDC誘導型モデルを線維症と消散しつつある疾患との両方を含むように拡大することを探究した(図11a、b、c)。
全身転移の前に診断された場合、多くの原発腫瘍は、従来の臨床的介入により効果的に処置することができる36。しかし、殆どの臨床において利用されるバイオマーカーは、小さい腫瘍を判別する診断正確性および感度を欠き、脱落したがん組織または処理されたがん組織の副産物を標的とする現在の内因性の血液バイオマーカー戦略を、早期検出のために十分に改善することができるか否かについては不明のままである19。さらに、個々の血清バイオマーカー(例えば、卵巣がんについてはCA-125、前立腺がんについてはPSA)が、早期検出に必要とされる必要な感度および特異度を備えていないこと、ならびにバイオマーカーのパネルが必要とされる可能性が極めて高いことが、明らかとなってきている37。
疾患の多くの新たな特色が、包括的なプロファイリングアプローチにより急速に発見されているという事実にもかかわらず、この知識の次世代バイオマーカーへの発展は、内因性の標的に固有の多くの技術的および生物学的問題により、根本的に限定されたままである。理想的には、候補バイオマーカーは、ネイティブのバックグラウンドに対して高いレベルで分泌され、循環において検出まで安定であり続けるか、または残留し続け、組成的に単純な宿主の体液から容易に到達可能であり、高い感度および特異度で疾患を識別することができる。現実には、かかるパラメーターは改善または制御することが困難であり、多くの有望なバイオマーカーが、臨床的翻訳についての厳密な評価の間に失敗する。
