Description
本発明は、蛍光の広域スペクトル消光物質(quenchers)として有用であるアントラキノン組成物(composition)、並びにそれらを製造及び使用する方法に関する。本発明は、少なくとも1種の開示されたアントラキノン消光色素(quencher dye)組成物を含むキットも提供する。
蛍光を消光する化学的部分は、蛍光エネルギー転移(FRET)プロセス及び基底状態消光を含む、様々な機構を介して機能する。FRETは、蛍光消光の最も一般的な機構のひとつであり、並びに蛍光ドナーの放出スペクトルが、消光物質の吸収スペクトルと重複する場合、及びドナー及び消光物質がフォルスター距離(Forster distance)として公知である十分な距離内にある場合に生じ得る。消光物質により吸収されたエネルギーは、引き続きその消光物質の化学的性質に応じて、様々な機構を通じて、実質的に放出され得る。捕獲されたエネルギーは、蛍光機構を通じて、又は電荷移動及び衝突機構もしくはそのような機構の組合せを含む、非蛍光機構を通じて放出され得る。消光物質が、非蛍光機構を通じて捕獲されたエネルギーを放出する場合、FRETは、単純に蛍光ドナーの蛍光放出の低下として観察される。
それらの空間的関係の変化としてふたつの色素の相互作用に頼る消光プロセスは、ヌクレオチド配列及び他の生物学的現象の検出及び/又は同定のために、都合良く使用することができる。例えば、ふたつのオリゴヌクレオチド(一方はドナーを含み及び一方は消光物質を含む)は互いにハイブリダイゼーションを介し結合するので、蛍光ドナー又は消光物質の蛍光の変化はモニタリングすることができる。有利なことに、この結合は、ハイブリダイズされたオリゴヌクレオチドからハイブリダイズされていないものを分離せずに検出することができる。
同様のオリゴヌクレオチド組成物は、他の分子/細胞生物学的アッセイ及び診断アッセイ、例えばエンドポイントPCR、in situハイブリダイゼーション、in vivoにおけるDNA及びRNA種検出、一塩基多型(SNP)解析、酵素アッセイ、並びにin vivo及びin vitroにおける全細胞アッセイなどにおける用途が見いだされている。
多くの消光物質は、蛍光を介してエネルギーを放出し、それらを含むプローブのシグナル対ノイズ比及びそれらを利用するアッセイの感度を低下する。このような消光物質は、類似した波長範囲で蛍光を発する発蛍光団の使用と干渉する。このことは、このような消光物質と共に使用することができる発蛍光団の数を制限し、これにより、全て単独の消光物質を含む個別のプローブにおける個別の発蛍光団の使用に頼る多重アッセイ(multiplexed assay)におけるそれらの有用性を制限する。
本発明は、蛍光の広域スペクトル消光物質として有用である新規アントラキノン組成物、並びにそれらの製造及び使用法を提供する。このアントラキノン消光物質は、脂質、核酸、ポリペプチド、及びより具体的には抗原、ステロイド、ビタミン、薬物、ハプテン、代謝産物、毒素、環境汚染物質、アミノ酸、ペプチド、蛋白質、ヌクレオチド、オリゴヌクレオチド、ポリヌクレオチド、糖質、及びそれらのアナログを含む、様々な生物学的関連化合物と複合することができる。本発明は、1個又はそれよりも多い容器、少なくとも1種の本発明のアントラキノン消光物質色素組成物、及びその組成物を使用するための取扱い説明書を備えるキットも提供する。
本発明はひとつには、1,4-ジアミノアントラキノン化合物を含む分子のアントラキノンの種類は、驚くほど強力な消光特性を有するという発見に始まる。これらの消光物質は、放出された蛍光の驚くほど広い波長範囲の蛍光と重複し及び効率的に消光する。有利なことに、これらは蛍光を発さない。結果的に、これらは一般に、ある波長で光を消光し、及びリポーター色素の蛍光波長範囲へブリードする波長範囲にわたり蛍光を放出する消光物質よりも、より低い蛍光バックグラウンドを示す。
本発明のアントラキノン消光物質は、容易に精製される。ある事例において、逆相HPLCクロマトグラフィーを用いる単回の精製が、高度に純粋な化合物を提供する。例えば、本消光物質は、オリゴヌクレオチドプローブへ導入し、並びに例えばPCR適用及びRNase検出並びに様々な核酸結合アッセイを含む、様々な適用において使用することができる。
多くの電子求引基が当該技術分野において公知であり、及び使用することができる。電子求引基の例は、ニトロ、シアノ、カルボキシレート、スルホニル、スルファモイル、アルケニル、アルキニル、アリール、ヘテロアリール、ビアリール、ビアルケニル、ビアルキニル、アルコキシカルボニル、カルバモイル、一-もしくは二-置換されたアミノ基、又は実質的に消光を減衰しない類似基である。ひとつの態様において、下記式(1a)において示されたように、R1は窒素であり、及びR14はヘテロ環式基である。
式(1)において、Xは、生物学的関連分子であり、及びR1は、-NR16R17であることができる(式中、R16及びR17は、独立して、水素、アルキル、アルキニル、アルケニル、アリール、ヘテロアリール、シクロアルキル、ヘテロアルキル、アルコキシ、アルコキシカルボニル、カルボニル、カルバモイル、アルキルアリール、ヘテロアルキル基などである。)。別の態様において、Xは、生物学的関連分子を含み、及びR1は、-NR16R17であることができる(式中、R16及びR17の一方は水素であり、及び他方はフェニル又は他の基であることができる。)。
式(2)において、Zは、連結基又は結合であることができ、並びにR2、R3、及びR4は、電子対、連結基、酸素、水素、イオウ、アルキル、アルキニル、アルケニル、アリール、ヘテロアリール、シクロアルキル、ヘテロアルキル、アルコキシ、カルボニル、カルバモイル、アルキルアリール、ヘテロアルコキシ、又は-NR11R12もしくは-OR13であることができ、但しここで1個を超えないR2-4は電子対であることができ、並びに、R11、R12、及びR13は各々、水素、アルキル、アルキニル、アルケニル、アリール、ヘテロアリール、シクロアルキル、ヘテロアルキル、アルコキシ、アルコキシカルボニル、カルボニル、カルバモイル、アルキルアリール、又はヘテロアルキル基などのいずれかであることができる。ひとつの態様において、少なくとも1個のR2-4は、リンを、ヌクレオチド、ヌクレオチド前駆体、又はヌクレオチドのホスホロアミダイト型を含むヌクレオチドアナログにつなぐリンカーである。式2の好ましい態様のひとつは、式(3)で示される。
式(1)及び(1a)のある態様において、Xは、式(2)であることができ、及びR4は、式(4)の化合物であることができ、PG1は、当該技術分野において公知であるような保護基であるか、又は公知である固形支持体であることができ、並びにPG2は、いずれか適当な保護基であるか、又は核酸、蛋白質、それらの前駆体もしくはアナログなどの生物学的関連分子により置換することができる。
式(1)及び(1a)のある態様において、Xは、式(2)の基であることができ、ここでR4は、リンカーを介してリン酸に結合することができる核酸もしくはヌクレオシド又はそれらのアナログを含む。
式(1)及び(1a)のある態様において、Xは、式(2)の基であることができ、ここでR4は、リンカーを介してリン酸に結合することができる核酸もしくはヌクレオシド又はそれらのアナログを含み、並びにR1は、一-又は二-置換されたアミンであり、ここでアミン置換基は独立して、水素、アルキル、又はアリール基であることができる。ひとつの好ましい態様において、R4は、式(2)の基であることができ、ここでR4は、式(4)であることができ、及びPG2は、核酸もしくはヌクレオシド又はそれらのアナログであることができる。
用語「保護基」は、PGと記号化され、引き続きの反応(複数)においてその部分を安定にし、及び一旦その保護目的が利用されたならば、選択的に切断され、その部分を再生することができるような部分に可逆的に結合した基を意味する。例えば、多くのヒドロキシ-保護基が当該技術分野において公知であり、及び使用することができる。多くのこのような基は、Greene, T. W.、「Protective Groups in Organic Synthesis」第3版、17-237(1999)に説明されており、これは本願明細書に参照として組入れられている。好ましくは、ヒドロキシ-保護基は、塩基性反応媒体において安定しており、及び酸により切断することができる。本発明における使用に適している適当な塩基で-安定し、酸で-不安定なヒドロキシ-保護基の例は、エーテル、例えば、メチル、メトキシメチル、メチルチオメチル、メトキシエトキシメチル、ビス(2-クロロエトキシ)メチル、テトラヒドロピラニル、テトラヒドロチオピラニル、テトラニドロフラニル、テトラヒドロチオフラニル、1-エトキシエチル、1-メチル-1-メトキシエチル、t-ブチル、アリル、ベンジル、o-ニトロベンジル、トリフェニルメチル、α-ナフチルジフェニルメチル、p-メトキシフェニルジフェニルメチル、9-(9-フェニル-10-オキソ)アントラニル、トリメチルシリル、イソプロピルジメチルシリル、t-ブチルジメチルシリル、t-ブチルジフェニルシリル、トリベンジルシリル、及びトリイソプロピルシリル;並びに、エステル、例えば、ピバル酸エステル、アダマンタンカルボン酸エステル(adamantoate)、及び2,4,6-トリメチル安息香酸エステルである。特にリボース又はデオキシリボースのC-5炭素の、ヒドロキシル基にとって好ましい保護基は、ジメトキシトリチル基であり、その使用は当該技術分野において周知である。
本発明の化合物は、それらの化学構造及び/又は化学名により本願明細書において同定されている。化合物が化学構造及び化学名の両方により言及され、並びに化学構造及び化学名が矛盾する場合は、化学構造が化合物のアイデンティティを決定する。
本発明により包含される別の種類の試薬は、式(1)のアントラキノンを組込んでいるホスホロアミダイト化合物を含む。これらの化合物は、式(1)の共有結合したアントラキノン化合物による、核酸ポリマーの自動化された化学合成に特に有用である。このようなホスホロアミダイト試薬が、ヒドロキシル基、例えばヌクレオシド又はヌクレオチド又は核酸の5'-ヒドロキシル基のような求核体と反応する場合は、これは、公知の方法によりリン酸エステル連結に酸化され得るような亜リン酸エステル連結を形成する。このホスホロアミダイト試薬は、ヌクレオシド性又は非ヌクレオシド性であることができる。
アントラキノン-含有オリゴヌクレオチドを調製する方法は一般に、アントラキノンホスホロアミダイト前駆体又はオリゴヌクレオチド自動合成装置と組合せて都合良く使用することができるアントラキノン誘導体化された固形支持体の使用に関連している。このような前駆体も本発明により企図されている。あるいは、ある種のオリゴヌクレオチドが、後に適当なアントラキノン組成物と一緒に使用することができる反応基を有するために、これらを調製することができる。
ある態様において、色素対は、少なくとも1種の明らかにされたアントラキノン消光分子、及びオリゴヌクレオチドなどの単独の化合物に結合した少なくとも1種の対応する蛍光のリポーター色素を含み、その結果アントラキノン消光物質は、発蛍光団とその蛍光を消光するのに十分に近い距離内にある。別の態様において、蛍光リポーター色素及びアントラキノン消光物質は、異なる分子上にあることができる。
オリゴヌクレオチドは、イオン交換HPLCにより精製することもできる。例えば、これらのオリゴヌクレオチドを、5x10 Source(商標)カラム(Amersham Pharmacia Biotech社、ピスカタウェイ、NJ)に負荷し、及びpH約8.0を有する0.1M Tris緩衝液中の1M LiClの0から50%の直線勾配を用い、溶離することができる。このオリゴヌクレオチド種に対応する溶出液の一部は、収集され、及びアセトンを溶媒とする2%過塩素酸リチウムにより沈殿され、及び凍結乾燥される。
好ましくは、リポーター色素がアントラキノン消光物質色素により効果的に消光されるような立体配置に色素対がある場合、その蛍光は、消光が存在しな場合のその蛍光と比較して、少なくとも50%、より好ましくは少なくとも70%、より好ましくは少なくとも80%、90%、95%、もしくは98%という因数で低下する。
適当な色素対を、多くの立体配置において使用することができ、例えば、色素の組合せは、核酸オリゴマー及びポリマーで交換することができる。例えば、色素対は、ヘアピン構造を有するオリゴマー上に置くことができ、その結果この発蛍光団及び消光物質は、フォルスター距離内にあり、及びFRETが生じる。あるいは、色素対を、ランダムコイルコンホメーションを採用することができるオリゴマー上に配置することができ、その結果蛍光は、そのオリゴヌクレオチドが二重鎖核酸ポリマーの一部となり始める時のように、延長されたコンホメーションを採用するまで、消光される。一般に個々の色素部分は、使用の必要要件に応じて、核酸のいずれかの位置に置くことができる。
他のDNA結合形式も可能である。例えば、ふたつのオリゴヌクレオチドは、核酸ポリマーの相接する長さ(contiguous length)上に互いに隣接してアニーリングすることができるようにデザインすることができる。ふたつのプローブは、それらがそのような核酸ポリマーにアニーリングされる場合に、一方のオリゴヌクレオチド上のアントラキノン消光物質は、FRETを生じるように他方のオリゴヌクレオチド上の発蛍光団と十分近接しているように、デザインすることができる。オリゴヌクレオチドの核酸ポリマーへの結合は、発蛍光団の蛍光の減少として追跡することができる。
これらのアッセイ形式は、個別のオリゴヌクレオチドの混合物が、個別のスペクトル分解可能な放出を伴う発蛍光団を有するようなマルチ-リポーターシステムに容易に拡大することができる。次に個々のオリゴヌクレオチドの結合を、試料から放出される蛍光の波長を決定することにより検出することができる。このようなマルチ-リポーターシステムは、単独の反応体積において複数のハイブリダイゼーション事象の分析が必要であるような適用において有利である。
本発明は、1個又はそれよりも多い容器、少なくとも1種の明らかにされたアントラキノン消光色素組成物及びその使用に関する取扱い説明書を含むキットも提供する。このようなキットは、説明された方法の実践において、又は説明された組成物の合成のための材料を提供するために有用であることができる。本発明の化合物を使用する具体的用途に応じて、追加の成分を、キットに含むことができる。例えば、キットがPCR反応の進行を測定するように指示される場合、これは、DNAポリメラーゼを含んでもよい。キットによるRNase検出アッセイの実践が意図される場合、RNase-非含有水が含まれる。キットは、陰性対照及び/又は陽性対照及び緩衝液を含むこともできる。
下記実施例は更に本発明を例証するが、当然、いかなる意味においてもその範囲を制限するように構築されるものではない。特に下記実施例は、本発明の化合物を得るための合成法を明らかにしている。本発明の化合物及びそれらの中間体の調製に有用な出発材料は、市販されているか、又は公知の合成法及び試薬を用い市販されている材料から調製することができる。
本実施例は、反応式1に示されたような、アントラキノン化合物1の1,4-ヒドロキシル基の脱離基への転換を具体的に示す。化合物2の「E」は、いずれか適当な脱離基であることができる。多くの適当な脱離基が当該技術分野において公知であり、並びに例えば、ハロゲン化物、アリールアルキルスルホニルオキシ、置換されたアリールスルホニルオキシ(例えば、トシルオキシ又はメシルオキシ)、置換されたアルキルスルホニルオキシ(例えば、ハロアルキルスルホニルオキシ)、フェノキシ又は置換されたフェノキシ、及びアシルオキシ基を使用することができる。1型の化合物は、市販されている(例えば、Aldrich Chemical社、ミルウォーキー、WI)。この反応は、pKaが約10又はそれよりも大きい塩基を含む適当な塩基が必要である。適当な塩基は、トリエチルアミン、ジプロピルアミンなどの、アルキルアミン塩基;リチウムアミド、ナトリウムアミド、カリウムアミド、リチウムテトラメチルピペリジン、リチウムジイソプロピルアミド、リチウムジエチルアミド、リチウムジシクロヘキシルアミド、ナトリウムヘキサメチルジシルアジド、及びリチウムヘキサメチルジシルアジドを含む、金属アミド塩基;水素化ナトリウム及び水素化カリウムを含む、水素化物塩基を含む。トリエチルアミンのようなアルキルアミン塩基が好ましい。
本実施例は、反応式2に従う、化合物2の1,4-脱離基の1-置換されたアミノ-4-β-ヒドロエチルアミノアントラキノン4への転換を具体的に示す。
化合物2の約1当量の溶液を、不活性大気下で、適当な有機溶媒に溶解した。適当な溶媒は、化合物2が溶解したジメチルホルムアミド、アセトニトリル、及びジメチルスルホキシドなどの、極性非プロトン性溶媒である。この溶液を、約10当量の置換されたアミンを添加する間、室温で維持し、及び薄層クロマトグラフィー又は高速液体クロマトグラフィーなどにより、反応が実質的に完了したと分析的に決定されるまで、温度約150℃で約1時間〜4時間攪拌した。その後この反応混合液を、室温に冷却し、反応停止し、化合物3及び3'を得た。化合物3及び3'は、フラッシュクロマトグラフィー又はHPLCにより分離し、化合物3を得た。あるいは、化合物3及び3'を、エタノールアミンで処理し、分離前に化合物4を調製した。
本実施例は、反応式3に示されたような、1-置換されたアミノ-4-(2-シアノエチル-ホスホロアミダイト-エチルアミノ)-アントラキノンの合成を具体的に示す。トリエチルアミン中のアントラキノン4の2M溶液を調製した。この溶液を約0℃に冷却し、ホスホン酸クロリド化合物約1〜2当量を添加した。この反応混合液を、室温に温め、この反応が実質的に完了したと分析的に決定されるまで、約4時間攪拌させた。この反応混合液を、反応停止させ、及び化合物5を常法により単離した。
本実施例は、反応式4に示されたような、リンカー(L)に共有的に連結したアントラキノン消光物質の合成を具体的に示す。アントラキノン化合物5は、実施例2のように、適当な有機溶媒中、不活性大気下で、ヒドロキシ-含有リンカー化合物(HO-L)及びエチルチオテトラゾールと共に、約0.5時間混合した。Lは、ヌクレオチド又は核酸ポリマーであることができる。その後アセトニトリル及びエチルチオテトラゾール中の化合物5の第二の溶液を添加し、及び反応混合液を、更に0.5時間攪拌した。反応混合液を、アセトニトリルで洗浄し、THF/ピリジン(8:1)中で10容量%メチルイミダゾールにより、不活性大気下で、約0.5時間処理した。この反応生成物を分離し、アセトニトリルで洗浄し、及びTHF/ピリジン/H2O(78:20:2)中の0.02Mヨウ素を5分間かけてゆっくり添加し、これで処理した。反応混合液を単離し、及び減圧下で一晩乾燥し、化合物6を得た。Lは、遊離ヒドロキシル基を伴うヌクレオチド又はオリゴヌクレオチドであることができる。
本実施例は、反応式6に示されたような、アントラキノンの単独のヒドロキシル基の脱離基への転換を具体的に示す。適当な脱離基は、先に実施例1において定義されたものである。
化合物8から化合物9へ転換するために、約1〜約1.2当量の適当な塩基の溶液を、有機溶媒中のモノヒドロキシ-アントラキノン8の攪拌溶液に、不活性大気下で添加した。この溶液を、約-100℃〜ほぼ室温、より好ましくは約-80℃〜約20℃の間の定温で維持した。塩基を、実施例2に説明したように、添加前に適当な有機溶媒に希釈し、及びこの反応混合液を過加熱することを避けるように添加した。この塩基の添加後、反応混合液を、約1〜4時間攪拌し、その温度を、開始温度の数度以内に維持した。その後この温度を、約-20℃〜ほぼ室温、好ましくはほぼ室温、好ましくはほぼ室温に調節し、この反応液を、薄層クロマトグラフィー又は高速液体クロマトグラフィーなどにより、実質的に完了したと分析的に決定されるまで攪拌した。この反応混合液を反応停止し、及び常法により、化合物9を単離した。
本実施例は、反応式8に示されたような、1-置換されたアミノ-4(2-シアノエチルホスホロアミダイト-エチルアミノ)-アントラキノンの合成を具体的に示す。アントラキノン化合物10の2M溶液を、トリエチルアミン中で調製した。この溶液を0℃に冷却し、ホスホン酸クロリド化合物約1〜2当量を添加した。この反応混合液を室温に温め、実質的に完了したと分析的に決定されるまで、約4時間攪拌した。反応混合液を、反応停止し、化合物11を常法により単離した。
本実施例は、反応式9に示されたような、リンカー(L)に共有結合したアントラキノン消光物質の合成を具体的に示す。アントラキノン化合物11は、アセトニトリルのような、有機溶媒に、不活性大気下で、エチルチオテトラゾール及びHO-Lと共に溶解した。Lは、ヌクレオチド又は核酸ポリマーであることができる。この溶液を、室温で維持し、約0.5時間攪拌した。アセトニトリル及びエチルチオテトラゾール中の化合物11の第二の溶液を、この反応混合液に添加し、更に0.5時間攪拌した。反応混合液を、アセトニトリルで洗浄し、THF中の10容量%無水酢酸溶液で処理し、等量のTHF/ピリジンの8:1混合液中の10容量%メチルイミダゾールと混合し、全て不活性大気下で行った。約30分後、この反応混合液をアセトニトリルで洗浄し、及びTHF/ピリジン/H2O(78:20:2)中の0.02Mヨウ素を5分間かけてゆっくり添加し、これを処理した。反応混合液を単離し、及び減圧下で一晩乾燥し、化合物12を得た。
本実施例は、以下に説明されるような1-(メチルアミノ)-4-(2-シアノエチルホスホロアミダイト-エチルアミノ)-アントラキノン14の合成を具体的に示す。N,N-ジイソプロピルアミノシアノエチル-ホスホンアミドクロリド(0.10mL, 0.51mmol)を、0℃で、1-(メチルアミノ)-4-(2-ヒドロキシ-エチルアミノ)-アントラキノン(100mg, 0.34mmol)及びトリエチルアミン(TEA)(0.12mL, 0.68mmol)の溶液に滴下した。この混合液を、室温で4時間攪拌した。溶媒を除去し、残基を酢酸エチル(EtOAc)(2mL)に溶解した。生成物を、EtOAc/石油エーテル(PE)/TEA:40/50/10による、シリカ上のフラッシュクロマトグラフィーにより単離した。1H NMR (CDCl3)δ10.83 (t, J=5Hz, 1H), 10.57 (d, J=5Hz, 1H), 8.29-8.34 (m, 2H), 7.65-7.70 (m, 2H), 7.28 (d, J=10, 1H), 7.20 (d, J=10, 1H), 3.90-4.00 (m, 2H), 3.80-3.90 (m, 2H), 3.58-3.67 (m, 4H), 3.08 (d, J=5, 3H), 2.65 (t, J=6, 2H), 1.18 (t, J=6, 12H)。MS (FAB') [M+]:C26H33N404Pの計算値、m/z 496.54;実測値、m/z 512。
本実施例は、本発明のビス-1,4-(4-ヒドロキシエチル-フェニルアミノ)-アントラキノン(19)の合成法を具体的に示す。
出発材料4-フェネチルアミノアルコール(1.25g, 9.1mmol)を、DMSO(2mL)中の1,4-ビス(トシルオキシ)アントラキノン(0.5g, 0.91mmol)と混合し、この混合物を180℃で16時間加熱した。その後1M HCl溶液を混合し、この反応物を濾過し、水ですすぎ、青色固形物を得た。この固形物を減圧下で乾燥し、酢酸エチル(3mL)中に溶解を促進するために加熱しながら再度溶解した。酢酸エチルにおけるフラッシュクロマトグラフィーによる生成物の精製は、2種の固形化合物を生じ、その一方は青色であり、他方は緑色であった。NMR解析を用い、緑色化合物が所望の生成物であることを確認した(0.19g)。1H NMR (CDCl3)δ12.23 (s, 1H), 8.36-8.40 (m, 2H), 7.73-7.77 (m, 2H), 7.48 (s, 2H), 7.21-7.27 (m, 9H), 3.89 (t, J=7Hz, 4H), 2.89 (t, J=7Hz, 4H), 1.48 (bs, 3H)。
本実施例は、本発明の1-(4-ヒドロキシエチル-フェニルアミノ)-4-(DMT-4-ヒドロキシエチル-フェニルアミノ)-アントラキノン(20)の合成法を具体的に示す。
無水ピリジン(15mL)中に溶解した塩化ジメトキシトリチル(DMTCI)(0.3g, 0.89mmol)を、ピリジン(15mL)中のビス-1,4-(4-ヒドロキシエチル-フェニルアミノ)-アントラキノンの溶液に滴下し、一晩反応させた。反応生成物の薄層クロマトグラフィーによる分析は、2種の新規生成物を示した。
本実施例は、本発明の1-(β-シアノエチルホスホロアミダイト-4-ヒドロキシエチル-フェニルアミノ)-4-(DMT-4-ヒドロキシエチル-フェニルアミノ)-アントラキノン(21)の合成を明らかにしている。
本実施例は、アントラキノン消光物質色素を含むオリゴヌクレオチドの合成及びいくつかのアントラキノン消光物質の吸光スペクトルの測定を明らかにしている。
本発明のある種のアントラキノン消光物質(UQ2)を持つオリゴヌクレオチドを合成した;その吸光スペクトルを特徴付け、及び他の代表的ダーククエンチャー(dark quencher)であるダブシル、及びQSY7の吸光スペクトルと比較した。
下記オリゴヌクレオチドを合成した:

配列番号:2:CAGAGTACCTGA-QSY7
配列番号:3:CAGAGTACCTGA-ダブシル
合成後、固形支持体を、2ml微量遠心管に移し、そこでオリゴヌクレオチドを、標準の方法により固形支持体から切断した。
オリゴヌクレオチド試料を、滅菌水200μlに溶解し、及び2%LiClO4の1mlの添加、それに続く10,000gで10分間の遠心分離により精製した。上清をデカントし、ペレットを、10%アセトン水溶液で洗浄した。
オリゴヌクレオチドを、0.1M TRIS緩衝液中の0%から50%の1M LiClの40分間かけた直線勾配を使用する、イオン交換HPLCにより精製した。試料を、260nm及び494nmでモニタリングし、二重-標識したオリゴヌクレオチド種に対応するピークを収集し、プールし、2%LiClO4で沈殿し、凍結乾燥した。
これらのオリゴヌクレオチドを、HPLC用水中に400nMの濃度で懸濁した。吸光スペクトルを、10mM Tris(pH8.0)、1mM EDTA(TE緩衝液)中で、Hewlett Packard Model 8453分光光度計(Hewlett Packard社、パロアルト、CA)において、1cm光路長を有する1マイクロ未満(sub-micro)の石英キュベットを用い測定した。光学密度・吸光度を、各オリゴヌクレオチドについて200〜750nmで記録した。個々の吸光スペクトルを図1に示した。
本実施例のデータは、アントラキノン(UQ2)吸収スペクトルは広範であり、約500〜約700nmの範囲であることを示している。この吸収範囲は、分子生物学的用途において一般に使用される多くの発蛍光団の蛍光放出範囲と重複している。UQ2を使用し、少なくとも下記色素の蛍光を消光することができる:フルオレセイン、テトラクロロフルオレセイン、ヘキサクロロフルオレセイン、Cy3、テトラメチルローダミン、Cy3.5、カルボキシ-x-ローダミン、Texas Red、CY5、Cy5.5。
本実施例は、PCR増幅されたDNAを検出するための、アントラキノン-消光された蛍光プローブの使用を明らかにしている。
フルオレセイン-消光したプローブを用い、PCR反応時に、増幅した標的核酸配列を検出することができる。このアッセイにおいて、増幅プライマーの3'側にアニーリングする蛍光-消光したプローブは、重合ラウンド期間にTaq DNAポリメラーゼのヌクレアーゼ活性により分解される。その後プローブは分解され並びに消光物質及び発蛍光団は分離されるので、フルオレセインがPCR反応時に検出される。
オリゴヌクレオチドプライマー及びプローブを、Cy5含むプローブを用い、脱保護が、1:1:2のt-BuNH2:MeOH:H2Oにより行われ、及び試料を65℃で4時間インキュベーションしたこと以外は、実施例16のように合成した。上清を除去し、CPGを1mlのH2Oで洗浄し、上清をプール及び乾燥した。常法により、発蛍光団を、ヌクレオチド5'側に追加した。プライマー、プローブ、及び標的核酸を下記表1に示した。使用したプローブは、配列番号:4、5、6、7及び8であった。使用したプライマーは、配列番号:9及び10であった。標的核酸は、配列番号:11であり、これはマウスのbHLH蛋白質Ptfl-p48遺伝子(Genbank寄託番号AF298116)由来の220塩基対(bp)アンプリコンが、pCRII-TOPOベクター(Invitrogen社、カールスバッド、CA)にクローニングされており、以後「p48-遺伝子標的」と称した。

リバースプライマーR1187(配列番号:11)
Texas Red(TR)リポーター色素(配列番号:7)及びCy5リポーター色素(配列番号:8)並びにアントラキノン消光物質を有する追加の蛍光-消光したプローブを合成した。6TamraはTRリポーター色素を消光しないので、Texas Redプローブは、6Famプローブ(配列番号:5)について先に行ったように、6Tamra消光物質を用い作成することはできない。Cy5プローブは、6Tamra又はQSY7消光物質のいずれかを用いて作成することができず、いずれの基もCy5リポーター色素を消光しない。
