本発明は、1つの態様において、IL−2受容体選択性/偏向性が改善され、より具体的には、IL−2Rα受容体への結合親和性が低減または排除され、および/またはIL−2Rβ受容体への結合親和性が増強された新規IL−2変異タンパク質を提供する。
IL−2タンパク質は、IL−2受容体と相互作用することによってシグナル伝達を誘発し、機能する。野生型IL−2は、異なるIL−2受容体に対して異なる親和性を示す。野生型IL−2との親和性が低いIL−2βおよびIL−2γ受容体を、静止エフェクター細胞(CD8+細胞傷害性T細胞およびNK細胞を含む)上で発現した。野生型IL−2との親和性が高いIL−2Rαを、制御性T細胞(Treg)細胞および活性化エフェクター細胞上で発現した。高い親和性のために、野生型IL−2は、細胞表面のIL−2Rαと優先的に結合し、IL−2Rβγを動員し、IL−2Rβγを介して下流のp−STAT5シグナルを放出し、Treg細胞および活性化エフェクター細胞を刺激する。したがって、理論に束縛されるものではないが、IL−2Rα受容体に対するIL−2の親和性を低減または排除することは、IL−2がCD25+細胞を優先的に活性化する偏向を低減し、IL−2介在性Treg細胞の免疫ダウンレギュレート作用を低減するであろう。理論に束縛されるものではないが、IL−2β受容体に対する親和性の維持または増強は、CD8+細胞傷害性T細胞およびNK細胞などのエフェクター細胞に対するIL−2の活性化作用を維持または増強し、それによって免疫刺激作用を達成する。

IL−2タンパク質は、4つのαヘリックス(A、B、C、D)構造を有する短鎖I型サイトカインファミリーのメンバーである。結晶構造(PDB:1Z92)の分析によれば、IL−2は、アミノ酸残基領域35−72において、CD25と相互作用する以下のアミノ酸部位35、37、38、41、42、43、45、61、62、68、72を有する。結晶構造(PDB:2ERJ)の分析によれば、IL−2は、アミノ酸残基領域12−23およびアミノ酸領域79−92においてCD122と相互作用する以下の部位12、13、15、16、19、20、23、79、81、82、83、84、87、88、91、92を有する。

さらに別の態様において、本発明は、IL−2Rα受容体に対するIL−2タンパク質の結合親和性を排除または低減し、および/またはIL−2Rβ受容体に対する結合親和性を増強する方法であって、野生型IL−2タンパク質に、本明細書に記載される変異または変異の組み合わせを導入することと、野生型IL−2タンパク質と比較して、ILRαまたはβに対して変化している結合親和性、および/または改善されている生物学的活性、例えば前述のとおり本発明のIL−2変異タンパク質に関して説明した特性のうちの1つ以上を有する変異タンパク質を(例えば、前述の測定方法を用いて)同定することとを含む、方法を提供する。いくつかの実施形態において、変異テンプレートとして使用される親野生型IL−2タンパク質は、好ましくは配列番号1と少なくとも80%、または少なくとも95%または99%またはそれ以上の同一性を有し、より好ましくはヒト由来IL−2タンパク質である。
本発明はまた、IL−2変異タンパク質またはその融合体または免疫複合体を含む組成物(医薬組成物または薬物製剤を含む)、およびIL−2変異タンパク質またはその融合体または免疫複合体をコードするポリヌクレオチドを含む組成物を含む。これらの組成物はまた、本分野で既知の薬学的に許容可能な担体、緩衝剤を含む薬用賦形剤などの適切な医薬品添加物を必要に応じて含んでもよい。
1つの態様において、本発明は、本発明の変異タンパク質またはその融合体または免疫複合体、および1種以上の他の治療剤(例えば、化学療法剤、他の抗体、細胞傷害剤、ワクチン、抗感染症剤など)を含む組み合わせ製品をさらに提供する。本発明の組み合わせ製品は、本発明の治療方法において使用できる。
本出願では、用語「個体」または「対象」は、互いに切り替えて用いることができ、哺乳動物を指す。哺乳動物は、家畜(例えば、ウシ、ヤギ、ネコ、イヌとウマ)、霊長類(例えば、ヒトとサルなどの非ヒト霊長類)、ウサギ、げっ歯類(例えば、マウスとラット)を含むが、これらに限定されない。特に、対象はヒトである。
実施例1:インターロイキン2変異ライブラリーの設計と構築
インターロイキン2変異ライブラリーの設計
インターロイキン2(Interleukin−2、IL−2と略称)とそのα受容体CD25(IL−2Rαと略称)複合物の結晶構造(PDB:1Z92)(図1に示す)に基づき、相互作用部位のIL−2残基を表1に示されるように変異した。各部位のオリジナルアミノ酸は50%の割合を占め、残りの50%の割合は表1の「変異アミノ酸」で等分した。IL−2とIL−2Rαの相互結合部位に対して設計されたライブラリーの理論的多様性は、3×8×8×9×6×6×3×6×6×5×6≒2.0×108であり、ライブラリーはIBYDL029(Innoventbio Yeast Display Library)と命名された。
野生型IL−2(uniprot:P60568,aa21−153,C125S、IL−2WTと略称)を、酵母ディスプレイプラスミドpYDC011の2つのBamH I酵素切断部位の間に置いた。IL−2WTの配列は、ジスルフィド架橋IL−2二量体形成を回避するために125位にC125S変異が導入された配列番号1で本出願に示されている。プラスミド構築の具体的な手順は以下のとおりである。
2.プラスミドpYDC011をBamHI(New England Biolab、製品番号:R3136V)で酵素切断した後、ゲルで回収したこと(QIAGEN Gel Extraction Kit、Cat.28704)、
3.1%アガロースゲルで増幅産物および酵素切断産物を回収したこと、
4.回収した後、One Step Cloning Kit(Vazyme製品番号:C113−02)でインビトロ相同組換えを行ったこと、
5.組換え後産物を大腸菌Top10受容性細胞(天根、製品番号:CB104−02)に移し、アンモニアリブ耐性LBプレートにコーティングし、37℃で一晩培養したこと、
6.成長したモノクローナルコロニーを配列決定した後、正しいプラスミドをpYDC035と命名したこと。
発現プラスミドの構築
IL−2WT−FCとIL−23X−FC融合タンパク質を発現するために、IL−2WT、IL−23X遺伝子配列をベクターpYDO_017の2つのBamHI酵素切断部位の間に置き、本発明で使用されるFcは、ヒトIgG1のFc(L234A、L235A、FcLALAと略称)を指す。IL−2Rα(Uiprot:P01589,aa22−217)とIL−2Rβ(Uiprot:P14784,aa27−240)に対して配列のC末端にaviタグおよび6つのヒスチジンタグ(配列は配列番号11および12に示す)を取り付け、pTT5ベクター上にそれぞれ構築して、IL−2RαおよびIL−2Rβタンパク質を発現する。
上記で構築した発現プラスミドベクターを、化学トランスフェクション法を用いてHEK293−F(Invitrogen、製品番号:R79007)細胞に導入した。化学トランスフェクション試薬ポリエチレンイミン(PEIと略称、Polysciences、製品番号:23966)を用いて、培養されたHEK293−F細胞を、製造業者によって提供されたプロトコルに従って一過性トランスフェクションした。最終体積の1/10(v/v)のOpti−MEM培地(Gibco製品番号:31985−070)をトランスフェクション緩衝液として使用し、プラスミドを加えて、均一に混合し、0.22μmのフィルターヘッドで濾過して準備した。前の手順のプラスミドにポリエチレンイミン(PEI)(Polysciences、23966)を加え(293F細胞におけるプラスミドとPEIの質量比率は1:3)、均一に混合してから室温で10minインキュベートすることによって、DNA/PEI混合物を得た。DNA/PEI混合物をHEK293細胞に穏やかに注ぎ、均一に混合し、37℃、8% CO2の条件下で24h培養した後、VPAVPA(Sigma、製品番号:P4543−100G)を追加し、最終濃度を2 mMおよび2%(v/v)Feed(1g/L Phytone Peptone + 1g/L Difco Select Phytone)にし、6d培養を継続した。
IL−2WT−FCとIL−23X−FCとの融合タンパク質を発現する細胞培養液を、13000rpmで20min遠心分離し、上清を収集し、前カラムHitrap Mabselect Sure(GE,11−0034−95)を用いて上清を精製した。操作は以下のとおりである。精製前に5倍カラム体積の平衡液(0.2 M Tris, 1.5 M NaCl, pH7.2)で充填カラムを平衡化し、収集した上清をカラムに通し、さらに10倍カラム体積の平衡液で充填カラムを洗浄し、非特異的結合タンパク質を除去し、5倍カラム体積の溶離緩衝液(1M sodium citrate,pH3.5)で充填剤を洗浄し、溶離液を収集した。溶離液1mlあたり80μLのTris(2M Tris)を加え、限外濾過濃縮管(上海拓開生物科技有限公司、MCPM02C67)を用いてPBS緩衝液(Gibco、70011−044)に交換し、濃度を測定した。精製後のタンパク質100μgに対して、濃度を1mg/mLに調整し、ゲル濾過カラム(TOSOH製品番号:18675)を用いてタンパク質純度を測定した。
酵素触媒法によりIL−2RαとIL−2Rβタンパク質をビオチン標識する方法は、以下のとおりである。適量のIL−2RαとIL−2Rβ IHタンパク質溶液に、1/10(m/m)質量のHis−BirAタンパク質(uniprot: P06709)を加え、同時に最終濃度2mM ATP(sigma製品番号:A2383−10G)、5mM MgCl2、0.5mM D−ビオチン (AVIDITY製品番号:K0717)を加え、30℃で1hインキュベートし、Superdex200 increase(GE,10/300GL,10245605)により精製し、余分なビオチンとHis−BirAを除去し、精製後の試料をFortebioのStreptavidin(SA)センサ(PALL、18−5019)により検証し、ビオチン標識の成功を確認した。本実施例で得られたビオチン標識されたIL−2Rα、IL−2Rβ IHタンパク質は、それぞれIL−2Rα−BiotinおよびIL−2Rβ IH−Biotinと略称される。
IL−2Rβと親和力の高いIL−2mutant のスクリーニング
酵母ベースのIL−2mutantディスプレイライブラリーIBYDL029、IBYDL030、IBYDL031は、いずれも2.0×109の酵母細胞を培養および誘導し、ここで、ライブラリーの多様性は、それぞれ2.0×108、1.1×107、3.1×107であった。IBYDL029ライブラリーの多様性が比較的大きいため、1回目のスクリーニングにおいて、Miltenyi社のMACSシステムを利用して磁気ビーズ細胞選別を行う。まず、FACS洗浄緩衝液(1×PBS、1%ウシ血清アルブミン含有)において、2×109酵母細胞を室温で30minインキュベートし、緩衝液に500nMのビオチン標識された市販のIL−2Rβ(Acro Biosystems、EZ−Link Sulfo−NHS−LC−Biotinビオチン標識、IL−2Rβ−Biotinと略称)を含有する。予め冷却されたFACS洗浄緩衝液50mlで洗浄し、次に同洗浄緩衝液10mlで細胞を再懸濁し、ストレプトアビジンマイシンビーズ(Miltenyi biotec、製品番号:130−090−485)40μlを加えて4℃で15minインキュベートした。3000rpmで3min遠心分離して上清を捨て、FACS洗浄緩衝液10mlで細胞を再懸濁し、細胞溶液をMiltenyi LSカラムに加える。試料をロードした後、カラムを3回洗浄し、各回にFACS洗浄緩衝液3mlを使用した。磁気領域からMiltenyi LSカラムを取り外し、成長培地5mlで溶出し、溶出された酵母細胞を回収し、30 ℃で一晩成長させた。IBYDL030、IBYDL031ライブラリーの多様性が比較的小さいため、フローサイトメトリーを直接用いて1回目の選別を行うことができる。各1×108、2.5×108の酵母細胞をFACS緩衝液で3回洗浄し、100nM IL−2Rβ−Biotin、Anti Flag抗体(Sigma製品番号:F18041、1:1000希釈)を含有するFACS緩衝液で室温で30minインキュベートし、細胞をFACS洗浄緩衝液で2回洗浄した後、細胞をSA−PE(ストレプトアビジン−PE、Thermo Fisher製品番号:S21388、1:200希釈)、ヤギ抗マウス結合Alex Flour−647(Thermo Fisher製品番号:A21235、1:200希釈)を含有するFACS洗浄緩衝液と混合し、4℃で15min遮光インキュベートした。予め冷却されたFACS洗浄緩衝液で2回洗浄し、緩衝液1mlに再懸濁し、フィルターを備える単離管に細胞を移した。細胞をFACS MoFlo_XDP(Beckman)で選別し、選別した酵母細胞を30℃で一晩増殖させた。
配列決定後の単一変異配列を含む酵母細胞を20℃で24h振とう誘導してIL−2mutantを示し、その受容体IL−2Rα−Biotin、IL−2Rβ IH−Biotinとそれぞれ染色し、具体的な手順は以下のとおりである。
1. 各試料からの1×106細胞を遠心分離により上清を捨ててFACS緩衝液で1回洗浄した後に使用した。
2. 50nM IL−2Rα−BiotinとAnti Flag抗体を含むFACS緩衝液100μLに加えて室温で30minインキュベートした。
3. 予め冷却されたFACS緩衝液を用いて3000rpm、4℃で3min遠心分離して2回洗浄した。
4. SA−PE、ヤギ抗マウス結合Alex Flour−647を含むFACS緩衝液100μLを加え、氷上で20min遮光インキュベートした。
5. 予め冷却されたFACS緩衝液で2回洗浄した後、細胞を100μLの緩衝液で再懸濁し、フローアナライザー(BD,ACCURI C6)でIL−2mutantとIL−2Rαの結合レベルを分析した。
1. 各試料からの1×106細胞を遠心分離により上清を捨ててFACS緩衝液で1回洗浄した後に使用した。
2. IL−2Rβ IH−Biotin(30nM−100nM)とAnti Flag抗体を含むFACS緩衝液100μLに加えて室温で30minインキュベートした。
3. IL−2mutantとIL−2Rβとの結合レベルを、手順3〜5と同様にして分析した。
発現プラスミドの構築
IL−2mutant配列をベクターpYDO_017の2つのBamHI酵素切断部位の間に置き、IL−2mutant−FC融合タンパク質を発現するために用いられる。IL−2mutantの遺伝子を含む酵母ディスプレイプラスミドを等比率で混合してテンプレートとし、両端プライマーを用いて断片を増幅し、増幅後に1%アガロースゲルを用いてDNA断片を回収し、pYDO_017 BamHI酵素切断ベクターは回収した断片と相同組換え、組換え後の産物は大腸菌受容性細胞を転化し、得られたIL−2mutant−FCの発現プラスミドを配列決定により確認した。
融合タンパク質をコードする遺伝子を含むベクターを、化学トランスフェクション法を用いてHEK293細胞に導入した。使用した化学トランスフェクション試薬はPEIであり、培養されたHEK293細胞を、製造業者によって提供されたプロトコルに従って一過性トランスフェクションした。まずクリーンベンチでプラスミドDNAとトランスフェクション試薬を準備し、3mLのOpti−MEM培地(Gibco製品番号:31985−070)を50mLの遠心管に入れ、30μgの対応プラスミドのDNAを加え、プラスミドを含むOpti−MEM培地を0.22μmのフィルターヘッドで濾過し、続いて90μgのPEI(1g/L)を加え、20min静置した。DNA/PEI混合物を27mLのHEK293細胞に穏やかに注ぎ、均一に混合し、37℃、8%CO2で20h培養した後、VPAを加えて最終濃度を2mMおよび2%(v/v)Feedにし、6日間培養を続けた。
バイオレイヤー干渉法(BLI)技術を用いて本発明の34個のIL−2mutant−FCとその受容体の平衡解離定数(KD)を測定した。
IL−2WTとIL−2Rαの親和力はIL−2Rβ、IL−2Rγより高く、細胞表面のIL−2Rαと優先的に結合し、さらにIL−2Rβγを動員し、IL−2Rβγを介して下流のp−STAT5シグナルを放出し、T細胞とNK細胞の増殖を刺激する。Treg細胞表面にIL−2Rαがあり、エフェクターT細胞とNK細胞表面にIL−2Rαがないため、正常時にIL−2WTはTreg細胞増殖を優先的に刺激し、免疫反応をダウンレギュレートさせる。IL−2mutantはIL−2Rαと結合せず、Treg細胞の増殖を優先的に刺激する選好を解消し、同時にT細胞とNK細胞の増殖を刺激し、エフェクターT細胞とNK細胞の数を効果的に増加させ、抗腫瘍効果を高める。
a) 液体窒素からPBMC細胞(Allcells製品番号:PB005F、100M入り)を取り出し、37℃の水浴鍋に迅速に入れ、PBMC細胞を蘇生した。
b) 細胞を予熱した5%ヒトAB血清(GemCell製品番号:100−512)と1‰ DNA酵素(STRMCELL製品番号:07900)を含むX−VIVO15(Lonza製品番号:04−418Q)培地10mLに添加し、400G、25℃で10min遠心分離し(後続遠心分離はすべてこの条件)洗浄した。
c) 20mLの培地を加えて細胞を再懸濁し、37℃の二酸化炭素インキュベーターで一晩培養した。
a) 工程1で懸濁した細胞液を吸引し、遠心分離して上清を捨てた。
b) Robosep緩衝液(STEMCELL 製品番号:20104)1mLとヒトAB血清100μLおよびヒトCD8+ T細胞精製キット(Invitrogen 製品番号:11348D)100μLに抗体混合液を陰性スクリーニングして細胞を再懸濁した。
c) 均一に混合した後、4℃で20minインキュベートし、5minごとに振とうした。
d) インキュベートした後、10mLのRobosep緩衝液を加え、遠心分離して2回洗浄した。
e) 同時に、1mLの磁性微小球(ヒトCD8+ T細胞精製キット)を用意し、7mLのRobosep緩衝液を加えて磁気スタンドに入れて1min上清を捨て、磁性微小球を予備洗浄した。
f) 各1mL Robosep緩衝液を加えてそれぞれ微小球と細胞を再懸濁し、均一に混合した後に室温で30min回転インキュベートした。
g) インキュベートした後、 6mLのRobosep緩衝液を加え、磁気スタンドに1min置き、上清を収集した。
h) 収集液を再び磁気スタンドに1min置き、上清を収集した。
i) 遠心分離して上清を捨て、予熱したT培地で再懸濁し、密度を1×106/mLに調整した。
j) 1/3の細胞を用意してCD25の発現を刺激し、残りの細胞は37℃の二酸化炭素インキュベーターで一晩培養した。
a) 1/3工程2で精製したCD8+ T細胞を用意し、抗ヒトCD3/CD28抗体の磁性微小球(GIBCO製品番号:11131D)を加え、細胞と微小球の割合は3:1であった。
b) 37 ℃の二酸化炭素インキュベーターに3min静置した。
c) 培地10mLを加えて2回洗浄した。
d) 培地を加えて細胞密度を1×106/mLに調整し、 37℃の炭酸ガスインキュベーターで2d静置培養した。
a) 抗ヒトCD8−PE(Invitrogen製品番号:12−0086−42)、抗ヒトCD25−PE(eBioscience製品番号:12−0259−42)、同型対照抗体(BD製品番号:556653)を用いて細胞のCD8とCD25を検出した。
b) 工程2において細胞はCD8+ CD25−T細胞であり、工程3において細胞はCD8+ CD25+ T細胞であった。
a) CD8+ CD25−T細胞を用意し、1ウェルあたり1×105細胞で96ウェルU底培養プレート(Costar製品番号:CLS3799−50EA)を敷いた。
b) 100μLの各IL−2mutant−FC、市販IL−2(R&D製品番号:202−IL−500)、IL−2WT−FC、IL−23X−FCを添加し、最高濃度266.7nMから始めて合計12段階の4倍の濃度勾配で希釈し、37℃のインキュベーター中で20minインキュベートした。
c) 4.2% ホルムアルデヒド溶液55.5μLを加え、室温で10min固定した。
d) 上清を遠心分離し、200μLの氷メタノール(Fisher製品番号:A452−4)を加えて細胞を再懸濁し、4℃の冷蔵庫で30minインキュベートした。
e) 上清を遠心分離し、200μL染色緩衝液(BD製品番号:554657)で3回洗浄した。
f) 抗p−STAT5−AlexFlour647(BD製品番号:562076、1:200希釈)を含む破膜・固定緩衝液(BD製品番号:51−2091KZ)200μLを加え、室温で遮光して3hインキュベートした。
g) 染色緩衝液を用いて3回洗浄し、100μLの染色緩衝液で細胞を再懸濁し、フローサイトメトリー検出を行った。
h) 抗体濃度を横軸、AlexFlour647中間蛍光度値を縦軸として、p−STAT5シグナルのEC50値および曲線を作成した結果を図5.A、Cに示す。
a) CD8+ CD25+T細胞を用意し、1ウェルあたり1×105細胞で96ウェルU底培養プレートを敷いた。
b) 手順5におけるb)−h)と同様にして、p−STAT5シグナルのEC50値および曲線を作成した結果を図5.B、Dに示す。

- IL−2変異タンパク質またはその融合物もしくは免疫複合体を製造する方法であって、請求項25に記載の宿主細胞を、IL−2変異タンパク質または融合物または複合体の発現に適した条件下で培養することを含む、方法。
- 請求項1〜19のいずれか1項に記載のIL−2変異タンパク質、請求項19に記載の融合物、または請求項21もしくは22に記載の免疫複合体、および薬学的に許容される担体を含む、医薬組成物。
- 対象の疾患を治療する方法であって、前記対象に、請求項1〜19のいずれか1項に記載のIL−2変異タンパク質、請求項20に記載の融合物、請求項21もしくは22に記載の免疫複合体、または請求項27に記載の医薬組成物を投与することを含み、好ましくは、前記疾患は癌である、方法。
- 対象の免疫系を刺激する方法であって、前記対象に、有効量の、請求項1〜19のいずれか1項に記載のIL−2変異タンパク質、請求項20に記載の融合物、または請求項21もしくは22に記載の免疫複合体を含む医薬組成物を投与することを含む、方法。
- IL−2Rα受容体へのIL−2タンパク質の結合親和性を排除または低減するか、および/またはIL−2Rβ受容体への結合親和性を増強する方法であって、請求項2〜19のいずれか1項に記載の変異または変異の組み合わせをIL−2タンパク質に導入することを含み、該IL−2タンパク質は、好ましくは、配列番号1と少なくとも80%〜99%以上の同一性を有し、より好ましくはヒト由来のIL−2タンパク質である、方法。
