増幅に対しブロックされるべきヒトミトコンドリアDNA配列への結合に関する所定のオリゴヌクレオチドの優先度は、微生物ゲノム(第2の集団)と比較したミトコンドリアゲノム(第1の集団)内の相補配列の相対出現率によって定量され得る。この計算では、TATAまたはATATで終結する23ヌクレオチド塩基(23マー)を含むヒトミトコンドリアゲノム内のすべての可能なオリゴヌクレオチドが分析される。23マーの3’末端にある最後の8ヌクレオチド(8マー)が分析で使用される。23ヌクレオチド配列は、微生物DNAゲノムと比較した場合、哺乳類ミトコンドリアDNAゲノムにユニークなものである。哺乳類ミトコンドリアDNAゲノムと比較して、微生物DNAゲノムでは8ヌクレオチド配列の頻度は低くなっている。所定のブロッキングオリゴヌクレオチドについてのヒトミトコンドリア配列の優先度または相対出現率は、次の式を使用して計算される:

アサシンブロッカーの相補配列への架橋
第1のDNA集団の増幅は、実施例1で設計されたアサシンブロッカーオリゴヌクレオチドを、ヒトミトコンドリアDNAの第1の集団におけるその相補配列に架橋させることによってブロックすることができる。この架橋は、phi29などの鎖置換型ポリメラーゼによる配列の全ゲノム増幅をブロックする(図2)。
ターゲットDNAへのアサシンブロッカーの配列特異的共有結合架橋形成の実証
ターゲットDNAへのアサシンブロッカーオリゴヌクレオチドの配列特異的共有結合による架橋形成を実証するために、ソラレンが3’末端にコンジュゲートした様々なアサシンブロッカーオリゴヌクレオチド、ターゲットオリゴヌクレオチド、及びオフターゲットオリゴヌクレオチドの反応混合物を、0.5 μMでの40 mM Tris HCl(pH 7.9)、50 mM NaCl、及び10 mM MgCl2から成るアニーリング緩衝液に添加した。反応混合物を94℃に5分間加熱し、15分かけて16℃に冷却した。次に、反応混合物を350 nmの紫外(UV)光で20分間処理した。反応混合物の生成物を、1X TBE緩衝液中の10%Tris−ホウ酸−EDTA(TBE)−尿素ゲルで分離した。ゲルをSYBR−ゴールド(ThermoFisher、マサチューセッツ州ウォルサム)で染色し、E−gel Imager(ThermoFisher、マサチューセッツ州ウォルサム)で可視化した。(図3)。
アサシンブロッカーオリゴヌクレオチドはヒトミトコンドリアDNA増幅を減少させる
アサシンブロッカーオリゴヌクレオチドの使用による、ヒト核酸集団及び細菌核酸集団を含む混合試料におけるヒトミトコンドリアDNA増幅の減少を調べた。ヒト対象からの臨床血液試料(n=4)に、100コロニー形成単位/ミリリットル(100 CFU/mL)または10 CFU/mLで細菌(例、Escherichia coli、Staphylococcus aureus、又はKlebsiella pneumoniae)をスパイクした。UV光で活性化された場合のアサシンブロッキング(Assassin Blocking)オリゴヌクレオチドの使用により、UV光で架橋形成されていない対照試料と比較して、全リードのパーセンテージとして配列決定されたヒトミトコンドリアDNAの90%を超える減少がもたらされた(図4)。アサシンブロッカーオリゴヌクレオチドが相補的ヒトミトコンドリア配列に架橋されている場合のヒトミトコンドリアDNA増幅の減少率は、アサシンブロッカーオリゴヌクレオチドが架橋されていない対照試料と比較すると90%を超えていた。
ウイング付きブロッカーDNAオリゴヌクレオチドの製造方法
以下の工程を使用して、増幅が望ましくない種のゲノム全体をブロックするウイング付きブロッカーオリゴヌクレオチドを生成した。ここに例を示す(図6):
1.)4マーの切断活性が異なる2つの制限酵素(例、MspIとMseI)を使用して、富化された宿主(例、哺乳類ミトコンドリア)ゲノムDNA(gDNA)を消化する。
2.)100 bp未満の消化されたgDNAフラグメントを除去する。
3.)制限酵素によって作製された平滑オーバーハングを補完するように設計されたウイング付きブロッカーオリゴヌクレオチドを、リガーゼを使用して前記消化されたgDNAフラグメントにライゲーションする。
4.)フォワードプライマーの5’末端がリン酸化されており、リバースプライマーの5’末端がビオチン化されている(またはラムダエキソヌクレアーゼ消化を防ぐために別のバルク修飾が含まれている)特注設計プライマーを使用して、プライマーがライゲーションした宿主gDNAをPCR増幅する。
5.)プライマーに適合した宿主DNAを消化し、ラムダエキソヌクレアーゼを使用して5’リン酸化鎖を分解する。
非対称PCRでは、一本鎖の増幅を促進するために、等しくない濃度のプライマーを使用する。この実施例の工程4で説明したPCR反応では、図6の工程4に示すようにP1及びP2プライマーを使用してブロッカーが増幅されるが、この反応を、P1:P2プライマー投入の比率が1:10から1:50になるように変更する。非特異的な増幅を回避するために、PCRサイクルの数を15〜20サイクルに減らさなければならない。結果として得られる非対称PCR産物を、長さが20塩基対未満のフラグメントを排除する同じサイズ排除スピンカラムを使用して精製する。
代替アプローチでは、ラムダエキソヌクレアーゼ酵素を使用して、不要なDNA鎖を優先的に分解する。ラムダエキソヌクレアーゼは、5’リン酸化二本鎖DNAの好ましい基質を有し、5’から3’の方向で作用する。その高い処理能力により、DNAフラグメント内で鎖全体が確実に分解される。ラムダエキソヌクレアーゼ消化に適した二本鎖DNAを調製するには、P1増幅プライマーを5’リン酸基で修飾しなければならず、これは、Integrated DNA Technologies、Inc.(アイオワ州コーラルビル)などの商業的製造業者から入手され得る。次いで、5’−リン酸化P1増幅プライマーを、非リン酸化P2増幅プライマーと組み合わせて記載されているPCR反応で使用する。30〜35サイクルの増幅とサイズベースのカラム精製の後、3μLの精製産物を、0.5μLのラムダエキソヌクレアーゼ(M0262、New England Biolabs、マサチューセッツ州イプスウィッチ)、1μLの10×エキソヌクレアーゼI緩衝液、及び5.5μLのDNA及びヌクレアーゼ不含有の水と37℃で60分間インキュベートする。前記生成物はサイズ排除カラム(例、CentriSpin 20、Princeton Separations、Inc.、ニュージャージー州ウフリーホールド)で浄化され、この直後にウイング付きブロッカープローブとして使用することができる。
次の工程では、ストレプトアビジンでコーティングされた磁気ビーズ(例、Dynabeads(商標)MyOne(商標)Streptavidin C1、ThermoFisher、マサチューセッツ州ウォルサム)を使用して、所望のブロッカーをその相補鎖から分離する。ストレプトアビジンビーズ分離に適した二本鎖DNAを調製するには、P1増幅プライマーを5’ビオチン基で修飾しなければならず、これは、Integrated DNA Technologies、Inc.(アイオワ州コーラルビル)などの商業的製造業者から入手され得る。次いで、5’−ビオチン化P1増幅プライマーを、図6、工程4に示し、実施例5、工程4に示すPCR反応で、非ビオチン化P2増幅プライマーと組み合わせて使用し、その後30〜35サイクルの増幅及びサイズベースのカラム精製を行う。磁気ビーズを、製造業者の指示に従って洗浄し、次いでPCR増幅産物を、洗浄されたビーズとともに、緩やかに攪拌しながら室温で15〜30分間インキュベートする。次いで、ビーズ−DNAの混合物を2〜3分間マグネット中に入れ、上清を捨て、ビーズを洗浄緩衝液で3〜4回洗浄する。次いで、50μLのビーズ−DNA混合物と40μLの0.125 M水酸化ナトリウムを室温で2分間、2回連続してインキュベートすることにより、所望のブロッカー鎖を、磁気ビーズに結合している相補鎖から変性させる(Murghaら、PLoS One、2014)。洗浄液の上清(合計約80μL)を合わせ、12μLの1 M HClと8μLの1 M Tris−HCl pH 8で中和する。生成物をサイズ排除カラム(例、CentriSpin 20、Princeton Separations、Inc.、ニュージャージー州フリーホールド)で浄化し、この直後にブロッカープローブとして使用し得る。
Hアダプターを使用して一本鎖ウイング付きブロッカーを作成する方法
ここでは、ヒトゲノムDNAからのポリメラーゼによる伸長をブロックするためのウイングを有する一本鎖ブロッカーを作製する方法について記載する。まず、ヒトDNAの確定的フラグメントは、オーバーハングを伴う異なるパリンドローム部位を消化する2つの制限酵素で、ヒト細胞から抽出したDNAを消化することによって生成される。前記部位を、本明細書では「部位A」及び「部位B」と称す。次いで、「hアダプター」及びDNAリガーゼとインキュベートする。2つのhアダプターAとBがあり、それぞれ部位Aと部位Bにマッチしている。h−アダプターはそれぞれ、例えば6〜30ヌクレオチドを含む一対の相補的オリゴヌクレオチドを含む。前記対の一方の鎖は、他方の鎖より長い。A hアダプターはA制限部位にライゲーションし、B hアダプターはBアダプターにライゲーションする。次いで、長いAアダプター鎖に相補的な1つのPCRプライマー(プライマーA)と、Bアダプター鎖と同じ配向の1つのプライマー(プライマーB)を使用して、混合物を増幅する。各制限部位の1つを含むフラグメントのみが増幅され得る。増幅後、各二本鎖アンプリコンは、いずれの場合にも5’末端に、正確にプライマーAを含む1本の鎖とプライマーBを含む1本の鎖を有する。これらを使用して、いずれか一方の鎖を優先的にプルダウンまたは破壊し、一本鎖DNAを残すことができる。例えば、プライマーAに5’リン酸基を付加し、アンプリコンを、リン酸化DNAを破壊する酵素で消化し得る。このプロセスは、図6に概略的に示されている。別法として、制限消化を1つだけ実行すると、両端のみに基づいて2つの鎖を区別不可能にする対称性を持つフラグメントが生じることになる。同様に、二重消化を行うが、次いで完全二本鎖アダプターでライゲーションした場合、得られるフラグメントは区別できるが、PCRは3つすべての組み合わせの増幅を生じさせることになる(図6を参照)。
ウイング付きブロッカーを使用して大きな比率を占める集団の核酸の増幅を防ぐ方法
以下の工程を使用して、ウイング付きブロッカーを適用し、大きな比率を占める集団のゲノム核酸の増幅を妨げたが、これは、DNAブロッカーの場合について例示されている(図7)。
1.占める比率の大きい集団及び占める比率の小さい集団からのゲノムDNAの混合物を、1,000〜15,000塩基対のフラグメントに断片化する。
2.断片化されたgDNAを、実施例5で製造された大きな比率を占める集団のDNAブロッカーと、室温から70℃までで5分間から一晩までインキュベートする。
3.断片化したgDNA、ランダムヘキサマープライマー、及び長いアンプリコン用に最適化された高忠実度ポリメラーゼ(例、LongAmp Taq、New England Biolabs、マサチューセッツ州イプスウィッチ)を用いてPCR増幅を実行する。
ウイング付きブロッカーの適用によるE.coliゲノムDNAの存在下におけるM13ファージDNAの抑制
概念実証実験では、M13ファージに対する本発明者らの製造したブロッカーを使用して、E.coliDNAの存在下でM13ファージDNAゲノムのセグメントの増幅をブロックした(図8)。この場合のブロッキングプローブは、例5に記載されているプロセスを使用して作製された(図6及び図7も参照)が、ただしこれらのブロッカーは、例5に記載されているダブルウイングではなく、3’末端にはシングルウイングしか有していない。この実験は、シングルウイングブロッカーが、過剰なE.coliゲノムDNAの存在下でM13アンプリコンの増幅を減少させることができることを示しており、これは、無傷のままである細菌性16S rRNA遺伝子バンドの場合と比べてM13バンドの輝度が減少していることにより実証された。E.coli及びM13ファージDNAはすべてのウェルに含まれていた。バンドの各領域の蛍光強度を、ImageJソフトウェアを使用して測定した。
混合微生物DNA試料中のChlamydia trachomatisを富化するためのLactobacillus crispatusに対するアサシンブロッカー又はウイング付きブロッカーの設計。
雌性の生殖管試料は、多くの場合主にLactobacillus種、最も頻繁にはLactobacillus crispatusで構成されており、Chlamydia trachomatis、Neisseria gonorrhoeae、Trichomonas vaginalis、HSV−2、又はHIVなどの生殖器病原体は、通常、自然な状態の膣細菌叢よりもはるかに少ない量で見出される。病原体の同定と特性付けの目的で、膣スワブなどの生殖器標本からの病原体のゲノムの配列決定に興味がある場合、アサシンブロッカーまたはウイング付きブロッカーの使用による乳酸菌、例えばLactobacillus crispatusの増幅を選択的に抑制することにより、病原体のゲノムの配列決定結果の感度を高めることができる。
Claims (49)
- 第1の集団と第2の集団を含むDNAの混合試料の増幅によってDNAの集団を富化するための改善された方法であって、前記改善が、
(a)前記DNAの混合試料を、DNAの前記第1の集団における複数のオリゴヌクレオチド配列に特異的に結合する複数のブロッキングオリゴヌクレオチドと接触させること;および
(b)前記DNAの混合試料に対して増幅を行い、増幅されたDNAの混合試料を生成すること;
を含み、
前記ブロッキングオリゴヌクレオチドが、DNAの前記第1の集団の増幅を抑制し、それにより、前記増幅された混合試料中のDNAの前記第1の集団と比較して、DNAの前記第2の集団を富化する、方法。 - (a)前記複数のブロッキングオリゴヌクレオチドのそれぞれが、少なくとも50のDNAの前記第2の集団に対するDNAの前記第1の集団における相対出現率を有する6〜50のヌクレオチドの配列を含み、そして
(b)前記複数のブロッキングオリゴヌクレオチドのそれぞれが、少なくとも2のDNAの前記第2の集団に対するDNAの前記第1の集団における相対出現率を有する少なくとも6〜25のヌクレオチドの3’配列を含む、
請求項1に記載の方法。 - 前記複数のブロッキングオリゴヌクレオチドのそれぞれが、少なくとも6、7、8、9又は10のヌクレオチドの配列を含む、請求項1〜2のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれが、50、45、40、35、30又は25より少ないヌクレオチドの配列を含む、請求項1〜2のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれの3’配列が、少なくとも6、7、8、9、10、11、12、13、14又は15のオリゴヌクレオチドを含む、請求項1〜2のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれの3’配列が、25、20、15、14、13、12、11又は10より少ないオリゴヌクレオチドを含む、請求項1〜2のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれが、少なくとも75、100、150、200又は250のDNAの前記第2の集団に対するDNAの前記第1の集団における相対出現率を有する、請求項1〜2のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれの3’配列が、少なくとも2、3、4、5、6、7、8、9又は10のDNAの前記第2の集団に対するDNAの前記第1の集団における相対出現率を有する、請求項1〜2のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドが、少なくとも10、20、30、40、50、75又は100の異なるブロッキングオリゴヌクレオチドを含む、請求項1〜8のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドが、少なくとも103、104、105、106、107又は108の異なるブロッキングオリゴヌクレオチドを含む、請求項9に記載の方法。
- ブロッキングオリゴヌクレオチドの前記第1の集団に相補的なゲノム配列間の最大距離が、2G/N、3G/N、4G/N又は5G/Nであって、Gは前記第1の集団に対応するゲノムDNAのサイズであり、Nは、前記複数のブロッキングオリゴヌクレオチド中の異なるブロッキングオリゴヌクレオチドの数である、請求項1〜9のいずれか一項に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれが、前記ブロッキングオリゴヌクレオチドをDNAの前記第1の集団に架橋させる鎖間架橋剤をさらに含む、請求項1〜11のいずれか一項に記載の方法。
- 前記架橋剤が光活性化されている、請求項12に記載の方法。
- 前記架橋剤がソラレンである、請求項12に記載の方法。
- 前記複数のブロッキングオリゴヌクレオチドのそれぞれが、3’末端にスペーサーを含み、これにより、DNAポリメラーゼがテンプレート依存のDNA合成によって前記オリゴヌクレオチドを伸長するのを防ぐ、請求項1〜14のいずれか一項に記載の方法。
- 各スペーサーが、対応する前記ブロッキングオリゴヌクレオチドの3’OHに結合した脂肪族分子を含む、請求項15に記載の方法。

- 前記増幅が鎖置換型ポリメラーゼを使用して行われる、請求項1〜16のいずれか一項に記載の方法。
- 前記増幅がphi29ポリメラーゼを使用して行われる、請求項20に記載の方法。
- 前記混合試料が、ヒト及び/又は他の真核生物起源の、血液、痰、尿、粘液、唾液、組織膿瘍、創部ドレナージ、便、リンパ、洗浄液、脳脊髄液、又は流体吸引物若しくは組織抽出物から得られるか、又はそれらに由来する、請求項1〜21のいずれか一項に記載の方法。
- 前記混合試料が、ヒト対象から得られるか、またはヒト対象に由来する、請求項22に記載の方法。

- 前記微生物DNAが、Staphylococcus aureus、Staphylococcus epidermidis、Streptococcus agalactiae、Enterococcus faecalis、Enterococcus faecium、Escherichia coli、Klebsiella pneumoniae、又は菌血症に関連する任意の他の細菌種からのDNAを含む、請求項26〜27のいずれか一項に記載の方法。

(b)それぞれが、相補的配列に架橋する少なくとも1つの修飾ヌクレオチドをブロックする、
