本発明は、最少数の容器を利用する、複数の生物学的因子の検出のための方法、キットおよびシステムに関する。本発明は、診断アッセイおよび疾患用薬剤のスクリーニグのために有用である。
サンプル中の生物学的因子(例えば、病原体)を鋭敏に、特異的にそして素早く検出する診断アッセイは、疾患用および診断用生物因子(bioagent)モニタリングの両方に対してますます重要になっている。感染性因子または別の様式で有害な因子の存在の早期検出のために、適切なタイムスケールで生理学的または臨床的に関連する生物体を正確に検出できるアッセイはほとんど存在しない。現在のところ、最も鋭敏は検出方法には、PCRが関与する。単一のサンプル中の複数の生物学的因子の存在または非存在を決定することは、複合された検出方法を使用して実施され得る。複合化リアルタイムPCRは、このタイプの診断アッセイに対して使用され得る1つの方法である。
本明細書中で開示されるのは、単一のサンプル中の複数の生物学的因子の、効率的な、最も経済的な、そして特異的な複合検出、例えば、例えば細菌、ウイルス、生物学的毒素などの生物学的因子の複合検出のための方法である。この方法は、各因子について2つのマーカーを利用する。1つの因子あたりのこの2つのマーカーの各々の存在または非存在は、別個の容器内で決定される。各容器は、複数の因子についての単一のマーカーを検出するために使用される。いずれかの因子についてのマーカーが第1の容器中で検出されない場合、第2の容器は使用される必要はなく、かなりの時間とお金を節約する。好ましい実施形態では、複合化蛍光リアルタイムPCRが使用され、たった2組の反応を使用して、サンプル中の9つ以下の異なる生物学的因子の存在または非存在が決定される。この方法を採用するキットおよびシステムもまた、開示される。
手短に言えば、そして以下により詳細に説明されるように、本明細書中で説明されるのは、複数の因子の効率的な、最も経済的な、そして特異的な複合検出のための方法、キットおよびシステム、例えば、例えば細菌、ウイルス、生物学的毒素などの高度に複合化されたリアルタイムPCR検出のための方法である。
このことは、一般に、複合反応を行うときには使用されねばならない容器の数の増加を導く。本発明の方法は、各因子に対する2つのプローブを別個の容器に分離するので、検出される各標識は、複数のプローブとともに使用され得、両方の容器からの結果の分析により、その因子の同定(存在するかしないか)を提供する。この方法はまた、1つの容器あたりの検出の選択肢の数が制限されている場面、例えば蛍光チャネルの数が制限されている場面に直面したときには、もっとも経済的である。
特許請求の範囲および明細書中で使用される用語は、別様に特定しない限り、以下に示されるように定義される。本明細書中および添付の特許請求の範囲で使用される場合、単数形「1つの(a)」、「1つの(an)」および「この(the)」は、そうではないと文脈が明示的に物語っていない限り、複数の参照物を含むことが留意されねばならない。
本発明は、複合された様式で、複数の生物学的因子の同定が決定される、例えば存在または非存在が決定される方法を提供する。この方法は、単一の生物学的因子に対する複数のマーカーの検出を最適化するという困難さを克服する。この方法はまた、最も経済的な様式で、最少数の容器を利用するように設計されている。各容器は、複数の因子に対する複数のマーカーを検出するための手段を備える。しかし、各容器は、各因子に独特の単一のマーカーのみを検出するための手段のみを備える。単一の容器(結果が完全に陰性である場合)またはすべての容器からの結果の分析により、複数の生物学的因子の同定(存在または不存在)の所望の結果が提供される。一般に、マーカーは、プローブ(例えば、増幅された遺伝子配列とハイブリダイズするオリゴヌクレオチド)を使用して検出される。このプローブは、検出のために標識される(例えば、蛍光標識される)。
1つの因子あたり1つより多いマーカーが測定される必要があり、そして少なくとも1つの検出可能な標識を内部コントロール(IC)のために取っておく場合、4つより少ない因子、例えばせいぜい1つの因子が、単一の反応において検出され得る。さらに、単一の反応において単一の生物学的因子に対して複数のマーカーを検出しようと試みる場合、困難さが発生する。しかし、本発明の方法を使用すると、それらの正確な同定のために1つより多いマーカーが必要とされる場合でさえも、4つより多い因子を同定することが可能である。実際、どれだけ多くのプローブが検出可能な標識を共有するかに依存して、多くの因子が検出され得る。
この実施形態では、本方法は、3つの因子(例えば、生物体)についてスクリーニングし、それらを同定するために使用される。各生物体は、2つのマーカー(例えば、遺伝子配列)により同定され得る。このマーカーは、検出可能な標識を有するプローブ(例えば、蛍光標識されたプローブ)により検出される。サンプル中の遺伝子配列の存在または非存在は、リアルタイムPCRおよび4チャネルのCepheid I−COREシステムを使用して実施される。2つの容器(例えば、カートリッジ)が使用される。内部コントロールは、両方の容器において検出される。因子に対するプローブの割当ては、次の通りである:因子1=プローブA、B;因子2=プローブC、D;因子3=プローブE、F;コントロール=プローブG。

別の実施形態では、本発明の方法は、1因子あたり2つのマーカー、および1つのコントロールを使用して、5つの因子を検出し得る。この実施形態では、2つの因子の各々に対するプローブは、同一に標識され、1つのカートリッジ中で検出され、そして第2のプローブは、異なる標識を用いて標識される。この場合、因子に対するプローブの割当ては、以下の通りである:因子1=プローブA、B;因子2=プローブC、D;因子3=プローブE、F;因子4=プローブG、H;因子5=プローブI、J;コントロール=プローブK。
別の実施形態では、本発明は、6色チャネルを採用するシステムを利用するアッセイのために使用される。この実施形態では、8つの因子が、1つの因子あたり2つの配列を使用し、そして2つの内部コントロールを採用して同定される。
別の実施形態では、2つより多いプローブが同じ検出可能な標識で標識される。同じ検出可能な標識で標識され得るプローブの数は、識別して検出され得る検出可能な標識の数に等しく、コントロールに割当てられる数より少ない。これらの追加の組合せを利用することにより、利用可能な検出可能な標識よりも多い因子を決定することが可能である。
本発明の方法は、サンプル中のマーカーの存在または非存在を検出するための多くの異なる検出方法を使用し得る。検出方法は、代表的には、特定のマーカーに結合して(例えば、標的の高分子種に結合する)検出可能なシグナルを生成する、少なくとも1つの分析試薬を採用する。
これらの分析試薬は、代表的には、2つの成分を有する:(1)高度な特異性および親和性で標的高分子(例えば、抗体またはマーカー遺伝子)に結合し得るプローブ高分子(例えば、抗体またはオリゴヌクレオチド)、ならびに(2)放射性同位体または共有結合された蛍光色素分子のような検出可能な標識。一般に、プローブ高分子の結合特性は、検出方法の特異性を規定し、随伴する標識の検出可能性は、その検出方法の感度を決定する。検出の感度は、今度は、採用される標識のタイプならびにそれを検出するため利用可能な設備の品質およびタイプに関連する。
本発明における使用に適した検出可能な標識は、直接的にかまたは間接的にかのいずれかで、検出可能なシグナルを生成することができる化合物である。本発明の方法とともに使用され得る検出可能な標識のタイプの例としては、例えば、蛍光色素または着色色素、同位体標識、酵素、免疫標識(例えば、抗体または抗原)などが挙げられる。この標識は、例えば核酸、タンパク質または抗体を含むプローブの中に組込まれ得る。この標識は、直接的にまたは間接的に、検出可能なシグナルを提供する。この検出可能な標識をプローブまたは他の化合物に結合体化させるための当該分野で公知の任意の方法が使用され得る。
標識されたプローブを検出する手段は、当業者に周知である。従って、例えば、蛍光標識は、発光された光を検出するための光検出器(photodetector)を使用して検出され得、または放射性標識は、写真フィルムまたはシンチレーション計数器を使用して検出され得る。酵素標識は、代表的には、その酵素に基質を提供し、そしてその基質に対するその酵素の作用により生成される反応生成物を検出することにより、検出される。熱量測定標識は、着色標識を視覚化することにより検出される。
本発明の別の局面は、少なくとも2つの生物学的因子を検出するためのキットを包含する。本発明のキットは、その生物学的サンプルの分析のための少なくとも2つの容器を備える。各容器は、検出されるである各生物学的因子に対するマーカーを検出し得るプローブを有する;それゆえに、各容器は、少なくとも2つのプローブを有する。
図1は、少なくとも第1および第2の生物学的因子を検出するためのシステム10の概略的なブロック図を示す。第1の因子は、第1および第2のマーカーを含み、そして第2の因子は、第3および第4のマーカーを含む。このシステムは、少なくとも第1および第2の容器の12Aおよび12Bを備える。第1の容器12Aは、第1および第3のマーカーを検出するための試薬を収容し、第2の容器12Bは、第2および第4のマーカーを検出するための試薬を収容する。適切な容器としては、反応容器、管、キュベットまたはカートリッジが挙げられるが、これらに限定されない。1つの特に好ましい実施形態では、第1、第2、第3および第4のマーカーは、第1、第2、第3および第4の核酸配列を含み、第1および第2の容器は、サンプルから核酸を抽出するため、そして検出のためにその核酸を保持するためのカートリッジである。そのようなカートリッジは、米国特許第6,374,684号および米国特許第6,391,541号に開示されている(これらの特許文献の開示は、本明細書中に参考として援用される)。
本発明の方法は、任意の数の異なる生物学的因子の存在または非存在についてサンプルを分析するために使用される。本発明の方法をしようして同定される例示的な生物学的因子としては、核酸、タンパク質(タンパク質複合体を含む)、細胞(例えば、細菌、ウイルス粒子)、および複合炭水化物が挙げられるが、これらに限定されない。
本発明を用いて検出可能な生物学的因子を恐らく含有するサンプルは、生物学的供給源および環境的供給源の両方において見出され得る。例示的な生物学的培養物としては、細胞培養物(例えば、細菌培養物、細胞抽出物、血液、組織サンプル、身体分泌物および細胞分泌物ならびに身体排泄物および細胞排泄物など)が挙げられる。環境的供給源としては、空気、帯水層、土壌、岩石、氷、海水、ごみなどが挙げられる。
本発明のいくつかの実施形態では、生物学的因子(例えば、細胞またはウイルス)を含有すると思われるサンプルを、そのサンプルの分析の前に、処理することが望ましい。例えば、核酸の抽出に付随する細胞溶解は、例えばリアルタイムPCRが挙げられる方法による検出を容易にするために、実施され得る。細胞またはウイルスに由来する核酸の抽出は、物理的手段、化学的手段もしくは他の手段により、またはそのような手段の組合せにより実施され得る。
本発明の方法は、同定されるべき各生物学的因子からマーカーを検出する工程を包含する。マーカーを検出する工程は、分析下で、生物学的因子の高分子的、微視的、または分子的特徴を明確に同定する工程を含む。本発明のマーカーとして役立つ特徴を明確に同定することは、その生物学的因子を一意に(uniquely)同定する必要はないが、しかしマーカーは、そのマーカーが検出されたときに、好ましくは、少なくとも80%、より好ましくは85%、90%、91%、92%、93%、94%、95%、98%、99%またはそれより高い確実さで、その生物学的因子が存在していることを示す。それゆえに、サンプル中の生物学的因子に対する1つより多いマーカー(例えば、少なくとも2つのマーカー)の同定は、ほぼ確実に、その生物学的因子がそのサンプル中に存在していることを示す。従って、ほとんどの状況では、1つの因子あたり2つのマーカーは、2つの因子を識別するためには好ましい。
多くの異なる核酸ハイブリダイゼーションプローブが、本発明の実施のために適切である。多くのタイプのプローブが、特定のポリヌクレオチド配列にハイブリダイズしてそれを検出することができる。いくつかの場合には、このプローブは、発蛍光団または酵素であり、このプローブは、そのプローブのその補体への結合の検出を可能にする。
ペプチド配列またはペプチドアナログを使用するアッセイのための方法が、本発明により提供される。タンパク質プローブは、蛍光標識、放射活性標識、または当該分野で公知の任意の受容可能な標識を含み得る。いくつかの実施形態では、標的のタンパク質が、プローブの代わりに標識され得る。

Claims (31)
- 少なくとも第1および第2の生物学的因子を検出するための方法であって、該第1の因子は、第1および第2のマーカーを含み、そして該第2の因子は、第3および第4のマーカーを含み、該方法は、
(a)該因子を含有すると思われる少なくとも1つのサンプルから第1および第2の混合物を調製する工程;
(b)第1の容器中の該第1の混合物中の該第1および第3のマーカーの存在または非存在を検出する工程;
(c)第2の容器中の該第2の混合物中の該第2および第4のマーカーの存在または非存在を検出する工程、
を包含し、それにより、該第1および第2のマーカーの存在が該サンプル中の該第1の生物学的因子の存在を示し、該第3および第4のマーカーの存在が該サンプル中の該第2の生物学的因子の存在を示し、

- 請求項1に記載の方法であって、前記プローブの各々が、蛍光標識を有し、前記第1および第2のプローブの蛍光標識が、互いの100nm以内にそれぞれの最大発光波長を有し、そして前記第3および第4のプローブの蛍光標識が、100nmよりも大きく異なるそれぞれの最大発光波長を有する、方法。
- 請求項3に記載の方法であって、少なくとも前記第1のプローブは核酸プローブであり、少なくとも前記第4のプローブは抗体である、方法。
- 請求項5に記載の方法であって、前記第1のマーカーの存在または非存在を検出する工程が、該第1のマーカーをPCR増幅して、前記第1のプローブを該増幅されたマーカーにハイブリダイズさせることを包含する、方法。
- 請求項5に記載の方法であって、前記第4のマーカーの存在または非存在を検出する工程が、前記第4のプローブを該第4のマーカーに免疫特異的に結合させる工程を包含する、方法。
- 請求項1に記載の方法であって、前記プローブおよび前記マーカーが核酸であり、そして前記混合物中の該マーカーの存在または非存在を検出する工程が、PCRを使用して実施される、方法。
- 請求項1に記載の方法であって、前記第1および第2の混合物が同じサンプルから調製される、方法。
- 請求項1に記載の方法であって、前記第1、第2、第3および第4のマーカーが、第1、第2、第3および第4の核酸配列を含み、前記第1の混合物が、該第1および第3の核酸配列を標識するためのハイブリダイゼーションプローブを含有し、そして前記第2の混合物が、該第2および第4の核酸配列を標識するためのハイブリダイゼーションプローブを含有する、方法。
- 請求項1に記載の方法であって、少なくとも3つの生物学的因子が前記サンプル中で検出される、方法。
- 請求項1に記載の方法であって、少なくとも4つの生物学的因子がサンプル中で検出される、方法。
- 生物学的因子の存在または非存在を検出するために使用される色チャネルの数よりも多い数の生物学的因子の存在または非存在を光学的に検出するための方法であって、該生物学的因子の各々は、該生物学的因子をその他の生物学的因子から識別するそれぞれの第1および第2の核酸配列を有し、該方法は、以下の工程:
a)該生物学的因子を含有すると思われる少なくとも1つのサンプルから、第1および第2の容器中に、それぞれ第1および第2の混合物を形成する工程であって、ここで:
i)該第1の混合物が、該生物学的因子の各々に対して、該生物学的因子の該第1の核酸配列を標識するためのそれぞれの第1のプローブセットを含有し;
ii)該第2の混合物が、該生物学的因子の各々に対して、該生物学的因子の該第2の核酸配列を標識するためのそれぞれの第2のプローブセットを含有し;
iii)該第1の混合物中の該第1のプローブセットのうちの少なくとも2つが、同じ色チャネルで検出される同じ発光波長範囲を有し、そして該第2の混合物中の該少なくとも2つの対応する第2のプローブセットが、異なる色チャネルで検出される異なる発光波長範囲を有する、工程;
b)同じ発光波長範囲を有する、該第1の混合物中の該第1のプローブセットのうちの少なくとも2つに由来するプローブシグナルの存在または非存在を光学的に読み取る工程;
c)異なる発光波長範囲を有する、該第2の混合物中の該少なくとも2つの対応する第2のプローブセットに由来するプローブシグナルの存在または非存在を光学的に読み取る工程;ならびに
d)該混合物の各々から受け取られるプローブシグナルの組合せから、該生物学的因子の存在または非存在を決定する工程、
を包含する、方法。 - 少なくとも第1および第2の生物学的因子を検出するための方法であって、該第1の因子は、第1および第2のマーカーを含み、そして該第2の因子は、第3および第4のマーカーを含み、該方法は、
a)該因子を含有すると思われる少なくとも1つのサンプルから、第1の容器中に第1の混合物を調製する工程;
b)該第1の容器中の該第1および第3のマーカーの存在または非存在を検出する工程;
c)該第1または第3のマーカーのいずれかが該第1の容器中に存在する場合、該少なくとも1つのサンプルから第2の容器中に第2の混合物を調製する工程;ならびに
d)該第2の容器中の該第2および第4のマーカーの存在または非存在を検出する工程、

方法。 - 請求項14に記載の方法であって、前記第1、第2、第3および第4のマーカーが、第1、第2、第3および第4の核酸配列を含み、前記第1の混合物が該第1および第3の核酸配列を増幅して検出するための試薬およびプローブを含有し、そして前記第1の容器中の該第1および第3のマーカーの存在または非存在を検出する工程が、該第1の混合物を核酸増幅条件に供して、該第1の混合物中に該第1または第3の核酸配列のいずれかが存在するかどうかをプローブシグナルから決定する工程を包含する、方法。
- 請求項15に記載の方法であって、前記第2の混合物が前記第2および第4の核酸配列を増幅して検出するための試薬およびプローブを含有し、そして前記第2の容器中の前記第2および第4のマーカーの存在または非存在を検出する工程が、該第2の混合物を核酸増幅条件に供して、該第2の混合物中に該第2または第4の核酸配列のいずれかが存在するかどうかをプローブシグナルから決定する工程を包含する、方法。
- 少なくとも第1および第2の生物学的因子を検出するためのキットであって、該第1の因子は、第1および第2のマーカーを含み、そして該第2の因子は、第3および第4のマーカーを含み、該キットは少なくとも第1および第2の容器を備え、ここで該第1の容器は、該第1のマーカーを特異的に認識する第1のプローブおよび該第3のマーカーを特異的に認識する第2のプローブを収容し、そして該第2の容器は、該第2のマーカーを特異的に認識する第3のプローブおよび該第4のマーカーを特異的に認識する第4のプローブを収容し、

- 請求項17に記載のキットであって、前記プローブの各々は、蛍光標識を有し、そして前記第1および第2のプローブの蛍光標識が、互いの100nm以内にそれぞれの最大吸収波長を有する、キット。
- 請求項17に記載のキットであって、前記プローブの各々が、蛍光標識を有し、前記第1および第2のプローブの蛍光標識が、互いの100nm以内にそれぞれの最大発光波長を有し、そして前記第3および第4のプローブの蛍光標識が、100nmよりも大きく異なるそれぞれの最大発光波長を有する、キット。
- 請求項17に記載のキットであって、少なくとも前記第1のプローブは核酸プローブであり、少なくとも前記第4のプローブは抗体である、キット。
- 請求項17に記載のキットであって、前記第1、第2、第3および第4のマーカーが、それぞれ、第1、第2、第3および第4の核酸配列を含み、そして前記プローブが、該核酸配列を標識するためのハイブリダイゼーションプローブを含む、キット。
- 請求項23に記載のキットであって、前記第1の容器が、前記第1および第3の核酸配列を増幅するためのプライマーをさらに含有し、そして前記第2の容器が、第2および第4の核酸配列を増幅するためのプライマーをさらに含有する、キット。

(a)少なくとも第1および第2の容器であって、該第1の容器は、該第1および第3のマーカーを検出するための試薬を収容し、そして該第2の容器は、該第2および第4のマーカーを検出するための試薬を収容する、少なくとも第1および第2の容器;
(b)該容器中の該マーカーの存在または非存在を検出するように配置された、少なくとも1つの検出器;
(c)該少なくとも1つの検出器と通信している少なくとも1つのコントローラであって、該コントローラは、以下:
i)該第1の容器中の検出反応を開始する工程;
ii)該検出器からデータを受け取る工程;ならびに
iii)該データから、該第1の容器中の該第1および第3のマーカーの存在または非存在を決定する工程;
を包含する一連の操作を実施し、ここで、該第1または第3のマーカーが該第1の容器の中に存在する場合、該コントローラは、以下:
iv)該第2の容器中の第2の検出反応を開始する工程;
v)該検出器から追加のデータを受け取る工程;ならびに
vi)該追加のデータから、該第2の容器中の該第2および第4のマーカーの存在または非存在を決定する工程、
を包含する第2の一連の操作を実施するように、コンピューターで読取り可能な命令でプログラムされており、それにより、該第1および第2のマーカーの存在がサンプル中の該第1の生物学的因子の存在を示し、該第3および第4のマーカーの存在が該サンプル中の該第2の生物学的因子の存在を示す、少なくとも1つのコントローラ;

- 請求項26に記載のシステムであって、該システムが、前記コントローラと通信している少なくとも第1および第2の検出器を備え、該第1の検出器は、前記第1の容器中のマーカーの1つ以上の存在または非存在を検出するように配置されており、該第2の検出器は、前記第2の容器中のマーカーの存在または非存在を検出するように配置されている、システム。
- 請求項26に記載のシステムであって、前記第1、第2、第3および第4のマーカーが、第1、第2、第3および第4の核酸配列を含み、そして前記第1および第2の容器が、サンプルから核酸を抽出するため、および検出のために該核酸を保持するためのカートリッジを備える、システム。
- 複数の因子の存在または非存在を決定するための自動化システムであって、該因子の各々は、該因子をその他の因子から識別するそれぞれ第1および第2の核酸配列を有し、該自動化システムは、以下:
a)該因子を含有すると思われる第1および第2の反応混合物を核酸増幅条件に供するための、少なくとも1つの温度制御システムであって、該第1の反応混合物は、該因子の各々の第1の核酸配列を増幅して検出するための試薬およびプローブを含有し、そして該第2の反応混合物は、該因子の各々の該第2の核酸配列を増幅して検出するための試薬およびプローブを含有する、少なくとも1つの温度制御システム;
b)該反応混合物からプローブシグナルを検出するように配置された、少なくとも1つの検出機構;ならびに
c)該少なくとも1つの温度制御システムおよび該少なくとも1つの検出機構と通信している、少なくとも1つのコントローラであって、該コントローラは、以下の工程:
i)該第1の反応混合物を核酸増幅条件に供するために、制御シグナルを該温度制御システムに送信する工程;
ii)該第1の反応混合物から受け取られるプローブシグナルから、該因子のいずれかの該第1の核酸配列が該第1の反応混合物中に存在するかどうかを決定する工程;
iii)該因子のいずれかの該第1の核酸配列が該第1の反応混合物中に存在する場合には、該第2の反応混合物を核酸増幅条件に供するために、制御シグナルを該温度制御システムに送信する工程;ならびに
iv)該第2の反応混合物から受け取られるプローブシグナルから、該因子のいずれかの該第2の核酸配列が該第2の反応混合物中に存在するかどうかを決定する工程;
を実施するようにプログラムされており、それにより、該因子のいずれかの該第1および第2の核酸配列の存在が該因子の存在を示す、少なくとも1つのコントローラ、
を備え、

該プローブの各々が、検出可能な標識を有し、該第1のプローブの該検出可能な標識が、該第3のプローブの該検出可能な標識と同じであり、該第2のプローブの該検出可能な標識が、該第4のプローブの該検出可能な標識とは異なる、自動化システム。 - 請求項30に記載のシステムであって、該システムが、前記コントローラと通信している少なくとも第1および第2の検出機構を備え、該第1の検出機構が、前記第1の反応混合物中の該核酸配列の1つ以上の存在または非存在を検出するように配置されており、そして該第2の検出機構が、前記第2の反応混合物中の該核酸配列の1つ以上の存在または非存在を検出するように配置されている、システム。
