Description
この範囲には多くの報告がある(非特許文献3,4,5)。このアプローチは、成長プライムドDNA鎖への単一塩基の酵素媒介付加に対応する。単一塩基の付加は、三リン酸塩の一部の修飾によって制御され、複数の付加が不可能である。これは、ヌクレオチド上の物理的遮断又は化学的遮断(例えば、3'OH基上のエステル)である可能性がある。このアプローチは、蛍光標識化したビルディングブロックに依存し、典型的には遮断基の除去の後に、蛍光発生的なレポーターも開裂することになり、他の反応サイクルを受け入れることが可能となる。このアプローチに関しては、多くの問題があるため、酵素及び複合三リン酸を必要とする。また、適度に長さを読み込めるように本質的に定量的であることが必要である開裂及び終結化学に関する問題もある。
このアプローチでは、成長プライムドDNA鎖が、酵素及び四つの三リン酸塩の内の一つで処理される。塩基が組み込まれたら、ピロリン酸塩が遊離し、組み込みがない場合は、そのときピロリン酸塩は生成しない。ピロリン酸塩は、APS(アデノシン−5'−ホスホ硫酸)の存在下ATPに転換するスルフリラーゼと反応する。その後、これは他の酵素(ルシフェラーゼ)で処理され、光を発生する。この光は、特定塩基の成長DNA鎖への付加か又はその反対を決定するのに使用される。同じ種類の二種以上の塩基を一度に付加すると、より多くの光が発生し、これを定量化することができる。次いで、このプロセスは、次の種類の三リン酸塩が配列を形成する場合、繰り返される。多くの問題があり、発光の定量化はいつも可能ではなく、単一塩基のやや長い広がりは、基本的には読み込めないという事実もある(例えば、発光の変化のため、1種類の内の14又は15個の塩基を見分けられない)。これは、マイクロウェルにおいて配列した何百万ものビーズからの配列決定を開示した最近の論文において用いられるアプローチであった(非特許文献7)。
このアプローチでは、配列が制限酵素によって開裂し、張り出した配列を与える。その後、16個のコード化したアダプターを用いて解読する。次いで、アダプターそれ自体を開裂し、解読される次の組の塩基をさらす。同様のアプローチが、連結を用いてなし得る。再び多くの問題があり、解析ごとの複数の工程、標識化したプローブ及び様々な酵素が依然として必要であること、不完全開裂又は不必要な開裂等である。これは、Brennerによって用いられたアプローチ(非特許文献9)であり、超並列チップベースの配列決定においてShendure及びChurchによって用いられたアプローチ(ポリアクリルアミドゲルに閉じ込められたビーズ、非特許文献10,11)であった。
他の領域であるが配列決定に関連した領域は、一塩基多型のアプローチである(非特許文献12)。実際、SNP分析は、単一塩基を配列決定するものとみなすことができる。一塩基多型(SNPs)は、平均してヒトの300〜1000個の塩基毎に見られ、個人間での全遺伝的変異の90%も示す。SNPは、特異的疾患の病状に対する遺伝子的な危険因子(又は実際には利点)、並びに多くの物理的特徴を構成することができる。SNP分析方法は、多く、変化に富む。しかしながら、捕捉及び分析の方法はかなり異なるものの、概して、ポリメラーゼ及び蛍光標識された三リン酸塩を用いてプライマー伸長反応からなる。SNP分析は、単一塩基の同一性が主要な関心事であるから(当然、その前後関係は重大であるが)、いくつかの点でDNA配列決定の単純な形である。
DNA及びペプチド核酸(PNA)は、多くの連結ベースの合成する化学的アプローチにおいて使用されている(非特許文献13,14)。非酵素連結反応も、Kool及びRichertによってDNA−DNAセンスにおいて達成されており(非特許文献15及びその参考文献(例えば、非特許文献16)−彼らは、DNA鎖(例えば、5'−ヨードチミジンと反応する3'−ホスホチオエート)又は単量体(例えば、活性リン酸塩と反応する3'アミノヌクレオチド)を連結するために、古典的な求核付加化学を使用した。最初のアプローチは、RNA及びDNAの点異変の色検出に使用できるが、求核性試薬及び求電子試薬の両方で大きなプライマーが必要となる。Richertsのアプローチは、単量体ベースであるが、いわゆるヘルパープライマーを必要とするため、単一塩基の隙間をまたがる2つのプライマーが直接的な取り込みに必要である。Liuは、DNAテンプレートを用いてPNAの重合体を作るために動的化学を使用した(非特許文献17)。
過去10年の間、動的(組む合わせの)ライブラリの範囲において熱心な活動がある(非特許文献19,20,21)。「動的ライブラリ」は、相補的な2つの成分を溶液において混合することで準備でき、テンプレート存在下でのアルデヒド及びアミン、又はジオール及びボロン酸、又はチオール及びジスルフィド等がある。該系(アミン/アルデヒド/イミン)にセットされた動的平衡のため、最も強く結合した配位子が優位になり、このため、本質的には、テンプレートが、それ特有のパートナーを「構築」及び「集中」させる。最近、Dawsonらは、動的過程の平行動力学もまた、アニリン等の触媒によって加速できることを示した(非特許文献22)。
ここで、X及びYは、水素又は炭化水素鎖とすることができ、nは1,2又は3と等しく、色素1〜色素4は、上述した検出可能なタグの一つ又はそれ以上とすることができる。好ましくは、各色素1〜色素4は、異なる検出可能なタグを示すため、例えば、式5の修飾核酸塩基は、式6〜8に示したものと区別できる。
ここで、「複素環」は、検出可能なタグを備え得る修飾塩基(例えば、シトシン、アデニン、グアニン又はチミン/ウラシル等)であり、nは1,2又は3と等しく、更には、Xは、複素環とR1及びYを備える骨格との間の結合の手段を示す。R1は、可逆的な共有結合反応が可能な基を示す。一例として、R1は、アミン、ヒドラジド、アルコキシミン(alkoxymine)、ボロン酸、ジオール及び/又はチオール等の基を備えることができる。
ここで、「複素環」は、上述した検出可能なタグを備え得る修飾塩基(例えば、シトシン、アデニン、グアニン又はチミン/ウラシル)であり、nは1,2又は3と等しく、更には、R1は、可逆的な共有結合反応が可能な基を示す。一例として、R1は、アミン、ヒドラジド、アルコキシミン、ボロン酸、ジオール及び/又はチオール等の基を備えることができる。
ここで、R1〜R4は、(上述した)保護基で任意に保護される可逆的な共有結合反応が可能な基(上記参照)を備えることができる。加えて、代案として、R1〜R4は、更に上述の検出可能なタグを一つ又はそれ以上を備える(例えば、共有結合した)保護基を備えることができる。
ここで、R1は、炭化水素鎖及びアリール環とすることができ、Xは、炭化水素鎖とすることができ、Yは、炭化水素鎖又は水素とすることができる。

(a)核酸を、該核酸の一部と混成し、該核酸の核酸塩基に相補的な核酸塩基を欠くことが可能なペプチド核酸(PNA)オリゴマーと接触させ、核酸/PNA二本鎖を形成する工程と、
(b)核酸/PNA二本鎖を、本発明の第1態様に従う修飾核酸と接触させる工程と、

ここで、上記核酸/PNA二本鎖と統合する修飾核酸が、核酸の核酸塩基に相補的であり、ヌクレオチドが、PNA単量体の検出可能なタグを用いて特徴づけられる。
(a)核酸配列を、特徴づけられるヌクレオチドの核酸配列上流の一部に相補的で、更に可逆的な共有結合反応が可能な官能基を備えるPNAオリゴマーと混成させ、核酸/PNA二本鎖を形成する工程と、
(b)核酸/PNA二本鎖を、本発明の第2態様に従う修飾PNA単量体と接触させる工程と、

ここで、核酸/PNA二本鎖と統合する修飾PNA単量体は、ヌクレオチドの核酸塩基に相補的であり、前記ヌクレオチドは、PNA単量体の検出可能なタグを用いて特徴づけられる。
(a)核酸配列を、前記核酸配列の一部と混成して、本発明の第2態様に従うPNA単量体と相互作用することが可能な官能基をN-末端位置にて有するPNAオリゴマーと、核酸/PNA二本鎖を形成できる条件下で混成させる工程と、
(b)核酸/PNA二本鎖を、本発明の第2態様に従うPNA単量体に接触させる工程と、

ここで、核酸/PNA二本鎖と統合するPNA単量体は、その後にPNA単量体の検出可能なタグを用いて同定できる核酸配列の核酸塩基に相補的である。
(a)核酸の一部と混成して、特徴づけられるヌクレオチドの核酸塩基に相補的な核酸塩基を欠くことが可能なペプチド核酸(PNA)オリゴマー、
(b)本発明に従う修飾核酸塩基、
(c)ここで説明されるPNA単量体、二量体、三量体及び/又はオリゴマー、及び
(d)特徴づけられるヌクレオチドの核酸配列上流の一部に相補的で、更に可逆的な共有結合反応が可能な官能基を備えるPNAオリゴマー
からなる群から選択される要素を備える。
標識化塩基、ビルディングブロック及びプライマーの合成
(i)PNA−アルデヒド単量体及びアルデヒド塩基。図9及び10において示されるように用意した。この方法は、多くの保護基に適用でき、これには、Dde基、Fmoc基、開裂可能なチオール保護基(Ardec(アリールジチオエチルオキシカルボニル)光開裂保護基(ニトロベラチル系)及びフルオロフォアが含まれる。
標準的な化学に従って、PNAカルボン酸、PNAエステル又はPNAアルコールからPNA−アルデヒド2を用意した(スキーム1)。1は、開示された方法に従って用意された(L. Bialy et al.. Tetrahedron 2005, 61, 8295-8305)。
(a)樹脂の準備:アミノメチルNovaGel HLをDMFで約10分かけて膨潤させた。その間、DIPEAをFmoc−Thr(t−Bu)−OH及びTBTUのDMF溶液に加え、反応混合物を5分間振った。次いで、膨潤した樹脂を濾過し、活性化した保護トレオニンの溶液を加えた。得られた縣濁液を室温で2時間振った。次いで、樹脂を反応混合物から濾過し、DMF(5回)、THF(5回)及びDCM(5回)で洗浄し、その後、40℃の真空内で一晩乾燥させた。次に、該樹脂を約10分間DMF中で膨潤させて濾過し、その後、DMF中の20%v/vピぺリジンで2回振った。その後、樹脂をDCM中の80%v/vTFA(トリフルオロ酢酸)で振って、濾過し、DCMで1回洗浄し、再びDCM中の80%v/vTFAで振った。樹脂を濾過し、DCMで(5回)洗浄し、40℃の真空内で乾燥させた。
捕獲:脱保護したトレオニル除去樹脂に粗アルデヒドの溶液に加えた。混合物を室温で1時間振り、次いで樹脂を濾過及び洗浄した。放出:樹脂をAcOH/H2O/DCM/MeOHの混合物(10/5/5/80,2ml×5)で20分間振って洗浄し、洗浄物を真空で濃縮してアルデヒドを得た。
この過程は、THF中100℃にて30分間のマイクロ波放射を用いて最適化された。NEt3と共に1.2当量の2−(ブロモメチル)−1,3−ジオキソランの使用によって、モノ−アルキル化生成物を4:1の比で生じさせた。
(a)アンモニアでTfa基を脱保護する前のTfa保護アミノメチルアセチレンとのSonogashira反応。PyBOPは、カップリング剤である。
(b)第2に研究された経路は、既に色素を有するアセチレン基とのSonogashira反応を行うことであった。この反応は、ヒドロキシニトロベンゾイック樹脂を用いた支持された活性化色素とアミノメチルアセチレンを反応させることによって行われた(スキーム8)。
核酸塩基のアルキル化は、L. Christensen et al., Nucl. Acids Res., 1998, 26, 2735-2739によって説明された修飾手順を用いて達成された。1当量のハロゲン化核酸塩基をNaH(1.2当量)と共にDMF中に溶解し、その後30分間室温で撹拌した。次いで、1.12当量のブロモアセトアルデヒドジエチルアセタールを加えて、マイクロ波放射下で30分間120℃にて溶液を撹拌した。
PNAオリゴマー12(H2N−TACTACATC CTTCC−CONH2)及び13(Cy5COHN−TACTACATC CTTCC−CONH2) =boc脱保護した空白単量体9をDde保護単量体(Bradley et al., Tetrahedron, 2005, 61, 8295-8305)を用いて固相上で(JJ. Diaz-Mochon et al., Org. Lett. 2004, 6, 1127-1129)合成した。空白単量体を挿入するため、N−2(Dde−アミノ)エチル−N−boc−グリシン11を用いた。
PNA12(MALDI−TOF;理論質量:3780,観測質量:3781(M+1).
PNA13(MALDI−TOF;理論質量:4244,観測質量:4246(M+1).
8−アミノ修飾オリゴヌクレオチド(表1)を、SNP分析のためのCode−link(Amersahm)スライド上に接触プリントした。それらのオリゴは、PNA13と混成した場合の平行配向(DNA3'末端に面するPNAのC末端)又は逆平行(DNA3'末端に面するPNAのN末端)のいずれかを有するように設計された。
アミノ修飾オリゴヌクレオチド(表2)をSNP分析のためのアルデヒドスライド(Genetix)上にインクジェットプリントした。それらのオリゴは、PNA13と混成する場合の逆平行(DNA3'末端に面するPNAのN末端)配向に従って混成するように設計された。
PNAオリゴマー12の合成
PNAオリゴマー14(NH2−CATTCTTCCTCT−CONH2)は、Dde保護単量体(L. Bialy et al., Tetrahedron, 2005, 61, 8295-8305)を用いて固相上で合成した(J.J. Diaz-Mochon et al., Org. Lett. 2004, 6, 1127-1129)。
PNA14(MALDI−TOF;理論質量:3345,観測質量:3348(M+1).
PNA14に相補的な2つのアミノ修飾オリゴヌクレオチドは、質量分析及び固相分析を用いて溶液中のDNA分析に使用された。
これらの化合物は、PNA単量体の合成のためのL. Bialy et al. Tetrahedron, 2006, 61, 8295-8305によって開発された修飾プロトコルに従って合成された。主な違いは、マイクロ波を用いたエチレンジアミンのブロモアセトアルデヒドジエチルアセタールによる最初のアルキル化である(スキーム11参照)。
アルデヒドを、追加のPNAビルディングブロックへの付着によって準備した。これは、分裂及び混合戦略を用いた固相法によって達成した16の化合物の混合物の準備を必要とする。この場合、4のN−保護アルデヒド(A,T,C及びG)は、ヒドラジンリンカー(A. Lee et. al., J. Am. Chem. Soc, 1999, 121, 9907-9914参照)又はトレオニル除去樹脂(D.M. Rosenbaum and D.R. Liu, J. Am. Chem. Soc, 2003 125, 13924-13925)上に固定化される。その後、保護基を開裂し、4つの樹脂を混合して、4つのプールに分けて、標準的な保護PNA単量体をカップリングする。最後の核酸塩基に従う特定の色素を含有する活性化ジスルフィド(スキーム13)を用いた脱保護及び標識化に続いて、樹脂の全体的な混合及び開裂により、16のPNA二量体を与える(図15A)。
金−チオール自己組織化した単層(SAM)を通してDNAオリゴが付着した金表面は、遺伝物質の分析に使用できる。例えば、金表面上でのチオール修飾DNAオリゴを用いたSAMの形成及びPNAオリゴマーの混成に続いて、アルデヒド修飾核酸塩基を用いた動的組み込みを用いて、SNPs/ヌクレオチドを特徴づけしたり及び/又は核酸を配列決定したりすることができる。上述したように、PNAストランドに組み込んだ塩基は、MALDI−TOFによって検出できる(金表面の使用及びPNA−DNA混成の検出、Brandt et al/ Nucleic Acid Research, 2003, 31, e119参照)。
Claims (7)
- 核酸配列中のヌクレオチドを特徴づける方法であって、前記方法は、
(a)核酸を、該核酸の一部と混成可能なペプチド核酸(PNA)オリゴマーと接触させ、核酸/PNA二本鎖を形成する工程であり、ここで、前記ペプチド核酸(PNA)は特徴づけられるヌクレオチドの塩基に相補的な塩基を欠いており、 (b)前記核酸/PNA二本鎖を、
及び
からなる群から選択された修飾塩基であって、
Yは、可逆的な共有結合反応が可能な官能基であり、
X1〜X4は、検出可能なタグ、スペーサ−タグの組み合わせ又は水素であり、
Zは、炭素又は窒素である修飾塩基と接触させる工程と
を含み、ここで、前記PNAオリゴマーが、官能基Yと可逆的に反応することが可能な部分を備え、前記核酸/PNA二本鎖と統合する前記修飾塩基が、特徴づけられる前記ヌクレオチドの塩基に相補的であり、前記ヌクレオチドは、質量分析によるか又は前記修飾塩基の検出可能なタグを用いて特性づけられることを特徴とする方法。 - Yが、アルデヒド及びケトンからなる群から選択されることを特徴とする請求項1に記載の方法。
