核内因子赤血球2関連因子(NRF2)は、酸化性/求電子性ストレスに対する細胞の応答に関与する100~200種の標的遺伝子のマスターレギュレーターとみなされる。標的としては、グルタチオン(GSH)メディエーター、抗酸化剤および排出ポンプを制御する遺伝子が挙げられる。Haydenら、Urol. Oncol. Semin. Orig. CRISPR指向遺伝子編集アプローチを使用したNRF2ノックアウトクローンA549細胞系の作製
方法
細胞培養条件
ヒト肺癌A549細胞をATCC(Manassas、VA、USA)から購入した。A549は十分に確立された非小細胞肺腺癌細胞系であり、KEAP1のKelchドメインに変異を有し、NRF2の過剰発現を引き起こす。これは、多くの場合、がんに対する新規治療剤を発見するための標準物として使用されている。製造業者のプロトコールに従って細胞を解凍し、10%FBS(ATCC、Manassas、VA、USA)および1%ペニシリン-ストレプトマイシン溶液(ATCC、Manassas、VA、USA)を補充したF-12K培地(ATCC、Manassas、VA、USA)中で増殖させた。細胞を培養し、2×103から1×104生存細胞/cm2の間の濃度に維持し、37℃および5%CO2でインキュベートした。血球計を使用して細胞数を決定した。
NRF2遺伝子コード配列をZhang研究室のオンラインジェネレーター(crispr.mit.edu/)に入力し、最も高いスコアを有するgRNAを、gRNA1(5'-UCGAUGUGACCGGGAAUAUCAGG)(配列番号2)として選択し、また、以前に検証されたNRF2を標的化するgRNA(Sanjanaら、2014、Nature Methods 11(8); 783-784)を、gRNA2(5'-UGAUUUAGACGGUAUGCAACAGG)(配列番号4)として選択した。NRF2のNESドメインを無効にするようにCRISPR指向遺伝子編集システムを設計し、これにより、タンパク質が核に再び侵入し、転写因子を活性化する能力を低減させる。単一ステップの消化-ライゲーションによる標準的なクローニング法を使用してCRISPRプラスミドをクローニングした。適切な5'オーバーハングを有するCRISPRガイド配列を、BbsIで消化したpX458バックボーンベクター(プラスミド48138;Addgene)、ヒトコドン最適化pSpCas9およびAddgene(addgene.org)から購入した2AeGFPを有するキメラガイドRNA発現プラスミドにクローニングした。ガイドRNA配列は構成的U6プロモーターの転写調節下にあった。図1Aを参照のこと。構築後、サンガー配列決定によってプラスミドを検証した(Genewiz Inc.、South Plainfield、NJ、USA)。
A549細胞を、4mmギャップのキュベット(BioExpress、Kaysville、UT、USA)において5×105細胞/100μlの濃度でトランスフェクトした。NRF2標的化pX458構築物を、Bio-Rad Gene Pulser XCell Electroporation System(Bio-Rad Laboratories、Hercules、CA、USA)を使用してA549細胞内に別々にエレクトロポレーションした(250V、LV、13msパルス長、2パルス、1秒間隔)。次いで細胞を、37℃で72時間、完全増殖培地を含む6ウェルプレート内に回収した後、選別した。FACS AriaIIフローサイトメーター(BD Biosciences, Franklin Lakes、NJ、USA)を用いてA549を96ウェルプレート内に選別し、個々のeGFP+細胞を各ウェルに選別した。クローンを増殖させ、個々のクローンがコンフルエンスに達すると、より大きなプレートに移し、細胞が6ウェルプレート内でコンフルエンス(1×106細胞/mL)に達した場合にDNA単離を行った。
CRISPR/Cas9が標的としたA549クローンを、Amplitaq Gold Fast PCR Master Mix (Applied Biosystems、Foster City、CA)を使用してPCR増幅させた(フォワード5'-gtagtggtgccttagagcttactcatcc(配列番号5)、リバース5'-ctagcatgggcagtactcatgactaag(配列番号6))。簡潔に述べると、テンプレートDNA、プライマー、水およびマスターミックスを合わせ、サイクルした:95℃で10分間、(96℃で3秒間、60℃で3秒間、68℃で5秒間)×35サイクル、および72℃で10秒間。402bp産物を精製し(Qiagen、Hilden、ドイツ)、フォワードPCRプライマーを使用してサンガー配列決定した。個々のA549細胞クローンのクローン対立遺伝子解析を、ソフトウェアプログラム、Tracking of Indels by DEcomposition(TIDE)によって解析して、CRISPR/Cas9活性後の複数のピークがある分解産物内の個々のサブ配列を決定した。Brinkmanら、Nucleic Acids Res. 42、e168--(2014)。TIDE解析は、配列分解、クローンのインデルパターン、および各クローンのインデルパターンの相対比を視覚的に提供し、各対立遺伝子プロファイルを決定する際の中間ステップとして機能する。TIDEによって提供されるインデルパターンおよびそれらの相対比を利用することによって、対照トレース配列およびクローントレース配列を手動で整列させ、クローンの各対立遺伝子のインデルパターンの視覚化を可能にした。
プロテアーゼ阻害剤カクテルを含有する標準的なRIPA溶解緩衝剤を使用してA549細胞系から全細胞タンパク質を収集した。BCA Protein Assay Kit(Pierce、Rockford、IL、USA)を使用してタンパク質濃度を決定した。試料を95℃で10分間加熱し、次いで10%ポリアクリルアミドゲル上で100Vにて90分間SDS-PAGEに供した。ゲルを100Vにて1時間、ニトロセルロース膜に移した。ブロットを3%BSAに入れ、4℃にてシェーカーで一晩ブロックした。一次抗体インキュベーションを、NRF2(ホスホS40)(1:10,000、Abcam ab76026)について4℃にてシェーカーで一晩、およびベータアクチン(1:8,000、Abcam ab8226)について室温にて1時間実施し、二次抗体(Jackson Immunoresearch、West Grove、PA、USA)インキュベーションを全て、1:10,000希釈で室温にて1時間行った。Super signal west dura extended duration ECL(Pierce)を使用して化学発光によってタンパク質バンドを可視化し、LiCor Odyssey FCで検出した。全てのバンドを、Image Studioソフトウェアシステムで濃度測定のために定量した。
A549細胞系をトリプシン処理し、50~70%コンフルエンシーで収集した。細胞をボルテックスしながら氷冷70%エタノールを滴下して固定し、4℃で最低72時間インキュベートした。固定した細胞をペレット化し、PBSで2回洗浄し、続いて氷上で30分間インキュベートした。製造業者のプロトコール(BD Biosciences)に示されるように、Alexa Fluor 647 Mouse anti-Ki67(561126、BD Biosciences)の106細胞当たり20μlを細胞に添加し、30分間インキュベートした。対照は、同じ希釈率でAlexa Fluor 647 Mouse IgG1 kアイソタイプ対照(557714、BD Biosciences)を含んだ。インキュベーション後、細胞を2回洗浄し、染色緩衝剤(1×PBS中の5%BSA)中に再懸濁した。FACS AriaIIフローサイトメーターにより細胞を解析し、FlowJoソフトウェアを使用して処理した。

化学感度はNRF2ノックアウトA549細胞系において増加する
方法
MTS細胞増殖アッセイ
CellTiter 96 Aqueous Non-Radioactive Cell Proliferation Assay(Promega、Madison、WI)を使用して細胞生存率を評価した。A549細胞系をウェル当たり2×103細胞でプレーティングし、24時間培養した。次いで細胞培地を吸引し、細胞をPBSで洗浄し、次いでMTS試薬に3時間曝露した。増殖細胞による3時間のMTS生物還元後、Infinite 2000 PROマイクロプレートリーダー(Tecan、Mannadorf、スイス)において450nmフィルターを使用してホルマザン生成物の吸光度を測定した。CellTiter 96 Aqueous Non-Radioactive Cell Proliferation Assayを使用して薬物曝露後の細胞生存率を評価した。A549細胞系をウェル当たり2×103細胞でプレーティングし、24時間培養した。次いで細胞を、シスプラチン、カルボプラチン、またはシスプラチンとビノレルビンの組合せで3日間処理した。次いで細胞培地を吸引し、細胞をPBSで洗浄し、次いでMTS試薬に3時間曝露した。増殖細胞による3時間のMTS生物還元後、Infinite 2000 PROマイクロプレートリーダーにおいて450nmフィルターを使用してホルマザン生成物の吸光度を測定した。
遺伝子操作されたNRF2欠損A549細胞系の化学感度を調べるために、図4に示したMTSアッセイを利用した。4Aでは、野生型および2-11 A549細胞を漸増投薬量のシスプラチンに曝露した。72時間後、シスプラチンを除去し、MTS試薬を3時間添加し、その時間後、集団をホルマザンの吸光度について測定した。このデータにより、予測されるように、野生型A549細胞が高投薬量のシスプラチンに耐性があることが示される。実際に、野生型A549は、増殖が5μMおよび10μMのそれぞれの最終濃度で悪影響を受ける前に3μMまでのシスプラチンで細胞増殖のわずかな増加を示す。遺伝子操作されたノックアウト細胞系では、本発明者らは、用量依存的に化学感度の増加を明確に観察する。2-11ホモ接合性ノックアウト細胞は、1μM以上の濃度で増殖を喪失し、最も低い用量でさえも明らかな感度の増加を示す。したがって、本発明者らは、ヘテロ接合性細胞系が、少なくとも1つの生存可能な遺伝子コピーを含有しているため、ホモ接合性ノックアウト細胞よりシスプラチンに対して強い耐性を示しているという点で、ある種の遺伝子量効果を観察することができる。図4では、本発明者らは、ビノレルビンが5μMの最終濃度で添加されたことを除いて、パネルAに記載されるものと同じ漸増量のシスプラチンに曝露された細胞からの結果を示す。ビノレルビンは、シスプラチンおよび併用化学療法レジメンNSCLCに対する確立された手引きである。Hellmannら、Ann. Oncol. 27、1829-35 (2016)。野生型A549細胞は再び、より低い用量でさえも増殖の劇的な増加を示し、投薬量が5μmを超えるまで感度の上昇を示さなかったが、ノックアウト細胞系(2-11)は、併用薬物療法に対して感度の増加を示した。関連する抗がん薬物であり、NSCLCのために一般的に使用される化学療法剤(Hellmannら、同書)であるカルボプラチンもまた、これらの遺伝子操作されたA549細胞における化学感度の増強について評価し、細胞死滅応答は、シスプラチンを使用した実験において観察されたものを反映した(データは示さず)。
遺伝子的に再操作されたA549細胞は、肺がんの異種移植マウスモデルにおいて、より遅い増殖速度および増加した化学感度を示した。
方法
動物実験および統計解析
本明細書に提示される動物試験は、Washington Biotechnology Inc.の動物の管理および使用委員会によって承認された動物の使用および管理プロトコール(SOP 505、SOP 520、SOP 522、SOP 1610、SOP1650)の下で、Washington Biotech Inc.、Simpsonville Marylandで実行した(AAALACにより認可されたAnimal Welfare Assurance番号A4192-01)。以前に報告された方法論を使用してヒト異種移植モデルを確立した。Kellarら、Biomed Res. Int. 2015、1-17 (2015)。雌の無胸腺ヌードマウス(Envigo、5~6週齢)をこの研究に使用した。20%のマトリゲルを含むPBS中に懸濁した約5×106細胞(野生型A549またはホモ接合性ノックアウト(クローン増殖2-11))を、各マウスの右脇腹に皮下注射した。腫瘍体積を、触知可能になってからデジタルノギスを用いて1週間に3回測定し、式、腫瘍サイズ=ab2/2(式中、「a」は2つの寸法の大きい方であり、「b」は小さい方である)を使用して計算した。腫瘍が100mm3付近の平均体積まで成長したら、A549腫瘍保有マウスまたはA549-2-11腫瘍保有マウスをそれぞれ7つの群に無作為に分け(各群についてN=5)、用量/レジメン設定試験に供した。それらを、0、3、6および9日目に(1)シスプラチン(2mg/kg)、(2)カルボプラチン(25mg/kg)、(3)シスプラチン(5mg/kg)およびビノレルビン(5mg/kg)または(4)生理食塩水の尾静脈注射により処置した(0日を投与開始日と指定する)(Sanjanaら、2014、Nature Methods 11(8); 783-784)。腫瘍体積および体重を経時的に厳密にモニタリングした。16日後、動物を屠殺し、腫瘍を除去し、体重を量り、分子解析のために処理した。マウスを安楽死させた。データは平均±SDとして表した。スチューデントのt検定および一元または二元ANOVAを使用して差の有意性を評価した。P値<0.05を有意とみなした。
A549異種移植片を16日目に切除し、液体窒素中で急速凍結し、使用するまで-80℃に保存した。全ての免疫蛍光染色は、以前に記載されているように実施した。Wangら、Investig. Opthalmology Vis. Sci. 58、3896 (2017)。簡潔に述べると、腫瘍を、Optimum Cutting Temperature(Tissue Tek、Torrance、CA、USA)に包埋し、Leica CM3050クライオスタット(Leica Microsystems、Buffalo Grove、IL、USA)を用いて16μm厚の切片を得、スライドに載せた。スライドを固定し、ブロッキング緩衝剤と室温で1時間インキュベートした。次いで切片を一次抗体とインキュベートし(より詳細については表2を参照のこと)、次いでPBS中で洗浄し、Alexa Fluor 488で標識した二次抗体(1:200希釈、Invitrogen、Grand Island、NY、USA)とRTで1時間インキュベートした。切片をPBS中で洗浄し、次いでDAPI(Invitrogen、Carlsbad、CA、USA)と共にSlowFade Gold褪色防止用封入剤で封入した。Zeiss Observer.Z1顕微鏡(Carl Zeiss, Inc.、Gottingen、ドイツ)を用いて画像を得た。製造業者の使用説明書に従って、In Situ細胞死検出キット、フルオレセイン(Roche、Base、スイス)を用いてTUNELアッセイを行った。
A549細胞系を8ウェルチャンバスライド(LabTek II)に播種し、24時間増殖させた。2μMのシスプラチンに48時間曝露した後、細胞をPBSで洗浄し、固定し、室温で振盪しながら4%パラホルムアルデヒド+0.1% Triton X-100で45分間透過処理した。細胞をPBSで3回洗浄し、ブロッキング緩衝液(1×PBS中で作製した5%正常ヤギ血清+0.3% Triton X-100)で室温にて2時間ブロックした。ブロックした後、細胞を、抗体希釈緩衝剤(1×PBS中で作製した1% BSA+0.3% Triton X-100)中で作製した一次抗体(NRF2 1:500、Abcam ab62352)と、加湿チャンバ内で4℃にて一晩インキュベートした。細胞をPBSで3回洗浄し、1:200の濃度で抗体希釈緩衝剤中で作製したコンジュゲートした二次抗体(ヤギ抗ウサギAlexafluor 594、Thermo Fisher A-11037)とインキュベートした。対照は同じ希釈率で二次抗体のみの染色を含んだ。細胞を暗所で室温にて1時間インキュベートした。細胞をPBSで3回洗浄し、チャンバをスライドガラスから分離した。このステップの直後に、DAPI(S36938、Invitrogen)を含む5μlのSlow Fade Gold褪色防止用試薬をスライドの各切片に添加し、カバースリップを付加し、密封した。Zeiss Axio蛍光観測器でスライドを画像化した。Z1顕微鏡および画像をAxioVisionソフトウェアで処理した。ランダムフィールドを画像化し、細胞/フィールドの総数をカウントした。染色なし(なし)、核染色、または細胞質染色について各フィールドを定量した。2人が独立して画像をカウントし、定量し、値を平均化した。各カテゴリーにおいて解析した全細胞に対するNRF2陽性染色細胞のパーセントをグラフにプロットした。エラーバーは±SEMを表し、*は、0.05未満である有意なp値を示す(スチューデントのT検定)。
CRISPR/Cas9媒介NRF2ノックダウンは、in vitroでA549細胞の化学感度を増加させたので、本発明者らは、異種移植マウスモデルにおける遺伝子編集によって駆動される化学感度の増強を調べる。ホモ接合性ノックアウトA549細胞(クローン2-11)および野生型A549細胞(対象群)をヌードマウスの背部に移植し、細胞(細胞系当たり5×106)を、約100mm3の直径を有する腫瘍に増殖させた。ワークフローを図5Aに示す。ストラテジーの一環として、化学療法剤を、図に示すように、尾静脈注射を介して、0日、3日、6日および9日目のそれぞれに添加した。体積および増殖による腫瘍成長を、0日目の化学療法剤の最初の注射の時から開始して16日間にわたって測定し、その結果を図5B、5Cおよび5Dに提示する。
代表的な腫瘍試料を、4つの群(生理食塩水による野生型A549、シスプラチン2mg/kgによる野生型A549、生理食塩水によるノックアウト2-11、シスプラチン2mg/kgによるノックアウト2-11)(各群についてN=3)から採取した。図5Eに示すように、4つの摘出した腫瘍群の間の明確な差が明らかである。上記のように、野生型細胞から生じた腫瘍は、シスプラチンの不在下または存在下で異種移植マウスモデル内で積極的に増殖する。NRF2ノックアウト細胞系は薬物の不在下でさえも野生型よりもゆっくり増殖する。しかし、最小の腫瘍が、シスプラチンで処置したNRF2ノックアウト細胞を有するマウスからの全ての試料において観察される。
黒色腫、ESC、HNSCC、および乳がんのin vitroおよび異種移植マウスモデルにおける化学感度(予言的)
上記の実施例の方法に従って、CRISPR/Cas9媒介NRF2ノックダウンの効果を、in vitroおよび異種移植マウスモデルの両方においてさらなるがんについて評価する。例えば、上記の実施例1の方法に従って、gRNA1配列(5'-UCGAUGUGACCGGGAAUAUCAGG)(配列番号2)またはgRNA2配列(5'-UGAUUUAGACGGUAUGCAACAGG)(配列番号4)を使用して、ヒト悪性黒色腫A375細胞系(Wangら、2018、Oxidative Medicine and Cellular Longevity Volume 2018、Article ID 9742154)、食道扁平上皮がん(ESC)細胞系KYSE-30、-50、-70、-110、-140、-150、-170、-180、-220、および270(Shibataら、2015、Neoplasia 13:864)、頭頸部扁平上皮癌(HNSCC)HSC-4細胞系(Kitamura & Motohashi、2018、Cancer Science 109:900)、ならびに乳がん(腺癌)細胞系MCF7(Kangら、2014、Scientific Reports 4:7201)のNRF2ノックダウン細胞系を生成する。遺伝子操作されたNRF2欠損がん細胞系の化学感度を、上記の実施例2に提供した方法に従って、in vitroで対応する野生型がん細胞系の化学感度と比較する。各細胞系について、以下の化学療法剤に対する化学感度を以下の表3に示すように評価する。

遺伝子操作されたNRF2欠損H1703細胞系の化学感度を調べるために、MTSアッセイを利用する。野生型およびNRF-2欠損H1703細胞を漸増投薬量のシスプラチンに曝露する。72時間後、シスプラチンを除去し、MTS試薬を3時間添加し、その時間後、集団をホルマザンの吸光度について測定する。データは、野生型H1703細胞が高投薬量のシスプラチンに対して耐性があることを示す。遺伝子操作されたノックアウト細胞系では、本発明者らは、用量依存的に化学感度の増加を観察する。NRF2ノックアウト細胞は高い感度を示す。したがって、本発明者らは、ヘテロ接合性細胞系が、少なくとも1つの生存可能な遺伝子コピーを含有するので、ホモ接合性ノックアウト細胞よりシスプラチンに対して高い耐性を示すという、ある種の遺伝子量効果を観察することができる。
Claims (102)
- 医薬としての使用のためのクラスター化された規則的間隔の短いパリンドローム反復(CRISPR)システムであって、(a)DNA結合ドメインおよびCRISPR関連エンドヌクレアーゼタンパク質結合ドメインを含むガイドRNA(gRNA)であって、DNA結合ドメインは、NRF2遺伝子における標的配列に相補的である、gRNA、および(b)CRISPR関連エンドヌクレアーゼを含む、CRISPRシステム。
- gRNAが、NRF2遺伝子のエクソン2、エクソン4、および/またはエクソン5における標的配列に相補的である、請求項1に記載の使用のためのCRISPRシステム。
- DNA結合ドメインが、配列番号2の核酸配列またはその生物学的に活性な断片を含む、請求項1または2に記載の使用のためのCRISPRシステム。

- gRNAが、NRF2遺伝子のエクソン2、エクソン4、および/またはエクソン5における標的配列に相補的である、請求項15に記載の使用のためのRNP複合体。
