Description
(1)標的mRNAのpoly(A)鎖および/または3’末端配列の一部を切断することを含む、標的遺伝子の翻訳反応を抑制する方法。

母性mRNAのpoly(A)鎖連結部位上流を標的にしたアンチセンスモルフォリノがpoly(A)鎖を取り除き翻訳を阻害する証拠
概略
アンチセンスモルフォリノオリゴヌクレオチド(MO)による遺伝子発現抑制は、翻訳開始部位周辺とハイブリダイゼーションさせるかスプライスドナー部位を標的にして達成される。本実施例では、母性mRNAの3’非翻訳領域(UTR)のpoly(A)鎖結合部位から上流40ヌクレオチドに対する25merのMOを用いるアンチセンス法を紹介する。本発明者らは、MOがzcdk9 mRNAのpoly(A)鎖を取り除き翻訳反応を阻害することを見出し、これはmiRNAとMOの機能的類似点を示すものである。PCRを基本としたアッセイ法で、ゼブラフィッシュcdk9や tbp、 cyclin B1 と cyclin B2のmRNAが特異的なMO依存的poly(A)鎖伸長阻害を受けることを検出した。よってここで紹介したアンチセンス法は、MOがmRNAの制御においてmiRNA様の活性を有していることを明らかにするとともに、動物の卵母細胞や初期胚における母性mRNAの発現抑制に応用できることを示している。
遺伝子発現を抑制するための古典的なアンチセンス法では、1本鎖(ss)DNAが相補的な塩基対を介したDNA-RNAの2重鎖形成により生体内で誘導される標的mRNAのRNase Hによる切断を介した活性を利用する。しかしながら、ssDNAを効率的に分解するエンドヌクレアーゼが生体内に存在することから、ssDNAによるアンチセンス活性は減弱されてしまう。この問題点を回避するためにモルフォリノオリゴヌクレオチド(MO)はエンドヌクレアーゼ耐性を有しているので頻繁に使用されている。アンチセンスssDNAが標的mRNAの分解によって遺伝子発現抑制を誘導するが、MOはmRNAのRNase H依存的切断を仲介するわけではない。すなわち、MOとmRNA間の2重鎖形成は、mRNAの翻訳開始点近傍へのMOのハイブリダイゼーションにより翻訳を阻害する場合や、スプライスドナー部位と2重鎖を形成することによって正確なスプライシングを妨害する。両者において、アンチセンスMOは 遺伝子発現抑制のための非常に有効な手段として用いられるが、遺伝子発現に対するMO依存的な特異的阻害効果を簡単に確認することは困難である。
・合成
DNAとモルフォリノオリゴヌクレオチドはオペロンとGene Tools社でそれぞれ合成された。
・胚
全てのゼブラフィッシュと胚は28℃で飼育された。
・MOの微量注入
野生型胚には1か2細胞ステージで約2.5 pmolのMOが注入された。この研究で用いたMOを以下に示す。

2つのMOの混合物を検討する際は、それぞれの1.25 pmolを胚に注入した。
10個の回収した胚は、液体窒素で凍らせた後、200 μl の RIPA buffer (150 mM NaCl, 1% NP-40, 0.5% deoxycholate, 0.1% sodium dodecyl sulfate, 50 mM Tris-HCl [pH 8.0])に溶かした。十分な超音波処理後、上清100 μlは1分間の遠心分離(12,000g)で回収され、そこに40 μl の 4× Laemmli サンプルバッファーを添加した。ウエスタンブロット解析においては、14 μlのサンプル(1個の胚の半分に相当)を解析した。
全RNAは、Sepasol-RNA I super (Nacalai Tesque)により胚から調製された。
PATアッセイは、微細な修正を加えたものの基本的には文献10に従った。全RNA(300 ng)は65℃で5分間、12- から 18-merのpoly (dT)からなるリン酸化oligo (dT) プライマー混合液存在下でインキュベーションした。T4 DNA ligase (350 U) (TAKARA Bio)と1時間42°Cでインキュベーションしたのち、サンプルは200 ng の(dT)12-anchor primer (5'-GCGAGCTCCGCGGCCGCGTTTTTTTTTTTT-3'(配列番号10)) で 12°C 、1 時間インキュベーションし、さらに1時間42℃で SuperScript III 逆転写酵素(200 U) (GE Healthcare)とインキュベーションすることでPAT cDNAを得た。最後に、 (dT)12-anchor primerとそれぞれの遺伝子特異的なprimerでPCRを行い、PCR産物は2.2% のアガロースゲル電気泳動により分離し、DNAバンドをエチジウムブロマイドで可視化した。遺伝子特異的primerを以下に示す。

・逆転写反応-PCR(RT-PCR)
RT-PCRはSuperScript III transcriptase (200 U)を用いて実施した。Random とoligo (dT) primers(Invitrogen) を逆転写反応用のprimerとして用いた。RT-PCR用の遺伝子特異的primer (forward と reverse primers) を以下に示す。

抗zCdk9抗体作製のために組換えzCdk9タンパク質をEscherichia coliで発現させて準備し、 disk preparative electrophoresisで分画した。ウサギ(タカラバイオ株式会社に委託)にCdk9タンパク質を免疫し、オペロンの標準プロトコールで処理した。ポリクロ―ナル抗Cdk9抗体は文献11に従って精製した。抗ヒトCdk9抗体(H-169)と抗actin抗体(clone C4)は、それぞれSanta Cruz と Chemiconから購入した。イムノブロットは文献12に従って行った。ブロットは ECL system (GE Healthcare)で発色させた。
small RNA Cloning Kit (Takara)を些細な変更のもとに用いた。300 ngの全RNAを胚から単離した後、alkaline phosphatase (BAP)で処理後、ビオチン化したRNA/DNA 3’ adaptorを3’末がBAP処理されたRNAにライゲーションした。 ストレプトアビジンが表面に付いている磁性ビーズでadaptor-ligated RNAを回収した。そのビーズを洗浄後、PCR-R & RT-primer存在下で逆転写反応を行い、合成されたcDNAはアルカリ処理によってビーズから遊離させられたのちにzcdk9 PAT primer とPCR-R & RT-primerの存在下でPCRを行った。それから、PCR産物はアガロースゲル電気泳動にかけられ、DNAバンドをエチジウムブロマイド染色で可視化した。そのバンドはゲルから切り出され、DNA断片が回収されたのちにpMD20-Tベクターにクローニングされた。アンピシリン含有のプレート上で青白判定によるクローンの選別を行い、 プラスミドはそれぞれのクローンから回収された。挿入された領域は制限酵素処理で確認された。それぞれのサンプルから10クローン以上を抽出し、DNAの塩基配列を決定した。
・zcdk9 mRNAの3’UTR末端を標的にしたMOをゼブラフィッシュ初期胚に注入するとpoly(A)鎖伸長が阻害され、その結果、翻訳反応が阻害された。
既に記載したように、MOと mRNAの 3’ UTR末端間の2重鎖は適切なpoly(A) 鎖伸長を阻害する。MO添加後poly(A)鎖部分に何残基のAが残っているのか正確に決定するために、図2で得られているMOが注入された胚由来のmRNAで合成されたzcdk9 cDNAの3’末領域のDNAのシークエンス反応を行った。これを行うにあたり、 small RNA Cloning Kit (Takara) を採用した。そのキットでは、ビオチン化されたRNA/DNA 3’ adaptorがmRNAの3’末端に付加され、その後、ストレプトアビジン磁気ビーズで回収・精製される。逆転写反応はビーズ上で実施され、cDNA回収後、zcdk9 PAT primer と PCR-R & RT-primerによるPCRで cDNAが増幅された(図3A)。PCR産物はアガロースゲルによる電気泳動で解析され、DNAバンドはエチジウムブロマイド染色で可視化された(図3B)。
poly(A)鎖伸長に対するMO効果を評価するため、cdk9 MO に加えてcyclin B1 MOとcyclin B2 MOの3種類の遺伝子特異的MOを準備した (図 4)。MOの特異性を簡単に決定するために、受精後5時間の胚から全RNAを抽出し、これらを用いたPATアッセイを実施した (図 4B、C)。cyclin B1 MOとcyclin B2 MOに関しても検討した (図4A、B)。ここで言及すべきことは、ゼブラフィッシュcyclin Bのオルソログに相当するB1 やB2は、それぞれかなり類似した塩基配列からなる3’UTRを有していることである(図4A)。実際にcyclin B1 MOとcyclin B2 MO間には10個の相同な塩基が存在している (図 4A)。実験結果は、cyclin B1 MOとcyclin B2 MOはそれぞれ特異的に自身のmRNAにおいてのみ効果を示したということである(図 4B)。cdk9 MOとtbp MOを用いた場合においても同様にそれぞれが特異的に作用する効果を有する結果が得られている(図 4C)。mRNAのpoly(A)鎖伸長に対するMO効果は、さらに図6AやBにおいて受精後2時間から5時間の胚に由来するmRNAで確認されている。これらの結果は、3’UTRを標的にしたアンチセンスMO法がゼブラフィッシュ発生初期胚において特異的にpoly(A)鎖伸長阻害に作用することを示すものである。
ゼブラフィッシュ初期胚に関して母性mRNAの発現阻害に関して報告する。これは、poly(A)鎖伸長阻害と翻訳阻害で引き起こされる。poly(A)鎖伸長阻害に関しては、mRNAのpoly(A)鎖連結部位上流において形成されるMOとmRNA間の2重鎖構造がMOに依存したpoly(A)鎖伸長阻害に必要であると思われる(図2と図5)。特筆すべきは、zcdk9 mRNAの3' UTRの末端から上流に26塩基から50塩基の部分でMOがハイブリダイズするとpoly(A)鎖には影響が観察されないということである(図2と3)。これは、3' UTR領域の末端部分25塩基が重要なシスエレメントであることを示唆する。zcdk9、cyclin B1、およびcyclin B2 のmRNAsの3’末端の25塩基部分と tbp のmRNAでは30塩基部分には典型的なポリAシグナル (AAUAAA)が存在し、そこには細胞質で生じるpoly(A)化に関与するRNA-タンパク質複合体の一つの CPSFが結合する。アフリカツメガエル卵母細胞では、そのRNA-タンパク質複合体は細胞質poly(A)鎖短小化酵素 (PARN) と細胞質poly(A)鎖伸長酵素(Gld-2)がCPSFや細胞質poly(A)鎖制御関連因子である CPEB、Pumilio、およびMusashiを含んでいる。それゆえに、poly(A)鎖連結部位にMOがハイブリダイズすることがポリAシグナルへのCPSFの結合やそのRNA-タンパク質複合体の機能を阻害すると考えるのは妥当であろう。これは、Gld-2とPARNのバランスに変化を与え、その結果、poly(A)鎖の短小化が生じている可能性を示唆しているのかもしれない。

材料と方法
・細胞培養
HeLa細胞は10% 非働化FBS、100 units/mL penicillin、100 mg/mL streptomycinのDMEM(Sigma-Aldrich)で37℃、5% CO2の条件下で培養した。
約1 x 106/mLとなるよう、細胞を10% 非働化FBSを含むDMEM培地に懸濁させ、1mLずつ12穴プレートに撒く。細胞が40〜50%程度の集密状態の時に、siRNA(最終濃度20nM)及び2μL Lipofectamine(Ingitrogen)を200μL OptiMEM(Ingitrogen)に混合したものを添加した。必要に応じて、PMA(最終濃度10nMまたは100nM)も添加する。24時間後に回収し、全RNAの精製またはウェスタンブロット解析を行った。

・細胞の全RNAの精製
全RNAは、Sepasol-RNA I super (Nacalai Tesque)により細胞から調製された。
RT-PCRはSuperScript III transcriptase (200 U)を用いて実施した。Random とoligo (dT) primers(Invitrogen) を逆転写反応用のprimerとして用いた。RT-PCR用の遺伝子特異的primer (forward と reverse primers) を以下に示す。

回収した細胞はPBS 1mLでの洗浄の後、125 μL の RIPA buffer (150 mM NaCl, 1% NP-40, 0.5% deoxycholate, 0.1% sodium dodecyl sulfate, 50 mM Tris-HCl [pH 8.0])に溶かした。上清62.5 μLは5分間の遠心分離(15,000 rpm)で回収され、そこに62.5 μL の 2× Laemmli サンプルバッファーを添加した。ウエスタンブロット解析においては、5 μLのサンプルを解析した。1次抗体として抗Bcl-xL抗体(Santacruz, sc-8392)、抗PLK1抗体(Santacruz, sc-17783)、抗Livin抗体(Santacruz, sc-30161)、抗RelA抗体(Santacruz, sc-372)または抗Actin抗体(Millipore, clone C4)を用いた。また、2次抗体としてHRP-conjugated anti-rabbit IgG (GE Healthcare, NA9340OV)またはPOD-conjugated mouse IgG to Rabbit IgG (Dako, P0260)用いた。反応したタンパク質は、SuperSignal West Pico Chemiluminescent Substrate (Pierce)で処理し、LAS4000 IR multi color (Fuji Film)で可視化した。
RelA、Bcl-xL、LivinおよびPLK1のそれぞれのmRNA 3'UTRのポリAシグナル配列を覆うようにsiRNAを設計した(図12)。HeLa細胞にsiRNAを導入すると、特異的にmRNAおよびタンパク質蓄積量の減少が観察された(図8, 9, 10)。さらに、PMA添加で発現誘導されるtPA遺伝子に関して、同様にtPAのmRNA 3'UTRのポリAシグナル配列を覆うsiRNAを設計した(図12)。HeLa細胞へのPMA添加と同時にsiRNAを添加し、24時間後にRNAを回収した。RT-PCR法により解析すると、tPAの発現誘導がmRNAレベルで阻害されたことがわかった(図11)。
本実験は、従来法より簡便に設計が可能であるsiRNAを提供する。

Claims (11)
- 標的mRNAのpoly(A)鎖結合部位から上流40ヌクレオチドまでの領域の配列の全部又は一部に相補的なヌクレオチド配列からなる20〜25merのリボ核酸を用いて、標的mRNAのpoly(A)鎖を切断することを含む、標的遺伝子の翻訳反応を抑制する方法であって、前記リボ核酸は天然のヌクレオチドから構成されても、少なくとも1個のヌクレオチド類似体を含むものであってもよい前記方法。
- 標的mRNAのpoly(A)鎖結合部位から上流40ヌクレオチドまでの領域の配列の全部又は一部が、ポリAシグナル配列の全部又は一部を含む請求項 1記載の方法。
- リボ核酸が天然型のヌクレオチドからなる請求項1又は4記載の方法。
- リボ核酸が二本RNAである請求項6記載の方法。
- リボ核酸が少なくとも1個のヌクレオチド類似体を含む請求項1又は4記載の方法。
- リボ核酸が一本鎖である請求項8記載の方法。
- 一本鎖リボ核酸がアンチセンスモルフォリノオリゴヌクレオチドである請求項9記載の方法。
- 標的mRNAのpoly(A)鎖を切断することができる、標的mRNAのpoly(A)鎖結合部位から上流40ヌクレオチドまでの領域の配列の全部又は一部に相補的なヌクレオチド配列からなる20〜25merのリボ核酸を含む、標的遺伝子の翻訳反応を抑制するためのキットであって、前記リボ核酸は天然のヌクレオチドから構成されても、少なくとも1個のヌクレオチド類似体を含むものであってもよい前記キット。
- 標的mRNAのpoly(A)鎖を切断することができる、標的mRNAのpoly(A)鎖結合部位から上流40ヌクレオチドまでの領域の配列の全部又は一部に相補的なヌクレオチド配列からなる20〜25merのリボ核酸が導入され、標的遺伝子の翻訳反応が抑制された細胞であって、前記リボ核酸は天然のヌクレオチドから構成されても、少なくとも1個のヌクレオチド類似体を含むものであってもよい前記細胞。
- 標的mRNAのpoly(A)鎖を切断することができる、標的mRNAのpoly(A)鎖結合部位から上流40ヌクレオチドまでの領域の配列の全部又は一部に相補的なヌクレオチド配列からなる20〜25merのリボ核酸が導入され、標的遺伝子の翻訳反応が抑制された非ヒト生物であって、前記リボ核酸は天然のヌクレオチドから構成されても、少なくとも1個のヌクレオチド類似体を含むものであってもよい前記非ヒト生物。
- 標的mRNAのpoly(A)鎖および/または3’末端配列の一部にハイブリダイズできる一本鎖アンチセンスモルフォリノオリゴヌクレオチドを用いて、標的mRNAのpoly(A)鎖および/または3’末端配列の一部を切断することを含む、標的遺伝子の翻訳反応を抑制する方法。
