Description
本出願は、2011年1月6日に出願された米国仮出願番号61/460,708の優先権を請求し、その全文が本明細書に参照することにより取り込まれている。

核酸の抽出及び精製に使用される方法。核酸は、グアニンイソチオシアナート(GuSNC)緩衝液中で溶解によりサンプルから抽出される。臨床サンプル中の潜在的干渉物質からの核酸の精製は、GuSNCの存在下に核酸をシリカマトリクスに結合させることによって行われる。この方法をテストするために、複合タイプの精製マトリックスは、どれが最大の結合能力を有するか、そしてどれが本発明のカートリッジに好適な小フォーマットに容易に組み込むことができるかを決めるために、プロトタイプミニカラム部材中でテストされた。Whatmanガラス繊維膜(GF/D及びGF/Fタイプ; Whatmantd.から市販), 3MEmpore膜(3M, St. Paul, Minnesotaから市販), 及びSigmaサイズ分画二酸化ケイ素粒子(Sigma-Aldrich Co., St. Louis, Missouriから市販)が、可能な候補としてテストされた。WhatmanGF/D、GF/F、及び3MEmporeがテストされ、そして全核酸の結合能力が比較された。WhatmanGF/Dは、他のマトリックスと比べて最大の結合能力を有することが認められた(約8.3μg/mg)。最も重要なこととして、GF/Dはカートリッジの流体流路へ容易に一体化され得て、そして膜の全結合能力はGF/Dの更なる層を単に加えることにより調整されることができる。
対する最大濃度ポイントは、圧力規格を超えることなく作動され得る最大の濃度である。
プライマー選択。16遺伝子標的(8薬剤、6RNA及び10DNA標的を含む16遺伝子標的)を増幅するために、リアルタイムPCRアッセイのために選択されていたプライマーが使用された。プライマーは、プライミング領域間で配列に向けられるプローブの使用を通して増幅産物の検出を可能にするのに十分長い増幅産物を生成した。ある場合には、増幅効率を改善するために、又はすべてのプライマーが類似の融解温度を有することを確実にするために、プライマーに小変更がなされた(長さの若干の変更又は標的配列に沿った小変化)。最終プライマー配列は図14に与えられる。
核酸検出アッセイの構築。標的アンプリコンの検出は、電気化学ルミネセンス技術を用いるサンドイッチハイブリダイゼーションフォーマットを用いて実施された(図4)。臨界パラメータのハイスループット評価を可能にするために、先ず検出アッセイが開発され、そしてMeso Scale Diagnostics, LLC(MSD, Gaithersburg, MD)市販MULTI-ARRAY(登録商標)プレート材料及び SECTOR(登録商標) イメージャプレート読み取り機を使用して、96ウェルプレート読み取り機で最適化された。これらのプレートは、結合アッセイのための両方の固相支持体、並びにECL測定のための電気エネルギ源として機能する各ウェル中にカーボンインク電極を一体化している。図4に示されるように、各増幅標的はそれを2つのオリゴヌクレオチドプローブ:カーボンインク電極上に固定化されたキャプチャプローブ及びECL標識にリンクされた検出プローブに結合することによって測定された。プローブの結合は、電極に電位をかけることにより、そしてECL標識からの発光を測定することによって計測された。2つのプローブ配列は、プライマー結合領域間に標的を結合するため、プライマーからの潜在的妨害を除くため、及び標的に対する特異性の更なるレベルを与えるために選択された。プローブ選択ソフトウェアは、プローブが大体同じ融解温度を有して、標的生物に特有で、そしてヒトDNAと結合し得ないことを確実にするために使用された。最終プローブ配列は図20(a)で与えられる。
Claims (12)
- サンプルのPCR解析を実行するためのアッセイカートリッジであって、該カートリッジはチャンバ;及び
(a)近位端から遠位端にかけて、入口、精製ゾーン、PCR反応ゾーン、及び検出ゾーンを備え、更に一つ又はそれ以上のエアーベントポートを備える一次流路、及び
(b)該一次流路と、各々が交差し、上記チャンバに流体接続される一つ又はそれ以上の流体導管であって、ここで、該チャンバは追加のエアーベントポートに接続されており、該一つ又はそれ以上の流体導管のうちの一つの流体導管は、(i)前記一次流路及び前記チャンバを接続する第一の導管、並びに(ii)該チャンバを前記追加のエアーベントポートに接続する第二の導管、を含む多管流体接合部を備え、ここで、該流体導管は、該多管流体接合部から遠位位置で光学流体センサと連通状態にあり、そして流体のボリュームが、該多管流体接合部と該遠位位置との間の距離によって規定される、上記一つ又はそれ以上の流体導管、
を含む流体ネットワーク;を含んでなり、
そして上記PCR反応ゾーンは、第一の温度制御ゾーン、第二の温度制御ゾーン、並びに、該第一及び第二の温度制御ゾーンの間に位置する制約ゾーンを含み、そして上記流体ネットワークは、該PCR反応ゾーンで実行されるPCR反応中、流体の計量されたボリュームを該第一と第二の温度制御ゾーン間で往復させるように構成される、上記アッセイカートリッジ。 - 前記精製ゾーンが、第一の廃棄物チャンバ及び精製試薬チャンバに流体接続される、請求項1に記載のアッセイカートリッジ。
- 前記一次流路が、(i)該一次流路及び一つ又はそれ以上の反応試薬チャンバ;及び(ii)前記一つ又はそれ以上の反応チャンバ及び一つ又はそれ以上の試薬チャンバエアーベントポートを接続する一つ又はそれ以上の試薬多管接合部によって前記反応ゾーンで交差する、請求項1に記載のアッセイカートリッジ。
- 前記反応ゾーンが、第一の反応温度制御ゾーン及び第二の反応温度制御ゾーンを備え、そして前記流体ネットワークが、該反応ゾーンにおいて実行される反応中、流体のボリュ
ームを該第一と第二の温度制御ゾーンの間で、往復させるように構成される、請求項1に記載のアッセイカートリッジ。 - 前記一次流路が(i)該一次流路及び一つ又はそれ以上の検出試薬チャンバ;及び(ii)該一つ又はそれ以上の検出試薬チャンバ及び一つ又はそれ以上の検出チャンバエアーベントポートを接続する検出試薬多管接合部によって前記検出ゾーンで交差する、請求項1に記載のアッセイカートリッジ。
- 前記精製ゾーンが前記サンプル中の核酸を抽出しそして精製するように構成される、請求項1に記載のアッセイカートリッジ。
- アッセイカートリッジ中のサンプルのPCR解析を実行する方法であって、該カートリッジが流体ネットワーク及び複数のチャンバを備え、該流体ネットワークが、
(a)近位端から遠位端にかけて、(i)入口、(ii)精製ゾーン、(iii)第一の反応温度制御ゾーン、第二の反応温度制御ゾーン、並びに、該第一及び第二の温度制御ゾーンの間に位置する制約ゾーンを含む、PCR反応ゾーン、及び(iv)検出ゾーンを備え、更に(v)一つ又はそれ以上のエアーベントポート、を備える一次流路、及び
(b)該一次流路と、各々交差し、一つ又はそれ以上の上記チャンバに流体接続された一つ又はそれ以上の流体導管であって、ここで、該チャンバの各々が追加のエアーベントポートに接続されており、該一つ又はそれ以上の流体導管のうちの一つの流体導管は、(i)前記一次流路及び前記チャンバを接続する第一の導管、並びに(ii)該チャンバを前記追加のエアーベントポートに接続する第二の導管、を含む多管流体接合部を備え、ここで、該流体導管は、該多管流体接合部から遠位位置で光学流体センサと連通状態にあり、そして流体のボリュームが、該多管流体接合部と該遠位位置との間の距離によって規定される、上記一つ又はそれ以上の流体導管、を備え、
ここで、上記複数のチャンバが:サンプルチャンバ、溶解試薬チャンバ、溶解チャンバ、精製試薬チャンバ、複数のPCR試薬チャンバ、及び一つ又はそれ以上の廃棄物チャンバ、を含み;
該方法が:
(i)該サンプルチャンバから該溶解チャンバへのサンプルのボリュームを計量する工程;
(ii)該溶解試薬チャンバから該溶解チャンバへの溶解緩衝剤のボリュームを計量する工程;
(iii)サンプルの該ボリュームを溶解する工程;
(iv)該溶解チャンバから上記精製ゾーンに該溶解物を動かす工程;
(v)該溶解物から核酸を抽出する工程;
(vi)該核酸を精製する工程;
(vii)該精製された核酸混合物を上記PCR反応ゾーンに動かす工程;
(viii)上記精製された核酸混合物を一つ又はそれ以上のPCR試薬と接触させる工程;
(ix)工程(viii)において形成された該混合物を、該第一及び第二の温度制御ゾーンの間で往復させる工程;
(x)工程(viii)及び(ix)を繰り返して、増幅生産混合物を形成する工程;
(xi)該増幅生産混合物を検出試薬と接触させる工程;
(xii)工程(x)において形成された上記混合物を該検出ゾーンに動かす工程;及び
(xiii)該検出ゾーンからの信号を測定する工程;を含んでなる、上記方法。 - 請求項7に記載の方法であって、ここで、前記精製ゾーンが、近位端から遠位端にかけて、
(i)(a)前記一次流路及び前記精製試薬チャンバを接続する第一の精製試薬チャンバ導管;及び
(b)該精製試薬チャンバ及び精製試薬チャンバエアーベントポートを接続する第二の精製試薬チャンバ導管;を含む
精製多管流体接合部;
(ii)上記精製ゾーンの上記一次流路中に位置付けられた一体化精製膜;並びに
(iii)(a)該一次流路及び前記廃棄物チャンバを接続する第一の廃棄物チャンバ導管;及び
(b)該廃棄物チャンバ及び廃棄物チャンバエアーベントポートを接続する第二の廃棄物チャンバ導管;を含む
廃棄物多管流体接合部;を備え、
そして前記抽出工程(v)が
(xx)前記膜上に溶解物を捕捉すること;
(yy)溶離液を上記第一の廃棄物チャンバに除去すること;及び
(zz)上記膜を、一つ又はそれ以上の精製試薬を用いて洗浄すること;
を含む、上記方法。 - 前記カートリッジが更に、各々凍結乾燥されたPCR試薬を含む複数の再構成チャンバを備え、そして接触工程(viii)が一つ又はそれ以上の該凍結乾燥されたPCR試薬を再構成することを含む、請求項8に記載の方法。
- エアーベントポートに接続されたチャンバを備える流体ネットワークであって、該流体ネットワークは、
(a)近位端から遠位端にかけて、入口、精製ゾーン、PCR反応ゾーン、及び検出ゾーンを備え、更に一つ又はそれ以上のエアーベントポートを備える一次流路、及び

を備え、
そして、上記PCR反応ゾーンは、第一の温度制御ゾーン、第二の温度制御ゾーン、並びに、該第一及び第二の温度制御ゾーンの間に位置する制約ゾーンを含み、そして上記流体ネットワークは、該PCR反応ゾーンで実行されるPCR反応中、流体の計量されたボリュームを該第一と第二の温度制御ゾーン間で往復させるように構成される、上記流体ネットワーク。 - 前記多管流体接合部が三方向接合部である、請求項10に記載の流体ネットワーク。
- 請求項11に記載の流体ネットワークとインターフェースで接続するように構成されるシステムであって、該システムが、該流体ネットワーク内で流体の動きを駆動するように構成される流体制御マニホールドを含んでなる、上記システム。
