Abstract
Description
対象からの細胞試料を提供すること、ならびに
細胞中のHNF4A、BTNL3及び/またはBTNL8をコードするポリヌクレオチド配列中における変異の存在を決定し、変異の存在が、対象が腸管内の炎症に罹患しやすいことを示していることを含む。
上皮から回収した細胞のフローサイトメトリーによって、及び上皮全載の共焦点可視化によって、発明者らは、特徴的なマウス小腸Vγ7+上皮内(IEL)コンパートメントが、主に2〜3週齢で形となって、その後少なくとも9か月間は安定したままであったことを見出した(図1A及び図1B)。21日目には、Vγ7+細胞は、大半が成熟Skint1選択的樹状上皮T細胞(DETC)を表現型模写し、均一に高レベルのCD122(IL−2R/IL−15Rβ鎖)、TIGIT(阻害性共受容体)、及びTCR(抗CD3抗体で検出)、ならびにγδT細胞の分化に寄与する2つの転写因子であるRorγc及びSox13の、低レベルのRNAを発現した(図1C)。Vγ7−IEL(大半がVγ1またはVγ4)は、この表現型を示さず、Vγ7+及びVγ7−IELサブセットの両方とも、大半がCD45RBhi、CD44+、及びCCR9+であったのに対して、Vγ7+IELは、Lag3+、Thy1−、CD69+、CD5−、及びCD8αα+であるという点で異なっていた(図1C及び図2A)。
Skint1は、胸腺中の特徴的なVγ5+DETC前駆細胞を選択するため、DETCは、無胸腺NU/NUマウスには存在しない。対照的に、腸IELはNU/NU中に存在し、数は若干減少した(胸腺のあるマウス中で>2.0×106細胞であったのと比較して、平均で約1.3×106細胞)が、コンパートメントは再度CD122hi Vγ7+IELが優位を占めた。さらに、NU/NU中及び胸腺のあるマウス中における約25%のVγ7+IELが、Vδ4(TRDV2−2によってコードされる)鎖を検出する抗体GL2と反応した。このことと一致して、TRDV2−2配列は、精製したVγ7+IELによって発現されるTCRδ鎖RNAの約25%を占めた(図3A及び図4A)。要するに、腸管Vγ7+IELコンパートメントの形成は、胸腺を必要としなかった。
4つのBtnl1−/−株は各々、フローサイトメトリーまたは共焦点顕微鏡によって評価した、Vγ7+IELの大半の、高度に選択的な欠如を示した(図5A、図5B、及び図6A)。Vγ7+IEL数は約90%枯渇し、Vγ7GL2+細胞がほぼ除去された。Vγ7−IEL数がほとんど増加しなかったため、γδIEL中のVγ7+細胞のパーセンテージ表示は、野生型(WT)マウスと比較して約3分の1しか減少しなかったが、これを劇的に減少したγδIEL数のバックグラウンドに対して設定した(図5A及び図6A)。対照的に、TCRβ+CD8α+IEL数は、Btnl1−/−マウス中で有意に増加した(図5A及び図5B)。
Btnl1がどのように、いつIELに影響を与えるかを決定するために、発明者らは、Btnl1−/−マウスの残存Vγ7+及びVγ7GL2+IELを検査した。WTマウスのそれらと比較して、D28でEdUを取り込んだ(p<0.0001)か、またはKi67を発現したVγ7+IELは有意に少なく、これはWTマウス中の大半のVγ7+IELが周期進行から外れた場合のW7まで変化しなかった(図7A及び図8A)。したがって、Btnl1−/−マウス中におけるVγ7+IELの選択的増殖は一切存在しなかった。同様に、それらのTCRレベルは高かったが、3〜5週目の多くの残存Vγ7+及びVγ7GL2+IEL。Btnl1−/−マウスは、CD122lo、Thy1+、TIGIT−、Lag3−、CD8αα−、CD5+、CD24+であって、それによって、14〜17日齢のWTマウスの未成熟Vγ7+IELを表現型模写した(図7B、図7C、及び図8B)。Btnl1が、トランスでVγ7+T細胞に対してその選択的影響を発揮することを実証するために、発明者らは、3〜5週齢のWTマウスのVγ7+及びVγ7GL2+IELコンパートメントを、放射線照射した8〜10週齢のγδT細胞欠損TCRδ−/−マウスにドナー骨髄(BM)を移植してから約5週間以内に再構成する条件を設定した(図8C)。WTまたはBtnl1−/−マウスのいずれかに由来するBMが、IEL再構成に等しく効果的であることを証明した(図7D)。放射線照射したコンジェニックT細胞充足CD45.2+WTレシピエント中におけるVγ7+IELのWT BM再構成は、TCRδ−/−宿主中におけるそれよりも効果が弱かった(比較プロット、図7D及び図7Eの左上)が、それにもかかわらず、Btnl1−/−宿主の再構成ははるかに効果が弱く、Btnl1−/−レシピエント中で発生した少数のVγ7+及びVγ7GL2+IELは、Btnl1−/−マウスの残存Vγ7+細胞及び14〜17日齢のWTマウスの未成熟IELを表現型模写した(図7E)。これらの知見を補完すると、4週齢マウスに由来する精製IELは、非常に非効率的ではあるが、レシピエントTCRδ−/−マウス中でVγ7+IELを再構成することができ、これもまた、Btnl1−/−TCRδ−/−宿主中で著しく障害された(図8D)。したがって、Btnl1は非造血細胞中で機能し、Vγ7+IELの選択的増殖及び成熟を支援する。
さらなる実験では、発明者らは、ビリンプロモーターから発現されるrtTAのトランスジェニックBtnl1−/−マウスを生成することによって、Btnl1誘導を成熟腸細胞に限定した。数匹のW11 BiTg Btnl1−/−マウスをDox処置してから1〜2週間以内に、大半のVγ7+IELは、Lag3hi、Thy1−、及びCD122hiとなって、その大多数がKi67+でもあった(図9A及び図9B)。ここでも、この表現型移行は、砂糖水処置マウス中におけるKi67+TCRβ+IELのBtnl1非依存的な増加が時々存在していたにもかかわらず、Vγ7+IEL特異的であった。(図9B)。さらにまた、Vγ7+IELの数及び表示は、3〜4週間Dox上で保持したマウス中であっても変化しなかった(図9C)。このことは、Btnl1が、成熟Vγ7+細胞の選択的増殖を単に促進するのではなく、未成熟Vγ7+IELの表現型変換をもたらし得ることを証明している。
Btnl1の急性発現が、インビボでVγ7+IELの選択的成熟を促進することを考慮し、発明者らは、Btnl1がエクスビボでVγ7+IELに特異性を示す可能性があるかを試験した。初代腸上皮細胞は、Btnl1をBtnl6との複合体で保持していると報告されているため、発明者らは、Btnlタンパク質のヘテロタイプ相互作用の証拠を求めた。事実、Btnl1トランスフェクトMODE−K細胞(内在性Btnl遺伝子が、無視できるほどしか発現されない既存の腸上皮細胞株)上でのBtnl1の細胞表面発現は、Btnl4またはBtnl6との共トランスフェクションによって大幅に増強された(図12A)。同様に、表面Btnl6発現は、Btnl1によって大幅に増強されたが、Btnl6とBtnl4との間に協力の証拠は一切なかった(図12A)。Btnl1に対するBtnl6の特異性を考慮し、かつBtnl4−/−マウスが全くIEL表現型を示さなかったことを考慮して、発明者らはBtnl1及びBtnl6に注目した。
組織の利用が限定的であるため、ヒト腸管T細胞は研究中である。それにもかかわらず、腸管関連γδ細胞が存在し、そのTCR使用状況は、末梢血の優位を占めるVγ9+Vδ2+細胞とは著しく異なる。そのような細胞をより良く特徴付けるために、発明者らは、健康な上行結腸からの生検材料を、ヒト皮膚T細胞を単離するために使用したプロトコールの修正版に供した(Clark,et al.,Journal of Investigational Dermatology.2006.126(5):1059−70、参照によって本明細書に組み込まれる)。17人のドナーのうち16人について、γδ細胞はVδ1+細胞に富んでいたが、Vδ1−Vδ2−細胞も存在していて、したがって、「Vδ2−」という用語を使用して、組織関連γδ細胞を、非常に多様な数であっても、多くの腸管試料から同様に回収可能であったVδ2+細胞と区別する(図13A)。
Btnl1、Btnl4、及びBtnl6をコードするマウス17番染色体上のBtnl2近位アンプリコンに相当するものが、ヒトには存在しない。しかしながら、ヒトBTNL9に隣接するアンプリコンはBTNL3及びBTNL8をコードし、その発現は、腸管、特にEpCAM+上皮細胞中で高度に富化される(図14B〜図14D)。興味深いことに、上に記載されるBtnl1及びBtnl6の挙動に類似して、BTNL3タンパク質とBTNL8タンパク質のいずれも、両方が共発現されない限り、それらの各々の遺伝子でトランスフェクトした細胞上では効率的に発現されなかった(図14E)。逆に、BTNL8S(BTNL8のスプライスバリアント)は、表面BTNL3発現を回復できなかった(図14E)。
以下の方法を、実施例1〜8に記載した試験を実施するために必要に応じて実施した。
野生型(WT)C57Bl/6マウスを、Charles River及びHarlanから入手した。Btnl1−/−(Btnl1tm1(KOMP)Mbp)マウスの独立して得た3つの胚性幹(e.s.)細胞及びBtnl4−/−(Btnl4tm1(KOMP)Mbp)マウスのe.s.細胞を、国際マウス表現型解析コンソーシアム(IMPC)(プロジェクトID:CSD67994及びCSD81524)から入手した。Btnl1indel/indelマウスを、CrisprCas技術を使用して生成した。簡潔に述べると、エクソン1と2の間の、及びエクソン5と6の間のイントロン領域を標的とする、2つの独立した短鎖ガイドRNAを、オンラインツール:crispr.mit.edu/(CRISPR設計プラットフォーム、Broad Institute MA USA)を使用して同定した。イントロン1/2:CCAGCTCCAAGATCCCCCTTGG(配列番号:13)、イントロン5/6:TCCATAGCACCTTATCCGGTTGG(配列番号:14)。sgRNA及びPAM配列をg−RNA基本ベクターにクローニングし、インビトロで翻訳し、精製して1日目の受精卵中にCas9と共注射し、偽妊娠仮親マウスに移植した。WT及びBtnlノックアウト株を、The Francis Crick InstituteのBiological resource facilitiesで生成して維持した。時限妊娠については、マウスを一晩交配させ、E0を膣栓が観察される日と見なした。1〜35週齢(示す通り)の雄及び雌マウスの両方を、本試験で使用した。性差は一切観察されなかった。
無菌(GF)マウスを、プラスチックアイソレーター中にオートクレーブ処理した食物、寝床、及び水を入れて飼育した。動物の無菌性を、好気性及び嫌気性条件下で少なくとも10日間、チオグリコレート培地中で糞便を培養することによって隔週で確認した。GFマウスに関する全ての取り扱い手順を、層流フード中において無菌条件下で実施した。食物無抗原(FAF)マウスを、最大で5世代、アミノ酸含有飼料で飼育した。FAF飼料(ssniff、S7242−E014/−E714)のペレットは、全ての必須ビタミン、ミネラル、微量元素、脂肪、デキストリン、スクロース及び遊離アミノ酸を、通常のげっ歯類固形飼料(LASQCdietRod16、LASvendi)のタンパク質含有量と等モルで含有した。
ドキシサイクリン(Dox)誘導性Btnl1−Tgマウスを、Btnl1−ORFの上流にTRE/CMVプロモーターを含有する線状化カセットを有するBtnl1−/−胚盤胞の注入によって生成した。TRE/CMVカセットは、以前に記載されている(Oppenheim et al.,2005)。R26−rtTA2−M2(Hochedlinger et al.,2005)またはビリン−rtTA2−M2(Roth et al.,2009)マウスを交配してBtnl1欠損のホモ接合性とし、3世代にわたってBtnl−Tgマウスと戻し交配して、飲用水に投与したドキシサイクリン(1mg/mlのDox、2%スクロース)によってBtnl1導入遺伝子発現の全体的(R26)または局所的(ビリン)誘導を促進した。動物実験は、英国内務省の規定を完全に遵守し、A.H.に対するプロジェクトライセンス(80/2480)下で行った。

自己不活性化レンチウイルスベクターpCSIGPW(SFFVプロモーター−マルチプルクローニングサイト[MCS]−IRES−GFP−CMVプロモーター−ピューロマイシンR)を、pAPMベクターからのピューロマイシンR/mIRカセット(Pertel et al.,2011)をカスタムEcoRI−XhoI−PmeI−NotI−BamHI−XbaI−MluI MCSで置き換えることによって構築した。IRES−GFPカセットを、BamHI/XbaI部位を使用して、pIRES2−eGFPベクター(Clonetech)からPCRによってクローニングした。CMVプロモーターを、MluI/ClaI部位を使用して、pCDNA3.1+ベクター(Thermo Fisher Scientific)からPCRによってクローニングした。ピューロマイシン耐性遺伝子を、ClaI/AgeI部位を使用して、pGIPZベクター(Dharmacon)からPCRによってクローニングした。pCSIGHWバリアントを、ピューロマイシン耐性遺伝子をハイグロマイシンB耐性遺伝子と交換することによって生成し、これをpLHCXベクター(Clontech)からPCRによってクローニングした。

RNAscopeを、Advanced Cell Diagnostics Inc.から入手したプローブ及びキットを使用し、RNAscope 2.0 HD Reagent Kit−BROWNを使用してパラフィン埋込切片上で実施した。参照配列は以下の通りである:Btnl1.NM_001111094.1(576−1723)、Btnl4.NM_030746.1(560−968)、Btnl6.NM_030747.1(245−1552)。
IELを、Wencker et al.,Nat.Immunol.2014,15:80−87(その全体が参照によって本明細書に組み込まれる)に記載されているようにマウス小腸から単離した。小腸を開いてPBSで洗浄し、1cm片に切断して、1%ペニシリン/ストレプトマイシン(pen/strep)、10%ウシ胎児血清(FCS)及び1mMジチオスレイトールを補充したRPMI1640中において回転輪上で20分間インキュベートした。組織を洗浄してRPMI中でボルテックスし、次いで70μmのナイロンセルストレーナーを2回通過させ、20/40/80%のPercoll密度勾配で、700gで30分間遠心分離した。IELを、40〜80%のPercoll界面から採取した。
細胞を、10%FCS、Pen/Strep、2.5%HEPES、1%グルタミン、1%非必須アミノ酸、1%ピルビン酸ナトリウム、0.2%β−メルカプトエタノール(Gibco)及びIL−2(10U/ml)、IL−15(10ng/ml)(Immunotools)、IL−3(100U/ml)、IL−4(200U/ml)(R&D)を含むサイトカインを補充したRPMI1640中で共培養した。105個のMODE−Kを、105個の非選別または(示す場合)陽性のFACS選別(CD45+Vγ7+)IELを添加する24時間前に48ウェルプレート中に播種し、別段の指示がない限り、10%CO2中で16〜18時間インキュベートした。トランスウェルアッセイのために、2×105個のMODE−K細胞を、3×105個のIELを添加する24時間前に24ウェルトランスウェルプレート(3μmの孔径−Corning)上に、MODE−K細胞と直接接触させて(下)、細胞とは離して(上)、または細胞を50:50に分けて(トランスウェルの上下)のいずれかで播種した。
96ウェルU底プレートを、10μg/mlのLEAF精製抗マウスCD3εまたはハムスターIgGアイソタイプ対照(Biolegend)を用いて4℃で一晩コーティングし、IELを播種する前にPBS1×で1回洗浄した。100,000IELをウェルごとに播種した。細胞を、分析前に37℃で16〜18時間、10%CO2中でインキュベートした。
近位小腸(SI)試料をZamboni固定液で固定し、正常ヤギ血清でブロックして、TCRβ、TCRδ、TCRVδ4(TRDV2−2によってコードされる)(GL2)、CD3及びVγ7に対する抗体で染色した。Z断面を共焦点LSM−710顕微鏡(Zeiss)上で取得し、Imarisソフトウェア(Bitplane Scientifical Soultions)を使用して加工し、分析した。
10〜12週齢のレシピエントマウスに950ラドで24時間放射線照射し、5〜10×106個のドナー骨髄細胞を注射(IV)して4〜12週後に分析した。4週齢のWTマウスから採取したIELを、CD45マイクロビーズ(MACS Miltenyi biotec)を使用してカラム精製し、6週齢のTCRδ−/−及びTCRδ−/−Btnl1−/−レシピエントにIV注射した。分析を2〜3週間後に実施した。
Vγ7+CD122hi及びVγ7+CD122lo IELを、プールしたD14〜17の仔から直接RLT緩衝液中に選別した。RNAを、RNA−Micro−plusキット(Qiagen)を使用して調製した。RNAライブラリーを、KAPA Stranded RNA−seq Kit with RiboErase(HMR)(KAPA BIOSYSTEMS)を使用して生成した。ラピッドランケミストリー(リード長:100bp)を使用するHiSeq2500(illumina)上でのペアエンドシーケンシング。
内視鏡生検を、日常的に診断結腸内視鏡検査を受けている成人ドナーの上行結腸から得た。皮膚または再建手術時に廃棄された過剰な切除皮膚を、成人ドナーから得た。初代腸管リンパ球を、Kupper及びClarke(Clark,et al.,Journal of Investigational Dermatology.2006.126(5):1059−70)の方法の改変版を使用して得た(図14F)。皮膚リンパ球を、元々記載されていたような方法を使用して単離した。9mm×9mm×1.5mmのCellfoamマトリックス(Cytomatrix PTY Ltd)をオートクレーブ処理し、PBS中の100mg/mLのラット尾部コラーゲンI(BD Biosciences)中において30分間37℃でインキュベートしてPBS中で2回洗浄した。現地の倫理審査の承認に従って、12の内視鏡生検をドナーの上行結腸から採取した。生検を、20分間5mLの洗浄培地(RPMI1640 10%FCS、β−メルカプトエタノール、ペニシリン[500U/ml]、ストレプトマイシン[500μg/ml]、メトロニダゾール[5μg/ml、Pharmacy department,Guy’s Hospital]、ゲンタマイシン[100μg/ml、Sigma−Aldrich]及びアンホテリシン12.5μg/ml[Thermo Fisher Scientific])中で洗浄した。1つの内視鏡生検を各マトリックスの上に置き、これを反転させて加圧し、生検をマトリックスに押しつぶした。マトリックスを24ウェルプレート(1ウェルあたり1)中に置き、2mLのRPMI1640(10%FCS、β−メルカプトエタノール、ペニシリン[100U/ml]、ストレプトマイシン[100μg/ml]、メトロニダゾール[1μg/ml]、ゲンタマイシン[20μg/ml]、アンホテリシン[2.5μg/ml]を補充した)、IL−2(100U/mL、Novartis Pharmaceutical UK)及びIL−15(10ng/mL、Biolegend)でカバーした。1mlの培地を隔日で吸引し、2×濃縮サイトカインを含有する完全培地で置き換えた。細胞を採取し、残存生検及び空のウェルをPBS 0.02mM Hepesで洗浄した。細胞懸濁液を、70μmのナイロンセルストレーナーを通過させ、400gで5分間遠心分離し、追加のサイトカインを含まない完全培地中に再懸濁させて直ちに共培養物中に置いた。リンパ球を、5〜7日間の培養後に使用した。PBMCを、献血サービスから入手した血液からFicoll勾配によって単離した。
結腸試料を5mMの1,4−ジチオスレイトール(Sigma)とインキュベートし、続いて1.5mg/mlのコラゲナーゼVIII(Sigma)及び0.05mg/mLのDNase I(Sigma)で酵素消化した。EpCAM+細胞をフローサイトメトリーによって直接RLT溶解緩衝液中に選別した。RNA及びcDNAを上に記載した通りに調製した。
空ベクター(EV)、BTNL3、BTNL8またはBTNL3+8のいずれかで形質導入した5×105個のHEK293T細胞及び2×105個の新たに採取した初代ヒトリンパ球を、96ウェルプレート中において補足サイトカインを含まない完全培地を用いて共培養し、37℃、5%CO2で16時間インキュベートした(図14F)。
マウスTRDV遺伝子:Vγ7+IELを選別して精製したRNAからのTCRδCDR3の増幅及びシーケンシングを、Amp2Seqプラットフォーム(iRepertoire)を使用して実施した。ヒトTCRG Vγ遺伝子:TCRγCDR3の増幅及びシーケンシングを、immunoSEQプラットフォーム(Adaptive Biotechnologies)を使用して実施した。
別段の記載がない限り、棒グラフ/スパイダーチャートは平均±SDを示し、p値を、同等のSDと仮定して、対応のない両側t検定から得た(ns>0.05)。
共焦点顕微鏡を、40×油対物レンズ(開口数1.3)を備えたLSM710レーザー走査型共焦点顕微鏡(Zeiss)を使用して実施した。zスタック上の3D画像解析を、Imaris(Bitplane)を使用して実施した。表面ツールを使用して、CD3+細胞を同定した。これらの構造外側のボクセルをチャンネルの各々でゼロに設定し、マスクを作成した。
101塩基対のペアエンドリードを、Bowtie2を備えたRSEM(v1.2.11)(Li and Dewey,2011)を使用してアラインメントし、定量した。リードを、mm10マウスゲノム及びUCSC既知遺伝子gtfファイルから構築したトランスクリプトームにアラインメントした。試料あたりの平均アラインメント率が5,740万断片であることを観察した。遺伝子レベルの定量を使用して、検出した遺伝子(全試料にわたる平均TPM値>1、13,313遺伝子)のみを選択した。CD122hiとCD122lo Vγ7+IEL群との間の差次的発現を、DESeq2を使用して、複製群内のペア構造を考慮することによって同定した。0.01のFDRを使用して、2664の表現型依存性遺伝子発現効果を同定した。

TCRγδ(図16A、左の3つのパネル)またはTCR.CD3(図16A、右端のパネル)の表面発現を、ヒト腸管T細胞を、空ベクターで形質導入した293細胞(EV、青のヒストグラム)またはBTNL3+BTNL8を発現するベクターで形質導入した293細胞(赤のヒストグラム)と一晩共培養した後、各パネルに示したT細胞サブタイプについて分析した。各サブタイプについて、2つの共培養状況におけるTCR/CD3発現が本質的に重なるのに対して、Vγ2、Vγ3、またはVγ4(これらは、使用した検出試薬では区別できない)を発現するγδ細胞について、BTNL3及びBTNL8に曝露した細胞(赤ヒストグラム)によるTCRγδ発現は、EVに曝露した細胞(青)によって発現されたものと比較して左にシフトした(下方制御された)。TCR発現を、7人のドナーで定量した(図16B、左側のパネル)。TCRVγ2/3/4細胞における下方制御は、全てのTCRVγ9(−)細胞における下方制御と同等であり、したがって、観察した完全な下方制御を説明する(図16B、2番目のパネル)。これらのドナーにおけるドナーγδ及びTCRVγ2/3/4頻度を特徴付けた(図16B、右の2つのパネル)。

図27A〜図27Bに示す通り、L8*3及びL3B30.2clを、TCR下方制御を誘導するそれらの能力について調査した。既知の疾患状態を有するドナーを、表示多型についてジェノタイピングした。ホモ接合または複合ヘテロ接合のいずれかであるそれらのドナーは、非応答者である傾向があった一方で、陰性対照は応答者であった。応答性を、図28A〜図28Bに示す。
γδ+Vδ2−T細胞中における腸管ホーミングインテグリンCD103の発現を、正常及び活動性UCの組織片培養物中で、ならびに異なるIBD疾患サブタイプ中で、図30A〜図30Bに示すように測定した。同様に、共刺激分子である2B4の発現も測定した。下方制御は、正常対照と比較した場合に両方の表面マーカーについて疾患と関連していた。
