ポジティブ選択マーカーには、サイトカイニン生合成の重要な酵素として、形質転換された植物の再生を促進することができる、アグロバクテリウム・ツメファシエンス(Agrobacterium tumefaciens) (菌株:PO22; Genbank Acc.-No.: AB025109)由来のイソペンテニルトランスフェラーゼのような増殖刺激選択マーカー(たとえば、サイトカイニンを含まない培地上で選択)があるがこれらに限定されない。対応する選択方法が記載されている(Ebinuma H et al. (2000) Proc Natl Acad Sci USA 94:2117-2121; Ebinuma H et al. (2000) Selection of Marker-free transgenic plants using the oncogenes (ipt, rol A, B, C) of Agrobacterium as selectable markers, In Molecular Biology of Woody Plants. Kluwer Academic Publishers)。形質転換されないものと比べて形質転換された植物に増殖優位性を与える、他のポジティブ選択マーカーは、たとえば、EP-A 0 601 092に記載されている。増殖刺激選択マーカーにはβグルクロニダーゼ(たとえばサイトカイニングルクロニドと組み合わせ)、マンノース-6-リン酸イソメラーゼ(マンノースと組み合わせ)、UDP-ガラクトース-4-エピメラーゼ(たとえばガラクトースと組み合わせ)を含めることができる(がそれに限定すべきではない)。マンノースと組み合わせたマンノース-6-リン酸イソメラーゼが特に好ましい。
対抗選択マーカーは、正しく欠失させた配列による生物の選択を可能にする(Koprek T et al. (1999) Plant J 19(6):719-726)。チミジンキナーゼ(TK)およびジフテリア毒素A断片(DT-A)、シトシンデアミナーゼをコードするcodA遺伝子(Gleve AP et al. (1999) Plant Mol Biol 40(2):223-35; Pereat RI et al. (1993) Plant Mol Biol 23(4):793-799; Stougaard J (1993) Plant J 3:755-761)、シトクロムP450遺伝子(Koprek et al. (1999) Plant J 16:719-726)、ハロアルカン脱ハロゲン酵素をコードする遺伝子(Naested H (1999) Plant J 18:571-576)、iaaH遺伝子(Sundaresan V et al. (1995) Genes & Development 9:1797-1810)、tms2遺伝子(Fedoroff NV & Smith DL (1993) Plant J 3:273- 289)、およびD-アミノ酸の変換により有毒作用を引き起こすD-アミノ酸オキシダーゼ(WO 03/ 060133)。
スクリーニング可能なマーカー(レポーター遺伝子など)は、簡単に数値化できる、もしくは検出できるタンパク質をコードしており、これは、内色素もしくは酵素活性によって、形質転換効率、または発現の位置もしくはタイミングを確実に評価する。特に好ましいのは、次のようなレポータータンパク質をコードする遺伝子である(Schenborn E, Groskreutz D. (1999) Mol Biotechnol 13(1):29-44も参照されたい):

形質転換または最適化エンドヌクレアーゼの導入に適した任意の生物を標的生物として使用することができる。これには、原核生物、真核生物、および古細菌が含まれ、特にヒトまたは動物細胞、動物、植物、真菌もしくは酵母が含まれるが、好ましくは植物、真菌または酵母である。
典型的には、非ヒト生物もしくは細胞、たとえば植物もしくは植物細胞に導入されるべきポリヌクレオチド構築物(たとえば発現カセットのための)は、導入遺伝子発現法を用いて調製される。組み換え発現法は、組み換え核酸の構築およびトランスフェクト細胞での遺伝子発現を含んでいる。こうした目的を達成する分子クローニング技術は当技術分野で知られている。組み換え核酸の構築に適した、さまざまなクローニングおよびin vitro増幅法は、当業者によく知られている。多くのクローニングの実習を通じて、当業者に十分指示することができる、上記の技術および教示の例は、Berger and Kimmel, Guide to Molecular Cloning Techniques, Methods in Enzymology, Vol.152, Academic Press, hic., San Diego, CA (Berger) ; Current Protocols in Molecular Biology, F. Enquist, Experiments with Gene Fusions, Cold Spring Harbor Laboratory, Cold Spring Harbor, NY (1984)に見いだされる。本発明で使用されるDNA構築物は、当業者によく知られた組み換え、およびクローニング技術を用いて、前記配列内で、DNA構築物の前記必須成分を結合することによって作製されることが好ましい。
本発明で使用されるDNA構築物は、このDNA構築物が挿入されているベクターを用いて、細胞内に有利に導入することができる。ベクターの例は、プラスミド、コスミド、ファージ、ウイルス、レトロウイルス、またはアグロバクテリアとすることができる。有利な実施形態において、発現カセットは、プラスミドベクターを用いて導入される。好ましいベクターは、発現カセットを宿主ゲノム内に安定して組み込むことができるベクターである。
形質転換された細胞、すなわ宿主細胞のDNAに組み込まれたDNAを含有する細胞は、選択可能なマーカーが導入されたDNAの一部を占めているならば、形質転換されていない細胞から選別することができる。マーカーはたとえば、抗生物質もしくは除草剤に対する耐性を与えることができる任意の遺伝子とすることができる(たとえば上記を参照されたい)。こうしたマーカー遺伝子を発現する形質転換細胞は、形質転換されていない野生型を死滅させる、適当な抗生物質もしくは除草剤の濃度のもとで生存することができる。形質転換された植物細胞が作製されたならば、当業者に公知の方法を用いて、完全な植物体を得ることができる。たとえば、カルス培養を出発材料として使用する。芽および根の形成は、この未だ分化していない細胞生物体において既知の方法で誘導することができる。得られた芽を植えて栽培することができる。
さらに好ましい実施形態において、形質転換系の効率は、相同組み換えを促進する系の併用によって高められる。こうした系は報告されており、たとえば、RecAなどのタンパク質の発現、またはPARP阻害剤による処理が含まれる。タバコ植物における染色体内相同組み換えは、PARP阻害剤を使用することによって高めることができることが示された(Puchta H et al. (1995) Plant J. 7:203-210)。こうした阻害剤を用いて、配列特異的DNA二本鎖切断の誘導後の、組み換えカセットにおける相同組み換え率、およびそれによる導入遺伝子配列の欠失の有効性を、さらに増加させることができる。さまざまなPARP阻害剤をこの目的に使用することができる。好ましくは、3-アミノベンズアミド、8-ヒドロキシ-2-メチルキナゾリン-4-オン(NU1025)、1,11b-ジヒドロ-(2H)ベンゾピラノ(4,3,2-デ)イソキノリン-3-オン(GPI 6150)、5-アミノイソキノリノン、3,4-ジヒドロ-5-(4-(1-ピペリジニル)ブトキシ)-1(2H)-イソキノリノン、またはWO 00/26192, WO 00/29384, WO 00/32579, WO 00/64878, WO 00/68206, WO 00/67734, WO 01/23386およびWO 01/23390に記載の化合物などの阻害剤が含まれる。
本発明はポリヌクレオチドの相同組み換え方法を提供するが、その方法は下記を含んでなる:
a. 相同組み換えに適した細胞を提供すること、
b. 両端に配列Aおよび配列Bが配置された組み換えポリヌクレオチドを含んでなる、ポリヌクレオチドを提供すること、
c. 配列Aおよび配列Bに対して相同で、十分長い、配列A'およびB'を含んでなるポリヌクレオチドであって、前記細胞において相同組み換えを可能にする前記ポリヌクレオチドを提供すること、および
d. 最適化エンドヌクレアーゼ、または最適化エンドヌクレアーゼをコードする発現カセットを提供すること、
e. 前記細胞内で、b)、c)、およびd)を組み合わせること、ならびに
f. b)およびc)の組み換えられたポリヌクレオチドを検出すること、またはb)およびc)の組み換えられたポリヌクレオチドを含有する細胞を選択し、または増殖させること。
a. I-SceI認識部位を含んでなるポリヌクレオチドを含有する細胞を提供すること、
b. ステップa)のキメラ認識部位を切断する能力を有する、最適化エンドヌクレアーゼを提供すること、
c. 前記細胞においてa)およびb)を組み合わせること、ならびに
d. 変異したポリヌクレオチドを検出する、または変異したポリヌクレオチドを含有する増殖細胞を選択すること。
最適化エンドヌクレアーゼとSceI認識部位を、生物の交雑により、細胞の形質転換により、またはキメラエンドヌクレアーゼと融合したSecIVペプチドによって、組み合わせること、ならびにSceI認識部位を含有する細胞を、最適化エンドヌクレアーゼを発現する生物と接触させること、ならびにキメラエンドヌクレアーゼと融合したSecIVペプチドを認識することができるSecIV輸送複合体を発現させること。
一般的方法
オリゴヌクレオチドの化学合成は、たとえば、ホスホアミダイト法を用いた既知の方法で、実行することができる(Voet, Voet, 2nd edition, Wiley Press New York, pages 896-897)。本発明の目的のために実行されるクローニングステップ、たとえば、制限酵素切断、アガロースゲル電気泳動、DNA断片の精製、ニトロセルロースおよびナイロン膜への核酸の転写、DNA断片の結合、大腸菌細胞の形質転換、細菌培養、ファージの増殖、および組み換えDNAの配列分析は、Sambrook et al. (1989) Cold Spring Harbor Laboratory Press; ISBN 0-87969-309-6により記載されたように行われる。組み換えDNA分子は、Sangerの方法(Sanger et al., Proc. Natl. Acad. Sci. USA 74 (1977), 5463-5467)にしたがって、ALF Expressレーザー蛍光DNAシークエンサー(Pharmacia, Upsala [sic], Sweden)を用いて配列決定した。
大腸菌での発現ための配列特異的DNAエンドヌクレアーゼ発現カセットを含有する構築物
(実施例1a):基本構築物
この実施例において、大腸菌での形質転換に適した「構築物I」と称される、ベクターの概要を提示する。このベクターの概要は、選択のためのアンピシリン耐性遺伝子、大腸菌のための複製開始点、およびアラビノース誘導性転写調節因子をコードするaraC遺伝子を含んでなる。配列番号7は「NNNNNNNNNN」という配列ストレッチを示す。これはさまざまなタイプの配列特異的DNAエンドヌクレアーゼをコードする遺伝子のためのプレースホルダーとなるよう意図されたものである。さまざまな遺伝子は、アラビノース誘導性pBADプロモーターから発現することができ(Guzman et al., J Bacteriol 177: 4121-4130 (1995))、さまざまなヌクレアーゼ型をコードする遺伝子の配列は、次の実施例で与えられる。
様々な脱安定化配列を、I-SceIのアミノ酸配列中で同定することができる。その中で、C末端の弱いPEST配列はアミノ酸残基228〜236を含み、N末端配列はKENモチーフとの類似性を示す(PflegerおよびKirschner, Genes and Dev. 14:655-665 (2000))。N末端則に従えば、I-SceIの第2のアミノ酸残基がタンパク質に対して不安定性を付与する。
1個のアミノ酸残基をC末端から連続的に除去した。これらの変異体を表3にまとめ、大腸菌中でそれらの活性について試験した。
プラスミドVC-SAH44-32、VC-SAH43-8、VC-SAH42-13、VC-SAH45-3およびVC-SAH40-4(実施例2に記載)を、大腸菌中で標的ベクターVC-SAH6-1または対照ベクターVC-SAH7-1と共に個別に同時形質転換した。VC-SAH105およびVC-SAH106および表3にまとめられたベクターについても同じことを行った。
実施例2に記載のI-SceIの型をその活性について試験した。
VC-SAH43-8(C末端短縮型I-SceI)およびVC-SAH42-13(NLS-C末端短縮型I-SceI)は非常に活性が高く、それらは誘導因子であるアラビノースの非存在下でも標的部位を切断した。これらの同時形質転換体の細胞増殖は、pBADプロモーターをさらに抑制するグルコースの存在下でのみ観察された。VC-SAH43-8およびVC-SAH42-13の場合と同様、pBADプロモーターからの基本的発現に起因して産生された少量のI-SceIタンパク質でも、標的プラスミドを切断するのに十分であった。
サッカロミセス・セレビシエ細胞を10 mlのYEPS中で一晩増殖させた後、1:10に希釈する。次いで、この培養物を、OD600=0.5に到達するまで増殖させる。細胞をペレット化し、15 mlの滅菌水中に2回再懸濁し、再度ペレット化し、1 mlの滅菌水中に再懸濁する。この細胞懸濁液を100μlに分注し、再度ペレット化する。氷上で、240μlの50%PEG4000、36μlの1M LiAc、20μlのサケ精子DNA(5 mg/ml)(100℃で5分間、次いで氷上で10分間)を入れ、64μlの水中の6μgのプラスミドを添加する。この懸濁液を42℃で45分間インキュベートし、30秒間氷上に置く。細胞をペレット化し、500μlの水中に再懸濁し、そのうち200μlを、メチオニンを含まない選択培地上に塗布する。プレートを30℃で3〜4日間インキュベートする。1個のコロニーをさらなる分析のために選択することができる。
実施例2に記載の配列を、メチオニンの存在下では抑制され、メチオニンの非存在下では活性であるMET25プロモーターの制御下でベクターpGBT9-3H/B(Tirodeら、1997, J Biol Chem 272: 22995-22999)中にクローニングする。
メチオニンを含まない培地上で形質転換体を増殖させることにより、タンパク質発現を誘導する。様々な形質転換体の全タンパク質抽出物を作製し、ウェスタンブロット分析によりI-SceIの存在量および量について試験する。シクロヘキシミドおよびMG132を用いてパルスチェイス実験を行って、様々な型のin vivoでの半減期を決定する。
実施例8a:ヌクレアーゼを発現する植物と対応する標的部位を含むT-DNAを担持する植物とを交配することによるエンドヌクレアーゼ活性の証明のための構築物
表4中の活性を示す全ての構築物は、試験にとって有益であり、以下の実施例はC末端短縮型のI-SceIに集中するであろう。「構築物IV」(配列番号13)のプレースホルダを、第2のアミノ酸残基として安定化Gと組合わせて、または組合わせずに、およびNLSと組合わせて、または組合わせずに、C末端短縮型のI-SceIをコードする様々な配列により置換した様々なプラスミドを作製した。最も好ましいのは、構築物VC-SAH151-2、VC-SAH152-6、VC-SAH153-6、VC-SAH154-1、VC-SAH155-1、VC-SAH156-3によりコードされるヌクレアーゼ変異体である。
本実施例では、本発明者らは植物の形質転換にとって好適な「構築物VI」(VC-SCB697)と命名したバイナリーベクターの一般的概略を提示する。このバイナリーベクターの一般的概略は、植物ゲノム中に組込まれた場合、カナマイシン上での選択を可能にする、nos-プロモーター::nptll::nos-ターミネーターカセットを有するT-DNAを含む。配列番号23(VC-SCB697)は、「NNNNNNNNNN」の配列ストレッチを示す。これは、I-SceIの型をコードする遺伝子のためのプレースホルダであることを意味する。
実施例8bに記載のプラスミドを、VC-SCB583-40(配列番号24)のT-DNAを担持するシロイヌナズナ系中で形質転換した。
実施例10a:交配による
様々な型のI-SceIの活性を、配列特異的DNAエンドヌクレアーゼを発現する系と、認識配列を含む構築物を担持する系とを交配することによりモニターした。認識配列は、部分的uidA (GUS)遺伝子(「GU」と呼ばれる)と別の部分的uidA遺伝子(「US」と呼ばれる)により囲まれている。GUS遺伝子の部分的に重複する半分(GUおよびUS)は非機能的であるが、標的部位上でのI-SceI活性の結果として、機能的GUS遺伝子は相同的染色体内組換え(ICHR)によって修復されるであろう。組織化学的GUS染色により、これをモニターすることができる(Jeffersonら(1987) EMBO J 6:3901-3907)。
認識配列を含む構築物を担持する系列を、様々な型の安定化I-SceIを含む発現カセットを担持するプラスミドで形質転換することにより、様々な型のI-SceIの活性をモニターした。認識配列は、部分的uidA (GUS)遺伝子(「GU」と呼ばれる)と別の部分的uidA遺伝子(「US」と呼ばれる)とにより囲まれている。GUS遺伝子の部分的に重複する半分(GUおよびUS)は非機能的であるが、標的部位上でのI-SceI活性の結果として、機能的GUS遺伝子は相同的染色体内組換え(ICHR)により修復されるであろう。組織化学的GUS染色によりこれをモニターすることができる(Jeffersonら(1987) EMBO J 6:3901-3907)。
まとめると、I-SceI、I-SceI+GおよびNLS-I-SceI+Gは30%〜41%の青色の植物をもたらした。その一方、VC-SAH124-3およびVC-SAH125-2によりコードされるC末端短縮型の発現は、約60%の青色の苗をもたらした。
