別の態様によれば、本発明は、配列番号37〜60からなる群より選択される配列を有する核酸、又はそれらの相補体を含んでなるオリゴヌクレオチドであって、ヌクレオチド数50以下のオリゴヌクレオチドを提供する。更に別の態様によれば、本発明は、配列番号37〜60の何れか1つに対して、少なくとも90%(例えば少なくとも95%等)の配列同一性を有する核酸、或いはその相補体を含んでなるオリゴヌクレオチドを提供する。これらの実施形態において、これらのオリゴヌクレオチドは通常、プライマー核酸、プローブ核酸等である。これらの実施形態の一部において、オリゴヌクレオチドは40以下のヌクレオチド(例えば35以下のヌクレオチド、30以下のヌクレオチド等)を有する。一部の実施形態において、オリゴヌクレオチドは、少なくとも1の修飾ヌクレオチドを含んでなる。任意により、オリゴヌクレオチドは、少なくとも1の標識及び/又は少なくとも1のクエンチャー成分を含んでいてもよい。一部の実施形態において、オリゴヌクレオチドは、少なくとも1の保存的に修飾された変異を含有する。
本発明を詳細に説明する前に留意すべき点として、本発明は特定のオリゴヌクレオチドプローブ、方法、組成物、反応混合物、キット、システム、コンピュータ、又はコンピュータ読取可能媒体に限定されるものではなく、これらは当然ながら変更することが可能である。同様に留意すべき点として、本明細書で使用する用語法は、具体的に実施形態を説明することを目的とするものに過ぎず、限定することを意図するものではない。更に、別途定義する場合を除き、本明細書で使用する技術用語及び科学用語はいずれも、本発明が属する分野の当業者が一般に理解する意味と同じ意味を有する。本発明の説明及び請求における後出の用語法及び文法上の活用形は、次に示す定義に従って使用される。
本発明は淋菌の選択的検出に関する。特に、淋菌ゲノムの2つの標的領域の少なくとも1つを用いた新たな検出の方策に基づいて、本明細書に記載の方法及び試薬を用いて淋菌感染を診断することができる。これらの標的領域は各々、淋菌ゲノムに複数のコピーが存在する。従って、本明細書に記載の方策を用いることにより、通常は、ゲノムの単一コピー領域を標的とする手法と比較して、試料中の淋菌の検出が容易となる。加えて、本明細書に記載の核酸検出試薬は一般に、選択されたアッセイ条件下で、淋菌に存在するが他の種には存在しないヌクレオチド配列に対して検出可能に結合する。これによって、例えば偽陽性の発生を、最小限に抑えることができる。この特異性の例は、例えば、図5〜7、9、及び10、並びに、以下に掲げる実施例の関連する記載によって例証される。本発明の他の特徴の多くも、本明細書に記載されている。
本発明の核酸検出試薬は、プローブ核酸、プライマー核酸、配列特異的抗体等、様々な実施形態を有する。これらの核酸検出試薬の一部は、リピート130(本明細書では「NGDR9」ともいう)を対象とする。これは、淋菌ゲノムにおける806塩基対の直接反復で、タンパク質をコードすると考えられる。淋菌ゲノムは2コピーのNGDR9を有する。1つはヌクレオチド位置458182〜458988に存在し、もう1つはヌクレオチド位置1586504〜1587310に存在する。NGDR9のコンセンサス配列は配列番号1に相当する。これを表Iに示す。表IにはNGDR9座位の一方の鎖しか示していないが、当業者であれば当然理解するように、配列番号1によって二本鎖ゲノム核酸の一領域が同定され、双方の鎖の配列は以下に提示の配列情報によって十分に特定される。
多数の核酸及びポリペプチド配列が本発明の範囲に含まれる。例として、図1に、淋菌ダイレクトリピート9(NGDR9)配列と、種々の淋菌株のゲノムDNAの単位複製配列の少なくとも一部の配列との配列アラインメントを示す。より具体的には、5種の淋菌株(即ちNG株1117、1120、6346、6359、及び6364)由来のゲノムDNAを、DK101(配列番号7)及びDK102R(配列番号25)に対応するプライマー核酸を用いて増幅及び配列決定した。オリゴヌクレオチドDK101、及び、DK102Rに対する相補体(即ちDK102(配列番号8))、並びにオリゴヌクレオチドNG519(配列番号5)及びNG514(配列番号6)の位置を、図1に示すNGDR9の配列内に下線で示す。加えて、DR9配列と5種の淋菌株との多数配列又はコンセンサス配列も示す。
当業者には当然であるが、遺伝コードの縮重によって、NGDR9及びNGDR33及びNGDR9Varポリペプチドをコード化する核酸配列は多数作成することができる。その中には、本明細書に明示された核酸配列に対して、最低限の配列相同性しか有さないものもある。NGDR9ポリペプチドの例は、遺伝子ID番号NG0465、NG0466、NG0467、NG1616、NG1617、及びNG1618に関連し、NGDR33ポリペプチドの例は、遺伝子ID番号NG0518、NG0519、NG0520、NG1649、及びNG1650に関連する。これらはいずれも2004年3月12日の時点で、ワールドワイドウェブ上でstdgen.lanl.govにおいて公開されている。
ある核酸配列の「保存的に修飾された変異」、或いは単に「保存変異」とは、同一又は実質的に同一のアミノ酸配列をコードする核酸、或いは、その核酸がアミノ酸配列をコードしない場合には、実質的に同一の配列を指す。当業者には当然であるが、コード化配列における単一のアミノ酸又は少数のアミノ酸(通常は5%未満、より一般的には4%、2%又は1%未満)を変更し、付加し、又は欠失させる個々の置換、欠失、又は付加は、その変更によって、1アミノ酸の欠失、1アミノ酸の付加、又は化学的に類似のアミノ酸による1アミノ酸の置換が生じる場合、「保存的に修飾された変異」である。
本発明のオリゴヌクレオチドプローブ及びプライマーは、本技術分野で公知の手法のうち、実質的に任意のものを用いて調整することができる。特定の実施形態によれば、例えば、本明細書に記載のオリゴヌクレオチドプローブ及びプライマーは、実質的に任意の核酸合成法を用いて化学的に合成できる。かかる手法の例としては、例えば、Beaucage and Caruthers (1981), Tetrahedron Letts. 22(20):1859-1862に記載の固相ホスホラミダイトトリエステル方法、又は、本技術分野で公知の別の合成法、例えばNeedham VanDevanter et al. (1984) Nucleic Acids Res. 12:6159 6168に記載の自動合成機の使用が挙げられる。自動オリゴヌクレオチド合成用の装置としては、広範な種類の装置が多数市販されている。多重ヌクレオチド合成法(例えばトリヌクレオチド合成等)も任意に利用することができる。更に、本明細書に記載のプライマー核酸は任意で、種々の修飾を含んでいてもよい。特定の実施形態によれば、例えば、プライマーは、例えばその後の単位複製配列クローニング等を容易にする目的で、制限部位リンカーを含有する。更なる例として、プライマーは任意で、例えば米国特許番号第6,001,611に記載のように、増幅反応の特異性を向上させる目的で修飾されていてもよい。プライマー及びプローブは、本明細書に記載された、或いはその他の本技術分野で公知の種々の他の修飾とともに、合成することも可能である。
試料は一般には、淋菌及び/又はC.トラコマチス感染の疑いがある対象(通常は哺乳類対象、より一般的にはヒト対象)から単離される。試料又は標本の例としては、血液、血漿、血清、尿、髄液、精液、精漿、前立腺液、膣液、頚液、子宮液、頚部擦取物、羊膜液、肛門拭取物、粘液、唾液、組織等が挙げられる。これらの試料を取得するのに、実質的に任意の手法を利用することができる。かかる手法としては、例えば、擦り取り、静脈穿刺、拭き取り、生検、又は本技術分野で公知の他の手法が挙げられる。更なる例として、特定の実施形態によれば、例えば淋菌性咽頭炎(gonococcal pharyngitis)等のスクリーニングの一部として、咽頭スワブを対象から採取する。
本発明の一部の実施形態では、本明細書に記載のオリゴヌクレオチドプローブを共有結合又は非共有結合により固相支持体に接着させ、続いてこれを、対象由来の増幅された標識核酸試料に接触させる。他の実施形態によれば、本発明のプローブは溶液中に遊離状態で提供される。実質的に任意の基板材料を、本発明のこれらの態様に任意で応用することができる。特定の実施形態によれば、例えば、基板はケイ素、ガラス、又はポリマー材料(例えばガラス又はポリマー製顕微鏡用スライド、シリコンウエハー等)から作製される。適切なガラス又はポリマー製基板(顕微鏡用スライドを含む)は、種々の商業供給者(例えば Fisher Scientific(Pittsburgh, PA)等)から入手可能である。一部の実施形態によれば、本発明で利用される固相支持体は膜である。適切な膜材料は、例えばポリアミド膜、ポリカーボネート膜、多孔質プラスチックマトリックス膜(例えばPOREX(登録商標)多孔質プラスチック等)、多孔質金属マトリックス膜、ポリエチレン膜、ポリ(二フッ化ビニリデン)膜、ポリアミド膜、ナイロン膜、セラミック膜、ポリエステル膜、ポリテトラフルオロエチレン(TEFLON(登録商標))膜、織りメッシュ膜、マイクロ濾過膜、ナノ濾過膜、ウルトラ濾過膜、透析膜、複合膜、親水性膜、疎水性膜、ポリマー系膜、非ポリマー系膜、粉末化活性炭膜、ポリプロピレン膜、ガラスファイバー膜、ガラス膜、ニトロセルロース膜、セルロース膜、硝酸セルロース膜、酢酸セルロース膜、ポリスルホン膜、ポリエーテルスルホン膜、ポリオレフィン膜等から任意に選択される。これらの膜材料の多くは、種々の商業供給者、例えば P.J. Cobert Associates, Inc.(St. Louis, MO), Millipore Corporation(Bedford, MA)等から広く入手可能である。他に任意で利用可能な固相支持体の例としては、セラミック、金属、樹脂、ゲル、プレート、ビーズ、マイクロビーズ(例えば磁性マイクロビーズ等)、チューブ(例えばマイクロチューブ等)、ウィスカー、ファイバー、コム、単結晶、及び自己集合単分子層等が挙げられる。
オリゴヌクレオチドプローブの標的淋菌及び/又はC.トラコマチス核酸へのハイブリダイゼーションは、適当なハイブリダイゼーション条件を選択することによって達成できる。プローブ:標的核酸ハイブリッドの安定性は、通常はアッセイ及び洗浄条件に適合するように選択され、これによって安定且つ検出可能なハイブリッドが、プローブと標的淋菌及び/又はC.トラコマチス核酸との間のみで形成される。様々なアッセイパラメータのうち1又は2以上を操作することで、特定のハイブリダイゼーションアッセイの正確な感度及び特異性を決定することが可能となる。
上述したように、本発明の方法に利用される、試料中の増幅された標的淋菌及び/又はC.トラコマチス核酸を、任意により標識すれば、オリゴヌクレオチドプローブ−標的ハイブリダイゼーション二重鎖の検出を可能とすることができる。一般に、標識としては、例えば増幅に利用されるプライマーに対して接着することができ、且つ、検出可能な信号(例えば、定量可能な信号)を供することが可能な、任意の成分を用いることができる。標識は、本技術分野で公知の様々な手法によって、プライマーに直接又は間接的に接着することができる。使用される標識の種類に応じて、標識は末端(プライマーの5’又は3’末端)又は非末端ヌクレオチドに接着してもよく、また、種々のサイズ及び組成を有するリンカー又はスペーサ腕を介して間接的に接着してもよい。適切に保護されたホスホアミダイトを介して、5’又は3’末端のいずれかに官能基(例えばチオール又は一級アミン等)を有するオリゴマーを、市販のホスホラミダイト試薬を用いて、例えばPCR Protocols: A Guide to Methods and Applications(Innis et al, eds. Academic Press, Inc. (1990))に記載のプロトコルに従って作製し、かかるオリゴヌクレオチドを標識することができる。一実施形態によれば、標識は、プライマーの5’末端に共有結合により結合されたビオチン分子からなる。「ビオチン化プライマー」という語は、1又は2以上のビオチン分子が、直接プライマーに結合され、或いはリンカー分子を介在させて間接的にプライマーに結合されたものを指す。
本発明は、試料中の淋菌及び/又はC.トラコマチスを検出するためのシステムも提供する。このシステムは、本明細書に記載の1又は2以上の核酸検出試薬(例えばプローブ核酸、配列特異的抗体等)を有する。特定の実施形態によれば、この核酸検出試薬は固相支持体に配列され、別の実施形態では、例えば溶液中で圧政を行う場合のために、1又は2以上の容器内に提供される。このシステムは更に、前記試料由来の核酸及び/又はその単位複製配列と核酸検出試薬との結合を検出する、少なくとも1の検出器(例えば分光計等)を有する。他の検出器については以下に詳しく説明する。加えて、このシステムは更に、前記検出器に作動式に連結された、少なくとも1の制御装置を有する。この制御装置は、前記検出器により検出された結合と、試料中の淋菌及び/又はC.トラコマチスの存在とを相関付ける、1又は2以上の命令セットを有する。
本発明の方法に使用される核酸検出試薬を包装してキットとしてもよい。本明細書に記載のように、本発明の核酸検出試薬は、配列番号1、配列番号2、配列番号36、実質的に同一なその変異体であって、配列番号1又は2又は36の1つに対して少なくとも90%の配列同一性を有する変異体、或いは、配列番号1、配列番号2、配列番号36、又は変異体の相補体からなる配列を有する核酸に対して検出可能に結合する。加えて、このキットは、適切に包装された試薬、並びにDNAの固定化、ハイブリダイゼーション、及び/又は検出に必要な材料、かかる固相支持体、バッファー、酵素、及びDNA標準、並びにアッセイを実施するための使用説明書を含んでいてもよい。任意により、本発明の核酸検出試薬(例えばオリゴヌクレオチドプローブ、配列特異的抗体等)は、固相支持体に予め接着され、或いは他の方式で固定化された形態で提供される。別の選択肢として、例えば本発明の検出方法を溶液相で実施するために、核酸検出試薬は容器内の溶液中に遊離状態で提供される。これらの実施形態の一部によれば、例えば分子指針、5’−ヌクレアーゼプローブ等が、配列番号3〜27及び37〜60から選択される配列を含んでなる場合には、キットの核酸検出試薬が標識及び/又はクエンチャー成分を含んでなる。特定の実施形態によれば、キットは、試料中の標的淋菌及び/又はC.トラコマチス配列を増幅するための標識プライマーを更に有する。
PCR分析のための淋菌ダイレクトリピート9特異的オリゴヌクレオチドプライマーの選択及び合成
種々のナイセリア株ゲノムDNAの抽出は、PureGene(登録商標)DNA精製 システム(Gentra Systems, Minneapolis MN)を用いて行った。細菌細胞をチョコレート寒天(Hardy Diagnostics, Santa Maria, CA)上、5%CO2中で、37℃で48 時間増殖させた。この細胞を寒天表面から掻き取り、PBSに再懸濁させ、13,000〜16,000×gで5秒間遠心分離して細胞をペレット化した。上清を吸引除去し、10〜20μlの残液を残した。試料をよくぼるテックスしてペレットを残液に再懸濁させた。メーカーの指示に従ってDNA抽出を行った。要約すると、300μlの細胞溶解溶液を再懸濁細胞に加え、ピペッティングして細胞を溶解した。続いて、1.5μlのRNAseA溶液を細胞溶解物に加え、チューブを25回反転させて試料を混合し、37℃で5分間インキュベートした。試料を氷上で1分間放置して室温に冷却した。100μl量のタンパク質沈殿溶液をRNAse処理細胞溶解物に加え、高速で20秒間よくボルテックスして試料を混合した。13,000〜16,000×gで1分間遠心分離してタンパク質残留物を沈殿させた。DNA試料を含有する上清を、各々300μlの100%イソプロパノールを含有する清浄な1.5mlのマイクロ遠心管に移した。遠心管をゆっくりと50回反転させて試料を混合し、続いて13,000〜16,000×gで1分間遠心分離した。上清を捨て、ペレットを300μlの70%エタノールで洗浄した。遠心管を再度、13,000〜16,000×gで1分間遠心分離した。上清の除去後、遠心管を逆さにして溶液を排出し、DNAペレットを50μlの水和溶液に再懸濁させた。PicoGreen dsDNA定量試薬(Molecular Probes, Eugene, OR)を用いてゲノムDNAを定量し、再懸濁DNAを使用時まで−20℃で保存した。
種々のナイセリア種から単離されたゲノムDNAを鋳型として用い、プライマー対としてNG519及びNG514に対する相補体(上述)を用いて、個別にPCR反応を実施した。PCRは全量100μl(50mMトリシン(pH8.3)、80mM K(OAc)2(pH7.5)、2mM Mn(OAc)2(pH6.5)、50μM dATP、50μM dGTP、50μM dCTP、100μM dUTP、20UのZO5 DNAポリメラーゼ(Roche Molecular Systems, Alameda, CA)、5U AmpErase(登録商標)UNG(ウラシル−N−グリコシラーゼ)、0.5μMの各プライマー、及び1ng/μlのエチジウムブロミドを含有)で行った。ゲノムDNAを鋳型として、淋菌については一反応当たり103ゲノム等量、髄膜炎菌及び他のナイセリア株については一反応当たり106ゲノム等量となるように加えた。反応は60サイクルで、変性を95℃で15秒間、アニーリングを58℃で20秒間、最後の延長を72℃で5分間、COBAS TaqMan(登録商標)PCRシステム(Roche Molecular Systems, Alameda, CA)を用いて行った。
20μlのDNA試料を8μlの10×ゲルローディングバッファー(0.025% ブロモフェノール青染料、100mM EDTA、及び30%ショ糖)に加えることにより、ゲル電気泳動分析用のPCR産物を調製した。続いて試料を、3.0%(w/v)Nusieve、0.5%(w/v)アガロースゲル及び0.5μg/mlのエチジウムブロミドを1×TBバッファー(0.089Mトリス、0.09Mホウ酸、2mM EDTA、pH8.0)中に含有する、水平浸漬ゲルのレーンにロードした。電気泳動ランニングバッファーは、0.5μg/mlエチジウムブロミドを含有する1×TBバッファーとした。ゲルを95〜100Vで1時間泳動した後に取り出して、長波長UVトランスイルミネーターで可視化した。特定のゲルについて、PCR増幅産物が、予測されるサイズである190又は416bpに存在するか否かを調べた。
本実施例では、プライマー核酸であるNG519(配列番号5に対応する配列を有する)及びNG514R(配列番号24に対応する配列を有する)、並びに5’−ヌクレアーゼプローブ(配列番号18に対応する配列を有する)を単独又はC.トラコマチスプライマーとの組み合わせで使用したアッセイで分析された生物のリストを提供する。特に、これらのアッセイの包含率(inclusivity)(即ち、試料中の標的生物、淋菌の検出能を示す指標)を表IXに示す。
PCR分析のための淋菌ダイレクトリピート33特異的オリゴヌクレオチドプライマーの選択及び合成
実施例Iについて上述した手順により、種々のナイセリア種のゲノムDNAを精製した。種々のナイセリア種から単離されたゲノムDNAを鋳型として用い、プライマー対としてNG613及びNG614相補体(上述)を用いて、190塩基対のNGDR9断片の増幅に用いた上述の手順と同様の手順に従って、個別にPCR反応を行った。加えて、これらの増幅反応のPCR産物を、実施例Iについて上述した手順により、電気泳動で分離した。得られたゲルについて、PCR増幅産物が、予測されるサイズである265bpに存在するか否かを調べた。図9A及びB並びに10は、この265塩基対のNGDR33断片の検出を示す、アガロースゲルの写真である。
この理論上の実施例では、臨床試料中の淋菌及びC.トラコマチスを検出するためのプロトコルについて説明する。
女性由来の頸管内スワブ標本及び男性由来の尿道スワブ標本を、本技術分野で公知の標準法で採取する。スワブを適切な培養物輸送培地(例えば2SP、M−4(Microtest, Inc., Atlanta, GA)、Bartel's chlamydial(Intracel Corp., Issaquah, WA)等)に接種し、続いてこれをPCR分析に使用する(Van der Pol et al.(2000)J. Clin. Microbiol. 38:1105-1112 も参照)。これらの標本は一般には2から8℃で保存し、通常は採取後24から72時間以内に実験室に移送する。これらの標本は通常、管内のスワブをボルテックスし、細胞培養物を接種し、各標本のアリコートを新たな管に移送し、これを一般には2から8℃で採取後最長7日間保存した後、PCR分析用に処理する。
各標本は通常、処理した後に、メーカーによる添付文書に記載の手順に従って、AMPLICOR(登録商標)及びCOBAS AMPLICOR(登録商標)試験の一方又は両方に供する。各処理標本について、C.トラコマチス、淋菌、及び内部標準(IC)標的DNAを、単一の反応混合物中で同時に増幅する。反応混合物は、少なくとも2対のプライマー対、即ち、C.トラコマチスに特異的な対を少なくとも1対と、淋菌に特異的な対を少なくとも1対(例えば、配列番号3〜27から選択される少なくとも1の配列を含んでなる)を含有する。得られた増幅産物を一般には別々に取得し、淋菌(例えば、配列番号3〜27から選択される配列を含んでなる)、C.トラコマチス、及びIC特異的オリゴヌクレオチドプローブで被覆されたマイクロウェルプレート(AMPLICOR(登録商標)format)(Crotchfelt et al. (1997) “Detection of Neisseria gonorrhoeae and Chlamydia trachomatis in genitourinary specimens from men and women by a coamplification PCR assay,” J. Clin. Microbiol. 35:1536-1540)又は磁性微小粒子(COBAS AMPLICOR(登録商標)方式)にハイブリダイゼーションさせ、比色分析により検出する。COBAS AMPLICOR(登録商標)分析器を用いて、増幅、ハイブリダイゼーション、及び検出工程のすべてを自動で実施する(DiDomenico et al. (1996) “COBAS AMPLICORTM: a fully automated RNA and DNA amplification and detection system for routine diagnostic PCR,” Clin. Chem. 42:1915-1923, Jungkind et al. (1996) “Evaluation of automated COBAS AMPLICOR PCR system for detection of several infectious agents and its impact on laboratory management,” J. Clin. Microbiol. 34:2778-2783)。AMPLICOR(登録商標)方式では、例えばGeneAmp(登録商標)PCRシステム9700熱サイクラー(Perkin-Elmer, Norwalk, CT)を用いて増幅を行い、ハイブリダイゼーション及び検出については手動で行う(Loeffelholz et al. (1992) “Detection of Chlamydia trachomatis in endocervical specimens by polymerase chain reaction,” J. Clin. Microbiol. 30:2847-2851)。
陽性カットオフ(C.トラコマチスについては光学密度[OD]2.0(A660)、淋菌についてはOD3.5(A660))を超える信号を発する標本を、IC結果にかかわらず、通常は特定生物について陽性であると判断する。淋菌又はC.トラコマチス信号が陰性カットオフ(例えばOD0.2)に満たない標本を、通常は特定生物について陰性であると判断する(但し、IC信号が所定のカットオフ(例えばOD0.2)を超え、試験が有効であると判断された場合に限る)。淋菌又はC.トラコマチスとICの双方の信号がカットオフ値に満たない標本を、一般には抑制的であると解釈する。抑制標本は通常、原標本の凍結アリコートを処理して再試験する。繰り返し試験の結果を上記判断基準を用いて分類する。
PCR分析のためのNGDR9Varオリゴヌクレオチドの選択及び合成
(実施例Iにて上述したような)種々のナイセリア種から単離されたゲノムDNAを鋳型として用い、プライマー対としてNG579及びNG552(上述)を用いて、個別にPCR反応を行った。PCRは全量100μl(50mM トリシン(pH8.3)、80mM K(OAc)2(pH7.5)、1mM Mn(OAc)2(pH6.5)、5%グリセロール、1mM Mg(OAc)2(pH6.5)、50μM dATP、50μM dGTP、50μM dCTP、100μM dUTP、20UのZO5(登録商標)DNAポリメラーゼ(Roche Molecular Systems, Alameda, CA)、5U AmpErase(登録商標)UNG(ウラシル−N−グリコシラーゼ)、及び0.5μMの各プライマーを含有)で行った。ゲノムDNAを鋳型として、淋菌については一反応当たり103ゲノム等量、髄膜炎菌及び他のナイセリア株については一反応当たり106ゲノム等量加えた。反応は60サイクルにわたって、変性は95℃で15秒、アニーリングは58℃で40秒、及び最後の延長は72℃で5分間、COBAS Taqman(登録商標)PCRシステム(Roche Molecular Systems, Alameda, CA)を用いて行った。
実施例Iに記載の手順で、ゲル電気泳動分析用のPCR産物を調製した。得られたゲルについて、PCR増幅産物が期待されるサイズである215bpに存在するか否かを調べた。
PCR分析のためのNGDR9Univオリゴヌクレオチドの選択及び合成
(実施例Iにて上述したような)種々のナイセリア種から単離されたゲノムDNAを鋳型として用い、プライマー対としてNGSU2及びNGSL2(上述)を用いて、個別にPCR反応を行った。PCRは全量100μl(50mM トリシン(pH8.3)、80mM K(OAc)2(pH7.5)、1mM Mn(OAc)2(pH6.5)、5%グリセロール、50μM dATP、50μM dGTP、50μM dCTP、100μM dUTP、20UのZO5(登録商標)DNAポリメラーゼ(Roche Molecular Systems, Alameda, CA)、5U AmpErase(登録商標)UNG(ウラシル−N−グリコシラーゼ)、及び0.5μMの各プライマーを含有)で行った。ゲノムDNAを鋳型として、淋菌については一反応当たり103ゲノム等量、髄膜炎菌及び他のナイセリア株については一反応当たり106ゲノム等量加えた。反応は60サイクルにわたって、変性は95℃で15秒、アニーリングは58℃で40秒、及び最後の延長は72℃で5分間、COBAS Taqman(登録商標)PCRシステム(Roche Molecular Systems, Alameda, CA)を用いて行った。
実施例Iの記載に従って、ゲル電気泳動分析用のPCR産物を調製した。得られたゲルについて、期待されるサイズである473bp(NGDR9)及び394bp(NGDR9Var)に、PCR増幅産物が存在するか否かを調べた。
Claims (11)
- 配列番号37、38及び40〜45の何れか1つの核酸配列、又はその相補体を含んでなるオリゴヌクレオチドであって、50以下のヌクレオチドを有するオリゴヌクレオチド。
- 前記オリゴヌクレオチドが少なくとも1の修飾ヌクレオチドを含んでなる、請求項1記載のオリゴヌクレオチド。
- 前記オリゴヌクレオチドが少なくとも1の標識及び/又は少なくとも1のクエンチャー成分を含んでなる、請求項1記載のオリゴヌクレオチド。
- 試料中の淋菌(Neisseria gonorrhoeae)を検出する方法であって:
(a)試料由来の核酸を、少なくとも1の核酸増幅反応において、少なくとも第1のプライマー核酸の対と接触させる工程であって、前記プライマー核酸が、配列番号37、38及び40〜45の何れか1つの配列、又はその相補体を含んでなる少なくとも1の核酸分子を含んでなる工程;並びに
(b)(a)の間又は後に、前記核酸、及び/又は、核酸増幅反応由来のその1又は2以上の単位複製配列(amplicons)を検出することにより、前記試料中の淋菌を検出する工程を含んでなる方法。 - (a)が、前記試料由来の核酸を、少なくとも、クラミジア・トラコマチス(Chlamydia trachomatis)核酸に対して少なくとも部分的に相補的な第2のプライマー核酸の対と接触させることを含んでなり、
(b)が、(a)の間又は後に、前記核酸増幅反応由来の1又は2以上の更なる単位複製配列を検出することにより、試料中のクラミジア・トラコマチスを検出することを含んでなる、請求項4記載の方法。 - (b)が、前記単位複製配列と、1又は2以上の核酸検出試薬との間の結合を監視することを含んでなり、
前記核酸検出試薬が、配列番号36、実質的に同一なその変異体であって、配列番号36の1つに対して少なくとも90%の配列同一性を有する変異体、或いは、配列番号36又はその変異体の相補体からなる配列を有する核酸に、検出可能に結合する、請求項4記載の方法。 - 前記核酸検出試薬の少なくとも1が、配列番号37、38及び40〜45の何れか1つの配列、又はその相補体を含む核酸分子を含んでなる、請求項6記載の方法。
- (a)50以下のヌクレオチドを有する少なくとも1のオリゴヌクレオチドであって、配列番号37、38及び40〜45の何れか1つの核酸配列、又はその相補体を含むオリゴヌクレオチド;並びに
1又は2以上の:
(b)試料中の淋菌の存在が知られておらず、又は確証されていない場合に、試料由来の核酸及び/又はその単位複製配列と、前記オリゴヌクレオチドとの間の結合を監視することにより、前記試料中の淋菌の存在を判定するための使用説明書;又は
(c)少なくとも前記オリゴヌクレオチドを包装するための、少なくとも1の容器とを含んでなるキット。 - 前記オリゴヌクレオチドが、配列番号37、38及び40〜45、並びにその相補体からなる群より選択される配列を有する、請求項8に記載のキット。
- クラミジア・トラコマチス核酸に対して検出可能に結合する、1又は2以上の核酸検出試薬を更に有する、請求項8に記載のキット。
- 配列番号36の1又は2以上の下位配列、実質的に同一なその変異体であって、配列番号36に対して少なくとも90%の配列同一性を有する変異体、或いは、配列番号36又はその変異体の相補体に対応する配列を有する一組の単位複製配列を含んでなる反応混合物であって、
前記単位複製配列は終止ヌクレオチドを欠き、
少なくとも前記一組の単位複製配列のサブセットが、配列番号37、38及び40〜45の何れか1つの配列、又はその相補体を含む少なくとも1のプライマー核酸を用いて製造される、反応混合物。
