細菌及び古細菌のターゲティング可能なヌクレアーゼシステムは、正確なゲノム編集のための強力なツールとして出現した。しかしながら、天然に存在するヌクレアーゼは、核酸配列及びタンパク質のサイズに起因する発現及び送達の課題を含む一部の制限を有する。PAM認識を必要とするターゲティング可能なヌクレアーゼも、遺伝子配列全体でターゲティングできる配列が制限されている。他の課題には、処理能力、標的認識の特異性及び効率並びにヌクレアーゼの酸性度の効率などがあり、これらは、多くの場合、遺伝子編集の効率に影響する。

操作の繰り返しラウンドのための方法及び組成物が本明細書に開示される。単一細胞レベルでのCREATEレコーディングをいくつかの連続的な操作サイクルで実行することを可能にする反復的操作戦略が本明細書に開示される(例えば、図18及び図19)。これらの開示されている方法及び組成物により、複雑な遺伝子型空間を有効に構築及び探究することができる検索に基づく技術を可能にすることができる。反復的及び繰り返し的という用語は、互換的に使用することができる。

本発明の態様に記載されるように、配列同一性は、配列相同性に関連する。相同性の比較は、目により、又はより一般的には容易に利用可能な配列比較プログラムを用いて実行され得る。これらの市販のコンピュータプログラムは、2つ以上の配列間のパーセント(%)相同性を計算し、2つ以上のアミノ酸又は核酸配列によって共有される配列同一性も計算し得る。配列相同性は、当技術分野で公知の多数のコンピュータプログラム、例えばBLAST又はFASTAなどのいずれかによって生成され得る。そのようなアラインメントを実行するのに適したコンピュータプログラムは、GCGウィスコンシンベネフィット(CGC Wisconsin Bestfit)パッケージ(米国ウィスコンシン大学、デヴェロー(Devereux)ら著、1984年、ヌクレイック・アシッド・リサーチ(Nucleic Acids Research)第12巻、p.387)である。配列比較を実行し得る他のソフトウェアの例には、BLASTパッケージ(オースベル(Ausubel)ら著、1999年(同上)、第18章を参照されたい)、FASTA(アッチュル(Atschul)ら著、1990年、ジャーナル・オブ・モレキュラー・バイオロジー(J.Mol.Biol.)、p.403〜410)及びジーンワークス(GENEWORKS)スイートの比較ツールが含まれるが、これらに限定されない。BLAST及びFASTAの両方がオフライン及びオンライン検索に使用できる(オースベル(Ausubel)ら著、1999年(同上)、p.7−58〜7−60を参照されたい)。しかしながら、GCGベストフィット(GCG Bestfit)プログラムを使用することが好ましい。
以下の実施例は、本発明の様々な実施形態を例示する目的で与えられており、決して本発明を限定するものではない。本実施例は、本明細書に記載の方法と共に本発明の好ましい実施形態を代表するものであり、例示であり、本発明の範囲を限定するものではない。当業者は、その変更形態及び特許請求の範囲によって定義される本発明の趣旨内に含まれる他の用途を想到するであろう。
MAD1〜MAD20と呼ばれる20の核酸誘導型ヌクレアーゼの配列(配列番号1〜20)を整列させ、他の核酸誘導型ヌクレアーゼと比較した。ヌクレアーゼ及び系統樹の特定のアミノ酸の部分的な配列は、それぞれ図1A及び図1Bに描かれている。PAM部位の認識に関与し得る重要な残基を図1Aに示す。これらには、位置167、539、548、599、603、604、605、606及び607のアミノ酸が含まれる。
MAD1〜MAD20の野生型核酸配列は、それぞれ配列番号21〜40を含む。これらのMADヌクレアーゼを大腸菌(E.coli)における発現についてコドン最適化し、コドン最適化された配列は、配列番号41〜60として列挙されている(表2に要約)。
機能するターゲティング可能なヌクレアーゼ複合体を有するために核酸誘導型ヌクレアーゼ及び適合性のあるガイド核酸が必要である。適合性のあるガイド核酸配列、特にガイド核酸の足場配列部分を決定するために複数の手段が取られた。まず、各MADヌクレアーゼの内因性遺伝子座をスキャンして、潜在的な足場配列を調べた。MAD2などの一部の場合、内因性の足場配列が見つからなかった。従って、MAD2と、他のMADヌクレアーゼの内因性遺伝子座の近くにある足場配列との適合性を試験した。MADヌクレアーゼ及び試験された対応する内因性足場配列を表2に示した。
実施例4.PAM選択アッセイ
標的配列に二本鎖切断を生成するには、ガイド核酸が標的配列にハイブリダイズし、MADヌクレアーゼが、標的配列に隣接するPAM配列を認識しなければならない。ガイド核酸が標的配列にハイブリダイズするが、MADヌクレアーゼがPAM部位を認識しない場合、切断は、起こらない。
図6Bは、セルフターゲティング編集カセットを示す。ガイド核酸は、同じ核酸分子に含まれる標的配列を標的とするように設計されている。標的配列には、N4で示されるランダムなヌクレオチドが隣接する。これは、標的配列の両端にある4つのランダムなヌクレオチドを意味する。任意の数のランダムヌクレオチドも使用でき得ることを理解すべきである(例えば、3、5、6、7、8など)。ランダムなヌクレオチドは、潜在的なPAMのライブラリとして機能する。
編集効率は、MAD1、MAD2及びMAD7で試験され、図7に示されている。実験の詳細及び編集効率は、表3に要約されている。編集された細胞の数を、回収された細胞の総数で割ることにより編集効率を決定した。編集細胞のスクリーニングを可能にするために、galK遺伝子をターゲティングする様々な編集カセットが使用された。編集カセットにコードされたガイド核酸は、表3に要約されているように、示されたMADヌクレアーゼと示された足場配列との適合性を試験するために、galK遺伝子をターゲティングするガイド配列及び様々な足場配列の1つを含んでいた。
上記と同様の実験設計を使用して、異種ガイド核酸で機能するMAD2及びMAD7の能力を試験した。MAD2と他の足場配列との適合性を試験し、その実験結果を図8に示す。この実験で使用したMADヌクレアーゼ、ガイド核酸足場配列及び編集配列を表4に要約する。
足場1〜8及び10〜12の配列(配列番号84〜91及び93〜95)を整列させ、図13に示した。コンセンサス配列に一致するヌクレオチドは、色調が薄いが、コンセンサス配列と異なるヌクレオチドは、明確に見える。予測されたシュードノット領域が示されている。理論に拘束されることなく、シュードノットの5’領域は、核酸誘導型ヌクレアーゼの結合及び/又は動態に影響を与える可能性がある。図13に示されるように、一般に、シュードノット領域外の配列と比較して、シュードノット領域内の足場配列(例えば、配列番号172〜181)間の多様性は、少ないようである。
プレートに基づく編集効率アッセイ及び分子編集効率アッセイを使用して、様々なMADヌクレアーゼ及びガイド核酸の組合せの編集効率を試験した。
遺伝子編集は、バーコードを使用して追跡できる。本明細書に記載されているように、バーコードを編集部位内又はその近くに組み込むことができる。各ラウンドで異なる編集が行われる操作を複数回繰り返されている場合、各ラウンドの操作で共通領域にバーコードを挿入することが有益であり得る。このようにして、単一部位を配列決定でき、編集された各部位を個別に配列決定する必要なく、各ラウンドからバーコードの全ての配列を得ることができる。図17A及び17C、18及び19は、このような追跡可能な操作ワークフローの例を示す。
pPAM標的ライブラリは、標的配列の5’末端及び3’末端に縮重ヌクレオチドが隣接する個々のスペーサ配列を取ることにより設計された。N4−SPACERN=20−N4及びN5−SPACERN=20−N3の配置形式が使用された。これらの配列は、指定された位置(N3、N4及びN5など)に縮重を有する単一のオリゴヌクレオチドとして順序付けられた。オリゴヌクレオチドを増幅し、標的ライブラリに一致するスペーサを含むgRNAベクターにクローン化して、競合的成長状況で枯渇する自己ターゲティングgRNAベクターを作成した(図20)。1つの実験では、合計8つの異なるスペーサ配列が、それぞれの標的に一致するように設計されたgRNAを含むベクターにクローニングされた。
標的ライブラリのクローニング
PAM及びスペーサモチーフの特異性を分析するために使用された全ての標的ライブラリは、単鎖重複オリゴプールの増幅により所望のクローニング部位にクローニングされた。クローニングのための直鎖化された主鎖は、挿入アンプリコンと適合する重複を有するPCR増幅及び親ベクターの混入を排除するために消化されたdpnIによって生成された。直鎖化された主鎖及び挿入プールは、ギブソンアセンブリを介してクローン化された(製造元のプロトコルに従ってギブソンアセンブリマスターミックス又はNEBビルダーHiFiDNAアセンブリキットのいずれかを使用)。ペトリ皿内の脱イオン水に浮かべた0.025μm透析膜を使用して、各ギブソンアセンブリの半分を30分間脱塩した。これを使用して、イークローニ 10Gスプリームコンピテント細胞(E.cloni 10G supreme competent cell)を形質転換し、LBで1時間回収した。回収された形質転換の1%(10μL)を希釈に基づくプレーティングに使用して、クローニング反応ごとのCFU及びライブラリカバレッジを推定した。CFUカウントがライブラリサイズの10倍未満の場合、クローニングを繰り返して、所望の配列スペースの完全なカバレッジを確保した。残りの回収量は、100μg/mLカルベネシリンを含む25mLの一晩培養液に移し、クローン化されたライブラリを複製するための選択圧を維持した。
大腸菌(E.coli)MG1655への編集プラスミドであるgRNA枯渇のためのコンピテントセルを準備する。編集用プラスミドは、目的とする温度誘導性RNAヌクレアーゼ(RGEN)、アラビノース誘導性λREDオペロン及びクロラムフェニコール耐性マーカを含んでいた。一晩増殖させた後、飽和RGEN含有細胞株を、1/100希釈で、500mLバッフル付き振盪フラスコ中の250mLのLB+25μg/mLクロラムフェニコールに導入した。接種された培養物を0.5〜0.8ODまで増殖させ、42℃の振盪水浴に移してRGEN発現を誘導した。42℃の誘導細胞に続いて、氷上に10分間置いた。次いで、細胞を100mLのddH2O又は10%グリセロールで3回洗浄した。最終洗浄ステップ後、細胞を2.5mL(又は総培養液量の100分の1)の10%グリセロールに再懸濁し、200μLずつ分注して、−80°Cで保存した。
各gRNA枯渇実験は、RGEN含有コンピテントセルの単一の200μLのアリコートを使用して行った。細胞のこのアリコートを、冷却した2cmのギャップキュベットに分注し、ネッパジーンシステムを使用してエレクトロポレーションを実行した。エレクトロポレーションは、2400Vの転送パルス及び20の150Vパルスを混合し使用した。実験フォルダに記載されているように、各形質転換は、50〜500ngの所望のライブラリで実行された。2時間の回収後、1%の形質転換体をスポットプレーティングして形質転換効率(すなわち総CFU)を決定し、残りの形質転換ボリュームは、100mLの増殖培養物に接種するために使用された。1mLのアリコートを取り出すことにより、種々の時点で培養物をサンプリングし、下流のシーケンス用にキアゲン(Qiagen)のキアプレップミニプレップキット(QiaPrep Miniprep kit)を使用してDNA抽出を実行した。
プラスミドのミニプレップは、実験インデックス付きプライマーで増幅された。アンプリコンをプールして、予想される読み取り数を標準化し、MiSeq/NextSeq機器にロードする前にゲル精製した。次に、インデックス化されたfastq読み取りファイルは、実験デザインから100%の同一性を有すると予想されるバリアントに対してマッピングされ、データに見られる比較分析を実行するためにカウントが集計される。全てのカウントは、eqnによって頻度を正規化された。Vf=(Vカウント)/(合計カウント)ここで、Vfは、特定のインデックスのバリアントの頻度であり、Vカウントは、そのバリアントで見られるカウントであり、合計カウントは、実験インデックス全体で観測された合計カウントである。
枯渇スコア(又は絶対的適応度スコア)は、以下の式を使用してlog2枯渇スコアとして計算された:W=log2(Fx,f/Fx,i)(式中、Fx,fは、最終時点でのカセットXの頻度であり、Fx,iは、カセットXの初期頻度であり、Wは、各バリアントの絶対的適応度である)。頻度は、各バリアントについての読み取りカウントを、フィルタリングで失われたものを含めた総実験カウントで割ることによって決定した。各選択を2回反復で実施し、2回の測定のカウント重み付け平均を使用して、各変異の平均適応度スコアを以下の通り推定した:Wavg=(ΣN i=1countsi*Wi)/(ΣN i=1countsi)。計算されたスコアは、計算値が負の場合、枯渇スコアと呼ばれるが、計算値が正の場合、濃縮スコアと呼ばれることもあることに留意されたい。
図21Aは、インピーダンスがSOPコンピテント細胞及び一定量のDNAを含むウェルあたりの形質転換体の数を反映することを示した。図21Bは、カウント加重平均枯渇スコアとEc110(4回反復)、Ec83*(5回反復)及びEc78*(2回反復)との比較を示す。これらのアンプリコンは、配列であり、3’−PAMがサンプルバーコードとして使用された。図22Aは、インプットEC110コントロールプラスミド及び15時間の増殖後のEC110コントロールプラスミドのカウントがほぼ同一であることを示す。図22Bは、液体増殖15時間後及び20時間後のEC110コントロールプラスミドのカウントがほぼ同一であることを示し、インプットプラスミドの安定した維持を示す。
MAD2及びMAD7に対するPAMプリファレンスは、上記のpPAMプラスミド枯渇アッセイ及びデータ分析方法を使用して決定された。種々のPAMの枯渇スコアは、MAD7(図23A)及びMAD2(図23B)の両方について、上記のように20時間で計算された。枯渇又は減少したPAMは、認識可能であり、従ってヌクレアーゼ及びgRNA複合体により切断された。両方の酵素の優先PAM部位は、それぞれ左から右に示されている。MAD2及びMAD7は、いずれもNYYN PAMを優先するが、一部のNYYN PAMは、他のPAMよりも良好に機能した(図23A及び23B)。編集対切断効率は、選択されたMAD7PAMプラスミドについてさらに特徴付けられた(図23C)。
合成プラスミドベースのオフターゲット(SPOT)標的ライブラリは、個々のスペーサ配列を20ヌクレオチド長とし、PAM配列のサブセットを両側に付加することにより設計された。一部の実験では、各標的の5’側にYTTN PAMが付加され、NGG PAMは、3’側に付加された。これにより、フォーマットYTTN−SPACERN=20−NGG(配列番号377)が生成された。IUPACの正式な命名法に基づいて、Y=C又はT;N=A、C、T又はGである。5’PAM−3’PAMペアの8つの組合せが各標的の初期実験で試験された。各3’PAMと共に各5’PAMについて1つが2回サンプリングされた。具体的には、以下の5’PAM−3’PAMの組合せを生成して試験した:TTTA−AGG(配列番号378);TTTC−CGG(配列番号379);TTTG−GGG(配列番号380);TTTT−TGG(配列番号381);CTTA−AGG(配列番号382);CTTC−CGG(配列番号383);CTTG−GGG(配列番号384);及びCTTT−TGG(配列番号385)、ここで、20のヌクレオチドスペーサが各PAMの組合せ間にあった。この実験では、代表的な数の組合せのみが試験されたが、全ての可能な5’−YTTN−N=20−NGG−3’(配列番号377)PAM組合せも同様に試験され得ることを理解されたい。次に、異なるPAMの組合せを有する標的スペーサのセットを、スペーサ配列全体の点変異を設計するためのテンプレートとして使用した。標的スペーサの変異ライブラリの設計は、各PAMスペーサ配列及び内部標準の4つの異なる変異セットで構成されていた。
MAD7及びMAD2のオフターゲット効果は、上記の合成プラスミドベースのオフターゲット(SPOT)アッセイを使用して分析された。まず、参照ヌクレアーゼ、MAD7又はMAD2のいずれかを使用して、種々の隣接PAM部位を有する8つの標的の切断活性を試験した。次に、上から選択した標的を、標的内の種々のランダム変異のライブラリを生成するための開始点として使用した。このアッセイ実施例では、標的及び隣接するPAM領域が増幅されたときに171bpのアンプリコンが生成され、インラインインデックスで87bpの読み取り又は12bpインデックス読み取りで46bpの読み取りが可能になった。
組合せ実験でのPAM特異性及びオフターゲット効果を特徴付ける能力は、上記のpPAMアッセイ及びSPOTアッセイを組み合わせることで試験された。この組合せは、本明細書ではインスクリプタ(Inscripta)アッセイと称される。(例えば、図25)。このインスクリプタ(Inscripta)アッセイ実施例では、標的及び隣接するPAM領域が増幅されるときに171bpのアンプリコンが生成され、12bpインデックス読み取りで46bpの読み取りが可能になる。ターゲティング配列は、スペーサ配列の広範な融解温度値を均一にサンプリングするために選択された。
どの足場配列が、試験されたMADヌクレアーゼと適合するかを特徴付けるために、異なる足場配列を含む様々なガイドRNAが試験された。非相同又は直交性MADヌクレアーゼシステムに由来する非相同足場配列と同様に、対象のMADヌクレアーゼの内因性CRISPRアレイからの足場が試験された。図33は、試験された種々のMADヌクレアーゼ及びガイドRNA足場の組合せの概略図の例並びに試験されているMADヌクレアーゼ(MAD#など)及びガイドRNA足場配列(crMAD#など)の適合性を試験するために使用された構築物を示す。構築物は、足場配列(crRepeat)及びターゲティング配列(例えば、galT45スペーサ)を含むガイドRNAの発現を駆動するプロモータを含んでいた。構築物は、ガイドRNAのターゲティング配列によりターゲティングされる標的配列(例えば、galT45、24bp)も含んでいた。3〜4bpのPAM領域が標的配列に隣接していた。また、各構築物には、足場配列を識別するために使用された固有の配列ID又はバーコードが含まれていた。図33に示すように、例えばバーコード/固有ID及びその領域に隣接するプライマーを使用して標的配列領域を増幅した後に同定を行うことが可能である。一部の実施例では、増幅により176bpアンプリコンが生成され、V3HIGHスループット1x75bpキットを使用して12bpインデックス読み取りで50bp読み取りが可能になる。
図35Aに示すように、MAD7は、4bpループを備えた試験した足場配列のほとんどと適合するようである。また、より弱いPAM配列と組み合わせた場合、UAGUループ配列では切断活性がわずかに低いように見えた。MAD7活性は、それぞれの枯渇スコアによって示されるように、PAM配列の広範囲に広がっている。総合すると、これらの結果は、足場配列の操作によってMAD7活性を調整できることを示唆する。これらのMAD7実験の追加データを図36A〜36Bに示す。図36A〜36Bは、異なるステムループ配列を含むネイティブな足場配列及び非相同性足場配列とのMAD7’の適合性の比較を示す。MAD7と異なるステムループ配列を有する種々の足場配列との適合性を示す追加のデータは、図37に示す。このデータが示すように、PAMの上流の−1位置の配列が重要であるように見え、−1位置の最初の「C」ヌクレオチドが枯渇に悪影響を及ぼす。−1の位置には以下の優先順位があるようである:CTTT PAMの状況を除き、G>T>A>C。その場合、優先順位は、A>G>T>Cのようである。特に、シード領域のピリミジン(T/C)リッチスペーサ配列は、MAD7とMAD2との両方でわずかに不利であるように見え、プリン(A/G)リッチは、わずかに濃縮された。PAMの上流にCを有することも有害と思われる。
CAN1選択アッセイを使用して、多数の酵母MAD7カセット構造を試験した。いくつかの実験例では、標的配列の編集効率について、種々のホモロジーアームの配向を有する11種類の異なるカセットを試験した。一般に、酵母細胞は、対象カセットの1つ及び出芽酵母(S.cerevisiae)での発現にコドン最適化されたMAD7酵素を発現するベクターとで形質転換された。形質転換された細胞は、選択のためにカナバニンにプレーティングされた。正常に編集された細胞のみがカナバニン選択で生存し、MAD7及びカセットの組合せが所望の編集に効果的に成功したことを示す。次に、選択した細胞からDNAを抽出し、消化又は配列決定によって所望の編集を確認した。試験されたカセットの詳細は、表6に記載されている。表6では、下線が引かれたヌクレオチドは、ペンターTモチーフが真核細胞の転写終結のシグナルとして機能を果たす可能性があるため、潜在的な問題のある配列を示し、そのため発現の問題を引き起こす可能性がある。従って、これらの潜在的な問題のある配列は、太字の斜体で示されたヌクレオチドで1つ又は複数のヌクレオチドを削除又は置換することにより種々の試験したリンカー配列に変更された。実験例のデータを表7に要約した。これらのデータは、36bpのTからCーFスタイルのカセットが好ましい方向及び構成であることを示す。
MAD7を使用して哺乳類細胞標的を標的とし、切断した。大腸菌(E.coli)又はヒトコドン最適化MAD7発現構築物が生成された(例えば、図38A)。簡単に述べると、構築物I69は、5’(N末端)V5エピトープタグ及び核局在化シグナル(NLS:nuclear localization signal)も含む大腸菌(E.coli)コドン最適化MAD7配列に作動可能に連結されたhCMVプロモータを含み、構築物は、GFPレポータ及びブラスチシジン耐性遺伝子のEF1alphaプロモータ駆動発現も含む。構築物I19は、NLS及びV5配列がMAD7配列の3’末端(C末端)にあることを除いて、I69に類似している。I9構築物は、MAD7配列が大腸菌(E.coli)ではなく、ヒト細胞での発現にコドン最適化されていることを除いて、I69配列と類似している。I18構築物は、MAD7配列が大腸菌(E.coli)ではなく、ヒト細胞での発現にコドン最適化されていることを除いて、I19構築物と類似している。図38Bに示すように、2つのガイドRNA配列を使用した。
選択されたMADヌクレアーゼのPAMプリファレンスをさらに特徴付けるために編集スクリーンが実行された。galK遺伝子は、このスクリーニングの標的として使用された。これらのデータからの一部の注目すべき観測には、GTTG及びTTTC PAMを使用してMAD7で編集が観察され、TTTC PAMを使用してMAD2で編集が観察されたことが含まれる。これらの実験では、いくつかの細胞毒性が観察された。表11は、これらの実験の結果の要約である。

と接触させることと、
(b)前記ヌクレアーゼ、ガイド核酸及び編集配列が前記細胞の前記ゲノムの標的領域にゲノム編集を創出することを可能にすることと
を含む方法。 - 前記操作されたガイド核酸及び前記編集配列は、単一の核酸として提供される、請求項79に記載の方法。
- 前記単一の核酸は、プロトスペーサ隣接モチーフ(PAM)部位に変異をさらに含む、請求項80に記載の方法。
- 前記核酸誘導型ヌクレアーゼは、配列番号44又は722〜741と少なくとも85%の同一性を有する核酸によってコードされる、請求項79に記載の方法。

を含み、前記ヌクレアーゼ、前記操作されたガイド核酸及び前記編集配列によって促進される、前記細胞の前記ゲノム中の前記標的領域におけるゲノム編集をもたらす、核酸誘導型ヌクレアーゼシステム。 - 前記核酸誘導型ヌクレアーゼは、配列番号44又は722〜741と少なくとも85%の同一性を有する核酸によってコードされる、請求項88に記載のシステム。
